    • Gilbert et al. conclude that evidence from the Open Science Collaboration's Reproducibility Project: Psychology indicates high reproducibility, given the study methodology. Their very optimistic assessment is limited by statistical misconceptions and by causal inferences from selectively interpreted, correlational data. Using the Reproducibility Project: Psychology data, both optimistic and pessimistic conclusions about reproducibility are possible, and neither are yet warranted.

    • Barley (Hordeum vulgare L.) is a cereal grass mainly used as animal fodder and raw material for the malting industry. The map-based reference genome sequence of barley cv. â € Morex' was constructed by the International Barley Genome Sequencing Consortium (IBSC) using hierarchical shotgun sequencing. Here, we report the experimental and computational procedures to (i) sequence and assemble more than 80,000 bacterial artificial chromosome (BAC) clones along the minimum tiling path of a genome-wide physical map, (ii) find and validate overlaps between adjacent BACs, (iii) construct 4,265 non-redundant sequence scaffolds representing clusters of overlapping BACs, and (iv) order and orient these BAC clusters along the seven barley chromosomes using positional information provided by dense genetic maps, an optical map and chromosome conformation capture sequencing (Hi-C). Integrative access to these sequence and mapping resources is provided by the barley genome explorer (BARLEX).

  • Real-time assessment of overlayer removal on 4H-SiC surfaces : Techniques and relevance to contact formation

    • We applied real-time spectroscopic ellipsometric (SE) measurements to assess the removal of overlayer material from 4H-SiC Si- and C-face surfaces in order to investigate the final step of an otherwise standard RCA cleaning regimen commonly used to prepare SiC surfaces for contact formation. The selected treatments (buffered hydrofluoric acid (HF), concentrated HF, dilute HF and 5% HF in Methanol) removed 4 to 40 Angstrom of effective SiO2 overlayer thickness from these surfaces. We also found that the concentrated HF treatment yielded the best surface, i.e. the most abrupt bulk-to-ambient transition region.

    • We present a study of the optical properties of three-armed square nanospirals made of silver and realized as nanostructured thin films with Glancing Angle Deposition. Optical property variations with polarization were investigated using numerical simulations. For each polarisation case, two principal resonances were determined corresponding to excitation of plasmonic modes of nanospirals which resonances frequency depended on the dimensions of the nanospirals. Calculation of current flows in the nanospirals showed patterns resembling those observed in U-shaped resonators. In particular, a mode with anti-parallel current flow in opposite arms indicates the existence of a magnetic-like resonance in the square nanospirals. We present also generalized spectroscopic ellipsometry measurements obtained on one sample at an incidence angle of 25, and evidence conversion between polarization states even for light polarized in the plane containing one of the arms. The measurements showed good agreement with the results of calculations for an ideal structure. The differences in the conversion of polarization between measurements and calculations were mainly attributed to the existence of structural non-idealities in the actual sample.

  • Vacuum deposition of chiral sculptured thin films with high optical activity

    • We present the technique of bideposition to realize thin-film helicoidal bianisotropic mediums (TFHBM's) that exhibit high optical activity. Ne show, by experiment as well as by simulation, that the optical rotation produced by these chiral sculptured. thin films is roughly proportional to the square of the local linear birefringence. Experimental measurements on bideposited TFHBM's of titanium oxide yield a typical value of 5 degrees/mu m for the effective specific rotation in the short-wavelength regime, the corresponding value determined for the standard unideposited TFHBM's is 1 degrees/mu m. Both types of TFHBM's are highly optically active in comparison with quartz, fluorite films, and cholesteric liquid crystals. Bideposited TFHBM's will lend themselves to many different types of optical devices. (C) 2000 Optical Society of America.

    • Cereal grasses of the Triticeae tribe have been the major food source in temperate regions since the dawn of agriculture. Their large genomes are characterized by a high content of repetitive elements and large pericentromeric regions that are virtually devoid of meiotic recombination. Here we present a high-quality reference genome assembly for barley (Hordeum vulgare L.). We use chromosome conformation capture mapping to derive the linear order of sequences across the pericentromeric space and to investigate the spatial organization of chromatin in the nucleus at megabase resolution. The composition of genes and repetitive elements differs between distal and proximal regions. Gene family analyses reveal lineage-specific duplications of genes involved in the transport of nutrients to developing seeds and the mobilization of carbohydrates in grains. We demonstrate the importance of the barley reference sequence for breeding by inspecting the genomic partitioning of sequence variation in modern elite germplasm, highlighting regions vulnerable to genetic erosion.

  • Study of contact formation by high temperature deposition of Ni on SiC

    • We report the observation, by scanning tunneling microscopy (STM), scanning electron microscopy (SEM), Auger electron spectroscopy (AES), and atomic force microscopy (AFM), of island formation on SIC during high temperature deposition and annealing of thin Ni films. Ni films with a nominal thickness of 2.5 monolayers were sputter deposited onto H-2-etched single crystal 6H-SiC (0001) substrates heated to 600 degreesC in an ultrahigh vacuum STM system. After the substrates were annealed to 800-1000 degreesC, island formation was observed by STM. The islands were 0.1-0.5 mum in diameter, similar to 30 nm high, and separated by similar to2 mum from each other, with an exceptionally flat top with a peculiar 'stitched' surface structure. A second type of island, similar to1.5 mum in diameter, similar to 10 nm high, and separated by similar to 10 mum from each other, was observed by ex situ AFM and SEM. Microspot AES showed that the first islands are composed of Ni and C, while the second islands are composed of Ni, C, and Si. AES lineshape studies showed that the carbon in both types of islands is graphitically bound as opposed to the carbon in the substrate which is carbidically bound. From comparisons to literature, we believe that the first islands are a new type of graphite intercalation compound. An indexing of Ni on the top graphite sheets is presented for each anneal temperature.
