    • Urbanization transforms environments in ways that alter biological evolution. We examined whether urban environmental change drives parallel evolution by sampling 110,019 white clover plants from 6169 populations in 160 cities globally. Plants were assayed for a Mendelian antiherbivore defense that also affects tolerance to abiotic stressors. Urban-rural gradients were associated with the evolution of clines in defense in 47% of cities throughout the world. Variation in the strength of clines was explained by environmental changes in drought stress and vegetation cover that varied among cities. Sequencing 2074 genomes from 26 cities revealed that the evolution of urban-rural dines was best explained by adaptive evolution, but the degree of parallel adaptation varied among cities. Our results demonstrate that urbanization leads to adaptation at a global scale.

    • Genome-wide association studies (GWAS) have mapped risk alleles for at least 10 distinct cancers to a small region of 63 000 bp on chromosome 5p15.33. This region harbors the TERT and CLPTM1L genes; the former encodes the catalytic subunit of telomerase reverse transcriptase and the latter may play a role in apoptosis. To investigate further the genetic architecture of common susceptibility alleles in this region, we conducted an agnostic subset-based meta-analysis (association analysis based on subsets) across six distinct cancers in 34 248 cases and 45 036 controls. Based on sequential conditional analysis, we identified as many as six independent risk loci marked by common single-nucleotide polymorphisms: five in the TERT gene (Region 1: rs7726159, P = 2.10 × 10(-39); Region 3: rs2853677, P = 3.30 × 10(-36) and PConditional = 2.36 × 10(-8); Region 4: rs2736098, P = 3.87 × 10(-12) and PConditional = 5.19 × 10(-6), Region 5: rs13172201, P = 0.041 and PConditional = 2.04 × 10(-6); and Region 6: rs10069690, P = 7.49 × 10(-15) and PConditional = 5.35 × 10(-7)) and one in the neighboring CLPTM1L gene (Region 2: rs451360; P = 1.90 × 10(-18) and PConditional = 7.06 × 10(-16)). Between three and five cancers mapped to each independent locus with both risk-enhancing and protective effects. Allele-specific effects on DNA methylation were seen for a subset of risk loci, indicating that methylation and subsequent effects on gene expression may contribute to the biology of risk variants on 5p15.33. Our results provide strong support for extensive pleiotropy across this region of 5p15.33, to an extent not previously observed in other cancer susceptibility loci.

    • The PREDICTS project-Projecting Responses of Ecological Diversity In Changing Terrestrial Systems (www.predicts.org.uk)-has collated from published studies a large, reasonably representative database of comparable samples of biodiversity from multiple sites that differ in the nature or intensity of human impacts relating to land use. We have used this evidence base to develop global and regional statistical models of how local biodiversity responds to these measures. We describe and make freely available this 2016 release of the database, containing more than 3.2 million records sampled at over 26,000 locations and representing over 47,000 species. We outline how the database can help in answering a range of questions in ecology and conservation biology. To our knowledge, this is the largest and most geographically and taxonomically representative database of spatial comparisons of biodiversity that has been collated to date; it will be useful to researchers and international efforts wishing to model and understand the global status of biodiversity.

  • Female chromosome X mosaicism is age-related and preferentially affects the inactivated X chromosome

    • To investigate large structural clonal mosaicism of chromosome X, we analysed the SNP microarray intensity data of 38,303 women from cancer genome-wide association studies (20,878 cases and 17,425 controls) and detected 124 mosaic X events >2 Mb in 97 (0.25%) women. Here we show rates for X-chromosome mosaicism are four times higher than mean autosomal rates; X mosaic events more often include the entire chromosome and participants with X events more likely harbour autosomal mosaic events. X mosaicism frequency increases with age (0.11% in 50-year olds; 0.45% in 75-year olds), as reported for Y and autosomes. Methylation array analyses of 33 women with X mosaicism indicate events preferentially involve the inactive X chromosome. Our results provide further evidence that the sex chromosomes undergo mosaic events more frequently than autosomes, which could have implications for understanding the underlying mechanisms of mosaic events and their possible contribution to risk for chronic diseases.

    • Background: The evidence supporting best practice guidelines in the field of cartilage repair of the ankle is based on both low quality and low levels of evidence. Therefore, an international consensus group of experts was convened to collaboratively advance toward consensus opinions based on the best available evidence on key topics within cartilage repair of the ankle. The purpose of this article is to report the consensus statements on "terminology for osteochondral lesions of the ankle" developed at the 2019 International Consensus Meeting on Cartilage Repair of the Ankle. Methods: Forty-three international experts in cartilage repair of the ankle representing 20 countries were convened and participated in a process based on the Delphi method of achieving consensus. Questions and statements were drafted within four working groups focusing on specific topics within cartilage repair of the ankle, after which a comprehensive literature review was performed, and the available evidence for each state-ment was graded. Discussion and debate occurred in cases where statements were not agreed on in unanimous fashion within the working groups. A final vote was then held, and the strength of consensus was characterised as follows: consensus, 51%-74%; strong consensus, 75%-99%; unanimous, 100%. Results: A total of 11 statements on terminology and classification reached consensus during the 2019 Interna-tional Consensus Meeting on Cartilage Repair of the Ankle. Definitions are provided for osseous, chondral and osteochondral lesions, as well as bone marrow stimulation and injury chronicity, among others. An osteochondral lesion of the talus can be abbreviated as OLT. Conclusions: This international consensus derived from leaders in the field will assist clinicians with the appro-priate terminology for osteochondral lesions of the ankle.

