  • Genome-wide DNA methylation study identifies genes associated with the cardiovascular biomarker GDF-15

    • Growth-differentiation factor 15 (GDF-15) is expressed in low to moderate levels in most healthy tissues and increases in response to inflammation. GDF-15 is associated with cardiovascular dysfunction and over-expressed in the myocardium of patients with myocardial infarction (MI). However, little is known about the function of GDF-15 in cardiovascular disease, and the underlying regulatory network of GDF-15 is not known. To investigate a possible association between GDF-15 levels and DNA methylation, we performed a genome-wide DNA methylation study of white blood cells in a population-based study (N = 717). Significant loci where replicated in an independent cohort (N = 963). We also performed a gene ontology (GO) enrichment analysis. We identified and replicated 16 CpG-sites (false discovery rate [FDR] < 0.05), at 11 independent loci including MIR21. MIR21 encodes a microRNA (miR-21) that has previously been shown to be associated with the development of heart disease. Interestingly, GDF15 mRNA contains a binding site for miR-21. Four sites were also differentially methylated in blood from participants previously diagnosed with MI and 14 enriched GO terms (FDR < 0.05, enrichment > 2) were identified, including 'cardiac muscle cell differentiation'. This study shows that GDF-15 levels are associated with differences in DNA methylation in blood cells, and a subset of the loci are also differentially methylated in participants with MI. However, there might be interactions between GDF-15 levels and methylation in other tissues not addressed in this study. These results provide novel links between GDF-15 and cardiovascular disease.

  • Dystrophia Smolandiensis: a novel morphological picture of recurrent corneal erosions

    • Purpose: The aim of this study was to describe morphological changes in Dystrophia Smolandiensis, a corneal disease that is characterized by recurrent corneal erosive episodes and the formation of central corneal keloid-like opacities in approximately half of those affected. Methods: The corneas of seven affected individuals were examined using in-vivo confocal microscopy. Specimens of one primary corneal graft, one regraft and one biopsied keloid-like region - all obtained from members of a large family with the disease - were re-examined with a light microscope. Sections were stained with Congo red and analysed immunohistochemically for fibronectin and S100A4. Results: Light microscopic examination revealed epithelial hyperplasia, absence of Bowman's layer and subepithelial fibrosis. Fibronectin was expressed in the area of subepithelial fibrosis, and the keratocytes in this area generally expressed S100A4. The biopsy specimen stained positive for Congo red, suggesting an amyloid deposit. In-vivo confocal microscopy confirmed epithelial abnormalities, loss of Bowman's layer and significant alterations of the subbasal nerve plexus in affected individuals. Conclusion: The morphological picture in Dystrophia Smolandiensis is novel for a condition dominated by recurrent corneal erosions at the clinical level. Although no single morphological feature unique to the disease could be found, the general morphological pattern of pathology (true keloid formation, absence of Bowman's layer, subepithelial fibrosis and abnormal subbasal nerves) probably reflects a novel phenotypic expression of the healing response to recurrent erosion of the corneal epithelium. However, the pathogenesis of Dystrophia Smolandiensis remains to be elucidated fully.

    • The production fractions of charged and neutral b-hadrons in b-quark events from Z(0) decays have been measured with the DELPHI detector at LEP. An algorithm has been developed, based on a neural network, to estimate the charge of the weakly-decaying b-hadron by distinguishing its decay products from particles produced at the primary vertex. From the data taken in the years 1994 and 1995, the fraction of (b) over bar -quarks fragmenting into positively charged weakly-decaying b-hadrons has been measured to be: f(+) = (42.09+/-0.82(stat)+/-0.89(syst))%. Subtracting the rates for charged Xi(b)(+) and Omega(b)(+) baryons gives the production fraction of B+ mesons: f(Bu) = (40.99+/-0.82(stat)+/-1.11 (syst)) %.

  • A study of the energy evolution of event shape distributions and their means with the DELPHI detector at LEP

    • Infrared and collinear safe event shape distributions and their mean values are determined in e(+)e(-) collisions at centre-of-mass energies between 45 and 202GeV. A phenomenological analysis based on power correction models including hadron mass effects for both differential distributions and mean values is presented. Using power corrections, alpha(s) is extracted from the mean values and shapes. In an alternative approach, renormalisation group invariance (RGI) is used as an explicit constraint, leading to a consistent description of mean values without the need for sizeable power corrections. The QCD beta-function is precisely measured using this approach. From the DELPHI data on Thrust, including data from low energy experiments, one finds beta(0) = 7.86 +/- 0.32 for the one loop coefficient of the beta-function or, assuming QCD, n(f) = 4.75 +/- 0.44 for the number of active flavours. These values agree well with the QCD expectation of beta(0) = 7.67 and n(f) 5. A direct measurement of the full logarithmic energy slope excludes light gluinos with a mass below 5GeV.

