    • One of the primary objectives of the Rosetta Plasma Consortium, a suite of five plasma instruments on-board the Rosetta spacecraft, is to observe the formation and evolution of plasma interaction regions at the comet 67P/Churyumov-Gerasimenko (67P/CG). Observations made between 2015 April and 2016 February show that solar wind-cometary plasma interaction boundaries and regions formed around 2015 mid-April and lasted through early 2016 January. At least two regions were observed, separated by an ion-neutral collisionopause boundary. The inner region was located on the nucleus side of the boundary and was characterized by low-energy water-group ions, reduced magnetic field pileup and enhanced electron densities. The outer region was located outside of the boundary and was characterized by reduced electron densities, water-group ions that are accelerated to energies above 100 eV and enhanced magnetic field pileup compared to the inner region. The boundary discussed here is outside of the diamagnetic cavity and shows characteristics similar to observations made on-board the Giotto spacecraft in the ion pileup region at 1P/Halley. We find that the boundary is likely to be related to ion-neutral collisions and that its location is influenced by variability in the neutral density and the solar wind dynamic pressure.

  • Imaging single DNA molecules for high precision NIPT

    • Cell-free DNA analysis is becoming adopted for first line aneuploidy screening, however for most healthcare programs, cost and workflow complexity is limiting adoption of the test. We report a novel cost effective method, the Vanadis NIPT assay, designed for high precision digitally-enabled measurement of chromosomal aneuploidies in maternal plasma. Reducing NIPT assay complexity is achieved by using novel molecular probe technology that specifically label target chromosomes combined with a new readout format using a nanofilter to enrich single molecules for imaging and counting without DNA amplification, microarrays or sequencing. The primary objective of this study was to assess the Vanadis NIPT assay with respect to analytical precision and clinical feasibility. Analysis of reference DNA samples indicate that samples which are challenging to analyze with low fetal-fraction can be readily detected with a limit of detection determined at <2% fetal-fraction. In total of 286 clinical samples were analysed and 30 out of 30 pregnancies affected by trisomy 21 were classified correctly. This method has the potential to make cost effective NIPT more widely available with more women benefiting from superior detection and false positive rates.

    • We present Rosetta observations from comet 67P/Churyumov-Gerasimenko during the impact of a coronal mass ejection (CME). The CME impacted on 2015 Oct 5-6, when Rosetta was about 800 km from the comet nucleus, and 1.4 au from the Sun. Upon impact, the plasma environment is compressed to the level that solar wind ions, not seen a few days earlier when at 1500 km, now reach Rosetta. In response to the compression, the flux of suprathermal electrons increases by a factor of 5-10 and the background magnetic field strength increases by a factor of similar to 2.5. The plasma density increases by a factor of 10 and reaches 600 cm(-3), due to increased particle impact ionization, charge exchange and the adiabatic compression of the plasma environment. We also observe unprecedentedly large magnetic field spikes at 800 km, reaching above 200 nT, which are interpreted as magnetic flux ropes. We suggest that these could possibly be formed by magnetic reconnection processes in the coma as the magnetic field across the CME changes polarity, or as a consequence of strong shears causing Kelvin-Helmholtz instabilities in the plasma flow. Due to the limited orbit of Rosetta, we are not able to observe if a tail disconnection occurs during the CME impact, which could be expected based on previous remote observations of other CME-comet interactions.

    • Research to date has suggested that both individual marine species and ecologicalprocesses are expected to exhibit diverse responses to the environmental effects of climatechange. Evolutionary responses can occur on rapid (ecological) timescales, and yet studiestypically do not consider the role that adaptive evolution will play in modulating biologicalresponses to climate change. Investigations into such responses have typically been focusedat particular biological levels (e.g., cellular, population, community), often lackinginteractions among levels. Since all levels of biological organisation are sensitive to globalclimate change, there is a need to elucidate how different processes and hierarchicalinteractions will influence species fitness. Therefore, predicting the responses ofcommunities and populations to global change will require multidisciplinary efforts acrossmultiple levels of hierarchy, from the genetic and cellular to communities and ecosystems.Eventually, this may allow us to establish the role that acclimatisation and adaptation willplay in determining marine community structures in future scenarios.

