    • Objective To describe the methodology used to develop new classification criteria for adult and juvenile idiopathic inflammatory myopathies (IIMs) and their major subgroups.Methods An international, multidisciplinary group of myositis experts produced a set of 93 potentially relevant variables to be tested for inclusion in the criteria. Rheumatology, dermatology, neurology and paediatric clinics worldwide collected data on 976 IIM cases (74% adults, 26% children) and 624 non-IIM comparator cases with mimicking conditions (82% adults, 18% children). The participating clinicians classified each case as IIM or non-IIM. Generally, the classification of any given patient was based on few variables, leaving remaining variables unmeasured. We investigated the strength of the association between all variables and between these and the disease status as determined by the physician. We considered three approaches: (1) a probability-score approach, (2) a sum-of-items approach criteria and (3) a classification-tree approach.Results The approaches yielded several candidate models that were scrutinised with respect to statistical performance and clinical relevance. The probability-score approach showed superior statistical performance and clinical practicability and was therefore preferred over the others. We developed a classification tree for subclassification of patients with IIM. A calculator for electronic devices, such as computers and smartphones, facilitates the use of the European League Against Rheumatism/American College of Rheumatology (EULAR/ACR) classification criteria.Conclusions The new EULAR/ACR classification criteria provide a patient's probability of having IIM for use in clinical and research settings. The probability is based on a score obtained by summing the weights associated with a set of criteria items.

Ecologists have had considerable experience in bringing together diverse, multinational data sets, disciplines, and cultural perspectives to address a wide range of issues in basic and applied science. Now is the time to build on this foundation and invest in ecological synthesis through new national or international programs. While synthesis takes place through many mechanisms, including individual efforts, working groups, and research networks, centers are extraordinarily effective institutional settings for advancing synthesis projects.

    • Despite a large and multifaceted effort to understand the vast landscape of phenotypic data, their current form inhibits productive data analysis. The lack of a community-wide, consensus-based, human- and machine-interpretable language for describing phenotypes and their genomic and environmental contexts is perhaps the most pressing scientific bottleneck to integration across many key fields in biology, including genomics, systems biology, development, medicine, evolution, ecology, and systematics. Here we survey the current phenomics landscape, including data resources and handling, and the progress that has been made to accurately capture relevant data descriptions for phenotypes. We present an example of the kind of integration across domains that computable phenotypes would enable, and we call upon the broader biology community, publishers, and relevant funding agencies to support efforts to surmount today's data barriers and facilitate analytical reproducibility.

    • Background Autoantibodies are found in up to 80% of patients with idiopathic inflammatory myopathies (IIM) and are associated with distinct clinical phenotypes [1]. Autoantibodies targeting cytosolic 5´-nucleotidase 1A (anti-cN1A) are currently the only known serum biomarker for the subgroup inclusion body myositis (IBM) (2), although detected even in other autoimmune diseases.Objectives To identify new autoimmune targets in IIM by antigen bead array assay.Methods In a first cross-sectional exploratory study, 357 antigens representing 268 proteins were incubated with plasma samples from 219 IIM (108 Polymyositis (PM), 80 Dermatomyositis (DM) and 31 IBM) patients, 349 Systemic Lupus Erythematosus (SLE) patients and 306 population controls for screening of IgG reactivity by antigen bead array. All samples were identified in the local biobank of the Rheumatology clinic, Karolinska University Hospital. Interesting results obtained for the IBM subgroup were then validated in an independent larger cohort of 287 patients with IBM followed at nine European rheumatological or neurological centers. IBM serum samples were explored by antigen bead array and results validated by western blot. As controls, serum samples from 30 patients with PM and 30 with DM, HLA-matched with the IBM Swedish cohort, were included. Demographics, laboratory, clinical, and muscle biopsy data of the IBM cohort was retrieved.Results In the exploratory study IgG reactivity towards NADH dehydrogenase 1 α subcomplex 11 (NDUFA11), a subunit of the membrane-bound mitochondrial respiratory chain complex I, was discovered with higher frequency in the IBM (9,7%) than PM (2,8%) and DM samples (2,5%), although the difference was not statistically significant. Anti-NDUFA11 IgG was also found in 2,3% of SLE and 2,6% of population control samples. In the validation study anti-NDUFA11 autoantibodies were detected in 11/287 IBM patients (3,8%), 0/30 PM and 0/30 DM patients. Reactivity against NDUFA11 could be confirmed by western blot (Table 1, Figure 1). The eleven anti-NDUFA11 positive patients showed a trend of lower frequency of wheelchair/walker ever use and higher creatine kinase levels at time of IBM diagnosis compared to the anti-NDUFA11 negative group. Ragged red fibers were significantly more prevalent in anti-NDUFA11 positive than negative patients (p=0.04). Anti-cN1A autoantibodies were detected in 98/287 (34,1%) of IBM, 3/30 (10%) DM and 9/29 (31%) PM patients, p=0.03. Coexistence of anti NDUFA11 and anti-cN1A antibodies was observed in 3 IBM patients.Conclusion Our results reveal a new autoimmune target in the mitochondrial respiratory chain complex I that might be specifically associated with IBM.     • Measurements of transverse energy-energy correlations and their associated asymmetries in multi-jet events using the ATLAS detector at the LHC are presented. The data used correspond to vs = 8 TeV proton-proton collisions with an integrated luminosity of 20.2 fb(-1). The results are presented in bins of the scalar sum of the transverse momenta of the two leading jets, unfolded to the particle level and compared to the predictions from Monte Carlo simulations. A comparison with next-to-leading-order perturbative QCD is also performed, showing excellent agreement within the uncertainties. From this comparison, the value of the strong coupling constant is extracted for different energy regimes, thus testing the running of alpha(s)(mu) predicted in QCD up to scales over 1 TeV. A global fit to the transverse energy-energy correlation distributions yields alpha(s)(m(Z)) = 0.1162 +/- 0.0011 (exp.)(-0.0070)(+0.0084) (theo.), while a global fit to the asymmetry distributions yields a value of alpha(s)(m(Z)) = 0.1196 +/- 0.0013 (exp.)(-0.0045)(+0.0075) (theo.).

