    • We review the status of the AMANDA neutrino telescope. We present resultsobtained from the four-string prototype array AMANDA-B4 and describe themethods of track reconstruction and neutrino event separation. We give also firstresults of the analysis of the 10-string detector AMANDA-B10, in particular onatmospheric neutrinos and the search for magnetic monopoles. We sketch thefuture schedule on the way to a cube kilometer telescope at the South Pole,ICECUBE.

  • Global maps of soil temperature

    • Research in global change ecology relies heavily on global climatic grids derived from estimates of air temperature in open areas at around 2m above the ground. These climatic grids do not reflect conditions below vegetation canopies and near the ground surface, where critical ecosystem functions occur and most terrestrial species reside. Here, we provide global maps of soil temperature and bioclimatic variables at a 1-km2 resolution for 0–5 and 5–15cm soil depth. These maps were created by calculating the difference (i.e. offset) between in situ soil temperature measurements, based on time series from over 1200 1-km2 pixels (summarized from 8519 unique temperature sensors) across all the world's major terrestrial biomes, and coarse-grained air temperature estimates from ERA5-Land (an atmospheric reanalysis by the European Centre for Medium-Range Weather Forecasts). We show that mean annual soil temperature differs markedly from the corresponding gridded air temperature, by up to 10°C (mean=3.0±2.1°C), with substantial variation across biomes and seasons. Over the year, soils in cold and/or dry biomes are substantially warmer (+3.6±2.3°C) than gridded air temperature, whereas soils in warm and humid environments are on average slightly cooler (−0.7±2.3°C). The observed substantial and biome-specific offsets emphasize that the projected impacts of climate and climate change on near-surface biodiversity and ecosystem functioning are inaccurately assessed when air rather than soil temperature is used, especially in cold environments. The global soil-related bioclimatic variables provided here are an important step forward for any application in ecology and related disciplines. Nevertheless, we highlight the need to fill remaining geographic gaps by collecting more in situ measurements of microclimate conditions to further enhance the spatiotemporal resolution of global soil temperature products for ecological applications.

  • Start Spreading the News: A Comparative Experiment on the Effects of Populist Communication on Political Engagement in Sixteen European Countries

    • Although populist communication has become pervasive throughout Europe, many important questions on its political consequences remain unanswered. First, previous research has neglected the differential effects of populist communication on the Left and Right. Second, internationally comparative studies are missing. Finally, previous research mostly studied attitudinal outcomes, neglecting behavioral effects. To address these key issues, this paper draws on a unique, extensive, and comparative experiment in sixteen European countries (N = 15,412) to test the effects of populist communication on political engagement. The findings show that anti-elitist populism has the strongest mobilizing effects, and anti-immigrant messages have the strongest demobilizing effects. Moreover, national conditions such as the level of unemployment and the electoral success of the populist Left and Right condition the impact of populist communication. These findings provide important insights into the persuasiveness of populist messages spread throughout the European continent.

    • All species of the Ophiuroidea have exceptional regenerative capabilities; in particular, they can replace arms lost following traumatic or self-induced amputation. In order to reconstruct this complex phenomenon, we studied arm regeneration in two different ophiuroids, Ophioderma longicaudum (Retzius, 1805) and Amphiura filiformis O. F. Muller, 1776, which are quite distantly related. These species present contrasting regeneration and differentiation rates and differ in several ecological traits. The aim of this paper is to interpret the primary sequence of morphogenetic and histogenetic events leading to the complete reconstruction of a new arm, comparing the arm regenerative processes of these two ophiuroid species with those described in crinoids. Arm regeneration in ophiuroids is considered an epimorphic process in which new structures develop from a typical blastema formed from an accumulation of presumptive undifferentiated cells. Our results showed that although very different in some respects such as, for instance, the regeneration rate (0.17 mm/week for O. longicaudum and 0.99 mm/week for A. filiformis), morphogenetic and histogenetic aspects are surprisingly similar in both species. The regenerative process presents similar characteristics and follows a developmental scheme which can be subdivided into four phases: a repair phase, an early regenerative phase, an intermediate regenerative phase and an advanced regenerative phase. In terms of histogenesis, the regenerative events involve the development of new structures from migratory pluripotent cells, which proliferate actively, in addition in both cases there is a significant contribution from dedifferentiated cells, in particular dedifferentiating myocytes, although to varying extents. This evidence confirms the plasticity of the regenerative phenomenon in echinoderms, which can apparently follow different pathways in terms of growth and morphogenesis, but nevertheless involve both epimorphic and morphallactic contributions at the cellular level.