  • Coherent soft particle production in Z decays into three jets

    • Low-energy particle production perpendicular to the event plane in three-jet events produced in Z decays in e(+)e(-) annihilation is measured and compared to that perpendicular to the event axis in two-jet events. The topology dependence of the hadron production ratio is found to agree with a leading-order QCD prediction. This agreement and especially the need for the presence of a destructive interference term gives evidence for the coherent nature of gluon radiation. Hadron production in three-jet events is found to be directly proportional to a single topological scale function of the inter-jet angles. The slope of the dependence of the multiplicity with respect to the topological scale was measured to be 2.211 +/- 0.014(stat.) +/- 0.053(syst.) in good agreement with the expectation given by the colour-factor ratio C-A/C-F = 9/4. This result strongly supports the assumption of local parton-hadron duality, LPHD, at low hadron momentum.

  • Determination of A(FB)(b) at the Z pole using inclusive charge reconstruction and lifetime tagging

    • A novel high precision method measures the b-quark forward-backward asymmetry at the Z pole on a sample of 3,560,890 hadronic events collected with the DELPHI detector in 1992 to 2000. An enhanced impact parameter tag provides a high purity b sample. For event hemispheres with a reconstructed secondary vertex the charge of the corresponding quark or anti-quark is determined using a neural network which combines in an optimal way the full available charge information from the vertex charge, the jet charge and from identified leptons and hadrons. The probability of correctly identifying b-quarks and anti-quarks is measured on the data themselves comparing the rates of double hemisphere tagged like-sign and unlike-sign events. The b-quark forward-backward asymmetry is determined from the differential asymmetry, taking small corrections due to hemisphere correlations and background contributions into account. The results for different centre-of-mass energies are: A(FB)(b) ( 89.449 GeV) = 0.0637 +/- 0.0143( stat.) +/- 0.0017( syst.), A(FB)(b) ( 91.231 GeV) = 0.0958 +/- 0.0032( stat.) +/- 0.0014( syst.), A(FB)(b) ( 92.990 GeV) = 0.1041 +/- 0.0115( stat.) +/- 0.0024( syst.). Combining these results yields the b-quark pole asymmetry A(FB)(b0) = 0.0972 +/- 0.0030( stat.) +/- 0.0014( syst.).

  • Final results from DELPHI on the searches for SM and MSSM neutral Higgs bosons

    • These final results from DELPHI searches for the Standard Model (SM) Higgs boson, together with benchmark scans of the Minimal Supersymmetric Standard Model (MSSM) neutral Higgs bosons, used data taken at centre-of-mass energies between 200 and 209 GeV with a total integrated luminosity of 224 pb(-1). The data from 192 to 202 GeV are reanalysed with improved b-tagging for MSSM final states decaying to four b-quarks. The 95% confidence level lower mass bound on the Standard Model Higgs boson is 114.1 GeV/c(2). Limits are also given on the lightest scalar and pseudo-scalar Higgs bosons of the MSSM.

    • The production of wrong sign charmed mesons b --> (D) over bar X-(s), D-(s) = (D-0, D+, D-s), is studied using the data collected by the DELPHI experiment in the years 1994 and 1995. Charmed mesons in Z --> b (b) over bar events are exclusively reconstructed by searching for the decays D-0 --> K(-)pi(+), D+ --> K(-)pi(+)pi(+) and D-s(+) --> phipi(+) --> K(+)K(-)pi(+). The wrong sign contribution is extracted by using two discriminant variables: the charge of the b-quark at decay time, estimated from the charges of identified particles, and the momentum of the charmed meson in the rest frame of the b-hadron. The inclusive branching fractions of b-hadrons into wrong sign charm mesons are measured to be: B(b --> (D) over bar X-0) + B(b --> D-X) = (9.3 +/- 1.7(stat) +/- 1.3(syst) +/- 0.4(B))%, B(b --> Ds-X) = (10.1 +/- 1.0(stat) +/- 0.6(syst) +/- 2.8(B))% where the first error is statistical, the second and third errors are systematic.     • DELPHI results are presented on the inclusive production of two (K(K) over bar π)(0) states in the mass region 1.2-1.6 GeV/c(2) in hadronic Z decays at LEP I. The measured masses (widths) are 1274 +/- 6 MeV/c(2) (29 +/- 12 MeV/c(2)) and 1426 +/- 6 MeV/c(2) (51 +/- 14 MeV/c(2)), respectively. A partial-wave analysis of the (K(K) over bar π)(0) system shows that the first peak is consistent with the I-G (J(PC)) = 0(+)(1(++))/(0(-+))a(0)(980)pi and the second with the I-G (J(PC)) = 0(+)(1(++))K*(892)(K) over bar + c.c. assignments. The total hadronic production rates per hadronic Z decay are (0.165 +/- 0.051) and (0.056 +/- 0.012), respectively.     • The form factor of A(o)(b) baryons is estimated using 3.46 x 10(6) hadronic Z decays collected by the DELPM experiment between 1992 and 1995. Charmed A(c)(+) baryons fully reconstructed in the pK(-)pi(+), pK(o)(s), and Api(+)pi(+)pi(-) modes, are associated to a c S lepton with opposite charge in order to select A(o)(b) --> A(c)(+)l(-)v(l) decays. From a combined likelihood and event rate fit to the b C distribution of the Isgur-Wise variable w, and using the Heavy Quark Effective Theory (HQET), the slope of the b-baryon form factor is measured to be p(2)=2.03+/-0.46(stat)(-1.00)(+0.72)(syst). The exclusive semileptonic branching fraction Br(A(b)(o) --> A(c)(+)l(-)v(l)) can be derived from p(2) and is found to be (5.0(-0.8)(+1.1)(stat)(-1.2)(+1.6) (syst))%.   • Rapidity-alignment and p(T) compensation of particle pairs in hadronic Z(0) decays

