  • The Cambrian–Ordovician succession at Lanna, Sweden : stratigraphy and depositional environments

    • A ca 20 m thick succession of upper Furongian (Cambrian Stage 10) through Middle Ordovician (Darriwilian) strata exposed at Lanna, in the province of Närke, south-central Sweden, is described. The upper Furongian is represented by the Alum Shale Formation and reflects an overall shallowing trend that ultimately resulted in emergence above sea level and subaerial conditions. Hence, as in most other areas in south-central Sweden, the boundary between the Cambrian and the Ordovician is marked by a prominent disconformity and significant hiatus. In Närke, the hiatus spans the middle Stage 10 through the uppermost Tremadocian or lowermost Floian. The presence of stromatolites indicates quite shallow marine conditions during the latest Cambrian. The Ordovician succession is characterized by flatly bedded ‘orthoceratite limestone’, belonging to the ‘Latorp’, ‘Lanna’ and ‘Holen’ limestones (‘topoformations’). Widely varying microfacies characteristics in the ‘orthoceratite limestone’ suggest that the depositional environment underwent substantial changes through time, largely due to changes in sea level. A long-term trend of coarsening carbonate textures and more diverse fossil assemblages is seen upwards through the Ordovician succession. Cyclic microfacies patterns probably reflect high-frequency sea-level changes. Comparisons to other parts of Sweden and Baltoscandia reveal consistent patterns in the sedimentary development across a wide geographical area.

    • The Tomten-1 drilling at Torbjörntorp in Västergötland, southern Sweden, penetrated 29.85 m of Cambrian Series 2, Cambrian Series 3, Furongian, and Lower–Middle Ordovician strata. Lithostratigraphically, the succession includes the File Haidar, Borgholm and Alum Shale formations, and the Latorp and Lanna limestones. The drill core succession is described herein for the first time, with special focus on the biostratigraphy of the Cambrian Alum Shale Formation. In the Cambrian Series 3, through Furongian Alum Shale Formation, agnostoids and trilobites have been identified to species level and the succession is subdivided into nine biozones (in ascending order): the Ptychagnostus gibbus, Ptychagnostus atavus, Lejopyge laevigata, Agnostus pisiformis, Olenus gibbosus, Parabolina spinulosa, Ctenopyge tumida, Ctenopyge bisulcata and Ctenopyge linnarssoni zones. The succession is interrupted by numerous stratigraphic gaps of variable magnitudes, as is evident from the biostratigraphy and conspicuous unconformities.

  • Waiting in real options with applications to real estate development valuation

    • In this thesis two dierent problems regarding real options are studied. The rst paper discusses the valuation of a timing option in an irreversible investment when the underlying model is incomplete. It is well known that in a complete model there is no nite optimal time at which to invest if the underlying asset, in our case the value of the developed project, does not pay out any strictly positive cash ows. In an incomplete model, the situation is dierent. Depending on the market price of risk in the model, there could be an optimal nite investment time even though the underlying asset does not pay out any strictly positive cash ows. Several examples of incomplete models are analyzed, and the value of the investment opportunity is calculated in each of them. The second paper concerns the valuation of random start American perpetual options. This type of perpetuate American option has the feature that it can not be exercised until a random time has occured. The reason for studying this type of option is that it provides a way of modelling the initiating of a project, e.g. the optimal time to build on a piece of land, which can not occur until a permit, or some other form of clearance, is given. The random time in the project application represents the time at which the permit is given. Two concrete examples of how to calculate the value of random start options is given.

    • The genome sequence of Populus trichocarpa was screened for genes encoding cellulose synthases by using full-length cDNA sequences and ESTs previously identified in the tissue specific cDNA libraries of other poplars. The data obtained revealed 18 distinct CesA gene sequences in P. trichocarpa. The identified genes were grouped in seven gene pairs, one group of three sequences and one single gene. Evidence from gene expression studies of hybrid aspen suggests that both copies of at least one pair, CesA3-1 and CesA3-2, are actively transcribed. No sequences corresponding to the gene pair, CesA6-1 and CesA6-2, were found in Arabidopsis or hybrid aspen, while one homologous gene has been identified in the rice genome and an active transcript in Populus tremuloides. A phylogenetic analysis suggests that the CesA genes previously associated with secondary cell wall synthesis originate from a single ancestor gene and group in three distinct subgroups. The newly identified copies of CesA genes in P. trichocarpa give rise to a number of new questions concerning the mechanism of cellulose synthesis in trees.

  • Profiling cancer testis antigens in non-small-cell lung cancer

    • Cancer testis antigens (CTAs) are of clinical interest as biomarkers and present valuable targets for immunotherapy. To comprehensively characterize the CTA landscape of non-small-cell lung cancer (NSCLC), we compared RNAseq data from 199 NSCLC tissues to the normal transcriptome of 142 samples from 32 different normal organs. Of 232 CTAs currently annotated in the Caner Testis Database (CTdatabase), 96 were confirmed in NSCLC. To obtain an unbiased CTA profile of NSCLC, we applied stringent criteria on our RNAseq data set and defined 90 genes as CTAs, of which 55 genes were not annotated in the CTdatabase, thus representing potential new CTAs. Cluster analysis revealed that CTA expression is histology dependent and concurrent expression is common. IHC confirmed tissue-specific protein expression of selected new CTAs (TKTL1, TGIF2LX, VCX, and CXORF67). Furthermore, methylation was identified as a regulatory mechanism of CTA expression based on independent data from The Cancer Genome Atlas. The proposed prognostic impact of CTAs in lung cancer was not confirmed, neither in our RNAseq cohort nor in an independent meta-analysis of 1,117 NSCLC cases. In summary, we defined a set of 90 reliable CTAs, including information on protein expression, methylation, and survival association. The detailed RNAseq catalog can guide biomarker studies and efforts to identify targets for immunotherapeutic strategies.

