    • Several strains from the genus Trichoderma (Ascomycetes, Hypocreales) are commercially used as biocontrol agents, e.g. in formulations containing the two Trichoderma strains IMI206039 (Hypocrea parapilulifera B.S. Lu, Druzhinina & Samuels) and IMI206040 (T. atroviride P. Karst). To quantify the presence of the two isolates after application, we developed primers for SCAR markers (Sequence-Characterised Amplified Region). In order to quantify both fungal strains simultaneously, we also designed fluorophore-labelled probes distinguishing the two strains, to be used in combination with the SCAR primers. In incubations of two different soils, artificially inoculated and maintained under controlled conditions, the quantification through amplification with the SCAR markers in qPCR and through colony-forming units from plate counting correlated well. Further tests of the markers on samples taken from a golf green treated with a product containing both strains indicated that the two biocontrol strains did not establish, either on the golf green or in the surrounding area.

    • There is a considerable amount of literature dealing with inference about the parameters in a heteroscedastic one-way random-effects ANOVA model. In this paper, we primarily address the problem of improved quadratic estimation of the random-effect variance component. It turns out that such estimators with a smaller mean squared error compared with some standard unbiased quadratic estimators exist under quite general conditions. Improved estimators of the error variance components are also established.

    • This scoping report for the COMPLEX work package 4 (WP4) on Socio-Economic and Land Use Dynamics in the Stockholm-Mälar Region has several objectives. The first is to present and outline the state-of-the-art, including a literature review, with regard to complex pathways to a low carbon society, with special relevance to the Stockholm-Mälar region. It will do so in a larger context of complex socio-natural systems, with an emphasis on a green economy, bioen-ergy and land use, as well as on societal transformation and behavioural change. Another objec-tive is to inform primarily our partners in COMPLEX, but also others who might be interested, including stakeholders in our study region. Perhaps the most important objective with this re-port is to provide a basis for the collaborative work within our work package, and with our col-leagues elsewhere. In this second revised version of the report, we have extended some parts, and shortened others, depending on suggestions and interesting new information. A part of this new information has come from a stakeholder workshop held in Sigtuna in early 2014, which to a great extent could contribute to a more elaborate analysis of stakeholder and policy maker positions. In addition, there is now a more extensive description of relevant land use modelling. The illustrations included in this report are extracted from scientific articles and other material that we are referring to. Their origin is explicitly cited but no copyright authorization has been requested, while this report is intended primarily for internal spread and use within the COM-PLEX consortium and its networks.

  • Quantification of carbon stock and tree diversity of homegardens in a dry zone area of Moneragala District, Sri Lanka

    • Homegarden agroforestry systems are suggested to hold a large potential for climate change mitigation and adaptation. This is due to their multifunctional role in providing income, food and ecosystem services while decreasing pressure on natural forests and hence saving and storing carbon. In this paper, above-ground biomass carbon and tree species diversity of trees was quantified in homegardens around two villages in the dry south-eastern part of Moneragala district of Sri Lanka. A total of 45 dry zone homegardens were sampled on size, diameter at breast height, tree height and species diversity. Using allometric equations, we find a mean above-ground biomass stock of 13 mega grams of carbon per hectare (Mg C ha−1) with a large range among homegardens (1–56 Mg C ha−1, n = 45) due to a variation of tree diversity and composition between individual homegardens. Mean above-ground carbon stock per unit area was higher in small homegardens (0.2 ha, 26 Mg C ha−1, n = 11) and statistically different compared to medium (0.4–0.8 ha, 9 Mg C ha−1, n = 27) and large (1.0–1.2 ha, 8 Mg C ha−1, n = 7) homegardens. In total, 4,278 trees were sampled and 70 tree species identified and recorded. The Shannon Wiener index were used to evaluate diversity per homegarden and ranged from 0.76 to 3.01 with a mean value of 2.05 ± 0.07 indicating a medium evenly distributed diversity of sampled tree species. The results show a vast heterogeneity in terms of carbon stock and tree diversity within the less studied dry zone homegardens; results that contribute to more knowledge of their expansion potential as well as climate mitigation and adaptation potential. The results are also useful for whether homegardens should be considered to be included as an activity to enhance natural forest cover within Sri Lanka’s newly commenced UN-REDD National Programme.

  • Tillstånd och trender för arter och deras livsmiljöer – rödlistade arter i Sverige 2015