    • The distributions of transverse momentum and longitudinal momentum fraction of charged particles in jets are measured in Pb+Pb and pp collisions with the ATLAS detector at the LHC. The distributions are measured as a function of jet transverse momentum and rapidity. The analysis utilises an integrated luminosity of 0.14 nb(-1) of Pb+Pb data and 4.0 pb(-1) of pp data collected in 2011 and 2013, respectively, at the same centre-of-mass energy of 2.76 TeV per colliding nucleon pair. The distributions measured in pp collisions are used as a reference for those measured in Pb+Pb collisions in order to evaluate the impact on the internal structure of jets from the jet energy loss of fast partons propagating through the hot, dense medium created in heavy-ion collisions. Modest but significant centrality-dependent modifications of fragmentation functions in Pb+Pb collisions with respect to those in pp collisions are seen. No significant dependence of modifications on jet p(T) and rapidity selections is observed except for the fragments with the highest transverse momenta for which some reduction of yields is observed for more forward jets.

    • Multi-particle cumulants and corresponding Fourier harmonics are measured for azimuthal angle distributions of charged particles in pp collisions at root S = 5.02 and 13 TeV and in p + Pb collisions at root S-NN = 5.02 TeV, and compared to the results obtained for low-multiplicity Pb + Pb collisions at root S-NN = 2.76 TeV. These measurements aim to assess the collective nature of particle production. The measurements of multi-particle cumulants confirm the evidence for collective phenomena in p + Pb and low-multiplicity Pb + Pb collisions. On the other hand, the pp results for four-particle cumulants do not demonstrate collective behaviour, indicating that they may be biased by contributions from non-flow correlations. A comparison of multi-particle cumulants and derived Fourier harmonics across different collision systems is presented as a function of the charged-particle multiplicity. For a given multiplicity, the measured Fourier harmonics are largest in Pb + Pb, smaller in p + Pb and smallest in pp collisions. The pp results show no dependence on the collision energy, nor on the multiplicity.

    • The cross-section for the production of two jets in association with a leptonically decaying Z boson (Zjj) is measured in proton-proton collisions at a centre-of-mass energy of 13 TeV, using data recorded with the ATLAS detector at the Large Hadron Collider, corresponding to an integrated luminosity of 3.2 fb(-1). The electroweak Zjj cross-section is extracted in a fiducial region chosen to enhance the electroweak contribution relative to the dominant Drell-Yan Zjj process, which is constrained using a data-driven approach. The measured fiducial electroweak cross-section is sigma(Zjj)(EW) = 119 +/- 16 (stat.) +/- 20 (syst.) +/- 2 (lumi.) fb for dijet invariant mass greater than 250 GeV, and 34.2 +/- 5.8 (stat.) +/- 5.5 (syst.) +/- 0.7 (lumi.) fb for dijet invariant mass greater than 1 TeV. Standard Model predictions are in agreement with the measurements. The inclusive Zjj cross-section is also measured in six different fiducial regions with varying contributions from electroweak and Drell-Yan Zjj production.

    • Inclusive jet production cross-sections are measured in proton-proton collisions at a centre-of-mass energy of root s = 8 TeV recorded by the ATLAS experiment at the Large Hadron Collider at CERN. The total integrated luminosity of the analysed data set amounts to 20.2 fb(-1). Double-differential cross-sections are measured for jets defined by the anti-k(t) jet clustering algorithm with radius parameters of R = 0.4 and R = 0.6 and are presented as a function of the jet transverse momentum, in the range between 70 GeV and 2.5 TeV and in six bins of the absolute jet rapidity, between 0 and 3.0. The measured cross-sections are compared to predictions of quantum chromodynamics, calculated at next-to-leading order in perturbation theory, and corrected for non-perturbative and electroweak effects. The level of agreement with predictions, using a selection of different parton distribution functions for the proton, is quantified. Tensions between the data and the theory predictions are observed.

  • Measurement of the W-boson mass in pp collisions at root s=7 TeV with the ATLAS detector

    • A measurement of the mass of the W boson is presented based on proton-proton collision data recorded in 2011 at a centre-of-mass energy of 7 TeV with the ATLAS detector at the LHC, and corresponding to 4.6 fb(-1) of integrated luminosity. The selected data sample consists of 7.8 x 10(6) candidates in the W -> mu nu channel and 5.9 x 10(6) candidates in the W -> e nu channel. The W-boson mass is obtained from template fits to the reconstructed distributions of the charged lepton transverse momentum and of the W boson transverse mass in the electron and muon decay channels, yielding m(W) = 80370 +/- 7 (stat.) +/- 11(exp. syst.) +/- 14 (mod. syst.) MeV = 80370 +/- 19 MeV, where the first uncertainty is statistical, the second corresponds to the experimental systematic uncertainty, and the third to the physics-modelling systematic uncertainty. A measurement of the mass difference between the W+ and W- bosons yields m(W+) - m(W-) = -29 +/- 28 MeV.

  • Measurements of integrated and differential cross sections for isolated photon pair production in pp collisions at root s=8 TeV with the ATLAS detector

    • A measurement of the production cross section for two isolated photons in proton-proton collisions at a center-of-mass energy of root s = 8 TeV is presented. The results are based on an integrated luminosity of 20.2 fb(-1) recorded by the ATLAS detector at the Large Hadron Collider. The measurement considers photons with pseudorapidities satisfying vertical bar eta(gamma)vertical bar< 1.37 or 1.56 40 GeV and E-T,2(gamma) > 30 GeV for the two leading photons ordered in transverse energy produced in the interaction. The background due to hadronic jets and electrons is subtracted using data-driven techniques. The fiducial cross sections are corrected for detector effects and measured differentially as a function of six kinematic observables. The measured cross section integrated within the fiducial volume is 16.8 +/- 0.8 pb. The data are compared to fixed-order QCD calculations at next-to-leading-order and next-to-next-to-leading-order accuracy as well as next-to-leading-order computations including resummation of initial-state gluon radiation at next-to-next-to-leading logarithm or matched to a parton shower, with relative uncertainties varying from 5% to 20%.