  • Plasma densities, flow, and solar EUV flux at comet 67P : A cross-calibration approach

    • Context. During its two-year mission at comet 67P, Rosetta nearly continuously monitored the inner coma plasma environment for gas production rates varying over three orders of magnitude, at distances to the nucleus ranging from a few to a few hundred kilometres. To achieve the best possible measurements, cross-calibration of the plasma instruments is needed. Aims. Our goal is to provide a consistent plasma density dataset for the full mission, while in the process providing a statistical characterisation of the plasma in the inner coma and its evolution.Methods. We constructed physical models for two different methods to cross-calibrate the spacecraft potential and the ion current as measured by the Rosetta Langmuir probes (LAP) to the electron density as measured by the Mutual Impedance Probe (MIP). We also described the methods used to estimate spacecraft potential, and validated the results with the Ion Composition Analyser (ICA).Results. We retrieve a continuous plasma density dataset for the entire cometary mission with a much improved dynamical range compared to any plasma instrument alone and, at times, improve the temporal resolution from 0.24-0.74 Hz to 57.8 Hz. The physical model also yields, at a three-hour time resolution, ion flow speeds and a proxy for the solar EUV flux from the photoemission from the Langmuir probes.Conclusions. We report on two independent mission-wide estimates of the ion flow speed that are consistent with the bulk H2O+ ion velocities as measured by the ICA. We find the ion flow to consistently be much faster than the neutral gas over the entire mission, lending further evidence that the ions are collisionally decoupled from the neutrals in the coma. Measurements of ion speeds from Rosetta are therefore not consistent with the assumptions made in previously published plasma density models of the comet 67P's ionosphere at the start and end of the mission. Also, the measured EUV flux is perfectly consistent with independently derived values previously published from LAP and lends support for the conclusions drawn regarding an attenuation of solar EUV from a distant nanograin dust population, when the comet activity was high. The new density dataset is consistent with the existing MIP density dataset, but it facilitates plasma analysis on much shorter timescales, and it also covers long time periods where densities were too low to be measured by MIP.

    • Moisturizing creams have beneficial effects in the treatment of dry, scaly skin, but they may induce adverse skin reactions. In a randomized double-blind study, 197 patients with atopic dermatitis were treated with one of the following: a new moisturizing cream with 20% glycerin, its cream base without glycerin as placebo, or a cream with 4% urea and 4% sodium chloride. The patients were asked to apply the cream at least once daily for 30 days. Adverse skin reactions and changes in skin dryness were assessed by the patient and a dermatologist. Adverse skin reactions such as smarting (a sharp local superficial sensation) were felt significantly less among patients using the 20% glycerin cream compared with the urea-saline cream, because 10% of the patients judged the smarting as severe or moderate when using glycerin cream, whereas 24% did so using urea-saline cream (p

    • Context. The Rosetta spacecraft is escorting comet 67P/Churyumov-Gerasimenko from a heliocentric distance of >3.6 AU, where the comet activity was low, until perihelion at 1.24 AU. Initially, the solar wind permeates the thin comet atmosphere formed from sublimation. Aims. Using the Rosetta Plasma Consortium Ion Composition Analyzer (RPC-ICA), we study the gradual evolution of the comet ion environment, from the first detectable traces of water ions to the stage where cometary water ions accelerated to about 1 keV energy are abundant. We compare ion fluxes of solar wind and cometary origin. Methods. RPC-ICA is an ion mass spectrometer measuring ions of solar wind and cometary origins in the 10 eV-40 keV energy range. Results. We show how the flux of accelerated water ions with energies above 120 eV increases between 3.6 and 2.0 AU. The 24 h average increases by 4 orders of magnitude, mainly because high-flux periods become more common. The water ion energy spectra also become broader with time. This may indicate a larger and more uniform source region. At 2.0 AU the accelerated water ion flux is frequently of the same order as the solar wind proton flux. Water ions of 120 eV-few keV energy may thus constitute a significant part of the ions sputtering the nucleus surface. The ion density and mass in the comet vicinity is dominated by ions of cometary origin. The solar wind is deflected and the energy spectra broadened compared to an undisturbed solar wind. Conclusions. The flux of accelerated water ions moving from the upstream direction back toward the nucleus is a strongly nonlinear function of the heliocentric distance.

    • Nitrous oxide emissions from a network of agricultural experiments in Europe and Zimbabwe were used to explore the relative importance of site and management controls of emissions. At each site, a selection of management interventions were compared within replicated experimental designs in plot based experiments. Arable experiments were conducted at Beano in Italy, El Encin in Spain, Foulum in Denmark, Logården in Sweden, Maulde in Belgium, Paulinenaue in Germany, Harare in Zimbabwe and Tulloch in the UK. Grassland experiments were conducted at Crichton, Nafferton and Peaknaze in the UK, Gödöllö in Hungary, Rzecin in Poland, Zarnekow in Germany and Theix in France. Nitrous oxide emissions were measured at each site over a period of at least two years using static chambers. Emissions varied widely between sites and as a result of manipulation treatments. Average site emissions (throughout the study period) varied between 0.04 and 21.21 kg N2O-N ha−1 yr−1, with the largest fluxes and variability associated with the grassland sites. Total nitrogen addition was found to be the single most important determinant of emissions, accounting for 15% of the variance (using linear regression) in the data from the arable sites (p < 0.0001), and 77% in the grassland sites. The annual emissions from arable sites were significantly greater than those that would be predicted by IPCC default emission factors. Variability in N2O within sites that occurred as a result of manipulation treatments was greater than that resulting from site to site and year to year variation, highlighting the importance of management interventions in contributing to greenhouse gas mitigation.

