  • Guidelines for the use and interpretation of assays for monitoring autophagy
  • 2012
  • Ingår i: Autophagy. - : Informa UK Limited. - 1554-8635 .- 1554-8627. ; 8:4, s. 445-544
  • Forskningsöversikt (refereegranskat)abstract
    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

  • Ingår i: Military Medical Research. - : Springer Science and Business Media LLC. - 2054-9369. ; 7:1
  • Tidskriftsartikel (refereegranskat)abstract
    • The novel severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is the cause of a rapidly spreading illness, coronavirus disease 2019 (COVID-19), affecting more than seventeen million people around the world. Diagnosis and treatment guidelines for clinicians caring for patients are needed. In the early stage, we have issued "A rapid advice guideline for the diagnosis and treatment of 2019 novel coronavirus (2019-nCoV) infected pneumonia (standard version)"; now there are many direct evidences emerged and may change some of previous recommendations and it is ripe for develop an evidence-based guideline. We formed a working group of clinical experts and methodologists. The steering group members proposed 29 questions that are relevant to the management of COVID-19 covering the following areas: chemoprophylaxis, diagnosis, treatments, and discharge management. We searched the literature for direct evidence on the management of COVID-19, and assessed its certainty generated recommendations using the Grading of Recommendations, Assessment, Development and Evaluation (GRADE) approach. Recommendations were either strong or weak, or in the form of ungraded consensus-based statement. Finally, we issued 34 statements. Among them, 6 were strong recommendations for, 14 were weak recommendations for, 3 were weak recommendations against and 11 were ungraded consensus-based statement. They covered topics of chemoprophylaxis (including agents and Traditional Chinese Medicine (TCM) agents), diagnosis (including clinical manifestations, reverse transcription-polymerase chain reaction (RT-PCR), respiratory tract specimens, IgM and IgG antibody tests, chest computed tomography, chest x-ray, and CT features of asymptomatic infections), treatments (including lopinavir-ritonavir, umifenovir, favipiravir, interferon, remdesivir, combination of antiviral drugs, hydroxychloroquine/chloroquine, interleukin-6 inhibitors, interleukin-1 inhibitors, glucocorticoid, qingfei paidu decoction, lianhua qingwen granules/capsules, convalescent plasma, lung transplantation, invasive or noninvasive ventilation, and extracorporeal membrane oxygenation (ECMO)), and discharge management (including discharge criteria and management plan in patients whose RT-PCR retesting shows SARS-CoV-2 positive after discharge). We also created two figures of these recommendations for the implementation purpose. We hope these recommendations can help support healthcare workers caring for COVID-19 patients.

  • One thousand plant transcriptomes and the phylogenomics of green plants
  • 2019
  • Ingår i: Nature. - : Nature Publishing Group. - 0028-0836 .- 1476-4687. ; 574:7780, s. 679-
  • Tidskriftsartikel (refereegranskat)abstract
    • Green plants (Viridiplantae) include around 450,000-500,000 species(1,2) of great diversity and have important roles in terrestrial and aquatic ecosystems. Here, as part of the One Thousand Plant Transcriptomes Initiative, we sequenced the vegetative transcriptomes of 1,124 species that span the diversity of plants in a broad sense (Archaeplastida), including green plants (Viridiplantae), glaucophytes (Glaucophyta) and red algae (Rhodophyta). Our analysis provides a robust phylogenomic framework for examining the evolution of green plants. Most inferred species relationships are well supported across multiple species tree and supermatrix analyses, but discordance among plastid and nuclear gene trees at a few important nodes highlights the complexity of plant genome evolution, including polyploidy, periods of rapid speciation, and extinction. Incomplete sorting of ancestral variation, polyploidization and massive expansions of gene families punctuate the evolutionary history of green plants. Notably, we find that large expansions of gene families preceded the origins of green plants, land plants and vascular plants, whereas whole-genome duplications are inferred to have occurred repeatedly throughout the evolution of flowering plants and ferns. The increasing availability of high-quality plant genome sequences and advances in functional genomics are enabling research on genome evolution across the green tree of life.

  • Technology Roadmap for Flexible Sensors
  • 2023
  • Ingår i: ACS Nano. - : American Chemical Society. - 1936-0851 .- 1936-086X. ; 17:6, s. 5211-5295
  • Forskningsöversikt (refereegranskat)abstract
    • Humans rely increasingly on sensors to address grand challenges and to improve quality of life in the era of digitalization and big data. For ubiquitous sensing, flexible sensors are developed to overcome the limitations of conventional rigid counterparts. Despite rapid advancement in bench-side research over the last decade, the market adoption of flexible sensors remains limited. To ease and to expedite their deployment, here, we identify bottlenecks hindering the maturation of flexible sensors and propose promising solutions. We first analyze challenges in achieving satisfactory sensing performance for real-world applications and then summarize issues in compatible sensor-biology interfaces, followed by brief discussions on powering and connecting sensor networks. Issues en route to commercialization and for sustainable growth of the sector are also analyzed, highlighting environmental concerns and emphasizing nontechnical issues such as business, regulatory, and ethical considerations. Additionally, we look at future intelligent flexible sensors. In proposing a comprehensive roadmap, we hope to steer research efforts towards common goals and to guide coordinated development strategies from disparate communities. Through such collaborative efforts, scientific breakthroughs can be made sooner and capitalized for the betterment of humanity.

  • Robust estimation of bacterial cell count from optical density
  • 2020
  • Ingår i: Communications Biology. - : Springer Science and Business Media LLC. - 2399-3642. ; 3:1
  • Tidskriftsartikel (refereegranskat)abstract
    • Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli. Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals <1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data.

  • Ingår i: Cell Host & Microbe. - Cambridge : Elsevier BV. - 1931-3128 .- 1934-6069. ; 17:5, s. 690-703
  • Tidskriftsartikel (refereegranskat)abstract
    • The gut microbiota is central to human health, but its establishment in early life has not been quantitatively and functionally examined. Applying metagenomic analysis on fecal samples from a large cohort of Swedish infants and their mothers, we characterized the gut microbiome during the first year of life and assessed the impact of mode of delivery and feeding on its establishment. In contrast to vaginally delivered infants, the gut microbiota of infants delivered by C-section showed significantly less resemblance to their mothers. Nutrition had a major impact on early microbiota composition and function, with cessation of breast-feeding, rather than introduction of solid food, being required for maturation into an adult-like microbiota. Microbiota composition and ecological network had distinctive features at each sampled stage, in accordance with functional maturation of the microbiome. Our findings establish a framework for understanding the interplay between the gut microbiome and the human body in early life.

  • Use of tunable second-harmonic signal from KNbO3 nanoneedles to find optimal wavelength for deep-tissue imaging
  • 2014
  • Ingår i: Laser & Photonics reviews. - : Wiley. - 1863-8880 .- 1863-8899. ; 8:6, s. 865-874
  • Tidskriftsartikel (refereegranskat)abstract
    • Nonlinear optical (NLO) responses of perovskite-type nanostructures have a variety of potential applications owing to the highly efficient frequency conversion guaranteed by both the material itself and the nanometer-scale configuration. KNbO3 (KN) nanoneedles have been identified as a promising NLO material because of the superior broadband frequency conversion efficiency, and if incident light is propagating in a direction perpendicular to the axis of a nanoneedle, then the phase-matching constraint can be relaxed. Here, the second-harmonic generation (SHG) and third-harmonic generation (THG) responses of both individual and clustered KN nanoneedles are reported. Based on these results, a novel method is proposed for determining the optimal excitation wavelength for NLO imaging of several biological samples, with KN nanoneedles acting as NLO agents. The method is shown to provide the optical features in the focal plane and a more reliable estimation of the optimal excitation wavelength for deep-tissue imaging.

