  • Shared heritability and functional enrichment across six solid cancers

    • Quantifying the genetic correlation between cancers can provide important insights into the mechanisms driving cancer etiology. Using genome-wide association study summary statistics across six cancer types based on a total of 296,215 cases and 301,319 controls of European ancestry, here we estimate the pair-wise genetic correlations between breast, colorectal, head/neck, lung, ovary and prostate cancer, and between cancers and 38 other diseases. We observed statistically significant genetic correlations between lung and head/neck cancer (r(g) = 0.57, p = 4.6 x 10(-8)), breast and ovarian cancer (r(g) = 0.24, p = 7 x 10(-5)), breast and lung cancer (r(g) = 0.18, p = 1.5 x 10(-6)) and breast and colorectal cancer (r(g) = 0.15, p = 1.1 x 10(-4)). We also found that multiple cancers are genetically correlated with non-cancer traits including smoking, psychiatric diseases and metabolic characteristics. Functional enrichment analysis revealed a significant excess contribution of conserved and regulatory regions to cancer heritability. Our comprehensive analysis of cross-cancer heritability suggests that solid tumors arising across tissues share in part a common germline genetic basis.

  • PINGU : a vision for neutrino and particle physics at the South Pole

    • The Precision IceCube Next Generation Upgrade (PINGU) is a proposed low-energy in-fill extension to the IceCube Neutrino Observatory. With detection technology modeled closely on the successful IceCube example, PINGU will provide a 6 Mton effective mass for neutrino detection with an energy threshold of a few GeV. With an unprecedented sample of over 60 000 atmospheric neutrinos per year in this energy range, PINGU will make highly competitive measurements of neutrino oscillation parameters in an energy range over an order of magnitude higher than long-baseline neutrino beam experiments. PINGU will measure the mixing parameters theta(23) and Delta m(32)(2), including the octant of theta(23) for a wide range of values, and determine the neutrino mass ordering at 3 sigma median significance within five years of operation. PINGU's high precision measurement of the rate of nu(T) appearance will provide essential tests of the unitarity of the 3 x 3 PMNS neutrino mixing matrix. PINGU will also improve the sensitivity of searches for low mass dark matter in the Sun, use neutrino tomography to directly probe the composition of the Earth's core, and improve IceCube's sensitivity to neutrinos from Galactic supernovae. Reoptimization of the PINGU design has permitted substantial reduction in both cost and logistical requirements while delivering performance nearly identical to configurations previously studied.

  • The IceCube Neutrino Observatory : instrumentation and online systems

    • The IceCube Neutrino Observatory is a cubic-kilometer-scale high-energy neutrino detector built into the ice at the South Pole. Construction of IceCube, the largest neutrino detector built to date, was completed in 2011 and enabled the discovery of high-energy astrophysical neutrinos. We describe here the design, production, and calibration of the IceCube digital optical module (DOM), the cable systems, computing hardware, and our methodology for drilling and deployment. We also describe the online triggering and data filtering systems that select candidate neutrino and cosmic ray events for analysis. Due to a rigorous pre-deployment protocol, 98.4% of the DOMs in the deep ice are operating and collecting data. IceCube routinely achieves a detector uptime of 99% by emphasizing software stability and monitoring. Detector operations have been stable since construction was completed, and the detector is expected to operate at least until the end of the next decade.

    • For the Phase-II Upgrade of the ATLAS Detector [1], its Inner Detector, consisting of silicon pixel, silicon strip and transition radiation sub-detectors, will be replaced with an all new 100% silicon tracker, composed of a pixel tracker at inner radii and a strip tracker at outer radii. The future ATLAS strip tracker will include 11,000 silicon sensor modules in the central region (barrel) and 7,000 modules in the forward region (end-caps), which are foreseen to be constructed over a period of 3.5 years. The construction of each module consists of a series of assembly and quality control steps, which were engineered to be identical for all production sites. In order to develop the tooling and procedures for assembly and testing of these modules, two series of major prototyping programs were conducted: an early program using readout chips designed using a 250 nm fabrication process (ABCN-250) [2, 3] and a subsequent program using a follow-up chip set made using 130 nm processing (ABC130 and HCC130 chips). This second generation of readout chips was used for an extensive prototyping program that produced around 100 barrel-type modules and contributed significantly to the development of the final module layout. This paper gives an overview of the components used in ABC130 barrel modules, their assembly procedure and findings resulting from their tests.

