  • Timing avian long-distance migration : From internal clock mechanisms to global flights

    • Migratory birds regularly perform impressive long-distance flights, which are timed relative to the anticipated environmental resources at destination areas that can be several thousand kilometres away. Timely migration requires diverse strategies and adaptations that involve an intricate interplay between internal clock mechanisms and environmental conditions across the annual cycle. Here we review what challenges birds face during long migrations to keep track of time as they exploit geographically distant resources that may vary in availability and predictability, and summarize the clock mechanisms that enable them to succeed. We examine the following challenges: departing in time for spring and autumn migration, in anticipation of future environmental conditions; using clocks on the move, for example for orientation, navigation and stopover; strategies of adhering to, or adjusting, the time programme while fitting their activities into an annual cycle; and keeping pace with a world of rapidly changing environments. We then elaborate these themes by case studies representing long-distance migrating birds with different annual movement patterns and associated adaptations of their circannual programmes. We discuss the current knowledge on how endogenous migration programmes interact with external information across the annual cycle, how components of annual cycle programmes encode topography and range expansions, and how fitness may be affected when mismatches between timing and environmental conditions occur. Lastly, we outline open questions and propose future research directions.

    • Empirical evidence for changed timing of migration in birds is emerging from both American and Euro-African migration systems. These changes are usually interpreted as a consequence of changes in climate. Responses in timing of migration and breeding may differ among species, and the adaptive significance is not well understood. There is a lack of theoretical understanding about time-shifts in life-history events due to climatic changes. In the present paper, we use 2 separate modelling approaches to investigate the effects of climate change on migration. We first use a simple model of flight speed and foraging to explore which factors may influence migration speed and stopover itinerary. Our second approach derives predictions based on an annual routine model, where behavioural strategies regarding timing of migration, breeding, moult and number of breeding attempts are modelled in an environment comprising 4 locations (breeding and wintering sites and 2 stopover sites). This approach takes account of interrelationships between behaviours and seasons as a step towards realistic modelling of migratory connectivity. Departure from the wintering site is advanced in relation to the advancement of spring if the moult is in summer, but not so for species with a winter moult, while arrival at the breeding site is advanced for both moult scenarios. Timing of breeding and number of successful broods were also affected by spring advancement, while start of moult is relatively unaffected by climate change. These optimal solutions under the modelled set of parameters are discussed with respect to current knowledge of the mechanisms underlying seasonal timing in birds.

    • Scheduling between mates in species with long-term pair bonds can be essential for positive fitness. The annual cycle in photoperiod is the primary environmental cue used by many animals to synchronize behavior and physiology among members of a population, and animals that migrate must have similar annual schedules to ensure successful breeding. However, we know little about whether members of mated pairs in migratory species experience similar photic environments across the year, which could allow for synchronization in annual phenology. Here, we used light-based geolocation to estimate positions of mated pairs of Thick-billed Murres (Uria lomvia, a seabird a.k.a. Brünnich’s Guillemot) which bred above the northern polar circle in Greenland. We tested the hypothesis that individuals in mated pairs occur in more similar locations and photic environments than randomly matched females and males. We found no difference in the amount of spatial separation or in the photic environment between mates and randomized heterosexual pairings. In general, the distance between females and males ranged from 1,198.5 km during August to 737.4 km during January. The sexes remained in photic environments with highly correlated photoperiods and moderately correlated times of solar noon in UTC. The spatial separation of, but similar photic environments experienced by, female and male murres regardless of pair status is probably adaptive by facilitating the synchronization of annual schedules between sexes, while allowing individuals in mated pairs the freedom to pursue the best foraging opportunities during migration and overwintering independent of their mate.