    • We perform the long time monitoring of nanoparticle-cell membrane interaction with high spatial and temporal resolution. The 2, 3-bis(4-(pheny1(4-(1, 2, 2-triphenylvinyl) phenyl)amino)phenyl) fumaronitrile (TPE-TPA-FN) is doped in organically modified silica (ORMOSIL) to be a biocompatible nanoprobe, which displays an aggregation-induced emission (ATE) effect. Photobleaching resistance of this synthesized nanoparticle is tested and compared with its similar counterpart, which proves its superiority and capability of long term fluorescence emission. We utilize the objective-based total internal reflection microscopy combined with the living cell incubation platform to investigate the cell uptake process of this nanoparticle in real time.

  • Evolution of genes and genomes on the Drosophila phylogeny
  • 2007
  • Ingår i: Nature. - : Springer Science and Business Media LLC. - 0028-0836 .- 1476-4687. ; 450:7167, s. 203-218
  • Tidskriftsartikel (refereegranskat)abstract
    • Comparative analysis of multiple genomes in a phylogenetic framework dramatically improves the precision and sensitivity of evolutionary inference, producing more robust results than single-genome analyses can provide. The genomes of 12 Drosophila species, ten of which are presented here for the first time (sechellia, simulans, yakuba, erecta, ananassae, persimilis, willistoni, mojavensis, virilis and grimshawi), illustrate how rates and patterns of sequence divergence across taxa can illuminate evolutionary processes on a genomic scale. These genome sequences augment the formidable genetic tools that have made Drosophila melanogaster a pre-eminent model for animal genetics, and will further catalyse fundamental research on mechanisms of development, cell biology, genetics, disease, neurobiology, behaviour, physiology and evolution. Despite remarkable similarities among these Drosophila species, we identified many putatively non-neutral changes in protein-coding genes, non-coding RNA genes, and cis-regulatory regions. These may prove to underlie differences in the ecology and behaviour of these diverse species.

  • 2021
  • Ingår i: Nature Medicine. - : Springer Science and Business Media LLC. - 1078-8956 .- 1546-170X. ; 27:3, s. 411-418
  • Tidskriftsartikel (refereegranskat)abstract
    • Animal studies implicate meningeal lymphatic dysfunction in the pathogenesis of neurodegenerative diseases such as Alzheimer’s disease and Parkinson’s disease (PD). However, there is no direct evidence in humans to support this role1–5. In this study, we used dynamic contrast-enhanced magnetic resonance imaging to assess meningeal lymphatic flow in cognitively normal controls and patients with idiopathic PD (iPD) or atypical Parkinsonian (AP) disorders. We found that patients with iPD exhibited significantly reduced flow through the meningeal lymphatic vessels (mLVs) along the superior sagittal sinus and sigmoid sinus, as well as a notable delay in deep cervical lymph node perfusion, compared to patients with AP. There was no significant difference in the size (cross-sectional area) of mLVs in patients with iPD or AP versus controls. In mice injected with α-synuclein (α-syn) preformed fibrils, we showed that the emergence of α-syn pathology was followed by delayed meningeal lymphatic drainage, loss of tight junctions among meningeal lymphatic endothelial cells and increased inflammation of the meninges. Finally, blocking flow through the mLVs in mice treated with α-syn preformed fibrils increased α-syn pathology and exacerbated motor and memory deficits. These results suggest that meningeal lymphatic drainage dysfunction aggravates α-syn pathology and contributes to the progression of PD.

  • Assessment of Central Asian heat extremes by statistical downscaling: Validation and future projection for 2015‒2100
  • 2021
  • Ingår i: Advances in Climate Change Research. - : Elsevier BV. - 1674-9278. ; 13:1, s. 14-27
  • Tidskriftsartikel (refereegranskat)abstract
    • Increasing heatwaves and extreme temperatures have recently been observed across Central Asia (CA). Accurately assessing and projecting the changing climate extremes at the local (station) scale required for climate risk management are therefore highly important. However, global and regional climate models often fail to represent the statistical distributions of observed daily extreme variables and hence extremes in complex terrain. In this work, we developed a statistical downscaling (SD) model to project summer daily maximum temperature (Tmax) and heatwave indices for 65 meteorological stations in CA toward 2100. The SD model involves first-order autoregression and multiple linear regression using large-scale Tmax and circulation indices (CIs) as predictors, and the model is cross-validated against historical observations. The local Tmax and heatwave indices are then projected for 2015–2100 driven by the output of a global climate model (CNRM-CM6-1) under four Shared Socioeconomic Pathways (SSP126, SSP245, SSP370, and SSP585). The application of the SD model significantly improves forecasting of the probability distribution (10th/90th percentiles) of Tmax at stations, particularly across mountainous regions. The model also captures interannual variability and the long-term trend in Tmax, consistent with synoptic-scale inputs. SD projections demonstrate strong warming trends of summer Tmax in CA toward 2100 with rates between 0.35–0.64 °C per decade based on the SSP245 and SSP370 scenarios. Consequently, heatwave occurrence is projected to rise by 1.0–5.0 and 2.0–7.0 d per decade under the SSP245 and SSP370 scenarios, respectively, by 2100. Duration, intensity, and amplitude of heatwaves rise at greater rates under higher-emission scenarios, particularly in southeastern CA. The proposed SD model serves as a useful tool for assessing local climate extremes, which are needed for regional risk management and policymaking for adaption to climate change.

  • Substitution of PINK1 Gly411 modulates substrate receptivity and turnover
  • 2023
  • Ingår i: Autophagy. - : Informa UK Limited. - 1554-8627 .- 1554-8635. ; 19:6, s. 1711-1732
  • Tidskriftsartikel (refereegranskat)abstract
    • The ubiquitin (Ub) kinase-ligase pair PINK1-PRKN mediates the degradation of damaged mitochondria by macroautophagy/autophagy (mitophagy). PINK1 surveils mitochondria and upon stress accumulates on the mitochondrial surface where it phosphorylates serine 65 of Ub to activate PRKN and to drive mitochondrial turnover. While loss of either PINK1 or PRKN is genetically linked to Parkinson disease (PD) and activating the pathway seems to have great therapeutic potential, there is no formal proof that stimulation of mitophagy is always beneficial. Here we used biochemical and cell biological methods to study single nucleotide variants in the activation loop of PINK1 to modulate the enzymatic function of this kinase. Structural modeling and in vitro kinase assays were used to investigate the molecular mechanism of the PINK1 variants. In contrast to the PD-linked PINK1G411S mutation that diminishes Ub kinase activity, we found that the PINK1G411A variant significantly boosted Ub phosphorylation beyond levels of PINK1 wild type. This resulted in augmented PRKN activation, mitophagy rates and increased viability after mitochondrial stress in midbrain-derived, gene-edited neurons. Mechanistically, the G411A variant stabilizes the kinase fold of PINK1 and transforms Ub to adopt the preferred, C-terminally retracted conformation for improved substrate turnover. In summary, we identify a critical role of residue 411 for substrate receptivity that may now be exploited for drug discovery to increase the enzymatic function of PINK1. The genetic substitution of Gly411 to Ala increases mitophagy and may be useful to confirm neuroprotection in vivo and might serve as a critical positive control during therapeutic development. Abbreviations: ATP: adenosine triphosphate; CCCP: carbonyl cyanide m-chlorophenyl hydrazone; Ub-CR: ubiquitin with C-terminally retracted tail; CTD: C-terminal domain (of PINK1); ELISA: enzyme-linked immunosorbent assay; HCI: high-content imaging; IB: immunoblot; IF: immunofluorescence; NPC: neuronal precursor cells; MDS: molecular dynamics simulation; PD: Parkinson disease; p-S65-Ub: ubiquitin phosphorylated at Ser65; RMSF: root mean scare fluctuation; TOMM: translocase of outer mitochondrial membrane; TVLN: ubiquitin with T66V and L67N mutation, mimics Ub-CR; Ub: ubiquitin; WT: wild-type.