    • The data from all Rosetta plasma consortium instruments and from the ROSINA COPS instrument are used to study the interaction of the solar wind with the outgassing cometary nucleus of 67P/Churyumov-Gerasimenko. During 6 and 7 June 2015, the interaction was first dominated by an increase in the solar wind dynamic pressure, caused by a higher solar wind ion density. This pressure compressed the draped magnetic field around the comet, and the increase in solar wind electrons enhanced the ionization of the outflow gas through collisional ionization. The new ions are picked up by the solar wind magnetic field, and create a ring/ring-beam distribution, which, in a high-beta plasma, is unstable for mirror mode wave generation. Two different kinds of mirror modes are observed: one of small size generated by locally ionized water and one of large size generated by ionization and pick-up farther away from the comet.

    • Objective Recent clinical studies have suggested an increased risk of elevated arterial pressure in patients with hydronephrosis. Animals with experimentally induced hydronephrosis develop hypertension, which is correlated to the degree of obstruction and increased oxidative stress. In this prospective study we investigated changes in arterial pressure, oxidative stress, and nitric oxide (NO) homeostasis following correction of hydronephrosis.Methods Ambulatory arterial pressure (24 h) was monitored in pediatric patients with hydronephrosis (n = 15) before and after surgical correction, and the measurements were compared with arterial pressure measurements in two control groups, i.e. healthy controls (n = 8) and operated controls (n = 8). Markers of oxidative stress and NO homeostasis were analyzed in matched urine and plasma samples.Results The preoperative mean arterial pressure was significantly higher in hydronephrotic patients [83 mmHg; 95% confidence interval (CI) 80–88 mmHg] than in healthy controls (74 mmHg; 95% CI 68–80 mmHg; p < 0.05), and surgical correction of ureteral obstruction reduced arterial pressure (76 mmHg; 95% CI 74–79 mmHg; p < 0.05). Markers of oxidative stress (i.e., 11- dehydroTXB2, PGF2α, 8-iso-PGF2α, 8,12-iso-iPF2α-VI) were significantly increased (p < 0.05) in patients with hydronephrosis compared with both control groups, and these were reduced following surgery (p < 0.05). Interestingly, there was a trend for increased NO synthase activity and signaling in hydronephrosis, which may indicate compensatory mechanism(s).Conclusion This study demonstrates increased arterial pressure and oxidative stress in children with hydronephrosis compared with healthy controls, which can be restored to normal levels by surgical correction of the obstruction. Once reference data on ambulatory blood pressure in this young age group become available, we hope cut-off values can be defined for deciding whether or not to correct hydronephrosis surgically.Keywords Blood pressure .     • Background: During the course of amyotrophic lateral sclerosis (ALS), patients and their families are faced with existential decisions concerning life-prolonging and -shortening measures. Correct anticipation of patient’s well-being and preferences is a prerequisite for patient-centered surrogate decision making.Methods: In Germany (N = 84), Poland (N = 77) and Sweden (N = 73) patient-caregiver dyads were interviewed. Standardized questionnaires on well-being (ADI-12 for depressiveness; ACSA for global quality of life) and wish for hastened death (SAHD) were used in ALS patients. Additionally, caregivers were asked to fill out the same questionnaires by anticipating patients’ perspective (surrogate perspective).Results: Caregivers significantly underestimated patients’ well-being in Germany and Poland. For Swedish caregivers, there were just as many who underestimated and overestimated well-being. The same was true for wish for hastened death in all three countries. For Swedish and Polish patients, caregivers’ estimation of well-being was not even associated with patients’ responses and the same was true for estimation of wish for hastened death in all three countries. Older caregivers and those with the most frequent encounter with the patient were the closest in their rating of well-being and wish for hastened death to the patients’ actual state, while caregivers with chronic disease him/herself were more likely to underestimate patient’s well-being.Discussion: Despite distinct cultural differences, there was a clear discrepancy between patients’ and caregivers’ perspective on patients’ well-being and preferences towards life in all three countries. This possible bias in caregivers’ judgment needs to be taken into account in surrogate decision making.

