  • Polygenic transmission disequilibrium confirms that common and rare variation act additively to create risk for autism spectrum disorders

    • Autism spectrum disorder (ASD) risk is influenced by common polygenic and de novo variation. We aimed to clarify the influence of polygenic risk for ASD and to identify subgroups of ASD cases, including those with strongly acting de novo variants, in which polygenic risk is relevant. Using a novel approach called the polygenic transmission disequilibrium test and data from 6,454 families with a child with ASD, we show that polygenic risk for ASD, schizophrenia, and greater educational attainment is over-transmitted to children with ASD. These findings hold independent of proband IQ. We find that polygenic variation contributes additively to risk in ASD cases who carry a strongly acting de novo variant. Lastly, we show that elements of polygenic risk are independent and differ in their relationship with phenotype. These results confirm that the genetic influences on ASD are additive and suggest that they create risk through at least partially distinct etiologic pathways.

    • Charged particles and photons have been measured in central Pb + Pb collisions at 158 A GeV in a common (eta-phi)-phase space region in the WA98 experiment at the CERN SPS. The measured distributions have been analyzed to quantify the frequency with which phase space regions of varying sizes have either small or large neutral pion fraction. The measured results are compared with VENUS model simulated events and with mixed events. Events with both large and small charged-neutral fluctuations are observed to occur more frequently than expected statistically, as deduced from mixed events, or as predicted by model simulations, with the difference becoming more prominent with decreasing size of the A Delta eta-Delta phi region.     • The effect of the final state Coulomb interaction on particles produced in Pb + Pb collisions at 158AGeV/c has been investigated in the WA98 experiment through the study of the pi(-)/pi(+) and K-/K+ ratios measured as a function of T-m- (m)0. While the ratio for kaons shows no significant T-m dependence, the pi(-)/pi(+) ratio is enhanced at small T-m - (m)0 values with an enhancement that increases with centrality. A silicon pad detector located near the target is used to estimate the contribution of hyperon decays to the pi(-)/pi(+) ratio. The comparison of results with predictions of the RQMD model in which the Coulomb interaction has been incorporated allows to place constraints on the time of the pion freeze-out.

    • Neutral pion transverse momentum spectra were measured in p+C and p+Pb collisions at root s(NN) = 17.4 GeV at midrapidity (2.3 less than or similar to eta(lab)less than or similar to 3.0) over the range 0.7 less than or similar to p(T)less than or similar to 3.5 GeV/c. The spectra are compared to pi(0) spectra measured in Pb+Pb collisions at root s(NN) = 17.3 GeV in the same experiment. For a wide range of Pb+Pb centralities (N-part less than or similar to 300), the yield of pi(0)'s with p(T)greater than or similar to 2 GeV/c is larger than or consistent with the p+C or p+Pb yields scaled with the number of nucleon-nucleon collisions (N-coll), while for central Pb+Pb collisions with N-part greater than or similar to 350, the pi(0) yield is suppressed.

    • Background: Over the past decade genome-wide association studies (GWAS) have been applied to aid in the understanding of the biology of traits. The success of this approach is governed by the underlying effect sizes carried by the true risk variants and the corresponding statistical power to observe such effects given the study design and sample size under investigation. Previous ASD GWAS have identified genome-wide significant (GWS) risk loci; however, these studies were of only of low statistical power to identify GWS loci at the lower effect sizes (odds ratio (OR) < 1.15). Methods: We conducted a large-scale coordinated international collaboration to combine independent genotyping data to improve the statistical power and aid in robust discovery of GWS loci. This study uses genome-wide genotyping data from a discovery sample (7387 ASD cases and 8567 controls) followed by meta-analysis of summary statistics from two replication sets (7783 ASD cases and 11359 controls; and 1369 ASD cases and 137308 controls). Results: We observe a GWS locus at 10q24.32 that overlaps several genes including PITX3, which encodes a transcription factor identified as playing a role in neuronal differentiation and CUEDC2 previously reported to be associated with social skills in an independent population cohort. We also observe overlap with regions previously implicated in schizophrenia which was further supported by a strong genetic correlation between these disorders (Rg = 0.23; P= 9 x10(-6)). We further combined these Psychiatric Genomics Consortium (PGC) ASD GWAS data with the recent PGC schizophrenia GWAS to identify additional regions which may be important in a common neurodevelopmental phenotype and identified 12 novel GWS loci. These include loci previously implicated in ASD such as FOXP1 at 3p13, ATP2B2 at 3p25.3, and a 'neurodevelopmental hub' on chromosome 8p11.23. Conclusions: This study is an important step in the ongoing endeavour to identify the loci which underpin the common variant signal in ASD. In addition to novel GWS loci, we have identified a significant genetic correlation with schizophrenia and association of ASD with several neurodevelopmental- related genes such as EXT1, ASTN2, MACROD2, and HDAC4.