    • Many applications based on single-walled carbon nanotubes (SWNTs) require chemical modification of carbon nanotube to optimize the functionalities of the device. In this contribution we discuss the properties of SWNTs immersed in a hydrobromic acid (HBr) solution. Changes of atomic and electronic structures of bromine modified SWNTs were investigated using photoelectron spectroscopy (PES). Spectra of SWNTs before and after immersion in the HBr solution exhibit different features. To understand the mechanism of interaction between SWNTs and bromine, we performed density-functional theory calculations to reveal the structural changes, adsorption energy and chemical bonding information of SWNTs interacting with bromine. In addition, based on the Gelius model, from the molecular orbitals (MOs), we calculated ultraviolet photoelectron spectra (UPS) of SWNTs with and without functionalizing and compared them with the experiment. The present study is a first step in the understanding of the functionalization mechanism of carbon nanotubes.

    • Subfamily Cercidoideae is an early-diverging lineage of Leguminosae, within which the number and classification of genera have been controversial. Cheniella is a recently described genus in the Cercidoideae which requires revision and testing of its monophyly and circumscription. Here we infer the phylogenetic position and infrageneric relationships of Cheniella as well as the intergeneric relationships of Cercidoideae using 48 newly sequenced plastid genomes, including 34 individuals representing all species of Cheniella. Our phylogenetic analyses yield a well-resolved tree of Cercidoideae with robust support at most nodes. We also present morphological studies through field work and herbarium studies to re-assess the classification and circumscription of the genus. Based on the results of molecular analyses and morphological studies combined with distribution data, we broaden the circumscription of Cheniella to comprise a total of 15 species and 3 subspecies, including three new species (C. hechiensis, C. longistaminea, C. pubicarpa), one new combination (C. tianlinensis) and one new status and combination (C. longipes).

  • Promoted Self-construction of β-NiOOH in Amorphous High Entropy Electrocatalysts for the Oxygen Evolution Reaction
  • 2022
  • Ingår i: Applied Catalysis B. - : Elsevier. - 0926-3373 .- 1873-3883. ; 301
  • Tidskriftsartikel (refereegranskat)abstract
    • The exploration of an efficient electrocatalyst for the oxygen evolution reaction (OER) is urgently required for sustainable renewable-energy conversion and storage. Due to the increased chemical complexity, multimetallic catalysts provide flexibility to alter their electronic and crystal structure to attain a superior intrinsic catalytic activity via synergistic effects, which is seldom accomplished using single metal catalysts. However, the high chemical complexity increases the difficulty to prepare elemental homogenous catalysts and reveal their synergistic effect during OER process, which further hinder the design of multimetallic catalysts. Here, high entropy concept is utilized to design an NiFeCoMnAl oxide with amorphous structure as OER catalyst. The direct evidence of active Ni sites is provided by the operando Raman measurements and Fe can modify oxygen intermediates binding energy on Ni sites. The X-ray photoelectron spectroscopy (XPS) and X-ray absorption spectroscopy (XAS) reveal that the incorporation of Mn can construct the electron-rich environment of active Ni center, and the relatively lower oxidation state of Ni facilitates the self-construction of β-NiOOH intermediates, which shows promoted OER activity as confirmed by density functional theory calculations. Doping Co can enhance the conductivity and doping Al leads to the formation of nanoporous structure through dealloying process, thus each component is essential for improving OER performance. The optimized NiFeCoMnAl catalyst exhibits an overpotential of 190 mV at 10 mA cm-2 in 1 M KOH solution, much superior to the ternary and quaternary counterparts. This work sheds light on understanding the origin of high entropy catalysts’ OER activity and thereby enables the rational design of multinary transition metallic catalysts.

  • Investigating the role of body size, ecology, and behavior in anuran eye size evolution
  • 2019
  • Ingår i: Evolutionary Ecology. - : Springer Science and Business Media LLC. - 0269-7653 .- 1573-8477. ; 33:4, s. 585-598
  • Tidskriftsartikel (refereegranskat)abstract
    • Vertebrate eye size typically scales hypoallemetrically with body size-as animals grow larger their eyes get relatively smaller. Additionally, eye size is highly variable across species, and such variability often reflects functional adaptations to differences in behavior and/or ecology. The selective pressures underlying the evolution of eye size are especially well studied in birds, mammals, and fishes. However, whether similar scaling rules and selective pressures also underlie the evolution of eye size in amphibians remains enigmatic. Variation in eye size is intimately linked with variation in brain anatomy, as the retina is ontogenetically part of the brain. Eye size may therefore coevolve with brain size. Here we use phylogenetic comparative methods to study interspecific variation in eye volume across 44 species of anurans from 8 families from the Hengduan Mountains, China. We relate this variation to key factors known to impact eye size evolution in other vertebrate taxa such as body mass, habitat use, defense strategy and foraging mobility. We found that also in anurans eyes size scaled hypoallometrically with body mass. However, neither of the behavioral or ecological factors explained any variation in relative eye size in our sample. Whether this is representative for other frog species needs to be clarified. We therefore conclude that eye size in frogs is tightly linked to body mass evolution but that, at least in the species investigated here, none of our tested ecological and behavioral factors have a strong influence on eye size evolution.

  • Fabrication and bonding of In bumps on Micro-LED with 8 μ m pixel pitch
  • 2024

  • Tidskriftsartikel (refereegranskat)abstract
    • Indium (In) is currently used to fabricate metal bumps on micro-light-emitting diode (Micro-LED) chips due to its excellent physical properties. However, as Micro-LED pixel size and pitch decrease, achieving high-quality In bumps on densely packed Micro-LED chips often presents more challenges. This paper describes the process of fabricating In bumps on micro-LEDs using thermal evaporation, highlighting an issue where In tends to grow laterally within the photoresist pattern, ultimately blocking the pattern and resulting in undersized and poorly dense In bumps on the Micro-LED chip. To address this issue, we conducted numerous experiments to study the height variation of In bumps within a range of photoresist aperture sizes (3 mu m -7 mu m) under two different resist thickness conditions (3.8 mu m and 4.8 mu m). The results showed that the resist thickness had a certain effect on the height of In bumps on the Micro-LED chip electrodes. Moreover, we found that, with the photoresist pattern size increasing under constant resist thickness conditions, the height and quality of the bumps significantly improved. Based on this finding, we rationalized the adjustment of the photoresist pattern size within a limited emission platform range to compensate for the height difference of In bumps caused by different resist thicknesses between the cathode and anode regions. Consequently, well-shaped and dense In bumps with a maximum height of up to 4.4 mu m were fabricated on 8 mu m pitch Micro-LED chips. Afterwards, we bonded the Micro-LED chip with indium bumps to the CMOS chip, and we found that we could successfully control the CMOS chip to drive the Micro-LED chip to display specific characters through the Flexible Printed Circuit (FPC). This work is of significant importance for the fabrication of In bumps on Micro-LED chips with pitches below 10 mu m and subsequent bonding processes.