    • Observation is made of rapidity-alignment of K+K- and (p) over barp pairs which results from their asymmetric orientation in rapidity, with respect to the direction from primary quark to antiquark. The K+K- and (p) over barp data are consistent with predictions from the fragmentation string model. However, the (p) over barp data strongly disagree with the conventional implementation of the cluster model. The non-perturbative process of 'gluon splitting to diquarks' has to be incorporated into the cluster model for it to agree with the data. Local conservation of PT between particles nearby in rapidity (i.e., p(T) compensation) is analysed with respect to the thrust direction for pi(+)pi(-), K+K-, and (p) over barp pairs. In this case, the string model provides fair agreement with the data. The cluster model is incompatible with the data for all three particle pairs. The model with its central premiss of isotropically-decaying clusters predicts a p(T) correlation not seen in the data. (C) 2002 Elsevier Science B.V. All rights reserved.

  • Search for an LSP gluino at LEP with the DELPHI detector

    • In some supersymmetric models, the gluino ((g) over tilde) is predicted to be light and stable. In that case, it would hadronize to form R-hadrons. In these models, the missing energy signature of the lightest supersymmetric particle is no longer valid, even if R-parity is conserved. Therefore, such a gluino is not constrained by hadron collider results, which looked for the decay (g) over tilde --> q (q) over bar(χ) over tilde (0)(1). Data collected by the DELPHI detector in 1994 at 91.2 GeV have been analysed to search for q (q) over bar(gg) over tilde events. No deviation from Standard Model predictions is observed and a gluino mass between 2 and 18 GeV/c(2) is excluded at the 95% confidence level in these models. Then, R-hadrons produced in the squark decays were searched for in the data collected by DELPHI at the centre-of-mass energies of 189 to 208 GeV, corresponding to an overall integrated luminosity of 609 pb(-1). The observed number of events is in agreement with the Standard Model predictions. Limits at 95% confidence level are derived on the squark masses from the excluded regions in the plane (m((q) over tilde1),m((g) over bar)): m((t) over tilde1) > 90 GeV/c(2) and m((b) over tilde1) > 96 GeV/c(2) for purely left squarks. m((t) over tilde1) > 87 GeV/c(2) and m((b) over tilde1) > 82 GeV/c(2) independent of the mixing angle.

    • Neutral B meson oscillations in the B-s(0) - <(B-s(0))over bar>, and B-d(0) - <(B-d(0))over bar> systems were studied using a sample of about 4.0 million hadronic Z decays recorded by the DELPHI detector between 1992 and 2000. Events with a high transverse momentum lepton were removed and a sample of 770 k events with an inclusively reconstructed vertex was selected. The mass difference between the two physical states in the B-d(0) - <(B-d(0))over bar>system was measured to be: Deltam(d) = (0.531 +/- 0.025(stat.) +/- 0.007(syst.))ps(-1). The following limit on the width difference of these states was also obtained: DeltaGamma(Bd)/Gamma(Bd) < 0.18 at 95% CL. As no evidence for B-s(0) -<(B-s(0))over bar> oscillations was found, a limit on the mass difference of the two physical states was given:, Deltam(s) > 5.0 ps(-1) at 95% CL. The corresponding sensitivity of this analysis is equal to 6.6 ps(-1).

    • A search for pair-produced charged Higgs bosons was performed in the high energy data collected by the DELPHI detector at LEP II at centre-of-mass energies from 189 GeV to 202 GeV. The three different final states, taunutaunu, c (s) over bar(c) over bars and c (s) over bar taunu were considered. New methods were applied to reject wrong hadronic jet pairings and for the tau identification, where a discriminator based on tau polarisation and polar angles was used. No excess of data compared to the expected Standard Model processes was observed and the existence of a charged Higgs boson with mass lower than 71.5 GeV/c(2) is excluded at the 95% confidence level.     • The pseudoscalar meson eta(b) has been searched for in two-photon interactions at LEP II. The data sample corresponds to a total integrated luminosity of 617 pb(-1) at centre-of-mass energies ranging from 161 to 209 GeV. Upper limits at a confidence level of 95% on the product Gamma(gamma gamma) (eta(b)) x BR(eta(b)) are 190, 470 and 660 eV/c(2) for the eta(b) decaying into 4, 6 and 8 charged particles, respectively.