    • Real-time 3D Echocardiography (RT3DE) has been proven to be an accurate tool for left ventricular (LV) volume assessment. However, identification of the LV endocardium remains a challenging task, mainly because of the low tissue/blood contrast of the images combined with typical artifacts. Several semi and fully automatic algorithms have been proposed for segmenting the endocardium in RT3DE data in order to extract relevant clinical indices, but a systematic and fair comparison between such methods has so far been impossible due to the lack of a publicly available common database. Here, we introduce a standardized evaluation framework to reliably evaluate and compare the performance of the algorithms developed to segment the LV border in RT3DE. A database consisting of 45 multivendor cardiac ultrasound recordings acquired at different centers with corresponding reference measurements from 3 experts are made available. The algorithms from nine research groups were quantitatively evaluated and compared using the proposed online platform. The results showed that the best methods produce promising results with respect to the experts' measurements for the extraction of clinical indices, and that they offer good segmentation precision in terms of mean distance error in the context of the experts' variability range. The platform remains open for new submissions.

    • Directed and elliptic flow of inclusive photons near mid-rapidity in 158 A GeV Pb + Pb collisions has been studied. The data have been obtained with the photon spectrometer LEDA of the WA98 experiment at the CERN SPS. The flow strength has been measured for various centralities as a function of p(T) and rapidity over 0. 18 < p(T) < 1.5 GeV/c and 2.3 < y < 2.9. The angular anisotropy has been studied relative to an event plane obtained in the target fragmentation region that shows the elliptic flow to be in-plane. The elliptic flow has also been studied using two-particle correlations and shown to give similar results. A small directed flow component is observed. Both the directed and elliptic flow strengths increase with p(T). The photon flow results are used to estimate the corresponding neutral pion flow.

    • Results on the study of localized fluctuations in the multiplicity of charged particles and photons produced in 158A GeV/c Pb+Pb collisions are presented for varying centralities. The charged versus neutral particle multiplicity correlations in common phase space regions of varying azimuthal sizes are analyzed by two different methods. Various types of mixed events are constructed to probe fluctuations arising from different sources. The measured results are compared to those from simulations and from mixed events. The comparison indicates the presence of nonstatistical fluctuations in both the charged particle and photon multiplicities in limited azimuthal regions. However, no correlated charged-neutral fluctuations, a possible signature of formation of disoriented chiral condensates, are observed. An upper limit on the production of disoriented chiral condensates is set.

    • Event-by-event fluctuations in the multiplicities of charged particles and photons, and the total transverse energy in 158A GeV Pb+Pb collisions are studied for a wide range of centralities. For narrow centrality bins the multiplicity and transverse energy distributions are found to be near perfect Gaussians. The effect of detector acceptance on the multiplicity fluctuations has been studied and demonstrated to follow statistical considerations. The centrality dependence of the charged particle multiplicity fluctuations in the measured data has been found to agree reasonably well with those obtained from a participant model. However, for photons the multiplicity fluctuations have been found to be lower compared to those obtained from a participant model. The multiplicity and transverse energy fluctuations have also been compared to those obtained from the VENUS event generator.

    • The azimuthal distributions of photons and charged particles with respect to the event plane are investigated as a function of centrality in Pb-208 + Pb-208 collisions at 158 (.) A GeV/c in the WA98 experiment at the CERN SPS. The anisotropy of the azimuthal distributions is characterized using a Fourier analysis. For both the photon and charged particle distributions the first two Fourier coefficients are observed to decrease with increasing centrality. The observed anisotropies of the photon distributions compare well with the expectations from the charged particle measurements for all centralities.