  • Refining the model system of central nervous system regeneration in Ciona intestinalis

    • Background New, practical models of central nervous system regeneration are required and should provide molecular tools and resources. We focus here on the tunicate Ciona intestinalis, which has the capacity to regenerate nerves and a complete adult central nervous system, a capacity unusual in the chordate phylum. We investigated the timing and sequence of events during nervous system regeneration in this organism. Methodology/Principal Findings We developed techniques for reproducible ablations and for imaging live cellular events in tissue explants. Based on live observations of more than 100 regenerating animals, we subdivided the regeneration process into four stages. Regeneration was functional, as shown by the sequential recovery of reflexes that established new criteria for defining regeneration rates. We used transgenic animals and labeled nucleotide analogs to describe in detail the early cellular events at the tip of the regenerating nerves and the first appearance of the new adult ganglion anlage. Conclusions/Significance The rate of regeneration was found to be negatively correlated with adult size. New neural structures were derived from the anterior and posterior nerve endings. A blastemal structure was implicated in the formation of new neural cells. This work demonstrates that Ciona intestinalis is as a useful system for studies on regeneration of the brain, brain-associated organs and nerves.

  • SoilTemp : A global database of near-surface temperature

    • Current analyses and predictions of spatially explicit patterns and processes in ecology most often rely on climate data interpolated from standardized weather stations. This interpolated climate data represents long-term average thermal conditions at coarse spatial resolutions only. Hence, many climate-forcing factors that operate at fine spatiotemporal resolutions are overlooked. This is particularly important in relation to effects of observation height (e.g. vegetation, snow and soil characteristics) and in habitats varying in their exposure to radiation, moisture and wind (e.g. topography, radiative forcing or cold-air pooling). Since organisms living close to the ground relate more strongly to these microclimatic conditions than to free-air temperatures, microclimatic ground and near-surface data are needed to provide realistic forecasts of the fate of such organisms under anthropogenic climate change, as well as of the functioning of the ecosystems they live in. To fill this critical gap, we highlight a call for temperature time series submissions to SoilTemp, a geospatial database initiative compiling soil and near-surface temperature data from all over the world. Currently, this database contains time series from 7,538 temperature sensors from 51 countries across all key biomes. The database will pave the way toward an improved global understanding of microclimate and bridge the gap between the available climate data and the climate at fine spatiotemporal resolutions relevant to most organisms and ecosystem processes.

  • The Mutational Landscape in Pediatric Acute Lymphoblastic Leukemia Deciphered by Whole Genome Sequencing

    • Genomic characterization of pediatric acute lymphoblastic leukemia (ALL) has identified distinct patterns of genes and pathways altered in patients with well-defined genetic aberrations. To extend the spectrum of known somatic variants in ALL, we performed whole genome and transcriptome sequencing of three B-cell precursor patients, of which one carried the t(12;21)ETV6-RUNX1 translocation and two lacked a known primary genetic aberration, and one T-ALL patient. We found that each patient had a unique genome, with a combination of well-known and previously undetected genomic aberrations. By targeted sequencing in 168 patients, we identified KMT2D and KIF1B as novel putative driver genes. We also identified a putative regulatory non-coding variant that coincided with overexpression of the growth factor MDK. Our results contribute to an increased understanding of the biological mechanisms that lead to ALL and suggest that regulatory variants may be more important for cancer development than recognized to date. The heterogeneity of the genetic aberrations in ALL renders whole genome sequencing particularly well suited for analysis of somatic variants in both research and diagnostic applications.

    • This work, framed in the IEA SHC Task 51 “Solar Energy in Urban Planning” presents an illustrative perspective of solar energy in urban planning through the analysis of 34 international case studies conducted in 10 countries. The aim here is to examine challenges, barriers and opportunities for active solar systems and passive solar strategies by taking into consideration interrelated technical and non-technical aspects in ongoing and completed projects. It focuses on exposing potential pitfalls and illustrating lessons learned in case studies divided into three categories: (i) existing urban areas, (ii) new urban areas, and (iii) solar landscapes. The analysis has yielded insights into the solar energy strategy adoption, the evaluation of solar energy production, solar irradiation and daylighting, and the architectural quality, sensitivity and visibility of the solar systems for urban planning. The outcomes have implications to stimulate successful practices in implementing solar strategies in urban planning and facilitating their replicability worldwide by avoiding common mistakes.