    • Objective: Quantitative analysis of decision-making on therapeutic options in different sociocultural context in amyotrophic lateral sclerosis (ALS).Methods: ALS patients (n = 244) were consecutively recruited in Germany (n = 83), Poland (n = 83), and Sweden (n = 78) in a prospective cross-cultural study (www.NEEDSinALS.com). They were interviewed on preferences for therapeutic techniques including invasive (IV) and non-invasive ventilation (NIV), as well as percutaneous endoscopic gastrostomy (PEG) and on hypothetical termination of these using quantitative questions. Using standardized questionnaires, religiousness, personal values, quality of life, and depressiveness were assessed.Results: NIV was most frequently used in Germany and PEG in Sweden. Swedish patients were most liberal on initiation and termination of PEG, NIV and IV. Polish patients were mostly undecided and were least likely to consider discontinuing supportive management. Current use was partly associated with age, gender and state of physical function; also, financial support explained some variance. Future preferences on therapeutic options from the patient’s perspective were also closely associated with cultural factors. The more oriented towards traditional and conservative values, the less likely patients were to decide for invasive therapeutic devices (IV, PEG), the least likely to have ideations to discontinue any device and the more likely to have an undecided attitude.Conclusions: Current use of therapeutic options is determined by medical condition in analogy to clinical guidelines. For future considerations, other factors such as cultural background are crucial, yielding hurdles to be regarded in the implementation of advanced directives in a multicultural environment.

    • In this study, several aspects regarding effect of quality on the fatigue strength in welded cut HSS have been investigated and are discussed. A novel numerical algorithm has been developed which assesses the welded surface and calculates and quantifies weld quality parameters and the presence of defects which are critical in fatigue applications. The algorithm is designed for implementation in serial production. It will provide robust and reliable feedback on the quality being produced, which is essential if high strength steels are utilized and high quality welds are necessary for the structural integrity of the welded component. Two welding procedures which can increase the weld quality in as welded conditions have been assessed. It was found that by using these methods, the fatigue strength can be increased with 20% compared to normal weld quality. Furthermore, two fatigue assessment methods ability to account for increased weld quality in low cycle and high cycle fatigue applications has been studied. One of these methods showed sufficient accuracy in predicting the fatigue strength with small scatter and also account for increased weld quality. The influence of surface quality on cut edges was studied and the fatigue strength was estimated using international standards and a fatigue strength model for cut edges. It was found that the fatigue strength in testing was 15-70% higher compared to the estimation, thus proving a weak link between the international standard and fatigue strength.

    • Background: Nursing students need to be prepared for the increasingly culturally diverse health care. Therefore, providing students with international perspectives remains the mission of higher education. However, given the logistic and financial constraints, not all students will be able to travel overseas for their international experiences. A feasible alternative to study abroad is internationalisation-at-home where intercultural dimensions are incorporated into curriculum, without students leaving their home universities. This paper presents findings from a collaboration between nursing programmes in Sweden and Hong Kong. The aim of the project was to explore how undergraduate nursing students' perceived achieved learning outcomes after participating in a web-based intercultural peer-learning intervention. Methods: A qualitative and interpretative design was adopted to capture undergraduate nursing students' experiences of internationalisation at home via webinars. We used convenience sampling and recruited ten undergraduate nursing students from each university. The students were assigned a generic patient case that they discussed and reflected on during three webinars. Data were collected by students´ reflective journals and focus group interviews. Analysis of data followed the principles for thematic networks. Results: In exploring how undergraduate nursing students' perceived learning outcomes after participating in a web-based intercultural peerlearning intervention the global theme, nursing as universal and recognisable, emerged from the data. Recognition of the global theme aroused from two organisational themes; mirroring nursing through an intercultural lens and reflecting on personal action and the action of others. Conclusions: Developing an understanding of nursing as universal and recognisable has implications for nursing students as it supports not only a willingness to work abroad, but also preparedness to care for a diverse population. Therefore, the use of web-based learning activities allow new effective approaches to internationalisation at home programmes and needs to be further developed and implemented in nursing

Methods: Thematic analysis of data collected from reflective journals and focusgroup interviews of participating nursing students across three international universities in Australia, Hong Kong, and Sweden during autumn 2017. Results: Three themes were identified: peer learning as creation of friendship; peer learning from interactions that went beyond what was originally intended; and peer learning as empowered learning. Conclusion: Combining peer learning as an educational approach with cross‐cultural and student‐led webinars provided new perspectives. On‐line learning across global boundaries, based on a sound educational model, creates new opportunities for internationalization without straining individual and institutional financial resources