  • An experimental study on the influence of continuous ambient humidity conditions on relative humidity changes, chloride diffusion and microstructure in concrete
  • 2022
  • Ingår i: Journal of Building Engineering. - : Elsevier BV. - 2352-7102. ; 59
  • Tidskriftsartikel (refereegranskat)abstract
    • Most engineering structures are exposed to various harsh environments, such as temperature fluctuations and humidity cycles, simultaneously. Additionally, moisture transfer and corrosive ion transport in concrete are driven by humidity gradients. Therefore, studying Chloride transport in concrete under constant humidity conditions is a meaningful research project. In this work, a new experimental setup was designed, and the Chloride diffusion behavior of concrete under a continuous humidity environment and NaCl immersion was investigated. Meanwhile, to accurately evaluate the internal humidity of concrete, humidity sensors were applied to the concrete. Additionally, the impacts of the water-binder ratio (w/b) and ambient humidity on the humidity diffusion coefficient, free Chloride content and bound Chloride content in concrete were evaluated. The microstructure was characterized by scanning electron microscopy, X-ray diffraction and mercury intrusion porosimetry. The results show that the content of free Chloride increases with an increasing w/b ratio. The humidity diffusion coefficient of concrete during water absorption (continuous high humidity environment) is significantly higher than that during water loss (continuous dry environment). Furthermore, under the drying condition, the Chloride content and the humidity diffusion coefficient on the concrete surface gradually increased, while during the wetting procedure, the Chloride content inside the concrete increased, and the humidity diffusion coefficient gradually decreased. However, the bound Chloride content inside the concrete is not affected by the humidity level in the environment. In the wetting environment, the calcium hydroxide in the matrix is gradually consumed, and the Chloride diffuses to the matrix to form more Friedel's salt and calcium carbonate. Moreover, lowering the w/b ratio or increasing the ambient humidity can enhance the formation of more hydrated compounds (C–S–H gel), which can reduce the total porosity and can also improve the ability of concrete to resist Chloride diffusion. Overall, this study provides a better understanding of and insight into the design and maintenance of seaside RC infrastructures.

  • Experimental study on chloride ion diffusion behavior and microstructure in concrete under alternating ambient humidity conditions
  • 2023
  • Ingår i: Construction and Building Materials. - 0950-0618. ; 401
  • Tidskriftsartikel (refereegranskat)abstract
    • The migration of chloride in concrete in atmospheric zones is mainly influenced by climatic conditions, e.g., various dry-wet cycles in marine tidal zones, and ambient humidity is one of the most important influences. Ambient humidity also determines the moisture content in concrete, which is necessary for the diffusion or transport of chloride in concrete and can enhance the migration of chloride in micropores, thus affecting the distribution of chloride in concrete. In this study, the effects of chloride diffusion and its mechanism, and the evolution of moisture in concrete under alternating drying-wetting cycles, were investigated using an environmental moisture simulation chamber. Chloride diffusion tests were also performed to evaluate the effects of different dry-wet ratios and numbers of drying-wetting cycles on the chloride diffusion depth, chloride content and saturation in concrete. The microstructure of concrete was studied and analyzed using XRD, SEM and MIP technology. The findings showed that the saturation of concrete decreased rapidly with increasing number of wet-dry cycles and finally stabilized. Under different alternating moisture conditions, the saturation of concrete was greater, especially when the wetting time was longer. Additionally, in areas near the surface of concrete (depths of 2 mm-6 mm), the chloride content was proportional to the number of wet-dry cycles. In the interior of concrete (depth > 6 mm), when the number of drying-wetting cycles was larger, the chloride concentration was smaller. However, as the number of wet-dry cycles increased, this led to the decalcification of C-S-H gels, which resulted in the reduction in the number of C-S-H reticular gels with good crystallinity. A pore analysis showed that the cumulative pore size and the maximum probability pore size of concrete gradually increased with increasing number of wet-dry cycles, the deterioration of pore structure was more obvious, and the compactness of concrete gradually decreased, which accelerated the migration of chloride in the matrix. Overall, this study can provide reliable and valuable test data for the development and design of high-performance concrete for applications in atmospheric marine tidal zones.

  • Multicenter Consistency Assessment of Valvular Flow Quantification With Automated Valve Tracking in 4D Flow CMR
  • 2021
  • Ingår i: JACC: Cardiovascular Imaging. - : Elsevier BV. - 1936-878X. ; 14:7, s. 1354-1366
  • Tidskriftsartikel (refereegranskat)abstract
    • Objectives: This study determined: 1) the interobserver agreement; 2) valvular flow variation; and 3) which variables independently predicted the variation of valvular flow quantification from 4-dimensional (4D) flow cardiac magnetic resonance (CMR) with automated retrospective valve tracking at multiple sites. Background: Automated retrospective valve tracking in 4D flow CMR allows consistent assessment of valvular flow through all intracardiac valves. However, due to the variance of CMR scanners and protocols, it remains uncertain if the published consistency holds for other clinical centers. Methods: Seven sites each retrospectively or prospectively selected 20 subjects who underwent whole heart 4D flow CMR (64 patients and 76 healthy volunteers; aged 32 years [range 24 to 48 years], 47% men, from 2014 to 2020), which was acquired with locally used CMR scanners (scanners from 3 vendors; 2 1.5-T and 5 3-T scanners) and protocols. Automated retrospective valve tracking was locally performed at each site to quantify the valvular flow and repeated by 1 central site. Interobserver agreement was evaluated with intraclass correlation coefficients (ICCs). Net forward volume (NFV) consistency among the valves was evaluated by calculating the intervalvular variation. Multiple regression analysis was performed to assess the predicting effect of local CMR scanners and protocols on the intervalvular inconsistency. Results: The interobserver analysis demonstrated strong-to-excellent agreement for NFV (ICC: 0.85 to 0.96) and moderate-to-excellent agreement for regurgitation fraction (ICC: 0.53 to 0.97) for all sites and valves. In addition, all observers established a low intervalvular variation (≤10.5%) in their analysis. The availability of 2 cine images per valve for valve tracking compared with 1 cine image predicted a decreasing variation in NFV among the 4 valves (beta = −1.3; p = 0.01). Conclusions: Independently of locally used CMR scanners and protocols, valvular flow quantification can be performed consistently with automated retrospective valve tracking in 4D flow CMR.

  • Genetic Susceptibility to Nonalcoholic Fatty Liver Disease and Risk for Pancreatic Cancer: Mendelian Randomization
  • 2023
  • Ingår i: Cancer Epidemiology, Biomarkers and Prevention. - : American Association For Cancer Research (AACR). - 1055-9965 .- 1538-7755. ; 32:9, s. 1265-1269
  • Tidskriftsartikel (refereegranskat)abstract
    • BACKGROUND: There are conflicting data on whether nonalcoholic fatty liver disease (NAFLD) is associated with susceptibility to pancreatic cancer. Using Mendelian randomization (MR), we investigated the relationship between genetic predisposition to NAFLD and risk for pancreatic cancer.METHODS: Data from genome-wide association studies (GWAS) within the Pancreatic Cancer Cohort Consortium (PanScan; cases n = 5,090, controls n = 8,733) and the Pancreatic Cancer Case Control Consortium (PanC4; cases n = 4,163, controls n = 3,792) were analyzed. We used data on 68 genetic variants with four different MR methods [inverse variance weighting (IVW), MR-Egger, simple median, and penalized weighted median] separately to predict genetic heritability of NAFLD. We then assessed the relationship between each of the four MR methods and pancreatic cancer risk, using logistic regression to calculate ORs and 95% confidence intervals (CI), adjusting for PC risk factors, including obesity and diabetes.RESULTS: No association was found between genetically predicted NAFLD and pancreatic cancer risk in the PanScan or PanC4 samples [e.g., PanScan, IVW OR, 1.04; 95% confidence interval (CI), 0.88-1.22; MR-Egger OR, 0.89; 95% CI, 0.65-1.21; PanC4, IVW OR, 1.07; 95% CI, 0.90-1.27; MR-Egger OR, 0.93; 95% CI, 0.67-1.28]. None of the four MR methods indicated an association between genetically predicted NAFLD and pancreatic cancer risk in either sample.CONCLUSIONS: Genetic predisposition to NAFLD is not associated with pancreatic cancer risk.IMPACT: Given the close relationship between NAFLD and metabolic conditions, it is plausible that any association between NAFLD and pancreatic cancer might reflect host metabolic perturbations (e.g., obesity, diabetes, or metabolic syndrome) and does not necessarily reflect a causal relationship between NAFLD and pancreatic cancer.