    • We conducted a genome-wide association study among 2,323 individuals with sporadic amyotrophic lateral sclerosis (ALS) and 9,013 control subjects and evaluated all SNPs with P < 1.0 x 10(-4) in a second, independent cohort of 2,532 affected individuals and 5,940 controls. Analysis of the genome-wide data revealed genome-wide significance for one SNP, rs12608932, with P = 1.30 x 10(-9). This SNP showed robust replication in the second cohort (P = 1.86 x 10(-6)), and a combined analysis over the two stages yielded P = 2.53 x 10(-14). The rs12608932 SNP is located at 19p13.3 and maps to a haplotype block within the boundaries of UNC13A, which regulates the release of neurotransmitters such as glutamate at neuromuscular synapses. Follow-up of additional SNPs showed genome-wide significance for two further SNPs (rs2814707, with P = 7.45 x 10(-9), and rs3849942, with P = 1.01 x 10(-8)) in the combined analysis of both stages. These SNPs are located at chromosome 9p21.2, in a linkage region for familial ALS with frontotemporal dementia found previously in several large pedigrees.

    • Sommaren 1998 provfiskade Sötvattenslaboratoriets miljöenhet 39 sjöar spridda runt omi landet. Provfiskena var i huvudsak utförda inom programmet för den nationella kalkuppföljningen (IKEU) samt inom det nationella miljöövervakningsprogrammet. Många avsjöarna har provfiskats under en lång följd av år.Under 1996 och 1997 har det uppkommit rika årsklasser av abborre i flera norrländska sjöar. Detta har gjort att provfiskefångsterna av abborre har ökat i dessa sjöar. Uppkomsten av de rika årsklasserna kan sannolikt förklaras av ett för abborren gynnsamt klimat. I norra Sverige var augusti 1996 och hela sommaren 1997 varmare än motsvarande perioder under övriga år på 1990-talet.I en av de okalkade sjöarna har fiskbeståndet vid tidigare års provfisken uppvisat tydliga försurningsskador. Braxen, som är en försurningskänslig art, har emellertid under senare år genomgått en nyrekrytering i sjön, sannolikt till följd av ökade pH värden. Denna tendens gäller inte generellt för de sjöar som provfiskades, utan flera sjöar uppvisade tydliga försurningsskador. I flera av sjöarna har fiskarter helt eller delvis försvunnit pga av försurning. I flertalet av de kalkade sjöarna observerades ingen försurningspåverkan på fisken. Kalkning i kombination med andra fiskevårdsåtgärder hade dessutom gjort att fiskbestånden i flera sjöar normaliserats under senare år.Bland de sjöar som enligt en vattenkemisk bedömning var försurade visade de nyligen framtagna bedömningsgrunderna för fisk stora avvikelser gentemot förväntade värden. Ingen av dessa sjöar klassificerades som klass l (ingen eller obetydlig avvikelse från förväntade värden) och i 60% klassificerades fångsten som klass 4 (stor avvikelse från förväntade värden) eller högre. Bland de kalkade sjöarna klassificerades 53% som klass1 och de neutrala referenssjöarna klassificerades 47% som klass 1. I knappt 1% av dekalkade sjöarna och de neutrala referenssjö­arna klassificerades fångsten som 4 eller högre.Utsättningar av fisk har förekommit under lång tid och det kan därför idag vara svårt att utifrån ett provfiske bedöma om de fångade arterna är naturligt förekommande eller ej. Bland de sjöar som provfiskades 1998 var flera av fiskbestånden resultat av både avsiktliga och oavsiktliga nyintroduktioner. I dessa sjöar är sik, röding och mört de arter som på detta sätt har etablerat flest bestånd. Öring och gös är arter som sats ut i många av sjöarna men som endast gett upphov till sporadiska återfångster i provfisken.