    • Over 5000 PMTs are being deployed at the South Pole to compose the IceCube neutrino observatory. Many are placed deep in the ice to detect Cherenkov light emitted by the products of high-energy neutrino interactions, and others are frozen into tanks on the surface to detect particles from atmospheric cosmic ray showers. IceCube is using the 10-in. diameter R7081-02 made by Hamamatsu Photonics. This paper describes the laboratory characterization and calibration of these PMTs before deployment. PMTs were illuminated with pulses ranging from single photons to saturation level. Parameterizations are given for the single photoelectron charge spectrum and the saturation behavior. Time resolution, late pulses and afterpulses are characterized. Because the PMTs are relatively large, the cathode sensitivity uniformity was measured. The absolute photon detection efficiency was calibrated using Rayleigh-scattered photons from a nitrogen laser. Measured characteristics are discussed in the context of their relevance to IceCube event reconstruction and simulation efforts. (C) 2010 Elsevier B.V. All rights reserved.

  • Gene-Expression Profiling of Mucinous Ovarian Tumors and Comparison with Upper and Lower Gastrointestinal Tumors Identifies Markers Associated with Adverse Outcomes

    • Purpose: Advanced-stage mucinous ovarian carcinoma (MOC) has poor chemotherapy response and prognosis and lacks biomarkers to aid stage I adjuvant treatment. Differentiating primaryMOC from gastrointestinal (GI) metastases to the ovary is also challenging due to phenotypic similarities. Clinicopathologic and geneexpression data were analyzed to identify prognostic and diagnostic features. Experimental Design: Discovery analyses selected 19 genes with prognostic/diagnostic potential. Validation was performed through the Ovarian Tumor Tissue Analysis consortium and GI cancer biobanks comprising 604 patients with MOC (n = 333), mucinous borderline ovarian tumors ( MBOT, n = 151), and upper GI (n = 65) and lower GI tumors (n = 55). Results: Infiltrative pattern of invasion was associated with decreased overall survival (OS) within 2 years from diagnosis, compared with expansile pattern in stage I MOC [hazard ratio ( HR), 2.77; 95% confidence interval (CI), 1.04-7.41, P = 0.042]. Increased expression of THBS2 and TAGLN was associated with shorter OS in MOC patients (HR, 1.25; 95% CI, 1.04-1.51, P = 0.016) and (HR, 1.21; 95% CI, 1.01-1.45, P = 0.043), respectively. ERBB2 (HER2) amplification or high mRNA expression was evident in 64 of 243 (26%) of MOCs, but only 8 of 243 (3%) were also infiltrative (4/39, 10%) or stage III/IV (4/31, 13%). Conclusions: An infiltrative growth pattern infers poor prognosis within 2 years from diagnosis and may help select stage I patients for adjuvant therapy. High expression of THBS2 and TAGLN in MOC confers an adverse prognosis and is upregulated in the infiltrative subtype, which warrants further investigation. Anti-HER2 therapy should be investigated in a subset of patients. MOC samples clustered with upper GI, yet markers to differentiate these entities remain elusive, suggesting similar underlying biology and shared treatment strategies.

  • p53 and ovarian carcinoma survival: an Ovarian Tumor Tissue Analysis consortium study

