    • Candida species are the most common cause of opportunistic fungal infection worldwide. Here we report the genome sequences of six Candida species and compare these and related pathogens and non-pathogens. There are significant expansions of cell wall, secreted and transporter gene families in pathogenic species, suggesting adaptations associated with virulence. Large genomic tracts are homozygous in three diploid species, possibly resulting from recent recombination events. Surprisingly, key components of the mating and meiosis pathways are missing from several species. These include major differences at the mating-type loci (MTL); Lodderomyces elongisporus lacks MTL, and components of the a1/2 cell identity determinant were lost in other species, raising questions about how mating and cell types are controlled. Analysis of the CUG leucine-to-serine genetic-code change reveals that 99% of ancestral CUG codons were erased and new ones arose elsewhere. Lastly, we revise the Candida albicans gene catalogue, identifying many new genes.

  • Process-evaluation of tropospheric humidity simulated by general circulation models using water vapor isotopologues : 1. Comparison between models and observations

    • The goal of this study is to determine how H2O and HDO measurements in water vapor can be used to detect and diagnose biases in the representation of processes controlling tropospheric humidity in atmospheric general circulation models (GCMs). We analyze a large number of isotopic data sets (four satellite, sixteen ground-based remote-sensing, five surface in situ and three aircraft data sets) that are sensitive to different altitudes throughout the free troposphere. Despite significant differences between data sets, we identify some observed HDO/H2O characteristics that are robust across data sets and that can be used to evaluate models. We evaluate the isotopic GCM LMDZ, accounting for the effects of spatiotemporal sampling and instrument sensitivity. We find that LMDZ reproduces the spatial patterns in the lower and mid troposphere remarkably well. However, it underestimates the amplitude of seasonal variations in isotopic composition at all levels in the subtropics and in midlatitudes, and this bias is consistent across all data sets. LMDZ also underestimates the observed meridional isotopic gradient and the contrast between dry and convective tropical regions compared to satellite data sets. Comparison with six other isotope-enabled GCMs from the SWING2 project shows that biases exhibited by LMDZ are common to all models. The SWING2 GCMs show a very large spread in isotopic behavior that is not obviously related to that of humidity, suggesting water vapor isotopic measurements could be used to expose model shortcomings. In a companion paper, the isotopic differences between models are interpreted in terms of biases in the representation of processes controlling humidity.

  • Temperature dependence of respiration in roots colonized by arbuscular mycorrhizal fungi

    • * The arbuscular mycorrhizal (AM) symbiosis is ubiquitous, and the fungus represents a major pathway for carbon movement in the soil-plant system. Here, we investigated the impacts of AM colonization of Plantago lanceolata and temperature on the regulation of root respiration (R). * Warm-grown AM plants exhibited higher rates of R than did nonAM plants, irrespective of root mass. AM plants exhibited higher maximal rates of R (R(max)-R measured in the presence of an uncoupler and exogenous substrate) and greater proportional use of R(max) as a result of increased energy demand and/or substrate supply. The higher R values exhibited by AM plants were not associated with higher maximal rates of cytochrome c oxidase (COX) or protein abundance of either the COX or the alternative oxidase. * Arbuscular mycorrhizal colonization had no effect on the short-term temperature dependence (Q(10)) of R. Cold-acclimated nonAM plants exhibited higher rates of R than their warm-grown nonAM counterparts. By contrast, chilling had a negligible effect on R of AM-plants. Thus, AM plants exhibited less cold acclimation than their nonAM counterparts. * Overall, these results highlight the way in which AM colonization alters the underlying components of respiratory metabolism and the response of root R to sustained changes in growth temperature.

  • Caledonian metamorphism of metasediments from Franz Josef Land

    • The petrography, detrital zircon age distribution and Ar-40-Ar-39 ages of three samples from the Nagurskaya drill core of westernmost Franz Josef Land have been analyzed and are compared to similar rocks from the Lomonosov Ridge. The analyzed rocks, from near the base of the drill hole, consist of fine-grained psammitic to semipelitic schists, metamorphosed under greenschist-facies conditions. They are lithologically very similar to the recently analyzed metasediments from the Lomonosov Ridge. The detrital zircon age spectra of the samples from both the Lomonosov Ridge and beneath Franz Josef Land span the Meso- to Palaeoproterozoic with a main peak around 1.6 Ga, similar to lower Neoproterozoic metasedimentary rocks in East Greenland, on Svalbard and northern Norway, as well as from Cambrian sediments in Estonia and Silurian-Devonian sediments on Novaya Zemlya. Biotite in metasedimentary rocks from the Nagurskaya drill core indicate an Early Devonian Ar-40-Ar-39 metamorphic age of c. 400 Ma, possibly superimposed on an earlier, Ordovician history similar to that of the metasediments from the Lomonosov Ridge at 470 Ma. Previously published Ar-40-Ar-39 analyses of Nagurskaya muscovite yielded c. 600 Ma ages, characteristic of the Timanian Orogen. Together with the new biotite data, these isotope ages favor the interpretation that the Caledonian suture is located between Svalbard and Franz Josef Land, and the Caledonian deformation front between the latter and Novaya Zemlya.

  • The association between common vitamin D receptor gene variations and osteoporosis : a participant-level meta-analysis

    • BACKGROUND: Polymorphisms of the vitamin D receptor (VDR) gene have been implicated in the genetic regulation of bone mineral density (BMD). However, the clinical impact of these variants remains unclear.OBJECTIVE: To evaluate the relation between VDR polymorphisms, BMD, and fractures.DESIGN: Prospective multicenter large-scale association study.SETTING: The Genetic Markers for Osteoporosis consortium, involving 9 European research teams.PARTICIPANTS: 26,242 participants (18,405 women).MEASUREMENTS: Cdx2 promoter, FokI, BsmI, ApaI, and TaqI polymorphisms; BMD at the femoral neck and the lumbar spine by dual x-ray absorptiometry; and fractures.RESULTS: Comparisons of BMD at the lumbar spine and femoral neck showed nonsignificant differences less than 0.011 g/cm2 for any genotype with or without adjustments. A total of 6067 participants reported a history of fracture, and 2088 had vertebral fractures. For all VDR alleles, odds ratios for fractures were very close to 1.00 (range, 0.98 to 1.02) and collectively the 95% CIs ranged from 0.94 (lowest) to 1.07 (highest). For vertebral fractures, we observed a 9% (95% CI, 0% to 18%; P = 0.039) risk reduction for the Cdx2 A-allele (13% risk reduction in a dominant model).LIMITATIONS: The authors analyzed only selected VDR polymorphisms. Heterogeneity was detected in some analyses and may reflect some differences in collection of fracture data across cohorts. Not all fractures were related to osteoporosis.CONCLUSIONS: The FokI, BsmI, ApaI, and TaqI VDR polymorphisms are not associated with BMD or with fractures, but the Cdx2 polymorphism may be associated with risk for vertebral fractures.