  • The birthing room and its influence on the promotion of a normal physiological childbirth-a qualitative interview study with midwives in Sweden

    • The birthing room is a major workplace for midwives but how it influences them in practice is not enough investigated. Purpose: This study aimed to explore midwives ' experiences of how the birthing room affects them in their work to promote a normal physiological birth. Methods: A phenomenological reflective lifeworld research approach was used and included individual interviews with 15 midwives working at four different hospitals in western Sweden, and of which two also assisted at homebirths. The analysis focused on the meanings of the study phenomenon. Results: A birthing room can by its design either support a normal physiological birth or support a risk approach to childbirth. Four opposing constituents complete the essential meaning of the birthing rooms, and to which the midwives need to relate in their roles as guardians for normal birth: i) a private or a public room; ii) a home-like or hospital-like room; iii) a room promoting activity or passivity; iv) a room promoting the midwife ' s presence or absence. Conclusions: The birthing room mirrors a pathogenic-oriented care approach. A presupposition for the work to keep the birth bubble intact is to protect the mother from disturbing elements both inside and outside the room.

  • Pollination of the Lady's slipper orchid (Cypripedium calceolus) in Scandinavia - taxonomic and conservational aspects

    • The Lady's slipper orchid Cypripedium calceolus L. is considered one of the most beautiful orchids of Europe. Consequently, the species has suffered from over-collecting and is now critically endangered in many countries. Although pollination success is suspected to influence the long-term survival of Cypripedium calceolus, relatively little is known about the identity of its pollinators in mainland Sweden - a region that comprises the largest European populations. In order to identify which species pollinate eight representative populations in mainland Sweden, we observed and sampled visitors to flowers using a standardized protocol. Specimens were identified and any pollen smear found on their body was examined for the presence of Cypripedium pollen. Nine species were recognized as effective pollen vectors (Andrena cineraria, A. carantonica, A. haemorrohoa, A. helvola, A. nigroaenea, A. praecox, Colletes cunicularius, Lasioglossum fratellum and L. fulvicorne), four of them for the first time in Scandinavia. This is the first time that a species of Colletes is reported to carry pollen of Cypripedium in this region. All but one specimens were females. Our results suggest a taxonomically heterogeneous pollinator fauna for Cypripedium calceolus and are discussed in light of the management of this species.

    • Wiskott-Aldrich syndrome (WAS) is caused by loss-of-function mutations in the WASp gene. Decreased cellular responses in WASp-deficient cells have been interpreted to mean that WASp directly regulates these responses in WASp-sufficient cells. Here, we identify an exception to this concept and show that WASp-deficient dendritic cells have increased activation of Rac2 that support cross-presentation to CD8(+) T cells. Using two different skin pathology models, WASp-deficient mice show an accumulation of dendritic cells in the skin and increased expansion of IFN gamma-producing CD8(+) T cells in the draining lymph node and spleen. Specific deletion of WASp in dendritic cells leads to marked expansion of CD8(+) T cells at the expense of CD4(+) T cells. WASp-deficient dendritic cells induce increased cross-presentation to CD8(+) T cells by activating Rac2 that maintains a near neutral pH of phagosomes. Our data reveals an intricate balance between activation of WASp and Rac2 signalling pathways in dendritic cells.

    • Streptococcus pneumoniae (pneumococcus) is a major cause of morbidity and mortality world-wide. The initial event in invasive pneumococcal disease is the attachment of encapsulated pneumococci to epithelial cells in the upper respiratory tract. This work provides evidence that initial bacterial adhesion and subsequent ability to cause invasive disease is enhanced by pili, long organelles able to extend beyond the polysaccharide capsule, previously unknown to exist in pneumococci. These adhesive pili-like appendages are encoded by the pneumococcal rlrA islet, present in some, but not all, clinical isolates. Introduction of the rlrA islet into an encapsulated rlrA-negative isolate allowed pilus expression, enhanced adherence to lung epithelial cells, and provided a competitive advantage upon mixed intranasal challenge of mice. Furthermore, a pilus-expressing rlrA islet-positive clinical isolate was more virulent than a nonpiliated deletion mutant, and it out-competed the mutant in murine models of colonization, pneumonia, and bacteremia. Additionally, piliated pneumococci evoked a higher TNF response during systemic infection, compared with nonpiliated derivatives, suggesting that pneumococcal pili not only contribute to adherence and virulence but also stimulate the host inflammatory response.