    • In 2020, 146,063 deaths due to pancreatic cancer are estimated to occur in Europe and the United States combined. To identify common susceptibility alleles, we performed the largest pancreatic cancer GWAS to date, including 9040 patients and 12,496 controls of European ancestry from the Pancreatic Cancer Cohort Consortium (PanScan) and the Pancreatic Cancer Case-Control Consortium (PanC4). Here, we find significant evidence of a novel association at rs78417682 (7p12/TNS3, P = 4.35 x 10(-8)). Replication of 10 promising signals in up to 2737 patients and 4752 controls from the PANcreatic Disease ReseArch (PAN-DoRA) consortium yields new genome-wide significant loci: rs13303010 at 1p36.33 (NOC2L, P = 8.36 x 10(-14)), rs2941471 at 8q21.11 (HNF4G, P = 6.60 x 10(-10)), rs4795218 at 17q12 (HNF1B, P = 1.32 x 10(-8)), and rs1517037 at 18q21.32 (GRP, P = 3.28 x 10(-8)). rs78417682 is not statistically significantly associated with pancreatic cancer in PANDoRA. Expression quantitative trait locus analysis in three independent pancreatic data sets provides molecular support of NOC2L as a pancreatic cancer susceptibility gene.

    • The Visual Object Tracking Segmentation VOTS2023 challenge is the eleventh annual tracker benchmarking activity of the VOT initiative. This challenge is the first to merge short-term and long-term as well as single-target and multiple-target tracking with segmentation masks as the only target location specification. A new dataset was created; the ground truth has been withheld to prevent overfitting. New performance measures and evaluation protocols have been created along with a new toolkit and an evaluation server. Results of the presented 47 trackers indicate that modern tracking frameworks are well-suited to deal with convergence of short-term and long-term tracking and that multiple and single target tracking can be considered a single problem. A leaderboard, with participating trackers details, the source code, the datasets, and the evaluation kit are publicly available at the challenge website1

  • 2011
  • Ingår i: PLoS ONE. - : Public Library of Science (PLoS). - 1932-6203. ; 6:8
  • Tidskriftsartikel (refereegranskat)abstract
    • Neurodegenration is a pathological hallmark of Alzheimer's disease (AD), but the underlying molecular mechanism remains elusive. Here, we present evidence that reveals a crucial role of Wnt5a signaling in this process. We showed that Wnt5a and its receptor Frizzled-5 (Fz5) were up-regulated in the AD mouse brain, and that beta-amyloid peptide (A beta), a major constituent of amyloid plaques, stimulated Wnt5a and Fz5 expression in primary cortical cultures; these observations indicate that Wnt5a signaling could be aberrantly activated during AD pathogenesis. In support of such a possibility, we observed that inhibition of Wnt5a signaling attenuated while activation of Wnt5a signaling enhanced A beta-evoked neurotoxicity, suggesting a role of Wnt5a signaling in AD-related neurodegeneration. Furthermore, we also demonstrated that A beta-induced neurotoxicity depends on inflammatory processes, and that activation of Wnt5a signaling elicited the expression of proinflammatory cytokines IL-1 beta and TNF-alpha whereas inhibition of Wnt5a signaling attenuated the A beta-induced expression of the cytokines in cortical cultures. Our findings collectively suggest that aberrantly up-regulated Wnt5a signaling is a crucial pathological step that contributes to AD-related neurodegeneration by regulating neuroinflammation.

  • 2023
  • Ingår i: Construction and Building Materials. - 0950-0618. ; 392
  • Tidskriftsartikel (refereegranskat)abstract
    • This study investigates the natural diffusion laws of chloride ions and iodide ions in concrete and proposes their correlations during the process of diffusion. By measuring the free ion concentration at different exposure times and diffusion depths, time-varying laws related to the ion diffusion coefficient D and surface ion concentration Cs were proposed. The linear proportional relationship between two kinds of ions is explored and fills the relevant research gaps. Natural diffusion models of ions are established via the finite element software COMSOL and the adjustment parameters K and λ are innovatively proposed. Thus, this enables the effective conversion of the ion resistance permeability coefficients measured by the RCM and RIM methods, especially for the concrete containing chloride. The results of numerical calculation and experimental measurement have a strong correlation. Furthermore, a two-dimensional concrete model with different aggregates is used to simulate the ion diffusion characteristics. It is confirmed that the increase in aggregate volume ratio and tortuosity inhibited ion diffusion, and the ion concentration in the local area was greatly reduced.

    • Black Carbon (BC) deteriorates air quality and contributes to climate warming, yet its regionally- and seasonally-varying emission sources are poorly constrained. Here we employ natural abundance radiocarbon (C-14) measurements of BC intercepted at a northern Malaysia regional receptor site, Bachok, to quantify the relative biomass vs. fossil source contributions of atmospheric BC, in a first year-round study for SE Asia (December 2015-December 2016). The annual average C-14 signature suggests as large contributions from biomass burning as from fossil fuel combustion. This is similar to findings from analogous measurements at S Asian receptors sites (similar to 50% biomass burning), while E Asia sites are dominated by fossil emission (similar to 20% biomass burning). The C-14-based source fingerprinting of BC in the dry spring season in SE Asia signals an even more elevated biomass burning contribution (similar to 70% or even higher), presumably from forest, shrub and agricultural fires. This is consistent with this period showing also elevated ratio of organic carbon to BC (up from similar to 5 to 30) and estimates of BC emissions from satellite fire data. Hence, the present study emphasizes the importance of mitigating dry season vegetation fires in SE Asia.

    • Chloride ions are known as one of the most crucial factors for rebar corrosion in reinforced concrete (RC) structures exposed to marine environments under drying-wetting cycles. In this condition, the chloride ion content in unsaturated concrete will change under the coupled effect of diffusion and capillary suction. This study simulates the atmosphere zone of the marine environment to explore the law of the chloride transmission behavior under the context of constant temperature and humidity. To analyze the effect of different drying-wetting ratios on the chloride ion profile in the concrete by conducting the dry-wet cycle tests. It is found that the most unfavorable drying-wetting ratios for RC structures in this study is 1:5.5. A finite element numerical model of chloride ion transmission based on Fick's Ⅱ law was established by COMSOL Multiphysics. It can be used to predict the range of concrete surface chloride ion concentration, and dynamic change of the distribution of chloride ion concentration inside the RC structures under different drying-wetting cycles over time. The comparison of experiment data and simulation results verify that the chloride diffusion prediction model has a good correlation.

  • Seasonality and brain size are negatively associated in frogs : evidence for the expensive brain framework
  • 2017
  • Ingår i: Scientific Reports. - : Springer Science and Business Media LLC. - 2045-2322. ; 7
  • Tidskriftsartikel (refereegranskat)abstract
    • The challenges of seasonal environments are thought to contribute to brain evolution, but in which way is debated. According to the Cognitive Buffer Hypothesis (CBH) brain size should increase with seasonality, as the cognitive benefits of a larger brain should help overcoming periods of food scarcity via, for instance, increased behavioral flexibility. However, in line with the Expensive Brain Framework (EBF) brain size should decrease with seasonality because a smaller brain confers energetic benefits in periods of food scarcity. Empirical evidence is inconclusive and mostly limited to homoeothermic animals. Here we used phylogenetic comparative analyses to test the impact of seasonality on brain evolution across 30 species of anurans (frogs) experiencing a wide range of temperature and precipitation. Our results support the EBF because relative brain size and the size of the optic tectum were negatively correlated with variability in temperature. In contrast, we found no association between the variability in precipitation and the length of the dry season with either brain size or the sizes of other major brain regions. We suggest that seasonality-induced food scarcity resulting from higher variability in temperature constrains brain size evolution in anurans. Less seasonal environments may therefore facilitate the evolution of larger brains in poikilothermic animals.

