    • Model Based Engineering aims to improve efficiency and effectiveness of software engineering. Success in industrial practice of MBE does not only depend on the modeling languages and constructive or analytical approaches, like code generation or model checking. It is also heavily influenced by the quality and, particularly, usability of the used tools. In this position paper, we discuss challenges experienced in applying MBE in practice both from academic as well as industrial viewpoints. Based on the research challenges, we discuss future research directions to improve the chances for the success of MBE in industrial practice.

  • Hole burning study of cyanobacterial Photosystem II complexes differing in the content of small putative chlorophyll-binding proteins

    • This contribution presents low-temperature absorption, both broad-band and site-selective excited fluorescence, and persistent hole burning spectra of Photosystem II complexes from the Photosystem I-lacking strains of the cyanobacterium Synechocystis sp. PCC 6803 differing in the content of small putative chlorophyll-binding proteins (Scps). These proteins are homologous to light-harvesting complex of higher plants and may bind pigments. The excited state lifetimes of the complexes were determined from zero-phonon hole widths extrapolated to zero-burning dose. The area and spectral position of a phonon side-band with respect to the zero-phonon hole provided additional information concerning chlorophyll–protein coupling and the Stokes shift. Decrease of three absorption subbands at (670.0, 672.9, and 675.7 nm) in the Photosystem II isolated from the strain lacking ScpC and ScpD is in agreement with a hypothesis about the role of Scps in the chlorophyll binding. In addition, narrowing of the zero-phonon hole in Photosystem II without both Scps indicates slowering of the excitation energy transfer which may be explained by the absence of a protective excitation energy quenching related to the presence of Scps.

  • Ecological Indicator Values for Europe (EIVE) 1.0

    • Aims: To develop a consistent ecological indicator value system for Europe for five of the main plant niche dimensions: soil moisture (M), soil nitrogen (N), soil reaction (R), light (L) and temperature (T). Study area: Europe (and closely adjacent regions). Methods: We identified 31 indicator value systems for vascular plants in Europe that contained assessments on at least one of the five aforementioned niche dimensions. We rescaled the indicator values of each dimension to a continuous scale, in which 0 represents the minimum and 10 the maximum value present in Europe. Taxon names were harmonised to the Euro+Med Plantbase. For each of the five dimensions, we calculated European values for niche position and niche width by combining the values from the individual EIV systems. Using T values as an example, we externally validated our European indicator values against the median of bioclimatic conditions for global occurrence data of the taxa. Results: In total, we derived European indicator values of niche position and niche width for 14,835 taxa (14,714 for M, 13,748 for N, 14,254 for R, 14,054 for L, 14,496 for T). Relating the obtained values for temperature niche position to the bioclimatic data of species yielded a higher correlation than any of the original EIV systems (r = 0.859). The database: The newly developed Ecological Indicator Values for Europe (EIVE) 1.0, together with all source systems, is available in a flexible, harmonised open access database. Conclusions: EIVE is the most comprehensive ecological indicator value system for European vascular plants to date. The uniform interval scales for niche position and niche width provide new possibilities for ecological and macroecological analyses of vegetation patterns. The developed workflow and documentation will facilitate the future release of updated and expanded versions of EIVE, which may for example include the addition of further taxonomic groups, additional niche dimensions, external validation or regionalisation.

    • Model-driven software engineering in industrial practice has been the focus of different empirical studies and experience reports. Particularly, positive effects of model-driven software engineering have been reported in the domain of embedded and safety-critical systems. We report in this paper on the experiences of the openETCS European research project whose goal was to formalize the System Requirements Specification and to develop an open source reference implementation of the European Train Control System including open source modeling tools. Furthermore, we will discuss lessons learned, e.g., about using open source modeling toolchains in safety-critical contexts and about using the SCADE Suite for the development of the safety-critical parts.

    • Model-Based Engineering (MBE) aims at increasing the effectiveness of engineering by using models as key artifacts in the development process. While empirical studies on the use and the effects of MBE in industry exist, there is only little work targeting the embedded systems domain. We contribute to the body of knowledge with a study on the use and the assessment of MBE in that particular domain. We collected quantitative data from 112 subjects, mostly professionals working with MBE, with the goal to assess the current State of Practice and the challenges the embedded systems domain is facing. Our main findings are that MBE is used by a majority of all participants in the embedded systems domain, mainly for simulation, code generation, and documentation. Reported positive effects of MBE are higher quality and improved reusability. Main shortcomings are interoperability difficulties between MBE tools, high training effort for developers and usability issues.

    • Background: Prostate cancer develops through malignant transformation of the prostate epithelium in a stepwise, mutation-driven process. Although activator protein-1 transcription factors such as JUN have been implicated as potential oncogenic drivers, the molecular programs contributing to prostate cancer progression are not fully understood.Methods: We analyzed JUN expression in clinical prostate cancer samples across different stages and investigated its functional role in a Pten-deficient mouse model. We performed histopathological examinations, transcriptomic analyses and explored the senescence-associated secretory phenotype in the tumor microenvironment.Results: Elevated JUN levels characterized early-stage prostate cancer and predicted improved survival in human and murine samples. Immune-phenotyping of Pten-deficient prostates revealed high accumulation of tumor-infiltrating leukocytes, particularly innate immune cells, neutrophils and macrophages as well as high levels of STAT3 activation and IL-1β production. Jun depletion in a Pten-deficient background prevented immune cell attraction which was accompanied by significant reduction of active STAT3 and IL-1β and accelerated prostate tumor growth. Comparative transcriptome profiling of prostate epithelial cells revealed a senescence-associated gene signature, upregulation of pro-inflammatory processes involved in immune cell attraction and of chemokines such as IL-1β, TNF-α, CCL3 and CCL8 in Pten-deficient prostates. Strikingly, JUN depletion reversed both the senescence-associated secretory phenotype and senescence-associated immune cell infiltration but had no impact on cell cycle arrest. As a result, JUN depletion in Pten-deficient prostates interfered with the senescence-associated immune clearance and accelerated tumor growth.Conclusions: Our results suggest that JUN acts as tumor-suppressor and decelerates the progression of prostate cancer by transcriptional regulation of senescence- and inflammation-associated genes. This study opens avenues for novel treatment strategies that could impede disease progression and improve patient outcomes. Graphical Abstract: (Figure presented.).