    • Our objective was to test whether p53 expression status is associated with survival for women diagnosed with the most common ovarian carcinoma histotypes (high-grade serous carcinoma [HGSC], endometrioid carcinoma [EC], and clear cell carcinoma [CCC]) using a large multi-institutional cohort from the Ovarian Tumor Tissue Analysis (OTTA) consortium. p53 expression was assessed on 6,678 cases represented on tissue microarrays from 25 participating OTTA study sites using a previously validated immunohistochemical (IHC) assay as a surrogate for the presence and functional effect of TP53 mutations. Three abnormal expression patterns (overexpression, complete absence, and cytoplasmic) and the normal (wild type) pattern were recorded. Survival analyses were performed by histotype. The frequency of abnormal p53 expression was 93.4% (4,630/4,957) in HGSC compared to 11.9% (116/973) in EC and 11.5% (86/748) in CCC. In HGSC, there were no differences in overall survival across the abnormal p53 expression patterns. However, in EC and CCC, abnormal p53 expression was associated with an increased risk of death for women diagnosed with EC in multivariate analysis compared to normal p53 as the reference (hazard ratio [HR] = 2.18, 95% confidence interval [CI] 1.36-3.47, p = 0.0011) and with CCC (HR = 1.57, 95% CI 1.11-2.22, p = 0.012). Abnormal p53 was also associated with shorter overall survival in The International Federation of Gynecology and Obstetrics stage I/II EC and CCC. Our study provides further evidence that functional groups of TP53 mutations assessed by abnormal surrogate p53 IHC patterns are not associated with survival in HGSC. In contrast, we validate that abnormal p53 IHC is a strong independent prognostic marker for EC and demonstrate for the first time an independent prognostic association of abnormal p53 IHC with overall survival in patients with CCC.

    • IceCube is a km-scale neutrino observatory under construction at the South Pole with sensors both in the deep ice (InIce) and on the surface (IceTop). The sensors, called Digital Optical Modules (DOMs). detect, digitize and timestamp the signals from optical Cherenkov-radiation photons. The DOM Main Board (MB) data acquisition subsystem is connected to the central DAQ in the IceCube Laboratory (ICL) by a single twisted copper wire-pair and transmits packetized data on demand. Time calibration is maintained throughout the array by regular transmission to the DOMs of precisely timed analog signals, synchronized to a central GPS-disciplined clock. The design goals and consequent features, functional capabilities, and initial performance of the DOM MB, and the operation of a combined array of DOMs as a system, are described here. Experience with the first InIce strings and the IceTop stations indicates that the system design and performance goals have been achieved. (c) 2009 Elsevier B.V. All rights reserved.

  • OARSI guidelines for the non-surgical management of knee, hip, and polyarticular osteoarthritis

    • Objective: To update and expand upon prior Osteoarthritis Research Society International (OARSI) guidelines by developing patient-focused treatment recommendations for individuals with Knee, Hip, and Polyarticular osteoarthritis (OA) that are derived from expert consensus and based on objective review of high-quality meta-analytic data. Methods: We sought evidence for 60 unique interventions. A systematic search of all relevant databases was conducted from inception through July 2018. After abstract and full-text screening by two independent reviewers, eligible studies were matched to PICO questions. Data were extracted and meta-analyses were conducted using RevMan software. Grading of Recommendations Assessment, Development, and Evaluation (GRADE) Evidence Profiles were compiled using the GRADEpro web application. Voting for Core Treatments took place first. Four subsequent voting sessions took place via anonymous online survey, during which Panel members were tasked with voting to produce recommendations for all joint locations and comorbidity classes. We designated non-Core treatments to Level 1A, 1B, 2, 3, 4A, 4B, or 5, based on the percentage of votes in favor, in addition to the strength of the recommendation. Results: Core Treatments for Knee OA included arthritis education and structured land-based exercise programs with or without dietary weight management. Core Treatments for Hip and Polyarticular OA included arthritis education and structured land-based exercise programs. Topical non-steroidal anti-inflammatory drugs (NSAIDs) were strongly recommended for individuals with Knee OA (Level 1A). For individuals with gastrointestinal comorbidities, COX-2 inhibitors were Level 1B and NSAIDs with proton pump inhibitors Level 2. For individuals with cardiovascular comorbidities or frailty, use of any oral NSAID was not recommended. Intra-articular (IA) corticosteroids, IA hyaluronic acid, and aquatic exercise were Level 1B/Level 2 treatments for Knee OA, dependent upon comorbidity status, but were not recommended for individuals with Hip or Polyarticular OA. The use of Acetaminophen/Paracetamol (APAP) was conditionally not recommended (Level 4A and 4B), and the use of oral and transdermal opioids was strongly not recommended (Level 5). A treatment algorithm was constructed in order to guide clinical decision-making for a variety of patient profiles, using recommended treatments as input for each decision node. Conclusion: These guidelines offer comprehensive and patient-centered treatment profiles for individuals with Knee, Hip, and Polyarticular OA. The treatment algorithm will facilitate individualized treatment decisions regarding the management of OA.

