    • Lower ambient temperature (Ta) requires greater energy expenditure to sustain body temperature. However, effects of Ta on human energetics may be buffered by environmental modification and behavioral compensation. We used the IAEA DLW database for adults in the USA (n = 3213) to determine the effect of Ta (−10 to +30°C) on TEE, basal (BEE) and activity energy expenditure (AEE) and physical activity level (PAL). There were no significant relationships (p > 0.05) between maximum, minimum and average Ta and TEE, BEE, AEE and PAL. After adjustment for fat-free mass, fat mass and age, statistically significant (p < 0.01) relationships between TEE, BEE and Ta emerged in females but the effect sizes were not biologically meaningful. Temperatures inside buildings are regulated at 18–25°C independent of latitude. Hence, adults in the US modify their environments to keep TEE constant across a wide range of external ambient temperatures.

    • Background: The term prurigo has been used for many decades in dermatology without clear definition, and currently used terminology of prurigo is inconsistent and confusing. Especially, itch-related prurigo remains unexplored regarding the epidemiology, clinical profile, natural course, underlying causes, available treatments and economic burden, although burdensome and difficult to treat. Objective: To address these issues, the multicentre European Prurigo Project (EPP) was designed to increase knowledge on chronic prurigo (CPG). In the first step, European experts of the EADV Task Force Pruritus (TFP) aimed to achieve a consensus on the definition, classification and terminology of CPG. Additionally, procedures of the cross-sectional EPP were discussed and agreed upon. Methods: Discussions and surveys between members of the TFP served as basis for a consensus conference. Using the Delphi method, consensus was defined as an agreement ≥75% among the present members. Results: Twenty-four members of the TFP participated in the consensus conference. Experts consented that CPG should be used as an umbrella term for the range of clinical manifestations (e.g. papular, nodular, plaque or umbilicated types). CPG is considered a distinct disease defined by the presence of chronic pruritus for ≥6 weeks, history and/or signs of repeated scratching and multiple localized/generalized pruriginous skin lesions (whitish or pink papules, nodules and/or plaques). CPG occurs due to a neuronal sensitization to itch and the development of an itch-scratch cycle. Conclusion: This new definition and terminology of CPG should be implemented in dermatology to harmonize communication in the clinical routine, clinical trials and scientific literature. Acute/subacute forms of prurigo are separated entities, which need to be differentiated from CPG and will be discussed in a next step. In the near future, the cross-sectional EPP will provide relevant clinical data on various aspects of CPG leading to new directions in the scientific investigation of CGP.

    • Obesity is caused by a prolonged positive energy balance(1,2). Whether reduced energy expenditure stemming from reduced activity levels contributes is debated(3,4). Here we show that in both sexes, total energy expenditure (TEE) adjusted for body composition and age declined since the late 1980s, while adjusted activity energy expenditure increased over time. We use the International Atomic Energy Agency Doubly Labelled Water database on energy expenditure of adults in the United States and Europe (n = 4,799) to explore patterns in total (TEE: n = 4,799), basal (BEE: n = 1,432) and physical activity energy expenditure (n = 1,432) over time. In males, adjusted BEE decreased significantly, but in females this did not reach significance. A larger dataset of basal metabolic rate (equivalent to BEE) measurements of 9,912 adults across 163 studies spanning 100 years replicates the decline in BEE in both sexes. We conclude that increasing obesity in the United States/Europe has probably not been fuelled by reduced physical activity leading to lowered TEE. We identify here a decline in adjusted BEE as a previously unrecognized factor.

  • The Zwicky Transient Facility Bright Transient Survey. I. Spectroscopic Classification and the Redshift Completeness of Local Galaxy Catalogs

    • The Zwicky Transient Facility (ZTF) is performing a three-day cadence survey of the visible northern sky (similar to 3 pi) with newly found transient candidates announced via public alerts. The ZTF Bright Transient Survey (BTS) is a large spectroscopic campaign to complement the photometric survey. BTS endeavors to spectroscopically classify all extragalactic transients with m(peak) <= 18.5 mag in either the g(ZTF) or r(ZTF) filters, and publicly announce said classifications. BTS discoveries are predominantly supernovae (SNe), making this the largest flux-limited SN survey to date. Here we present a catalog of 761 SNe, classified during the first nine months of ZTF (2018 April 1-2018 December 31). We report BTS SN redshifts from SN template matching and spectroscopic host-galaxy redshifts when available. We analyze the redshift completeness of local galaxy catalogs, the redshift completeness fraction (RCF; the ratio of SN host galaxies with known spectroscopic redshift prior to SN discovery to the total number of SN hosts). Of the 512 host galaxies with SNe Ia, 227 had previously known spectroscopic redshifts, yielding an RCF estimate of 44% 4%. The RCF decreases with increasing distance and decreasing galaxy luminosity (for z < 0.05, or similar to 200 Mpc, RCF 0.6). Prospects for dramatically increasing the RCF are limited to new multifiber spectroscopic instruments or wide-field narrowband surveys. Existing galaxy redshift catalogs are only similar to 50% complete at r 16.9 mag. Pushing this limit several magnitudes deeper will pay huge dividends when searching for electromagnetic counterparts to gravitational wave events or sources of ultra-high-energy cosmic rays or neutrinos.