    • Plant traits-the morphological, anatomical, physiological, biochemical and phenological characteristics of plants-determine how plants respond to environmental factors, affect other trophic levels, and influence ecosystem properties and their benefits and detriments to people. Plant trait data thus represent the basis for a vast area of research spanning from evolutionary biology, community and functional ecology, to biodiversity conservation, ecosystem and landscape management, restoration, biogeography and earth system modelling. Since its foundation in 2007, the TRY database of plant traits has grown continuously. It now provides unprecedented data coverage under an open access data policy and is the main plant trait database used by the research community worldwide. Increasingly, the TRY database also supports new frontiers of trait-based plant research, including the identification of data gaps and the subsequent mobilization or measurement of new data. To support this development, in this article we evaluate the extent of the trait data compiled in TRY and analyse emerging patterns of data coverage and representativeness. Best species coverage is achieved for categorical traits-almost complete coverage for 'plant growth form'. However, most traits relevant for ecology and vegetation modelling are characterized by continuous intraspecific variation and trait-environmental relationships. These traits have to be measured on individual plants in their respective environment. Despite unprecedented data coverage, we observe a humbling lack of completeness and representativeness of these continuous traits in many aspects. We, therefore, conclude that reducing data gaps and biases in the TRY database remains a key challenge and requires a coordinated approach to data mobilization and trait measurements. This can only be achieved in collaboration with other initiatives.

  • Evaluation of two methods for minimally invasive peripheral body temperature measurement in birds

    • Body temperature (Tb) is a valuable parameter when assessing the physiological state of animals, but its widespread measurement is often constrained by methods that are invasive or require frequent recapture of animals. Alternatives based on automated remote sensing of peripheral Tb show promise, but little is known about their strengths and limitations. We measured peripheral Tb in great tits Parus major with subcutaneously implanted passive integrated transponders (PIT tags) and externally attached radio transmitters to determine repeatability of measurements, sensitivity of each method to variation in ambient temperature (Ta) and wind speed, the relationship between methods, and their ability to capture circadian variation in Tb. Repeatability of measurements by radio transmitters was high (> 80%) when readings were taken within 20 min, but reduced to 16% when measures were spaced 3.5 h apart. PIT tag data for the 3.5 h interval were more repeatable (33%) and less variable (cv). Data were affected by Ta with a stronger effect on the externally attached transmitters, but the influence of wind speed was small for both methods. There was a significant positive relationship between transmitter- and PIT tag temperature during both days and nights. Both methods were equally suited to detect diel changes in peripheral Tb. However, transmitters offered longer detection distance and better temporal resolution. These qualities should be considered when deciding how to collect Tb data remotely. If properly deployed, both methods allow measurement of peripheral Tb over a wide range of natural systems and conditions in small, free-ranging, birds.

  • Continent-wide genomic signatures of adaptation to urbanisation in a songbird across Europe

    • Urbanisation is increasing worldwide, and there is now ample evidence of phenotypic changes in wild organisms in response to this novel environment. Yet, the genetic changes and genomic architecture underlying these adaptations are poorly understood. Here, we genotype 192 great tits (Parus major) from nine European cities, each paired with an adjacent rural site, to address this major knowledge gap in our understanding of wildlife urban adaptation. We find that a combination of polygenic allele frequency shifts and recurrent selective sweeps are associated with the adaptation of great tits to urban environments. While haplotypes under selection are rarely shared across urban populations, selective sweeps occur within the same genes, mostly linked to neural function and development. Collectively, we show that urban adaptation in a widespread songbird occurs through unique and shared selective sweeps in a core-set of behaviour-linked genes.

    • Linking clinical multi-omics with mechanistic studies may improve the understanding of rare cancers. We leverage two precision oncology programs to investigate rhabdomyosarcoma with FUS/EWSR1-TFCP2 fusions, an orphan malignancy without effective therapies. All tumors exhibit outlier ALK expression, partly accompanied by intragenic deletions and aberrant splicing resulting in ALK variants that are oncogenic and sensitive to ALK inhibitors. Additionally, recurrent CKDN2A/MTAP co-deletions provide a rationale for PRMT5-targeted therapies. Functional studies show that FUS-TFCP2 blocks myogenic differentiation, induces transcription of ALK and truncated TERT, and inhibits DNA repair. Unlike other fusion-driven sarcomas, TFCP2-rearranged tumors exhibit genomic instability and signs of defective homologous recombination. DNA methylation profiling demonstrates a close relationship with undifferentiated sarcomas. In two patients, sarcoma was preceded by benign lesions carrying FUS-TFCP2, indicating stepwise sarcomagenesis. This study illustrates the potential of linking precision oncology with preclinical research to gain insight into the classification, pathogenesis, and therapeutic vulnerabilities of rare cancers.

