    • Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli. Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals <1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data.

  • Guidelines for the use and interpretation of assays for monitoring autophagy

    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

  • Introduction to the high energy cosmic-radiation detection (HERD) facility onboard China's future space station

    • The High Energy cosmic-Radiation Detection (HERD) facility is one of several space astronomy payloads onboard China's Space Station, which is planned for operation starting around 2025 for about 10 years. The main scientific objectives of HERD are searching for signals of dark matter annihilation products, precise cosmic electron (plus positron) spectrum and anisotropy measurements up to 10 TeV, precise cosmic ray spectrum and composition measurements up to the knee energy, and high energy gamma-ray monitoring and survey. HERD is composed of a 3-D cubic calorimeter (CALO) surrounded by microstrip silicon trackers (STKs) from five sides except the bottom. CALO is made of about 7,500 cubes of LYSO crystals, corresponding to about 55 radiation lengths and 3 nuclear interaction lengths, respectively. The top STK microstrips of six X-Y layers are sandwiched with tungsten converters to make precise directional measurements of incoming electrons and gamma-rays. In the baseline design, each of the four side STKs is made of only three layers microstrips. All STKs will also be used for measuring the charge and incoming directions of cosmic rays, as well as identifying back scattered tracks. With this design, HERD can achieve the following performance: energy resolution of 1% for electrons and gamma-rays beyond 100 GeV and 20% for protons from 100 GeV to 1 PeV; electron/proton separation power better than 10-5; effective geometrical factors of >3 m2sr for electron and diffuse gamma-rays, >2 m2sr for cosmic ray nuclei. R&D is under way for reading out the LYSO signals with optical fiber coupled to image intensified IsCMOS and CALO prototype of 250 LYSO crystals.

    • Proton Exchange Membrane Fuel Cell (PEMFC) has attracted widespread interest. In the present work, similarity analysis is adopted for a three-dimensional single-phase isothermal model of PEMFC to derive similarity criteria. Seven kinds of input criteria (Pi(1) similar to Pi(7)) are obtained, relevant to the fluid flow, pressure drop, flow resistance in a porous medium, activity loss, diffusion mass transfer, convective mass transfer and ohmic loss in PEMFC respectively. Dimensionless voltage and dimensionless current density are defined as two output criteria. Numerical verifications show that if the seven criteria keep their individual values with their components vary in a wide range, the dimensionless polarization curves keep the same with a deviation about 1%, showing the validity and feasibility of the present analysis. From the effect on the dimensionless polarization curve, sensibility analysis shows that the seven criteria can be divided into three categories: strong (Pi(4) and Pi(7), -94.9% similar to +349.2%), mild to minor (Pi(5) and Pi(6), -4.5% similar to +5.0%), and negligible (Pi(1), Pi(2) and Pi(3), -1.2% similar to +1.1%). The similarity analysis approach can greatly save computation time in modeling the output characteristics of PEMFC. (C) 2021 Published by Elsevier Ltd on behalf of Hydrogen Energy Publications LLC.

    • The 3rd International Workshop on Gas-Dynamic Trap-based Fusion Neutron Source (GDT-FNS) was held through the hybrid mode on 13-14 September 2021 in Hefei, China, jointly organized by the Hefei Institutes of Physical Science (HFIPS), Chinese Academy of Sciences (CAS), and the Budker Institute of Nuclear Physics (BINP), Russian Academy of Sciences (RAS). It followed the 1st GDT-FNS Workshop held in November 2018 in Hefei, China, and the 2nd taking place in November 2019 in Novosibirsk, Russian Federation. With the financial support from CAS and China Association for Science and Technology (CAST), this workshop was attended by more than 80 participants representing 20 institutes and universities from seven countries, with oral presentations broadcast via the Zoom conferencing system. Twenty-two presentations were made with topics covering design and key technologies, simulation and experiments, steady-state operation, status of the ALIANCE project, multi applications of neutron sources, and other concepts (Tokamaks, Mirrors, FRC, Plasma Focus, etc). The workshop consensus was made including the establishment of the ALIANCE International Working Group. The next GDT-FNS workshop is planned to be held in May 2022 in Novosibirsk.