  • Chronic nodular prurigo : clinical profile and burden. A European cross-sectional study

    • Background: Chronic nodular prurigo (CNPG) is a condition characterized by chronic itch, a prolonged scratching behaviour and the presence of pruriginous nodules. A comprehensive understanding of this condition, especially regarding its clinical characteristics and impact on quality of life is still lacking. Objectives: Aim of this pan-European multicentre cross-sectional study was to establish the clinical profile of CNPG, including its associated burden. Methods: Fifteen centres from 12 European countries recruited CNPG patients presenting at the centre or using the centres' own databases. Patients were asked to complete a questionnaire in paper or electronic format. Demography, current co-morbidities, underlying disease, itch intensity, additional sensory symptoms, quality of life, highest burden and emotional experience of itch were assessed. Results: A total of 509 patients (210 male, median age: 64 years [52; 72]) were enrolled. Of these, 406 reported itch and CNPG lesions in the previous 7 days and qualified to complete the whole questionnaire. We recorded moderate to severe worst itch intensity scores in the previous 24 h. Scores were higher in patients with lower educational levels and those coming from Eastern or Southern Europe. Most patients experience itch often or always (71%) and report that their everyday life is negatively affected (53%). Itch intensity was considered to be the most burdensome aspect of the disease by 49% of the patients, followed by the visibility of skin lesions (21%) and bleeding of lesions (21%). The majority of patients was unaware of an underlying condition contributing to CNPG (64%), while psychiatric diseases were the conditions most often mentioned in association with CNPG (19%). Conclusions: This multicentre cross-sectional study shows that itch is the dominant symptom in CNPG and reveals that the profile of the disease is similar throughout Europe.

  • GROWTH on S190425z : Searching Thousands of Square Degrees to Identify an Optical or Infrared Counterpart to a Binary Neutron Star Merger with the Zwicky Transient Facility and Palomar Gattini-IR

    • The third observing run by LVC has brought the discovery of many compact binary coalescences. Following the detection of the first binary neutron star merger in this run (LIGO/Virgo S190425z), we performed a dedicated follow-up campaign with the Zwicky Transient Facility (ZTF) and Palomar Gattini-IR telescopes. The initial skymap of this single-detector gravitational wave (GW) trigger spanned most of the sky observable from Palomar Observatory. Covering 8000 deg(2) of the initial skymap over the next two nights, corresponding to 46% integrated probability, ZTF system achieved a depth of 21 m(AB) in g- and r-bands. Palomar Gattini-IR covered 2200 square degrees in J-band to a depth of 15.5 mag, including 32% integrated probability based on the initial skymap. The revised skymap issued the following day reduced these numbers to 21% for the ZTF and 19% for Palomar Gattini-IR. We narrowed 338,646 ZTF transient ?alerts? over the first two nights of observations to 15 candidate counterparts. Two candidates, ZTF19aarykkb and ZTF19aarzaod, were particularly compelling given that their location, distance, and age were consistent with the GW event, and their early optical light curves were photometrically consistent with that of kilonovae. These two candidates were spectroscopically classified as young core-collapse supernovae. The remaining candidates were ruled out as supernovae. Palomar Gattini-IR did not identify any viable candidates with multiple detections only after merger time. We demonstrate that even with single-detector GW events localized to thousands of square degrees, systematic kilonova discovery is feasible.

    • A novel scintillator detector, the SuperFGD, has been selected as the main neutrino target for an upgrade of the T2K experiment ND280 near detector. The detector design will allow nearly 47r coverage for neutrino interactions at the near detector and will provide lower energy thresholds, significantly reducing systematic errors for the experiment. The SuperFGD is made of optically-isolated scintillator cubes of size 10 x 10 x 10 mm(3), providing the required spatial and energy resolution to reduce systematic uncertainties for future T2K runs. The SuperFGD for T2K will have close to two million cubes in a 1920 x 560 x 1840 mm(3) volume. A prototype made of 24 x 8 x 48 cubes was tested at a charged particle beamline at the CERN PS facility. The SuperFGD Prototype was instrumented with readout electronics similar to the future implementation for T2K. Results on electronics and detector response are reported in this paper, along with a discussion of the 3D reconstruction capabilities of this type of detector. Several physics analyses with the prototype data are also discussed, including a study of stopping protons.