    • We attempted to map out the processes of intercultural communication, interaction, and reflection by examining the intercultural learning that took place among nursing students. Through an understanding of the process of their intercultural learning, the Hong Kong and Swedish students revealed their identity not only as nurses but more so as learners. Their intercultural learning started with a superficial and fact-based exchange and evolved into reflection and mindfulness. Students at both ends reported increased knowledge about both their own and the other's culture. They were also able to translate some of their understanding through intercultural communication into their nursing practices. Throughout the process, the aspects that facilitated their intercultural learning were a relaxed and open attitude, an eagerness to learn, sensitivity, and flexibility. Those qualities,whichmade for effective intercultural communication, are aligned with those that are valued in nursing. The students' appreciation of the value and appropriateness of the Skype technology in facilitating the development of intercultural competence without the need to leave home indicates the potential of this kind of telecollaboration.

  • A yeast living ancestor reveals the origin of genomic introgressions

    • A yeast clonal descendant of an ancient hybridization event is identified and sheds light on the early evolution of the Saccharomyces cerevisiae Alpechin lineage and its abundant Saccharomyces paradoxus introgressions. Genome introgressions drive evolution across the animal(1), plant(2) and fungal(3) kingdoms. Introgressions initiate from archaic admixtures followed by repeated backcrossing to one parental species. However, how introgressions arise in reproductively isolated species, such as yeast(4), has remained unclear. Here we identify a clonal descendant of the ancestral yeast hybrid that founded the extant Saccharomyces cerevisiae Alpechin lineage(5), which carries abundant Saccharomyces paradoxus introgressions. We show that this clonal descendant, hereafter defined as a 'living ancestor', retained the ancestral genome structure of the first-generation hybrid with contiguous S. cerevisiae and S. paradoxus subgenomes. The ancestral first-generation hybrid underwent catastrophic genomic instability through more than a hundred mitotic recombination events, mainly manifesting as homozygous genome blocks generated by loss of heterozygosity. These homozygous sequence blocks rescue hybrid fertility by restoring meiotic recombination and are the direct origins of the introgressions present in the Alpechin lineage. We suggest a plausible route for introgression evolution through the reconstruction of extinct stages and propose that genome instability allows hybrids to overcome reproductive isolation and enables introgressions to emerge.

  • A case study of proton precipitation at Mars : Mars Express observations and hybrid simulations

    • Using the data from the Analyzer of Space Plasma and Energetic Atoms (ASPERA-3) experiment on board Mars Express and hybrid simulations, we have investigated the entry of protons into the Martian induced magnetosphere. We discuss one orbit on the dayside with observations of significant proton fluxes at altitudes down to 260 km on 27 February 2004. The protons observed below the induced magnetosphere boundary at an altitude of less than 700 km have energies of a few keV, travel downward, and precipitate onto the atmosphere. The measured energy flux and particle flux are 108–109 eV cm−2 s−1 and 105–106 H+ cm−2 s−1, respectively. The proton precipitation occurs because the Martian magnetosheath is small with respect to the heated proton gyroradius in the subsolar region. The data suggest that the precipitation is not permanent but may occur when there are transient increases in the magnetosheath proton temperature. The higher-energy protons penetrate deeper because of their larger gyroradii. The proton entry into the induced magnetosphere is simulated using a hybrid code. A simulation using a fast solar wind as input can reproduce the high energies of the observed precipitating protons. The model shows that the precipitating protons originate from both the solar wind and the planetary exosphere. The precipitation extends over a few thousand kilometers along the orbit of the spacecraft. The proton precipitation does not necessarily correlate with the crustal magnetic anomalies.

    • We present observations from the Rosetta Plasma Consortium of the effects of stormy solar wind on comet 67P/Churyumov-Gerasimenko. Four corotating interaction regions (CIRs), where the first event has possibly merged with a coronal mass ejection, are traced from Earth via Mars (using Mars Express and Mars Atmosphere and Volatile EvolutioN mission) to comet 67P from October to December 2014. When the comet is 3.1-2.7AU from the Sun and the neutral outgassing rate approximate to 10(25)-10(26)s(-1), the CIRs significantly influence the cometary plasma environment at altitudes down to 10-30km. The ionospheric low-energy (approximate to 5eV) plasma density increases significantly in all events, by a factor of >2 in events 1 and 2 but less in events 3 and 4. The spacecraft potential drops below -20V upon impact when the flux of electrons increases. The increased density is likely caused by compression of the plasma environment, increased particle impact ionization, and possibly charge exchange processes and acceleration of mass-loaded plasma back to the comet ionosphere. During all events, the fluxes of suprathermal (approximate to 10-100eV) electrons increase significantly, suggesting that the heating mechanism of these electrons is coupled to the solar wind energy input. At impact the magnetic field strength in the coma increases by a factor of 2-5 as more interplanetary magnetic field piles up around the comet. During two CIR impact events, we observe possible plasma boundaries forming, or moving past Rosetta, as the strong solar wind compresses the cometary plasma environment. We also discuss the possibility of seeing some signatures of the ionospheric response to tail disconnection events.