  • Baring it all- undressing Cambrian ´Orsten´phosphatocopine arthropods using synchrotron X-ray tomographic microscopy

    • Synchrotron radiation X-ray tomographic microscopy (SRXTM) was used to virtually dissect and peel the shields off of the microscopic, bivalved phosphatocopine crustaceans in the Cambrian ‘Orsten’ type of preservation of Sweden. Doing so opened up for an array of concealed internal structures to be observed in a fully enclosed specimen of Hesslandona ventrospinata and a semi-enclosed specimen of Hesslandona angustata. For comparison, also a head-larva stage specimen of H. angustata, with shields in ‘butterfly position’, was analysed. The X-ray tomographic data sets revealed excellently preserved structures, such as labrum, sternum, antennae, mandibular and post-mandibular limbs with their minute setae, all of which were more or less dis-guised by the enclosing shields. This, moreover, allowed assignment to growth stages of the specimens, which is impossible based solely on external morphology and size.Microspherules observed inside the shields of the semi-enclosed H. angustata specimen may represent remains of food particles, and the feeding biology of phosphatocopines is discussed in detail. Our analyses suggest that phosphatocopines were particle feeders. The SRXTM technique offers the ability to three-dimensionally reconstruct the morphology in high resolution, construct virtual serial sections and study concealed structures. The resulting data allow for new structures to be revealed for previously known taxa and for new taxa to be identified, with the added benefit of not destroying the specimens in the process. Hence, we do not longer have to rely on serendipitous finds of broken and/or open phosphatocopine specimens to elucidate their diagnostic ventral morphology.

    • Enclosed in the Darriwilian (Middle Ordovician) part of the reddish 'orthoceratite limestone' of Baltoscandia is a conspicuous c. 1.5 m thick unit colloquially known as the 'Taljsten' interval. It has a wide geographical distribution in the Baltoscandian paleocontinent but is particularly well exposed in south-central Sweden. The unit is characterized by its deviant gray color and beds with a mass occurrence of cystoid echinoderms. Moreover, the recent discovery of an anomalous abundance of extraterrestrial chromite grains and micrometeorites in the 'Taljsten' and immediately adjacent strata bear witness of a time of deposition correlating to an increased influx of extraterrestrial matter to Earth. In this study we analyze the faunal dynamics, based primarily on microfossils and carbonate microfacies, across this intriguing interval. Generally known as a macrolithologically monotonous succession, the 'Taljsten' proved more heterogeneous than previously believed in terms of fossil content and preservation, as well as mineral content and composition. The general texture is wackestone/packstone, but local heterogeneities are frequent. A microfaunal reorganization occurred with a transition from a trilobite- and brachiopod-dominated community to one dominated by echinoderms, which is mirrored also macroscopically by the cystoids. The latter pelmatozoans seem to have flourished and might even have aided in the formation of the numerous hardgrounds. The increase in echinoderms is linked to a Volkhovian increase in echinoderms in eastern Baltica. In the immediate post-'Taljsten' strata there is no distinct change back to the pre-'Taljsten' biota. Conodont and ostracod faunal diversity data reveal peak values in the 'Taljsten' compared to the enclosing strata, suggesting that the paleoenvironment was more suitable for higher diversity faunas of these metazoan groups.     • The record of scolecodonts (polychaete jaws) from the Ordovician of Sweden is very poor. In this paper, we document a Darriwilian (Middle Ordovician) assemblage recovered from palynological samples from the “orthoceratite limestone” (Lanna and Holen limestones) of Mount Kinnekulle, Västergötland, southern Sweden. The collection of diminutive specimens forms an assemblage taxonomically composed mainly of simple placognath (mochtyellids, xanioprionids) and ctenognath (tetraprionids) taxa, whereas labidognaths (polychaetaspids) and taxa with other evolutionary grade-type apparatuses are very rare or absent. In addition, putative priapulid (penis worm) teeth were identified, possibly representing the first fossil representatives recorded in Sweden. The highest scolecodont abundance coincides with the lower to middle part of the “Täljsten” interval (lower Kunda Baltoscandian Stage). These strata are interpreted as having been formed during a marked regressional phase, suggesting that the palaeobathymetry and/or bottom substrate was optimal for polychaete colonization at that time. This new assemblage from Kinnekulle adds to the global scolecodont record in which data on Middle Ordovician and older specimens are still rudimentary but of importance for understanding early polychaete phylogeny.

    • Epidemiological and preclinical studies have revealed that omega-3 fatty acids have anticancer properties. We have previously shown that the omega-3 fatty acid docosahexaenoic acid (DHA) induces apoptosis of neuroblastoma cells in vitro by mechanisms involving intracellular peroxidation of DHA by means of 15-lipoxygenase or autoxidation. In our study, the effects of DHA supplementation on neuroblastoma tumor growth in vivo were investigated using two complementary approaches. For the purpose of prevention, DHA as a dietary supplement was fed to athymic rats before the rats were xenografted with human neuroblastoma cells. For therapeutic purposes, athymic rats with established neuroblastoma xenografts were given DHA daily by gavage and tumor growth was monitored. DHA levels in plasma and tumor tissue were analyzed by gas liquid chromatography. DHA delayed neuroblastoma xenograft development and inhibited the growth of established neuroblastoma xenografts in athymic rats. A revised version of the Pediatric Preclinical Testing Program evaluation scheme used as a measurement of treatment response showed that untreated control animals developed progressive disease, whereas treatment with DHA resulted in stable disease or partial response, depending on the DHA concentration. In conclusion, prophylactic treatment with DHA delayed neuroblastoma development, suggesting that DHA could be a potential agent in the treatment of minimal residual disease and should be considered for prevention in selected cases. Treatment results on established aggressive neuroblastoma tumors suggest further studies aiming at a clinical application in children with high-risk neuroblastoma.