  • ZTF18aalrxas : A Type IIb Supernova from a Very Extended Low-mass Progenitor

    • We investigate ZTF18aalrxas, a double-peaked Type IIb core-collapse supernova (SN) discovered during science validation of the Zwicky Transient Facility. ZTF18aalrxas was discovered while the optical emission was still rising toward the initial cooling peak (0.7 mag over 2 days). Our observations consist of multi-band (ultraviolet and optical) light curves (LCs), and optical spectra spanning from approximate to 0.7 to approximate to 480 days past the explosion. We use a Monte-Carlo based non-local thermodynamic equilibrium model that simultaneously reproduces both the Ni-56-powered bolometric LC and our nebular spectrum. This model is used to constrain the synthesized radioactive nickel mass (0.17 M-circle dot) and the total ejecta mass (1.7 M-circle dot) of the SN. The cooling emission is modeled using semi-analytical extended envelope models to constrain the progenitor radius (790-1050 R-circle dot) at the time of explosion. Our nebular spectrum shows signs of interaction with a dense circumstellar medium (CSM), and this spectrum is modeled and analyzed to constrain the amount of ejected oxygen (0.3-0.5 M-circle dot) and the total hydrogen mass (approximate to 0.15 M-circle dot) in the envelope of the progenitor. The oxygen mass of ZTF18aalrxas is consistent with a low (12-13 M-circle dot) zero-age main-sequence mass progenitor. The LCs and spectra of ZTF18aalrxas are not consistent with massive single-star SN Type IIb progenitor models. The presence of an extended hydrogen envelope of low mass, the presence of a dense CSM, the derived ejecta mass, and the late-time oxygen emission can all be explained in a binary model scenario.

  • The luminous and rapidly evolving SN 2018bcc : Clues toward the origin of Type Ibn SNe from the Zwicky Transient Facility

    • Context. Supernovae (SNe) Type Ibn are rapidly evolving and bright ( MR;peak similar to 19) transients interacting with He-rich circumstellar material (CSM). SN 2018bcc, detected by the ZTF shortly after explosion, provides the best constraints on the shape of the rising light curve (LC) of a fast Type Ibn.Aims. We used the high-quality data set of SN 2018bcc to study observational signatures of the class. Additionally, the powering mechanism of SN 2018bcc o ffers insights into the debated progenitor connection of Type Ibn SNe.Methods. We compared well-constrained LC properties obtained from empirical models with the literature. We fit the pseudobolometric LC with semi-analytical models powered by radioactive decay and CSM interaction. Finally, we modeled the line profiles and emissivity of the prominent He i lines, in order to study the formation of P-Cygni profiles and to estimate CSM properties.Results. SN 2018bcc had a rise time to peak of the LC of 5:6+0:2 0:1 days in the restframe with a rising shape power-law index close to 2, and seems to be a typical rapidly evolving Type Ibn SN. The spectrum lacked signatures of SN-like ejecta and was dominated by over 15 He emission features at 20 days past peak, alongside Ca and Mg, all with VFWHM similar to 2000 km s 1. The luminous and rapidly evolving LC could be powered by CSM interaction but not by the decay of radioactive 56Ni. Modeling of the He i lines indicated a dense and optically thick CSM that can explain the P-Cygni profiles.Conclusions. Like other rapidly evolving Type Ibn SNe, SN 2018bcc is a luminous transient with a rapid rise to peak powered by shock interaction inside a dense and He-rich CSM. Its spectra do not support the existence of two Type Ibn spectral classes. We also note the remarkable observational match to pulsational pair instability SN models.

  • The Hydrogen-poor Superluminous Supernovae from the Zwicky Transient Facility Phase I Survey. I. Light Curves and Measurements

    • During the Zwicky Transient Facility (ZTF) Phase I operations, 78 hydrogen-poor superluminous supernovae (SLSNe-I) were discovered in less than 3 yr, constituting the largest sample from a single survey. This paper (Paper I) presents the data, including the optical/UV light curves and classification spectra, while Paper II in this series will focus on the detailed analysis of the light curves and modeling. Our photometry is primarily taken by ZTF in the g, r, and i bands, and with additional data from other ground-based facilities and Swift. The events of our sample cover a redshift range of z = 0.06 − 0.67, with a median and 1σ error (16% and 84% percentiles) of zmed=0.265. The peak luminosity covers −22.8 mag ≤ Mg,peak ≤ −19.8 mag, with a median value of -21.48. The light curves evolve slowly with a mean rest-frame rise time of trise = 41.9 ± 17.8 days. The luminosity and timescale distributions suggest that low-luminosity SLSNe-I with a peak luminosity ∼−20 mag or extremely fast-rising events (<10 days) exist, but are rare. We confirm previous findings that slowly rising SLSNe-I also tend to fade slowly. The rest-frame color and temperature evolution show large scatters, suggesting that the SLSN-I population may have diverse spectral energy distributions. The peak rest-frame color shows a moderate correlation with the peak absolute magnitude, i.e., brighter SLSNe-I tend to have bluer colors. With optical and UV photometry, we construct the bolometric luminosity and derive a bolometric correction relation that is generally applicable for converting g, r-band photometry to the bolometric luminosity for SLSNe-I.