  • Using skin temperature and activity profiles to assign chronotype in birds

    • Chronotypes describe consistent differences between individuals in biological time-keeping. They have been linked both with underlying variation in the circadian system and fitness. Quantification of chronotypes is usually by time of onset, midpoint, or offset of a rhythmic behaviour or physiological process. However, diel activity patterns respond flexibly to many short-term environmental influences, which can make chronotypes hard to identify. In contrast, rhythmic patterns in physiological processes, such as body temperature, may provide more robust insights into the circadian basis of chronotypes. These can be telemetrically recorded from skin-mounted, temperature-sensitive transmitters, offering minimally invasive opportunities for working on free-ranging animals in the wild. Currently, computational methods for deriving chronotype from skin temperature require further development, as time series are often noisy and incomplete. Here, we investigate such methods using simultaneous radio telemetry recordings of activity and skin temperature in a wild songbird model (Great Tit Parus major) temporarily kept in outdoor aviaries. Our aims were to first develop standardised selection criteria to filter noisy time series of skin temperature and activity, to second assign chronotype based on the filtered recordings, and to third compare chronotype as assigned based on each of the two rhythms. After the selection of rhythmic data using periodicity and autocorrelation parameters, chronotype estimates (onset and offset) were extracted using four different changepoint approaches for skin temperature and one approach for activity records. The estimates based on skin temperature varied between different approaches but were correlated to each other (onset: correlation coefficient r = 0.099–0.841, offset: r = 0.131–0.906). In contrast, chronotype estimates from skin temperature were more weakly correlated to those from activity (onset: r = −0.131–0.612, offset: r = −0.040– −0.681). Overall, chronotype estimates were less variable and timed later in the day for activity than for skin temperature. The distinctions between physiological and behavioural chronotypes in this study might reflect differences in underlying mechanisms and in responsiveness to external and internal cues. Thus, studying each of these rhythms has specific strengths, while parallel studies of both could inform broadly on natural variation in biological time-keeping, and may allow assessment of how biological rhythms relate to changes in the environment.

    • During winter at temperate and high latitudes, the low ambient temperatures, limited food supplies and short foraging periods mean small passerines show behavioural, morphological and physiological adaptations to reduce the risk of facing energy shortages. Peripheral tissues vasoconstrict in low ambient temperatures to reduce heat loss and cold injury. Peripheral vasoconstriction has been observed with food restriction in captivity but has yet to be explored in free-ranging animals. We experimentally food restricted both wild and captive great tits (Parus major) during winter months and measured surface temperatures of the bill and eye region using thermal imaging, to investigate whether birds show rapid local heterothermic responses, which may reduce their thermoregulatory costs when facing a perceived imminent food shortage. Our results of a continuously filmed wild population showed that bill temperature was immediately reduced in response to food restriction compared with when food was available ad libitum, an apparent autonomic response. Such immediacy implies a ‘pre-emptive’ response before the bird experiences any shortfalls in energy reserves. We also demonstrate temporal variation in vasoconstriction of the bill, with bill temperature gradually rising throughout the food restriction after the initial drop. Eye-region temperature in the wild birds remained at similar levels throughout food restriction compared with unrestricted birds, possibly reflecting the need to maintain steady circulation to the central nervous and visual systems. Our findings provide evidence that birds selectively allow the bill to cool when a predictable food supply is suddenly disrupted, probably as a means of minimising depletion of body reserves for a perceived future shortage in energy.

  • Endogenous Programs and Flexibility in Bird Migration

    • Endogenous programs that regulate annual cycles have been shown for many taxa, including protists, arthropods, fish, mammals and birds. In migration biology, these programs are best known in songbirds. The majority of songbirds rely on a genetic program inherited from their parents that will guide them during their first solo-migration. The phenotypic components of the program are crucial for their individual fitness and survival, and include time components, direction, and distance. This program is constructed to both guide behavior and to regulate flexible responses to the environment at different stages of the annual cycle. The migration program is driven by a circannual rhythm, allowing for, and resetting, carry-over effects. With experience, the migration decisions of individual migrants may be based on information learnt on breeding sites, wintering sites, and en route. At the population level, substantial variation in route choice and timing of migration may be explained by inherited variation of program components, by interactions with environmental and social factors, and by individual learning. In this review we will explore the components of endogenous migration programs and discuss in what ways they can lead to flexibility and variation in migration behavior.