    • A search for heavy neutral Higgs bosons and Z' bosons is performed using a data sample corresponding to an integrated luminosity of 36.1 fb(-1) from proton-proton collisions at root s = 13 TeV recorded by the ATLAS detector at the LHC during 2015 and 2016. The heavy resonance is assumed to decay to tau(+)tau(-) with at least one tau lepton decaying to final states with hadrons and a neutrino. The search is performed in the mass range of 0.2-2.25 TeV for Higgs bosons and 0.2-4.0 TeV for Z' bosons. The data are in good agreement with the background predicted by the Standard Model. The results are interpreted in benchmark scenarios. In the context of the hMSSM scenario, the data exclude tan beta > 1.0 for m(A) = 0.25 TeV and tan beta > 42 for m(A) = 1.5 TeV at the 95% confidence level. For the Sequential Standard Model, Z'(SSM) with m(Z') < 2.42 TeV is excluded at 95% confidence level, while Z'(NU) with m(Z') < 2.25 TeV is excluded for the non-universal G(221) model that exhibits enhanced couplings to third-generation fermions.

    • Results of a search for physics beyond the Standard Model in events containing an energetic photon and large missing transverse momentum with the ATLAS detector at the Large Hadron Collider are reported. As the number of events observed in data, corresponding to an integrated luminosity of 36.1 fb(-1) of proton-proton collisions at a centre-of-mass energy of 13 TeV, is in agreement with the Standard Model expectations, model-independent limits are set on the fiducial cross section for the production of events in this final state. Exclusion limits are also placed in models where dark-matter candidates are pair-produced. For dark-matter production via an axial-vector or a vector mediator in the s-channel, this search excludes mediator masses below 750-1200 GeV for dark-matter candidate masses below 230-480 GeV at 95% confidence level, depending on the couplings. In an effective theory of dark-matter production, the limits restrict the value of the suppression scale M-* to be above 790 GeV at 95% confidence level. A limit is also reported on the production of a high-mass scalar resonance by processes beyond the Standard Model, in which the resonance decays to Z gamma and the Z boson subsequently decays into neutrinos.

    • A search for weakly interacting massive dark matter particles produced in association with bottom or top quarks is presented. Final states containing third-generation quarks and missing transverse momentum are considered. The analysis uses 36.1 fb(-1) of proton proton collision data recorded by the ATLAS experiment at root s = 13 TeV in 2015 and 2016. No significant excess of events above the estimated backgrounds is observed. The results are interpreted in the framework of simplified models of spin-0 dark-matter mediators. For colour-neutral spin-0 mediators produced in association with top quarks and decaying into a pair of dark matter particles, mediator masses below 50 GeV are excluded assuming a dark-matter candidate mass of 1 GeV and unitary couplings. For scalar and pseudoscalar mediators produced in association with bottom quarks, the search sets limits on the production cross-section of 300 times the predicted rate for mediators with masses between 10 and 50 GeV and assuming a dark-matter mass of 1 GeV and unitary coupling. Constraints on colour-charged scalar simplified models are also presented. Assuming a dark-matter particle mass of 35 GeV, mediator particles with mass below 1.1 TeV are excluded for couplings yielding a dark-matter relic density consistent with measurements.

    • The results of a search for direct pair production of top squarks in events with two opposite-charge leptons (electrons or muons) are reported, using 36.1 fb(-1) of integrated luminosity from proton-proton collisions at root s = 13 TeV collected by the ATLAS detector at the Large Hadron Collider. To cover a range of mass differences between the top squark (t) over tilde and lighter supersymmetric particles, four possible decay modes of the top squark are targeted with dedicated selections: the decay (t) over tilde -> b (chi) over tilde (+/-)(1) into a b-quark and the lightest chargino with (chi) over tilde (+/-)(1) W (chi) over tilde (0)(1),the decay (t) over tilde -> t (chi) over tilde (0)(1) into an on-shell top quark and the lightest neutralino, the three-body decay (t) over tilde -> bW (chi) over tilde (0)(1) and the four-body decay (t) over tilde -> bl nu(chi) over tilde (0)(1). No significant excess of events is observed above the Standard Model background for any selection, and limits on top squarks are set as a function of the (t) over tilde and (chi) over tilde (0)(1) masses. The results exclude at 95% confidence level (t) over tilde masses up to about 720 GeV, extending the exclusion region of supersymmetric parameter space covered by previous searches.

Upper limits are set on the production cross-section times branching ratio for resonances decaying to a W (Z) boson and a Higgs boson, itself decaying to b(b)over-bar, in the mass range between 1.1 and 3.8 TeV at 95% confidence level; the limits range between 83 and 1.6 fb (77 and 1.1 fb) at 95% confidence level.

    • A search is conducted for new resonant and non-resonant high-mass phenomena in dielectron and dimuon fi nal states. The search uses 36 : 1 fb(-1) of proton-proton collision data, collected at root s = 13TeV by the ATLAS experiment at the LHC in 2015 and 2016. No signi fi cant deviation from the Standard Model prediction is observed. Upper limits at 95% credibility level are set on the cross-section times branching ratio for resonances decaying into dileptons, which are converted to lower limits on the resonance mass, up to 4.1 TeV for the E-6 -motivated Z(X)'. Lower limits on the qqll contact interaction scale are set between 2.4 TeV and 40 TeV, depending on the model.

