  • Genome sequence, comparative analysis and haplotype structure of the domestic dog.

    • Here we report a high-quality draft genome sequence of the domestic dog (Canis familiaris), together with a dense map of single nucleotide polymorphisms (SNPs) across breeds. The dog is of particular interest because it provides important evolutionary information and because existing breeds show great phenotypic diversity for morphological, physiological and behavioural traits. We use sequence comparison with the primate and rodent lineages to shed light on the structure and evolution of genomes and genes. Notably, the majority of the most highly conserved non-coding sequences in mammalian genomes are clustered near a small subset of genes with important roles in development. Analysis of SNPs reveals long-range haplotypes across the entire dog genome, and defines the nature of genetic diversity within and across breeds. The current SNP map now makes it possible for genome-wide association studies to identify genes responsible for diseases and traits, with important consequences for human and companion animal health.

  • Influence of GSTM1, GSTT1, GSTP1 and NAT2 genotypes on the p53 mutational spectrum in bladder tumours

    • Genetic polymorphisms affecting expression or activity of the corresponding enzymes can influence the risk of acquiring gene mutations and various cancers. We have studied 327 bladder cancer patients with regard to the functionally related polymorphisms of GSTM1, GSTT1, GSTP1 and NAT2 and analysed the p53 mutational status of their tumours. Fifty p53 mutations, 26% transversions and 74% transitions, were detected in 44 patients. P53 mutation frequency was significantly higher in higher-grade tumours than in low-grade tumours (OR = 2.09, 95% CI 1.44-3.02, adjusted for age and sex). Also, a significant association was found between tumour stage (Tis and T2+ vs. Ta and T1) and presence of the GSTP1 val allele (adjusted OR = 2.00, CI 1.14-3.52). Overall, there was no significant difference in frequency of p53 mutation among patients with different genotypes. Among patients with p53 mutation, transversions were significantly more frequent in GSTM1-negative as compared to GSTM1-positive individuals (OR = 5.18, CI 1.07-25.02, adjusted for age, sex and tumour stage). With one exception, all tumours with the most common type of transversion, G:C-C:G, occurred in GSTM1-negative patients. Among smokers, all transversions (3 of 3), but only 2 of 13 transitions, were found among carriers of the GSTP1 variant allele, and samples carrying at least 1 variant GSTP1 allele had more transitions at CpG sites than wild-type samples (adjusted OR = 4.61, CI 0.82-26.04). No significant associations were found for the NAT2 gene. Our results suggest that impaired glutathione conjugation may affect the mutation spectrum in critical target genes.

    • Positron annihilation spectroscopy (PAS) was carried out on boron carbide films deposited by sputtering and the results correlated to the bombardment conditions during film growth. Films were deposited with substrate bias voltages in the range of 0 to −200 V with a working pressure of 5 mTorr of Ar. Films deposited with bias voltages from −100 to −200 V present the same type of defect and the defect concentration increased linearly with the bias voltage. This defect was ascribed to vacancies in agreement with Monte Carlo simulations of Ar+ bombardment of boron carbide. On the other hand, films deposited with 0 V bias presented a higher S parameter values, whose origin was tentatively attributed to a relatively more open nanosized columnar structure, as suggested by the structure zone model. Annealing up to 800 °C for 30 min did not change the defect content.

    • To study and estimate changes of various properties upon use of engine oil by different methods.Design/methodology/approach – By viscosity measurement, pH measurement, Fourier transform infra‐red spectroscopic analysis and UV‐Visible (Ultraviolet and visible rays) spectroscopic analysis.Findings – Some specific changes in additives of the oil upon use could be traced.Practical implications – Correct choice for additives for a particular use may enhance the oil life and also protect the engine from damage.Originality/value – The findings may be important to the lube oil producers and the users.

    • Wafer-level three-dimensional (3D) integration is an emerging technology to increase the performance and functionality of integrated circuits (ICs). Aligned wafer-to-wafer bonding with dielectric polymer layers (e.g., benzocyclobutene (BCB)) is a promising approach for manufacturing of 3D ICs, with minimum bonding impact on the wafer-to-wafer alignment accuracy essential. In this paper we investigate the effects of thermal and mechanical bonding parameters on the achievable post-bonding wafer-to-wafer alignment accuracy for polymer wafer bonding with 200 trim diameter wafers. Our baseline wafer bonding process with soft-baked BCB (similar to 35% cross-linked) has been modified to use partially cured (similar to 43% crosslinked) BCB. The partially cured BCB layer does not reflow during bonding, minimizing the impact of inhomogeneities in BCB reflow under compression and/or slight shear forces at the bonding interface. As a result, the non-uniformity of the BCB layer thickness after wafer bonding is less than 0.5% of the nominal layer thickness and the wafer shift relative to each other during the wafer bonding process is less than 1 mu m (average) for 200 mm diameter wafers. The critical adhesion energy of a bonded wafer pair with the partially cured BCB wafer bonding process is similar to that with soft-baked BCB.

    • A generalized ray-tracing procedure has been developed, which facilitates the design of a multimirror-based light collector used in atmospheric Cherenkov telescopes. This procedure has been employed to study the optical characteristics of the 3.5 m diameter light collector of the TACTIC Imaging telescope. Comparison of the measured point-spread function of the light collector with the simulated performance of ideal Davies–Cotton and paraboloid designs has been made to determine an optimum arrangement of the 34 spherical mirror facets used in the telescope to obtain the best possible point-spread function. A description of the ray-tracing subroutine used for processing CORSIKA-generated Cherenkov data, required for carrying out Monte-Carlo simulation studies, is also discussed in the paper.