    • Proteomic microarrays show a wide range of applications for the investigation of DNA-protein, enzyme-substrate as well as protein-protein interactions. Among many challenges to build a viable protein microarray, the surface chemistry that will allow to immobilised various proteins to retain their biological activity is of paramount importance. Here we report a chemical functionalisation method allowing immobilisation of oligo-peptides onto silica surface (porous silica, glass, thermal silicon dioxide). Substrates were first derivatised with a monofunctional silane allowing the elaboration of dense and uniform monolayers in highly reproducible way. Prior to the oligo-peptides grafting, this organic layer was functionalised with an amino-polyethyleneglycol. The coupling step of oligo-peptides onto functionalised supports is achieved through activation of the C-terminal function of the oligo-peptides. Chemical surface modifications were followed by FTIR spectroscopy, AFM measurements and fluorescence scanning microscopy. A systematic study of the oligo-peptide grafting conditions (time, concentration, solvent) was carried out to optimise this step. The oligo-peptides grafting strategy implemented in this work ensure a covalent and oriented grafting of the oligo-peptides. This orientation is ensured through the use of fully protected peptide except the terminal primary an-tine. The immobilized peptides will be then deprotected before biological recognition. This strategy is crucial to retain the biological activity of thousands of oligo-probes assessed on a microarray.

  • Electronic health records : new opportunities for clinical research

    • Clinical research is on the threshold of a new era in which electronic health records (EHRs) are gaining an important novel supporting role. Whilst EHRs used for routine clinical care have some limitations at present, as discussed in this review, new improved systems and emerging research infrastructures are being developed to ensure that EHRs can be used for secondary purposes such as clinical research, including the design and execution of clinical trials for new medicines. EHR systems should be able to exchange information through the use of recently published international standards for their interoperability and clinically validated information structures (such as archetypes and international health terminologies), to ensure consistent and more complete recording and sharing of data for various patient groups. Such systems will counteract the obstacles of differing clinical languages and styles of documentation as well as the recognized incompleteness of routine records. Here, we discuss some of the legal and ethical concerns of clinical research data reuse and technical security measures that can enable such research while protecting privacy. In the emerging research landscape, cooperation infrastructures are being built where research projects can utilize the availability of patient data from federated EHR systems from many different sites, as well as in international multilingual settings. Amongst several initiatives described, the EHR4CR project offers a promising method for clinical research. One of the first achievements of this project was the development of a protocol feasibility prototype which is used for finding patients eligible for clinical trials from multiple sources.

  • A Search for Relativistic Ejecta in a Sample of ZTF Broad-lined Type Ic Supernovae

    • The dividing line between gamma-ray bursts (GRBs) and ordinary stripped-envelope core-collapse supernovae (SNe) is yet to be fully understood. Observationally mapping the variety of ejecta outcomes (ultrarelativistic, mildly relativistic, or nonrelativistic) in SNe of Type Ic with broad lines (Ic-BL) can provide a key test to stellar explosion models. However, this requires large samples of the rare SN Ic-BL events with follow-up observations in the radio, where fast ejecta can be probed largely free of geometry and viewing angle effects. Here, we present the results of a radio (and X-ray) follow-up campaign of 16 SNe Ic-BL detected by the Zwicky Transient Facility (ZTF). Our radio campaign resulted in four counterpart detections and 12 deep upper limits. None of the events in our sample is as relativistic as SN 1998bw and we constrain the fraction of SN 1998bw-like explosions to <19% (3σ Gaussian equivalent), a factor of ≈2 smaller than previously established. We exclude relativistic ejecta with radio luminosity densities in between ≈5 × 1027 erg s−1 Hz−1 and ≈1029 erg s−1 Hz−1 at t ≳ 20 days since explosion for ≈60% of the events in our sample. This shows that SNe Ic-BL similar to the GRB-associated SNe 1998bw, 2003lw, and 2010bh, or to the relativistic SNe 2009bb and iPTF17cw, are rare. Our results also exclude an association of the SNe Ic-BL in our sample with largely off-axis GRBs with energies E ≳ 1050 erg. The parameter space of SN 2006aj-like events (faint and fast-peaking radio emission) is, on the other hand, left largely unconstrained, and systematically exploring it represents a promising line of future research.

    • Women’s fear and uncertainty about vaginal delivery and lack of empowerment in decision-making generate decision conflict and is one of the main determinants of high caesarean section rates in low- and middle-income countries (LMICs). This study aims to develop a decision analysis tool (DAT) to help pregnant women make an informed choice about the planned mode of delivery and to evaluate its acceptability in Vietnam, Thailand, Argentina, and Burkina Faso. The DAT targets low-risk pregnant women with a healthy, singleton foetus, without any medical or obstetric disorder, no previous caesarean scarring, and eligibility for labour trials. We conducted a systematic review to determine the short- and long-term maternal and offspring risks and benefits of planned caesarean section compared to planned vaginal delivery. We carried out individual interviews and focus group discussions with key informants to capture informational needs for decision-making, and to assess the acceptability of the DAT in participating hospitals. The DAT meets 20 of the 22 Patient Decision Aid Standards for decision support. It includes low- to moderate-certainty evidence-based information on the risks and benefits of both modes of birth, and helps pregnant women clarify their personal values. It has been well accepted by women and health care providers. Adaptations have been made in each country to fit the context and to facilitate its implementation in current practice, including the development of an App. DAT is a simple method to improve communication and facilitate shared decision-making for planned modes of birth. It is expected to build trust and foster more effective, satisfactory dialogue between pregnant women and providers. It can be easily adapted and updated as new evidence emerges. We encourage further studies in LMICs to assess the impact of DAT on quality decision-making for the appropriate use of caesarean section in these settings.