    • Searches for resonant (ν) over tilde production in e(+)e(-) collisions under the assumption that R-parity is not conserved and that the dominant R-parity violating coupling is lambda(121) or lambda(131) used data recorded by DELPHI in 1997 to 2000 at centre-of-mass energies of 183 to 208 GeV. No deviation from the Standard Model was observed. Upper limits are given for the lambda(121) and lambda(131) couplings as a function of the sneutrino mass and total width. The limits are especially stringent for sneutrino masses equal to the centre-of-mass energies with the highest integrated luminosities recorded.

    • A search for sleptons, neutralinos, charginos, sgoldstinos and heavy stable charged sleptons in the context of scenarios where the lightest supersymmetric particle is the gravitino, is presented. Data collected during 2000 with the DELPHI detector at centre-of-mass energies from 204 to 208 GeV were analysed and combined with all the data collected from 1995 to 1999 at lower energies. No evidence for the production of sleptons, neutralinos and charginos has been found, therefore new limits on the mass of these supersymmetric particles and on the model parameter space are set. The search for heavy stable charged sleptons also updates the stable sleptons mass limit. The absence of evidence for sgoldstino production allows limits to be set on its mass and on the scale of supersymmetry breaking.

    • Searches for HZ production with the Higgs boson decaying into an invisible final state were performed using the data collected by the DELPHI experiment at centre-of-mass energies between 188 GeV and 209 GeV. Both hadronic and leptonic final states of the Z boson were analysed. In addition to the search for a heavy Higgs boson, a dedicated search for a light Higgs boson down to 40 GeV/c(2) was performed. No signal was found. Assuming the Standard Model HZ production cross-section, the mass limit for invisibly decaying Higgs bosons is 112.1 GeV/c(2) at 95% confidence level. An interpretation in the Minimal Supersymmetric extension of the Standard Model (MSSM) and in a Majoron model is also given.

    • Neutral Higgs bosons of the Standard Model (SM) and the Minimal Supersymmetric Standard Model (MSSM) were searched for in the data collected in 1999 by the DELPHI experiment at centre-of-mass energies between 191.6 and 201.7 GeV with a total integrated luminosity of 228 pb(-1). These analyses, in combination with our results at lower energies, set 95% confidence level lower mass bounds on the Standard Model Higgs boson (107.3 GeV/c(2)) and on the lightest neutral scalar (85.9 GeV/c(2)) and neutral pseudoscalar (86.5 GeV/c(2)) Higgs bosons in representative scans of the MSSM parameter space. An extended scan of the MSSM parameter space was also performed to test the robustness of these limits.

    • Searches for neutral Higgs bosons produced at LEP in association with Z bosons, in pairs and in the Yukawa process are presented in this paper. Higgs boson decays into b quarks, tau leptons, or other Higgs bosons are considered, giving rise to four-b, four-b+jets, six-b and four-tau final states, as well as mixed modes with b quarks and tau leptons. The whole mass domain kinematically accessible at LEP in these topologies is searched. The analysed data set covers both the LEP1 and LEP2 energy ranges and exploits most of the luminosity recorded by the DELPHI experiment. No convincing evidence for a signal is found, and results are presented in the form of mass-dependent upper bounds on coupling factors (in units of model-independent reference cross-sections) for all processes, allowing interpretation of the data in a large class of models.

    • Inclusive J/psi production in photon-photon collisions has been observed at LEP II beam energies. A clear signal from the reaction gammagamma --> J/psi + X is seen. The number of observed N(J/psi --> mu(+)mu(-)) events is 36+/-7 for an integrated luminosity of 617 pb(-1), yielding a cross-section of sigma(J/psi + X) = 45+/-9(stat) +/- 17(syst) pb. Based on a study of the event shapes of different types of gammagamma processes in the PYTHIA program, we conclude that (74+/-22) % of the observed J/psi events are due to 'resolved' photons, the dominant contribution of which is most probably due to the gluon content of the photon.     • The standard method used for tagging b-hadrons in the DELPHI experiment at the CERN LEP Collider is discussed in detail. The main ingredient of b-tagging is the impact parameters of tracks, which relies mostly on the vertex detector. Additional information, such as the mass of particles associated to a secondary vertex, significantly improves the selection efficiency and the background suppression. The paper describes various discriminating variables used for the tagging and the procedure of their combination. In addition, applications of b-tagging to some physics analyses, which depend crucially on the performance and reliability of b-tagging, are described briefly.

    • We discuss the properties of a class of latent variable models that assumes each labeled sample is associated with a set of different features, with no prior knowledge of which feature is the most relevant feature to be used. Deformable-Part Models (DPM) can be seen as good examples of such models. These models are usually considered to be expensive to train and very sensitive to the initialization. In this paper, we focus on the learning of such models by introducing a topological framework and show how it is possible to both reduce the learning complexity and produce more robust decision boundaries. We will also argue how our framework can be used for producing robust decision boundaries without exploiting the dataset bias or relying on accurate annotations. To experimentally evaluate our method and compare with previously published frameworks, we focus on the problem of image classification with object localization. In this problem, the correct location of the objects is unknown, during both training and testing stages, and is considered as a latent variable.

