    • We pay tribute to the life and work of Margareta Ryberg (1946–2012). She was an expert on the different forms of protochlorophyll(ide), their protein partners, and their transformations in angiosperms; on the structural aspects, and the nature of prolamellar bodies, as well as on the localization of light-dependent NADPH:protochlorophyllide oxido-reductase. She was a great teacher, who also loved gardening and handicraft. But above all, she was a beloved wife, mother, grandmother, and friend who will be deeply missed.

  • Hyperplasia of histaime-depleted enterochromaffin-like cells in rat stomach using omeprazole and a-fluoromethylhistidine

    • In the rat, gastric histamine is stored mainly in the enterochromaffinlike cells. Gastrin releases histamine from these cells, and long-term hypergastrinemia results in hyperplasia. The effect of sustained hypergastrinemia on histamine-depleted enterochromaffinlike cells was studied by measuring histidine decarboxylase activity and histamine concentrations and by using quantitative histology. Hypergastrinemia maintained for 6 weeks was induced by inhibition of gastric acid secretion with omeprazole (400 mumol.kg-1.day-1) given orally, and histamine synthesis was inhibited for the same length of time with alpha-fluoromethylhistidine (3 mg.kg-1.h-1) given via osmotic minipumps. In rats given omeprazole alone, the effects of the resulting hypergastrinemia on the enterochromaffinlike cells was reflected in increased histidine decarboxylase activity, increased histamine concentration, and increased number of enterochromaffinlike cells. The general trophic effects on the stomach were seen as increased stomach and oxyntic mucosal weight and increased mucosal thickness. Treatment with alpha-fluoromethylhistidine plus omeprazole markedly reduced the histidine decarboxylase activity and histamine concentration, but the weight of the stomach and oxyntic mucosa, the enterochromaffinlike cell density, and intensity of histidine decarboxylase immunostaining were increased to at least the same extent as after omeprazole alone. These observations indicate that enterochromaffinlike cell histamine is not important for a full expression of gastrin-evoked trophic effects in the stomach.

  • Global Multilocus Sequence Type Analysis of Chlamydia trachomatis Strains from 16 Countries

    • The Uppsala University Chlamydia trachomatis multilocus sequence type (MLST) database (http://mlstdb.bmc.uu.se) is based on five target regions (non-housekeeping genes) and the ompA gene. Each target has various numbers of alleles-hctB, 89; CT058, 51; CT144, 30; CT172, 38; and pbpB, 35-derived from 13 studies. Our aims were to perform an overall analysis of all C. trachomatis MLST sequence types (STs) in the database, examine STs with global spread, and evaluate the phylogenetic capability by using the five targets. A total of 415 STs were recognized from 2,089 specimens. The addition of 49 ompA gene variants created 459 profiles. ST variation and their geographical distribution were characterized using eBURST and minimum spanning tree analyses. There were 609 samples from men having sex with men (MSM), with 4 predominating STs detected in this group, comprising 63% of MSM cases. Four other STs predominated among 1,383 heterosexual cases comprising, 31% of this group. The diversity index in ocular trachoma cases was significantly lower than in sexually transmitted chlamydia infections. Predominating STs were identified in 12 available C. trachomatis whole genomes which were compared to 22 C. trachomatis full genomes without predominating STs. No specific gene in the 12 genomes with predominating STs could be linked to successful spread of certain STs. Phylogenetic analysis showed that MLST targets provide a tree similar to trees based on whole-genome analysis. The presented MLST scheme identified C. trachomatis strains with global spread. It provides a tool for epidemiological investigations and is useful for phylogenetic analyses.