  • A global fit of the MSSM with GAMBIT

    • We study the seven-dimensional Minimal Super-symmetric Standard Model (MSSM7) with the new GAMBIT software framework, with all parameters defined at the weak scale. Our analysis significantly extends previous weak-scale, phenomenological MSSM fits, by adding more and newer experimental analyses, improving the accuracy and detail of theoretical predictions, including dominant uncertainties from the Standard Model, the Galactic dark matter halo and the quark content of the nucleon, and employing novel and highly-efficient statistical sampling methods to scan the parameter space. We find regions of the MSSM7 that exhibit co-annihilation of neutralinos with charginos, stops and sbottoms, as well as models that undergo resonant annihilation via both light and heavy Higgs funnels. We find high-likelihood models with light charginos, stops and sbottoms that have the potential to be within the future reach of the LHC. Large parts of our preferred parameter regions will also be accessible to the next generation of direct and indirect dark matter searches, making prospects for discovery in the near future rather good.

    • We describe the open-source global fitting package GAMBIT: the Global And Modular Beyond-the-Standard-Model Inference Tool. GAMBIT combines extensive calculations of observables and likelihoods in particle and astroparticle physics with a hierarchical model database, advanced tools for automatically building analyses of essentially any model, a flexible and powerful system for interfacing to external codes, a suite of different statistical methods and parameter scanning algorithms, and a host of other utilities designed to make scans faster, safer and more easily-extendible than in the past. Here we give a detailed description of the framework, its design and motivation, and the current models and other specific components presently implemented in GAMBIT. Accompanying papers deal with individual modules and present flrst GAMBIT results. GAMBIT can be downloaded from gambit.hepforge.org.

    • In Ref. (GAMBIT Collaboration: Athron et. al., Eur. Phys. J. C. arXiv: 1705.07908, 2017) we introduced the global-fitting framework GAMBIT. In this addendum, we describe a new minor version increment of this package. GAMBIT 1.1 includes full support for Mathematica backends, which we describe in some detail here. As an example, we backend SUSYHD (Vega and Villadoro, JHEP 07: 159, 2015), which calculates the mass of the Higgs boson in the MSSM from effective field theory. We also describe updated likelihoods in PrecisionBit and DarkBit, and updated decay data included in DecayBit.

  • Global fits of GUT-scale SUSY models with GAMBIT

    • We present the most comprehensive global fits to date of three supersymmetric models motivated by grand unification: the Constrained Minimal Supersymmetric Standard Model (CMSSM), and its Non-Universal Higgs Mass generalisations NUHM1 and NUHM2. We include likelihoods from a number of direct and indirect dark matter searches, a large collection of electroweak precision and flavour observables, direct searches for supersymmetry at LEP and Runs I and II of the LHC, and constraints from Higgs observables. Our analysis improves on existing results not only in terms of the number of included observables, but also in the level of detail with which we treat them, our sampling techniques for scanning the parameter space, and our treatment of nuisance parameters. We show that stau co-annihilation is now ruled out in the CMSSM at more than 95% confidence. Stop co-annihilation turns out to be one of the most promising mechanisms for achieving an appropriate relic density of darkmatter in all threemodels, whilst avoiding all other constraints. We find high-likelihood regions of parameter space featuring light stops and charginos, making them potentially detectable in the near future at the LHC. We also show that tonne-scale direct detection will play a largely complementary role, probing large parts of the remaining viable parameter space, including essentially all models with multi-TeV neutralinos.

  • Status of the scalar singlet dark matter model

    • One of the simplest viable models for dark matter is an additional neutral scalar, stabilised by a symmetry. Using the GAMBIT package and combining results from four independent samplers, we present Bayesian and frequentist global fits of this model. We vary the singlet mass and coupling along with 13 nuisance parameters, including nuclear uncertainties relevant for direct detection, the local dark matter density, and selected quark masses and couplings. We include the dark matter relic density measured by Planck, direct searches with LUX, PandaX, SuperCDMS and XENON100, limits on invisible Higgs decays from the Large Hadron Collider, searches for high-energy neutrinos from dark matter annihilation in the Sun with IceCube, and searches for gamma rays from annihilation in dwarf galaxies with the Fermi-LAT. Viable solutions remain at couplings of order unity, for singlet masses between the Higgs mass and about 300 GeV, and at masses above 1 TeV. Only in the latter case can the scalar singlet constitute all of dark matter. Frequentist analysis shows that the low-mass resonance region, where the singlet is about half the mass of the Higgs, can also account for all of dark matter, and remains viable. However, Bayesian considerations show this region to be rather fine-tuned.