    • In this paper, we propose a framework for gradually improving the quality of an already existing image descriptor. The descriptor used in this paper (Afkham et al., 2013) uses the response of a series of discriminative components for summarizing each image. As we will show, this descriptor has an ideal form in which all categories become linearly separable. While, reaching this form is not feasible, we will argue how by replacing a small fraction of these components, it is possible to obtain a descriptor which is, on average, closer to this ideal form. To do so, we initially identify which components do not contribute to the quality of the descriptor and replace them with more robust components. Here, a joint feature selection method is used to find improved components. As our experiments show, this change directly reflects in the capability of the resulting descriptor in discriminating between different categories.

To decrease this dependency, we propose a novel clustering procedure, for these problems, to find cluster centers that are shared by several sample sets while ignoring the rest of the cluster centers. As we will show, these cluster centers will provide a robust initialization for the LSVM framework.

    • Associations between epigenetic alterations and disease status have been identified for many diseases. However, there is no strong evidence that epigenetic alterations are directly causal for disease pathogenesis. In this study, we combined SNP and DNA methylation data with measurements of protein biomarkers for cancer, inflammation or cardiovascular disease, to investigate the relative contribution of genetic and epigenetic variation on biomarker levels. A total of 121 protein biomarkers were measured and analyzed in relation to DNA methylation at 470,000 genomic positions and to over 10 million SNPs. We performed epigenome-wide association study (EWAS) and genome-wide association study (GWAS) analyses, and integrated biomarker, DNA methylation and SNP data using between 698 and 1033 samples depending on data availability for the different analyses. We identified 124 and 45 loci (Bonferroni adjusted P < 0.05) with effect sizes up to 0.22 standard units' change per 1% change in DNA methylation levels and up to four standard units' change per copy of the effective allele in the EWAS and GWAS respectively. Most GWAS loci were cis-regulatory whereas most EWAS loci were located in trans. Eleven EWAS loci were associated with multiple biomarkers, including one in NLRC5 associated with CXCL11, CXCL9, IL-12, and IL-18 levels. All EWAS signals that overlapped with a GWAS locus were driven by underlying genetic variants and three EWAS signals were confounded by smoking. While some cis-regulatory SNPs for biomarkers appeared to have an effect also on DNA methylation levels, cis-regulatory SNPs for DNA methylation were not observed to affect biomarker levels. We present associations between protein biomarker and DNA methylation levels at numerous loci in the genome. The associations are likely to reflect the underlying pattern of genetic variants, specific environmental exposures, or represent secondary effects to the pathogenesis of disease.

    • Pulmonary function measures reflect respiratory health and are used in the diagnosis of chronic obstructive pulmonary disease. We tested genome-wide association with forced expiratory volume in 1 second and the ratio of forced expiratory volume in 1 second to forced vital capacity in 48,201 individuals of European ancestry with follow up of the top associations in up to an additional 46,411 individuals. We identified new regions showing association (combined P < 5 × 10(-8)) with pulmonary function in or near MFAP2, TGFB2, HDAC4, RARB, MECOM (also known as EVI1), SPATA9, ARMC2, NCR3, ZKSCAN3, CDC123, C10orf11, LRP1, CCDC38, MMP15, CFDP1 and KCNE2. Identification of these 16 new loci may provide insight into the molecular mechanisms regulating pulmonary function and into molecular targets for future therapy to alleviate reduced lung function.

    • Invasive disease caused by antibiotic resistant pneumococci is a worldwide problem. All invasive pneumococcal strains in an area of south-west Sweden with 1.7 million inhabitants were collected prospectively during 1998-2001. Minimum inhibitory concentrations (MICs) were determined by E-test and correlated to serotypes and clinical characteristics. Of 827 strains, 744 (90%) were susceptible (S) to all agents tested and 83 (10%) were indeterminate (I) or resistant (R) to at least 1 agent. 22 isolates (2.7%) were I to penicillin (MIC >0.06 to < or = 1.0 mg/l), but none were R (MIC >1.0 mg/l). Numbers and proportions of decreased susceptibility against other agents tested were as follows: erythromycin R: 30 (3.6%), clindamycin R: 6 (0.7%), tetracycline R: 16 (1.9%), moxifloxacin R: 1 (0.1%), cotrimoxazole I: 17 (2%) and R: 31(4%). Non-susceptibility to at least 1 agent was not correlated with age, clinical manifestation, underlying diseases and outcome. The serotype distribution differed between non-susceptible and susceptible strains. The serotypes in the 7-valent pneumococcal conjugate vaccine covered 42% of all infections and 73% of those caused by non-susceptible strains. In conclusion, the impact of antibiotic resistance in invasive pneumococcal disease remains limited in south-west Sweden.