    • The objective was to study the occurrence of autoantibodies and cytokines in serum and cerebrospinal fluid (CSF) in neuropsychiatric systemic lupus erythematosus (NPSLE). In total, 28 consecutive patients with NPSLE and 16 systemic lupus erythematosus (SLE) patients without neuropsychiatric involvement (non-NPSLE) were studied. IFN-alpha, IL-6, IL-10, soluble terminal complement complex (TCC), anti-ribosomal P protein antibodies (anti-P) and anti-cardiolipin antibodies (aCL) were measured in serum and CSF by immunoassays. Analyses of white blood cell differential count, CSF-albumin/serum-albumin ratio, IgG-index in CSF and isoelectric focusing in serum and CSF were also performed. CSF specimens from 23 healthy individuals were used as controls. IFN-alpha was elevated in the CSF of 5 of 28 NPSLE patients compared to three of 14 among the non-NPSLE patients. IL-6 was elevated in CSF in three of 26 NPSLE patients. Normal concentration of IL-10 was found in CSF in all 27 NPSLE-patients analysed. IFN-alpha in serum was elevated in 18 of 28 NPSLE patients. No distinct clinical phenotype was related to elevated cytokine concentration in serum or CSF. One patient with cerebral involvement complicated by progressive multifocal leukoencephalopathy displayed a very high IFN-alpha concentration in serum. High concentration of TCC was present in CSF from only one patient with systemic vasculitis and focal cerebral symptoms. In conclusion, the results of this study suggest that the diagnostic value of serum and CSF concentrations of IFN-alpha, IL-10, IL-6 and TCC is limited in unselected neuropsychiatric SLE, probably due to the heterogeneity of NPSLE pathogenesis.

    • Plant pathogenic fungi are a large and diverse assemblage of eukaryotes with substantial impacts on natural ecosystems and human endeavours. These taxa often have complex and poorly understood life cycles, lack observable, discriminatory morphological characters, and may not be amenable to in vitro culturing. As a result, species identification is frequently difficult. Molecular (DNA sequence) data have emerged as crucial information for the taxonomic identification of plant pathogenic fungi, with the nuclear ribosomal internal transcribed spacer (ITS) region being the most popular marker. However, international nucleotide sequence databases are accumulating numerous sequences of compromised or low-resolution taxonomic annotations and substandard technical quality, making their use in the molecular identification of plant pathogenic fungi problematic. Here we report on a concerted effort to identify high-quality reference sequences for various plant pathogenic fungi and to re-annotate incorrectly or insufficiently annotated public ITS sequences from these fungal lineages. A third objective was to enrich the sequences with geographical and ecological metadata. The results – a total of 31,954 changes – are incorporated in and made available through the UNITE database for molecular identification of fungi (http://unite.ut.ee), including standalone FASTA files of sequence data for local BLAST searches, use in the next-generation sequencing analysis platforms QIIME and mothur, and related applications. The present initiative is just a beginning to cover the wide spectrum of plant pathogenic fungi, and we invite all researchers with pertinent expertise to join the annotation effort.

    • Dead wood is essential for biodiversity in forests and is therefore often surveyed in conservation inventories. Usually only coarse downed trees (logs) and standing dead trees (snags) are surveyed, but dead wood also occurs on living trees, in stumps, and in fallen branches. Attached, standing (including stumps) and downed dead wood with a diameter of more than I cm was surveyed in 25 semi-natural stands of temperate broadleaved woodland dominated by oak in southern Sweden (most trees younger than 70 years but with an older generation of Quercus, and often Corylus scrub). This study is primarily motivated by the rising interest in biofuel harvesting by thinning which will affect dead wood structure in forests, especially the finer dead wood fractions. The sites in this study contained on average 14.3 m(3)/ha coarse dead wood (defined as wood with a diameter >10 cm), which is more than twice as much as in production woodland. Fine dead wood (diameter 1-10 cm) made up another 12.2 m(3)/ha (45% of the total dead wood volume). Of the fine dead wood, on average 20% was oak wood and 71 % was wood from other broadleaved trees. The coarse dead wood fraction consisted equally of oak wood (46%) and wood from other broadleaved species (47%). Coniferous wood amounted to 7% (coarse dead wood) or 8% (fine dead wood). The total dead wood volume was dominated by downed (66%) and standing dead wood (22%), while attached dead wood and stumps amounted to smaller fractions (6% each). The total volume of fine dead wood did not correlate with the total volume of coarse dead wood. These results therefore suggest that fine dead wood cannot be predicted from conservation surveys of coarse dead wood. The value for biodiversity of fine dead wood is discussed, and should not be overlooked in conservation work due to the fact that for example, many fungi and insects are associated with it.   • Partial cutting reduces species richness of fungi on woody debris in oak-rich forests