    • Biopsies were taken from 16 out of 20 consecutive referral patients 6 to 8 months after maxillary sinus floor augmentation with a mixture of bovine hydroxyapatite (BH), autogenous bone particles and fibrin glue. Four days prior to biopsy retrieval the patients were given a single dose of tetracycline to label bone forming sites. Fluorescence microscopy of 100 microm thick sections revealed active bone formation in conjunction with the BH particles in 14 of 15 specimens analysed. Light microscopy and morphometry of ground sections from 16 patients showed various amounts of mineralised bone tissue in all except one specimen. In the latter case, the BH particles were encapsulated by a dense fibrous connective tissue. Sections from the augmented areas were occupied by non-mineralized tissue (54.1+12.6%), lamellar bone (21.2+24.5%), BH particles (14.5+10.3%) and woven bone (10.2+13.4%). The non-mineralized tissue seen in bone forming areas consisted of a loose connective tissue, rich of vessels and cells, and in the periphery of a more dense fibrous connective tissue. Woven bone with large and scattered osteocyte lacunae was bridging between the BH particles and the lamellar trabecular bone. There were no signs of resorption of the BH particles. The lamellar bone appeared to have originated from the recipient site and was seldom in contact with the BH particles. It is concluded that the tested implant material has bone conducting properties. The bone associated with the BH particles after 6 to 8 months of healing was mainly woven.

    • Investigation of large populations of peteinoid acritarchs recovered from Middle Ordovician strata of the Hälludden and Horns Udde quarry sections (Öland, Sweden) allows for statistical analyses based on morphometric measurements. The results indicate the presence of assemblages with a continuous variability of morphotypes, thus a distinction of different peteinoid acritarch taxa in the sections proved to be impossible. This challenges the currently accepted classification based on a differentiation into the three genera Peteinosphaeridium, Cycloposphaeridium and Liliosphaeridium, and a multitude of different species; individual taxa are essentially arbitrary as morphotypes intergrade. Investigations on modern dinoflagellates show that these can develop variable cyst morphologies depending on environmental factors. By analogy, it can be hypothesised that the different morphologies observed among the peteinoid acritarchs from Öland are cysts produced by only very few phytoplanktic organisms (or even a single species) with high morphological variability.

    • The Lanna area in the province of Närke, south-central Sweden, hosts a succession of cool-water carbonate strata that are largely devoid of tectonic and diagenetic alteration, and span the Floian through lower Darriwilian Global stages (Ottenbyan–Kundan Regional stages). In this study we assess the integrated biostratigraphic and chemostratigraphic framework for the Ordovician sequence at Lanna, utilizing trilobites and conodonts coupled with bulk-rock carbon and oxygen isotopes (δ13Ccarb and δ18Ocarb). The local succession is thin but relatively complete; biostratigraphic details are similar to coeval successions in Baltoscandia. The new high-resolution δ13C and δ18O data are broadly consistent with other chemostratigraphic records at the regional scale, but notable differences in δ13C are obvious compared to global records. δ13C trends diverge markedly in the Dapingian and intra- and inter-regional differences become increasingly pronounced through younger strata. This may largely be explained by an overall low eustatic sea level, which led to more widespread oceanic restriction of epeiric seas. As a result, δ13C records became more influenced by local variables, muddling the global δ13C signal. This, in turn, suggests that sea level played a larger role than long-term changes within the global carbon cycle for regulating local–regional δ13C gradients in the Middle Ordovician. Regardless of the underlying cause(s), the documented variability poses significant challenges for using δ13C as a tool for detailed stratigraphic correlations. The limited expression of many named ‘carbon isotope excursions’ (CIEs) in the studied interval indicate that they are artefacts of local overprinting rather than reflective of changes to the global carbon cycle. Thus, these CIEs are of questionable correlative importance and validity. Although the scatter in numeric values is relatively large, long-term δ18O trends are overall consistent at the global scale, tentatively supporting the notion that climate cooled during the studied time interval.

    • A high-resolution chemostratigraphical (coupled δ13Ccarb and δ18Ocarb) study of the topmost Floian through the middle Darriwilian (Ordovician) succession at the Hällekis quarry, Kinnekulle, southern Sweden, shows relatively steady isotopic values with overall minor changes, although some notable short- and long-term shifts are discernible. A pronounced positive shift in δ13C in the uppermost part of the study succession is identified as the Middle Darriwilian Isotopic Carbon Excursion (MDICE), representing the only named global isotopic excursion in the data set. Regional and global comparisons suggest that few details in the different carbon and oxygen isotope curves can be confidently correlated, but longer-term patterns appear quite consistent. Trends in the isotope data are in agreement with palaeogeographical reconstructions. Differences in stratigraphical patterns of both carbon and oxygen isotopes between localities suggest strong secular development at several spatiotemporal scales; any global signal involving relatively minor isotopic shifts is often masked/subdued by local and regional overprinting and care should be taken not to overinterpret data sets. Collectively, the data suggest rising sea levels and cooling climates through the studied time interval, but detailed interpretations remain problematic.

    • The Middle Ordovician (Dapingian–middle Darriwilian) “orthoceratite limestone” is documented in its traditional type area at Kinnekulle in the province of Västergötland in southern Sweden. Detailed field studies combined with systematic qualitative and quantitative analyses of carbonate microfacies at high stratigraphic resolution show that this suite of cool-water carbonate rocks is more variable than is suggested by its overall homogeneous macroscopic appearance. Long-term changes in carbonate textures and fossil grain assemblages, together with pervasive rhythmic/cyclic patterns, suggest a strong influence from sea level on microfacies characteristics. Assessment of the results in light of regional facies patterns indicates that the cool-water “orthoceratite limestone” behaved much like “model” siliciclastic sedimentary systems, in that carbonate texture varied with depositional depth as particle size of siliclastics does. Carbonate texture thus appears to reflect absolute depth well, whereas grain assemblages record high-frequency cycles of changes in both sea level and substrate conditions. A relative sea level curve compiled from the collective data shows excellent agreement with previously published curves based on different proxies. The most important factor for the long-term establishment and regional dominance of the “orthoceratite limestone” throughout much of the Early and Middle Ordovician appears to have been a limited terrigenous sediment input to the Baltoscandian paleobasin. Hence, much of the regional facies zonation may reflect distance from weathering sources rather than bathymetric conditions.