  • Interpreting the Fermi-LAT gamma ray excess in the simplified framework

    • We test the plausibility of the hypothesis that the annihilation of a Majorana fermion dark matter particle via a scalar mediator explains the gamma ray excess from the Galactic center. Assuming that the mediator couples to all third generation fermions we calculate observables for dark matter abundance and scattering on nuclei, gamma, positron, and antiproton cosmic ray fluxes, radio emission from dark matter annihilation, and the effect of dark matter annihilations on the CMB. After discarding the controversial radio observation, we show that the dark matter model simultaneously fits the observed excesses in the cosmic gamma ray, the positron, and antiproton fluxes, while evading constraints from the CMB and direct detection. The experimental data are consistent with a dark matter (mediator) mass in the 10-100 (3-1000) GeV region and with weakly correlated couplings to bottom quarks and tau leptons with values of 10(-3) - 1 at the 68% credibility level.

    • Background: There is tremendous potential for genome sequencing to improve clinical diagnosis and care once it becomes routinely accessible, but this will require formalizing research methods into clinical best practices in the areas of sequence data generation, analysis, interpretation and reporting. The CLARITY Challenge was designed to spur convergence in methods for diagnosing genetic disease starting from clinical case history and genome sequencing data. DNA samples were obtained from three families with heritable genetic disorders and genomic sequence data were donated by sequencing platform vendors. The challenge was to analyze and interpret these data with the goals of identifying disease-causing variants and reporting the findings in a clinically useful format. Participating contestant groups were solicited broadly, and an independent panel of judges evaluated their performance. Results: A total of 30 international groups were engaged. The entries reveal a general convergence of practices on most elements of the analysis and interpretation process. However, even given this commonality of approach, only two groups identified the consensus candidate variants in all disease cases, demonstrating a need for consistent fine-tuning of the generally accepted methods. There was greater diversity of the final clinical report content and in the patient consenting process, demonstrating that these areas require additional exploration and standardization. Conclusions: The CLARITY Challenge provides a comprehensive assessment of current practices for using genome sequencing to diagnose and report genetic diseases. There is remarkable convergence in bioinformatic techniques, but medical interpretation and reporting are areas that require further development by many groups.

  • A bioenergetic framework for the temperature dependence of trophic interactions

    • Changing temperature can substantially shift ecological communities by altering the strength and stability of trophic interactions. Because many ecological rates are constrained by temperature, new approaches are required to understand how simultaneous changes in multiple rates alter the relative performance of species and their trophic interactions. We develop an energetic approach to identify the relationship between biomass fluxes and standing biomass across trophic levels. Our approach links ecological rates and trophic dynamics to measure temperature-dependent changes to the strength of trophic interactions and determine how these changes alter food web stability. It accomplishes this by using biomass as a common energetic currency and isolating three temperature-dependent processes that are common to all consumer-resource interactions: biomass accumulation of the resource, resource consumption and consumer mortality. Using this framework, we clarify when and how temperature alters consumer to resource biomass ratios, equilibrium resilience, consumer variability, extinction risk and transient vs. equilibrium dynamics. Finally, we characterise key asymmetries in species responses to temperature that produce these distinct dynamic behaviours and identify when they are likely to emerge. Overall, our framework provides a mechanistic and more unified understanding of the temperature dependence of trophic dynamics in terms of ecological rates, biomass ratios and stability.

    • In an analysis of 31,717 cancer cases and 26,136 cancer-free controls from 13 genome-wide association studies, we observed large chromosomal abnormalities in a subset of clones in DNA obtained from blood or buccal samples. We observed mosaic abnormalities, either aneuploidy or copy-neutral loss of heterozygosity, of >2 Mb in size in autosomes of 517 individuals (0.89%), with abnormal cell proportions of between 7% and 95%. In cancer-free individuals, frequency increased with age, from 0.23% under 50 years to 1.91% between 75 and 79 years (P = 4.8 × 10(-8)). Mosaic abnormalities were more frequent in individuals with solid tumors (0.97% versus 0.74% in cancer-free individuals; odds ratio (OR) = 1.25; P = 0.016), with stronger association with cases who had DNA collected before diagnosis or treatment (OR = 1.45; P = 0.0005). Detectable mosaicism was also more common in individuals for whom DNA was collected at least 1 year before diagnosis with leukemia compared to cancer-free individuals (OR = 35.4; P = 3.8 × 10(-11)). These findings underscore the time-dependent nature of somatic events in the etiology of cancer and potentially other late-onset diseases.

  • Characterization of Large Structural Genetic Mosaicism in Human Autosomes

    • Analyses of genome-wide association study (GWAS) data have revealed that detectable genetic mosaicism involving large (>2 Mb) structural autosomal alterations occurs in a fraction of individuals. We present results for a set of 24,849 genotyped individuals (total GWAS set II [TGSII]) in whom 341 large autosomal abnormalities were observed in 168 (0.68%) individuals. Merging data from the new TGSII set with data from two prior reports (the Gene-Environment Association Studies and the total GWAS set I) generated a large dataset of 127,179 individuals; we then conducted a meta-analysis to investigate the patterns of detectable autosomal mosaicism (n = 1,315 events in 925 [0.73%] individuals). Restricting to events >2 Mb in size, we observed an increase in event frequency as event size decreased. The combined results underscore that the rate of detectable mosaicism increases with age (p value = 5.5 x 3 10(-31)) and is higher in men (p value = 0.002) but lower in participants of African ancestry (p value = 0.003). In a subset of 47 individuals from whom serial samples were collected up to 6 years apart, complex changes were noted over time and showed an overall increase in the proportion of mosaic cells as age increased. Our large combined sample allowed for a unique ability to characterize detectable genetic mosaicism involving large structural events and strengthens the emerging evidence of non-random erosion of the genome in the aging population.

