  • Pan-cancer analysis of whole genomes

    • Cancer is driven by genetic change, and the advent of massively parallel sequencing has enabled systematic documentation of this variation at the whole-genome scale1–3. Here we report the integrative analysis of 2,658 whole-cancer genomes and their matching normal tissues across 38 tumour types from the Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium of the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA). We describe the generation of the PCAWG resource, facilitated by international data sharing using compute clouds. On average, cancer genomes contained 4–5 driver mutations when combining coding and non-coding genomic elements; however, in around 5% of cases no drivers were identified, suggesting that cancer driver discovery is not yet complete. Chromothripsis, in which many clustered structural variants arise in a single catastrophic event, is frequently an early event in tumour evolution; in acral melanoma, for example, these events precede most somatic point mutations and affect several cancer-associated genes simultaneously. Cancers with abnormal telomere maintenance often originate from tissues with low replicative activity and show several mechanisms of preventing telomere attrition to critical levels. Common and rare germline variants affect patterns of somatic mutation, including point mutations, structural variants and somatic retrotransposition. A collection of papers from the PCAWG Consortium describes non-coding mutations that drive cancer beyond those in the TERT promoter4; identifies new signatures of mutational processes that cause base substitutions, small insertions and deletions and structural variation5,6; analyses timings and patterns of tumour evolution7; describes the diverse transcriptional consequences of somatic mutation on splicing, expression levels, fusion genes and promoter activity8,9; and evaluates a range of more-specialized features of cancer genomes8,10–18.

  • Similar Clinical Course and Significance of Circulating Innate and Adaptive Immune Cell Counts in STEMI and COVID-19
  • 2020
  • Ingår i: Journal of clinical medicine. - : MDPI AG. - 2077-0383. ; 9:11
  • Tidskriftsartikel (refereegranskat)abstract
    • This study aimed to assess the time course of circulating neutrophil and lymphocyte counts and their ratio (NLR) in ST-segment elevation myocardial infarction (STEMI) and coronavirus disease (COVID)-19 and explore their associations with clinical events and structural damage. Circulating neutrophil, lymphocyte and NLR were sequentially measured in 659 patients admitted for STEMI and in 103 COVID-19 patients. The dynamics detected in STEMI (within a few hours) were replicated in COVID-19 (within a few days). In both entities patients with events and with severe structural damage displayed higher neutrophil and lower lymphocyte counts. In both scenarios, higher maximum neutrophil and lower minimum lymphocyte counts were associated with more events and more severe organ damage. NLR was higher in STEMI and COVID-19 patients with the worst clinical and structural outcomes. A canonical deregulation of the immune response occurs in STEMI and COVID-19 patients. Boosted circulating innate (neutrophilia) and depressed circulating adaptive immunity (lymphopenia) is associated with more events and severe organ damage. A greater understanding of these critical illnesses is pivotal to explore novel alternative therapies.

  • A measurement of the branching fractions of the b-quark into charged and neutral b-hadrons
  • 2003
  • Ingår i: Physics Letters. Section B: Nuclear, Elementary Particle and High-Energy Physics. - : Elsevier BV. - 0370-2693. ; 576:1-2, s. 29-42
  • Tidskriftsartikel (refereegranskat)abstract
    • The production fractions of charged and neutral b-hadrons in b-quark events from Z(0) decays have been measured with the DELPHI detector at LEP. An algorithm has been developed, based on a neural network, to estimate the charge of the weakly-decaying b-hadron by distinguishing its decay products from particles produced at the primary vertex. From the data taken in the years 1994 and 1995, the fraction of (b) over bar -quarks fragmenting into positively charged weakly-decaying b-hadrons has been measured to be: f(+) = (42.09+/-0.82(stat)+/-0.89(syst))%. Subtracting the rates for charged Xi(b)(+) and Omega(b)(+) baryons gives the production fraction of B+ mesons: f(Bu) = (40.99+/-0.82(stat)+/-1.11 (syst)) %.