    • A new method of direct, rapid nano- to micro-scale patterning of high purity cobalt is presented. The method utilizes a combination of electron beam induced deposition (EBID) and seeded growth at elevated temperatures below the temperature of spontaneous thermal decomposition. Dicobalt octacarbonyl Co-2(CO)(8) is used as the precursor and carbon as a seed layer. Seeded deposition is carried out in the substrate temperature range from 55 to 75 degrees C. Deposition yield is significantly higher than conventional EBID and magnetotransport measurements indicate that resistivity, 22 mu Omega cm, and saturation magnetization, 1.55 T, are much closer to the corresponding values for bulk Co than those for standard EBID.

    • Background. The invasive disease potential (IDP) of Streptococcus pneumoniae differs between serotypes, but the reason for this is unknown. Methods. A total of 47 pneumococcal isolates from 13 serotypes with different IDPs in humans that belonged to 37 multilocus sequence types were compared by whole genome microarrays and mutant analyses. Results. Approximately 34% of the genes were variable, including 95 genes previously shown by signature-tagged mutagenesis (STM) to be required for invasive disease in mice. Many variable genes were localized to 41 accessory regions (ARs), of which 24 contained genes previously identified by STM as required for invasive disease. Only AR6 and AR34 were preferentially found in isolates of serotypes with high IDPs. Neither AR6, which carries a gene previously identified by STM as required for invasive disease and encodes a 6-phospho-beta glucosidase, nor the putative adhesin expressed by AR34 was required for mouse virulence in TIGR4. Conclusions. Pneumococci possess a repertoire of ARs that differ between clones and even between isolates of the same clone. The ARs required for invasive disease in humans may be redundant, as no unique pattern distinguished the most invasive clones from others. The ARs that contained genes previously identified by STM as required for virulence in mice were frequently absent from invasive human isolates. Only 1 AR (AR6) was present in almost all isolates from the serotypes with the highest IDP (1, 4, and 7F), whereas it was missing from many others.

    • Non-linear microscopy has been used to characterize bovine smooth muscle cells and their proliferation, migration, and differentiation in hydrogel cellulose scaffolds, toward the development of fully functional blood vessel implants. The extracellular matrix (ECM) composed of cellulose and endogenous collagen fibers was imaged using Second Harmonic Generation (SHG) microscopy and the cell morphology by Coherent Anti-Stokes Raman Scattering (CARS) microscopy. Images prove that cells adhere on the cellulose scaffold without additional surface modification and that both contractile and proliferating phenotypes are developed. This work shows that non-linear microscopy contributes with unique insights in cell interactions with (artificial) ECM components and has the potential to become an established characterization method in tissue engineering.

    • Understanding the responses of tundra systemsto global change has global implications. Most tundraregions lack sustained environmental monitoring and oneof the only ways to document multi-decadal change is toresample historic research sites. The International PolarYear (IPY) provided a unique opportunity for such researchthrough the Back to the Future (BTF) project (IPY project#512). This article synthesizes the results from 13 paperswithin this Ambio Special Issue. Abiotic changes includeglacial recession in the Altai Mountains, Russia; increasedsnow depth and hardness, permafrost warming, andincreased growing season length in sub-arctic Sweden;drying of ponds in Greenland; increased nutrient availabilityin Alaskan tundra ponds, and warming at mostlocations studied. Biotic changes ranged from relativelyminor plant community change at two sites in Greenland tomoderate change in the Yukon, and to dramatic increasesin shrub and tree density on Herschel Island, and in subarcticSweden. The population of geese tripled at one sitein northeast Greenland where biomass in non-grazed plotsdoubled. A model parameterized using results from a BTFstudy forecasts substantial declines in all snowbeds andincreases in shrub tundra on Niwot Ridge, Colorado overthe next century. In general, results support and provideimproved capacities for validating experimental manipulation,remote sensing, and modeling studies.