  • Analysis of Heritability and Shared Heritability Based on Genome-Wide Association Studies for 13 Cancer Types

    • Background: Studies of related individuals have consistently demonstrated notable familial aggregation of cancer. We aim to estimate the heritability and genetic correlation attributable to the additive effects of common single-nucleotide polymorphisms (SNPs) for cancer at 13 anatomical sites. Methods: Between 2007 and 2014, the US National Cancer Institute has generated data from genome-wide association studies (GWAS) for 49 492 cancer case patients and 34 131 control patients. We apply novel mixed model methodology (GCTA) to this GWAS data to estimate the heritability of individual cancers, as well as the proportion of heritability attributable to cigarette smoking in smoking-related cancers, and the genetic correlation between pairs of cancers. Results: GWAS heritability was statistically significant at nearly all sites, with the estimates of array-based heritability, h(l)(2), on the liability threshold (LT) scale ranging from 0.05 to 0.38. Estimating the combined heritability of multiple smoking characteristics, we calculate that at least 24% (95% confidence interval [CI] = 14% to 37%) and 7% (95% CI = 4% to 11%) of the heritability for lung and bladder cancer, respectively, can be attributed to genetic determinants of smoking. Most pairs of cancers studied did not show evidence of strong genetic correlation. We found only four pairs of cancers with marginally statistically significant correlations, specifically kidney and testes (rho = 0.73, SE = 0.28), diffuse large B-cell lymphoma (DLBCL) and pediatric osteosarcoma (rho = 0.53, SE = 0.21), DLBCL and chronic lymphocytic leukemia (CLL) (rho = 0.51, SE = 0.18), and bladder and lung (rho = 0.35, SE = 0.14). Correlation analysis also indicates that the genetic architecture of lung cancer differs between a smoking population of European ancestry and a nonsmoking Asian population, allowing for the possibility that the genetic etiology for the same disease can vary by population and environmental exposures. Conclusion: Our results provide important insights into the genetic architecture of cancers and suggest new avenues for investigation.

    • Weakly interacting massive particles (WIMPs) are amongst the most interesting dark matter (DM) candidates. Many DM candidates naturally arise in theories beyond the standard model (SM) of particle physics, like weak-scale supersymmetry (SUSY). Experiments aim to detect WIMPs by scattering, annihilation or direct production, and thereby determine the underlying theory to which they belong, along with its parameters. Here we examine the prospects for further constraining the Constrained Minimal Supersymmetric Standard Model (CMSSM) with future ton-scale direct detection experiments. We consider ton-scale extrapolations of three current experiments: CDMS, XENON and COUPP, with 1000 kg-years of raw exposure each. We assume energy resolutions, energy ranges and efficiencies similar to the current versions of the experiments, and include backgrounds at target levels. Our analysis is based on full likelihood constructions for the experiments. We also take into account present uncertainties on hadronic matrix elements for neutralino-quark couplings, and on halo model parameters. We generate synthetic data based on four benchmark points and scan over the CMSSM parameter space using nested sampling. We construct both Bayesian posterior PDFs and frequentist profile likelihoods for the model parameters, as well as the mass and various cross-sections of the lightest neutralino. Future ton-scale experiments will help substantially in constraining supersymmetry, especially when results of experiments primarily targeting spin-dependent nuclear scattering are combined with those directed more toward spin-independent interactions.

    • Models of weak-scale supersymmetry offer viable dark matter (DM) candidates. Their parameter spaces are however rather large and complex, such that pinning down the actual parameter values from experimental data can depend strongly on the employed statistical framework and scanning algorithm. In frequentist parameter estimation, a central requirement for properly constructed confidence intervals is that they cover true parameter values, preferably at exactly the stated confidence level when experiments are repeated infinitely many times. Since most widely-used scanning techniques are optimised for Bayesian statistics, one needs to assess their abilities in providing correct confidence intervals in terms of the statistical coverage. Here we investigate this for the Constrained Minimal Supersymmetric Standard Model (CMSSM) when only constrained by data from direct searches for dark matter. We construct confidence intervals from one-dimensional profile likelihoods and study the coverage by generating several pseudo-experiments for two benchmark sets of pseudo-true parameters. We use nested sampling to scan the parameter space and evaluate the coverage for the two benchmarks when either flat or logarithmic priors are imposed on gaugino and scalar mass parameters. We observe both under- and over-coverage, which in some cases vary quite dramatically when benchmarks or priors are modified. We show how most of the variation can be explained as the impact of explicit and implicit priors, where the latter are indirectly imposed by physicality conditions. For comparison, we also evaluate the coverage for Bayesian credible intervals, and (predictably) observe significant under-coverage in those cases.