  • Environmental Together With Interspecific Interactions Determine Bryophyte Distribution in a Protected Mire of Northeast China
  • 2020
  • Ingår i: Frontiers in Earth Science. - : Frontiers Media SA. - 2296-6463. ; 8
  • Tidskriftsartikel (refereegranskat)abstract
    • Question: What environmental variables and plant–plant interactions affect mire bryophyte distribution and does the surrounding landscape with human disturbance play a role in the mire bryophyte distribution?Location: Jinchuan mire, Northeast China. Methods: We studied the spatial distribution of bryophytes in 100 1 × 1 m quadrats in the mire. Spatial variables were simulated by analysis of the distance-based Moran’s eigenvector maps (dbMEM). Variation partitioning analysis was used to reveal the relative contribution of spatial and environmental variables to bryophytes. The relationship between environmental variables and bryophytes was tested by redundancy analysis (RDA). We used co-occurrence and niche overlap models to detect interactions among bryophytes. We also studied the influence of the surrounding landscape on the distribution of bryophytes in relation to water chemistry. Results: The eight bryophytes occupying part of the mire had both a general distribution trend and a local spatial structure. Over 40% of the total variation in cover among bryophytes could be explained by spatial and environmental variables. In this fraction, the environmental variables explained 29.7% of the variation, of which only 4.5% was not spatially structured. RDA showed the contribution of dwarf shrub cover (SC), Na, and P to the bryophyte distribution was relatively large. Concentration of Na and SC decreased gradually from north to south, and contributed most to the variation in species composition along the first axis. The concentrations of P decreased from east to west, and contributed along the second axis. All the bryophyte species were spatially isolated but with large niche overlaps, indicating that the bryophyte community was structured by interspecific competition. Conclusion: Sodium mainly originating from the volcanic hill and P from the paddy fields were the main environmental factors affecting the bryophyte distribution. Concentrations of Na and P showed spatial structure, and resulted in induced spatial dependence (ISD) playing a major role in the spatial structure of the bryophyte community. Dwarf shrubs affected by nutrient distribution in the mire significantly influenced the bryophyte distribution in the mire. We conclude that the surrounding ecosystems had important influence on bryophyte distribution via nutrient influx. Furthermore, competitive interactions exacerbated the spatial separation of bryophytes.

    • Analyses of genome-wide association study (GWAS) data have revealed that detectable genetic mosaicism involving large (>2 Mb) structural autosomal alterations occurs in a fraction of individuals. We present results for a set of 24,849 genotyped individuals (total GWAS set II [TGSII]) in whom 341 large autosomal abnormalities were observed in 168 (0.68%) individuals. Merging data from the new TGSII set with data from two prior reports (the Gene-Environment Association Studies and the total GWAS set I) generated a large dataset of 127,179 individuals; we then conducted a meta-analysis to investigate the patterns of detectable autosomal mosaicism (n = 1,315 events in 925 [0.73%] individuals). Restricting to events >2 Mb in size, we observed an increase in event frequency as event size decreased. The combined results underscore that the rate of detectable mosaicism increases with age (p value = 5.5 x 3 10(-31)) and is higher in men (p value = 0.002) but lower in participants of African ancestry (p value = 0.003). In a subset of 47 individuals from whom serial samples were collected up to 6 years apart, complex changes were noted over time and showed an overall increase in the proportion of mosaic cells as age increased. Our large combined sample allowed for a unique ability to characterize detectable genetic mosaicism involving large structural events and strengthens the emerging evidence of non-random erosion of the genome in the aging population.

    • Ambient energy harvesting has great potential to contribute to sustainable development and address growing environmental challenges. Converting waste energy from energy-intensive processes and systems (e.g. combustion engines and furnaces) is crucial to reducing their environmental impact and achieving net-zero emissions. Compact energy harvesters will also be key to powering the exponentially growing smart devices ecosystem that is part of the Internet of Things, thus enabling futuristic applications that can improve our quality of life (e.g. smart homes, smart cities, smart manufacturing, and smart healthcare). To achieve these goals, innovative materials are needed to efficiently convert ambient energy into electricity through various physical mechanisms, such as the photovoltaic effect, thermoelectricity, piezoelectricity, triboelectricity, and radiofrequency wireless power transfer. By bringing together the perspectives of experts in various types of energy harvesting materials, this Roadmap provides extensive insights into recent advances and present challenges in the field. Additionally, the Roadmap analyses the key performance metrics of these technologies in relation to their ultimate energy conversion limits. Building on these insights, the Roadmap outlines promising directions for future research to fully harness the potential of energy harvesting materials for green energy anytime, anywhere.

    • The Arctic Ocean has experienced rapid warming and sea ice loss in recent decades, becoming the first open-ocean basin to experience widespread aragonite undersaturation [saturation state of aragonite (Warag) < 1]. However, its trend toward long-term ocean acidification and the underlying mechanisms remain undocumented. Here, we report rapid acidification there, with rates three to four times higher than in other ocean basins, and attribute it to changing sea ice coverage on a decadal time scale. Sea ice melt exposes seawater to the atmosphere and promotes rapid uptake of atmospheric carbon dioxide, lowering its alkalinity and buffer capacity and thus leading to sharp declines in pH and Warag. We predict a further decrease in pH, particularly at higher latitudes where sea ice retreat is active, whereas Arctic warming may counteract decreases in Warag in the future.

  • 2005
  • Ingår i: Journal of Hydraulic Engineering. - 1943-7900. ; 36:12, s. 1457-1463
  • Tidskriftsartikel (refereegranskat)abstract
    • Based on a comparative analysis approach of oasis distributed in arid area of Northwest China, this paper brings up and describes two kinds of oasis distribution pattern: mid-lower reach pattern and middle reach pattern. It is found that the water availability per capita of mid-lower reach pattern is higher than that of middle reach pattern, while the water resources exploitation percentage of mid-lower reach pattern is lower than that of middle reach pattern. The GDP per capita and the urbanization percentage of middle lower reach pattern is lower than those of middle reach pattern in general. The general output per unit water resources of mid-lower reach pattern is lower than that of middle reach pattern as a whole. Through comparing and studying the characteristics of the representative distribution pattern, it is pointed out that the key factor that leads to different oasis pattern is the differences of water resources and social economy development. Under the circumstance of population fast growing, water availability per capita will decrease accordingly. To maintain the oasis stability in line with economic development, improved production efficiency of water resources and balanced social-economic pattern are strongly required.