    • A widespread cultural phenomenon - and/or individual disposition - is the idea that one should never try to be more, try to be different, or consider oneself more valuable than other people. In Scandinavia this code of modesty is referred to as the 'Jante mentality', in Anglo-Saxon societies the 'tall poppy syndrome', and in Asian cultures 'the nail that stands out gets hammered down'. The study reported here examines how this modesty code relates to generalized trust. We argue, prima facie, that a positive and a negative relationship are equally plausible. Representative samples of the Norwegian population were asked about their agreement with the Jante mentality and the extent to which they have trust in other people. Two population surveys were conducted; one measuring individual level associations and another measuring aggregate level associations. It was found that the relationship between having a Jante mentality and trust is negative, at both levels of analysis and, furthermore, that the Jante mentality - this modesty code assumed to be instilled in Scandinavians from early childhood - is a powerful predictor of generalized trust.

    • Background and Aims Implantable cardioverter-defibrillators (ICDs) are critical for preventing sudden cardiac death (SCD) in arrhythmogenic right ventricular cardiomyopathy (ARVC). This study aims to identify cross-continental differences in utilization of primary prevention ICDs and survival free from sustained ventricular arrhythmia (VA) in ARVC.Methods This was a retrospective analysis of ARVC patients without prior VA enrolled in clinical registries from 11 countries throughout Europe and North America. Patients were classified according to whether they received treatment in North America or Europe and were further stratified by baseline predicted VA risk into low- (<10%/5 years), intermediate- (10%-25%/5 years), and high-risk (>25%/5 years) groups. Differences in ICD implantation and survival free from sustained VA events (including appropriate ICD therapy) were assessed.Results One thousand ninety-eight patients were followed for a median of 5.1 years; 554 (50.5%) received a primary prevention ICD, and 286 (26.0%) experienced a first VA event. After adjusting for baseline risk factors, North Americans were more than three times as likely to receive ICDs {hazard ratio (HR) 3.1 [95% confidence interval (CI) 2.5, 3.8]} but had only mildly increased risk for incident sustained VA [HR 1.4 (95% CI 1.1, 1.8)]. North Americans without ICDs were at higher risk for incident sustained VA [HR 2.1 (95% CI 1.3, 3.4)] than Europeans.Conclusions North American ARVC patients were substantially more likely than Europeans to receive primary prevention ICDs across all arrhythmic risk strata. A lower rate of ICD implantation in Europe was not associated with a higher rate of VA events in those without ICDs.

  • Correlations between plant climate optima across different spatial scales

    • Identifying the factors determining the abundance and distribution of species is a fundamental question in ecology. One key issue is how similar the factors determining species' distributions across spatial scales are (here we focus especially on spatial extents). If the factors are similar across extents, then the large scale distribution pattern of a species may provide information about its local habitat requirements, and vice versa. We assessed the relationships between landscape and national optima as well as landscape and continental optima for growing degree days, maximum temperature and minimum temperature for 96 bryophytes and 50 vascular plants. For this set of species, we derived landscape optima from abundance weighted temperature data using species inventories in central Sweden and a fine-grained temperature model (50 m), national optima from niche centroid modelling based on GBIF data from Sweden and the same fine-grained climate model, and continental optima using the same method as for the national optima but from GBIF data from Europe and Worldclim temperatures (c. 1000 m). The landscape optima of all species were positively correlated with national as well as continental optima for maximum temperature (r = 0.45 and 0.46, respectively), weakly so for growing degree days (r = 0.30 and r = 0.28), but sometimes absent for minimum temperature (r = 0.26 and r = 0.04). The regression slopes of national or continental optima on local optima did not differ between vascular plants and bryophytes for GDD and Tmax. However, the relationship between the optima of Tmin differed between groups, being positive in vascular plants but absent in bryophytes. Our results suggest that positive correlations between optima at different spatial scales are present for some climatic variables but not for others. Moreover, our results for vascular plants and bryophytes suggest that correlations might differ between organism groups and depend on the ecology of the focal organisms. This implies that it is not possible to routinely up- or downscale distribution patterns based on environmental correlations, since drivers of distribution patterns might differ across spatial extents.