    • We perform a combined and extended analysis of effective scalar, vector, Majorana and Dirac fermion Higgs portal models of dark matter (DM). In these models, DM couples to the Standard Model (SM) Higgs boson via an operator of the form ODMH†H. For the fermion models, we allow an admixture of the scalar ΨΨ and pseudoscalar Ψiγ5Ψ interaction terms. On each model, we impose constraints from the Planck measured DM relic density, LHC limits on the Higgs invisible branching ratio, indirect search limits from the WMAP7/Planck observations of the cosmic microwave background, a combined analysis of 15 dwarf spheroidal galaxies by Fermi-LAT and the upcoming Cherenkov Telescope Array (CTA) as well as the direct search limits from the LUX and projected XENON1T experiments. We find in line with previous studies that the direct search experiments will continue to exclude large portions of the model parameter space. Due to the momentum suppression of the direct search cross section in the case of a pure pseudoscalar interaction of a fermionic DM candidate, future indirect searches are the only class of experiments capable of probing the high mass range of the theory.

For the first time, we perform a consistent study of the indirect detection prospects for these models based on the WMAP7/Planck observations of the cosmic microwave background, a combined analysis of 15 dwarf spheroidal galaxies by Fermi-LAT and the upcoming Cherenkov Telescope Array (CTA). We also perform a correct treatment of the momentum-dependent direct search cross section that arises from the pseudoscalar interaction term in the fermionic DM theories. We find, in line with previous studies, that current and future direct search experiments such as LUX and XENON1T can exclude much of the parameter space, and we demonstrate that a joint observation in both indirect and direct searches is possible for high mass weakly interacting massive particles. In the case of a pure pseudoscalar interaction of a fermionic DM candidate, future gamma-ray searches are the only class of experiment capable of probing the high mass range of the theory.

    • We introduce DarkBit, an advanced software code for computing dark matter constraints on various extensions to the Standard Model of particle physics, comprising both new native code and interfaces to external packages. This release includes a dedicated signal yield calculator for gamma-ray observations, which significantly extends current tools by implementing a cascade decay Monte Carlo, as well as a dedicated likelihood calculator for current and future experiments (gamLike). This provides a general solution for studying complex particle physics models that predict dark matter annihilation to a multitude of final states. We also supply a direct detection package that models a large range of direct detection experiments (DDCalc), and provides the corresponding likelihoods for arbitrary combinations of spin-independent and spin-dependent scattering processes. Finally, we provide custom relic density routines along with interfaces to DarkSUSY, micrOMEGAs, and the neutrino telescope likelihood package nulike. DarkBit is written in the framework of the Global And Modular Beyond the StandardModel Inference Tool (GAMBIT), providing seamless integration into a comprehensive statistical fitting framework that allows users to explore new models with both particle and astrophysics constraints, and a con-sistent treatment of systematic uncertainties. In this paper we describe its main functionality, provide a guide to getting started quickly, and show illustrative examples for results obtained with DarkBit (both as a standalone tool and as a GAMBIT module). This includes a quantitative comparison between two of the main dark matter codes (DarkSUSY and micrOMEGAs), and application of DarkBit's advanced direct and indirect detection routines to a simple effective dark matter model.

    • We evaluate the neutrino fluxes to be expected from neutralino lightest supersymmetric particle (LSP) annihilations inside the Sun, within the minimal supersymmetric extension of the standard model with supersymmetry-breaking scalar and gaugino masses constrained to be universal at the grand unified theory scale [the constrained minimal supersymmetric standard model (CMSSM)]. We find that there are large regions of typical CMSSM (m(1/2), m(0)) planes where the LSP density inside the Sun is not in equilibrium, so that the annihilation rate may be far below the capture rate. We show that neutrino fluxes are dependent on the solar model at the 20% level, and adopt the AGSS09 model of Serenelli et al. for our detailed studies. We find that there are large regions of the CMSSM (m(1/2), m(0)) planes where the capture rate is not dominated by spin-dependent LSP-proton scattering, e. g., at large m(1/2) along the CMSSM coannihilation strip. We calculate neutrino fluxes above various threshold energies for points along the coannihilation/rapid-annihilation and focus-point strips where the CMSSM yields the correct cosmological relic density for tan beta = 10 and 55 for mu > 0, exploring their sensitivities to uncertainties in the spin-dependent and-independent scattering matrix elements. We also present detailed neutrino spectra for four benchmark models that illustrate generic possibilities within the CMSSM. Scanning the cosmologically favored parts of the parameter space of the CMSSM, we find that the IceCube/DeepCore detector can probe at best only parts of this parameter space, notably the focus-point region and possibly also at the low-mass tip of the coannihilation strip.