    • A search is presented for the pair production of heavy vector-like T quarks, primarily targeting the T quark decays to a W boson and a b-quark. The search is based on 36: 1 fb(-1) of pp collisions at root s = 13TeV recorded in 2015 and 2016 with the ATLAS detector at the CERN Large Hadron Collider. Data are analysed in the lepton-plus-jets final state, including at least one b-tagged jet and a large-radius jet identified as originating from the hadronic decay of a high-momentum W boson. No significant deviation from the Standard Model expectation is observed in the reconstructed T mass distribution. The observed 95% confidence level lower limit on the T mass are 1350 GeV assuming 100% branching ratio to Wb. In the SU(2) singlet scenario, the lower mass limit is 1170 GeV. This search is also sensitive to a heavy vector-like B quark decaying to Wt and other final states. The results are thus reinterpreted to provide a 95% con fidence level lower limit on the B quark mass at 1250 GeV assuming 100% branching ratio to Wt; in the SU(2) singlet scenario, the limit is 1080 GeV. Mass limits on both T and B production are also set as a function of the decay branching ratios. The 100% branching ratio limits are found to be applicable to heavy vector-like Y and X production that decay to Wb and Wt, respectively.

    • A search for the supersymmetric partners of the Standard Model bottom and top quarks is presented. The search uses 36.1 fb(-1) of pp collision data at root s = 13 TeV collected by the ATLAS experiment at the Large Hadron Collider. Direct production of pairs of bottom and top squarks ((b) over bar (1) and (t) over bar (1)) is searched for in final states with b-tagged jets and missing transverse momentum. Distinctive selections are de fi ned with either no charged leptons (electrons or muons) in the fi nal state, or one charged lepton. The zero-lepton selection targets models in which the (b) over bar (1) is the lightest squark and decays via (b) over bar (1) -> b((chi) over bar1)(0), where (chi) over bar (0)(1) is the lightest neutralino. The one-lepton fi nal state targets models where bottom or top squarks are produced and can decay into multiple channels, (b) over bar (1) -> b((chi) over bar1)(0) and (b) over bar (1) -> b((chi) over bar1)(+/-), or (t) over bar (1) -> t((chi) over bar1)(0) and (t) over bar (1) -> b((chi) over bar1)(+/-), where (X) over bar (+/-)(1) is the lightest chargino and the mass difference m((chi) over bar1)(+/-) - m((chi) over bar1)(0) is set to 1 GeV. No excess above the expected Standard Model background is observed. Exclusion limits at 95% con fi dence level on the mass of third-generation squarks are derived in various supersymmetry-inspired simpli fi ed models.

    • The analysis of the momentum difference between charged hadrons in high-energy proton-proton collisions is performed in order to study coherent particle production. The observed correlation pattern agrees with a model of a helical QCD string fragmenting into a chain of ground-state hadrons. A threshold momentum difference in the production of adjacent pairs of charged hadrons is observed, in agreement with model predictions. The presence of low-mass hadron chains also explains the emergence of charge-combination-dependent two-particle correlations commonly attributed to Bose-Einstein interference. The data sample consists of 190 mu b(-1) of minimum-bias events collected with proton-proton collisions at a center-of-mass energy root s = 7 TeV in the early low-luminosity data taking with the ATLAS detector at the LHC.

    • A search for heavy pseudoscalar (A) and scalar (H) Higgs bosons decaying into a top quark pair (tt) has been performed with 20.3 fb-1 of proton-proton collision data collected by the ATLAS experiment at the Large Hadron Collider at a center-of-mass energy s=8 TeV. Interference effects between the signal process and standard model tt production, which are expected to distort the signal shape from a single peak to a peak-dip structure, are taken into account. No significant deviation from the standard model prediction is observed in the tt invariant mass spectrum in final states with an electron or muon, large missing transverse momentum, and at least four jets. The results are interpreted within the context of a type-II two-Higgs-doublet model. Exclusion limits on the signal strength are derived as a function of the mass mA/H and the ratio of the vacuum expectation values of the two Higgs fields, tanβ, for mA/H>500 GeV. © 2017 CERN.

    • The ATLAS inner detector comprises three different sub-detectors: the pixel detector, the silicon strip tracker, and the transition-radiation drift-tube tracker. The Insertable B-Layer, a new innermost pixel layer, was installed during the shutdown period in 2014, together with modifications to the layout of the cables and support structures of the existing pixel detector. The material in the inner detector is studied with several methods, using a low-luminosity s=13 TeV pp collision sample corresponding to around 2.0 nb-1 collected in 2015 with the ATLAS experiment at the LHC. In this paper, the material within the innermost barrel region is studied using reconstructed hadronic interaction and photon conversion vertices. For the forward rapidity region, the material is probed by a measurement of the efficiency with which single tracks reconstructed from pixel detector hits alone can be extended with hits on the track in the strip layers. The results of these studies have been taken into account in an improved description of the material in the ATLAS inner detector simulation, resulting in a reduction in the uncertainties associated with the charged-particle reconstruction efficiency determined from simulation. © 2017 CERN.

    • The EISCAT Scientifi c Association, together with a number of collaborating institutions, has recently completed a feasibility and design study for an enhanced performance research radar facility to replace the existing EISCAT UHF and VHF systems. This study was supported by EU Sixth-Framework funding. The new radar retains the powerful multi-static geometry of the EISCAT UHF, but will employ phased arrays, direct-sampling receivers, and digital beamforming and beam steering. Design goals include, inter alia, a tenfold improvement in temporal and spatial resolution, an extension of the instantaneous measurement of full-vector ionospheric drift velocities from a single point to the entire altitude range of the radar, and an imaging capability to resolve small-scale structures. Prototype receivers and beamformers are currently being tested on a 48-element, 224 MHz array (the "Demonstrator") erected at the Kiruna EISCAT site, using the EISCAT VHF transmitter as an illuminator.