    • 2015 års upplaga av den svenska rödlistan är den fjärde i ordningen. Den är baserad på IUCN:s rödlistningskriterier och revideras vart femte år. I rödlistan bedöms risken som enskilda arter av djur, växter och svampar löper att försvinna från Sverige. Bedömningen utförs av ArtDatabankens medarbetare i samverkan med över 100 externa experter, indelade i 14 expertkommittéer för olika organismgrupper. Under arbetet med 2015 års rödlista har tillstånd och trender bedömts för 21 600 arter och 1 318 lägre taxa (apomiktiska arter, underarter och varieteter), sammanlagt ca 22 900 taxa. Av de bedömda arterna klassificerades 2 029 som hotade (kategorierna CR, EN och VU) och 4 273 som rödlistade (inkluderar även kategorierna NT, RE och DD). Förhållandet mellan antalet rödlistade och antalet bedömda arter ar 19,8 %, vilket är ungefär samma värde som 2010 och 2005. I denna rapport jämförs antalet och andelen rödlistade arter mellan olika organismgrupper, biotoper, substrat och påverkansfaktorer. Texten ar indelad i en allmän del och åtta kapitel inriktade på olika landskapstyper. Landskapstyperna utgör en grov indelning av landets miljöer enligt följande kategorier: Skog, Jordbrukslandskap, Urbana miljöer, Fjäll, Våtmarker, Sötvatten, Havsstränder och Havsmiljöer. Skogen och jordbrukslandskapet är de artrikaste landskapstyperna med 1 800 respektive 1 400 arter som har en stark anknytning dit, och ytterligare flera hundra arter som förekommer där mer sporadiskt. De faktorer som påverkar flest rödlistade arter i Sverige är skogsavverkning och igenväxning, som båda utgör ett hot mot vardera ca 30 % av de rödlistade arterna. Avverkning minskar arealen av skog där naturliga strukturer och naturlig dynamik upprätthålls, och den orsakar därmed förlust av livsmiljöer. Igenväxning orsakas av ett antal faktorer, bland annat upphörande hävd (bete och slåtter), gödsling, trädplantering och brist på naturliga störningsregimer som t.ex. regelbundna översvämningar kring vattendrag och sjöar. Andra viktiga påverkansfaktorer är fiske, torrläggning av våtmarker, tillbakagång hos värdarter (främst alm och ask som drabbats av invasiva svampsjukdomar), klimatförändringar och konkurrens från invasiva arter. IUCN:s rödlisteindex beräknas för ett urval av de bedömda organismgrupperna. Rödlisteindex visar att skillnaderna mellan rödlistorna från 2000, 2005, 2010 och 2015 är små. Ett par undantag finns dock. Groddjur och stora däggdjur har fått en något förbättrad situation sedan 2000. Totalt förefaller det ändå som att trycket mot Sveriges artstock har förblivit relativt konstant under de senaste 15 åren.

    • Diseases caused by oomycete pathogens are a global threat to forestry, agriculture and aquaculture. Because of their complex life cycles, characterised by dormant resting structures that enable their survival for years under hostile environmental conditions, reducing the spread of oomycetes is a challenging task. In this review, we present an overview of this challenge, starting from the need to understand the natural and anthropogenic dispersal pathways of these pathogens. Focusing on the European Union, we explore current legislation that forms a backbone for biosecurity protocols against the spread of oomycetes through trade and transport. We discuss the options for prevention, containment and long-term management of oomycetes in different production settings, emphasising the importance of prevention as the most cost-efficient strategy to reduce the spread of these pathogens. Finally, we highlight some of the new and emerging technologies and strategies as potential tools in the integrated pest management of animal and plant diseases caused by oomycetes. We emphasise the urgency of actions to halt the global spread of these pathogens.

    • The rapid loss of biodiversity, coupled with difficulties in species identification, call for innovative approaches to assess biodiversity. Insects make up a substantial proportion of extant diversity and play fundamental roles in any given ecosystem. To complement morphological species identification, new techniques such as metabarcoding make it possible to quantify insect diversity and insect-ecosystem interactions through DNA sequencing. Here we examine the potential of bulk insect samples (i.e., containing many non-sorted specimens) to assess prokaryote and eukaryote biodiversity and to complement the taxonomic coverage of soil samples. We sampled 25 sites on three continents and in various ecosystems, collecting insects with Slam-traps (Brazil) and Malaise-traps (South Africa and Sweden). We then compared our diversity estimates with the results obtained with biodiversity data from soil samples from the same localities. We found a largely different taxonomic composition between the soil and insect samples, testifying to the potential of bulk insect samples to complement soil samples. Finally, we found that non-destructive DNA extraction protocols, which preserve insect specimens for morphological studies, constitute a promising choice for cost-effective biodiversity assessments. We propose that the sampling and sequencing of insect samples should become a standard complement for biodiversity studies based on environmental DNA.

  • The Faces of Fungi database: fungal names linked with morphology, phylogeny and human impacts

    • Taxonomic names are key links between various databases that store information on different organisms. Several global fungal nomenclural and taxonomic databases (notably Index Fungorum, Species Fungorum and MycoBank) can be sourced to find taxonomic details about fungi, while DNA sequence data can be sourced from NCBI, EBI and UNITE databases. Although the sequence data may be linked to a name, the quality of the metadata is variable and generally there is no corresponding link to images, descriptions or herbarium material. There is generally no way to establish the accuracy of the names in these genomic databases, other than whether the submission is from a reputable source. To tackle this problem, a new database (FacesofFungi), accessible at www.facesoffungi.org (FoF) has been established. This fungal database allows deposition of taxonomic data, phenotypic details and other useful data, which will enhance our current taxonomic understanding and ultimately enable mycologists to gain better and updated insights into the current fungal classification system. In addition, the database will also allow access to comprehensive metadata including descriptions of voucher and type specimens. This database is user-friendly, providing links and easy access between taxonomic ranks, with the classification system based primarily on molecular data (from the literature and via updated web-based phylogenetic trees), and to a lesser extent on morphological data when molecular data are unavailable. In FoF species are not only linked to the closest phylogenetic representatives, but also relevant data is provided, wherever available, on various applied aspects, such as ecological, industrial, quarantine and chemical uses. The data include the three main fungal groups (Ascomycota, Basidiomycota, Basal fungi) and fungus-like organisms. The FoF webpage is an output funded by the Mushroom Research Foundation which is an NGO with seven directors with mycological expertise. The webpage has 76 curators, and with the help of these specialists, FoF will provide an updated natural classification of the fungi, with illustrated accounts of species linked to molecular data. The present paper introduces the FoF database to the scientific community and briefly reviews some of the problems associated with classification and identification of the main fungal groups. The structure and use of the database is then explained. We would like to invite all mycologists to contribute to these web pages.