  • Applying genetic technologies to combat infectious diseases in aquaculture

    • Disease and parasitism cause major welfare, environmental and economic concerns for global aquaculture. In this review, we examine the status and potential of technologies that exploit genetic variation in host resistance to tackle this problem. We argue that there is an urgent need to improve understanding of the genetic mechanisms involved, leading to the development of tools that can be applied to boost host resistance and reduce the disease burden. We draw on two pressing global disease problems as case studies—sea lice infestations in salmonids and white spot syndrome in shrimp. We review how the latest genetic technologies can be capitalised upon to determine the mechanisms underlying inter- and intra-species variation in pathogen/parasite resistance, and how the derived knowledge could be applied to boost disease resistance using selective breeding, gene editing and/or with targeted feed treatments and vaccines. Gene editing brings novel opportunities, but also implementation and dissemination challenges, and necessitates new protocols to integrate the technology into aquaculture breeding programmes. There is also an ongoing need to minimise risks of disease agents evolving to overcome genetic improvements to host resistance, and insights from epidemiological and evolutionary models of pathogen infestation in wild and cultured host populations are explored. Ethical issues around the different approaches for achieving genetic resistance are discussed. Application of genetic technologies and approaches has potential to improve fundamental knowledge of mechanisms affecting genetic resistance and provide effective pathways for implementation that could lead to more resistant aquaculture stocks, transforming global aquaculture. © 2022 The Authors.   • Large-scale association analysis identifies new lung cancer susceptibility loci and heterogeneity in genetic susceptibility across histological subtypes

    • Although several lung cancer susceptibility loci have been identified, much of the heritability for lung cancer remains unexplained. Here 14,803 cases and 12,262 controls of European descent were genotyped on the OncoArray and combined with existing data for an aggregated genomewide association study (GWAS) analysis of lung cancer in 29,266 cases and 56,450 controls. We identified 18 susceptibility loci achieving genome-wide significance, including 10 new loci. The new loci highlight the striking heterogeneity in genetic susceptibility across the histological subtypes of lung cancer, with four loci associated with lung cancer overall and six loci associated with lung adenocarcinoma. Gene expression quantitative trait locus (eQTL) analysis in 1,425 normal lung tissue samples highlights RNASET2, SECISBP2L and NRG1 as candidate genes. Other loci include genes such as a cholinergic nicotinic receptor, CHRNA2, and the telomere-related genes OFBC1 and RTEL1. Further exploration of the target genes will continue to provide new insights into the etiology of lung cancer.

    • The Nordic CCS roadmap is developed in the NORDICCS project, a collaborative research project between leading CCS research institutions in the five Nordic countries. The roadmap will outline jointly developed Nordic strategies for widespread implementation of CCS in the Nordic countries in order to help Nordic industries meet a carbon constrained future with a high price on carbon emissions. It will identify pathways and milestones for large-scale Nordic implementation of CCS resulting in beneficial economies of scale that will increase the likelihood of implementation. Several novel cases will be presented that reveal future Nordic opportunities, including industrial CCS where emitters have large point sources of CO2 localized in clusters, and natural gas sweetening with the potential for use of Enhanced Oil Recovery (EOR) to defray the costs. Recommendations will be made for actions relating to joint political work in the Nordic region for improving the framework conditions for CCS.

  • Identification of 22 susceptibility loci associated with testicular germ cell tumors

    • Testicular germ cell tumors (TGCT) are the most common tumor in young white men and have a high heritability. In this study, the international Testicular Cancer Consortium assemble 10,156 and 179,683 men with and without TGCT, respectively, for a genome-wide association study. This meta-analysis identifies 22 TGCT susceptibility loci, bringing the total to 78, which account for 44% of disease heritability. Men with a polygenic risk score (PRS) in the 95th percentile have a 6.8-fold increased risk of TGCT compared to men with median scores. Among men with independent TGCT risk factors such as cryptorchidism, the PRS may guide screening decisions with the goal of reducing treatment-related complications causing long-term morbidity in survivors. These findings emphasize the interconnected nature of two known pathways that promote TGCT susceptibility: male germ cell development within its somatic niche and regulation of chromosomal division and structure, and implicate an additional biological pathway, mRNA translation.

