    • The BabA adhesin mediates high-affinity binding of Helicobacter pylori to the ABO blood group antigen-glycosylated gastric mucosa. Here we show that BabA is acid responsive-binding is reduced at low pH and restored by acid neutralization. Acid responsiveness differs among strains; often correlates with different intragastric regions and evolves during chronic infection and disease progression; and depends on pH sensor sequences in BabA and on pH reversible formation of high-affinity binding BabA multimers. We propose that BabA's extraordinary reversible acid responsiveness enables tight mucosal bacterial adherence while also allowing an effective escape from epithelial cells and mucus that are shed into the acidic bactericidal lumen and that bio-selection and changes in BabA binding properties through mutation and recombination with babA-related genes are selected by differences among individuals and by changes in gastric acidity over time. These processes generate diverse H. pylori subpopulations, in which BabA's adaptive evolution contributes to H. pylori persistence and overt gastric disease.

  • Integration of molecular profiles in a longitudinal wellness profiling cohort.

    • An important aspect of precision medicine is to probe the stability in molecular profiles among healthy individuals over time. Here, we sample a longitudinal wellness cohort with 100 healthy individuals and analyze blood molecular profiles including proteomics, transcriptomics, lipidomics, metabolomics, autoantibodies andimmune cell profiling, complementedwith gut microbiota composition and routine clinical chemistry. Overall, our results show high variation between individuals across different molecular readouts, while the intra-individual baseline variation is low. The analyses show that each individual has a unique and stable plasma protein profile throughout the study period and that many individuals also show distinct profiles with regards to the other omics datasets, with strong underlying connections between the blood proteome and the clinical chemistry parameters. In conclusion, the results support an individual-based definition of health and show that comprehensive omics profiling in a longitudinal manner is a path forward for precision medicine.

  • Comments Concerning the National Swedish Contaminant Monitoring Programme in Marine Biota, 2008

    • This report gives a summary of the monitoring activities within the national Swedish contaminant programme in marine biota. It is the result from the joint efforts of: the Department of Applied Environmental Science at Stockholm University (analyses of organochlorines), the Department of Environmental Assessment at Swedish University of Agricultural Sciences (analyses of heavy metals), Department of Chemistry at Umeå University (analyses of PCDD/PCDF) and the Department of Contaminant Research at the Swedish Museum of Natural History (co-ordination, sample collection administration, sample preparation, recording of biological variables, storage of frozen biological tissues in the Environmental Specimen Bank for retrospective studies, data preparation and statistical evaluation). The monitoring programme is financiated by the Environmental Protection Agency (EPA) in Sweden.The data of concern in this report represent the bioavailable part of the investigated contaminants i.e. the part that has virtually passed through the biological membranes and may cause toxic effects. The objectives of the monitoring program in marine biota could be summarised as follows:• to estimate the levels and the normal variation of various contaminants in marine biota from several representative sites, uninfluenced by local sources, along the Swedish coasts. The goal is to describe the general contaminant load and to supply reference values for regional and local monitoring programmes• to monitor long term time trends and to estimate the rate of found changes.quantified objective: to detect an annual change of 10% within a time period of 10 years with a power of 80% at a significance level of 5%.• to estimate the response in marine biota of measures taken to reduce the discharges of various contaminantsquantified objective: to detect a 50% decrease within a time period of 10 years with a power of 80% at a significance level of 5%.• to detect incidents of regional influence or widespread incidents of ‘Chernobyl’- character and to act as watchdog monitoring to detect renewed usage of banned contaminants.quantified objective: to detect an increase of 200% a single year with a power of 80% at a significance level of 5%.• to indicate large scale spatial differencesquantified objective: to detect differences of a factor 2 between sites with a power of 80% at a significance level of 5%.• to explore the development and regional differences of the composition and pattern of e.g. PCB’s, HCH’s and DDT’s as well as the ratios between various contaminants.• the time series are also relevant for human consumption since important commercial fish species like herring and cod are sampled. A co-operation with the Swedish Food Administration is established. Sampling is also co-ordinated with SSI (Swedish Radiation Protection Authority) for analysing radionuclides in fish and blue mussels (HELCOM, 1992).• all analysed, and a large number of additional specimens, of the annually systematically collected material are stored frozen in the Environmental Specimen Bank.. This invaluable4material enables future retrospective studies of contaminants impossible to analyse today as well as control analyses of suspected analytical errors.• although the programme is focused on contaminant concentration in biota, also the development of biological variables like e.g. condition factor (CF), liver somatic index (LSI) and fat content are monitored at all sites. At a few sites, integrated monitoring with fish physiology and population are running in co-operation with the University of Gothenburg and the Swedish Board of Fisheries.• experiences from the national programme with several time series of over 25 years can be used in the design of regional and local monitoring programmes.• the perfectly unique material of high quality and long time series is further used to explore relationships among biological variables and contaminant concentrations in various tissues; the effects of changes in sampling strategy, the estimates of variance components and the influence on the concept of power etc.• the accessibility of high quality data collected and analysed in a consistent manner is an indispensable prerequisite to evaluate the validity of hypothesis and models concerning the fate and distribution of various contaminants. It could furthermore be used as input of ‘real’ data in the ongoing model building activities concerning marine ecosystems in general and in the Baltic and North Sea environment in particular.• the contaminant programme in marine biota constitute an integrated part of the national monitoring activities in the marine environment as well as of the international programmes within ICES, OSPARCOM and HELCOM.The present report displays the timeseries of analysed contaminants in biota and summarises the results from the statistical treatment. It does not in general give the background or explanations to significant changes found in the timeseries. Increasing concentrations thus, urge for intensified studies.Short comments are given for temporal trends as well as for spatial variation and, for some contaminants, differences in geometric mean concentration between various species caught at the same site. Sometimes notes of seasonal variation and differences in concentration between tissues in the same species are given. This information could say something about the relative appropriateness of the sampled matrix and be of help in designing monitoring programmes. In the temporal trend part, an extract of the relevant findings is summarised in the 'conclusion'-paragraph. It should be stressed though, that geographical differences may not reflect antropogenic influence but may be due to factors like productivity, temperature, salinity etc.The report is continuously updated.   • Applied Real-Time Acoustic Chemometrics for Measurements of Canadian Standard Freeness