    • A hexaploid form of Hordeum brachlyantherum ssp. brachyantherum was discovered in California in 1980, and its origin has since been studied over the past three decades. We applied EF-G, a nuclear DNA sequence, to infer the parents of the hexaploid form. In polyploid taxa, amplified DNAs were cloned into a vector, and EF-G copies were amplified from the colonies by PCR and digested with restriction enzymes to separate different types. Phylogenetic analysis was performed based on the DNA sequences. The result showed that H. brachyantherum ssp. brachyantherum 6x and 4x carried one identical DNA sequence of 910 bp, and had closely related DNA sequences of 931 bp. H. brachyantherum ssp. brachyantherum 6x and H. marinum ssp. gussoneanum 2x shared one identical DNA sequence of 915 bp. From these results we hypothesized that H. brachyantherum ssp. brachyantherum 6x has evolved by an outcrossing between H. marinum ssp. gussoneanum 2x and H. brachyantherum ssp. brachyantherum 4x, followed by a chromosome doubling. Our results also indicate that H. marinum was involved in the polyploidization of H. secalinum, H. capense, and H. marinum. The origins of H. jubatum and H. depressum are discussed.

  • Protax-fungi: A web-based tool for probabilistic taxonomic placement of fungal internal transcribed spacer sequences

    • © 2018 New Phytologist Trust. Incompleteness of reference sequence databases and unresolved taxonomic relationships complicates taxonomic placement of fungal sequences. We developed Protax-fungi, a general tool for taxonomic placement of fungal internal transcribed spacer (ITS) sequences, and implemented it into the PlutoF platform of the UNITE database for molecular identification of fungi. With empirical data on root- and wood-associated fungi, Protax-fungi reliably identified (with at least 90% identification probability) the majority of sequences to the order level but only around one-fifth of them to the species level, reflecting the current limited coverage of the databases. Protax-fungi outperformed the Sintax and Rdb classifiers in terms of increased accuracy and decreased calibration error when applied to data on mock communities representing species groups with poor sequence database coverage. We applied Protax-fungi to examine the internal consistencies of the Index Fungorum and UNITE databases. This revealed inconsistencies in the taxonomy database as well as mislabelling and sequence quality problems in the reference database. The according improvements were implemented in both databases. Protax-fungi provides a robust tool for performing statistically reliable identifications of fungi in spite of the incompleteness of extant reference sequence databases and unresolved taxonomic relationships.

    • Recent publications have argued that there are potentially serious consequences for researchers in recognising distinct genera in the terminal fusarioid clade of the family Nectriaceae. Thus, an alternate hypothesis, namely a very broad concept of the genus Fusarium was proposed. In doing so, however, a significant body of data that supports distinct genera in Nectriaceae based on morphology, biology, and phylogeny is disregarded. A DNA phylogeny based on 19 orthologous protein-coding genes was presented to support a very broad concept of Fusarium at the F1 node in Nectriaceae. Here, we demonstrate that re-analyses of this dataset show that all 19 genes support the F3 node that represents Fusarium sensu stricto as defined by F. sambucinum (sexual morph synonym Gibberella pulicaris). The backbone of the phylogeny is resolved by the concatenated alignment, but only six of the 19 genes fully support the F1 node, representing the broad circumscription of Fusarium. Furthermore, a re-analysis of the concatenated dataset revealed alternate topologies in different phylogenetic algorithms, highlighting the deep divergence and unresolved placement of various Nectriaceae lineages proposed as members of Fusarium. Species of Fusarium s. str. are characterised by Gibberella sexual morphs, asexual morphs with thin- or thick-walled macroconidia that have variously shaped apical and basal cells, and trichothecene mycotoxin production, which separates them from other fusarioid genera. Here we show that the Wollenweber concept of Fusarium presently accounts for 20 segregate genera with clear-cut synapomorphic traits, and that fusarioid macroconidia represent a character that has been gained or lost multiple times throughout Nectriaceae. Thus, the very broad circumscription of Fusarium is blurry and without apparent synapomorphies, and does not include all genera with fusarium-like macroconidia, which are spread throughout Nectriaceae (e.g., Cosmosporella, Macroconia, Microcera). In this study four new genera are introduced, along with 18 new species and 16 new combinations. These names convey information about relationships, morphology, and ecological preference that would otherwise be lost in a broader definition of Fusarium. To assist users to correctly identify fusarioid genera and species, we introduce a new online identification database, Fusarioid-ID, accessible at www.fusarium.org. The database comprises partial sequences from multiple genes commonly used to identify fusarioid taxa (act1, CaM, his3, rpb1, rpb2, tef1, tub2, ITS, and LSU). In this paper, we also present a nomenclator of names that have been introduced in Fusarium up to January 2021 as well as their current status, types, and diagnostic DNA barcode data. In this study, researchers from 46 countries, representing taxonomists, plant pathologists, medical mycologists, quarantine officials, regulatory agencies, and students, strongly support the application and use of a more precisely delimited Fusarium (= Gibberella) concept to accommodate taxa from the robust monophyletic node F3 on the basis of a well-defined and unique combination of morphological and biochemical features. This F3 node includes, among others, species of the F. fujikuroi, F. incarnatum-equiseti, F. oxysporum, and F. sambucinum species complexes, but not species of Bisifusarium [F. dimerum species complex (SC)], Cyanonectria (F. buxicola SC), Geejayessia (F. staphyleae SC), Neocosmospora (F. solani SC) or Rectifusarium (F. ventricosum SC). The present study represents the first step to generating a new online monograph of Fusarium and allied fusarioid genera (www.fusarium.org).