    • Adequately addressing the needs of patients at the end of life and their relatives is pivotal in preventing unnecessary suffering and optimising their quality of life. The purpose of the iLIVE study is to contribute to high-quality personalised care at the end of life in different countries and cultures, by investigating the experiences, concerns, preferences and use of care of terminally ill patients and their families.Methods and analysisThe iLIVE study is an international cohort study in which patients with an estimated life expectancy of 6 months or less are followed up until they die. In total, 2200 patients will be included in 11 countries, that is, 200 per country. In addition, one relative per patient is invited to participate. All participants will be asked to fill in a questionnaire, at baseline and after 4 weeks. If a patient dies within 6 months of follow-up, the relative will be asked to fill in a post-bereavement questionnaire. Healthcare use in the last week of life will be evaluated as well; healthcare staff who attended the patient will be asked to fill in a brief questionnaire to evaluate the care that was provided. Qualitative interviews will be conducted with patients, relatives and healthcare professionals in all countries to gain more in-depth insights.Ethics and disseminationThe cohort study has been approved by ethics committees and the institutional review boards (IRBs) of participating institutes in all countries. Results will be disseminated through the project website, publications in scientific journals and at conferences. Within the project, there will be a working group focusing on enhancing the engagement of the community at large with the reality of death and dying.Trial registration numberNCT04271085.

    • A high-order scheme for direct numerical simulations of turbulent combustion is discussed. Its implementation in the massively parallel and publicly available PENCIL CODE is validated with the focus on hydrogen combustion. This is the first open source DNS code with detailed chemistry available. An attempt has been made to present, for the first time, the full set of evolution and auxiliary equations required for a complete description of single phase non-isothermal fluid dynamics with detailed chemical reactions. Ignition delay times (0D) and laminar flame velocities (1D) are calculated and compared with results from the commercially available Chemkin code. The scheme is verified to be fifth order in space. Upon doubling the resolution, a 32-fold increase in the accuracy of the flame front is demonstrated. Finally, also turbulent and spherical flame front velocities are calculated and the implementation of the non-reflecting so-called Navier-Stokes Characteristic Boundary Condition is validated in all three directions.

    • Small-scale dynamos are expected to operate in all astrophysical fluids that are turbulent and electrically conducting, for example the interstellar medium, stellar interiors, and accretion discs, where theymay also be affected by or competing with large-scale dynamos. However, the possibility of small-scale dynamos being excited at small and intermediate ratios of viscosity to magnetic diffusivity (the magnetic Prandtl number) has been debated, and the possibility of them depending on the large-scale forcing wavenumber has been raised. Here, we show, using four values of the forcing wavenumber, that the small-scale dynamo does not depend on the scale separation between the size of the simulation domain and the integral scale of the turbulence, i.e. the forcing scale. Moreover, the spectral bottleneck in turbulence, which has been implied as being responsible for raising the excitation conditions of small-scale dynamos, is found to be invariant under changing the forcing wavenumber. However, when forcing at the lowest few wavenumbers, the effective forcing wavenumber that enters in the definition of the magnetic Reynolds number is found to be about twice the minimum wavenumber of the domain. Our work is relevant to future studies of small-scale dynamos, of which several applications are being discussed.

    • This paper gives an overview of results from a project which explored the feasibility of establishing a CO2 Capture and Storage infrastructure in the Skagerrak/Kattegat region of Southern Scandinavia. This involves assessment of the technical and economic parameters of the complete CCS chain and, in particular, identification of possible storage locations. The project ran from June 2009 to December 2011. Emissions from three major industrial clusters in the Skagerrak/Kattegat region - Gothenburg in Sweden, Grenland in Telemark County, southern Norway and Aalborg in Denmark - were targeted. Both emissions from process industries as well as power plants were included.