    • We extend our previous studies of the neutrino fluxes expected from neutralino LSP annihilations inside the Sun to include variants of the minimal supersymmetric extension of the Standard Model (MSSM) with squark, slepton and gaugino masses constrained to be universal at the GUT scale, but allowing one or two nonuniversal supersymmetry breaking parameters contributing to the Higgs masses (NUHM1,2). As in the constrained MSSM (CMSSM) with universal Higgs masses, there are large regions of the NUHM parameter space where the LSP density inside the Sun is not in equilibrium, so that the annihilation rate may be far below the capture rate, and there are also large regions where the capture rate is not dominated by spin-dependent LSP-proton scattering. The spectra possible in the NUHM are qualitatively similar to those in the CMSSM. We calculate neutrino-induced muon fluxes above a threshold energy of 10 GeV, appropriate for the IceCube/DeepCore detector, for points where the NUHM yields the correct cosmological relic density for representative choices of the NUHM parameters. We find that the IceCube/DeepCore detector can probe regions of the NUHM parameter space in addition to analogues of the focus point strip and the tip of the coannihilation strip familiar from the CMSSM. These include regions with enhanced Higgsino-gaugino mixing in the LSP composition, that occurs where neutralino mass eigen-states cross over. On the other hand, rapid-annihilation funnel regions in general yield neutrino fluxes that are unobservably small.

    • Direct detection experiments, which are designed to detect the scattering of dark matter off nuclei in detectors, are a critical component in the search for the Universe's missing matter. This Colloquium begins with a review of the physics of direct detection of dark matter, discussing the roles of both the particle physics and astrophysics in the expected signals. The count rate in these experiments should experience an annual modulation due to the relative motion of the Earth around the Sun. This modulation, not present for most known background sources, is critical for solidifying the origin of a potential signal as dark matter. The focus is on the physics of annual modulation, discussing the practical formulas needed to interpret a modulating signal. The dependence of the modulation spectrum on the particle and astrophysics models for the dark matter is illustrated. For standard assumptions, the count rate has a cosine dependence with time, with a maximum in June and a minimum in December. Well-motivated generalizations of these models, however, can affect both the phase and amplitude of the modulation. Shown is how a measurement of an annually modulating signal could teach us about the presence of substructure in the galactic halo or about the interactions between dark and baryonic matter. Although primarily a theoretical review, the current experimental situation for annual modulation and future experimental directions is briefly discussed.

    • We investigate the interactions of Weakly Interacting Massive Particles (WIMPs) with nuclei in the human body. We are motivated by the fact that WIMPS are excellent candidates for the dark matter in the Universe. Our estimates use a 70 kg human and a variety of WIMP masses and cross-sections. The contributions from individual elements in the body are presented and it is found that the dominant contribution is from scattering off of oxygen (hydrogen) nuclei for the spin-independent (spin-dependent) interactions. For the case of 60 GeV WIMPs, we find that, of the billions of WIMPs passing through a human body per second, roughly similar to 10 WIMPs hit one of the nuclei in the human body in an average year, if the scattering is at the maximum consistent with current bounds on WIMP interactions. We also study the 10-20 GeV WIMPs with much larger cross-sections that best fit the DAMA, COGENT, and CRESST data sets and find much higher rates: in this case as many as 10(5) WIMPs hit a nucleus in the human body in an average year, corresponding to almost one a minute. Though WIMP interactions are a source of radiation in the body, the annual exposure is negligible compared to that from other natural sources (including radon and cosmic rays), and the WIMP collisions are harmless to humans.

    • We examined whether mesial temporal (Me) tau relates to cognitive performance in 47 amyloid-β (Aβ)-negative, cognitively normal older adults (>60 years old). Me-tau was measured using [18F]flortaucipir–positron emission tomography standardized uptake value ratio. The effect of continuous and categorical (stratified at standardized uptake value ratio = 1.2 [21% Me-positive]) Me-tau on cognition (mini-mental state examination, pre-Alzheimer's cognitive composite, a memory composite, and a nonmemory composite score) was examined using general linear models, and associations between Me-tau and [18F]flortaucipir signal in the neocortex were assessed using voxelwise regressions (continuous) and voxelwise contrasts (categorical). In addition, we assessed the effect of age and Aβ burden on Me-tau. Both continuous and categorical Me-tau was associated with worse cognitive performance across all tests and with higher lateral temporal and parietal [18F]flortaucipir signal. Furthermore, we observed a marginal association between Me-tau and age, whereas there was no association with Aβ burden. Our findings indicate that Me-tau in Aβ-negative cognitively normal individuals, which is likely age-related (i.e., primary age-related tauopathy), might not be as benign as commonly thought.

  • The impact of baryons on the direct detection of dark matter

    • The spatial and velocity distributions of dark matter particles in the Milky Way Halo affect the signals expected to be observed in searches for dark matter. Results from direct detection experiments are often analyzed assuming a simple isothermal distribution of dark matter, the Standard Halo Model (SHM). Yet there has been skepticism regarding the validity of this simple model due to the complicated gravitational collapse and merger history of actual galaxies. In this paper we compare the SHM to the results of cosmological hydrodynamical simulations of galaxy formation to investigate whether or not the SHM is a good representation of the true WIMP distribution in the analysis of direct detection data. We examine two Milky Way-like galaxies from the MaGICC cosmological simulations (a) with dark matter only and (b) with baryonic physics included. The inclusion of baryons drives the shape of the DM halo to become more spherical and makes the velocity distribution of dark matter particles less anisotropic especially at large heliocentric velocities, thereby making the SHM a better fit. We also note that we do not find a significant disk-like rotating dark matter component in either of the two galaxy halos with baryons that we examine, suggesting that dark disks are not a generic prediction of cosmological hydrodynamical simulations. We conclude that in the Solar neighborhood, the SHM is in fact a good approximation to the true dark matter distribution in these cosmological simulations (with baryons) which are reasonable representations of the Milky Way, and hence can also be used for the purpose of dark matter direct detection calculations.