  • Evidence for Late-stage Eruptive Mass Loss in the Progenitor to SN2018gep, a Broad-lined Ic Supernova : Pre-explosion Emission and a Rapidly Rising Luminous Transient

    • We present detailed observations of ZTF18abukavn (SN2018gep), discovered in high-cadence data from the Zwicky Transient Facility as a rapidly rising (1.4 +/- 0.1 mag hr(-1)) and luminous (M-g,M- peak = -20 mag) transient. It is spectroscopically classified as a broad-lined stripped-envelope supernova (Ic-BL SN). The high peak luminosity (L-bol greater than or similar to 3 x 10(44) erg s(-1)), the short rise time (t(rise) = 3 days in g band), and the blue colors at peak (g-r similar to -0.4) all resemble the high-redshift Ic-BL iPTF16asu, as well as several other unclassified fast transients. The early discovery of SN2018gep (within an hour of shock breakout) enabled an intensive spectroscopic campaign, including the highest-temperature (T-eff greater than or similar to 40,000 K) spectra of a stripped-envelope SN. A retrospective search revealed luminous (M-g similar to M-r approximate to -14 mag) emission in the days to weeks before explosion, the first definitive detection of precursor emission for a Ic-BL. We find a limit on the isotropic gamma-ray energy release E-gamma,E- iso < 4.9 x 10(48) erg, a limit on X-ray emission L-X < 10(40) erg s(-1), and a limit on radio emission nu L-v less than or similar to 10(37) erg s(-1). Taken together, we find that the early (< 10 days) data are best explained by shock breakout in a massive shell of dense circumstellar material (0.02 M-circle dot) at large radii (3 x 10(14) cm) that was ejected in eruptive pre-explosion mass-loss episodes. The late-time (> 10 days) light curve requires an additional energy source, which could be the radioactive decay of Ni-56.

    • We report the results from spectroscopic observations of the multiple images of the strongly lensed Type Ia supernova (SN Ia), iPTF16geu, obtained with ground-based telescopes and the Hubble Space Telescope (HST). From a single epoch of slitless spectroscopy with HST, we resolve spectra of individual lensed supernova images for the first time. This allows us to perform an independent measurement of the time-delay between the two brightest images, Delta t = 1.4 +/- 5.0 d, which is consistent with the time-delay measured from the light curves. We also present measurements of narrow emission and absorption lines characterizing the interstellar medium in the SN Ia host galaxy at z = 0.4087, as well as in the foreground lensing galaxy at z = 0.2163. We detect strong Naid absorption in the host galaxy, indicating that iPTF16geu belongs to a subclass of SNe Ia displaying 'anomalously' large Naid column densities compared to dust extinction derived from light curves. For the lens galaxy, we refine the measurement of the velocity dispersion, sigma = 129 +/- 4 kms(-1), which significantly constrains the lens model. We use ground-based spectroscopy, boosted by a factor similar to 70 from lensing magnification, to study the properties of a high-z SN Ia with unprecedented signal-to-noise ratio. The spectral properties of the supernova, such as pseudo-Equivalent widths of several absorption features and velocities of the Si II-line, indicate that iPTF16geu is a normal SN Ia. We do not detect any significant deviations of the SN spectral energy distribution from microlensing of the SN photosphere by stars and compact objects in the lensing galaxy.

    • Current time domain facilities are discovering hundreds of new galactic and extra-galactic transients every week. Classifying the ever-increasing number of transients is challenging, yet crucial to furthering our understanding of their nature, discovering new classes, and ensuring sample purity, for instance, for Supernova Ia cosmology. The Zwicky Transient Facility is one example of such a survey. In addition, it has a dedicated very-low resolution spectrograph, the SEDMachine, operating on the Palomar 60-inch telescope. This spectrograph's primary aim is object classification. In practice most, if not all, transients of interest brighter than similar to 19 mag are typed. This corresponds to approximately 10-15 targets a night. In this paper, we present a fully automated pipeline for the SEDMachine. This pipeline has been designed to be fast, robust, stable and extremely flexible. PYSEDM enables the fully automated spectral extraction of a targeted point source object in less than five minutes after the end of the exposure. The spectral color calibration is accurate at the few percent level. In the 19 weeks since PYSEDM entered production in early August of 2018, we have classified, among other objects, about 400 Type Ia supernovae and 140 Type II supernovae. We conclude that low resolution, fully automated spectrographs such as the SEDMachine with pysedm installed on 2-m class telescopes within the southern hemisphere could allow us to automatically and simultaneously type and obtain a redshift for most (if not all) bright transients detected by LSST within z < 0.2, notably potentially all Type Ia Supernovae. In comparison with the current SEDM design, this would require higher spectral resolution (R greater than or similar to 1000) and slightly improved throughput. With this perspective in mind, pysedm is designed to easily be adaptable to any IFU-like spectrograph.