    • We use measurements from the Rosetta plasma consortium Langmuir probe and mutual impedance probe to study the spatial distribution of low-energy plasma in the near-nucleus coma of comet 67P/Churyumov-Gerasimenko. The spatial distribution is highly structured with the highest density in the summer hemisphere and above the region connecting the two main lobes of the comet, i.e., the neck region. There is a clear correlation with the neutral density and the plasma to neutral density ratio is found to be approximate to 1-210(-6), at a cometocentric distance of 10km and at 3.1AU from the Sun. A clear 6.2h modulation of the plasma is seen as the neck is exposed twice per rotation. The electron density of the collisionless plasma within 260km from the nucleus falls off with radial distance as approximate to 1/r. The spatial structure indicates that local ionization of neutral gas is the dominant source of low-energy plasma around the comet.

    • Despite increasing awareness of the importance of gender perspectives in health science, there is conceptual confusion regarding the meaning and the use of central gender theoretical concepts. We argue that it is essential to clarify how central concepts are used within gender theory and how to apply them to health research. We identify six gender theoretical concepts as central and interlinked-but problematic and ambiguous in health science: sex, gender, intersectionality, embodiment, gender equity and gender equality. Our recommendations are that: the concepts sex and gender can benefit from a gender relational theoretical approach (ie, a focus on social processes and structures) but with additional attention to the interrelations between sex and gender; intersectionality should go beyond additive analyses to study complex intersections between the major factors which potentially influence health and ensure that gendered power relations and social context are included; we need to be aware of the various meanings given to embodiment, which achieve an integration of gender and health and attend to different levels of analyses to varying degrees; and appreciate that gender equality concerns absence of discrimination between women and men while gender equity focuses on women's and men's health needs, whether similar or different. We conclude that there is a constant need to justify and clarify our use of these concepts in order to advance gender theoretical development. Our analysis is an invitation for dialogue but also a call to make more effective use of the knowledge base which has already developed among gender theorists in health sciences in the manner proposed in this paper.

    • OBJECTIVES: To test the hypothesis that long-term postoperative dalteparin (Fragmin), Pharmacia Corp) treatment improves primary patency of peripheral arterial bypass grafts (PABG) in lower limb ischemia patients on acetylsalicylic acid (ASA) treatment. DESIGN: Prospective randomised double blind multicenter study. MATERIALS AND METHODS: Using a computer algorithm 284 patients with lower limb ischemia, most with pre-operative ischemic ulceration or partial gangrene, from 12 hospitals were randomised, after PABG, to 5000 IU dalteparin or placebo injections once daily for 3 months. All patients received 75 mg of ASA daily for 12 months. Graft patency was assessed at 1, 3 and 12 months. RESULTS: At 1 year, 42 patients had died or were lost to follow-up. Compliance with the injection schedule was 80%. Primary patency rate, in the dalteparin versus the control group, respectively, was 83 versus 80% (n.s.) at 3 months and 59% for both groups at 12 months. Major complication rates and cardiovascular morbidity were not different between the two groups. CONCLUSIONS: In patients on ASA treatment, long-term postoperative dalteparin treatment did not improve patency after peripheral artery bypass grafting. Therefore, low molecular weight heparin treatment cannot be recommended for routine use after bypass surgery for critical lower limb ischemia.

    • Second generation sequencing has revolutionized genomic studies. However, most genomes contain repeated DNA elements that are longer than the read lengths achievable with typical sequencers, so the genomic order of several generated contigs cannot be easily resolved. A new generation of sequencers offering substantially longer reads is emerging, notably the Pacific Biosciences (PacBio) RS II system and the MinION system, released in early 2014 by Oxford Nanopore Technologies through an early access program. The latter has highly advantageous portability and sequences samples by measuring changes in ionic current when single-stranded DNA molecules are translocated through nanopores. We show that the MinION system produces long reads with high mapability that can be used for scaffolding bacterial genomes, despite currently producing substantially higher error rates than PacBio reads. With further development we anticipate that MinION will be useful not only for assembling genomes, but also for rapid detection of organisms, potentially in the field.