    • The Ordovician Period has emerged as a highly dynamic time in Earth history. Comprehensive work on chrono, chemo-and biostratigraphy has resulted in an overall wellconstrained systemic framework, but several local successions around the globe still await detailed analysis in many respects. Herein we perform a highresolution analysis of abiotic and biotic signals in the Lynna River section, a key locality in northwestern Russia. As this section has been pivotal in documenting the temporal evolution of the Great Ordovician Biodiversification Event on Baltica, the macroscopic and microscopic characteristics of the local succession reveal important paleoenvironmental information that ties into the global development during the Middle Ordovician. The results add particularly to the understanding of the characteristics and largescale sedimentary ‘behavior’ of the Baltoscandian paleobasin. Microfacies vary consistently with the macroscopic appearance of the rocks, with intervals characterized by competent limestone being associated with coarser carbonate textures and intervals dominated by marly beds associated with finer textures. Along with carbonate textures, fossil grain assemblages vary in a rhythmic (~cyclic) manner. The local rocks are commonly partly dolomitized, with the proportion of dolomitization increasing upsection. Regional comparisons suggest that the changes in overall macro and microfacies were strongly related to variations in sea level. New highresolution conodont biostratigraphic data largely confirm previous regional correlations based on lithostratigraphy and trilobite faunas, and enable more robust correlations worldwide.

    • Except for the scattered cephalopod conchs that have given the rock type its name, mollusk fossils are relatively rare in the Middle Ordovician 'orthoceratite limestone' of Sweden. However, an interval in the Darnwilian stands out as being unusually rich in various types of mollusks. Throughout southern Sweden, gastropods became relatively abundant close to the Volkhov-Kunda Baltoscandian Stage boundary, and their numbers increase significantly in the Kundan. This increase is most apparent in the microscopic realm. A distinct peak in abundance is seen toward the middle Kundan, across the boundary between the regionally recognized Asaphus expansus and Asaphus raniceps trilobite zones, close to the Lenodus variabilis-Yangtzeplacognathus crassus conodont Zone boundary (Dw1-Dw2 transition). Hyoliths, which are otherwise exceptionally rare, are also more common in these beds, as are putative bivalves. Moreover, macroscopic cephalopod conchs occur in unusually high numbers. Gastropods and other small mollusks become relatively rare again in the upper half of the Kundan, but cephalopods are concentrated in some beds. The mollusk-rich intervals coincide with diverse assemblages and multiple morphotypes were distinguished. Point counting of skeletal grains in thin sections showed that the relative abundance of gastropods fluctuates in a pulse-like (cyclic?) manner throughout the studied succession. The concurrent paleontologic and sedimentologic development suggests a correlation to sea level, and thus that gastropod abundance can be used as a paleobathymetric proxy. Abundance peaks are associated with inferred lowstand intervals. Closely similar abundance patterns throughout southern Sweden suggest that the increase in mollusks was a geographically widespread phenomenon, perhaps even global in extent. (C) 2015 Elsevier B.V.     • Marine biodiversity increased markedly during the Ordovician Period (~487–443 million years ago). Some intervals within the Ordovician were associated with unusually rapid and prominent rises in taxonomic richness, the reasons for which remain debated. Links between increased oxygenation and biodiversification have been proposed, although supporting marine oxygen proxy data are limited. Here we present an expansive multi-site iodine-to-calcium (I/Ca) record from Lower–Middle Ordovician marine carbonates in Baltoscandia that provides a detailed account of the spatio-temporal development of oxygen conditions across this palaeoshelf. The data document progressive oxygenation of regional seafloor environments, with well-oxygenated waters sourced from the palaeoequatorward Iapetus Ocean and peak I/Ca values (that is, dissolved oxygen concentrations) coinciding with the most pronounced biodiversity increases and ecosystem reorganizations during this time interval. This occurred while the climate cooled, global sea level dropped and carbonate deposits became regionally dominant. The results suggest that ventilation of shelves played a critical role in regulating early Palaeozoic marine biodiversity via development of ecospace and aerobic–metabolic conditions.

    • Sub-millimetre-sized phosphatic spherules are often found in acetic acid-insoluble residues produced for microfossil extraction. As they are typically associated with conodont elements and have a similar chemical composition, they are informally known as 'conodont pearls'. Still, the origin of these micro-spherules has been controversial, and authors have disagreed regarding their mode of formation, or if they are biogenic or not. In this study, an assortment of micro-spherules from several localities and stratigraphical levels were analysed using multiple methods, in an effort to shed light on the origin of these enigmatic objects: ocular investigation with a stereomicroscope, chemical analyses employing energy-dispersive mass spectrometry, imaging through scanning electron microscope, and synchrotron radiation X-ray tomographic microscopy. Collectively, the techniques employed allow for near-complete characterization and description of the study specimens. At least five different groups, or morphotypes, of spherules can be discerned, which differ both in morphological and chemical details. Most specimens are notably spherical and display concentric layers of growth. Several of the specimens have a central nucleus, sometimes with one or more objects located closely together. Internal details and chemistry suggest that the phosphatic spherules probably are of different origin. Thus, the term 'conodont pearl' encompasses confusingly similar objects deriving from different organisms and/or processes, and only careful analysis can reveal their individual origin. The only organisms unequivocally associated with (in situ) phosphatic micro-spherules are ceramoporid bryozoans, and the conodonts Cordylodus and Westergaardodina, but the possible function and significance of these objects remain enigmatic.