    • In this paper we present a method for measuring Canadian Standard Freeness (CSF) on-line in real-time using acoustic measurements. The method can be used to present a new CSF value every second. The higher measurement rate and the reduced time-delay compared to conventional pulp sensors make it a suitable tool for improved refiner control. The method was developed during full-scale trials on two separate Sunds Defibrator double disc refiners at SCA Ortviken, Sweden. Acoustic measurements were performed using an accelerometer affixed to the refiner blow line. Trial conditions have been varied over a wide range of pulp quality and disturbances in the vibration signal. CSF was for example varied in the range 62-453 ml and refiner-housing pressure was varied from 0,35 to 0,39 MPa. The vibration signals collected during I second were treated to yield power spectra that were used for all further work. A median spectrum was calculated for each experimental point and these spectra were combined with reference values for freeness to make up the calibration matrices. The spectra were pre-treated using Orthogonal Signal Correction (OSC) and Subsequently Partial Least Squares Regression (PLSR) was used to build models between spectra and freeness. For model validation leave-one-out cross validation has been used. Over the range 90-250 ml we can predict CSF from median power spectra with a Root Mean Square Error of Prediction (RMSEP) of 23 ml. Over the larger CSF range of 62-453 mt the RMSEP deteriorates to 39 mt. Data from two separate trials on different refiners and from different seasons were included in these models.

    • This study aimed at identifying different alcohol drinking trajectories in early to late adolescence. We also examined whether certain factors predicted membership of a specific trajectory and to what extent trajectory membership was linked to later negative consequences. Data were drawn from a longitudinal cohort study starting with 1923 adolescents including all seventh grade students in six school districts in Stockholm, Sweden 2001 (age 14), with follow-up in 2002, 2003, and 2006 (age 19). Cluster- and multinomial logistic regression analyses revealed four developmental pathways: low, gradually increasing, high, and suddenly increasing consumption. “High consumers” and “sudden increasers” reported higher levels of alcohol consumption, heavy episodic drinking, and alcohol-related problems both at age 14–16 and at age 19. The “gradual increasers” were more likely to smoke cigarettes, have easy access to alcohol, visit youth recreation centres, have friends who drink, and report a poorer health, compared to the “low consumer/abstainer group”. “High consumers” were more likely to have drinking peers than both “low consumers/abstainers” and “gradual increasers”.

  • Comparing Employment Trajectories before and after First Imprisonment in Four Nordic Countries

    • Employment plays a crucial role in the re-entry process and in reducing recidivism among offenders released from prison. But at the same time, imprisonment is generally regarded as harmful to post-release employment prospects. Little is known, however, about whether or not offenders’ employment trajectories before and after imprisonment are similar across countries. As a first step towards filling this gap in research, this paper provides evidence on employment trajectories before and after imprisonment in four Nordic welfare states: Denmark, Finland, Norway and Sweden. Using data gathered from administrative records on incarcerated offenders, the analysis focuses on individuals imprisoned for the first time and who served a prison sentence less than one year in length. Results show that although employment trajectories develop in mostly similar ways before and after imprisonment across these countries, important differences exist.