  • A precise measurement of the B+, B-0 and mean b-hadron lifetime with the DELPHI detector at LEP I
  • 2004
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 33:3, s. 307-324
  • Tidskriftsartikel (refereegranskat)abstract
    • Final results from the DELPHI Collaboration on the lifetime of B+ and B-0 mesons and the mean b-hadron lifetime, are presented using the data collected at the Z(0) peak in 1994 and 1995. Elaborate, inclusive, secondary vertexing methods have been employed to ensure a b-hadron reconstruction with good efficiency. To separate samples of B+ and B-0 mesons, high performance neural network techniques are used that achieve very high purity signals. The results obtained are: tau(B+) = 1.624+/-0.014 (stat)+/-0.018 (syst) ps tau(B)0 = 1.531+/-0.021 (stat)+/-0.031 (syst) ps tau(B+)/tau(B)0 = 1.060+/-0.021 (stat)+/-0.024 (syst) and for the average b-hadron lifetime: taub/tau(B)0 = 1.570+/-0.005 (stat)+/-0.008 (syst) ps.

  • A precise measurement of the tau lifetime
  • 2004
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 36:3, s. 283-296
  • Tidskriftsartikel (refereegranskat)abstract
    • The tau lepton lifetime has been measured with the e(+) e(-) --> tau(+) tau(-) events collected by the DELPHI detector at LEP in the years 1991 - 1995. Three different methods have been exploited, using both one-prong and three-prong tau decay channels. Two measurements have been made using events in which both taus decay to a single charged particle. Combining these measurements gave tau(tau) ( 1 prong) = 291.8 +/- 2.3(stat) +/- 1.5(sys) fs. A third measurement using taus which decayed to three charged particles yielded tau(tau) (3 prong) = 288.6 +/- 2.4(stat) +/- 1.3(sys) fs. These were combined with previous DELPHI results to measure the tau lifetime, using the full LEP1 data sample, to be tau(tau) = 290.9 +/- 1.4(stat) +/- 1.0(sys) fs.

  • A study of the energy evolution of event shape distributions and their means with the DELPHI detector at LEP
  • 2003
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 29:3, s. 285-312
  • Tidskriftsartikel (refereegranskat)abstract
    • Infrared and collinear safe event shape distributions and their mean values are determined in e(+)e(-) collisions at centre-of-mass energies between 45 and 202GeV. A phenomenological analysis based on power correction models including hadron mass effects for both differential distributions and mean values is presented. Using power corrections, alpha(s) is extracted from the mean values and shapes. In an alternative approach, renormalisation group invariance (RGI) is used as an explicit constraint, leading to a consistent description of mean values without the need for sizeable power corrections. The QCD beta-function is precisely measured using this approach. From the DELPHI data on Thrust, including data from low energy experiments, one finds beta(0) = 7.86 +/- 0.32 for the one loop coefficient of the beta-function or, assuming QCD, n(f) = 4.75 +/- 0.44 for the number of active flavours. These values agree well with the QCD expectation of beta(0) = 7.67 and n(f) 5. A direct measurement of the full logarithmic energy slope excludes light gluinos with a mass below 5GeV.

  • Coherent soft particle production in Z decays into three jets
  • 2005
  • Ingår i: Physics Letters. Section B: Nuclear, Elementary Particle and High-Energy Physics. - : Elsevier BV. - 0370-2693. ; 605:1-2, s. 37-48
  • Tidskriftsartikel (refereegranskat)abstract
    • Low-energy particle production perpendicular to the event plane in three-jet events produced in Z decays in e(+)e(-) annihilation is measured and compared to that perpendicular to the event axis in two-jet events. The topology dependence of the hadron production ratio is found to agree with a leading-order QCD prediction. This agreement and especially the need for the presence of a destructive interference term gives evidence for the coherent nature of gluon radiation. Hadron production in three-jet events is found to be directly proportional to a single topological scale function of the inter-jet angles. The slope of the dependence of the multiplicity with respect to the topological scale was measured to be 2.211 +/- 0.014(stat.) +/- 0.053(syst.) in good agreement with the expectation given by the colour-factor ratio C-A/C-F = 9/4. This result strongly supports the assumption of local parton-hadron duality, LPHD, at low hadron momentum.