  • Development and Validation of a Nomogram for Assessing Survival in Patients With COVID-19 Pneumonia

    • Background. The outbreak of coronavirus disease 2019 (COVID-19) has spread worldwide and continues to threaten peoples' health as well as put pressure on the accessibility of medical systems. Early prediction of survival of hospitalized patients will help in the clinical management of COVID-19, but a prediction model that is reliable and valid is still lacking. Methods. We retrospectively enrolled 628 confirmed cases of COVID-19 using positive RT-PCR tests for SARS-CoV-2 in Tongji Hospital, Wuhan, China. These patients were randomly grouped into a training (60%) and a validation (40%) cohort. In the training cohort, LASSO regression analysis and multivariate Cox regression analysis were utilized to identify prognostic factors for in-hospital survival of patients with COVID-19. A nomogram based on the 3 variables was built for clinical use. AUCs, concordance indexes (C-index), and calibration curves were used to evaluate the efficiency of the nomogram in both training and validation cohorts. Results. Hypertension, higher neutrophil-to-lymphocyte ratio, and increased NT-proBNP values were found to be significantly associated with poorer prognosis in hospitalized patients with COVID-19. The 3 predictors were further used to build a prediction nomogram. The C-indexes of the nomogram in the training and validation cohorts were 0.901 and 0.892, respectively. The AUC in the training cohort was 0.922 for 14-day and 0.919 for 21-day probability of in-hospital survival, while in the validation cohort this was 0.922 and 0.881, respectively. Moreover, the calibration curve for 14- and 21-day survival also showed high coherence between the predicted and actual probability of survival. Conclusions. We built a predictive model and constructed a nomogram for predicting in-hospital survival of patients with COVID-19. This model has good performance and might be utilized clinically in management of COVID-19.

    • High-resolution mass spectrometry (HRMS) has become a vital tool for dissolved organic matter (DOM) characterization. The upward trend in HRMS analysis of DOM presents challenges in data comparison and interpretation among laboratories operating instruments with differing performance and user operating conditions. It is therefore essential that the community establishes metric ranges and compositional trends for data comparison with reference samples so that data can be robustly compared among research groups. To this end, four identically prepared DOM samples were each measured by 16 laboratories, using 17 commercially purchased instruments, using positive-ion and negative-ion mode electrospray ionization (ESI) HRMS analyses. The instruments identified similar to 1000 common ions in both negative- and positive-ion modes over a wide range of m/z values and chemical space, as determined by van Krevelen diagrams. Calculated metrics of abundance-weighted average indices (H/C, O/C, aromaticity and m/z) of the commonly detected ions showed that hydrogen saturation and aromaticity were consistent for each reference sample across the instruments, while average mass and oxygenation were more affected by differences in instrument type and settings. In this paper we present 32 metric values for future benchmarking. The metric values were obtained for the four different parameters from four samples in two ionization modes and can be used in future work to evaluate the performance of HRMS instruments.

  • Cr-promoted formation of B2+L21 composite nanoprecipitates and enhanced mechanical properties in ferritic alloy

    • The critical role of Cr on nanoprecipitates and the mechanical property of Fe-Ni-Al-Mn ferritic steel were systematically studied in this research. The two types of nanoprecipitates in the Cr added alloy were characterized through a combination of aberration-corrected scanning transmission electron microscopy and atom probe tomography techniques. The atomic-scale structure and chemistry analysis reveal that fine globular-shaped precipitates have a B2-structure, while coarse elongated precipitates have B2+L21 composite structures. The first-principles calculations reveal that the segregation of Cr at the L21/bcc interface reduces the interface and strain energy for the nucleation of the L21-type phase. With the increasing precipitate size, the B2 structure is gradually transformed to L21 to reduce elastic strain, thereby promoting the formation of B2+L21 composite nanoprecipitate. The addition of 10 wt% Cr results in an increase of ∼275 MPa in yield strength without obvious loss of ductility. The effect of Cr on the strength mechanisms were quantitatively analyzed, revealing that the strength of the ferritic alloy mainly improved by the formation of B2+L21 composite nanoprecipitate, which is more effective than solid solution strengthening.

  • Nrf2-interacting nutrients and COVID-19: time for research to develop adaptation strategies

    • There are large between- and within-country variations in COVID-19 death rates. Some very low death rate settings such as Eastern Asia, Central Europe, the Balkans and Africa have a common feature of eating large quantities of fermented foods whose intake is associated with the activation of the Nrf2 (Nuclear factor (erythroid-derived 2)-like 2) anti-oxidant transcription factor. There are many Nrf2-interacting nutrients (berberine, curcumin, epigallocatechin gallate, genistein, quercetin, resveratrol, sulforaphane) that all act similarly to reduce insulin resistance, endothelial damage, lung injury and cytokine storm. They also act on the same mechanisms (mTOR: Mammalian target of rapamycin, PPARγ:Peroxisome proliferator-activated receptor, NFκB: Nuclear factor kappa B, ERK: Extracellular signal-regulated kinases and eIF2α:Elongation initiation factor 2α). They may as a result be important in mitigating the severity of COVID-19, acting through the endoplasmic reticulum stress or ACE-Angiotensin-II-AT1R axis (AT1R) pathway. Many Nrf2-interacting nutrients are also interacting with TRPA1 and/or TRPV1. Interestingly, geographical areas with very low COVID-19 mortality are those with the lowest prevalence of obesity (Sub-Saharan Africa and Asia). It is tempting to propose that Nrf2-interacting foods and nutrients can re-balance insulin resistance and have a significant effect on COVID-19 severity. It is therefore possible that the intake of these foods may restore an optimal natural balance for the Nrf2 pathway and may be of interest in the mitigation of COVID-19 severity.

