  • Momentum-dependent scaling exponents of nodal self-energies measured in strange metal cuprates and modelled using semi-holography

    • The anomalous strange metal phase found in high-Tc cuprates does not follow the conventional condensed-matter principles enshrined in the Fermi liquid and presents a great challenge for theory. Highly precise experimental determination of the electronic self-energy can provide a test bed for theoretical models of strange metals, and angle-resolved photoemission can provide this as a function of frequency, momentum, temperature and doping. Here we show that constant energy cuts through the nodal spectral function in (Pb,Bi)2Sr2−xLaxCuO6+δ have a non-Lorentzian lineshape, consistent with a self-energy that is k dependent. This provides a new test for aspiring theories. Here we show that the experimental data are captured remarkably well by a power law with a k-dependent scaling exponent smoothly evolving with doping, a description that emerges naturally from anti-de Sitter/conformal-field-theory based semi-holography. This puts a spotlight on holographic methods for the quantitative modelling of strongly interacting quantum materials like the cuprate strange metals.

    • Cells succumbing to stress via regulated cell death (RCD) can initiate an adaptive immune response associated with immunological memory, provided they display sufficient antigenicity and adjuvanticity. Moreover, multiple intracellular and microenvironmental features determine the propensity of RCD to drive adaptive immunity. Here, we provide an updated operational definition of immunogenic cell death (ICD), discuss the key factors that dictate the ability of dying cells to drive an adaptive immune response, summarize experimental assays that are currently available for the assessment of ICD in vitro and in vivo, and formulate guidelines for their interpretation.

    • Small-scale fisheries and aquaculture (SSFA) provide livelihoods for over 100 million people and sustenance for -1 billion people, particularly in the Global South. Aquatic foods are distributed through diverse supply chains, with the potential to be highly adaptable to stresses and shocks, but face a growing range of threats and adaptive challenges. Contemporary governance assumes homogeneity in SSFA despite the diverse nature of this sector. Here we use SSFA actor profiles to capture the key dimensions and dynamism of SSFA diversity, reviewing contemporary threats and exploring opportunities for the SSFA sector. The heuristic framework can inform adaptive governance actions supporting the diversity and vital roles of SSFA in food systems, and in the health and livelihoods of nutritionally vulnerable people-supporting their viability through appropriate policies whilst fostering equitable and sustainable food systems.

    • Global demand for freshwater and marine foods (i.e., seafood) is rising and an increasing proportion is farmed. Aquaculture encompasses a range of species and cultivation methods, resulting in diverse social, economic, nutritional, and environmental outcomes. As a result, how aquaculture develops will influence human wellbeing and environmental health outcomes. Recognition of this has spurred a push for nutrition-sensitive aquaculture, which aims to benefit public health through the production of diverse, nutrient-rich seafood and enabling equitable access. This article explores plausible aquaculture futures and their role in nutrition security using a qualitative scenario approach. Two dimensions of economic development - the degree of globalization and the predominant economic development philosophy - bound four scenarios representing systems that are either localized or globalized, and orientated toward maximizing sectoral economic growth or to meeting environmental and equity dimensions of sustainability. The potential contribution of aquaculture in improving nutrition security is then evaluated within each scenario. While aquaculture could be nutrition-sensitive under any of the scenarios, its contribution to addressing health inequities is more likely in the economic and political context of a more globally harmonized trade environment and where economic policies are oriented toward social equity and environmental sustainability.

  • Endothelial Heparan Sulfate Mediates Hepatic Neutrophil Trafficking and Injury during Staphylococcus aureus Sepsis

    • Hepatic failure is an important risk factor for poor outcome in septic patients. Using a chemical tagging workflow and high-resolution mass spectrometry, we demonstrate that rapid proteome remodeling of the vascular surfaces precedes hepatic damage in a murine model of Staphylococcus aureus sepsis. These early changes include vascular deposition of neutrophil-derived proteins, shedding of vascular receptors, and altered levels of heparin/heparan sulfate-binding factors. Modification of endothelial heparan sulfate, a major component of the vascular glycocalyx, diminishes neutrophil trafficking to the liver and reduces hepatic coagulopathy and organ damage during the systemic inflammatory response to infection. Modifying endothelial heparan sulfate likewise reduces neutrophil trafficking in sterile hepatic injury, reflecting a more general role of heparan sulfate contribution to the modulation of leukocyte behavior during inflammation. IMPORTANCE Vascular glycocalyx remodeling is critical to sepsis pathology, but the glycocalyx components that contribute to this process remain poorly characterized. This article shows that during Staphylococcus aureus sepsis, the liver vascular glycocalyx undergoes dramatic changes in protein composition associated with neutrophilic activity and heparin/heparan sulfate binding, all before organ damage is detectable by standard circulating liver damage markers or histology. Targeted manipulation of endothelial heparan sulfate modulates S. aureus sepsis-induced hepatotoxicity by controlling the magnitude of neutrophilic infiltration into the liver in both nonsterile and sterile injury. These data identify an important vascular glycocalyx component that impacts hepatic failure during nonsterile and sterile injury.