    • Background - Fungi are a diverse eukaryotic group of degraders, pathogens, and symbionts, with many lineages known only from DNA sequences in soil, sediments, air, and water. Results - We provide rough phylogenetic placement and principal niche analysis for >40 previously unrecognized fungal groups at the order and class level from global soil samples based on combined 18S (nSSU) and 28S (nLSU) rRNA gene sequences. Especially, Rozellomycota (Cryptomycota), Zygomycota s.lat, Ascomycota, and Basidiomycota are rich in novel fungal lineages, most of which exhibit distinct preferences for climate and soil pH. Conclusions - This study uncovers the great phylogenetic richness of previously unrecognized order- to phylum-level fungal lineages. Most of these rare groups are distributed in different ecosystems of the world but exhibit distinct ecological preferences for climate or soil pH. Across the fungal kingdom, tropical and non-tropical habitats are equally likely to harbor novel groups. We advocate that a combination of traditional and high-throughput sequencing methods enable efficient recovery and phylogenetic placement of such unknown taxonomic groups.

Vad gäller surhet gav kiselalgsindexet en mer precis och pålitlig överrensstämmelse med uppmätta pH-halter (både årsmedel och lägsta pH under året) än bottenfaunaindexen. Kiselalgsindexet hade även en lägre mellanårsvariation som var starkare kopplad till variationen i pH. Vi fann inga regionala skillnader i bedömningen av surhet med något av indexen. Vad gäller bedömningen av närsalter var skillnaderna mellan de jämförda indexen mindre men kiselalgerna svarade i allmänhet något bättre mot de uppmätta halterna av närsalter än bottenfaunaindexen. Vid en jämförelse av bedömning av ekologisk status för vattendrag som klassats med båda bedömningsgrunderna ger bottenfaunan i genomsnitt en högre status än kiselalgerna, särskilt i södra Sverige. Kiselalgernas bedömning av ekologisk status korrelerade bättre än bottenfaunan med statusklassning av näringsämnen (totalfosfor) i vattendrag . Vi konstaterar att skillnaderna i bedömning av ekologisk status med avseende på näring behöver undersökas vidare men att för miljömålsuppföljningens syfte att hitta en väl fungerande och kostnadseffektiv biologisk indikator på vattenkemiska variabler som surhet och närsaltshalt så verkar kiselalger bättre lämpade än bottenfauna.

Data came from over 150 scientific publications and other public sources. The authors find inter alia a lack of systematic data for several recreation activities (including naturebased tourism), a significant growth in the outdoor equipment industry and a relatively modest economic involvement by the public sector. The information is structured under different categories to illustrate the significance and range of different economic values. The authors conclude that there is a need for more comprehensive and systematically collected data, methodological development and interdisciplinary research.

  • Chlorination of soil organic matter : The role of humus type and land use

    • The levels of natural organic chlorine (Clorg) typically exceed levels of chloride in most soils and is therefore clearly of high importance for continental chlorine cycling. The high spatial variability raises questions on soil organic matter (SOM) chlorination rates among topsoils with different types of organic matter. We measured Clorg formation rates along depth profiles in six French temperate soils with similar Cl deposition using 36Cl tracer experiments. Three forest sites with different humus types and soils from grassland and arable land were studied. The highest specific chlorination rates (fraction of chlorine pool transformed to Clorg per time unit) among the forest soils were found in the humus layers. Comparing the forest sites, specific chlorination was highest in mull-type humus, characterized by high microbial activity and fast degradation of the organic matter. Considering non-humus soil layers, grassland and forest soils had similar specific chlorination rates in the uppermost layer (0–10 cm below humus layer). Below this depth the specific chlorination rate decreased slightly in forests, and drastically in the grassland soil. The agricultural soil exhibited the lowest specific chlorination rates, similar along the depth profile. Across all sites, specific chlorination rates were correlated with soil moisture and in combination with the patterns on organic matter types, the results suggest an extensive Cl cycling where humus types and soil moisture provided best conditions for microbial activity. Clorg accumulation and theoretical residence times were not clearly linked to chlorination rates. This indicates intensive Cl cycling between organic and inorganic forms in forest humus layers, regulated by humic matter reactivity and soil moisture, while long-term Clorg accumulation seems more linked with overall deep soil organic carbon stabilization. Thus, humus types and factors affecting soil carbon storage, including vegetation land use, could be used as indicators of potential Clorg formation and accumulation in soils.

    • The object of this study is to broaden our knowledge on how a therapeutic landscape is used and experienced by its patients. Data refer to qualitative, semi-structured and hour-long interviews with ten patients in a Swedish healing garden. All patients have stress-related diseases and are participants in a rehabilitation programme with nature-assisted therapy. A thematic analysis resulted in two main themes: “to escape, observe and get sensory stimulation” and “to achieve satisfaction, socialize and re-evaluate”, with two and three sub-themes respectively. To grasp both the experience and the use, the themes are described both as phenomena and in relation to where they occur. The experiences described and how they might be aspects of healing, as well as the need to include a perspective related to this process in the design of therapeutic settings, is elaborated on in the discussion. Aspects of results in the thematic analysis are discussed with relation to design and theories in environmental psychology and can be seen as a kind of evaluation of the design of the garden. Also discussed is how this information can be used to contribute to a more evaluation-based knowledge in the design of therapeutic settings.