    • The transition between the Volkhov and Kunda Baltoscandian stages (Darriwilian, Middle Ordovician) is associated with a notable sea-level fall. This study documents the lithologic and sedimentologic expression of this event in the orthoceratite limestone at the Hällekis quarry, Kinnekulle, Sweden. The uppermost Volkhov strata are characterized by abundant limonitic hardgrounds and relatively coarse carbonate textures, including intraclasts and ferruginous coated grains. The top of a conspicuous wacke-packstone interval is identified as the local Volkhov-Kunda and Lanna Limestone-Holen Limestone boundary. The boundary is overlain by marly limestone, in which limonitic hardgrounds become uncommon and a temporary fining of carbonate textures occurs. An overall trend of increasing (mainly skeletal) grain concentration and diversity is seen throughout the studied succession. Based on the collective observations, a sea-level curve for the upper Volkhov and lower Kunda is presented.

    • OBJECTIVE: The molecular mechanisms that regulate pericyte differentiation are not well understood, partly because of the lack of well-characterized in vitro systems that model this process. In this article, we develop a mouse embryonic stem (ES) cell-based angiogenesis/vasculogenesis assay and characterize the system for vascular smooth muscle cell (VSMC) and pericyte differentiation. METHODS AND RESULTS: ES cells that were cultured for 5 days on OP9 stroma cells upregulated their transcription of VSMC and pericyte selective genes. Other SMC marker genes were induced at a later time point, which suggests that vascular SMC/pericyte genes are regulated by a separate mechanism. Moreover, sequence analysis failed to identify any conserved CArG elements in the vascular SMC and pericyte gene promoters, which indicates that serum response factor is not involved in their regulation. Gleevec, a tyrosine kinase inhibitor that blocks platelet-derived growth factor (PDGF) spell-receptor signaling, and a neutralizing antibody against transforming growth factor (TGF) beta1, beta2, and beta3 failed to inhibit the induction of vascular SMC/pericyte genes. Finally, ES-derived vascular sprouts recruited cocultured MEF cells to pericyte-typical locations. The recruited cells activated expression of a VSMC- and pericyte-specific reporter gene. CONCLUSIONS: We conclude that OP9 stroma cells induce pericyte differentiation of cocultured mouse ES cells. The induction of pericyte marker genes is temporally separated from the induction of SMC genes and does not require platelet-derived growth factor B or TGFbeta1 signaling.

    • Third party logistics (TPL), the procurement of an integrated set of logistics services in a long-term relationship between a shipper (goods owner) and a service provider, is today a viable option for how companies carry out their logistics activities. Very little has been written on implementation or change issues in a TPL setting; these issues are identified as important, but not elaborated. There is however reason to believe that implementation of TPL arrangements, or rather establishment thereof, involves a complex change process involving substantial change for a wide range of actors in both the shipper’s and the provider’s organisation.When comparing literature that deals with the TPL establishment process with a stream of research that is concerned with logistics change, it comes to light that there is a discrepancy between the theoretical and methodological foundations of the former works, and what is written in these pieces regarding the process. It is concluded that recommendations for how to manage the establishment process are given without being founded in a theory of process, or research designs capable of studying process. The theoretical underpinnings of TPL literature are founded in a view of change as a matter of conducting rational analysis and conceiving the strategically wisest decisions for the logistics system as a whole. Implementation is viewed as an unproblematic exercise of issuing directives to affected actors, asserting that all actors are rational, therefore rationally conceived decisions will be accepted and implemented accordingly.Therefore the overarching purpose of this research is:To explore the change process of third party logistics establishmentTo fulfil this purpose the two streams of research mentioned above are combined. A meta-model of process consisting of the three interrelated dimensions content, context, and process forms the starting point for the study of process, but this is not sufficient for a study of change; a theory of change which is capable of capturing the mechanisms of the change process as it unfolds is also needed. Therefore the theory of change of the second stream of research mentioned above is adopted.The theory of change encompasses three models of change, which are archetypical representations of the mechanisms underlying change processes according to different assumptions of what change is and how change comes about. These models are denoted the linear, the processual, and the circular. One important aspect of this theory of change is that the approach to change should be aligned with the extent oflearning requirements on the actors who are affected by or involved in the change. An actors perspective is therefore called for, and adopted in this thesis.This thesis is the first step of a wider research effort concerned with studying the process of establishing TPL. Therefore, of the three dimensions of change, the contentdimension is excluded from study in this thesis. Governed by the meta-model of process, two research objectives are formulated:To explore the context within which the TPL establishment process unfolds and describe the contextual dependence of this process&To describe the change process of TPL establishment in terms of the linear, processual, and circular models of changeThe empirical investigation applied is a single-case retrospective study, in which the case is the establishment process between a Swedish company and an international TPL service provider. A total of fifteen actors have been interviewed; ten on the shipper side of the dyad, five on the provider side. Although the TPL establishment process is an interorganisational process, this thesis focuses on the intraorganisational process of the shipper, why the empirical material from the other side of the dyad is not used in this thesis, The interorganisational aspect, as well as the intraorganisational side within the provider’s organisation are nevertheless important, and will be included in future research.The interviews were carried out in an unstructured manner, in which the interviewees were asked to retell the story from their own perspectives. Actors from varying positions, who were involved in the process, are included in the study; in the total sample all groups who were most affected or involved are represented. The interviews rendered ten stories of the studied process.These stories were then analysed by means of a pattern-matching logic, in order to seek out the important contextual dependencies of the process, and to explore the mechanisms of the change process, as it evolved in context.After having conducted this first step of the ongoing research effort, four main conclusions can be drawn:- The TPL establishment process is context dependent.- Not only rational mechanisms are at play in the process.- It is important to acknowledge actors, not only systems.- It is important to acknowledge the process, not only the decision.