    • A detailed but still central processing unit (CPU)-efficient bed model for grate-fired combustion of biomass and waste is developed. Simulations of wood chip combustion are performed, and the results are compared to experiments. The so-called layer model is used to track the development of the thermally thick representative fuel particles in the bed. As an efficient way of handling a large number of physical fuel particles, each representative fuel particle represents a number of physical particles with the exact same properties. The motion of the fuel bed is handled in a way that requires negligible CPU power, while for wastes and other fuels with less defined shapes and structure, it still yields accuracy similar to the much more CPU-intensive collision-based models. In this work, the bed model is coupled with ANSYS Fluent and used to simulate one of the test campaigns performed at the grate-fired pilot unit at the University of Stuttgart. It is found that for the test campaign of interest, burning wood chips, the fuel bed is ignited from below, and it is explained how this is due to the thermal properties of the grate and how important the numerical handling of the grate is for an accurate prediction of the bed behavior.

    • Particle laden flows with reactive particles are common in industrial applications. Chemical reactions inside the particle or deposition at the surface can generate additional flow phenomena that affect the heat, mass and momentum transfer between the particle and bulk flow. This work aims at investigating the effect of Stefan flow on the drag coefficient of a spherical particle immersed in a uniform flow. Fully resolved 3D simulations were carried out for particle Reynolds numbers based on the free stream velocity ranging from 0.5 to 3. Simulations are carried out in foam-extend CFD software, using the Immersed Boundary(IB) method for treating fluid-solid interactions. The simulations were validated against data for particles without reactive flow, and against the analytical solution for Stefan flow around a particle in a quiescent fluid. We found that in the considered range of Reynolds number the drag coefficient decreases linearly with in increase in Stefan flow velocity.

    • Condensational growth of cloud droplets due to supersaturation fluctuations is investigated by solving the hydrodynamic and thermodynamic equations using direct numerical simulations (DNS) with droplets being modeled as Lagrangian particles. The supersaturation field is calculated directly by simulating the temperature and water vapor fields instead of being treated as a passive scalar. Thermodynamic feedbacks to the fields due to condensation are also included for completeness. We find that the width of droplet size distributions increases with time, which is contrary to the classical theory without supersaturation fluctuations, where condensational growth leads to progressively narrower size distributions. Nevertheless, in agreement with earlier Lagrangian stochastic models of the condensational growth, the standard deviation of the surface area of droplets increases as t 1/2 . Also, for the first time, we explicitly demonstrate that the time evolution of the size distribution is sensitive to the Reynolds number, but insensitive to the mean energy dissipation rate. This is shown to be due to the fact that temperature fluctuations and water vapor mixing ratio fluctuations increase with increasing Reynolds number; therefore the resulting supersaturation fluctuations are enhanced with increasing Reynolds number. Our simulations may explain the broadening of the size distribution in stratiform clouds qualitatively, where the mean updraft velocity is almost zero.

    • We investigate the effect of turbulence on the combined condensational and collisional growth of cloud droplets by means of high-resolution direct numerical simulations of turbulence and a superparticle approximation for droplet dynamics and collisions. The droplets are subject to turbulence as well as gravity, and their collision and coalescence efficiencies are taken to be unity. We solve the thermodynamic equations governing temperature, water vapor mixing ratio, and the resulting supersaturation fields together with the Navier-Stokes equation. We find that the droplet size distribution broadens with increasing Reynolds number and/or mean energy dissipation rate. Turbulence affects the condensational growth directly through supersaturation fluctuations, and it influences collisional growth indirectly through condensation. Our simulations show for the first time that, in the absence of the mean updraft cooling, supersaturation-fluctuation-induced broadening of droplet size distributions enhances the collisional growth. This is contrary to classical (nonturbulent) condensational growth, which leads to a growing mean droplet size, but a narrower droplet size distribution. Our findings, instead, show that condensational growth facilitates collisional growth by broadening the size distribution in the tails at an early stage of rain formation. With increasing Reynolds numbers, evaporation becomes stronger. This counteracts the broadening effect due to condensation at late stages of rain formation. Our conclusions are consistent with results of laboratory experiments and field observations, and show that supersaturation fluctuations are important for precipitation.