    • Results on transverse mass spectra of neutral pious measured at central rapidity are presented for impact parameter selected 158-A GeV Pb + Pb-1 and Pb + Nb collisions. The distributions cover the range 0.5 GeV/c(2) less than or equal to MT - Mo less than or equal to 4 GeV/c(2). The change of the spectral shape and the multiplicity with centrality is studied in detail. In going from p+p to semi-peripheral Pb+Pb collisions there is a nuclear enhancement increasing with transverse mass similar to the well known Cronin effect, while for very central collisions this enhancement appears to be weaker than expected.

    • The systemic challenges of the COVID-19 pandemic require cross-disciplinary collaboration in a global and timely fashion. Such collaboration needs open research practices and the sharing of research outputs, such as data and code, thereby facilitating research and research reproducibility and timely collaboration beyond borders. The Research Data Alliance COVID-19 Working Group recently published a set of recommendations and guidelines on data sharing and related best practices for COVID-19 research. These guidelines include recommendations for clinicians, researchers, policy- and decision-makers, funders, publishers, public health experts, disaster preparedness and response experts, infrastructure providers from the perspective of different domains (Clinical Medicine, Omics, Epidemiology, Social Sciences, Community Participation, Indigenous Peoples, Research Software, Legal and Ethical Considerations), and other potential users. These guidelines include recommendations for researchers, policymakers, funders, publishers and infrastructure providers from the perspective of different domains (Clinical Medicine, Omics, Epidemiology, Social Sciences, Community Participation, Indigenous Peoples, Research Software, Legal and Ethical Considerations). Several overarching themes have emerged from this document such as the need to balance the creation of data adherent to FAIR principles (findable, accessible, interoperable and reusable), with the need for quick data release; the use of trustworthy research data repositories; the use of well-annotated data with meaningful metadata; and practices of documenting methods and software. The resulting document marks an unprecedented cross-disciplinary, cross-sectoral, and cross-jurisdictional effort authored by over 160 experts from around the globe. This letter summarises key points of the Recommendations and Guidelines, highlights the relevant findings, shines a spotlight on the process, and suggests how these developments can be leveraged by the wider scientific community.

    • Clay rocks are being considered for radioactive waste disposal, but relatively little is known about the impact of microbes on the long-term safety of geological repositories. Thus, a more complete understanding of microbial community structure and function in these environments would provide further detail for the evaluation of the safety of geological disposal of radioactive waste in clay rocks. It would also provide a unique glimpse into a poorly studied deep subsurface microbial ecosystem. Previous studies concluded that microorganisms were present in pristine Opalinus Clay, but inactive. In this work, we describe the microbial community and assess the metabolic activities taking place within borehole water. Metagenomic sequencing and genome-binning of a porewater sample containing suspended clay particles revealed a remarkably simple heterotrophic microbial community, fueled by sedimentary organic carbon, mainly composed of two organisms: a Pseudomonas sp. fermenting bacterium growing on organic macromolecules and releasing organic acids and H-2, and a sulfate-reducing Peptococcaceae able to oxidize organic molecules to CO2. In Opalinus Clay, this microbial system likely thrives where pore space allows it. In a repository, this may occur where the clay rock has been locally damaged by excavation or in engineered backfills.

    • The Opalinus Clay formation will host geological nuclear waste repositories in Switzerland. It is expected that gas pressure will build-up due to hydrogen production from steel corrosion, jeopardizing the integrity of the engineered barriers. In an in situ experiment located in the Mont Terri Underground Rock Laboratory, we demonstrate that hydrogen is consumed by microorganisms, fuelling a microbial community. Metagenomic binning and metaproteomic analysis of this deep subsurface community reveals a carbon cycle driven by autotrophic hydrogen oxidizers belonging to novel genera. Necromass is then processed by fermenters, followed by complete oxidation to carbon dioxide by heterotrophic sulfate-reducing bacteria, which closes the cycle. This microbial metabolic web can be integrated in the design of geological repositories to reduce pressure build-up. This study shows that Opalinus Clay harbours the potential for chemolithoautotrophic-based system, and provides a model of microbial carbon cycle in deep subsurface environments where hydrogen and sulfate are present.