  • Combining camera trap surveys and IUCN range maps to improve knowledge of species distributions

    • Reliable maps of species distributions are fundamental for biodiversity research and conservation. The International Union for Conservation of Nature (IUCN) range maps are widely recognized as authoritative representations of species’ geographic limits, yet they might not always align with actual occurrence data. In recent area of habitat (AOH) maps, areas that are not habitat have been removed from IUCN ranges to reduce commission errors, but their concordance with actual species occurrence also remains untested. We tested concordance between occurrences recorded in camera trap surveys and predicted occurrences from the IUCN and AOH maps for 510 medium- to large-bodied mammalian species in 80 camera trap sampling areas. Across all areas, cameras detected only 39% of species expected to occur based on IUCN ranges and AOH maps; 85% of the IUCN only mismatches occurred within 200 km of range edges. Only 4% of species occurrences were detected by cameras outside IUCN ranges. The probability of mismatches between cameras and the IUCN range was significantly higher for smaller-bodied mammals and habitat specialists in the Neotropics and Indomalaya and in areas with shorter canopy forests. Our findings suggest that range and AOH maps rarely underrepresent areas where species occur, but they may more often overrepresent ranges by including areas where a species may be absent, particularly at range edges. We suggest that combining range maps with data from ground-based biodiversity sensors, such as camera traps, provides a richer knowledge base for conservation mapping and planning.

    • The establishment of protected areas (PAs) is a central strategy for global biodiversity conservation. While the role of PAs in protecting habitat has been highlighted, their effectiveness at protecting mammal communities remains unclear. We analyzed a global dataset from over 8671 camera traps in 23 countries on four continents that detected 321 medium- to large-bodied mammal species. We found a strong positive correlation between mammal taxonomic diversity and the proportion of a surveyed area covered by PAs at a global scale (β = 0.39, 95% confidence interval [CI] = 0.19–0.60) and in Indomalaya (β = 0.69, 95% CI = 0.19–1.2), as well as between functional diversity and PA coverage in the Nearctic (β = 0.47, 95% CI = 0.09–0.85), after controlling for human disturbances and environmental variation. Functional diversity was only weakly (and insignificantly) correlated with PA coverage at the global scale (β = 0.22, 95% CI = −0.02–0.46), pointing to a need to better understand the functional response of mammal communities to protection. Our study provides important evidence of the global effectiveness of PAs in conserving terrestrial mammals and emphasizes the critical role of area-based conservation in a post-2020 biodiversity framework.

    • A new species of Papaveraceae, Corydalis sunhangii, in the section Trachycarpae, is described and illustrated from Nyingchi City, Xizang, China. The new species has some resemblance to Corydalis kingdonis, but differs by radical leaves prominent, usually several, blade tripinnate (vs. insignificant, few, blade bi- to triternate); cauline leaf usually one, much smaller than radical leaves, usually situated in lower half of stem (vs. usually two, larger than radical leaves, concentrated in upper third of stem); racemes densely 13-35-flowered (vs. rather lax, 4-11-flowered); claw of lower petal shallowly saccate (vs. very prominently and deeply saccate); capsule oblong, with raised lines of dense papillae (vs. broadly obovoid, smooth). Phylogenetic analysis, based on 68 protein-coding plastid genes of 49 samples, shows that C. sunhangii is not closely related to any hitherto described species, which is consistent with our morphological analysis.

    • NMD3 is required for nuclear export of the 60S ribosomal subunit in yeast and vertebrate cells, but no corresponding function of NMD3 has been reported in plants. Here we report that Arabidopsis thaliana NMD3 (AtNMD3) showed a similar function in the nuclear export of the 60S ribosomal subunit. Interference with AtNMD3 function by overexpressing a truncated dominant negative form of the protein lacking the nuclear export signal sequence caused retainment of the 60S ribosomal subunits in the nuclei. More interestingly, the transgenic Arabidopsis with dominant negative interference of AtNMD3 function showed a striking failure of secondary cell wall thickening, consistent with the altered expression of related genes and composition of cell wall components. Observation of a significant decrease of rough endoplasmic reticulum (RER) in the differentiating interfascicular fiber cells of the transgenic plant stems suggested a link between the defective nuclear export of 60S ribosomal subunits and the abnormal formation of the secondary cell wall. These findings not only clarified the evolutionary conservation of NMD3 functions in the nuclear export of 60S ribosomal subunits in yeast, animals and plants, but also revealed a new facet of the regulatory mechanism underlying secondary cell wall thickening in Arabidopsis. This new facet is that the nuclear export of 60S ribosomal subunits and the formation of RER may play regulatory roles in coordinating protein synthesis in cytoplasm and transcription in nuclei.