    • It is shown that a Weakly Interacting Massive dark matter Particle (WIMP) interpretation for the positron excess observed in a variety of experiments, HEAT, PAMELA, and AMS-02, is highly constrained by the Fermi/LAT observations of dwarf galaxies. In particular, this paper examines the annihilation channels that best fit the current AMS-02 data (Boudaud et al., 2014), specifically focusing on channels and parameter space not previously explored by the Fermi/LAT collaboration. The Fermi satellite has surveyed the γ-ray sky, and its observations of dwarf satellites are used to place strong bounds on the annihilation of WIMPs into a variety of channels. For the single channel case, we find that dark matter annihilation into {b,e+e-, μ+μ-, τ+τ-,4-e or 4-τ } is ruled out as an explanation of the AMS positron excess (here b quarks are a proxy for all quarks, gauge and Higgs bosons). In addition, we find that the Fermi/LAT 2σ upper limits, assuming the best-fit AMS-02 branching ratios, exclude multichannel combinations into b and leptons. The tension between the results might relax if the branching ratios are allowed to deviate from their best-fit values, though a substantial change would be required. Of all the channels we considered, the only viable channel that survives the Fermi/LAT constraint and produces a good fit to the AMS-02 data is annihilation (via a mediator) to 4-μ, or mainly to 4-μ in the case of multichannel combinations.

    • BACKGROUND: Relative telomere length in peripheral blood leukocytes has been evaluated as a potential biomarker for renal cell carcinoma (RCC) risk in several studies, with conflicting findings.OBJECTIVE: We performed an analysis of genetic variants associated with leukocyte telomere length to assess the relationship between telomere length and RCC risk using Mendelian randomization, an approach unaffected by biases from temporal variability and reverse causation that might have affected earlier investigations.DESIGN, SETTING, AND PARTICIPANTS: Genotypes from nine telomere length-associated variants for 10 784 cases and 20 406 cancer-free controls from six genome-wide association studies (GWAS) of RCC were aggregated into a weighted genetic risk score (GRS) predictive of leukocyte telomere length.OUTCOME MEASUREMENTS AND STATISTICAL ANALYSIS: Odds ratios (ORs) relating the GRS and RCC risk were computed in individual GWAS datasets and combined by meta-analysis.RESULTS AND LIMITATIONS: Longer genetically inferred telomere length was associated with an increased risk of RCC (OR=2.07 per predicted kilobase increase, 95% confidence interval [CI]:=1.70-2.53, p<0.0001). As a sensitivity analysis, we excluded two telomere length variants in linkage disequilibrium (R2>0.5) with GWAS-identified RCC risk variants (rs10936599 and rs9420907) from the telomere length GRS; despite this exclusion, a statistically significant association between the GRS and RCC risk persisted (OR=1.73, 95% CI=1.36-2.21, p<0.0001). Exploratory analyses for individual histologic subtypes suggested comparable associations with the telomere length GRS for clear cell (N=5573, OR=1.93, 95% CI=1.50-2.49, p<0.0001), papillary (N=573, OR=1.96, 95% CI=1.01-3.81, p=0.046), and chromophobe RCC (N=203, OR=2.37, 95% CI=0.78-7.17, p=0.13).CONCLUSIONS: Our investigation adds to the growing body of evidence indicating some aspect of longer telomere length is important for RCC risk.PATIENT SUMMARY: Telomeres are segments of DNA at chromosome ends that maintain chromosomal stability. Our study investigated the relationship between genetic variants associated with telomere length and renal cell carcinoma risk. We found evidence suggesting individuals with inherited predisposition to longer telomere length are at increased risk of developing renal cell carcinoma.

    • We examine the future sensitivity of CoGeNT to the presence of dark matter streams and find that consideration of streams in the data may lead to differences in the interpretation of the results. We show the allowed particle mass and cross section for different halo parameters, assuming spin-independent elastic scattering. As an example, we choose a stream with the same velocity profile as that of the Sagittarius stream (and in the Solar neighborhood) and find that, with an exposure of similar to 10 kg yr, the CoGeNT results can be expected to exclude the standard-halo-model-only halo in favor of a standard halo model + stream halo at the 95% (99.7%) confidence level, provided the stream contributes 3% (5%) of the local dark matter density. The presence of a significant stream component may result in incorrect estimates of the particle mass and cross section unless the presence of the stream is taken into account. We conclude that the CoGeNT experiment is sensitive to streams and care should be taken to include the possibility of streams when analyzing experimental results.