    • The focus of this study was the development of a second generation of fiber lasers internally cooled by anti-Stokes fluorescence. The laser consisted of a length of a single-mode fiber spliced to fiber Bragg gratings to form the optical resonator. The fiber was single-moded at the pump (1040 nm) and signal (1064 nm) wavelengths. Its core was heavily doped with Yb, in the initial form of CaF2 nanoparticles, and co-doped with Al to reduce quenching and improve the cooling efficiency. After optimizing the fiber length (4.1 m) and output-coupler reflectivity (3.3%), the fiber laser exhibited a threshold of 160 mW, an optical efficiency of 56.8%, and a radiation-balanced output power (no net heat generation) of 192 mW. On all three metrics, this performance is significantly better than the only previously reported radiation-balanced fiber laser, which is even more meaningful given that the small size of the single-mode fiber core (7.8-µm diameter). At the maximum output power (∼2 W), the average fiber temperature was still barely above room temperature (428 mK). This work demonstrates that with anti-Stokes pumping, it is possible to induce significant gain and energy storage in a small-core Yb-doped fiber while keeping the fiber cool.

  • Improved Closed-Loop Slow-Light Temperature Sensor With Millidegree Resolution for Laser Cooling

    • For applications such as laser cooling of doped fibers, where it is critical to measure accurately the temperature of a cooled fiber that is very close to room temperature, it is paramount to develop a reliable, very short (mm) fiber temperature sensor with millikelvin resolution and very little drift. We report a second generation of a unique slow-light fiber Bragg grating (FBG) temperature sensor that meets these stringent requirements. Experiments and modeling establish that its temperature response depends only on well-known material constants of the silica FBG and the response of the probe laser's wavelength controller. The response is independent of the linewidth of the slow-light resonance, hence different FBGs and/or resonances have the exact same response. Examples of measured cooling in optically pumped Yb-doped fibers show that more reliable thermal contact with the cooled fiber is obtained by wrapping the FBG and the cooled fiber.

    • The deep terrestrial subsurface remains an environment where there is limited understanding of the extant microbial metabolisms. At Olkiluoto, Finland, a deep geological repository is under construction for the final storage of spent nuclear fuel. It is therefore critical to evaluate the potential impact microbial metabolism, including sulfide generation, could have upon the safety of the repository. We investigated a deep groundwater where sulfate is present, but groundwater geochemistry suggests limited microbial sulfate-reducing activity. Examination of the microbial community at the genome-level revealed microorganisms with the metabolic capacity for both oxidative and reductive sulfur transformations. Deltaproteobacteria are shown to have the genetic capacity for sulfate reduction and possibly sulfur disproportionation, while Rhizobiaceae, Rhodocyclaceae, Sideroxydans, and Sulfurimonas oxidize reduced sulfur compounds. Further examination of the proteome confirmed an active sulfur cycle, serving for microbial energy generation and growth. Our results reveal that this sulfide-poor groundwater harbors an active microbial community of sulfate-reducing and sulfide-oxidizing bacteria, together mediating a sulfur cycle that remained undetected by geochemical monitoring alone. The ability of sulfide-oxidizing bacteria to limit the accumulation of sulfide was further demonstrated in groundwater incubations and highlights a potential sink for sulfide that could be beneficial for geological repository safety.

  • Biogeochemical cycling by a low-diversity microbial community in deep groundwater

    • Olkiluoto, an island on the south-west coast of Finland, will host a deep geological repository for the storage of spent nuclear fuel. Microbially induced corrosion from the generation of sulphide is therefore a concern as it could potentially compromise the longevity of the copper waste canisters. Groundwater at Olkiluoto is geochemically stratified with depth and elevated concentrations of sulphide are observed when sulphate-rich and methane-rich groundwaters mix. Particularly high sulphide is observed in methane-rich groundwater from a fracture at 530.6 mbsl, where mixing with sulphate-rich groundwater occurred as the result of an open drill hole connecting two different fractures at different depths. To determine the electron donors fuelling sulphidogenesis, we combined geochemical, isotopic, metagenomic and metaproteomic analyses. This revealed a low diversity microbial community fuelled by hydrogen and organic carbon. Sulphur and carbon isotopes of sulphate and dissolved inorganic carbon, respectively, confirmed that sulphate reduction was ongoing and that CO2 came from the degradation of organic matter. The results demonstrate the impact of introducing sulphate to a methane-rich groundwater with limited electron acceptors and provide insight into extant metabolisms in the terrestrial subsurface.