    • Agroforestry landscapes are crucial to human wellbeing; however, they are in sharp decline across Europe. Improved understanding of the complexity of agroforestry landscapes within different biophysical, social cultural, economic and governance contexts is essential for designing effective policy and management interventions that are more tightly aligned with societal expectations and aspirations. This paper identifies and compares values that people attribute to agroforestry landscapes across North-Eastern Europe, using case studies in Sweden, Latvia, Belarus, and the Russian Federation. We apply the multiple-value approach developed for the conceptual framework of the Intergovernmental Platform on Biodiversity and Ecosystem Services to an assessment of agroforestry landscapes. Using data from a total of 1634 face-to-face structured interviews, we (i) analyse and explore the preferences of diverse groups of respondents for agroforestry landscapes; (ii) identify a broad range of nature's contributions to people (NCP) that were attributed to agroforestry landscapes by respondents; and, (iii) analyse values of agroforestry landscapes across different contexts in NorthEastern Europe. We found that a highly heterogenous group of people - broadly irrespective of age, education, gender, place of residence, as well as political, economic, or social-cultural context - perceive agroforestry landscapes to be important to their quality of life. Respondents attributed multiple NCP to agroforestry landscapes, and nonmaterial NCP are the most frequently assigned in all four countries. An absolute majority of respondents across all case studies considered relational values of agroforestry landscapes to be important for their quality of life with identity as the most often associated with agroforestry landscapes. We discuss how relational values might be incorporated in policies and practices related to agroforestry landscapes in North-Eastern Europe.

    • Forest ecosystems have integral roles in climate stability, biodiversity and economic development. Soil stewardship is essential for sustainable forest management. Organic matter (OM) removal and soil compaction are key disturbances associated with forest harvesting, but their impacts on forest ecosystems are not well understood. Because microbiological processes regulate soil ecology and biogeochemistry, microbial community structure might serve as indicator of forest ecosystem status, revealing changes in nutrient and energy flow patterns before they have irreversible effects on long-term soil productivity. We applied massively parallel pyrosequencing of over 4.6 million ribosomal marker sequences to assess the impact of OM removal and soil compaction on bacterial and fungal communities in a field experiment replicated at six forest sites in British Columbia, Canada. More than a decade after harvesting, diversity and structure of soil bacterial and fungal communities remained significantly altered by harvesting disturbances, with individual taxonomic groups responding differentially to varied levels of the disturbances. Plant symbionts, like ectomycorrhizal fungi, and saprobic taxa, such as ascomycetes and actinomycetes, were among the most sensitive to harvesting disturbances. Given their significant ecological roles in forest development, the fate of these taxa might be critical for sustainability of forest ecosystems. Although abundant bacterial populations were ubiquitous, abundant fungal populations often revealed a patchy distribution, consistent with their higher sensitivity to the examined soil disturbances. These results establish a comprehensive inventory of bacterial and fungal community composition in northern coniferous forests and demonstrate the long-term response of their structure to key disturbances associated with forest harvesting.

    • Ribulose-1,5-bisphosphate (RuBP) carboxylase/oxygenase (Rubisco) plays an important role in the global carbon cycle as a hub for biomass. Rubisco catalyzes not only the carboxylation of RuBP with carbon dioxide but also a competing oxygenation reaction of RuBP with a negative impact on photosynthetic yield. The functional active site is built from two large (L) subunits that form a dimer. The octameric core of four L(2) dimers is held at each end by a cluster of four small (S) subunits, forming a hexadecamer. Each large subunit contacts more than one S subunit. These interactions exploit the dynamic flexibility of Rubisco, which we address in this study. Here, we describe seven different types of interfaces of hexadecameric Rubisco. We have analyzed these interfaces with respect to the size of the interface area and the number of polar interactions, including salt bridges and hydrogen bonds in a variety of Rubisco enzymes from different organisms and different kingdoms of life, including the Rubisco-like proteins. We have also performed molecular dynamics simulations of Rubisco from Chlamydomonas reinhardtii and mutants thereof. From our computational analyses, we propose structural checkpoints of the S subunit to ensure the functionality and/or assembly of the Rubisco holoenzyme. These checkpoints appear to fine-tune the dynamics of the enzyme in a way that could influence enzyme performance.

    • From a policy perspective, it is important to understand forestry effects on surface waters from a landscape perspective. The EU Water Framework Directive demands remedial actions if not achieving good ecological status. In Sweden, 44 % of the surface water bodies have moderate ecological status or worse. Many of these drain catchments with a mosaic of managed forests. It is important for the forestry sector and water authorities to be able to identify where, in the forested landscape, special precautions are necessary. The aim of this study was to quantify the relations between forestry parameters and headwater stream concentrations of nutrients, organic matter and acid-base chemistry. The results are put into the context of regional climate, sulphur and nitrogen deposition, as well as marine influences. Water chemistry was measured in 179 randomly selected headwater streams from two regions in southwest and central Sweden, corresponding to 10 % of the Swedish land area. Forest status was determined from satellite images and Swedish National Forest Inventory data using the probabilistic classifier method, which was used to model stream water chemistry with Bayesian model averaging. The results indicate that concentrations of e.g. nitrogen, phosphorus and organic matter are related to factors associated with forest production but that it is not forestry per se that causes the excess losses. Instead, factors simultaneously affecting forest production and stream water chemistry, such as climate, extensive soil pools and nitrogen deposition, are the most likely candidates The relationships with clear-felled and wetland areas are likely to be direct effects.