  • Computational analyses of biological sequences -applications to antibody-based proteomics and gene family characterization

    • Following the completion of the human genome sequence, post-genomic efforts have shifted the focus towards the analysis of the encoded proteome. Several different systematic proteomics approaches have emerged, for instance, antibody-based proteomics initiatives, where antibodies are used to functionally explore the human proteome. One such effort is HPR (the Swedish Human Proteome Resource), where affinity-purified polyclonal antibodies are generated and subsequently used for protein expression and localization studies in normal and diseased tissues. The antibodies are directed towards protein fragments, PrESTs (Protein Epitope Signature Tags), which are selected based on criteria favourable in subsequent laboratory procedures.This thesis describes the development of novel software (Bishop) to facilitate the selection of proper protein fragments, as well as ensuring a high-throughput processing of selected target proteins. The majority of proteins were successfully processed by this approach, however, the design strategy resulted in a number ofnfall-outs. These proteins comprised alternative splice variants, as well as proteins exhibiting high sequence similarities to other human proteins. Alternative strategies were developed for processing of these proteins. The strategy for handling of alternative splice variants included the development of additional software and was validated by comparing the immunohistochemical staining patterns obtained with antibodies generated towards the same target protein. Processing of high sequence similarity proteins was enabled by assembling human proteins into clusters according to their pairwise sequence identities. Each cluster was represented by a single PrEST located in the region of the highest sequence similarity among all cluster members, thereby representing the entire cluster. This strategy was validated by identification of all proteins within a cluster using antibodies directed to such cluster specific PrESTs using Western blot analysis. In addition, the PrEST design success rates for more than 4,000 genes were evaluated.Several genomes other than human have been finished, currently more than 300 genomes are fully sequenced. Following the release of the tree model organism black cottonwood (Populus trichocarpa), a bioinformatic analysis identified unknown cellulose synthases (CesAs), and revealed a total of 18 CesA family members. These genes are thought to have arisen from several rounds of genome duplication. This number is significantly higher than previous studies performed in other plant genomes, which comprise only ten CesA family members in those genomes. Moreover, identification of corresponding orthologous ESTs belonging to the closely related hybrid aspen (P. tremula x tremuloides) for two pairs of CesAs suggest that they are actively transcribed. This indicates that a number of paralogs have preserved their functionalities following extensive genome duplication events in the tree’s evolutionary history.

    • Protein functional analysis in the post-genomic era is a huge task that has to be approached by different methods in parallel. The use of protein-specific antibodies in conjunction with tissue microarrays has proven to be one important technology. In this study, we present a strategy for the optimized design of protein subfragments for subsequent antibody production. The fragments are selected based on a principle of lowest sequence similarity to other human proteins, optimally to generate antibodies with high selectivity. Furthermore, the fragments should have properties optimized for efficient protein production in Escherichia coli. The strategy has been implemented in Bishop, which is a Java-based software enabling the high-throughput production of protein fragments. Bishop allows for the avoidance of certain restriction enzyme sites, transmembrane regions, and signal peptides. A Basic Local Alignment Search Tool (BLAST) scanning procedure permits the selection of fragments of a selected size with a minimal sequence similarity to other proteins. The software and the strategy were evaluated on a human test data set and verified to fulfill the requested criteria.

    • Contemporary supply chains are vastly complex, and decisions made by actors have system-wide consequences that these might not be able to foresee. There are gaps between 'best practice'-founded theory and actual practice in supply chains. To remedy this, we argue, the supply chain actors need to enhance systems knowledge. There is a need to support development of mental models about systemic structures in the supply chain. This is difficult, if not outright impossible, to achieve in real-life settings. A supply chain visualisation microworld engine has therefore been developed, which forms the basis of a learning arena that supports system learning for the supply chain actors.

    • Background: Patients with severe forms of chronic periodontitis present with varying degrees of decreased inflammatory reactivity. A previously reported algorithm for chronic periodontitis risk assessment and prognostication is based on the analysis of some 20 risk predictors. One of these predictors is a skin provocation test that assesses the individual patient's reactivity to a lipid A challenge. The aim of this report was to analyze results from validation data for the algorithm with respect to the contribution of results of the skin provocation test as a risk predictor for the progression of chronic periodontitis and to compare these results with the contribution from other predictors, namely smoking, angular bony destruction, furcation involvement, abutment teeth, and endodontic pathology. Methods: Data from a previously reported clinical validation sample were used for the analysis, including the calculation of quality measures and explanatory values using different types of regression analysis and non-parametric testing. Results: Smoking, endodontic pathology, abutment teeth, angular bony destruction, and furcation involvement presented with individual explanatory values for periodontitis progression between 4% and 13% and highly significant parameter estimates. Explanatory values for the results of the skin provocation test ranged between 2.6% and 5.1% depending on the disease severity group, with a positive predictive value of 82% for the identification of high-risk patients. Conclusion: The skin provocation test provided a clinically significant contribution to the quality of analysis with the periodontitis risk and prognostication algorithm, in particular in the selection of high-risk patients for in-depth individual tooth analysis.

    • Background: The American Academy of Periodontology has recently stated that, "[risk assessment will become] increasingly important in periodontal treatment planning and should be part of every comprehensive dental and periodontal evaluation." (J Periodontol 2006;77:1608). Unaided risk assessment and prognostication show significant variability because chronic periodontitis is a multifactorial disease. This report summarizes the clinical validation of an algorithm for chronic periodontitis risk assessment and prognostication. The algorithm is a Web-based analytic tool that integrates some 20 risk predictors and calculates scores indicating levels of risk for chronic periodontitis for the dentition (Level I) and, if an elevated risk is found, prognosticates disease progression tooth by tooth (Level II). Methods: An independent clinical validation sample was generated in an open, prospective clinical trial and analyzed in a predetermined validation plan. Results: The analyses identified two threshold scores above which significant progression of periodontitis was found. Based on these scores, sufficiently high explanatory values with significant and increasing parameter estimates for increasing risk were established in Level I, justifying detailed analysis tooth by tooth in Level II. Subsequent prognostication of chronic periodontitis in Level II was found to be accompanied by clinically relevant measures of quality in relation to rates of disease progression. Three score intervals representing increasing levels of periodontitis progression were identified corresponding to increasing levels of significant annual marginal bone loss. Conclusions: The predictors included in the algorithm reflect a relevant selection for periodontitis risk assessment. Risk assessment and prognostication with the algorithm provides the clinician with a validated, reliable, consistent, and objective tool supporting treatment planning.