    • We present a graded modal type theory, a dependent type theory with grades that can be used to enforce various properties of the code. The theory has Pi-types, weak and strong Sigma-types, natural numbers, an empty type, and a universe, and we also extend the theory with a unit type and graded Sigma-types. The theory is parameterized by a modality, a kind of partially ordered semiring, whose elements (grades) are used to track the usage of variables in terms and types. Different modalities are possible. We focus mainly on quantitative properties, in particular erasure: with the erasure modality one can mark function arguments as erasable. The theory is fully formalized in Agda. The formalization, which uses a syntactic Kripke logical relation at its core and is based on earlier work, establishes major meta-theoretic properties such as subject reduction, consistency, normalization, and decidability of definitional equality. We also prove a substitution theorem for grade assignment, and preservation of grades under reduction. Furthermore we study an extraction function that translates terms to an untyped λ-calculus and removes erasable content, in particular function arguments with the "erasable"grade. For a certain class of modalities we prove that extraction is sound, in the sense that programs of natural number type have the same value before and after extraction. Soundness of extraction holds also for open programs, as long as all variables in the context are erasable, the context is consistent, and erased matches are not allowed for weak Sigma-types.

    • Mutations of the gene encoding four-and-a-half LIM domain 1 (FHL1) are the causative factor of several X-linked hereditary myopathies that are collectively termed FHL1-related myopathies. These disorders are characterized by severe muscle dysfunction and damage. Here, we have shown that patients with idiopathic inflammatory myopathies (IIMs) develop autoimmunity to FHL1, which is a muscle-specific protein. Anti-FHL1 autoantibodies were detected in 25% of IIM patients, while patients with other autoimmune diseases or muscular dystrophies were largely anti-FHL1 negative. Anti-FHL1 reactivity was predictive for muscle atrophy, dysphagia, pronounced muscle fiber damage, and vasculitis. FHL1 showed an altered expression pattern, with focal accumulation in the muscle fibers of autoantibody-positive patients compared with a homogeneous expression in anti-FHL1-negative patients and healthy controls. We determined that FHL1 is a target of the cytotoxic protease granzyme B, indicating that the generation of FHL1 fragments may initiate FHL1 autoimmunity. Moreover, immunization of myositis-prone mice with FHL1 aggravated muscle weakness and increased mortality, suggesting a direct link between anti-FHL1 responses and muscle damage. Together, our findings provide evidence that FHL1 may be involved in the pathogenesis not only of genetic FHL1-related myopathies but also of autoimmune IIM. Importantly, these results indicate that anti-FHL1 autoantibodies in peripheral blood have promising potential as a biomarker to identify a subset of severe IIM.

    • BACKGROUND: Gastrointestinal (GI) symptoms are common in myotonic dystrophy (MD). Diarrhoea is one of the more disabling of these GI complaints. The mechanisms behind diarrhoea in MD have not previously been investigated systematically. OBJECTIVE: To elucidate the mechanisms behind diarrhoea in MD. METHODS: Twenty patients with MD and suffering from diarrhoea were investigated in order to detect malabsorption (blood tests and faecal fat excretion) and bile acid malabsorption ([75Se]selenahomocholic acid-taurine (SeHCAT) retention) and to study intestinal morphology (duodenal and rectal biopsies). RESULTS: Two patients had deficiency of folic acid and four showed reduced levels of pancreatic isoamylase, but none of them had steatorrhoea. Two out of eight patients had abnormal bile acid breath tests with normal SeHCAT, indicating small bowel bacterial overgrowth and 12 displayed reduced SeHCAT retention. Duodenal biopsies were normal in eight patients and five out of nine rectal biopsies displayed slight inflammation. CONCLUSIONS: A possible mechanism of diarrhoea in MD could be identified in most of the patients. Bile acid malabsorption seems to be a frequent cause and can be treated successfully

    • The research project Innovative Solutions for Cross Laminated Timber Structures (InnoCrossLam) wasrecently finished. The project aimed at increasing the competitiveness of CLT as a versatile engineered product, byincreasing its predictability in demanding design situations not covered by the guidelines of today, or standards and codesforeseeable in the near future (e.g., second generation of European design standards). This paper summarises the mainproject findings in the context of innovative CLT structures, such as: i. contemporary design approaches ii. the use of(non)linear FE modelling iii. experimental investigation of complex details for CLT structures, iv. investigation ofmultifunctional CLT. In this paper, the motivation behind the research topics within the project InnoCrossLam isexplained and backed-up by exemplary results and discussion on future work.