    • Our society is highly depending on petroleum for its activities. About 90% is used as an energy source for transportation and for generation of heat and electricity and the remaining as feedstocks in the chemical industry. However, petroleum is a finite source as well as causing several environmental problems such as rising carbon dioxide levels in the atmosphere. Petroleum therefore needs to be replaced by alternative and sustainable sources. Plant oils and oleochemicals derived from them represent such alternative sources, which can deliver a substantial part of what is needed to replace the petroleum used as feedstocks.Plant derived feedstock oils can be provided by two types of oil qualities, multi-purpose and technical oils. Multi-purpose oils represent oil qualities that contain common fatty acids and that can be used for both food and feedstock applications. Technical oil qualities contain unusual fatty acids with special properties gained from their unique molecular structure and these types of oils should only be used for feedstock applications. As a risk mitigation strategy in the selection of crops, technical oil qualities should therefore preferably be produced by oil crop platforms dedicated for industrial usage. This review presents a short survey of oil crop platforms to be considered for either multi-purpose or technical oils production. Included among the former platforms are some of the major oil crops in cultivation such as oil palm, soybean and rapeseed. Among the later are those that could be developed into dedicated industrial platforms such as crambe, flax, cotton and Brassica carinata. The survey finishes off by highlighting the potential of substantial increase in plant oil production by developing metabolic flux platforms, which are starch crops converted into oil crops.     • IVL Svenska Miljöinstitutet (IVL), SMHI och Göteborgs Universitet (GU) har på uppdrag av Naturvårdsverket genomfört en studie som syftar till att ekonomiskt värdera de positiva effekter som skulle uppstå för produktionen i skogs- och jordbruk i Sverige i avsaknad av exponering för antropogent orsakad bildning av ozon nära marken. Beräkningarna baserades på ozonexponering uttryckt som ozonflux (PODySPEC, Phytotoxic Ozone Dose for SPECific plants species) för åren 2014 - 2017. De trädslag som ingick i analysen var gran, tall, björk samt några ytterligare trädslag. De jordbruksgrödor som omfattades av analysen var vår- och höstvete, korn, vall och potatis. För jordbruksgrödor innefattade beräkningarna även året 2013. Beräkningarna genomfördes årsvis. Tidsaspekterna kring beräkningarna av ozoneffekter skiljer sig dock avsevärt mellan jordbruksgrödor respektive skog. När det gäller beräkningarna för jordbruksgrödor utfördes de fullt ut specifikt årsvis, både vad gäller ozonexponering och vad gäller statistik för skördeutbyte under rådande ozonexponering de olika åren. Vad gäller skog komplicerades beräkningarna av att avverkningen ett visst år inte är direkt kopplad till tillväxten samma år och därmed inte heller till ozonbelastningen samma år. Den skogliga statistiken som inhämtades förutsattes representera ett scenario med den begränsning av den skogliga tillväxten som nuvarande ozonbelastning medför. Baserat på dos-respons-relationer vad gäller inverkan av exponering för ozon i form av POD1SPEC beräknades hur stor den skogliga tillväxten skulle ha varit i avsaknad av exponering för ozon, allt annat lika. Differensen mellan dessa scenarion utgjorde ozonpåverkan utifrån dagens exponering för ozon. Beräkningarna för skog grundade sig på ett scenario för årlig tillväxt under nuvarande ozonbelastning för en 10-årsperiod (2010 – 2019), i kombination med fyra olika scenarier för beräkningar av hur mycket högre den skogliga tillväxten skulle ha varit i avsaknad av ozonbelastning, i sin tur baserat på hur ozonbelastningen såg ut under vardera av de fyra åren 2014 - 2017. Sammanfattning - Träd Ozonbelastningen för träd beräknades som länsvisa medelvärden, baserat på POD1SPEC för björk och gran. Dos-respons-relationer för inverkan av ozon på tillväxthastigheter och produktion, baserat på POD1SPEC, antogs utifrån den information som finns tillgänglig i den vetenskapliga litteraturen. För träd valdes att använda resultat för gran och björk från svenska experimentella studier med unga träd. För de skogliga beräkningarna gjordes ett grundläggande antagande, att en ökad tillväxthastighet långsiktigt resulterade i en proportionellt ökad avverkningshastighet. I avsaknad av inverkan av ozon på trädtillväxten beräknades att den årliga skogstillväxten skulle ha varit 7.2 Mm3sk (miljoner kubikmeter stamvolym ovan bark) högre, jämfört med dagens situation. Detta beräknades som ett medelvärde för de olika ozonbelastningarna 2014 - 2017, för Sverige som helhet och för alla trädslag. Detta utgjorde en ökad tillväxt på 7,1%. Som ett resultat av den högre tillväxten i avsaknad av ozon beräknades att den totala skogsavverkningen, inklusive gallring och slutavverkning, skulle ha varit 5,5 Mm3sk högre jämfört med idag, för Sverige som helhet och för alla trädslag, som ett medelvärde för de olika ozonbelastningarna 2014 - 2017. Detta utgjorde en ökad avverkning på 7,0 %. Procentuellt beräknades avverkningen öka mest i Götaland, eftersom den nuvarande ozonbelastningen är högst i denna landsdel. Upptaget av ozon till bladen vid en viss koncentration av ozon i luften beräknades bli större för lövträd, jämfört med barrträd. Dessutom visar relationerna för dos-respons på en mer negativ inverkan av upptaget ozon på tillväxten för lövträd jämfört med barrträd. Tillsammans gör detta att de beräknade effekterna av ozon på tillväxten blev avsevärt högre för lövträd, jämfört med barrträd. För Götaland beräknades att avverkningen av lövträd skulle kunna varit 22 – 24 % högre i avsaknad av ozonbelastning jämfört med dagens situation. Det årliga ekonomiska värdet av den ökade avverkningen som beräknades kunnat ske i avsaknad av ozonbelastning, som ett medelvärde för ozonbelastningen 2014 – 2017, uppgick till 942 MSEK per år för landet som helhet och för alla trädslag. Det samlade värdet var som högst för Götaland, 424 MSEK, medan det var avsevärt lägre för Svealand och Norrland. En jämförelse mellan trädslag för Sverige som helhet visade att det ekonomiska värdet var högst för granskog, följt av tallskog och därefter björk En jämförelse av olika scenarier för beräknat POD1SPEC, baserat på förekomsten av ozon för de olika åren 2014 – 2017, visade att det ekonomiska värdet blev högst baserat på den beräknade för ozonbelastningen 2014 och uppgick då till 1035 MSEK för hela landet och för alla trädslag. Det lägsta värdet var för ozonbelastningen som beräknades för året 2017, 891 MSEK. En analys på länsnivå visade att det högsta ekonomiska värdet för en ökad avverkning i avsaknad av ozonbelastning, som medelvärde 2014 – 2017 och samlat för alla trädslag, uppstod i Västra Götalands län, med 98 MSEK årligen. Lägst var värdet för Gotlands län, med 8 MSEK. Detta berodde till stor del på skillnaderna i den totala arealen produktiv skogsmark i de olika länen. Det högsta ekonomiska värdet för den ökade avverkningen per areal skog uppstod i Skåne, med ett värde 161 SEK ha-1 år-1, som ett medelvärde för alla trädslag. Värdet 942 MSEK per år för den beräknade ökade skogsavverkningen, i avsaknad av ozonbelastning, jämfört med dagens situation för landet som helhet och för alla trädslag, var något högre än i en tidigare studie (Karlsson m.fl., 2014) där motsvarande värde var 733 MSEK per år. Detta motsvarade et ökat värde på knappt 30 %. Sammanfattning - Jordbruksgrödor Ozonbelastningen för jordbruksgrödor beräknades, baserat på POD6SPEC för vete och potatis. Länsvisa medelvärden för POD6SPEC användes för beräkningarna för respektive år. Det sammanlagda, genomsnittliga ekonomiska värdet på det ökade skördeutfall som skulle ha uppstått i avsaknad av ozonpåverkan på jordbruksgrödor i Sverige uppskattades till 528 MSEK per år. De största ökade värdena gällde vete, särskilt höstvete, eftersom detta odlas i stor omfattning. Även de skattade värdena för korn var betydande, särskilt i Skåne. Geografiskt sett var Skåne det län där skattningarna visade på störst ökning av ekonomiska värden för ökade skördeutfall, vilket berodde på en kombination av höga ozonhalter, omfattande jordbruk och ett klimat som är relativt gynnsamt för ozonupptag till växter. Generellt sett var de skattade effekterna av ozon på jordbruksgrödor betydligt mindre i norra jämfört med södra Sverige. Värdet 528 MSEK per år från jordbruksgrödor var avsevärt högre än i en tidigare studie (Karlsson m.fl., 2014) där motsvarande siffra var 180 MSEK per år. Skillnaden berodde troligen främst på att exponeringsmåttet AOT40 användes i den tidigare studien, medan det fysiologiskt mer relevanta ozonexponeringsmåttet POD användes i föreliggande rapport. De i denna studie beräknade skördeförlusterna orsakade av nuvarande ozonbelastning i % för vete låg något lägre än den som uppskattades som genomsnitt för Europa, vilket troligen främst kan förklaras av lägre ozonhalter i Nordeuropa jämfört med Europa som genomsnitt. Skördeförlusterna i % för vete låg obetydligt högre än de som globalt uppskattats för vete genom att experimentellt jämföra veteskörden i filtrerad (i det närmaste utan ozon) och ofiltrerad (med dagens ozonhalter) luft.