    • Vanadium dioxide (VO2) is a much-discussed material for oxide electronics and neuromorphic computing applications. Here, heteroepitaxy of VO2 is realized on top of oxide nanosheets that cover either the amorphous silicon dioxide surfaces of Si substrates or X-ray transparent silicon nitride membranes. The out-of-plane orientation of the VO2 thin films is controlled at will between (011)(M1)/(110)(R) and (-402)(M1)/(002)(R) by coating the bulk substrates with Ti0.87O2 and NbWO6 nanosheets, respectively, prior to VO2 growth. Temperature-dependent X-ray diffraction and automated crystal orientation mapping in microprobe transmission electron microscope mode (ACOM-TEM) characterize the high phase purity, the crystallographic and orientational properties of the VO2 films. Transport measurements and soft X-ray absorption in transmission are used to probe the VO2 metal-insulator transition, showing results of a quality equal to those from epitaxial films on bulk single-crystal substrates. Successful local manipulation of two different VO2 orientations on a single substrate is demonstrated using VO2 grown on lithographically patterned lines of Ti0.87O2 and NbWO6 nanosheets investigated by electron backscatter diffraction. Finally, the excellent suitability of these nanosheet-templated VO2 films for advanced lensless imaging of the metal-insulator transition using coherent soft X-rays is discussed.

    • Aquatic foods are a critical source of human nutrition in many developing countries. As a result, declines in wild-caught fish landings threaten nutritionally vulnerable populations. Aquaculture presents an opportunity to meet local demand, but it also places pressure on natural resource inputs and causes a range of environmental impacts. Here, we examine whether current aquaculture systems in Bangladesh can be reoriented to address prevailing nutritional deficiencies while minimizing these environmental impacts. Current fish farming practices, even when optimized, cannot fully supply the same essential micronutrient densities of zinc, iron and calcium as wild-caught fish. However, when the proportion of highly nutrient-dense small indigenous fish species (SIS) was increased to at least 30% of the total output in any of the 14 aquaculture production systems analysed, these systems were able to meet or surpass the nutrient densities of average wild-capture fisheries. Extensive aquaculture systems that co-produce fish and rice had the lowest environmental burdens in six out of seven metrics examined when the composition of all aquaculture systems was modified to include 50% SIS. Nutrition-sensitive aquaculture that provides greater human health benefits and minimizes environmental impacts is a key societal challenge that requires targeted interventions and supportive policies. Aquaculture production systems in Bangladesh were configured to optimize the supply of micronutrients while minimizing environmental impacts. Increased production of small indigenous species enabled nutrient densities of farmed fish to match those of wild-caught fish, and systems that co-produce fish and rice had the lowest environmental burdens.

    • Effector mechanisms in anaphylaxis were reviewed. Current approaches to confirmation of the clinical diagnosis were discussed. Improved methods for distinguishing between allergen sensitization (which is common in the general population) and clinical risk of anaphylaxis (which is uncommon) were deliberated. Innovative techniques that will improve risk assessment in anaphylaxis in the future were described.

    • Risk assessment of individuals with anaphylaxis is currently hampered by lack of (1) an optimal and readily available laboratory test to confirm the clinical diagnosis of an anaphylaxis episode and (2) an optimal method of distinguishing allergen-sensitized individuals who are clinically tolerant from those at risk for anaphylaxis episodes after exposure to the relevant allergen. Our objectives were to review the effector mechanisms involved in the pathophysiology of anaphylaxis; to explore the possibility of developing an optimal laboratory test to confirm the diagnosis of an anaphylaxis episode, and the possibility of improving methods to distinguish allergen sensitization from clinical reactivity; and to develop a research agenda for risk assessment in anaphylaxis. Researchers from the American Academy of Allergy, Asthma & Immunology and the European Academy of Allergology and Clinical Immunology held a PRACTALL (Practical Allergy) meeting to discuss these objectives. New approaches being investigated to support the clinical diagnosis of anaphylaxis include serial measurements of total tryptase in serum during an anaphylaxis episode, and measurement of baseline total tryptase levels after the episode. Greater availability of the test for mature beta-tryptase, a more specific mast cell activation marker for anaphylaxis than total tryptase, is needed. Measurement of chymase, mast cell carboxypeptidase A3, platelet-activating factor, and other mast cell products may prove to be useful. Consideration should be given to measuring a panel of mediators from mast cells and basophils. New approaches being investigated to help distinguish sensitized individuals at minimum or no risk from those at increased risk of developing anaphylaxis include measurement of the ratio of allergen-specific IgE to total IgE, determination of IgE directed at specific allergenic epitopes, measurement of basophil activation markers by using flow cytometry, and assessment of allergen-specific cytokine responses. Algorithms have been developed for risk assessment of individuals with anaphylaxis, along with a research agenda for studies that could lead to an improved ability to confirm the clinical diagnosis of anaphylaxis and to identify allergen-sensitized individuals who are at increased risk of anaphylaxis.