    • For plastics pipes used for underground drainage and sewerage there is at present no internationally accepted method for the evaluation of durability. This makes it difficult to make an objective assessment for both new materials and new pipe designs entering the market. This paper presents a possible future structure of such a durability evaluation for nonpressure pipes. Based on an experimental study of pipes made from a filled and an unfilled PP material and one made from an HDPE material different damage mechanisms and changes in pipe characteristics were observed when the pipes were exposed to long-term deflection and long term (one-year) ageing at +95 °C. A CAED methodology is also described which was used to investigate the distribution and time dependence of pipe stresses.

  • Development of Non-leaching Antibacterial Approaches on Cellulose-based Substrates and Their Mechanisms

    • The layer-by-layer (LbL) technique is becoming a powerful tool that has been applied in many surface coatings and functionalizations in recent years. It has many advantages including a fast and mild process, the flexibility of choice of substrate, and the easiness to scale-up. Novel antibacterial materials can be achieved using this technique, by immobilizing selected antibacterial agents on surfaces of desired substrates. An ideal antibacterial agent, a cationic polyelectrolyte, can be LbL-deposited onto the surfaces in mono or multi layers, make the surfaces lethal to the bacteria due to their positive charge. This approach is able not only to effectively control the spreading of bacteria but also to minimize bacterial resistance as well as the environmental impact.Cellulose fibres modified by different cationic polyelectrolytes including PDADMAC, PAH, PVAm as either monolayer or multilayer assembled with PAA using LbL deposition have shown more than 99.99 % bacterial removal as well as the inhibition of bacterial growth. Among these modifications, two layers of PVAm assembled with one layer of PAA have shown the highest antibacterial efficiency due to the highest adsorbed amount and charge density. Secondly, PAA was replaced by a bio-based cellulose nano-fibril (CNF), as a middle layer between two layers of PVAm, which decreases the carbon-footprint and expands the possibility of using LbL technique in antibacterial applications, since the LbL technique can be used long as the alternate layers are oppositely charged. The fibres modified with this approach have shown similar and even better antibacterial properties than those of PAA.To develop the antibacterial approach using LbL on cellulose fibres, it is also essential to understand the antibacterial mechanism. It was found that the charge density and surface structures are two important factors affecting bacterial adhesion and the bactericidal effect. To study this, different charged cellulose model surfaces were made by coating oxidized, regenerated cellulose followed by PVAm/CNF/PVAm LbL deposition, and a better antibacterial effect was observed on the higher charged surface. By calculating the force between the bacteria and charged surface, it was suggested that a higher interaction due to the higher surface charge causes a large stress on the bacterial cell wall which leads to the disruption of the bacteria. To further improve the bactericidal effect, the flat surfaces were patterned with micro and nano structures using a femtosecond laser technique. The weakening of the bacterial cell wall caused by the charged surface makes the bacteria more vulnerable and easier to disrupt. This approach has been shown to be valid on both Gram-positive S. aureus, and Gram-negative E. coli. The effect was greater on E. coli with a weaker membrane structure and higher surface potential, which shows that the antibacterial mechanism is a physical disrupt of the bacterial cell.

    • Havs- och vattenmyndigheten (HaV) ska under 2023 revidera den nationella förvaltningsstrategi för landets lax- och öringbestånd som ursprungligen togs fram 2015 inom ramen för ett regeringsuppdrag (HaV 2015). I strategin från 2015 inkluderades endast havsvandrande lax och öring i svenska vattendrag upp till första vandringshindret. I den reviderade versionen ska även lax i Vänern ingå, samt öring i samtliga inlandsvatten. HaV har inför revideringen av förvaltningsstrategin beställt två separata kunskapsunderlag från SLU Aqua - ett som behandlar landets laxbestånd och ett med fokus på öring. I detta underlag beskrivs kunskapsläget för landets laxbestånd, som kan delas in i tre geografiska grupper – lax i Östersjön, lax på svenska västkusten och lax i Vänern. Nedan benämns dessa grupper som östersjölax, atlantlax respektive vänerlax. Sammanställningen fokuserar i första hand på hur kunskapsläget och situationen för svenska laxbestånd förändrats sedan den förra förvaltningsstrategin presenterades 2015. I avsnitt 2 beskrivs olika typer av förvaltningsmål, från produktionsmål till mer bevarandeinriktade mål. Avsnitt 3 innehåller resultat från de senaste analyserna av beståndens status och utveckling. Avsnitt 4 sammanfattar dagens laxförvaltning på internationell och nationell nivå. Avsnitt 5 fokuserar på nyvunnen biologisk kunskap av relevans för vidareutveckling av en bestånds- och ekosystembaserad förvaltning, medan tänkbara framtida förvaltningsmodeller för både yrkes- och fritidsfiske efter lax diskuteras i avsnitt 6. Avsnitt 7 behandlar kunskaps- och datainsamlingsbehov, dels i relation till dagens förvaltningssystem och dels med fokus på den framtida förvaltningens förväntade krav på biologisk rådgivning. Vi har i underlaget främst fokuserat på biologisk kunskap och hur denna kan användas för att utveckla laxförvaltningen, men går inte in på andra relevanta aspekter (samhällsekonomi, juridik mm) som ligger utanför vårt kompetensområde.