This can be explained through the « dependence of the mean collision rate described by the Saffman-Turner collision model. Consistent with the Saffman-Turner collision model and its extensions, the collision rate increases as ε1/2 even when coalescence is invoked. The size distribution exhibits power-law behavior with a slope of 23.7 from a maximum at approximately 10 up to about 40 mm. When gravity is invoked, turbulence is found to dominate the time evolution of an initially monodisperse droplet distribution at early times. At later times, however, gravity takes over and dominates the collisional growth. We find that the formation of large droplets is very sensitive to the turbulent energy dissipation rate. This is because turbulence enhances the collisional growth between similar-sized droplets at the early stage of raindrop formation. The mean collision rate grows exponentially, which is consistent with the theoretical prediction of the continuous collisional growth even when turbulence-generated collisions are invoked. This consistency only reflects the mean effect of turbulence on collisional growth.

    • Turbulence is argued to play a crucial role in cloud droplet growth. The combined problem of turbulence and cloud droplet growth is numerically challenging. Here an Eulerian scheme based on the Smoluchowski equation is compared with two Lagrangian superparticle (or superdroplet) schemes in the presence of condensation and collection. The growth processes are studied either separately or in combination using either two-dimensional turbulence, a steady flow or just gravitational acceleration without gas flow. Good agreement between the different schemes for the time evolution of the size spectra is observed in the presence of gravity or turbulence. The Lagrangian superparticle schemes are found to be superior over the Eulerian one in terms of computational performance. However, it is shown that the use of interpolation schemes such as the cloud-in-cell algorithm is detrimental in connection with superparticle or superdroplet approaches. Furthermore, the use of symmetric over asymmetric collection schemes is shown to reduce the amount of scatter in the results. For the Eulerian scheme, gravitational collection is rather sensitive to the mass bin resolution, but not so in the case with turbulence. Plain Language Summary The bottleneck problem of cloud droplet growth is one of the most challenging problems in cloud physics. Cloud droplet growth is neither dominated by condensation nor gravitational collision in the size range of 15 mu m similar to 40 mu m [1]. Turbulence-generated collection has been thought to be the mechanism to bridge the size gap, i.e., the bottleneck problem. This study compares the Lagrangian and Eulerian schemes in detail to tackle with the turbulence-generated collection.

  • Informed Conditioning on Clinical Covariates Increases Power in Case-Control Association Studies

    • Genetic case-control association studies often include data on clinical covariates, such as body mass index (BMI), smoking status, or age, that may modify the underlying genetic risk of case or control samples. For example, in type 2 diabetes, odds ratios for established variants estimated from low-BMI cases are larger than those estimated from high-BMI cases. An unanswered question is how to use this information to maximize statistical power in case-control studies that ascertain individuals on the basis of phenotype (case-control ascertainment) or phenotype and clinical covariates (case-controlcovariate ascertainment). While current approaches improve power in studies with random ascertainment, they often lose power under case-control ascertainment and fail to capture available power increases under case-control-covariate ascertainment. We show that an informed conditioning approach, based on the liability threshold model with parameters informed by external epidemiological information, fully accounts for disease prevalence and non-random ascertainment of phenotype as well as covariates and provides a substantial increase in power while maintaining a properly controlled falsepositive rate. Our method outperforms standard case-control association tests with or without covariates, tests of gene x covariate interaction, and previously proposed tests for dealing with covariates in ascertained data, with especially large improvements in the case of case-control-covariate ascertainment. We investigate empirical case-control studies of type 2 diabetes, prostate cancer, lung cancer, breast cancer, rheumatoid arthritis, age-related macular degeneration, and end-stage kidney disease over a total of 89,726 samples. In these datasets, informed conditioning outperforms logistic regression for 115 of the 157 known associated variants investigated (P-value = 1x10(-9)). The improvement varied across diseases with a 16% median increase in chi(2) test statistics and a commensurate increase in power. This suggests that applying our method to existing and future association studies of these diseases may identify novel disease loci.