    • Bose-Einstein correlations between identified charged pions are measured for p+Pb collisions at root s(NN) = 5.02 TeV using data recorded by the ATLAS detector at the CERN Large Hadron Collider corresponding to a total integrated luminosity of 28 nb(-1). Pions are identified using ionization energy loss measured in the pixel detector. Two-particle correlation functions and the extracted source radii are presented as a function of collision centrality as well as the average transverse momentum (k(T)) and rapidity (y*(pi pi)) of the pair. Pairs are selected with a rapidity -2 < y*(pi pi) < 1 and with an average transverse momentum 0.1 < k(T) < 0.8 GeV. The effect of jet fragmentation on the two-particle correlation function is studied, and a method using opposite-charge pair data to constrain its contributions to the measured correlations is described. The measured source sizes are substantially larger in more central collisions and are observed to decrease with increasing pair k(T). A correlation of the radii with the local charged-particle density is demonstrated. The scaling of the extracted radii with the mean number of participating nucleons is also used to compare a selection of initial-geometry models. The cross term R-ol is measured as a function of rapidity, and a nonzero value is observed with 5.1 sigma combined significance for -1 < y*pi pi < 1 in the most central events.

    • Ratios of top-quark pair to Z-boson cross sections measured from proton-proton-collisions at the LHC centre-of-mass energies of root S = 13 TeV, 8 TeV, and 7 TeV are presented by the ATLAS Collaboration. Single ratios, at a given root S for the two processes and at different root S , for each process, as well as double ratios of the two processes at different root S , are evaluated. The ratios are constructed using previously published ATLAS measurements of the t (t) over bar and Z-boson production cross sections, corrected to a common phase space where required, and a new analysis of Z -> l(+)l(-) where l = e, mu at root S = 13 TeV performed with data collected in 2015 with an integrated luminosity of 3.2 fb(-1). Correlations of systematic uncertainties are taken into account when evaluating the uncertainties in the ratios. The correlation model is also used to evaluate the combined cross section of the Z -> e (+) e (-) and the Z -> mu (+) mu (-) channels for each value. The results are compared to calculations performed at next-to-next-to-leading-order accuracy using recent sets of parton distribution functions. The data demonstrate significant power to constrain the gluon distribution function for the Bjorken-x values near 0.1 and the light-quark sea for x < 0.02.

    • This article presents searches for the Z gamma decay of the Higgs boson and for narrow high-mass resonances decaying to Z gamma, exploiting Z boson decays to pairs of electrons or muons. The data analysis uses 36.1 fb(-1) of pp collisions at root s = 13 recorded by the ATLAS detector at the CERN Large Hadron Collider. The data are found to be consistent with the expected Standard Model background. The observed (expected - assuming Standard Model pp -> H -> Z gamma production and decay) upper limit on the production cross section times the branching ratio for pp -> H -> Z gamma is 6.6. (5.2) times the Standard Model prediction at the 95% confidence level for a Higgs boson mass of 125.09 GeV. In addition, upper limits are set on the production cross section times the branching ratio as a function of the mass of a narrow resonance between 250 GeV and 2.4 TeV, assuming spin-0 resonances produced via gluon-gluon fusion, and spin-2 resonances produced via gluon-gluon or quark-antiquark initial states. For high-mass spin-0 resonances, the observed (expected) limits vary between 88 fb (61 fb) and 2.8 fb (2.7 fb) for the mass range from 250 GeV to 2.4 TeV at the 95% confidence level.

  • In vivo white matter microstructure in adolescents with early-onset psychosis : a multi-site mega-analysis

    • Emerging evidence suggests brain white matter alterations in adolescents with early-onset psychosis (EOP; age of onset <18 years). However, as neuroimaging methods vary and sample sizes are modest, results remain inconclusive. Using harmonized data processing protocols and a mega-analytic approach, we compared white matter microstructure in EOP and healthy controls using diffusion tensor imaging (DTI). Our sample included 321 adolescents with EOP (median age=16.6 years, interquartile range (IQR)=2.14, 46.4% females) and 265 adolescent healthy controls (median age=16.2 years, IQR=2.43, 57.7% females) pooled from nine sites. All sites extracted mean fractional anisotropy (FA), mean diffusivity (MD), radial diffusivity (RD), and axial diffusivity (AD) for 25 white matter regions of interest per participant. ComBat harmonization was performed for all DTI measures to adjust for scanner differences. Multiple linear regression models were fitted to investigate case-control differences and associations with clinical variables in regional DTI measures. We found widespread lower FA in EOP compared to healthy controls, with the largest effect sizes in the superior longitudinal fasciculus (Cohen's d=0.37), posterior corona radiata (d=0.32), and superior fronto-occipital fasciculus (d=0.31). We also found widespread higher RD and more localized higher MD and AD. We detected significant effects of diagnostic subgroup, sex, and duration of illness, but not medication status. Using the largest EOP DTI sample to date, our findings suggest a profile of widespread white matter microstructure alterations in adolescents with EOP, most prominently in male individuals with early-onset schizophrenia and individuals with a shorter duration of illness.

    • Results are presented from a series of parametric experimental and analytical studies of the behaviour of dense gravity currents along rotating, up-sloping, wedge-shaped channels. High resolution density profile measurements at fixed cross-and along-channel locations reveal the outflowing bottom gravity currents to adjust to quasi-steady, geostrophically-balanced conditions along the channels, with the outflow layer thickness and cross-channel interface slope shown to scale with the inlet Burger number for all experimental conditions tested. A general analytical solution to the classic rotating hydraulics problem has been developed under the assumption of inviscid, zero-potential-vorticity conditions to model dense water flow through a triangular constriction and thus simulate the vee-channel configurations under consideration. Predictions from this zero-PV model are shown to provide good overall quantitative agreement with experimental measurements obtained both under hydraulically-controlled conditions at the channel exit and for subcritical conditions generated along the channel length. Quantitative discrepancies between measurements and analytical predictions are attributed primarily to assumptions and limitations associated with the zero-PV modelling approach adopted, as well as the to the rapid adjustment in outflow characteristics as the channel exit is approached, as characterised by the along-channel variation in densimetric Froude number for the outflows.