    • We present LUXCalc, a new utility for calculating likelihoods and deriving weakly interacting massive particle (WIMP)-nucleon coupling limits from the recent results of the LUX direct search dark matter experiment. After a brief review of WIMP-nucleon scattering, we derive LUX limits on the spin-dependent WIMP-nucleon couplings over a broad range of WIMP masses, under standard assumptions on the relevant astrophysical parameters. We find that, under these and other common assumptions, LUX excludes the entire spin-dependent parameter space consistent with a dark matter interpretation of DAMA's anomalous signal, the first time a single experiment has been able to do so. We also revisit the case of spin-independent couplings, and demonstrate good agreement between our results and the published LUX results. Finally, we derive constraints on the parameters of an effective dark matter theory in which a spin-1 mediator interacts with a fermionic WIMP and Standard Model fermions via axial-vector couplings. A detailed appendix describes the use of LUXCalc with standard codes to place constraints on generic dark matter theories.

    • We consider the compatibility of DAMA/LIBRA, CoGeNT, XENON10 and XENON100 results for spin-independent (SI) dark matter weakly interacting massive particles, particularly at low masses (similar to 10 GeV), assuming a standard dark matter halo. The XENON bounds depend on the scintillation efficiency factor L(eff) for which there is considerable uncertainty. Thus we consider various extrapolations for L(eff) at low energy. With the L(eff) measurements we consider, XENON100 results are found to be insensitive to the low-energy extrapolation. We find the strongest bounds are from XENON10, rather than XENON100, due to the lower energy threshold. For reasonable choices of L(eff) and for the case of SI elastic scattering, XENON10 is incompatible with the DAMA/LIBRA 3 sigma region and severely constrains the 7-12 GeV WIMP mass region of interest published by the CoGeNT Collaboration.

    • Dark matter searches in gamma ray final states often make use of the fact that photons can be produced from final state muons. Modern Monte Carlo generators and dark matter codes include the effects of final state radiation from muons produced in the dark matter annihilation process itself, but neglect the O(1%) radiative correction that arises from the subsequent muon decay. After implementing this correction we demonstrate the effect that it can have on dark matter phenomenology by considering the case of dark matter annihilation to four muons via scalar mediator production. We first show that the AMS-02 positron excess can no longer easily be made consistent with this final state once the Fermi-LAT dwarf limits are calculated with the inclusion of radiative muon decays, and we next show that the Fermi-LAT galactic center gamma excess can be improved with this final state after inclusion of the same effect. We provide code and tables for the implementation of this effect in the popular dark matter code micrOMEGAs, providing a solution for any model producing final state muons.

    • We present a fast likelihood method for including event-level neutrino telescope data in parameter explorations of theories for new physics, and announce its public release as part of DarkSUSY 5.0.6. Our construction includes both angular and spectral information about neutrino events, as well as their total number. We also present a corresponding measure for simple model exclusion, which can be used for single models without reference to the rest of a parameter space. We perform a number of supersymmetric parameter scans with IceCube data to illustrate the utility of the method: example global fits and a signal recovery in the constrained minimal supersymmetric standard model (CMSSM), and a model exclusion exercise in a 7-parameter phenomenological version of the MSSM. The final IceCube detector con figuration will probe almost the entire focus-point region of the CMSSM, as well as a number of MSSM-7 models that will not otherwise be accessible to e. g. direct detection. Our method accurately recovers the mock signal, and provides tight constraints on model parameters and derived quantities. We show that the inclusion of spectral information significantly improves the accuracy of the recovery, providing motivation for its use in future IceCube analyses.

    • Purpose: It is not yet possible to estimate the number of cases required for a beginner to become expert in laparoscopic radical prostatectomy. We estimated the learning curve of laparoscopic radical prostatectomy for positive surgical margins compared to a published learning curve for open radical prostatectomy. Materials and Methods: We reviewed records from 8,544 consecutive patients with prostate cancer treated laparoscopically by 51 surgeons at 14 academic institutions in Europe and the United States. The probability of a positive surgical margin was calculated as a function of surgeon experience with adjustment for pathological stage, Gleason score and prostate specific antigen. A second model incorporated prior experience with open radical prostatectomy and surgeon generation. Results: Positive surgical margins occurred in 1,862 patients (22%). There was an apparent improvement in surgical margin rates up to a plateau at 200 to 250 surgeries. Changes in margin rates once this plateau was reached were relatively minimal relative to the CIs. The absolute risk difference for 10 vs 250 prior surgeries was 4.8% (95% CI 1.5, 8.5). Neither surgeon generation nor prior open radical prostatectomy experience was statistically significant when added to the model. The rate of decrease in positive surgical margins was more rapid in the open vs laparoscopic learning curve. Conclusions: The learning curve for surgical margins after laparoscopic radical prostatectomy plateaus at approximately 200 to 250 cases. Prior open experience and surgeon generation do not improve the margin rate, suggesting that the rate is primarily a function of specifically laparoscopic training and experience.

    • The feasibility of producing the molecular antihydrogen anion (H) over bar (-)(2) in the laboratory is investigated. Utilizing reaction rates calculated here involving the interaction of laser excited-state antihydrogen atoms held in magnetic minimum traps, key processes are identified that could lead to anion production, as well as competing effects leading to anti-atom loss. These are discussed in the context of present-day and near-future experimental capabilities.