    • Introduction: Regular physical activity is associated with longevity in adults receiving hemodialysis, but it is uncertain whether this association varies by causal pathways (cardiovascular and noncardiovascular). Methods: DIET-HD was a prospective, multinational study of adults undergoing hemodialysis across Europe and Argentina. We classified participants as physically inactive, occasionally active (irregularly to once a week), or frequently active (twice a week or more), using a self-reported questionnaire. Potential confounders were balanced across exposure groups using propensity scores. Weighted Cox proportional hazards models with double robust estimators evaluated the association between physical activity and all-cause, cardiovascular, and noncardiovascular mortality. Results: Of 8043 participants in DIET-HD, 6147 (76%) had information on physical activity. A total of 2940 (48%) were physically inactive, 1981 (32%) occasionally active, and 1226 (20%) frequently active. In a median follow-up of 3.8 years (19,677 person-years), 2337 (38%) deaths occurred, including 1050 (45%) from cardiovascular causes. After propensity score weighting, occasional physical activity was associated with lower all-cause (adjusted hazard ratio [aHR] = 0.80, 95% CI = 0.72–0.89), cardiovascular (aHR = 0.82, 95% CI = 0.70–0.96), and noncardiovascular (aHR = 0.81, 95% CI = 0.69–0.94) mortality compared with inactivity. Frequent physical activity was associated with lower all-cause (aHR = 0.82, 95% CI = 0.71–0.95) and cardiovascular (aHR = 0.77, 95% CI = 0.62–0.94) mortality, but not noncardiovascular mortality (aHR = 0.88, 95% CI = 0.72–1.08). A dose-dependent association of physical activity with cardiovascular death was observed (P trend = 0.01). Conclusion: Compared with self-reported physical inactivity, occasional and frequent physical activities were associated, dose dependently, with lower cardiovascular mortality in adults receiving hemodialysis.

    • The half-lives of three β-decaying states of 13149In82 have been measured with the GRIFFIN γ-ray spectrometer at the TRIUMF-ISAC facility to be T1/2(1/2−)=328(15)ms, T1/2(9/2+)=265(8)ms, and T1/2(21/2+)=323(55)ms, respectively. The first observation of γ rays following the βn decay of 131In into 130Sn is reported. The β-delayed neutron emission probability is determined to be P1n=12(7)% for the 21/2+ state and 2.3(3)% from the combined 1/2− and 9/2+ states of 13149In82 observed in this experiment. A significant expansion of the decay scheme of 131In, including 17 new excited states and 35 new γ-ray transitions in 13150Sn81 is also reported. This leads to large changes in the deduced β-branching ratios to some of the low-lying states of 131Sn compared to previous work with implications for the strength of the first-forbidden β transitions in the vicinity of doubly magic 13250Sn82.

  • Cooling Yb-Doped Silica Fibers and Fiber Lasers with Anti-Stokes Pumping

    • Optical cooling in Yb-doped silica fibers using anti-Stokes fluorescence has become a subject of great interest in the fiber laser community. This paper provides an update on the development of silica fibers designed specifically to enhance their cooling properties. This growing list includes a new, nearly single-mode fiber with a borophosphosilicate core that produced –65 mK of cooling with only 260 mW of 1040-nm pump power. The silica compositions that have now been successfully cooled at atmospheric pressure by anti-Stokes fluorescence by our team include aluminosilicate, aluminofluorosilicate, borophosphosilicate, and aluminosilicate doped with one of three different alkali-earth nanoparticles (Ba, Sr, and Ca). By fitting the measured temperature dependence of the cooled fiber on pump power, two key parameters that control the degree of cooling are inferred, namely the critical quenching concentration and the absorptive loss due to impurities. The inferred values compiled for the fibers that cooled indicate that the extracted heat is highest when the Yb concentration is 2 wt.% or more (to maximize heat extraction), the Al concentration is ~0.8 wt.% or greater (to reduce quenching), and the absorptive loss is below approximately 15 dB/km, and ideally below 5 dB/km (to minimize heating due to pump absorption). Only two of the reported fibers, an LaF3-doped and an LuF3-doped nanoparticle fiber, did not cool, because their Yb and Al concentrations were not sufficiently high. This analysis shows that through careful composition control (especially the Al and Yb concentrations) and minimization of the OH contamination, a new generation of Yb-doped silica fibers is emerging with higher Yb concentrations, greater resistance to quenching, and lower residual loss than commercial Yb-doped fibers. They can be expected to have a significant impact not only on optically cooled devices but also on a much broader range of fiber lasers and amplifiers.