  • Influence of CaO on the thermal kinetics and formation mechanism of high value-added products during waste tire pyrolysis

    • There is a lack of detailed research on the production of isoprene and D-limonene by solid base-catalysed thermal depolymerization of waste tires (WTs). This work aimed to investigate the thermal decomposition characteristics, reaction kinetics, high value-added products production and potential mechanisms during WT pyrolysis in the presence of calcium oxide (CaO) via Thermogravimetry-Fourier Transform Infrared spectrometer (TG-FTIR) and Pyrolyzer-Gas Chromatography/Mass spectrometry (Py-GC/MS). The results obtained from TG indicated that CaO accelerated depolymerization in terms of reducing the reaction temperature, which is also reflected in the kinetic parameters. It can be found that the content of D-limonene increased by 13.76% and that of isoprene increased by 37.57%, which were attributed to differences in the depolymerization mechanisms in the presence of CaO. Furthermore, CaO had a profound impact on desulfurization by reducing benzothiazole, sulfoacid, and thiophene. The potential catalytic mechanisms of isoprene and D-limonene production and desulfurization were also proposed. This work deepens the understanding of the catalytic pyrolysis of WT under CaO and unambiguously demonstrates the great potential of CaO in enhancing isoprene and D-limonene production, providing new insight for the cleaner production of high value-added products from WT.

    • Current Chinese national guidelines recommend routine screening for liver cancer in patients positive for HBsAg, irrespective of fibrosis status, age, or family history of liver cancer. We aim to evaluate whether the recommended screening strategy could reduce liver-cancer-specific mortality. We conducted a liver cancer mass screening trial in Xiaolan Town, Zhongshan City, China, among residents aged 35–64 years in 2012. All volunteers were offered serological testing for hepatitis B virus surface antigen (HBsAg). We proposed biannual screening using serum alpha-fetoprotein (AFP) and ultrasonography examination for subjects positive for HBsAg. Among 17,966 participants (26.2% of 68,510 eligible residents) who were free of liver cancer at baseline in 2012, we identified 57 incident cases of liver cancer within the first 4 years of follow-up (i.e., 43 among 2,848 HBsAg-positive participants and 14 among 15,118 HBsAg-negative participants), compared with 104 cases identified in non-participants (N = 50,544). A total of 207 participants had the recommended number of ultrasonography examinations (every 6 months) during the screening period. Compared with cases identified from non-participants, the cases arising among participants were more likely to be at early stage and had better survival than those among non-participants. However, we did not observe a reduction in liver cancer-specific mortality rate among participants (relative risk = 1.04, 95% confidence interval = 0.68, 1.58, P = 0.856). Our demonstration screening study does not show a reduction in liver cancer mortality within the first 4 years of follow-up according to current guidance in China, although long-term efficacy remains to be evaluated. Targeted surveillance among high-risk individuals as recommended by international guidelines, along with measures to improve compliance, should be evaluated in the Chinese population.

    • Phase transitions in halide perovskites triggered by external stimuli generate significantly different material properties, providing a great opportunity for broad applications. Here, we demonstrate an In-based, charge-ordered (In+/In3+) inorganic halide perovskite with the composition of Cs2In(I)In(III)Cl-6 in which a pressure-driven semiconductor-to-metal phase transition exists. The single crystals, synthesized via a solid-state reaction method, crystallize in a distorted perovskite structure with space group I4/m with a = 17.2604(12) angstrom, c = 11.0113(16) angstrom if both the strong reflections and superstructures are considered. The supercell was further confirmed by rotation electron diffraction measurement. The pressure-induced semiconductor-to-metal phase transition was demonstrated by high-pressure Raman and absorbance spectroscopies and was consistent with theoretical modeling. This type of charge-ordered inorganic halide perovskite with a pressure-induced semiconductor-to-metal phase transition may inspire a range of potential applications.