  • Felling Forests from Afar: Quantifying Deforestation Driven by Agricultural Expansion and International Trade

    • Deforestation is a major source of human-caused greenhouse gas emissions and the largest threat to terrestrial biodiversity. Most forest loss is due to the expansion of agricultural land use increasingly driven by international demand for food, fuel and fibre. However, there is still limited understanding of the extent to which different agricultural commodities are contributing to deforestation. It has therefore also been difficult to evaluate the role of international trade in driving deforestation. This dissertation aims at quantifying the agricultural drivers of tropical deforestation (Papers I and II) and the associated carbon emissions (Paper III). It further assesses the role of international trade, by following the agricultural commodities with embodied deforestation through international supply chains using trade models (Papers II and III). The results show that a few commodity types, primarily cattle meat and oilseed products, account for a large part of tropical deforestation. Much (26–39%) of the embodied deforestation and concomitant emissions were found to be associated with international demand (from products and services). Looking closer at the countries that import embodied deforestation, Paper II finds that many countries that are increasing their forest cover at home, import products associated with deforestation elsewhere, thereby offsetting about a third of their forest gains. Paper III finds that imports of embodied deforestation emissions for many developed countries are similar in size to their national agricultural emissions amounting, e.g., for the EU, to around 15% of the carbon footprint of an average diet. Put together, the results add to the evidence that combating deforestation can benefit from complementing domestic policies with measures that target international demand. The results also indicate that tackling deforestation and its associated impacts at the global level is probably even more challenging than at the national level, although international trade can also provide efficiency gains by optimising land use globally.

    • Environmental sequencing regularly recovers fungi that cannot be classified to any meaningful taxonomic level beyond “Fungi”. There are several examples where evidence of such lineages has been sitting in public sequence databases for up to ten years before receiving scientific attention and formal recognition. In order to highlight these unidentified lineages for taxonomic scrutiny, a search function is presented that produces updated lists of approximately genus-level clusters of fungal ITS sequences that remain unidentified at the phylum, class, and order levels, respectively. The search function (https://unite.ut.ee/top50.php) is implemented in the UNITE database for molecular identification of fungi, such that the underlying sequences and fungal lineages are open to third-party annotation. We invite researchers to examine these enigmatic fungal lineages in the hope that their taxonomic resolution will not have to wait another ten years or more.