    • When biomass is used to produce fuels and green products by thermochemical conversion, the ability to handle or remove the fine particle phase in the product gas is crucial. The product gas from biomass gasification contains relatively volatile organic compounds (“tar”) condensed on nonvolatile cores of, for example, aggregated soot particles and char. The problems are, for example, that particles will poison catalysts used for upgrading of the gas and loss of thermal energy occurs when carbonaceous particles are being formed. The aim of the work is to design and use novel methodologies to characterize the particles in the product gas stream. A methodology has been developed to sample and characterize fine particles by a sampling probe connected to either a denuder or a packed bed device. The system was designed to avoid condensation of organic compounds when diluting the sample and decreasing the temperature. A flame soot generator connected to a condensation−evaporation unit was used to produce internally mixed model particles, i.e., particles consisting of a core of soot with an outer layer of condensed volatile compounds. A scanning mobility particle sizer (SMPS) and a differential mobility analyzer followed by an aerosol particle mass analyzer (APM) were used to characterize the particles. Because of the agglomerated structure of soot, the SMPS system was not adequate to fully characterize the mass of volatiles condensed onto the soot core, and therefore the DMA-heater-APM technique was used to determine the mass fraction of the condensed phase on the soot particles. The two different configurations were studied, and the sampling system was shown to work at a high load of organic mass. In both cases, the organic removal efficiency was >99.5%. Minor condensation of organics on the sampled soot was found for the denuder but not the packed bed. On the other hand, the particle losses were substantially higher for the packed bed compared to the denuder. The results showed that the tested sampling methodology can be used to get sufficient characterization of particles in the product gas and to evaluate the performance of biomass product gas cleaning systems at high temperature.

    • Abstract- Objectives: This study was undertaken to examine the influence of partial demineralization of xenogenous dentin on bone formation in an osteoconductive environment. Materials and methods: Sixty dentin blocks, 2-3mm thick and 4mm in diameter, were prepared from developing teeth of young pigs. Forty blocks were demineralized in 24% ethylenediaminetetraacetic acid (pH 7.0) for 1, 2, 6 or 12h. Forty adult rats divided into eight groups with five rats in each group were used. A sagittal midcranial incision was made from the occipital to the frontal region. Through a subperiostal dissection, a pocket was created on each side of the skull. One demineralized block was placed on one side, and a non-demineralized block was placed on the contralateral side, or the pocket was left empty as controls. Thus, eight experimental groups with five rats in each were formed. Results: Resorption increased significantly with increasing degree of demineralization while bone formation increased significantly with increasing degree of demineralization, provided inflammation was compensated for. This suggests an important role for inflammation or infection control during the healing period of osteogenic implants to optimize osseous integration in an osteoconductive environment. Conclusion: Partial demineralization of xenogenous dentin blocks may provide a method for optimizing the integration of dentin onlays in an osteoconductive environment, thus stabilizing the implant and slowing down replacement resorption.

    • The objective of this work was to design and evaluate an experimental setup to be used for field studies of particle formation in biomass gasification processes. The setup includes a high-temperature dilution probe and a denuder to separate solid particles from condensable volatile material. The efficiency of the setup to remove volatile material from the sampled stream and the influence from condensation on particles with different morphologies is presented. In order to study the sampling setup model, aerosols were created with a nebulizer to produce compact and solid KCl particles and a diffusion flame burner to produce agglomerated and irregular soot particles. The nebulizer and soot generator was followed by an evaporation–condensation section where volatile material, dioctylsebacete (DOS), was added to the system as a tar model compound. The model aerosol particles were heated to 200°C to create a system containing both solid particles and volatile organic material in gas phase. The heated aerosol particles were sampled and diluted at the same temperature with the dilution probe. Downstream the probe, the DOS was adsorbed in the denuder. This was achieved by slowly decreasing the temperature of the diluted sample towards ambient level in the denuder. Thereby the supersaturation of organic vapors was reduced which decreased the probability for tar condensation and nucleation of new particles. Both the generation system and the sampling technique gave reproducible results. A DOS collection efficiency of >99% was achieved if the denuder inlet concentration was diluted to less than 1–6 mg/m3 depending on the denuder flow rate. Concentrations higher than that lead to significant impact on the resulting KCl size distribution. The choice of model compounds was done to study the effect from the particle morphology on the achieved particle characteristics after the sampling setup. When similar amounts of volatile material condensed on soot agglomerates and compact particles, a substantially smaller growth in mobility diameter was found for soot compared with compact KCl.

    • Efforts to correlate genetic variations with phenotypic differences are intensifying due to the availability of high-density maps of single nucleotide polymorphisms (SNPs) and the development of high throughput scoring methods. These recent advances have led to an increased interest for improved multiplex preparations of genetic material to facilitate such whole genome analyses. Here we propose a strategy for the parallel amplification of polymorphic loci based on a reduced set of nucleotides. The technique denoted Tri-nucleotide Threading (TnT), allows SNPs to be amplified via controlled linear amplification followed by complete removal of the target material and subsequent amplification with a pair of universal primers. A dedicated software tool was developed for this purpose and variable positions in genes associated with different forms of cancer were analyzed using sub-nanogram amounts of starting material. The amplified fragments were then successfully scored using a microarray-based PrASE technique. The results of this study, in which 75 SNPs were analyzed, show that the TnT technique circumvents potential problems associated with multiplex amplification of SNPs from minute amounts of material. The technique is specific, sensitive and can be readily adapted to equipment and genotyping techniques used in other research laboratories without requiring changes to the preferred typing method.