    • Background: Bisphenol A (BPA) is commonly used in the manufacture of plastics and epoxy resins. In North America, over 90% of the population has detectable levels of urinary BPA. Human epidemiological studies have reported adverse behavioral outcomes with BPA exposure in children, however, corresponding effects on children's brain structure have not yet been investigated. The current study examined the association between prenatal maternal and childhood BPA exposure and white matter microstructure in children aged 2 to 5 years, and investigated whether brain structure mediated the association between BPA exposure and child behavior.Methods: Participants were 98 mother-child pairs who were recruited between January 2009 and December 2012. Total BPA concentrations in spot urine samples obtained from mothers in the second trimester of pregnancy and from children at 3-4 years of age were analyzed. Children participated in a diffusion magnetic resonance imaging (MRI) scan at age 2-5 years (3.7 +/- 0.8 years). Associations between prenatal maternal and childhood BPA and children's fractional anisotropy and mean diffusivity of 10 isolated white matter tracts were investigated, controlling for urinary creatinine, child sex, and age at the time of MRI. Post-hoc analyses examined if alterations in white matter mediated the relationship of BPA and children's scores on the Child Behavior Checklist (CBCL).Results: Prenatal maternal urinary BPA was significantly associated with child mean diffusivity in the splenium and right inferior longitudinal fasciculus. Splenium diffusivity mediated the relationship between maternal prenatal BPA levels and children's internalizing behavior (indirect effect: beta = 0.213, CI [0.0167, 0.564]). No significant associations were found between childhood BPA and white matter microstructure.Conclusions: This study provides preliminary evidence for the neural correlates of BPA exposure in humans. Our findings suggest that prenatal maternal exposure to BPA may lead to alterations in white matter microstructure in preschool aged children, and that such alterations mediate the relationship between early life exposure to BPA and internalizing problems.

  • Laser cooling in a silica optical fiber at atmospheric pressure

    • For the first time, to the best of our knowledge, laser cooling is reported in a silica optical fiber. The fiber has a 21-μm diameter core doped with 2.06 wt.% YbM3+ and co-doped with Al2O3 and F- to increase the critical quenching concentration by a factor of 16 over the largest reported values for the Yb-doped silica. Using a custom slow-light fiber Bragg grating sensor, temperature changes up to -50 mK were measured with 0.33 W/m of absorbed pump power per unit length at 1040 nm. The measured dependencies of the temperature change on the pump power and the pump wavelength are in excellent agreement with predictions from an existing model, and they reflect the fiber's groundbreaking quality for the radiation-balanced fiber lasers.

    • We report what we believe to be the first radiation-balanced fiber amplifier-a device that provides optical gain while experiencing no temperature rise. The gain medium is a silica fiber with a 21-mu m-diameter core highly doped with Yb3+ (2.52 wt. %) and codoped with 2.00 wt. % Al to reduce concentration quenching. The amplifier is core pumped with 1040-nm light to create anti-Stokes fluorescence cooling and gain in the core at 1064 nm. Using a custom slow-light fiber Bragg grating sensor with mK resolution, temperature measurements are performed at multiple locations along the amplifier fiber. A 4.35-m fiber pumped with 2.62 W produced 17 dB of gain, while the average fiber temperature remained slightly below room temperature. This advancement is a fundamental step toward the creation of ultrastable lasers necessary to many applications, especially low-noise sensing and high-precision metrology.