    • Hexagonal boron nitride (hBN) has recently been demonstrated to contain optically polarized and detected electron spins that can be utilized for implementing qubits and quantum sensors in nanolayered-devices. Understanding the coherent dynamics ofmicrowave driven spins in hBN is of crucial importance for advancing these emerging new technologies. Here, we demonstrate and study the Rabi oscillation and related phenomena of a negatively charged boron vacancy (V-B(-)) spin ensemble in hBN. We report on different dynamics of the V-B(-) spins at weak and strong magnetic fields. In the former case the defect behaves like a single electron spin system, while in the latter case it behaves like a multi-spin system exhibiting multiple-frequency dynamical oscillation as beat in the Ramsey fringes. We also carry out theoretical simulations for the spin dynamics of V-B(-) and reveal that the nuclear spins can be driven via the strong electron nuclear coupling existing in V-B(-) center, which can be modulated by the magnetic field and microwave field.

This report offers an overview of the chemical phenomena and processes OpenMolcas can address, while showing that OpenMolcas is an attractive platform for state-of-the-art atomistic computer simulations.

    • MicroRNAs (miRNAs) are small RNAs (similar to 22 bp) that post-transcriptionally regulate protein expression and are found to be differentially expressed in a number of human cancers. There is increasing evidence to suggest that miRNAs could be useful in cancer diagnosis, prognosis, and therapy. We performed miRNA microarray expression profiling on a cohort of 12 benign and 12 malignant pheochromocytomas and identified a number of differentially expressed miRNAs. These results were validated in a separate cohort of ten benign and ten malignant samples using real-time quantitative RT-PCR; benign samples had a minimum follow-up of at least 2 years. It was found that IGF2 as well as its intronic miR-483-5p was over-expressed, while miR-15a and miR-16 were under-expressed in malignant tumours compared with benign tumours. These miRNAs were found to be diagnostic and prognostic markers for malignant pheochromocytoma. The functional role of miR-15a and miR-16 was investigated in vitro in the rat PC12 pheochromocytoma cell line, and these miRNAs were found to regulate cell proliferation via their effect on cyclin D1 and apoptosis. These data indicate that miRNAs play a pivotal role in the biology of malignant pheochromocytoma, and represent an important class of diagnostic and prognostic biomarkers and therapeutic targets warranting further investigation.

    • Total livestock emissions account for up to 14.5% of man-made greenhouse gas emissions. Counteractive measures, such as circular economy concepts and negative emission technologies are necessary to limit global warming below 1.5 °C. Possible treatment options for organic manure include anaerobic digestion, combustion, gasification, hydrothermal liquefaction and composting. The choice of treatment varies depending on the economics, the requirement of a specific product, and sociocultural factors. Commercialization of these treatments needs a blend of appropriate technology, feasible economics, policy support and agreeable socio-cultural conditions. Key findings of this study include the following: 1. Increasing scientific awareness about manure management and treatment; 2. Building a sustainable cooperative model to commercialize technologies; 3. Creating a market for manure recycling products; 4. The role of policy in supporting technologies and consumers; and 5. The codigestion of substrates for better efficacy. Current trends show minimal actions in place as opposed to the high-rate of acceleration that is necessary.

The strongest association was at a nonsynonymous SNP, rs1143679 (P = 1.7 x 10(-17), odds ratio = 1.78). We further replicated this association in two independent samples of individuals of African descent (P = 0.0002 and 0.003; overall meta-analysis P = 6.9 x 10(-22)). The genetic association between ITGAM and SLE implicates the alpha(M)beta2-integrin adhesion pathway in disease development.

    • In light of recent research, it is evident that occupants are playing an increasingly important role in building energy performance. Despite the important role of building energy codes and standards in design, the occupant-related aspects are typically simple and have not kept up with the leading research. This paper reviews 23 regions’ building energy codes and standards by first comparing their quantitative aspects and then analyzing their mandated rules and approaches. While the present paper focuses on offices, general recommendations are applicable to other building types as well. The review revealed a wide range of occupant-related values, approaches, and attitudes. For example, code-specified occupant density varies by nearly a factor of three between different codes. This underlines the need for development of advancement in occupant behavior modeling approaches for future occupant-centric building performance codes and standards. Moreover, occupants are often referred to only implicitly; underlying expectations about energy-saving occupant behavior from building occupants varies greatly; and, only a few codes address occupant feedback and system usability. Based on the findings of the review, a set of initial recommendations for future building energy codes is proposed.