    • The aim of this thesis was to estimate and possibly quantify ocean flow by utilizing conventional and novel observational methods as well as model results. Motionally induced voltages, from a cable-based observational system in the Baltic Sea, were analysed to determine their utility for ocean monitoring. The data set was examined as regards the influence of single- and multi-layer flow. Correlation analyses undertaken in the first study showed that the geoelectric installation is capable of providing good estimates of the net flow across the Visby-Västervik transect. The second study focused on possible effects of multi-layer flow on the signal. Comparisons were made with tidal-gauge geostrophic flow estimates, and a good agreement was found, except for a few brief winter periods characterized by significant discrepancies. The velocity fields from a three-dimensional model showed that these events coincided with strong surface and bottom currents, and hence the attenuated voltage signal was suggested as being caused by the non-uniform velocity distribution.The third study dealt with the deep-water flow through the Understen-Märket trench. Observational data indicated that this flow could be described by applying hydraulic theory. Since the passage is narrow compared to the internal Rossby radius of deformation, rotational effects could be neglected to lowest order. The theoretical predictions proved to agree well with the observational results.The final study examined the effects of the heat flux and the wind forcing on the circulation in Bahía de Concepción, Chile, where three field surveys were undertaken during the extended austral summer 2002. Hydrographic and current measurements were compared to local tidal-gauge records. Rough estimates of the barotropic and the baroclinic flow across the transect indicated an unusual vortex circulation during periods of weak wind forcing and strong surface heating; results which were corroborated by numerical simulations.

  • The Role of Interferon-γ in Autoimmune Polyendocrine Syndrome Type 1.

    • Autoimmune polyendocrine syndrome type 1 (APS-1) is a life-threatening, autosomal recessive syndrome caused by autoimmune regulator (AIRE) deficiency. In APS-1, self-reactive T cells escape thymic negative selection, infiltrate organs, and drive autoimmune injury. The effector mechanisms governing T-cell-mediated damage in APS-1 remain poorly understood.We examined whether APS-1 could be classified as a disease mediated by interferon-γ. We first assessed patients with APS-1 who were participating in a prospective natural history study and evaluated mRNA and protein expression in blood and tissues. We then examined the pathogenic role of interferon-γ using Aire-/-Ifng-/- mice and Aire-/- mice treated with the Janus kinase (JAK) inhibitor ruxolitinib. On the basis of our findings, we used ruxolitinib to treat five patients with APS-1 and assessed clinical, immunologic, histologic, transcriptional, and autoantibody responses.Patients with APS-1 had enhanced interferon-γ responses in blood and in all examined autoimmunity-affected tissues. Aire-/- mice had selectively increased interferon-γ production by T cells and enhanced interferon-γ, phosphorylated signal transducer and activator of transcription 1 (pSTAT1), and CXCL9 signals in multiple organs. Ifng ablation or ruxolitinib-induced JAK-STAT blockade in Aire-/- mice normalized interferon-γ responses and averted T-cell infiltration and damage in organs. Ruxolitinib treatment of five patients with APS-1 led to decreased levels of T-cell-derived interferon-γ, normalized interferon-γ and CXCL9 levels, and remission of alopecia, oral candidiasis, nail dystrophy, gastritis, enteritis, arthritis, Sjögren's-like syndrome, urticaria, and thyroiditis. No serious adverse effects from ruxolitinib were identified in these patients.Our findings indicate that APS-1, which is caused by AIRE deficiency, is characterized by excessive, multiorgan interferon-γ-mediated responses. JAK inhibition with ruxolitinib in five patients showed promising results. (Funded by the National Institute of Allergy and Infectious Diseases and others.).

    • Background: The observational relationship between obesity and periodontitis is widely known, yet causal evidence is lacking. Our objective was to investigate causal associations between periodontitis and body mass index (BMI). Methods: We performed Mendelian randomization analyses with BMI-associated loci combined in a genetic risk score (GRS) as the instrument for BMI. All analyses were conducted within the Gene-Lifestyle Interactions and Dental Endpoints (GLIDE) Consortium in 13 studies from Europe and the USA, including 49 066 participants with clinically assessed (seven studies, 42.1% of participants) and self-reported (six studies, 57.9% of participants) periodontitis and genotype data (17 672/31 394 with/without periodontitis); 68 761 participants with BMI and genotype data; and 57 871 participants (18 881/38 990 with/without periodontitis) with data on BMI and periodontitis. Results: In the observational meta-analysis of all participants, the pooled crude observational odds ratio (OR) for periodontitis was 1.13 [95% confidence interval (CI): 1.03, 1.24] per standard deviation increase of BMI. Controlling for potential confounders attenuated this estimate (OR = 1.08; 95% CI: 1.03, 1.12). For clinically assessed periodontitis, corresponding ORs were 1.25 (95% CI: 1.10, 1.42) and 1.13 (95% CI: 1.10, 1.17), respectively. In the genetic association meta-analysis, the OR for periodontitis was 1.01 (95% CI: 0.99, 1.03) per GRS unit (per one effect allele) in all participants and 1.00 (95% CI: 0.97, 1.03) in participants with clinically assessed periodontitis. The instrumental variable meta-analysis of all participants yielded an OR of 1.05 (95% CI: 0.80, 1.38) per BMI standard deviation, and 0.90 (95% CI: 0.56, 1.46) in participants with clinical data. Conclusions: Our study does not support total adiposity as a causal risk factor for periodontitis, as the point estimate is very close to the null in the causal inference analysis, with wide confidence intervals.