    • The influence of the severity of dilute sulfuric acid hydrolysis of spruce (softwood) on sugar yield and on the fermentability of the hydrolysate by Saccharomyces cerevisiae (Baker's yeast) was investigated. Fermentability was assessed as the ethanol yield on fermentable sugars (mannose and glucose) and the mean volumetric productivity (4 h). The hydrolysis conditions, residence time, temperature, and sulfuric acid concentration were treated as a single parameter, combined severity (CS). When the CS of the hydrolysis conditions increased, the yield of fermentable sugars increased to a maximum between CS 2.0-2.7 for mannose, and 3.0-3.4 for glucose above which it decreased. The decrease in the yield of monosaccharides coincided with the maximum concentrations of furfural and 5-hydroxymethylfurfural (5HMF). With the further increase in CS, the concentrations of furfural and 5-HMF decreased while the formation of formic acid and levulinic acid increased The yield of ethanol decreased at approximately CS 3; however, the volumetric productivity decreased at lower CS. The effect of acetic acid, formic acid, levulinic acid furfural, and 5-HMF on fermentability was assayed in model fermentations Ethanol yield and volumetric productivity decreased with increasing concentrations of acetic acid, formic acid, and levulinic acid. Furfural and 5-HMF decreased the volumetric productivity but did not influence the final yield of ethanol. The decrease in volumetric productivity was more pronounced when 5-HMF was added to the fermentation, and this compound was depleted at a lower rate than furfural. The inhibition observed in hydrolysates produced in higher CS could not be fully explained by the effect of the by-products furfural, 5-HMF, acetic acid, formic acid: and levulinic acid.   • Incidence of Kidney Stones After Metabolic and Bariatric Surgery-Data from the Scandinavian Obesity Surgery Registry

    • Purpose Obesity is associated with increased incidence of kidney stones, a risk further increased by metabolic and bariatric surgery, particularly after procedures with a malabsorptive component. However, there is a paucity in reports on baseline risk factor and on larger population-based cohorts. The objective was to evaluate incidence and risk factors for kidney stones after bariatric surgery by comparing them to an age-, sex-, and geographically matched cohort from the normal population. Material and Methods Patients operated with primary Roux-en-Y gastric bypass (RYGB), sleeve gastrectomy (SG), or biliopancreatic diversion with duodenal switch (BPD-DS) from 2007 until 2017 within the Scandinavian Obesity Surgery registry were matched 1:10 to controls from the normal population. Hospital admission or outpatient visits due to kidney stones registered in the National Patient Registry were considered as endpoint. Results The study included 58,366 surgical patients (mean age 41.0 +/-, BMI 42.0 +/- 5.68, 76% women) with median follow-up time 5.0 [IQR 2.9-7.0] years and 583,660 controls. All surgical procedures were associated with a significantly increased risk for kidney stones (RYGB, HR 6.16, [95% CI 5.37-7.06]; SG, HR 6.33, [95% CI 3.57-11.25]; BPD/DS, HR 10.16, [95% CI 2.94-35.09]). Higher age, type 2 diabetes hypertension at baseline, and a preoperative history of kidney stones were risk factors for having a postoperative diagnosis of kidney stones. Conclusion Primary RYGB, SG, and BPD/DS were all associated with a more than sixfold increased risk for postoperative kidney stones. The risk increased with advancing age, two common obesity-related conditions, and among patients with preoperative history of kidney stones.