    • In optically pumped lasers, heat generated by the quantum defect causes detrimental fluctuations in the output mode, frequency, and power. Common heat-mitigation techniques use bulky mechanical coolers that introduce vibrations, leading to laser frequency and amplitude noise. Here, we present a radiation-balanced fiber laser, optically cooled by anti-Stokes fluorescence (ASF). The gain medium is a silica fiber with a 21-µm-diameter core doped with 2.06 wt. % Yb3+ and co-doped with Al2O3 and F- to reduce concentration quenching. The laser was core-pumped at 1040 nm to create both gain at 1065 nm and ASF cooling at atmospheric pressure. We demonstrate a maximum output power of 114 mW with a slope efficiency of 41% while maintaining near-zero average temperature change. This result could enable the development of fiber lasers with unprecedented coherence and stability.

    • Rare copy-number variation (CNV) is an important source of risk for autism spectrum disorders (ASDs). We analyzed 2,446 ASD-affected families and confirmed an excess of genic deletions and duplications in affected versus control groups (1.41-fold, p = 1.0× 10(-5)) and an increase in affected subjects carrying exonic pathogenic CNVs overlapping known loci associated with dominant or X-linked ASD and intellectual disability (odds ratio = 12.62, p = 2.7× 10(-15), ∼3% of ASD subjects). Pathogenic CNVs, often showing variable expressivity, included rare de novo and inherited events at 36 loci, implicating ASD-associated genes (CHD2, HDAC4, and GDI1) previously linked to other neurodevelopmental disorders, as well as other genes such as SETD5, MIR137, and HDAC9. Consistent with hypothesized gender-specific modulators, females with ASD were more likely to have highly penetrant CNVs (p = 0.017) and were also overrepresented among subjects with fragile X syndrome protein targets (p = 0.02). Genes affected by de novo CNVs and/or loss-of-function single-nucleotide variants converged on networks related to neuronal signaling and development, synapse function, and chromatin regulation.

  • Dietary Phosphorus, Its Sources, and Mortality in Adults on Haemodialysis : The DIET-HD Study

    • Dietary phosphorus restrictions are usually recommended for people on haemodialysis, although its impact on patient-relevant outcomes is uncertain. We aimed to evaluate the association between total phosphorus intake and its sources with mortality in haemodialysis. Phosphorus intake was ascertained within the DIET-HD study in 8110 adults on haemodialysis. Adjusted Cox regression analyses were conducted to evaluate the association between the total and source-specific phosphorus (plant-, animal-, or processed and other sources) with mortality. During a median 3.8 years of follow-up, there were 2953 deaths, 1160 cardiovascular-related. The median phosphorus intake was 1388 mg/day. Every standard deviation (SD) (896 mg/day) increase in total phosphorus was associated with higher all-cause mortality [hazard ratio (HR), 1.16; 95% confidence intervals (CI), 1.06–1.26] and cardiovascular mortality (HR, 1.18; 95% CI, 1.03–1.36). Every SD (17%) increase in the proportion of phosphorus from plant sources was associated with lower all-cause mortality (HR, 0.95; 95% CI, 0.90–0.99). Every SD (9%) increase in the proportion of phosphorus from the processed and other sources was associated with higher all-cause mortality (HR, 1.06; 95% CI, 1.02–1.10). A higher total phosphorus intake was associated with increased all-cause and cardiovascular death. This association is driven largely by the phosphorus intake from processed food. Plant based phosphorus was associated with lower all-cause mortality.

    • Fiber Bragg gratings (FBGs) with strong apodized index modulations behave like an in-line Fabry-Perot interferometer and exhibit a series of narrow resonances in the short-wavelength portion of their transmission spectrum. These resonances have proven invaluable for detecting extremely small strains (30-femtostrain/√Hz level) or temperature changes (millidegreeC/√Hz level). The sensitivity of these fiber sensors is limited by the linewidth and peak transmission of the resonance used to interrogate the sensor, which are themselves limited by the intrinsic loss of the grating. In this work, significantly narrower and stronger resonances are demonstrated by introducing a small amount of optical gain in the FBG to offset the intrinsic loss and create a resonator with a much smaller net internal loss. The fiber Bragg grating is written in an Er-doped single-mode fiber and optically pumped to provide the required gain. The device reported here is a 6.5-mm grating with an AC index modulation of 1.59×10-3. With only 30 μW of pump power absorbed by the grating (32.6 mW launched), the fundamental resonance of the FBG was observed to narrow from 737 fm in the absence of pump to a record linewidth of 8.5 fm. The measured peak transmission of the resonance improved from ~-37 dB to -0.2 dB. A new model that predicts the slow-light resonance spectrum of a slow-light grating in the presence of optical gain is presented. This model is in good quantitative agreement with the measured evolution of the resonance linewidth as the pump power and the power of the laser that probes the resonance lineshape are varied.