    • Partial cutting is increasingly applied in European temperate oak-dominated forests for biofuel harvesting, and to counteract succession in protected stands. Effects on biodiversity of these measures need to be carefully evaluated, and species-rich but neglected taxa such as fungi should be considered. We studied the effects of partial Cutting on fungal fruiting bodies on woody debris. In 21 closed canopy forests rich in large oaks in Sweden, on average 25%-30% of the basal area was cut. Fruiting bodies were counted and some were collected in treated and control plots before and after treatment. We found 334 basidiomycete and 47 ascomycete species. Species richness of basidiomycetes declined significantly more in treated plots (on average 26%) than in control plots (on average 13%) between seasons. Species richness of ascomycetes increased by 17% in control plots and decreased by 2% in treated plots. Total species richness was significantly reduced on fine woody debris (1-10 cm in diameter), but not on coarse woody debris (> 10 cm). Overall species composition did not change significantly as a result of partial cutting, but red-listed species tended to decrease more in treated plots. We suggest that approximately 30% of the stands should not be thinned, and dead sterns and fallen branches should not be removed, to favor saproxylic fungi and their associated fauna.

  • Relative importance of coarse and fine woody debris for the diversity of wood-inhabiting fungi in temperate broadleaf forests

    • Dead wood is considered important in forest conservation, but patterns of fungal diversity on dead wood have rarely been quantified. We investigated the relative importance of coarse (diameter > 10 cm) and fine woody debris (1-10 cm) for fungi in broadleaf forests in southern Sweden. The numbers of species per unit wood volume and per forest area were significantly higher for fine than for coarse woody debris for both ascomycetes and basidiomycetes. When the number of species was plotted against the number of records, coarse woody debris was more species rich than fine woody debris for a given number of basidiomycete records. Of the ascomycetes. 75% were found exclusively on fine woody debris (the corresponding proportion for basidiomycetes is 30%), 2% Were found exclusively on coarse woody debris (basidiomycetes 26%, and 23%,) of the species were found on both diameter classes (basidiomycetes 44%). We conclude that fine woody debris is important for diversity of wood-inhabiting fungi, especially ascomycctes. in this forest type. However, coarse woody debris must also be provided to insure the occurrence of many species of basidiomycetes. (C) 2003 Elsevier Ltd. All rights reserved.

    • The cryptic lifestyle of most fungi necessitates molecular identification of the guild in environmental studies. Over the past decades, rapid development and affordability of molecular tools have tremendously improved insights of the fungal diversity in all ecosystems and habitats. Yet, in spite of the progress of molecular methods, knowledge about functional properties of the fungal taxa is vague and interpretation of environmental studies in an ecologically meaningful manner remains challenging. In order to facilitate functional assignments and ecological interpretation of environmental studies we introduce a user friendly traits and character database FungalTraits operating at genus and species hypothesis levels. Combining the information from previous efforts such as FUNGuild and Fun(Fun) together with involvement of expert knowledge, we reannotated 10,210 and 151 fungal and Stramenopila genera, respectively. This resulted in a stand-alone spreadsheet dataset covering 17 lifestyle related traits of fungal and Stramenopila genera, designed for rapid functional assignments of environmental studies. In order to assign the trait states to fungal species hypotheses, the scientific community of experts manually categorised and assigned available trait information to 697,413 fungal ITS sequences. On the basis of those sequences we were able to summarise trait and host information into 92,623 fungal species hypotheses at 1% dissimilarity threshold.

    • Autoimmune limbic encephalitis is part of CASPR 2 antibody-associated disease. A man with this rare disorder and a very high antibody titre had a unique history of laboratory exposure to the antigen. Together with earlier observations this case calls for caution in laboratory handling of nerve tissue.
