  • Screening autism-associated environmental factors in differentiating human neural progenitors with fractional factorial design-based transcriptomics

    • Research continues to identify genetic variation, environmental exposures, and their mixtures underlying different diseases and conditions. There is a need for screening methods to understand the molecular outcomes of such factors. Here, we investigate a highly efficient and multiplexable, fractional factorial experimental design (FFED) to study six environmental factors (lead, valproic acid, bisphenol A, ethanol, fluoxetine hydrochloride and zinc deficiency) and four human induced pluripotent stem cell line derived differentiating human neural progenitors. We showcase the FFED coupled with RNA-sequencing to identify the effects of low-grade exposures to these environmental factors and analyse the results in the context of autism spectrum disorder (ASD). We performed this after 5-day exposures on differentiating human neural progenitors accompanied by a layered analytical approach and detected several convergent and divergent, gene and pathway level responses. We revealed significant upregulation of pathways related to synaptic function and lipid metabolism following lead and fluoxetine exposure, respectively. Moreover, fluoxetine exposure elevated several fatty acids when validated using mass spectrometry-based metabolomics. Our study demonstrates that the FFED can be used for multiplexed transcriptomic analyses to detect relevant pathway-level changes in human neural development caused by low-grade environmental risk factors. Future studies will require multiple cell lines with different genetic backgrounds for characterising the effects of environmental exposures in ASD.

  • Robust estimation of bacterial cell count from optical density

    • Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli. Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals <1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data.

    • Access to energy services is crucial for the development of countries. Therefore, in developing countries, the access to modern conversion technologies would contribute to reduce the poverty, improve health services and promote the economy especially in rural areas. Around 2.5 billion people in these countries use biomass for cooking. However, major concerns are due to the unsustainable use of biomass and the inefficient conversion technologies employed in rural areas. Therefore, the use of locally available biomass in modern biomass conversion technologies would significantly reduce emissions and improve the energy efficiency. These modern technologies may include residential pellet stoves and boilers which at the moment only are used for heating appliances in industrialized countries. Their combination with a prime mover like a Stirling engine could a very attractive solution to produce combined heat and power (CHP) though still in prototype stage. In this context, this study is mainly focused on the development of an energy system fuelled by locally available biomass to produce heat and electricity based on a Stirling engine. The main objective is to perform experiments to find relevant parameters that characterize the energy system proposed.In the first stage of this work, the suitability of using agricultural residues in a pellet boiler was evaluated in comparison to commercial wood pellets. The agricultural residues used during the tests were: sugar cane bagasse, sunflower husks and Brazil nut shells. The first two residues were pelletized and the last one was reduced to a uniform size. Parameters and energy used during the pelletizing were found. Emission levels and boiler efficiency under steady-state and transient conditions were also presented for the different biomass sorts. In the second stage, the integration of the same pellet burner and the Stirling engine was characterized in terms of losses and efficiency calculations. Finally, the integration of the pelletizing, combustion, and heat and power generation was discussed based on experimental and predicted results.

  • Urban flood modeling using deep-learning approaches in Seoul, South Korea

    • Identification of flood-prone sites in urban environments is necessary, but there is insufficient hydraulic information and time series data on surface runoff. To date, several attempts have been made to apply deep-learning models for flood hazard mapping in urban areas. This study evaluated the capability of convolutional neural network (NNETC) and recurrent neural network (NNETR) models for flood hazard mapping. A flood-inundation inventory (including 295 flooded sites) was used as the response variable and 10 flood-affecting factors were considered as the predictor variables. Flooded sites were then spatially randomly split in a 70:30 ratio for building flood models and for validation purposes. The prediction quality of the models was validated using the area under the receiver operating characteristic curve (AUC) and root mean square error (RMSE). The validation results indicated that prediction performance of the NNETC model (AUC = 84%, RMSE = 0.163) was slightly better than that of the NNETR model (AUC = 82%, RMSE = 0.186). Both models indicated that terrain ruggedness index was the most important predictor, followed by slope and elevation. Although the model output had a relative error of up to 20% (based on AUC), this modeling approach could still be used as a reliable and rapid tool to generate a flood hazard map for urban areas, provided that a flood inundation inventory is available.

  • Recognition of Aspergillus fumigatus Hyphae by Human Plasmacytoid Dendritic Cells Is Mediated by Dectin-2 and Results in Formation of Extracellular Traps

    • Plasmacytoid dendritic cells (pDCs) were initially considered as critical for innate immunity to viruses. However, our group has shown that pDCs bind to and inhibit the growth of Aspergillus fumigatus hyphae and that depletion of pDCs renders mice hypersusceptible to experimental aspergillosis. In this study, we examined pDC receptors contributing to hyphal recognition and downstream events in pDCs stimulated by A. fumigatus hyphae. Our data show that Dectin-2, but not Dectin-1, participates in A. fumigatus hyphal recognition, TNF-α and IFN-α release, and antifungal activity. Moreover, Dectin-2 acts in cooperation with the FcRγ chain to trigger signaling responses. In addition, using confocal and electron microscopy we demonstrated that the interaction between pDCs and A. fumigatus induced the formation of pDC extracellular traps (pETs) containing DNA and citrullinated histone H3. These structures closely resembled those of neutrophil extracellular traps (NETs). The microarray analysis of the pDC transcriptome upon A. fumigatus infection also demonstrated up-regulated expression of genes associated with apoptosis as well as type I interferon-induced genes. Thus, human pDCs directly recognize A. fumigatus hyphae via Dectin-2; this interaction results in cytokine release and antifungal activity. Moreover, hyphal stimulation of pDCs triggers a distinct pattern of pDC gene expression and leads to pET formation.

  • Water Diffusion Effectsat Gold-Graphene Interfaces Supporting Surface Plasmon Polaritons

    • We present a detailed investigation on the effects of water diffusion at the different interfaces of gold-graphene plasmonic sensors on the propagation of the supported surface plasmon polaritons (SPPs). The substrate/metal interfacial chemical reactions are investigated by monitoring the full width at half-maximum of the SPR reflectivity curve. Although protection by single-layer graphene (SLG) grown by chemical vapor deposition inhibits the chemical reactions happening at the metal-dielectric interfaces, SPR experimental results confirm that water diffusion paths through the borders of graphene domains are still present into the plasmonic sensors. Density functional theory calculations show that the doping level of SLG after the transfer on gold as well as interfacial charge transfer can be tuned in the presence of water molecules. On these bases, we propose a simplified effective medium approach for heterogeneous metal-carbon interfaces, where the interaction between the surface atomic layers of the gold thin film, water molecules, and the SLG induces the creation of an extended charge density difference region crossing the Au/H2O/SLG/H2O heterointerface. The latter is modeled as an ultrathin effective medium with a thickness and extraordinary optical susceptivity and conductivity that are different from those of the free-standing graphene. In this context, the extraordinary refractive index and thickness of the graphene-gold effective medium are measured in the near-infrared on the low-damping SPR platforms by applying the two-medium SPR method. The results are coherent with graphene n-doping in water environment, showing that the optically excited electrons along the extraordinary axis have a substantial bonding character and that the enhancement of the sensitivity of the gold-graphene plasmonic sensors is not related to a shift in the plasma frequency of the metal layer but to the changes in the extraordinary polarizability of graphene. The research highlights the importance of the SLG-substrate and SLG-environment interactions in graphene-protected plasmonics and optoelectronics.