    • The recent reports of laser cooling in Yb-doped aluminosilicate fibers and silica preforms have opened up the field of optical refrigeration and radiation-balanced lasers to the enormous realm of silica fiber lasers and amplifiers. To increase the cooling efficiency achieved in these materials, it is critical to identify host compositions that improve the Yb3+-ion properties in the directions of low concentration quenching, short radiative lifetime, and a long-wavelength absorption tail that extends as far as possible above the zero-phonon line. In this on-going quest, nanoparticle-doped fibers offer a promising technique to modify the chemical environment of the Yb3+ ions and achieve some of these properties. In this work, three fibers in which the Yb3+ ions are initially encapsulated in CaF2, SrF2, or BaF2 nanoparticles were fabricated using a solution-doping technique, and their laser-cooling properties evaluated experimentally and analyzed. The CaF2 fiber and the SrF2 fiber were successfully cooled at atmospheric pressure when pumped with a continuous-wave laser at the near-optimum wavelength of 1040 nm. The measured maximum temperature change from room temperature was -26.2 mK for the CaF2 fiber at a pump power absorption level of 90 mW/m, and -16.7 mK at 66 mW/m for the SrF2 fiber. The BaF2 fiber did not cool, but it warmed only slightly, indicating that it was not far from cooling. Analysis of the measured dependence of the fiber temperature change on pump power with a model enabled extraction of the fiber's critical quenching concentration and residual absorptive loss due to impurities. Comparison of these values to the values reported for an aluminosilicate fiber and fiber preforms that cooled shows that the CaF2 and SrF2 fibers faired as well as the fiber, and better than the preforms, in terms of quenching, but that they had a higher absorptive loss. This study establishes the significant research potential of nanoparticle-doped fibers in the search for efficient laser-cooling silica hosts.

    • The first observation of cooling by anti-Stokes pumping in nanoparticle-doped silica fibers is reported. Four Yb-doped fibers fabricated using conventional modified chemical vapor deposition (MCVD) techniques were evaluated, namely, an aluminosilicate fiber and three fibers in which the Yb ions were encapsulated in CaF2, SrF2, or BaF2 nanoparticles. The nanoparticles, which oxidize during preform processing, provide a modified chemical environment for the Yb3+ ions that is beneficial to cooling. When pumped at the near-optimum cooling wavelength of 1040 nm at atmospheric pressure, the fibers experienced a maximum measured temperature drop of 20.5 mK (aluminosilicate fiber), 26.2 mK (CaF2 fiber), and 16.7 mK (SrF2 fiber). The BaF2 fiber did not cool but warmed slightly. The three fibers that cooled had a cooling efficiency comparable to that of the best previously reported Yb-doped silica fiber that cooled. Data analysis shows that this efficiency is explained by the fibers' high critical quenching concentration and low residual absorptive loss (linked to sub-ppm OH contamination). This study demonstrates the large untapped potential of nanoparticle doping in the current search for silicate compositions that produce optimum anti-Stokes cooling.

    • This Letter reports the behavior of the slow-light resonances of a strong apodized fiber Bragg grating (FBG) in which the intrinsic loss is compensated for by a small internal gain. The 6.5-mm FBG, written with a femtosecond laser in an Er-doped single-mode fiber, was pumped at similar to 4475 nm just below the lasing threshold to offset most of its intrinsic loss, thereby narrowing its resonances. The fundamental slow-light resonance was measured to have a linewidth of 8.5 fm, or a record group velocity of similar to 22 km/s, and a peak transmission near unity (-0.2 dB). The measured dependencies of the linewidth and peak transmission on pump power agree well with a new model that predicts the transmission spectrum of loss-compensated FBGs in the presence of pump and signal saturation.