    • PurposeThe aim was to describe the population of children with congenital or early infancy blindness in Sweden, with regard to causes of blindness and prevalence of neurodevelopmental impairments.MethodsMedical, psychological and pedagogical records of Swedish children with congenital or early infancy blindness (total blindness or light perception at the most) born in 1988–2008 were analysed regarding year of birth, gender, cause of blindness, gestational age, associated neurological disorders/syndromes, associated neurodevelopmental impairments, cognitive level and type of school placement.ResultsA total of 150 individuals, 80 girls and 70 boys, were identified, corresponding to a prevalence of 7/100 000. Five causes of blindness dominated, constituting 76% of all represented aetiologies: retinopathy of prematurity (ROP), optic nerve hypoplasia (ONH), Leber congenital amaurosis (LCA), optic nerve atrophy (ONA) and microphthalmia/anophthalmia. Nearly three of four children in the study population had at least one additional disability besides blindness; the most common being intellectual disability (ID) and autism spectrum disorder (ASD). More than half of the population had more than one additional disability. Autism spectrum disorder (ASD) was most common in children with ONH, ROP, LCA and microphthalmia/anophthalmia.ConclusionIn children born within the last decades, isolated blindness is uncommon and the rate of multidisabilities is high. Autism spectrum disorder (ASD) seems to be more strongly associated with specific aetiological subgroups. Further development of the support to families and schools should be based on knowledge about the considerable heterogeneity of the population of children with blindness, and the common occurrence of coexisting neurodevelopmental disorders, especially ID and ASD.

    • Heterozygous loss-of-function mutations in the GRN gene are a common cause of frontotemporal dementia. Such mutations lead to decreased plasma and cerebrospinal fluid levels of progranulin (PGRN), a neurotrophic factor with lysosomal functions. Sortilin is a negative regulator of extracellular PGRN levels and has shown promise as a therapeutic target for frontotemporal dementia, enabling increased extracellular PGRN levels through inhibition of sortilin-mediated PGRN degradation. Here we report the development of a high-affinity sortilin-binding affibody-peptide fusion construct capable of increasing extracellular PGRN levels in vitro. By genetic fusion of a sortilin-binding affibody generated through phage display and a peptide derived from the progranulin C-terminus, an affinity protein (A3-PGRNC15*) with 185-pM affinity for sortilin was obtained. Treating PGRN-secreting and sortilin-expressing human glioblastoma U-251 cells with the fusion protein increased extracellular PGRN levels up to 2.5-fold, with an EC50 value of 1.3 nM. Our results introduce A3-PGRNC15* as a promising new agent with therapeutic potential for the treatment of frontotemporal dementia. Furthermore, the work highlights means to increase binding affinity through synergistic contribution from two orthogonal polypeptide units.

The remainder of this part further describes the work published in three publications. The first paper included here outlines the work on derivatives of 2,2-dinitropropane-1,3-diol. The second paper contains information on synthesis attempts of other gem-dinitrodiols and the successful synthesis and characterisation of derivatives of 4,4-dinitroheptane-1,7-diol, e.g. 1,7-diazido-4,4-dinitroheptane. The third paper focuses on a new class of energetic plasticisers, namely derivatives of 3(5),4-dinitropyrazole. Two of the obtained compounds had satisfactory thermal properties to enable their use as energetic plasticisers. These two are the aforementioned 1,7-diazido-4,4-dinitroheptane and 1-allyl-3(5),4-dinitropyrazole. This second part of this thesis describes synthesis of potentially low-sensitive explosives, i.e. 4-amino-3,5-dinitropyrazole in the fourth IV and 1,1-diamino-2,2-dinitroethene in the fifth paper. Both products are known. The work was directed towards process development to facilitate large scale synthesis. Four syntheses of the former were evaluated. Out of these, one was suitable for scale-up and 200 g per batch could be produced. For the latter, a new synthesis procedure without hazardous intermediated or by-products is suggested.

    • The behaviors of infectious bacteria are commonly studied in bulk. This is effective to define the general properties of a given isolate, but insufficient to resolve subpopulations and unique single-microbe behaviors within the bacterial pool. We here employ microscopy to study single-bacterium characteristics among Salmonella enterica serovar Typhimurium (S.Tm), as they prepare for and launch invasion of epithelial host cells. We find that during the bacterial growth cycle, S.Tm populations switch gradually from fast planktonic growth to a host cell-invasive phenotype, characterized by flagellar motility and expression of the Type-three-secretion-system-1. The indistinct nature of this shift leads to the establishment of a transient subpopulation of S.Tm "doublets"-waist-bearing bacteria anticipating cell division-which simultaneously express host cell invasion machinery. In epithelial cell culture infections, these S.Tm doublets outperform their "singlet" brethren and represent a hyperinvasive subpopulation. Atop both glass and enteroid-derived monolayers, doublets swim along markedly straighter trajectories than singlets, thereby diversifying search patterns and improving the surface exploration capacity of the total bacterial population. The straighter swimming, combined with an enhanced cell-adhesion propensity, suffices to account for the hyperinvasive doublet phenotype. This work highlights bacterial cell length heterogeneity as a key determinant of target search patterns atop epithelia.