  • 2021
  • Ingår i: Chinese Science Bulletin-Chinese. - 0023-074X .- 2095-9419. ; 66:34, s. 4437-4448
  • Tidskriftsartikel (refereegranskat)abstract
    • Most of China's territory is influenced by the East Asia monsoon, and thus, the spatio-temporal distribution of surface water resources in China is extremely uneven, causing many water-related issues, e.g.. water scarcity and flooding. As the basis and essential condition of economic and social development, water-related infrastructures provide the material basis and guarantee for regulating and storing surface water resources and solving multi-dimensional water problems. The infrastructures that play an important role in surface water resource regulation and storage mainly include three types: Gray (such as dams), green (such as forests), and blue infrastructures (such as lakes). Gray infrastructures can reduce the flood peak and increase water supply during dry seasons by regulating and storing water so that the seasonal and inter-annual fluctuation of runoff is reduced, which plays an important role in water storage, water supply, flood control, and disaster mitigation. However, excessive gray infrastructures would have adverse effects on the social economy and environmental ecology. Unlike gray infrastructures, green and blue infrastructures can not only benefit water resource management but also have ecological functions, such as improving water quality and enhancing ecosystem services. Thus. it is significant to couple gray, green, and blue infrastructures to regulate the spatio-temporal distribution of water resources. However, research on the spatial distribution and temporal variation of water storage capacity is still lacking, which hinders the coordinated regulation and comprehensive management of surface water resources. Therefore, in the present study, the spatio-temporal distribution of the three aforementioned infrastructures was compared and analyzed on basin scale, based on the latest data of darns, root zone storage capacity, natural lakes, and so on. Results indicated the following: (1) Gray water storage capacity has exceeded that of the natural terrestrial surface ecosystem in the Yangtze River Basin and the Southeast Basins, where human activities are intense. (2) Gray water storage capacity has increased significantly in nine major basins from 1955 to 2020, but the timing of construction varies in different basins. (3) Green water storage capacity did not change much, the Songhua-Liaohe River Basin and the Huaihe River Basin increased slightly. (4) Blue water storage capacity shows a constantly increasing trend on the whole, in which the water storage capacity in the inland river basin (including the endorheic basin on the Tibetan Plateau) significantly increased. Our study revealed the basic information and spatio-temporal variation of gray-green-blue water storage capacities in nine major basins of China, which could lead to better coordination between natural and artificial water infrastructures and provide support for multidimensional optimization of water resource allocation.

  • Large contribution of fossil-derived components to aqueous secondary organic aerosols in China
  • 2022

  • Tidskriftsartikel (refereegranskat)abstract
    • Incomplete understanding of the sources of secondary organic aerosol (SOA) leads to large uncertainty in both air quality management and in climate change assessment. Chemical reactions occurring in the atmospheric aqueous phase represent an important source of SOA mass, yet, the effects of anthropogenic emissions on the aqueous SOA (aqSOA) are not well constrained. Here we use compound-specific dual-carbon isotopic fingerprints (δ13C and Δ14C) of dominant aqSOA molecules, such as oxalic acid, to track the precursor sources and formation mechanisms of aqSOA. Substantial stable carbon isotope fractionation of aqSOA molecules provides robust evidence for extensive aqueous-phase processing. Contrary to the paradigm that these aqSOA compounds are largely biogenic, radiocarbon-based source apportionments show that fossil precursors produced over one-half of the aqSOA molecules. Large fractions of fossil-derived aqSOA contribute substantially to the total water-soluble organic aerosol load and hence impact projections of both air quality and anthropogenic radiative forcing. Our findings reveal the importance of fossil emissions for aqSOA with effects on climate and air quality.

  • A hybrid parallel architecture for electrostatic interactions in the simulation of dissipative particle dynamics
  • 2017
  • Ingår i: Computer Physics Communications. - : Elsevier BV. - 0010-4655 .- 1879-2944. ; 220, s. 376-389
  • Tidskriftsartikel (refereegranskat)abstract
    • In this work, we upgraded the electrostatic interaction method of CU-ENUF (Yang, et al., 2016) which first applied CUNFFT (nonequispaced Fourier transforms based on CUDA) to the reciprocal-space electrostatic computation and made the computation of electrostatic interaction done thoroughly in GPU. The upgraded edition of CU-ENUF runs concurrently in a hybrid parallel way that enables the computation parallelizing on multiple computer nodes firstly, then further on the installed GPU in each computer. By this parallel strategy, the size of simulation system will be never restricted to the throughput of a single CPU or GPU. The most critical technical problem is how to parallelize a CUNFFT in the parallel strategy, which is conquered effectively by deep-seated research of basic principles and some algorithm skills. Furthermore, the upgraded method is capable of computing electrostatic interactions for both the atomistic molecular dynamics (MD) and the dissipative particle dynamics (DPD). Finally, the benchmarks conducted for validation and performance indicate that the upgraded method is able to not only present a good precision when setting suitable parameters, but also give an efficient way to compute electrostatic interactions for huge simulation systems. Program summary Program title: HP-ENUF Program Files doi: http://dx.doLorg/10.17632/zncf24thpv.1 Licensing provisions: GNU General Public License 3 (GPL) Programming language: C, C++, and CUDA C Supplementary material: The program is designed for effective electrostatic interactions of large-scale simulation systems, which runs on particular computers equipped with NVIDIA CPUs. It has been tested on (a) single computer node with Intel(R) Core(TM) i7-3770@ 3.40 GHz (CPU) and GTX 980 Ti (GPU), and (b) MPI parallel computer nodes with the same configurations. Nature of problem: For molecular dynamics simulation, the electrostatic interaction is the most time-consuming computation because of its long-range feature and slow convergence in simulation space, which approximately take up most of the total simulation time. Although the parallel method CU-ENUF (Yang et al., 2016) based on GPU has achieved a qualitative leap compared with previous methods in electrostatic interactions computation, the computation capability is limited to the throughput capacity of a single GPU for super scale simulation system. Therefore, we should look for an effective method to handle the calculation of electrostatic interactions efficiently for a simulation system with super-scale size. Solution method: We constructed a hybrid parallel architecture, in which CPU and GPU are combined to accelerate the electrostatic computation effectively. Firstly, the simulation system is divided into many subtasks via domain-decomposition method. Then MPI (Message Passing Interface) is used to implement the CPU parallel computation with each computer node corresponding to a particular subtask, and furthermore each subtask in one computer node will be executed in GPU in parallel efficiently. In this hybrid parallel method, the most critical technical problem is how to parallelize a CUNFFT (nonequispaced fast Fourier transform based on CUDA) in the parallel strategy, which is conquered effectively by deep-seated research of basic principles and some algorithm skills. Restrictions: The HP-ENUF is mainly oriented to super-scale system simulations, in which the performance superiority is shown adequately. However, for a small simulation system containing less than 106 particles, the mode of multiple computer nodes has no apparent efficiency advantage or even lower efficiency due to the serious network delay among computer nodes, than the mode of single computer node. • Tidskriftsartikel (refereegranskat)abstract
    • We present new algorithms to improve the performance of ENUF method (F. Hedman, A. Laaksonen, Chem. Phys. Lett. 425, 2006, 142) which is essentially Ewald summation using Non-Uniform FFT (NFFT) technique. A NearDistance algorithm is developed to extensively reduce the neighbor list size in real-space computation. In reciprocal-space computation, a new algorithm is developed for NFFT for the evaluations of electrostatic interaction energies and forces. Both real-space and reciprocal-space computations are further accelerated by using graphical processing units (GPU) with CUDA technology. Especially, the use of CUNFFT (NFFT based on CUDA) very much reduces the reciprocal-space computation. In order to reach the best performance of this method, we propose a procedure for the selection of optimal parameters with controlled accuracies. With the choice of suitable parameters, we show that our method is a good alternative to the standard Ewald method with the same computational precision but a dramatically higher computational efficiency.