    • Resolving the spatial distribution of the human proteome at a subcellular level can greatly increase our understanding of human biology and disease. Here we present a comprehensive image-based map of subcellular protein distribution, the Cell Atlas, built by integrating transcriptomics and antibody-based immunofluorescence microscopy with validation by mass spectrometry. Mapping the in situ localization of 12,003 human proteins at a single-cell level to 30 subcellular structures enabled the definition of the proteomes of 13 major organelles. Exploration of the proteomes revealed single-cell variations in abundance or spatial distribution and localization of about half of the proteins to multiple compartments. This subcellular map can be used to refine existing protein-protein interaction networks and provides an important resource to deconvolute the highly complex architecture of the human cell.

    • Coats plus is a highly pleiotropic disorder particularly affecting the eye, brain, bone and gastrointestinal tract. Here, we show that Coats plus results from mutations in CTC1, encoding conserved telomere maintenance component 1, a member of the mammalian homolog of the yeast heterotrimeric CST telomeric capping complex. Consistent with the observation of shortened telomeres in an Arabidopsis CTC1 mutant and the phenotypic overlap of Coats plus with the telomeric maintenance disorders comprising dyskeratosis congenita, we observed shortened telomeres in three individuals with Coats plus and an increase in spontaneous gamma H2AX-positive cells in cell lines derived from two affected individuals. CTC1 is also a subunit of the alpha-accessory factor (AAF) complex, stimulating the activity of DNA polymerase-alpha primase, the only enzyme known to initiate DNA replication in eukaryotic cells.     • We describe the open-source global fitting package GAMBIT: the Global And Modular Beyond-the-Standard-Model Inference Tool. GAMBIT combines extensive calculations of observables and likelihoods in particle and astroparticle physics with a hierarchical model database, advanced tools for automatically building analyses of essentially any model, a flexible and powerful system for interfacing to external codes, a suite of different statistical methods and parameter scanning algorithms, and a host of other utilities designed to make scans faster, safer and more easily-extendible than in the past. Here we give a detailed description of the framework, its design and motivation, and the current models and other specific components presently implemented in GAMBIT. Accompanying papers deal with individual modules and present flrst GAMBIT results. GAMBIT can be downloaded from gambit.hepforge.org.

    • In Ref. (GAMBIT Collaboration: Athron et. al., Eur. Phys. J. C. arXiv: 1705.07908, 2017) we introduced the global-fitting framework GAMBIT. In this addendum, we describe a new minor version increment of this package. GAMBIT 1.1 includes full support for Mathematica backends, which we describe in some detail here. As an example, we backend SUSYHD (Vega and Villadoro, JHEP 07: 159, 2015), which calculates the mass of the Higgs boson in the MSSM from effective field theory. We also describe updated likelihoods in PrecisionBit and DarkBit, and updated decay data included in DecayBit.

    • BACKGROUND: Smoking and nicotine exposure increase insulin resistance and the risk of type 2 diabetes. Swedish smokeless tobacco (snus) is high in nicotine, and its use is prevalent in Scandinavian countries, but few studies have investigated snus use in relation to diabetes risk.OBJECTIVE: To explore the association between snus use and risk of type 2 diabetes using pooled data from five cohorts.METHODS: Analyses were based on prospective studies conducted between 1990 and 2013 including 54 531 never-smoking men and 2441 incident cases of type 2 diabetes identified through screening, self-reporting and hospital and prescription registries. Hazard ratios (HRs) and 95% confidence intervals (CIs) were assessed and adjusted for age, body mass index, educational level, alcohol consumption and physical activity.RESULTS: Compared to never users, the HR of type 2 diabetes was 1.15 (95% CI: 1.00-1.32) in current users of snus. In individuals consuming 5-6 boxes per week, the HR was 1.42 (95% CI: 1.07-1.87); in those consuming ≥7 boxes per week, the HR was 1.68 (95% CI: 1.17-2.41). Each additional box of snus consumed per week yielded an HR of 1.08 (95% CI: 1.01-1.16).CONCLUSION: Our findings indicate that high consumption of snus is a risk factor for type 2 diabetes. The risk was similar to that in smokers, implying that smokers will not reduce their risk of type 2 diabetes by changing to snus use. The results also support the notion that nicotine increases the risk of type 2 diabetes.

  • Is Increased Normal White Matter Glutamate Concentration a Precursor of Gliosis and Disease Progression in Multiple Sclerosis?

    • Background: The multiple sclerosis (MS) severity scale (MSSS) is a new scoring procedure to clinically characterize the rate of disease progression in MS, rather than the disability of the patient. The latter is often characterized using the expanded disability status score (EDSS). The progress rate of the disease, magnetic resonance imaging (MRI)-based measures of ‘black hole lesions’, and atrophy have all been shown to be predicted well by MSSS. In this study we investigated possible relationships between brain metabolite concentrations, measured using proton (1H) magnetic resonance spectroscopy (MRS), and MSSS. Purpose: Our aims were to quantitatively investigate the metabolite concentrations in normal appearing white matter (NAWM) in MS-patients, and also to investigate possible correlations between disease subtype, EDSS and MSSS and metabolite concentrations. To minimize the interference from lesion contamination in the MRS measurement, a refined novel analysis procedure had to be developed in order to correct for partial volume effects in tissues near plaques. Materials and Methods: Forty eight patients with Clinically Definite MS (CDMS), and 18 normal control subjects (NC) were included retrospectively from several MRS studies. T1, T2, and proton density MRI, and four white matter 1H MRS single voxel PRESS (Point-REsolved SpectroScopy) spectra were acquired in each subject using echo time 35 ms and repetition time 6000 ms on a 1.5 T MR-scanner. A total of 108 examinations were acquired from patients and 18 from NC. Absolutely quantified NAWM metabolite concentrations were determined using a mixed linear model (MLM) analysis that included the degree of T2 lesion contamination in each voxel. The T2 lesion contamination of the MRS voxels was also used as an estimate of ‘lesion load’ at each exam. The corrected metabolite concentrations were then correlated with clinical measures of the patients’ status, including EDSS and MSSS. Results: The axonal marker N-acetyl aspartate (NAA) did not correlate with either EDSS or MSSS. The glial cell markers creatine and myo-inositol correlated positively with EDSS. Creatine and glutamate correlated positively with MSSS. The ‘estimated lesion load’ correlated positively not only with EDSS, but also with the number of bouts since disease onset. Importantly, it did not correlate with MSSS. Conclusion: The most interesting findings were the unchanged concentrations of NAA, and the concomitant increase of creatine and myo-inositol during the course of disease progression in MSpatients. These not only indicated a constant axonal density, but also that a simultaneous development of gliosis occurred. These processes are most likely linked to demyelination, as well as development of white matter atrophy, a process in which the demyelinated volume is replaced by the surrounding tissue leading to a net loss of white matter. As a consequence of this process, axons in NAWM are probably damaged, which leads to a higher concentration of glia cells relative to the axonal volume. The positive correlation that was found between MSSS, and the glutamate and creatine concentrations in NAWM, in combination with a complete lack of correlation between lesion load and MSSS, suggests that altered glutamate metabolism, and subsequent demyelination and gliosis, is an important pathophysiological mechanism in MS.