  • Determination of A(FB)(b) at the Z pole using inclusive charge reconstruction and lifetime tagging
  • 2005
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 40:1, s. 1-25
  • Tidskriftsartikel (refereegranskat)abstract
    • A novel high precision method measures the b-quark forward-backward asymmetry at the Z pole on a sample of 3,560,890 hadronic events collected with the DELPHI detector in 1992 to 2000. An enhanced impact parameter tag provides a high purity b sample. For event hemispheres with a reconstructed secondary vertex the charge of the corresponding quark or anti-quark is determined using a neural network which combines in an optimal way the full available charge information from the vertex charge, the jet charge and from identified leptons and hadrons. The probability of correctly identifying b-quarks and anti-quarks is measured on the data themselves comparing the rates of double hemisphere tagged like-sign and unlike-sign events. The b-quark forward-backward asymmetry is determined from the differential asymmetry, taking small corrections due to hemisphere correlations and background contributions into account. The results for different centre-of-mass energies are: A(FB)(b) ( 89.449 GeV) = 0.0637 +/- 0.0143( stat.) +/- 0.0017( syst.), A(FB)(b) ( 91.231 GeV) = 0.0958 +/- 0.0032( stat.) +/- 0.0014( syst.), A(FB)(b) ( 92.990 GeV) = 0.1041 +/- 0.0115( stat.) +/- 0.0024( syst.). Combining these results yields the b-quark pole asymmetry A(FB)(b0) = 0.0972 +/- 0.0030( stat.) +/- 0.0014( syst.).

  • Determination of heavy quark non-perturbative parametersfrom spectral moments in semileptonic B decays
  • 2006
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044 .- 1434-6052. ; 45:1, s. 35-59
  • Tidskriftsartikel (refereegranskat)abstract
    • Moments of the hadronic invariant mass and of the lepton energy spectra in semileptonic B decays have been determined with the data recorded by the DELPHI detector at LEP. From measurements of the inclusive b-hadron semileptonic decays, and imposing constraints from other measurements on b- and c-quark masses, the first three moments of the lepton energy distribution and of the hadronic mass distribution, have been used to determine parameters which enter into the extraction of vertical bar V-cb vertical bar from the measurement of the inclusive b-hadron semileptonic decay width. The values obtained in the kinetic scheme are: m(b)(1 GeV) = 4.591 +/- 0.062 +/- 0.039 +/- 0.005 GeV/c(2), m(c)(1 GeV) = 1.170 +/- 0.093 +/- 0.055 +/- 0.005 GeV/c(2), m(pi)(2) (1 GeV) = 0.399 +/- 0.048 +/- 0.034 +/- 0.087 GeV2, (p) over tilde (3)(D) = 0.053 +/- 0.017 +/- 0.011 +/- 0.026 GeV3, and include corrections at order 1/m(b)(3). Using these results, and present measurements of the inclusive semileptonic decay partial width of b-hadrons at LEP, an accurate determination of vertical bar V-cb vertical bar is obtained: vertical bar V-cb vertical bar = 0.0421 x (1 +/- 0.014 (meas center dot) +/- 0.014 (fit) +/- 0.015 (th center dot)).

  • Determination of the e(+)e(-)->gamma gamma(gamma) cross-section at LEP 2
  • 2004
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 37:4, s. 405-419
  • Tidskriftsartikel (refereegranskat)abstract
    • A test of the benchmark QED process e(+) e(-) -->gammagamma(gamma) is reported, using the data collected with the DELPHI detector at LEP 2. The data analysed were recorded at centre-of-mass energies ranging from 161 GeV to 208 GeV and correspond to a total integrated luminosity of 656.4 pb(-1). The Born cross-section for the process e(+) e(-)-->gammagamma(gamma) was determined, confirming the validity of QED at the highest energies ever attained in electron-positron collisions. Lower limits on the parameters of a number of possible deviations from QED, predicted within theoretical frameworks expressing physics beyond the Standard Model, were derived.