    • This paper presents an upgrading and monitoring of a Swedish concrete railway bridge. The methods used for the upgrading as well as for the monitoring are innovative and new. Carbon fibre tubes are inserted in holes in the bridge deck, drilled in the transverse direction of the slab at a location ca. 40 mm from the top. Carbon fibre NSMR bars are bonded in transverse grooves in the soffit of the slab. Both methods are intended to increase the transverse bending moment capacity of the troughs' bottom slab in the ultimate limit state. Monitoring is performed to verify the effectiveness of the strengthening and to understand the behaviour of the bridge. However, for obvious reasons, monitoring is only carried out in the SLS (service limit state). Even though only marginal effects of strengthening could be recorded in the SLS, both the strengthening and monitoring were considered successful at a cost of approximately 8% of the total cost of a new bridge replacement.

    • Strengthening of structures with CFRP is considered today as an accepted method in the upgrading of concrete structures. This paper presents the use of two different CFRP strengthening systems combined to extend the service life of a Swedish double-trough-doubletrack railway bridge, constructed in concrete with a 10 meter span. One system is the reliable NSMR (Near Surface Mounted Reinforcement) while the other is new. They were used with the intention to strengthen the interior of a concrete structure using integrated CFRP tubes. Both systems were used to increase the tensile flexural strength of the slab transverse to the tracks. NSMR bars were positioned in the bottom concrete cover of the trough's bottom-slabs, while the new system was inserted in holes drilled through the bridge in the cross direction and located in the upper part of the slab. In connection with the strengthening monitoring was conducted in order to obtain an understanding of the bridge behaviour before and after strengthening, and to demonstrate any effects of the extra CFRP reinforcement. Results from these measurements are presented together with how the strengthening work was carried out. Sensors on bars and tubes show evidence of utilization of the CFRP while displacement sensors and strain gauges on the steel reinforcement show minor effect due to the small loads in the service limit state.

    • Background & Aims: The importance of genetic factors for the development of primary sclerosing cholangitis (PSC) is incompletely understood. This study assessed the risk of PSC and inflammatory bowel disease (IBD) among first-degree relatives of patients with PSC, compared with the first-degree relatives of a cohort without PSC. Methods: Subjects from the national Swedish cohort of PSC patients (n = 678) were matched for date of birth, sex, and region to up to 10 subjects without a diagnosis of PSC (n = 6347). Linkage through general population registers identified first-degree relatives of subjects in both the PSC and comparison cohorts (n = 34,092). Diagnoses among first-degree relatives were identified by using the Inpatient Register. Results: The risk of cholangitis was statistically significantly increased in offspring, siblings, and parents of the PSC patient cohort, compared with relatives of the comparison cohort, with the hazard ratios and 95% confidence intervals, 11.5 (1.6–84.4), 11.1 (3.3–37.8), and 2.3 (0.9–6.1), respectively. The hazard ratios for ulcerative colitis (UC) among first-degree relatives of all PSC patients was 3.3 (2.3–4.9) and for Crohn's disease 1.4 (0.8–2.5). The risk of UC for relatives of PSC patients without IBD was also increased, 7.4 (2.9–18.9). Conclusions: First-degree relatives of patients with PSC run an increased risk of PSC, indicating the importance of genetic factors in the etiology of PSC. First-degree relatives of PSC patients without IBD are also at an increased risk of UC, which might indicate shared genetic susceptibility factors for PSC and UC.

    • To get a better understanding of the epidemiology of Campylobacter, a chicken farm was studied for 16 weeks with samplings in each flock weekly from input until the flock became colonized with Campylobacter or slaughtered. Samples were taken from fresh droppings and from drinkers during the rearing period, as well as from the environment in empty houses. The spread of Campylobacter during the slaughter process was also surveyed. No Campylobacter was found in samples from newly-hatched ol one-week-old chickens or their drinkers. All Hocks but one were colonized at two to five weeks of age. All Campylobacter isolates belonged to the same sero- and biotype; C. jejuni Penner 2. The spread of Campylobacter in the flock was rapid and usually all samples were positive once colonization had been proven. C. jejuni was isolated from flies in ante-rooms as well as from air in chicken units ill houses with positive chicken flocks. Samples were taken at slaughter when some of the Campylobacter positive Hocks from the farm were slaughtered. Campylobacter were isolated from all sampled equipment along the processing line, from the chicken transport crates to the chillers, as well as from the air.