    • Valid variant calling results are crucial for the use of next-generation sequencing in clinical routine. However, there are numerous variant calling tools that usually differ in algorithms, filtering strategies, recommendations and thus, also in the output. We evaluated eight open-source tools regarding their ability to call single nucleotide variants and short indels with allelic frequencies as low as 1% in non-matched next-generation sequencing data: GATK HaplotypeCaller, Platypus, VarScan, LoFreq, FreeBayes, SNVer, SAMtools and VarDict. We analysed two real datasets from patients with myelodysplastic syndrome, covering 54 Illumina HiSeq samples and 111 Illumina NextSeq samples. Mutations were validated by re-sequencing on the same platform, on a different platform and expert based review. In addition we considered two simulated datasets with varying coverage and error profiles, covering 50 samples each. In all cases an identical target region consisting of 19 genes (42,322 bp) was analysed. Altogether, no tool succeeded in calling all mutations. High sensitivity was always accompanied by low precision. Influence of varying coverages- and background noise on variant calling was generally low. Taking everything into account, VarDict performed best. However, our results indicate that there is a need to improve reproducibility of the results in the context of multithreading.

  • Early Ultraviolet Observations of Type IIn Supernovae Constrain the Asphericity of Their Circumstellar Material

    • We present a survey of the early evolution of 12 Type IIn supernovae (SNe IIn) at ultraviolet and visible light wavelengths. We use this survey to constrain the geometry of the circumstellar material (CSM) surrounding SN IIn explosions, which may shed light on their progenitor diversity. In order to distinguish between aspherical and spherical CSM, we estimate the blackbody radius temporal evolution of the SNe IIn of our sample, following the method introduced by Soumagnac et al. We find that higher-luminosity objects tend to show evidence for aspherical CSM. Depending on whether this correlation is due to physical reasons or to some selection bias, we derive a lower limit between 35% and 66% for the fraction of SNe IIn showing evidence for aspherical CSM. This result suggests that asphericity of the CSM surrounding SNe IIn is common-consistent with data from resolved images of stars undergoing considerable mass loss. It should be taken into account for more realistic modeling of these events.

    • Using the Zwicky Transient Facility alert stream, we are conducting a large spectroscopic campaign to construct a complete, volume-limited sample of transients brighter than 20 mag, and coincident within 100 '' of galaxies in the Census of the Local Universe catalog. We describe the experiment design and spectroscopic completeness from the first 16 months of operations, which have classified 754 supernovae. We present results from a systematic search for calcium-rich gap transients in the sample of 22 low-luminosity (peak absolute magnitude M > -17), hydrogen-poor events found in the experiment. We report the detection of eight new events, and constrain their volumetric rate to greater than or similar to 15% +/- 5% of the SN Ia rate. Combining this sample with 10 previously known events, we find a likely continuum of spectroscopic properties ranging from events with SN Ia-like features (Ca-Ia objects) to those with SN Ib/c-like features (Ca-Ib/c objects) at peak light. Within the Ca-Ib/c events, we find two populations distinguished by their red (g - r approximate to 1.5 mag) or green (g - r approximate to 0.5 mag) colors at the r-band peak, wherein redder events show strong line blanketing features and slower light curves (similar to Ca-Ia objects), weaker He lines, and lower [Ca II]/[O I] in the nebular phase. We find that all together the spectroscopic continuum, volumetric rates, and striking old environments are consistent with the explosive burning of He shells on low-mass white dwarfs. We suggest that Ca-Ia and red Ca-Ib/c objects arise from the double detonation of He shells, while green Ca-Ib/c objects are consistent with low-efficiency burning scenarios like detonations in low-density shells or deflagrations.

Existing data are limited by inconsistencies in protocols, subject characteristics, or single-instrument validation comparisons. The aim of this study was to compare accuracy and reliability of metabolic carts using methanol combustion as the cross-laboratory criterion. Methods: Eight 20-minute methanol burn trials were completed on 12 metabolic carts. Respiratory exchange ratio (RER) and percent O2 and CO2 recovery were calculated. Results: For accuracy, 1 Omnical, Cosmed Quark CPET (Cosmed), and both Parvos (Parvo Medics trueOne 2400) measured all 3 variables within 2% of the true value; both DeltaTracs and the Vmax Encore System (Vmax) showed similar accuracy in measuring 1 or 2, but not all, variables. For reliability, 8 instruments were shown to be reliable, with the 2 Omnicals ranking best (coefficient of variation [CV] < 1.26%). Both Cosmeds, Parvos, DeltaTracs, 1 Jaeger Oxycon Pro (Oxycon), Max-II Metabolic Systems (Max-II), and Vmax were reliable for at least 1 variable (CV ≤ 3%). For multiple regression, humidity and amount of combusted methanol were significant predictors of RER (R2 = 0.33, P <.001). Temperature and amount of burned methanol were significant predictors of O2 recovery (R2 = 0.18, P <.001); only humidity was a predictor for CO2 recovery (R2 = 0.15, P <.001). Conclusions: Omnical, Parvo, Cosmed, and DeltaTrac had greater accuracy and reliability. The small number of instruments tested and expected differences in gas calibration variability limits the generalizability of conclusions. Finally, humidity and temperature could be modified in the laboratory to optimize IC conditions.