  • 2004
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 32:2, s. 145-183
  • Tidskriftsartikel (refereegranskat)abstract
    • These final results from DELPHI searches for the Standard Model (SM) Higgs boson, together with benchmark scans of the Minimal Supersymmetric Standard Model (MSSM) neutral Higgs bosons, used data taken at centre-of-mass energies between 200 and 209 GeV with a total integrated luminosity of 224 pb(-1). The data from 192 to 202 GeV are reanalysed with improved b-tagging for MSSM final states decaying to four b-quarks. The 95% confidence level lower mass bound on the Standard Model Higgs boson is 114.1 GeV/c(2). Limits are also given on the lightest scalar and pseudo-scalar Higgs bosons of the MSSM.

  • Flavour independent searchesfor hadronically decaying neutral Higgs bosons
  • 2005
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 44:2, s. 147-159
  • Tidskriftsartikel (refereegranskat)abstract
    • This paper describes flavour independent searches for hadronically decaying neutral Higgs bosons in the data collected by the DELPHI experiment at LEP, at centre-of-mass energies between 189 and 209 GeV. The collected data-set corresponds to an integrated luminosity of around 610 pb(-1). The e(+)e(-) -> hA and e(+)e(-) -> hZand processes are considered, with direct Higgs boson decays into hadrons. No evidence for Higgs boson production is found, and cross-section limits are set as a function of the Higgs boson masses. No explicit assumptions are made on the underlying physics beyond the Standard Model, allowing interpretation of the data in a large class of models.

  • 2003
  • Ingår i: Physics Letters. Section B: Nuclear, Elementary Particle and High-Energy Physics. - 0370-2693. ; 561:1-2, s. 26-40
  • Tidskriftsartikel (refereegranskat)abstract
    • The production of wrong sign charmed mesons b --> (D) over bar X-(s), D-(s) = (D-0, D+, D-s), is studied using the data collected by the DELPHI experiment in the years 1994 and 1995. Charmed mesons in Z --> b (b) over bar events are exclusively reconstructed by searching for the decays D-0 --> K(-)pi(+), D+ --> K(-)pi(+)pi(+) and D-s(+) --> phipi(+) --> K(+)K(-)pi(+). The wrong sign contribution is extracted by using two discriminant variables: the charge of the b-quark at decay time, estimated from the charges of identified particles, and the momentum of the charmed meson in the rest frame of the b-hadron. The inclusive branching fractions of b-hadrons into wrong sign charm mesons are measured to be: B(b --> (D) over bar X-0) + B(b --> D-X) = (9.3 +/- 1.7(stat) +/- 1.3(syst) +/- 0.4(B))%, B(b --> Ds-X) = (10.1 +/- 1.0(stat) +/- 0.6(syst) +/- 2.8(B))% where the first error is statistical, the second and third errors are systematic. • Ingår i: Physics Letters. Section B: Nuclear, Elementary Particle and High-Energy Physics. - : Elsevier BV. - 0370-2693. ; 569:3-4, s. 129-139
  • Tidskriftsartikel (refereegranskat)abstract
    • DELPHI results are presented on the inclusive production of two (K(K) over bar π)(0) states in the mass region 1.2-1.6 GeV/c(2) in hadronic Z decays at LEP I. The measured masses (widths) are 1274 +/- 6 MeV/c(2) (29 +/- 12 MeV/c(2)) and 1426 +/- 6 MeV/c(2) (51 +/- 14 MeV/c(2)), respectively. A partial-wave analysis of the (K(K) over bar π)(0) system shows that the first peak is consistent with the I-G (J(PC)) = 0(+)(1(++))/(0(-+))a(0)(980)pi and the second with the I-G (J(PC)) = 0(+)(1(++))K*(892)(K) over bar + c.c. assignments. The total hadronic production rates per hadronic Z decay are (0.165 +/- 0.051) and (0.056 +/- 0.012), respectively. These measurements are consistent with the two states being the f(1) (1285) and f(1) (1420) mesons. (C) 2003 Published by Elsevier B.V.

  • 2005
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 38:4, s. 413-426
  • Tidskriftsartikel (refereegranskat)abstract
    • Hadronic events from the data collected with the DELPHI detector at LEP within the energy range from 89 GeV to 209 GeV are selected, their jet rates are determined and compared to predictions of four different event generators. One of them is the recently developed APACIC++ generator which performs a massive matrix element calculation matched to a parton shower followed by string fragmentation. The four-jet rate is used to measure alpha(s) in the next-to-leading-order approximation yielding alpha(s)(M-Z(2)) = 0.1175 +/- 0.0030. The running of alpha(s) determined by using four-jet events has been tested. The logarithmic energy slope is measured to be dalpha(s)(-1)/d log E-cm = 1.14 +/- 0.36. Since the analysis is based on four-jet final states it represents an alternative approach to previous DELPHI alpha(s) measurements using event shape distributions.