    • Early-onset psychosis disorders are serious mental disorders arising before the age of 18 years. Here, we investigate the largest neuroimaging dataset, to date, of patients with early-onset psychosis and healthy controls for differences in intracranial and subcortical brain volumes. The sample included 263 patients with early-onset psychosis (mean age: 16.4 ± 1.4 years, mean illness duration: 1.5 ± 1.4 years, 39.2% female) and 359 healthy controls (mean age: 15.9 ± 1.7 years, 45.4% female) with magnetic resonance imaging data, pooled from 11 clinical cohorts. Patients were diagnosed with early-onset schizophrenia (n = 183), affective psychosis (n = 39), or other psychotic disorders (n = 41). We used linear mixed-effects models to investigate differences in intracranial and subcortical volumes across the patient sample, diagnostic subgroup and antipsychotic medication, relative to controls. We observed significantly lower intracranial (Cohen's d = −0.39) and hippocampal (d = −0.25) volumes, and higher caudate (d = 0.25) and pallidum (d = 0.24) volumes in patients relative to controls. Intracranial volume was lower in both early-onset schizophrenia (d = −0.34) and affective psychosis (d = −0.42), and early-onset schizophrenia showed lower hippocampal (d = −0.24) and higher pallidum (d = 0.29) volumes. Patients who were currently treated with antipsychotic medication (n = 193) had significantly lower intracranial volume (d = −0.42). The findings demonstrate a similar pattern of brain alterations in early-onset psychosis as previously reported in adult psychosis, but with notably low intracranial volume. The low intracranial volume suggests disrupted neurodevelopment in adolescent early-onset psychosis.

    • Context. In many plasmas, long-lived metastable atomic levels are depopulated by collisions (quenched) before they decay radiatively. In low-density regions, however, the low collision rate may allow depopulation by electric dipole (E1) forbidden radiative transitions, so-called forbidden lines (mainly M1 and E2 transitions). If the atomic transition data are known, these lines are indicators of physical plasma conditions and used for abundance determination. Aims. Transition rates can be derived by combining relative intensities between the decay channels, so-called branching fractions (BFs), and the radiative lifetime of the common upper level. We use this approach for forbidden [Sc II] lines, along with new calculations. Methods. Neither BFs for forbidden lines, nor lifetimes of metastable levels, are easily measured in a laboratory. Therefore, astrophysical BFs measured in Space Telescope Imaging Spectrograph (STIS) spectra of the strontium filament of Eta Carinae are combined with lifetime measurements using a laser probing technique on a stored ion-beam (CRYRING facility, MSL, Stockholm). These quantities are used to derive the absolute transition rates (A-values). New theoretical transition rates and lifetimes are calulated using the CIV3 code. Results. We report experimental lifetimes of the Sc II levels 3d(2) a(3)P(0,1,2) with lifetimes 1.28, 1.42, and 1.24 s, respectively, and transition rates for lines from these levels down to 3d4s a(3)D in the region 8270-8390 angstrom. These are the most important forbidden [Sc II] transitions. New calculations for lines and metastable lifetimes are also presented, and are in good agreement with the experimental data.

    • The deepest connection between the Bothnian Sea and the Baltic Proper is the narrow Understen-Märket trench with a threshold depth of around 90 m. The deep-water flow through this passage, which is of great importance for the hydrographic state of the entire Gulf of Bothnia, was surveyed by the R/V Aranda in October 2004. On the basis of these field results as well as climatological data, it has been concluded that the deep-water flow can be described using a hydraulic framework applied to a channel of parabolic cross-section. The Understen-Märket trench is sufficiently narrow to, in principle, permits neglect of the Coriolis force. Since it may prove useful for other systems, the study, however, also includes the analysis and evaluation of a scheme to determine rotational first-order corrections to controlled transports predicted using standard non-rotating hydraulic theory.

    • This paper summarizes the recent activities of the Chromosome-Centric Human Proteome Project (C-HPP) consortium, which develops new technologies to identify yet-to-be annotated proteins (termed "missing proteins") in biological samples that lack sufficient experimental evidence at the protein level for confident protein identification. The C-HPP also aims to identify new protein forms that may be caused by genetic variability, post-translational modifications, and alternative splicing. Proteogenomic data integration forms the basis of the C-HPP's activities; therefore, we have summarized some of the key approaches and their roles in the project. We present new analytical technologies that improve the chemical space and lower detection limits coupled to bioinformatics tools and some publicly available resources that can be used to improve data analysis or support the development of analytical assays. Most of this paper's content has been compiled from posters, slides, and discussions presented in the series of C-HPP workshops held during 2014. All data (posters, presentations) used are available at the C-HPP Wild (http://c-hpp.webhosting.rug.nl/) and in the Supporting Information.