Methanol tests were performed at 0700, 1000, 1300, and 1600 hours on 2 consecutive days. Respiratory Exchange Ratio (RER) and percent (%) recovery of O2 and CO2 were calculated after each test.ResultsAccuracy – 1 Omnical, Cosmed, and Parvo were accurate in measuring RER and % recovery O2, while 1 DeltaTrac was also accurate for % recovery O2. The same Cosmed and Parvo, and the other DeltaTrac were accurate in measuring % recovery CO2. Reliability – 8 instruments were shown to be reliable with the two Omnicals ranking best based on the smallest coefficient of variation (CV) (all CV(s) 1.26%). Both Cosmeds, Parvos, DeltaTracs and 1 Vmax were the reliable instruments for at least one variable (CV(s) 3%). Multiple Regression– Humidity, amount of methanol combusted, and temperature were tested as predictors of IC outcomes. Humidity and amount of combusted methanol were significant predictors of RER (F (2, 60) =10.91, p<0.001, R2=0.33). Temperature and amount of burned methanol were significant predictors of % recovery O2 (F (2, 60) =8.32, p<0.001, R2=0.18) while only humidity was a predictor for % recovery CO2 (F (1, 61) =21.10, p<0.001, R2=0.15).ConclusionOmnical, Cosmed, and Parvo showed superior accuracy and reliability; however, accuracy was only found at one of two study sites. Exogenous factors such as humidity and temperature may be influencing instrument performance and could be modified in the lab to optimize IC conditions.

    • In this paper, we review the results of BIOINFOMED, a study funded by the European Commission (EC) with the purpose to analyse the different issues and challenges in the area where Medical Informatics and Bioinformatics meet. Traditionally, Medical Informatics has been focused on the intersection between computer science and clinical medicine, whereas Bioinformatics have been predominantly centered on the intersection between computer science and biological research. Although researchers from both areas have occasionally collaborated, their training, objectives and interests have been quite different. The results of the Human Genome and related projects have attracted the interest of many professionals, and introduced new challenges that will transform biomedical research and health care. A characteristic of the 'post genomic' era will be to correlate essential genotypic information with expressed phenotypic information. In this context, Biomedical Informatics (BMI) has emerged to describe the technology that brings both disciplines (BI and MI) together to support genomic medicine. In recognition of the dynamic nature of BMI, institutions such as the EC have launched several initiatives in support of a research agenda, including the BIOINFOMED study.

  • A Systematic Study of Ia-CSM Supernovae from the ZTF Bright Transient Survey

    • Among the supernovae (SNe) that show strong interaction with a circumstellar medium (CSM), there is a rare subclass of Type Ia supernovae, SNe Ia-CSM, which show strong narrow hydrogen emission lines much like SNe IIn but on top of a diluted Type Ia spectrum. The only previous systematic study of this class identified 16 SNe Ia-CSM, eight historic and eight from the Palomar Transient Factory (PTF). Now using the successor survey to PTF, the Zwicky Transient Facility (ZTF), we have classified 12 additional SNe Ia-CSM through the systematic Bright Transient Survey (BTS). Consistent with previous studies, we find these SNe to have slowly evolving optical light curves with peak absolute magnitudes between -19.1 and -21, spectra having weak H ss and large Balmer ldecrements of similar to 7. Out of the 10 SNe from our sample observed by NEOWISE, nine have 3 sigma detections, with some SNe showing a reduction in the red wing of Ha, indicative of newly formed dust. We do not find our SN Ia-CSM sample to have a significantly different distribution of equivalent widths of He I.5876 than SNe IIn as observed in Silverman et al. The hosts tend to be late-type galaxies with recent star formation. We derive a rate estimate of 29+(27)(21) Gpc(-3) yr(-1) for SNe Ia-CSM, which is similar to 0.02%-0.2% of the SN Ia rate. We also identify six ambiguous SNe IIn/Ia-CSM in the BTS sample and including them gives an upper limit rate of 0.07%-0.8%. This work nearly doubles the sample of well-studied Ia-CSM objects in Silverman et al., increasing the total number to 28.