    • Studies of dense core morphologies and their orientations with respect to gas flows and the local magnetic field have been limited to only a small sample of cores with spectroscopic data. Leveraging the Green Bank Ammonia Survey alongside existing sub-millimeter continuum observations and Planck dust polarization, we produce a cross-matched catalogue of 399 dense cores with estimates of core morphology, size, mass, specific angular momentum, and magnetic field orientation. Of the 399 cores, 329 exhibit 2D v(LSR) maps that are well fit with a linear gradient, consistent with rotation projected on the sky. We find a best-fit specific angular momentum and core size relationship of J/M & PROP; R-1.82 & PLUSMN; 0.10, suggesting that core velocity gradients originate from a combination of solid body rotation and turbulent motions. Most cores have no preferred orientation between the axis of core elongation, velocity gradient direction, and the ambient magnetic field orientation, favouring a triaxial and weakly magnetized origin. We find, however, strong evidence for a preferred anti-alignment between the core elongation axis and magnetic field for protostellar cores, revealing a change in orientation from starless and prestellar populations that may result from gravitational contraction in a magnetically-regulated (but not dominant) environment. We also find marginal evidence for anti-alignment between the core velocity gradient and magnetic field orientation in the L1228 and L1251 regions of Cepheus, suggesting a preferred orientation with respect to magnetic fields may be more prevalent in regions with locally ordered fields.

    • Thousands of genomic regions have been associated with heritable human diseases, but attempts to elucidate biological mechanisms are impeded by an inability to discern which genomic positions are functionally important. Evolutionary constraint is a powerful predictor of function, agnostic to cell type or disease mechanism. Single-base phyloP scores from 240 mammals identified 3.3% of the human genome as significantly constrained and likely functional. We compared phyloP scores to genome annotation, association studies, copy-number variation, clinical genetics findings, and cancer data. Constrained positions are enriched for variants that explain common disease heritability more than other functional annotations. Our results improve variant annotation but also highlight that the regulatory landscape of the human genome still needs to be further explored and linked to disease.

    • AIM: To assess whether gemcitabine-based combination therapy improves the prognosis of unresectable pancreatic cancer compared with gemcitabine treatment alone. METHODS: A quantitative up-to-date meta-analysis was undertaken to investigate the efficacy of gemcitabine-based combination treatment compared with gemcitabine monotherapy in locally advanced or metastatic pancreatic cancer. Inclusion was limited to high-quality randomized clinical trials. RESULTS: Twenty-six studies were included in the present analysis, with a total of 8808 patients recruited. The studies were divided into four subgroups based on the different kinds of cytotoxic agents, including platinum, fluoropyrimidine, camptothecin and targeted agents. Patients treated with gemcitabine monotherapy had significantly lower objective response rate [risk ratio (RR), 0.72; 95% confidence interval (CI): 0.63-0.83; P < 0.001], and lower 1-year overall survival (RR, 0.90; 95%CI: 0.82-0.99; P = 0.04). Gemcitabine monotherapy caused fewer complications, including fewer grade 3-4 toxicities: including vomiting (RR, 0.75; 95%CI: 0.62-0.89; P = 0.001), diarrhea (RR, 0.66; 95%CI: 0.49-0.89; P = 0.006), neutropenia (RR, 0.88; 95%CI: 0.72-1.06; P = 0.18), anemia (RR, 0.96; 95%CI: 0.82-1.12; P = 0.60), and thrombocytopenia (RR, 0.76; 95%CI: 0.60-0.97; P = 0.03) compared with gemcitabine combination therapies. CONCLUSION: Gemcitabine combination therapy provides a modest improvement of survival, but is associated with more toxicity compared with gemcitabine monotherapy. (C) 2012 Baishideng.     • BackgroundMass screening and treatment (MSAT) for malaria elimination lacks an ideal diagnostic tool to allow sensitive and affordable test of the target population in the field. This study evaluated whether Capture and Ligation Probe-PCR (CLIP-PCR) could be used in a field MSAT in Laiza City, Myanmar.MethodsOn day 0, two dried blood spots were collected from each participant. On day 1, all samples were screened for Plasmodium in a 20 m(2) laboratory with workbench, a biosafety cabinet, a refrigerator, a benchtop shaking incubator and a qPCR machine, by four technicians using CLIP-PCR with sample pooling, at a health clinic of the Chinese bordering town of Nabang. On day 2, all positives were followed up and treated.ResultsOf 15,038 persons (65% of the total population) screened, 204 (1.36%) were CLIP-PCR positives. Among them, 188, 14, and 2 were infected with Plasmodium vivax, Plasmodium falciparum, and P. vivax/P. falciparum mix, respectively. The testing capacity was 538 persons/day, with a cost of US$0.92 /person. The proportion of submicroscopic infection was 64.7%. All positive individuals received treatment within 72 h after blood collection.ConclusionUsing CLIP-PCR in MSAT in low transmission settings can support the malaria elimination efforts in the China-Myanmar border region.