  • Performance of Forest Bryophytes with Different Geographical Distributions Transplanted across a Topographically Heterogeneous Landscape

    • Most species distribution models assume a close link between climatic conditions and species distributions. Yet, we know little about the link between species’ geographical distributions and the sensitivity of performance to local environmental factors. We studied the performance of three bryophyte species transplanted at south- and north-facing slopes in a boreal forest landscape in Sweden. At the same sites, we measured both air and ground temperature. We hypothesized that the two southerly distributed species Eurhynchium angustirete and Herzogiella seligeri perform better on south-facing slopes and in warm conditions, and that the northerly distributed species Barbilophozia lycopodioides perform better on north-facing slopes and in relatively cool conditions. The northern, but not the two southern species, showed the predicted relationship with slope aspect. However, the performance of one of the two southern species was still enhanced by warm temperatures. An important reason for the inconsistent results can be that microclimatic gradients across landscapes are complex and influenced by many climate-forcing factors. Therefore, comparing only north- and south-facing slopes might not capture the complexity of microclimatic gradients. Population growth rates and potential distributions are the integrated results of all vital rates. Still, the study of selected vital rates constitutes an important first step to understand the relationship between population growth rates and geographical distributions and is essential to better predict how climate change influences species distributions.

  • Plant landscape climatic optima correlate with their continental range optima

    • Aim Factors determining species’ distributions at smaller scales may inform us about larger scale distributions, and vice versa. We predicted that landscape and continental climatic optima for plants are positively correlated, and that species that have their optima outside a given focal landscape will cluster at the warmest or coldest landscape patches. Also, we predicted that the correlations of temperature optima are stronger for vascular plants than for bryophytes, since bryophytes may be regulated also by air moisture.LocationÅngermanland, Sweden (landscape scale); Europe (continental scale).MethodsWe derived landscape optima from fine-grained temperature models (50 m) and species inventories, and continental optima from MaxEnt niche modelling based on GBIF occurrences and Worldclim temperatures (c. 1000 m), for 96 bryophytes and 50 vascular plants. Optima were derived for growing degree days, and maximum and minimum temperature.ResultsThe landscape and continental optima of all species were positively correlated for growing degree days and maximum temperature (r = 0.19 and r = 0.44), but not for minimum temperature (r = -0.010). Species with their continental optima outside the focal landscape did not clearly cluster in the most extreme parts of the landscape. For vascular plants the correlation was positive for both growing degree days and maximum temperature (r = 0.50 and r = 0.64), but for bryophytes only for maximum temperature (r = 0.34).Main conclusionsThe optima correlations for maximum temperature and growing degree days indicate that we can infer large scale distribution patterns of plants from their local scale distributions, and suggest in which environments species occur if we only know their continental scale optima. The lack of clustering of southern and northern species limits the possibility for conservation actions targeting microrefugia. Lastly, the correlations indicate that the distributions of vascular plants were more influenced by temperature than bryophytes.

  • Population differentiation in timing of development in a forest herb associated with local climate and canopy closure

    • Our knowledge of how plant seasonal development is related to local versus larger-scale environmental variation is limited. We investigated differentiation in the timing of vegetative and reproductive development among populations of the forest herb Lathyrus vernus over different spatial scales. We predicted earlier development and shorter development time for populations from a colder, northern region compared to populations from a warmer, southern region. Also, we predicted earlier and shorter development within regions to be associated with colder temperatures and higher proportions of deciduous trees at their sites of origin. Lastly, we predicted that earlier flowering is strongly correlated with earlier start of development. To examine these predictions, we conducted a common garden study, and compared the development of 10 northern and 10 southern Swedish L. vernus populations. Start of development, development time and start of flowering did not differ between populations from the two regions in contrast to our prediction. Within the southern region, start of flowering was earlier in populations from colder sites, while start of development was earlier with colder temperatures within the northern region. Start of flowering occurred earlier in southern populations from sites with higher proportion of deciduous trees. Thus, the prediction for the timing of development within regions was partly confirmed. However, vegetative and reproductive development was not simultaneously influenced by temperature and proportion of deciduous trees within regions, possibly due to the negative correlation between vegetative growth and development time. This implies that earlier start of development or shorter development time not necessarily correspond to earlier start of flowering or vice versa. Overall, the results suggest that smaller scale effects within region, such as temperature and interspecific competition for light, was more important for the timing of development than the larger scale gradients between regions. Lastly, the population differentiation across gradients of temperature and proportion of deciduous trees implies that populations may adapt to long-term changes in light or climatic conditions, and differ in their short-term response to climate change.