  • The fossil alga Chaetocladus gracilis revisited : new material from the Silurian of Sweden

    • In 2006, a new species of non-calcified dasycladalean alga, Chaetocladus gracilis, from the upper Silurian of Skåne (Scania), southernmost Sweden, was erected. The original description was based on a single incomplete fossil recovered from the abandoned limestone quarry at Bjärsjölagård, a classic geologic locality in Scania. Here we present four additional and, importantly, more complete specimens from this same site and type stratum. This new material largely corroborates the general anatomical features of C. gracilis, but also adds some intricate details, most notably with regards to the external sheet-like phytoleim and organisation of the laterals. Elemental mapping confirmed an expected carbonaceous composition of the fossils, which are embedded in a calcareous mudstone. These additional fossils show that the originally described specimen was not a singular occurrence at this locality. Based on the state of preservation of our algal fossils, we note that the mudstone facies of the Ludlow Bjärsjölagård Limestone Member of the Klinta Formation (Öved-Ramsåsa Group), from which all C. gracilis have been recovered, share characteristics with deposits typically referred to as “algal-Lagerstätten”.

  • Multi‐proxy analyses of Late Cretaceous coprolites from Germany

    • A total of 462 coprolites from three localities exposing Upper Cretaceous deposits in the Münster Basin, northwestern Germany, have been subjected to an array of analytical techniques, with the aim of elucidating ancient trophic structures and predator–prey interactions. The phosphatic composition, frequent bone inclusions, size and morphology collectively suggest that most, if not all, coprolites were produced by carnivorous (predatory or scavenging) vertebrates. The bone inclusions further indicate that the coprolite producers preyed principally upon fish. Putative host animals include bony fish, sharks and marine reptiles – all of which have been previously recorded from the Münster Basin. The presence of borings and other traces on several coprolites implies handling by coprophagous organisms. Remains of epibionts are also common, most of which have been identified as the encrusting bivalve Atreta. Palynological analyses of both the coprolites and host rocks reveal a sparse assemblage dominated by typical Late Cretaceous dinoflagellates, and with sub‐ordinate fern spores, conifer pollen grains and angiosperm pollen grains. The dinoflagellate key taxon Exochosphaeridium cenomaniense corroborates a Cenomanian age for the Plenus Marl, from which most studied coprolites derive. The findings of this study highlight the potential of a multiproxy approach when it comes to unravelling the origin, composition and importance of coprolites in palaeoecosystem analyses.

    • The Great Ordovician Biodiversification Event (GOBE) was the most rapid and sustained increase in marine Phanerozoic biodiversity. What generated this biotic response across Palaeozoic seascapes is a matter of debate; several intrinsic and extrinsic drivers have been suggested. One is Ordovician climate, which in recent years has undergone a paradigm shift from a text-book example of an extended greenhouse to an interval with transient cooling intervals - at least during the Late Ordovician. Here, we show the first unambiguous evidence for a sudden Mid Ordovician icehouse, comparable in magnitude to the Quaternary glaciations. We further demonstrate the initiation of this icehouse to coincide with the onset of the GOBE. This finding is based on both abiotic and biotic proxies obtained from the most comprehensive geochemical and palaeobiological dataset yet collected through this interval. We argue that the icehouse conditions increased latitudinal and bathymetrical temperature and oxygen gradients initiating an Early Palaeozoic Great Ocean Conveyor Belt. This fuelled the GOBE, as upwelling zones created new ecospace for the primary producers. A subsequent rise in δ(13)C ratios known as the Middle Darriwilian Isotopic Carbon Excursion (MDICE) may reflect a global response to increased bioproductivity encouraged by the onset of the GOBE.

    • Drepanoistodus basiovalis (Sergeeva, 1963) is a common conodont species in Middle Ordovician strata of Baltica. For many years it has been widely accepted that the species encompasses a wide range of morphological plasticity. Hence, several different morphotypes that significantly deviate from the holotype have nonetheless been included in the broad species concept. In this study, we performed a detailed taxonomical study on 112 predominantly well-preserved specimens (geniculate elements) from the St. Petersburg region of Russia; 37 of these were selected for morphometric analyses together with 21 well-illustrated specimens from the published literature. The results demonstrate that, among the morphotypes that share some characteristics with D. basiovalis sensu lato, at least five species can be readily distinguished. Hence, three new species – Drepanoistodus iommii sp. nov., D. svendi sp. nov. and D. viirae sp. nov. – are here added to the previously known D. basiovalis and D. contractus (Lindström, 1955). In addition, some specimens were left under open nomenclature and assigned to Drepanoistodus aff. basiovalis and D. cf. suberectus (Branson & Mehl, 1933). In order to objectively compare the Drepanoistodus taxa and test the validity of the new species, we performed a Principal Component Analysis combined with non-parametric (PERMANOVA) tests based on 21 morphological characters.

    • Antibody-based proteomics provides a powerful approach for the functional study of the human proteome involving the systematic generation of protein-specific affinity reagents. We used this strategy to construct a comprehensive, antibody-based protein atlas for expression and localization profiles in 48 normal human tissues and 20 different cancers. Here we report a new publicly available database containing, in the first version, similar to 400,000 high resolution images corresponding to more than 700 antibodies toward human proteins. Each image has been annotated by a certified pathologist to provide a knowledge base for functional studies and to allow queries about protein profiles in normal and disease tissues. Our results suggest it should be possible to extend this analysis to the majority of all human proteins thus providing a valuable tool for medical and biological research.

  • Network-based Identification of Novel Cancer Genes

    • Genes involved in cancer susceptibility and progression can serve as templates for searching protein networks for novel cancer genes. To this end, we introduce a general network searching method, MaxLink, and apply it to find and rank cancer gene candidates by their connectivity to known cancer genes. Using a comprehensive protein interaction network, we searched for genes connected to known cancer genes. First, we compiled a new set of 812 genes involved in cancer, more than twice the number in the Cancer Gene Census. Their network neighbors were then extracted. This candidate list was refined by selecting genes with unexpectedly high levels of connectivity to cancer genes and without previous association to cancer. This produced a list of 1891 new cancer candidates with up to 55 connections to known cancer genes. We validated our method by cross-validation, Gene Ontology term bias, and differential expression in cancer versus normal tissue. An example novel cancer gene candidate is presented with detailed analysis of the local network and neighbor annotation. Our study provides a ranked list of high priority targets for further studies in cancer research. Supplemental material is included.