    • Aim: To develop a novel 3D-QSAR approach for study of the epidermal growth factor receptor tyrosine kinase (EGFR TK) and its inhibitors. Methods: One hundred thirty nine EGFR TK inhibitors were classified into 3 clusters. Ensemble docking of these inhibitors with 19 EGFR TK crystal structures was performed. Three protein structures that showed the best recognition of each cluster were selected based on the docking results. Then, a novel QSAR (ensemble-QSAR) building method was developed based on the ligand conformations determined by the corresponding protein structures. Results: Compared with the 3D-QSAR model, in which the ligand conformations were determined by a single protein structure, ensemble-QSAR exhibited higher R2 (0.87) and Q2 (0.78) values and thus appeared to be a more reliable and better predictive model. Ensemble-QSAR was also able to more accurately describe the interactions between the target and the ligands. Conclusion: The novel ensemble-QSAR model built in this study outperforms the traditional 3D-QSAR model in rationality, and provides a good example of selecting suitable protein structures for docking prediction and for building structure-based QSAR using available protein structures.

    • Crystallization modulation and defect passivation are key for high performance perovskite solar cells (PSCs) through suppressing defects in the surface and/or near the grain boundaries (GBs) of solution-processed perovskite films. In this work, we report simultaneous modulation of crystallization and passivation of defects for perovskites through a new vanadium carbide (V2CTx) MXene that is employed in an anti-solvent. The final modified perovskite film showed an improved crystallization, better energy level alignment and higher hole injection with a hole-transporting layer, leading to an increased power conversion efficiency from 20.1% up to 23.47% for planar PSCs, with enhanced device stability retaining over 90% of the initial PCE after 1000 hours exposure under 40-60% relative humidity at 25 degrees C. We have further employed the synchrotron radiation in situ grazing-incidence wide-angle X-ray scattering (GIWAXS) equipment to monitor the kinetic process of crystallization during spin-coating; it is notable that a lower dimensional perovskite structure (n < 3) was observed in the modified perovskite film during the process of dropping the antisolvent CB with V2CTx, which helps explain the enhanced device stability.

  • Genome sequence of Malania oleifera, a tree with great value for nervonic acid production

    • Background Malania oleifera, a member of the Olacaceae family, is an IUCN red listed tree, endemic and restricted to the Karst region of southwest China. This tree's seed is valued for its high content of precious fatty acids (especially nervonic acid). However, studies on its genetic makeup and fatty acid biogenesis are severely hampered by a lack of molecular and genetic tools. Findings We generated 51 Gb and 135Gb of raw DNA sequences, using Pacific Biosciences (PacBio) single-molecule real-time and 10x Genomics sequencing, respectively. A final genome assembly, with a scaffold N50 size of 4.65 Mb and a total length of 1.51Gb, was obtained by primary assembly based on PacBio long reads plus scaffolding with 10x Genomics reads. Identified repeats constituted approximate to 82% of the genome, and 24,064 protein-coding genes were predicted with high support. The genome has low heterozygosity and shows no evidence for recent whole genome duplication. Metabolic pathway genes relating to the accumulation of long-chain fatty acid were identified and studied in detail. Conclusions Here, we provide the first genome assembly and gene annotation for M. oleifera. The availability of these resources will be of great importance for conservation biology and for the functional genomics of nervonic acid biosynthesis.

    • The Range of Variability Approach (RVA) is employed to investigate the variability and spatial patterns of hydrological and sediment changes (1953-2000) induced by intensified human activities, i.e. the implementation of water and soil conservation measures, in nine major catchments of the Loess Plateau, China. Results indicate that: (1) streamflow and sediment load regimes were greatly changed by the implementation of conservation measures; (2) similar spatial patterns of high hydrological and sediment changes resulting from the intensive implementation of conservation measures are observed in most catchments of the middle Yellow River. However, slightly different behaviours of changes exist due to the unique complexity of hydrological and sediment processes in this region and (3) the impacts of various conservation measures on hydrological and sediment processes are closely associated with the extent and types of these measures. Engineering works have a quite immediate impact on streamflow and sediment regimes. Considerable vegetation controls are recognized as additional important driving forces for high hydrological and sediment alterations among various soil conservation measures. In vegetation controls, afforestation is the major factor causing the changes of runoff and sediment processes in these nine catchments. The results of the current study will be greatly beneficial to the regional water resources management and restoration of eco-environmental system in the middle Yellow River basin characterized by intensified soil-conservation measures under the changing environment.     • The Pearl River Delta (PRD) has one of the most complicated deltaic drainage systems with probably the highest density of crisscross-river network in the world. This article presents a regional flood frequency analysis and recognition of spatial patterns for flood-frequency variations in the PRD region using the well-known index flood L-moments approach together with some advanced statistical test and spatial analysis methods. Results indicate that: (1) the whole PRD region is definitely heterogeneous according to the heterogeneity test and can be divided into three homogeneous regions; (2) the spatial maps for annual maximum flood stage corresponding to different return periods in the PRD region suggest that the flood stage decreases gradually from the riverine system to the tide dominated costal areas; (3) from a regional perspective, the spatial patterns of flood-frequency variations demonstrate the most serious flood-risk in the coastal region because it is extremely prone to the emerging flood hazards, typhoons, storm surges and well-evidenced sea-level rising. Excessive rainfall in the upstream basins will lead to moderate floods in the upper and middle PRD region. The flood risks of rest parts are identified as the lowest in entire PRD. In order to obtain more reliable estimates, the stationarity and serial-independence are tested prior to frequency analysis. The characterization of the spatial patterns of flood-frequency variations is conducted to reveal the potential influences of climate change and intensified human activities. These findings will definitely contribute to formulating the regional development strategies for policymakers and stakeholders in water resource management against the menaces of frequently emerged floods and well-evidenced sea level rising.