  • Genome instability footprint under rapamycin and hydroxyurea treatments

    • The mutational processes dictating the accumulation of mutations in genomes are shaped by genetic background, environment and their interactions. Accurate quantification of mutation rates and spectra under drugs has important implications in disease treatment. Here, we used whole-genome sequencing and time-resolved growth phenotyping of yeast mutation accumulation lines to give a detailed view of the mutagenic effects of rapamycin and hydroxyurea on the genome and cell growth. Mutation rates depended on the genetic backgrounds but were only marginally affected by rapamycin. As a remarkable exception, rapamycin treatment was associated with frequent chromosome XII amplifications, which compensated for rapamycin induced rDNA repeat contraction on this chromosome and served to maintain rDNA content homeostasis and fitness. In hydroxyurea, a wide range of mutation rates were elevated regardless of the genetic backgrounds, with a particularly high occurrence of aneuploidy that associated with dramatic fitness loss. Hydroxyurea also induced a high T-to-G and low C-to-A transversion rate that reversed the common G/C-to-A/T bias in yeast and gave rise to a broad range of structural variants, including mtDNA deletions. The hydroxyurea mutation footprint was consistent with the activation of error-prone DNA polymerase activities and non-homologues end joining repair pathways. Taken together, our study provides an in-depth view of mutation rates and signatures in rapamycin and hydroxyurea and their impact on cell fitness, which brings insights for assessing their chronic effects on genome integrity. As the ultimate source of genetic variation, mutation plays critical roles in evolution. An accurate depiction of its intrinsic rate and signature can help us understand the genetic basis of biodiversity and diseases. However, the ubiquitous existence of natural selection often leads to bias for the observable mutations in natural populations. To minimize such confounding effect introduced by selection, we applied evolution experiment by random single-cell bottlenecks, which allows almost all kinds of mutations to accumulate in an unbiased way. With this setup, we examined the mutation rates and signatures of yeast cells in two commonly used chemotherapy drugs that impairs essential cellular functions such as DNA and protein synthesis. We found elevated mutation rates for a wide range of genetic variants, accompanied by dramatic fitness loss in hydroxyurea. The mutational signatures suggest the involvement of low fidelity DNA replication and repair processes. The mutagenic effects of rapamycin are marginal but with frequent chromosome XII amplifications that compensate for rapamycin-induced rDNA contraction on this chromosome. Our findings provide an example of how such experiments on model organisms can help us better understand the chronic mutagenic effects of drugs and their underlying biological mechanisms.

    • We used a recently developed classical Density Functional Theory (DFT) method to study the structures, phase transitions, and electrochemical behaviours of two coarse-grained ionic fluid models, in the presence of a perfectly conducting model electrode. Common to both is that the charge of the cationic component is able to approach the electrode interface more closely than the anion charge. This means that the cations are specifically attracted to the electrode, due to surface polarization effects. Hence, for a positively charged electrode, there is competition at the surface between cations and anions, where the latter are attracted by the positive electrode charge. This generates demixing, for a range of positive voltages, where the two phases are structurally quite different. The surface charge density is also different between the two phases, even at the same potential. The DFT formulation contains an approximate treatment of ion correlations, and surface polarization, where the latter is modelledviascreened image interactions. Using a mean-field DFT, where ion correlations are neglected, causes the phase transition to vanish for both models, but there is still a dramatic drop in the differential capacitance as proximal cations are replaced by anions, for increasing surface potentials. While these findings were obtained for relatively crude coarse-grained models, we argue that the findings can also be relevant in “real” systems, where we note that many ionic liquids are composed of a spherically symmetric anion, and a cation that is asymmetric both from a steric and a charge distribution point of view.

    • Variation in the number of individual chromosomes (chromosomal aneuploidy) or chromosome segments (segmental aneuploidy) is associated with developmental abnormalities and reduced fitness in all species examined; it is the leading cause of miscarriages and mental retardation and a hallmark of cancer. However, despite their documented importance in disease, the effects of aneuploidies on the transcriptome remain largely unknown. We have examined the expression effects of seven heterozygous chromosomal deficiencies, both singly and in all pairwise combinations, in Drosophila melanogaster. The results show that genes in one copy are buffered, i.e. expressed more strongly than the expected 50% of wild-type level, the buffering is general and not influenced by other monosomic regions. Furthermore, long genes are significantly more highly buffered than short genes and gene length appears to be the primary determinant of the buffering degree. For short genes the degree of buffering depends on expression level and expression pattern. Furthermore, the results show that in deficiency heterozygotes the expression of genes involved in proteolysis is enhanced and negatively correlates with the degree of buffering. Thus, enhanced proteolysis appears to be a general response to aneuploidy.

    • Heterochromatin protein 1a (HP1a) is a chromatin-associated protein important for the formation and maintenance of heterochromatin. In Drosophila, the two histone methyltransferases SETDB1 and Su(var)3-9 mediate H3K9 methylation marks that initiates the establishment and spreading of HP1a-enriched chromatin. Although HP1a is generally regarded as a factor that represses gene transcription, several reports have linked HP1a binding to active genes, and in some cases, it has been shown to stimulate transcriptional activity. To clarify the function of HP1a in transcription regulation and its association with Su(var)3-9, SETDB1 and the chromosome 4-specific protein POF, we conducted genome-wide expression studies and combined the results with available binding data in Drosophila melanogaster. The results suggest that HP1a, SETDB1 and Su(var)3-9 repress genes on chromosome 4, where non-ubiquitously expressed genes are preferentially targeted, and stimulate genes in pericentromeric regions. Further, we showed that on chromosome 4, Su(var)3-9, SETDB1 and HP1a target the same genes. In addition, we found that transposons are repressed by HP1a and Su(var)3-9 and that the binding level and expression effects of HP1a are affected by gene length. Our results indicate that genes have adapted to be properly expressed in their local chromatin environment.