    • Most genetic studies identify genetic variants associated with disease risk or with the mean value of a quantitative trait. More rarely, genetic variants associated with variance heterogeneity are considered. In this study, we have identified such variance single-nucleotide polymorphisms (vSNPs) and examined if these represent biological gene x gene or gene x environment interactions or statistical artifacts caused by multiple linked genetic variants influencing the same phenotype. We have performed a genome-wide study, to identify vSNPs associated with variance heterogeneity in DNA methylation levels. Genotype data from over 10 million single-nucleotide polymorphisms (SNPs), and DNA methylation levels at over 430 000 CpG sites, were analyzed in 729 individuals. We identified vSNPs for 7195 CpG sites (P < 9.4 x 10(-11)). This is a relatively low number compared to 52 335 CpG sites for which SNPs were associated with mean DNA methylation levels. We further showed that variance heterogeneity between genotypes mainly represents additional, often rare, SNPs in linkage disequilibrium (LD) with the respective vSNP and for some vSNPs, multiple low frequency variants co-segregating with one of the vSNP alleles. Therefore, our results suggest that variance heterogeneity of DNA methylation mainly represents phenotypic effects by multiple SNPs, rather than biological interactions. Such effects may also be important for interpreting variance heterogeneity of more complex clinical phenotypes.

    • Most biological traits are regulated by a complex interplay between genetic and environmental factors. By intercrossing divergent lines, it is possible to identify individual and interacting QTL involved in the genetic architecture of these traits. When the loci have been mapped, alternative strategies are needed for fine-mapping and studying the individual and interactive effects of the QTL in detail. We have previously identified, replicated, and fine mapped a four-locus QTL network that determines nearly half of the eightfold difference in body weight at 56 days of age between two divergently selected chicken lines. Here, we describe, to our knowledge, the first generation of a three-locus QTL introgression line in chickens. Recurrent marker-assisted backcrossing was used to simultaneously transfer QTL alleles from the low-weight selected line into the high-weight selected line. Three generations of backcrossing and one generation of intercrossing resulted in an introgression line where all three introgressed QTL and several unlinked and linked control-loci were segregating at nearly expected allele frequencies. We show how intensive selection can be applied using artificial insemination to rapidly generate a multi-locus introgression line and provide recommendations for future breeding of introgression lines. This confirmed introgression line will facilitate later detailed studies of the effects of genetic interactions on complex traits in this population, including growth, and body-composition traits.

    • Bacterial pathogens can use secreted effector molecules to drive entry into host cells. Studies of the intestinal pathogen S.Tm have been central to uncover the mechanistic basis for the entry process. More than two decades of research have resulted in a detailed model for how S.Tm invades gut epithelial cells through effector triggering of large Rho-GTPase-dependent actin ruffles. However, the evidence for this model comes predominantly from studies in cultured cell lines. These experimental systems lack many of the architectural and signaling features of the intact gut epithelium. Our study surprisingly reveals that in the intact mouse gut, S.Tm invades absorptive epithelial cells through a process that does not require the Rho-GTPase-activating effectors and can proceed in the absence of the prototypical ruffling response. Instead, S.Tm exploits another effector, SipA, to sneak in through discreet entry structures close to cell-cell junctions. Our results challenge the current model for S.Tm epithelial cell entry and emphasizes the need of taking a physiological host cell context into account when studying bacterium-host cell interactions. Salmonella enterica serovar Typhimurium (S.Tm) infections of cultured cell lines have given rise to the ruffle model for epithelial cell invasion. According to this model, the Type-Three-Secretion-System-1 (TTSS-1) effectors SopB, SopE and SopE2 drive an explosive actin nucleation cascade, resulting in large lamellipodia- and filopodia-containing ruffles and cooperative S.Tm uptake. However, cell line experiments poorly recapitulate many of the cell and tissue features encountered in the host's gut mucosa. Here, we employed bacterial genetics and multiple imaging modalities to compare S.Tm invasion of cultured epithelial cell lines and the gut absorptive epithelium in vivo in mice. In contrast to the prevailing ruffle-model, we find that absorptive epithelial cell entry in the mouse gut occurs through "discreet-invasion". This distinct entry mode requires the conserved TTSS-1 effector SipA, involves modest elongation of local microvilli in the absence of expansive ruffles, and does not favor cooperative invasion. Discreet-invasion preferentially targets apicolateral hot spots at cell-cell junctions and shows strong dependence on local cell neighborhood. This proof-of-principle evidence challenges the current model for how S.Tm can enter gut absorptive epithelial cells in their intact in vivo context.