  • Vascular Proteome Responses Precede Organ Dysfunction in a Murine Model of Staphylococcus aureus Bacteremia

    • Vascular dysfunction and organ failure are two distinct, albeit highly interconnected, clinical outcomes linked to morbidity and mortality in human sepsis. The mechanisms driving vascular and parenchymal damage are dynamic and display significant molecular cross talk between organs and tissues. Therefore, assessing their individual contribution to disease progression is technically challenging. Here, we hypothesize that dysregulated vascular responses predispose the organism to organ failure. To address this hypothesis, we have evaluated four major organs in a murine model of Staphylococcus aureus sepsis by combining in vivo labeling of the endothelial cell surface proteome, data-independent acquisition (DIA) mass spectrometry, and an integrative computational pipeline. The data reveal, with unprecedented depth and throughput, that a septic insult evokes organ-specific proteome responses that are highly compartmentalized, synchronously coordinated, and significantly correlated with the progression of the disease. These responses include abundant vascular shedding, dysregulation of the intrinsic pathway of coagulation, compartmentalization of the acute phase response, and abundant upregulation of glycocalyx components. Vascular cell surface proteome changes were also found to precede bacterial invasion and leukocyte infiltration into the organs, as well as to precede changes in various well-established cellular and biochemical correlates of systemic coagulopathy and tissue dysfunction. Importantly, our data suggest a potential role for the vascular proteome as a determinant of the susceptibility of the organs to undergo failure during sepsis. IMPORTANCE Sepsis is a life-threatening response to infection that results in immune dysregulation, vascular dysfunction, and organ failure. New methods are needed for the identification of diagnostic and therapeutic targets. Here, we took a systems-wide approach using data-independent acquisition (DIA) mass spectrometry to track the progression of bacterial sepsis in the vasculature leading to organ failure. Using a murine model of S. aureus sepsis, we were able to quantify thousands of proteins across the plasma and parenchymal and vascular compartments of multiple organs in a time-resolved fashion. We showcase the profound proteome remodeling triggered by sepsis over time and across these compartments. Importantly, many vascular proteome alterations precede changes in traditional correlates of organ dysfunction, opening a molecular window for the discovery of early markers of sepsis progression.

    • Usability-supporting architectural patterns (USAPs) were developed as a way to explicitly connect the needs of architecturally-sensitive usability concerns to the design of software architecture. In laboratory studies, the Cancellation USAP was shown to significantly improve the quality of architecture designs for supporting the ability to cancel a longrunning command, sparking interest from a large industrial organization to develop new USAPs and apply them to their product line architecture design. The challenges of delivering the architectural information contained in USAPs to practicing software architects led to the development of a pattern language for USAPs based on software responsibilities and a web-based tool for evaluating an architecture with respect to those patterns.

  • Integrating Usability-Supporting Architecture Patterns in a Product Line System’s Architecture

    • This presentation will describe the application of Usability Supporting Architectural Patterns (USAPs) to the architecture design of a product line of systems. The patterns were delivered by a web enabled prototype tool. The tool prompted the designers with architecture responsibilities specific to their chosen usability scenarios, then required the designers to respond to each responsibility and additionally provided the designer with implementation instructions in a textual, rather than a component, form. The designers used the USAP delivery tool in the early design phase and were extremely positive. Two designers using the USAP delivery tool for five hours discovered 14 major issues related to usability support in the core architecture not previously incorporated in the architecture design. Two potential new subsystems were identified during this exercise.

    • Usability supporting architectural patterns (USAPs) have been shown to provide developers with useful guidance for producing a software architecture design that supports usability in a laboratory setting. In close collaboration between researchers and software developers in the real world, the concepts were proven useful. However, this process does not scale to industrial development efforts. In particular, development teams need to be able to use USAPs while being distributed world-wide. USAPs also must support legacy or already partially-designed architectures, and when using multiple USAPs there could be a potentially overwhelming amount of information given to the software architects. This paper describes the restructuring of USAPs using a pattern language to simplify the development and use of multiple USAPs. A delivery mechanism is also described that is suitable for industrial-scale adoption of USAPs. The delivery mechanism involves organizing responsibilities into a hierarchy, utilizing a checklist to ensure responsibilities have been considered, and grouping responsibilities in a fashion that both supports use of multiple USAPs simultaneously and also points out reuse possibilities to the architect.