    • Chlorine (Cl) in the terrestrial environment is of interest from multiple perspectives, including the use of chloride as a tracer forwater flow and contaminant transport, organochlorine pollutants, Cl cycling, radioactive waste (radioecology; 36Cl is of largeconcern) and plant science (Cl as essential element for living plants).During the past decades, there has been a rapid developmenttowards improved understanding of the terrestrial Cl cycle. There is a ubiquitous and extensive natural chlorination of organicmatter in terrestrial ecosystems where naturally formed chlorinated organic compounds (Clorg) in soil frequently exceed theabundance of chloride. Chloride dominates import and export from terrestrial ecosystems while soil Clorg and biomass Cl candominate the standing stock Cl. This has important implications for Cl transport, as chloride will enter the Cl pools resulting inprolonged residence times. Clearly, these pools must be considered separately in future monitoring programs addressing Clcycling. Moreover, there are indications that (1) large amounts of Cl can accumulate in biomass, in some cases representing themain Cl pool; (2) emissions of volatile organic chlorines could be a significant export pathway of Cl and (3) that there is aproduction of Clorg in tissues of, e.g. plants and animals and that Cl can accumulate as, e.g. chlorinated fatty acids in organisms.Yet, data focusing on ecosystem perspectives and combined spatiotemporal variability regarding various Cl pools are still scarce,and the processes and ecological roles of the extensive biological Cl cycling are still poorly understood.

    • In many oak-rich temperate broadleaved forests of conservation value, high ungulate browsing pressure restricts oak regeneration. We examined the protection of oak (Quercus sp.) seedlings from browsing provided by naturally occurring shrubs in 10 forests across southern Sweden over 3 years. We planted oak seedlings in four plots in each forest; two with naturally regenerated shrubs and two with no shrubs. Ungulate browsers were excluded from two plots at each site, one with and one without shrubs. Fencing provided the best protection against ungulate browsers for the seedlings. The probability of a seedling being browsed (browsing frequency) was approximately 20% units lower for individuals growing among shrubs than for individuals growing in the absence of shrubs. When browsing did occur, the intensity (measured as a reduction in height growth) was significantly lower for seedlings in shrubs. Regression analyses showed that browsing frequency increased on seedlings in tall shrubs, and decreased on seedlings that had been browsed previously. Browsing intensity decreased if the seedling grew in tall and dense shrubs. Browsing frequency and intensity increased on oak seedlings that over topped the shrub canopy. Increased abundance of the prickled Rubus idaeus and Rubus fruticosus coll. in plots with shrubs did not affect browsing frequency and intensity. Two and a half years after planting, oak seedling mortality increased by the presence of shrubs. Although shrubs restricted oak seedling growth, we conclude that shrubs initially facilitated oak regeneration by concealment, and subsequently by numeric dilution. Shrubs may be used to reduce browsing damages if long-term evaluation indicates a net positive outcome for oak survival and growth.

    • Chlorinated organic compounds (Clorg) are produced naturally in soil. Formation and degradation of Clorg affect the chlorine (Cl) cycling in terrestrial environments and chlorine can be retained or released from soil. Cl is known to have the same behaviour as radioactive chlorine-36 (36Cl), a long-lived radioisotope with a half-life of 300,000 years. 36Cl attracts interest because of its presence in radioactive waste, making 36Cl a potential risk for humans and animals due to possible biological uptake. This thesis studies the distribution and cycling of chloride (Cl–) and Clorg in terrestrial environments by using laboratory controlled soil incubation studies and a forest field study. The results show higher amounts of Cl– and Clorg and higher chlorination rates in coniferous forest soils than in pasture and agricultural soils. Tree species is the most important factor regulating Cl– and Clorg levels, whereas geographical location, atmospheric deposition, and soil type are less important. The root zone was the most active site of the chlorination process. Moreover, this thesis confirms that bulk Clorg dechlorination rates are similar to, or higher than, chlorination rates and that there are at least two major Clorg pools, one being dechlorinated quickly and one remarkably slower. While chlorination rates were negatively influenced by nitrogen additions, dechlorination rates, seem unaffected by nitrogen. The results implicate that Cl cycling is highly active in soils and Cl– and Clorg levels result from a dynamic equilibrium between chlorination and dechlorination. Influence of tree species and the rapid and slow cycling of some Cl pools, are critical to consider in studies of Cl in terrestrial environments. This information can be used to better understand Cl in risk-assessment modelling including inorganic and organic 36Cl.

    • Many invertebrates, birds and mammals are dependent on hollow trees. For landscape planning that aims at persistence of species inhabiting hollow trees it is crucial to understand the development of such trees. In this study we constructed an individual-based simulation model to predict diameter distribution and formation of hollows in oak tree populations. Based on tree ring data from individual trees, we estimated the ages when hollow formation commences for pedunculate oak (Quercus robur) in southeast Sweden. At ages of about 200-300 years, 50% of the trees had hollows. Among trees < 100 years old, less than 1% had hollows, while all > 400-year-old trees had hollows. Hollows formed at earlier ages in fast-growing trees than in slow-growing trees, which may be because hollows are formed when big branches shed, and branches are thicker on fast-growing trees in comparison to slow-growing trees of the same age. The simulation model was evaluated by predicting the frequency of presence of hollows in relation to tree size in seven oak stands in the study area. The evaluation suggested that future studies should focus on tree mortality at different conditions. Tree ring methods on individual trees are useful in studies on development of hollow trees as they allow analysis of the variability in time for hollow formation among trees. (C) 2008 Elsevier B.V.