  • 2016
  • Ingår i: RSC Advances. - : Royal Society of Chemistry (RSC). - 2046-2069. ; 6:51, s. 45475-45481
  • Tidskriftsartikel (refereegranskat)abstract
    • A novel zinc-based luminescent metal-organic framework (Zn-MOF) has been successfully constructed based on a designed flexible and electron-rich N-involved linker (HL = 4-(bis(4-(pyridin-4-yl) phenyl) amino) benzoic acid). The framework of this Zn-MOF exhibits a 2-fold interpenetrated network which is composed of (3,3)-c sheets. The Zn-MOF has a strong solid state emission at 512 nm. The luminescence signal of the Zn-MOF can be quenched efficiently by trace amounts of electron-deficient nitroaromatics, especially 2,4,6-trinitrophenol (TNP). The quenching constant (K-sv) for TNP is 2.11 x 10(4) M-1, indicating that this framework can be employed as an excellent chemical sensor for identifying and quantifying TNP. This work highlights a strategy for designing a N-involved p-electron-rich enhanced ligand with nucleophilic properties for MOF-based materials as sensors. It also paves the way toward exploring other more efficient MOF materials as sensors for determining electron-deficient nitroaromatics.

  • Compound-specific radiocarbon analysis of benzene polycarboxylic acids for source apportionment of polyaromatic organic matter in ambient aerosols
  • 2023
  • Ingår i: Atmospheric Environment. - 1352-2310 .- 1873-2844. ; 307
  • Tidskriftsartikel (refereegranskat)abstract
    • Polyaromatic organic matter (POM) is an important group of pollutants and light absorbers in ambient aerosols, which consists of a wide range of chemicals with fused benzene rings. POM in ambient aerosols is mainly derived from the incomplete combustion of fossil fuel and biomass. Source apportionment of POM is crucial for advising efficient mitigation of anthropogenic emissions, but that is a challenge due to the complicated composition of POM and ambient aerosols. Benzene polycarboxylic acids (BPCAs) have recently been introduced as molecular markers of atmospheric POM. Compound-specific radiocarbon analysis of BPCAs is expected to be a powerful tool for apportioning fossil sources and contemporary (i.e., biomass burning) sources of POM in ambient aero-sols, yet this application is still lacking. We developed a method for radiocarbon analysis of BPCAs substituted with 3-6 carboxylic groups (B6CA, B5CA, B4CAs and B3CAs). BPCAs were isolated with preparative liquid chromatography with high recoveries (>= 85%). The method is validated with reference materials with fossil and contemporary radiocarbon signatures. Successful radiocarbon analysis of BPCAs was achieved for these reference materials after correcting for the presence of average blanks (B6CA: 1.2 +/- 0.2 mu g, B5CA: 2.3 +/- 0.6 mu g, individual B4CAs: 2.7 +/- 0.2 mu g and individual B3CAs: 6.9 +/- 0.7 mu g). • MEK1/2 regulates microtubule organization, spindle pole tethering and asymmetric division during mouse oocyte meiotic maturation.
  • 2007
  • Ingår i: Cell cycle (Georgetown, Tex.). - 1551-4005. ; 6:3, s. 330-8
  • Tidskriftsartikel (refereegranskat)abstract
    • It is well known that MAPK plays pivotal roles in oocyte maturation, but the function of MEK (MAPK kinase) remains unknown. We have studied the expression, subcellular localization and functional roles of MEK during meiotic maturation of mouse oocytes. Firstly, we found that MEK1/2 phoshorylation (p-MEK1/2, indicative of MEK activation) was low in GV (germinal vesicle) stage, increased 2h after GVBD (germinal vesicle breakdown), and reached the maximum at metaphase II. Secondly, we found that P-MEK1/2 was restricted in the GV prior to GVBD. In prometaphase I and metaphase I, P-MEK1/2 was mainly associated with the spindle, especially with the spindle poles. At anaphase I and telophase I, p-MEK1/2 became diffusely distributed in the region between the separating chromosomes, and then became associated with the midbody. The association of p-MEK1/2 with spindle poles was further confirmed by its colocalization with the centrosomal proteins, gamma-tubulin and NuMA. Thirdly, we have investigated the possible functional role of MEK1/2 activation by intravenous administration and intrabursal injection of a specific MEK inhibitor, U0126, and by microinjection of MEK siRNA into oocytes. All these manipulations cause disorganized spindle poles and spindle structure, misaligned chromosomes and larger than normal polar bodies. Our results suggest that MEK1/2 may function as a centrosomal protein and may have roles in microtubule organization, spindle pole tethering and asymmetric division during mouse oocyte maturation.

  • Large-brained frogs mature later and live longer
  • 2018
  • Ingår i: Evolution. - : Wiley. - 0014-3820 .- 1558-5646. ; 72:5, s. 1174-1183
  • Tidskriftsartikel (refereegranskat)abstract
    • Brain sizes vary substantially across vertebrate taxa, yet, the evolution of brain size appears tightly linked to the evolution of life histories. For example, larger brained species generally live longer than smaller brained species. A larger brain requires more time to grow and develop at a cost of exceeded gestation period and delayed weaning age. The cost of slower development may be compensated by better homeostasis control and increased cognitive abilities, both of which should increase survival probabilities and hence life span. To date, this relationship between life span and brain size seems well established in homoeothermic animals, especially in mammals. Whether this pattern occurs also in other clades of vertebrates remains enigmatic. Here, we undertake the first comparative test of the relationship between life span and brain size in an ectothermic vertebrate group, the anuran amphibians. After controlling for the effects of shared ancestry and body size, we find a positive correlation between brain size, age at sexual maturation, and life span across 40 species of frogs. Moreover, we also find that the ventral brain regions, including the olfactory bulbs, are larger in long-lived species. Our results indicate that the relationship between life history and brain evolution follows a general pattern across vertebrate clades.

  • Single molecule's conductance depending on its orientation
  • 2009
  • Ingår i: The Journal of Physical Chemistry C. - : American Chemical Society (ACS). - 1932-7447 .- 1932-7455. ; 113:1, s. 26-30
  • Tidskriftsartikel (refereegranskat)abstract
    • Single molecules of 1,1,2,3,4,5-hexaphenylsilole adsorbed on Cu(111) have been investigated using low-temperature scanning tunneling microscopy, scanning tunneling spectroscopy, and quantum chemistry calculations. Two adsorption states have been identified, showing distinctive tunneling conductance. The molecules can switch their states under tip influence. Theoretical calculations indicate that the two states are associated with molecules adsorbed at two 90°-rotated orientations, and the tunneling conductance is attributed to molecular orbitals that spatially bridge tip-to-substrate gap. Our findings demonstrate a decisive dependence of single-molecule conductance on the molecular orientation with respect to electrodes.

  • Comprehensive electronic structure characterization of pristine and nitrogen/phosphorus doped carbon nanocages
  • 2016
  • Ingår i: Carbon. - : Elsevier. - 0008-6223 .- 1873-3891. ; 103, s. 480-487
  • Tidskriftsartikel (refereegranskat)abstract
    • The electronic structures of carbon nanocages (CNCs) and nitrogen/phosphorus doped carbon nanocages (N-CNCs/P-CNCs) have been studied by X-ray photoelectron spectroscopy (XPS), X-ray absorption spectroscopy (XAS), X-ray emission spectroscopy (XES) and resonant X-ray emission spectroscopy (RXES). The doping configurations for N/P dopants are identified from the experiments. The results have shown that there are three major doping configurations for nitrogen but only one doping configuration for phosphorus. The nitrogen doping reveals the complex coexistence of graphite-like, pyridine-like and pyrrole-like configurations that are proved by density functional theory (DFT) simulations, while the phosphorus doping presents only the "graphite-like" configuration. The different configuration profiles result in less atomic structure ordering of N-CNCs than that of P-CNCs. XAS spectra obtained from both surface and bulk sensitive detection suggest different chemical environments between the interior and shell for all types of nanocages. The electronic structure modifications show significant difference between nitrogen and phosphorus doping from the DOS calculations. (C) 2016 Elsevier Ltd. All rights reserved.