    • This paper addresses the problem of supporting usability in the early stages of a product line architecture design. The product line used as an example is intended to support a variety of different products each with a radically different user interface. The development cycles for new products varies between three years and five years and usability is valued as an important quality attribute for each product in the line. Traditionally, usability is achieved in a product by designing according to specific usability guidelines, and then performing user tests. User interface design can be performed separately from software architecture design and prototyping, but user tests cannot be performed before detailed UI design and prototyping. If the user tests discover usability problems leading to required architectural changes, the company would not know about this until two years after the architecture design was complete. This problem was addressed by identifying a collection of 19 well known usability scenarios that require architectural support. In our example, the stakeholders for the product line prioritized three of these scenarios as key product-line scenarios for improving usability. For each of these three chosen product-line scenarios we developed an architectural responsibility pattern that provided support for the scenario. The responsibilities are expressed in terms of architectural requirements with implementation details and rationales. The responsibilities were embodied in a web based tool for the architects. The two architects for the product line developed a preliminary design and then reviewed their design against the responsibilities supporting the scenarios. The process of review took a day and the architects conservatively estimated that it saved them five weeks of effort later in the project.

    • Blue foods play a central role in food and nutrition security for billions of people and are a cornerstone of the livelihoods, economies, and cultures of many coastal and riparian communities. Blue foods are extraordinarily diverse, are often rich in essential micronutrients and fatty acids, and can often be produced in ways that are more environmentally sustainable than terrestrial animal-source foods. Capture fisheries constitute the largest wild-food resource for human extraction that would be challenging to replace. Yet, despite their unique value, blue foods have often been left out of food system analyses, policies, and investments. Here, we focus on three imperatives for realizing the potential of blue foods: (1) Bring blue foods into the heart of food system decision-making; (2) Protect and develop the potential of blue foods to help end malnutrition; and (3) Support the central role of small-scale actors in fisheries and aquaculture. Recognition of the importance of blue foods for food and nutrition security constitutes a critical justification to preserve the integrity and diversity of aquatic species and ecosystems.

  • Ecosystem services of wetlands and wetlandscapes under hydro-climatic change : Impacts of water flow and inundation patterns

    • Wetlands provide ecosystem services valuable for human society and are therefore often considered as nature based solution to different environmental problems. However, with centuries of wetland degradation due to anthropogenic pressures, such as agricultural expansion and forest industry, as well as pressures from climate change, there are large challenges for sustainable wetland management. Thus, for wetland protection and restoration practices to be successful, a deepened understanding on the actual mechanisms controlling wetland functions is required. Understanding how wetlands are connected, with and influenced, by their surrounding environment is also needed. Although most pressures experienced by wetlands operate on scales beyond the individual wetland scale, relatively few studies have thus far addressed large-scale functions and ecosystem service provision from hydrologically interconnected wetlands at the scale of wetlandscapes (i.e., the wetlands’ aggregated hydrological catchments in the landscape). The aim of this thesis is to investigate ecosystem service delivery from wetlands and wetlandscapes under hydro-climatic changes, considering 25 different wetlandscapes located in four different climate zones of the world. The thesis also systematically quantifies ecohydrological characteristics important for ecosystem service delivery and biodiversity support of wetlands and wetlandscapes in the Norrström Drainage basin located near Stockholm, Sweden. Conducted hydro-climatic analyses showed that impacts of climate change on wetlandscapes cannot be fully understood from average changes in climatic variables of the climate zones within which the wetlandscapes are located. This may be due to the fact that wetlands are not randomly and evenly distributed within climate zones, but may be located in areas subject to stronger climatic changes than regional means. In addition, anthropogenic pressures were on average shown to have higher impacts on runoff in wetlandscapes in comparison to climate change. The pressures however showed relatively large variability between different wetlandscapes, which needs to be considered in mitigation strategies against wetland degradation and deterioration. Similarly, regarding wetlandscape ecohydrological characteristics, results indicated that there are variability between wetlandscapes of different sizes, where larger wetlandscapes showed features that can support ecosystem services to larger degree than small wetlandscapes. Large spatial variability in wetland ecohydrological characteristics was also seen within a wetlandscape. For instance, water storage dynamics and buffering capacity varied depending on the position of the wetland in the landscape. These differences in hydrological conditions were shown to result in different inundation dynamics between wetlands, which for instance also showed to impact insect community composition.Overall, this thesis shows that assessments of wetland ecosystem services need to be addressed using a wetlandscape approach, combined with actual on site hydrological measurements. The approach used in this thesis could help decrease uncertainties related to the impacts of hydro-climatic changes and anthropogenic pressures on wetlands and wetlandscapes, supporting location-specific wetland management strategies related to creation, restoration and sustainable use of wetlands and their ecosystems.