  • 2004
  • Ingår i: European Physical Journal C. Particles and Fields. - : Springer Science and Business Media LLC. - 1434-6044. ; 34:2, s. 109-125
  • Tidskriftsartikel (refereegranskat)abstract
    • The forward-backward asymmetries of the processes e(+) e(-) --> Z --> b (b) over bar and e(+)e(-) --> Z --> c (c) over bar were measured from a sample of hadronic Z decays collected by the DELPHI experiment between 1993 and 1995. Enriched samples of b (b) over bar and c (c) over bar events were obtained using lifetime information. The tagging of b and c quarks in these samples was based on the semileptonic decay channels b/c --> X + mu and b/c --> X + e combined with charge flow information from the hemisphere opposite to the lepton. Combining the A(FB)(b (b) over bar) and A(FB)(c (c) over bar) measurements presented in this paper with published results based on 1991 and 1992 DELPHI data samples, the following pole asymmetries were obtained: A(FB)(0,b) = 0.1021 +/- 0.0052 (stat) +/- 0.0024 (syst) A(FB)(0,c) = 0.0728 +/- 0.0086 (stat) +/- 0.0063 (syst) The effective value of the weak mixing angle derived from these measurements is sin(2) theta(W,eff)(lept) = 0.23170 +/- 0.00097.

    • The form factor of A(o)(b) baryons is estimated using 3.46 x 10(6) hadronic Z decays collected by the DELPM experiment between 1992 and 1995. Charmed A(c)(+) baryons fully reconstructed in the pK(-)pi(+), pK(o)(s), and Api(+)pi(+)pi(-) modes, are associated to a c S lepton with opposite charge in order to select A(o)(b) --> A(c)(+)l(-)v(l) decays. From a combined likelihood and event rate fit to the b C distribution of the Isgur-Wise variable w, and using the Heavy Quark Effective Theory (HQET), the slope of the b-baryon form factor is measured to be p(2)=2.03+/-0.46(stat)(-1.00)(+0.72)(syst). The exclusive semileptonic branching fraction Br(A(b)(o) --> A(c)(+)l(-)v(l)) can be derived from p(2) and is found to be (5.0(-0.8)(+1.1)(stat)(-1.2)(+1.6) (syst))%.     • Data from Z decays in DELPHI have been searched for <(B-d(o))over bar> --> D*+ l(-) (ν) over bar (l) with the D*+ decaying to D(0)pi(+) and D-0 --> K(-)pi(+), K(-)pi(+)pi(+)pi(-) or K- pi(+)(pi(0)). These events are used to measure the CKM matrix element V-cb and the form factor slope, rho(A1)(2): F-D*(1) V-cb = 0.0392 +/- 0.0018 +/- 0.0023; rho(A1)(2) = 1.32 +/- 0.15 +/- 0.33 corresponding to a branching fraction: BR(<(B-d(0))over bar> --> D(*+)l(-)(ν) over bar (l)) = (5.90 +/- 0.22 +/- 0.50)%. Combining these and previous DELPHI measurements gives: FD*(1)V-cb = 0.0377 +/- 0.0011 +/- 0.0019, rho(A1)(2) = 1.39 +/- 0.10 +/- 0.33 and BR(<(B-d(0))over bar> --> D(*+)l(-)(ν) over bar (l)) = (5.39 +/- 0.11 +/- 0.34)% Using F-D*(1) = 0.91 +/- 0.04, yields: V-cb = 0.0414 +/- 0.0012(stat.) +/- 0.0021(syst.) +/- 0.0018 (theory). The b-quark semileptonic branching fraction into a D*+ emitted from higher mass charmed excited states has also been measured to be: BR(b --> D*+ Xl(-)(ν) over bar (l)) = (0.67 +/- 0.08 +/- 0.10)%.