  • Population dynamics of moss transplants across microclimatic gradients

    • In order to determine the response of a species to climatic change it is important to study how climatic factors influence its vital rates and population growth rate across climatic gradients. We investigated how microclimate influence the population dynamics of transplants from northern and more southern populations of the forest bryophyte Hylocomiastrum umbratum. We predicted that its population growth rate is favored by moist microclimates with colder maximum temperatures, longer snow cover duration and less evaporation, and that annual shoots (segments) will be shorter under drier conditions. We also predicted that northern populations will have higher population growth rate and larger segments than southern populations when transplanted to the northern range. We placed transplants from three northern and three southern populations of H. umbratum at 30 forested sites in central Sweden differing in microclimate. We marked and followed the growth of individual shoots during two years, and calculated population growth rates and stable stage distributions of segment size classes using transition matrix models for northern and southern transplants, respectively, at each locality. Population growth rate was lower and shorter segments developed at sites with higher evaporation, corresponding to our hypothesis. There were no significant difference in population growth rate and stable stage segment length between southern and northern populations. Higher evaporation during the summer result in lower population growth rates of H. umbratum by affecting vital rates, in terms of less segment growth. Both climate change and forestry may alter evaporation conditions across the landscape and, thus, the future distribution of the species.

    • Microclimatic gradients may have large influence on individual vital rates and population growth rates of species, and limit their distributions. Therefore, I focused on the influence of microclimate on individual performance and distribution of species. Further, I examined differences in how microclimate affect species with contrasting distributions or different ecophysiological traits, and populations within species. More specifically, I investigated the performance of northern and southern distributed forest bryophytes that were transplanted across microclimatic gradients, and the timing of vegetative and reproductive development among northern, marginal and more southern populations of a forest herb in a common garden. Also, I compared the landscape and continental distributions across forest bryophytes and vascular plants and, thus, their distribution limiting factors at different spatial scales. Lastly, I examined the population dynamics across microclimatic gradients of transplants from northern and southern populations of a forest moss. The effects of microclimatic conditions on performance differed among bryophytes with contrasting distributions. There were no clear differences between northern and southern populations in the timing of development of a forest herb or in the population dynamics of a moss. However, within each region there was a differentiation of the forest herb populations, related to variation in local climatic conditions and in the south also to proportion of deciduous trees. The continental distributions of species were reflected in their landscape distributions and vice versa, in terms of their occurrence optima for climatic variables. The variation in landscape climatic optima was, however, larger than predicted, which limit the precision for predictions of microrefugia. Probably, the distributions of vascular plants were more affected by temperature than the distributions of bryophytes. Bryophytes are sensitive to moisture conditions, which was demonstrated by a correlation between evaporation and the population growth rate of a forest moss. We might be able to predict species’ landscape scale distributions by linking microclimatic conditions to their population growth rates, via their vital rates, and infer larger scale distribution patterns.

  • Genetic Cartography at Massively Parallel Scale

    • Massively parallel sequencing (MPS) is revolutionizing genomics. In this work we use, refine, and develop new tools for the discipline.MPS has led to the discovery of multiple novel subtypes in Acute Lymphoblastic Leukemia (ALL). In Study I we screen for fusion genes in 134 pediatric ALL patients, including patients without an assigned subtype. In approximately 80% of these patients we detect novel or known fusion gene families, most of which display distinct methylation and expression patterns. This shows the potential for improvements in the clinical stratification of ALL. Large sample sizes are important to detect recurrent somatic variation. In Study II we investigate if a non-index overlapping pooling schema can be used to increase sample size and detect somatic variation. We designed a schema for 172 ALL samples and show that it is possible to use this method to call somatic variants.Around the globe there are many ongoing and completed genome projects. In Study III we sequenced the genome of 1000 Swedes to create a reference data set for the Swedish population. We identified more than 10 million variants that were not present in publicly available databases, highlighting the need for population-specific resources. Data, and the tools developed during this study, have been made publicly available as a resource for genomics in Sweden and abroad.The increased amount of sequencing data has created a greater need for automation. In Study IV we present Arteria, a computational automation system for sequencing core facilities. This system has been adopted by multiple facilities and has been used to analyze thousands of samples. In Study V we developed CheckQC, a program that provides automated quality control of Illumina sequencing runs. These tools make scaling up MPS less labour intensive, a key to unlocking the full future potential of genomics.The tools, and data presented here are a valuable contribution to the scientific community. Collectively they showcase the power of MPS and genomics to bring about new knowledge of human health and disease.