    • While alternative splicing is known to diversify the functional characteristics of some genes, the extent to which protein isoforms globally contribute to functional complexity on a proteomic scale remains unknown. To address this systematically, we cloned full-length open reading frames of alternatively spliced transcripts for a large number of human genes and used protein-protein interaction profiling to functionally compare hundreds of protein isoform pairs. The majority of isoform pairs share less than 50% of their interactions. In the global context of interactome network maps, alternative isoforms tend to behave like distinct proteins rather than minor variants of each other. Interaction partners specific to alternative isoforms tend to be expressed in a highly tissue-specific manner and belong to distinct functional modules. Our strategy, applicable to other functional characteristics, reveals a widespread expansion of protein interaction capabilities through alternative splicing and suggests that many alternative "isoforms'' are functionally divergent (i.e., "functional alloforms'').

    • Arc-evaporated AITiN coatings with remarkable adhesion and thermal stability are widely used in manufacturing. However, the large residual stress and surface roughness limit their high-level applications for advanced machining. In this study, a hybrid technique combining cathodic arc evaporation and magnetron sputtering was utilized to enhance the mechanical properties and wear resistance of AlxTi1-xN with x = similar to 0.65. The hybrid AIM coatings exhibited a nano-multilayer architecture with alternating arc-evaporated and magnetron sputtered constituents, which decreased their residual stress from -7.1 GPa to about -5.0 GPa. In addition, the hybrid AlTiN showed higher indentation toughness than the monolithic coatings. The hybrid AITiN coating with a target sputtering power of 7.0 kW showed excellent wear resistance at room and high temperature. At 800 degrees C, the hybrid coatings mainly showed abrasive and oxidation wear, while the monolithic AITiN coating showed abrasive/oxidation wear and brittle failure.

    • The softmax function is widely used in deep neural networks (DNNs), its hardware performance plays an important role in the training and inference of DNN accelerators. However, due to the complexity of the traditional softmax, the existing hardware architectures are resource-consuming or have low precision. In order to address the challenges, we study a base-2 softmax function in terms of its suitability for neural network training and efficient hardware implementation. Compared to the classical base- e softmax function, the base-2 softmax function is a new softmax function that uses 2 as the exponential base instead of e. From the aspects of mathematical derivation and software simulation, we first demonstrate the feasibility and good accuracy of the base-2 softmax function in the application of neural network training. Then, we use the symmetric-mapping lookup table (SM-LUT) method to design a low-complexity architecture but with high precision to implement it. Under TSMC 28nm CMOS technology, an example design of our architecture has the area of 5676 μ m2 and the power consumption of 13.12 mW for circuit synthesis at the frequency of 3 GHz. Compared with the latest works, our architecture achieves the best performance and efficiency.

    • Tracking the myotendinous junction (MTJ) in consecutive ultrasound images is crucial for understanding the mechanics and pathological conditions of the muscletendon unit. However, the lack of reliable and efficient identification of MTJ due to poor image quality and boundary ambiguity restricts its application in motion analysis. In recent years, with the rapid development of deep learning, the region-based convolution neural network (RCNN) has shown great potential in the field of simultaneous objection detection and instance segmentation in medical images. This article proposes a region-adaptive network (RAN) to localize MTJ region and to segment it in a single shot. Our model learns about the salient information of MTJ with the help of a composite architecture. Herein, a region-based multitask learning network explores the region containing MTJ, while a parallel end-to-end U-shaped path extracts the MTJ structure from the adaptively selected region for combating data imbalance and boundary ambiguity. By demonstrating the ultrasound images of the gastrocnemius, we showed that the RAN achieves superior segmentation performance when compared with the state-of-the-art Mask RCNN method with an average Dice score of 80.1. Our proposed method is robust and reliable for advanced muscle and tendon function examinations obtained by ultrasound imaging.