    • SN 1987A was an unusual hydrogen-rich core-collapse supernova originating from a blue supergiant star. Similar blue supergiant explosions remain a small family of events, and are broadly characterized by their long rises to peak. The Zwicky Transient Facility Census of the Local Universe (CLU) experiment aims to construct a spectroscopically complete sample of transients occurring in galaxies from the CLU galaxy catalog. We identify 13 long-rising (>40 days) Type II supernovae from the volume-limited CLU experiment during a 3.5 yr period from 2018 June to 2021 December, approximately doubling the previously known number of these events. We present photometric and spectroscopic data of these 13 events, finding peak r-band absolute magnitudes ranging from −15.6 to −17.5 mag and the tentative detection of Ba ii lines in nine events. Using our CLU sample of events, we derive a long-rising Type II supernova rate of Mpc−3 yr−1, ≈1.4% of the total core-collapse supernova rate. This is the first volumetric rate of these events estimated from a large, systematic, volume-limited experiment.

  • Bright, Months-long Stellar Outbursts Announce the Explosion of Interaction-powered Supernovae

    • Interaction-powered supernovae (SNe) explode within an optically thick circumstellar medium (CSM) that could be ejected during eruptive events. To identify and characterize such pre-explosion outbursts, we produce forced-photometry light curves for 196 interacting SNe, mostly of Type IIn, detected by the Zwicky Transient Facility between early 2018 and 2020 June. Extensive tests demonstrate that we only expect a few false detections among the 70,000 analyzed pre-explosion images after applying quality cuts and bias corrections. We detect precursor eruptions prior to 18 Type IIn SNe and prior to the Type Ibn SN 2019uo. Precursors become brighter and more frequent in the last months before the SN and month-long outbursts brighter than magnitude -13 occur prior to 25% (5-69%, 95% confidence range) of all Type IIn SNe within the final three months before the explosion. With radiative energies of up to 10(49) erg, precursors could eject similar to 1 M of material. Nevertheless, SNe with detected precursors are not significantly more luminous than other SNe IIn, and the characteristic narrow hydrogen lines in their spectra typically originate from earlier, undetected mass-loss events. The long precursor durations require ongoing energy injection, and they could, for example, be powered by interaction or by a continuum-driven wind. Instabilities during the neon- and oxygen-burning phases are predicted to launch precursors in the final years to months before the explosion; however, the brightest precursor is 100 times more energetic than anticipated.

    • Sodium-ion batteries (SIBs) are currently being considered for large-scale energy storage. Optimization of SIB electrolytes is, however, still largely lacking. Here we exhaustively evaluate NaPF6 in diglyme as an electrolyte of choice, via both physicochemical properties and extensive electrochemical tests including half as well as full cells. Fundamentally, the ionic conductivity is found to be quite comparable to carbonate based electrolytes and to obey the fractional Walden rule with viscosity. We find Na metal to work well as a reference electrode and the electrochemical stability, evaluated potentiostatically for various electrodes and corroborated by DFT calculations, to be satisfactory in the entire voltage range 0-4.4 V. Galvanostatic cycling at C/10 of half and full cells using Na3V2(PO4)(3) (NVP) or Na3V2(PO4)(2)F-3 (NVPF) as cathodes and hard carbon (HC) as anodes indicates rapid capacity fading in cells with HC anodes, possibly originating in a lack of a stable SEI or by trapping of sodium. Aiming to understand this capacity fade further, we conducted a GC/MS analysis to determine electrolyte reduction products and to propose reduction pathways, concluding that oligomer and/or alkoxide formation is possible. Overall, the promising results should warrant further investigations of diglyme based electrolytes for modern SIB development, albeit avoiding HC anodes.

  • ZTF Early Observations of Type Ia Supernovae. I. Properties of the 2018 Sample

    • Early-time observations of Type Ia supernovae (SNe Ia) are essential to constrain the properties of their progenitors. In this paper, we present high-quality light curves of 127 SNe Ia discovered by the Zwicky Transient Facility (ZTF) in 2018. We describe our method to perform forced point-spread function photometry, which can be applied to other types of extragalactic transients. With a planned cadence of six observations per night (three g + three r), all of the 127 SNe Ia are detected in both g and r bands more than 10 days (in the rest frame) prior to the epoch of g-band maximum light. The redshifts of these objects range from z = 0.0181 to 0.165; the median redshift is 0.074. Among the 127 SNe, 50 are detected at least 14 days prior to maximum light (in the rest frame), with a subset of nine objects being detected more than 17 days before g-band peak. This is the largest sample of young SNe Ia collected to date; it can be used to study the shape and color evolution of the rising light curves in unprecedented detail. We discuss six peculiar events in this sample: one 02cx-like event ZTF18abclfee (SN 2018crl), one Ia-CSM SN ZTF18aaykjei (SN 2018cxk), and four objects with possible super-Chandrasekhar mass progenitors: ZTF18abhpgje (SN 2018eul), ZTF18abdpvnd (SN 2018dvf), ZTF18aawpcel (SN 2018cir), and ZTF18abddmrf (SN 2018dsx).
