  • GrassPlot - a database of multi-scale plant diversity in Palaearctic grasslands

    • GrassPlot is a collaborative vegetation-plot database organised by the Eurasian Dry Grassland Group (EDGG) and listed in the Global Index of Vegetation-Plot Databases (GIVD ID EU-00-003). GrassPlot collects plot records (releves) from grasslands and other open habitats of the Palaearctic biogeographic realm. It focuses on precisely delimited plots of eight standard grain sizes (0.0001; 0.001;... 1,000 m(2)) and on nested-plot series with at least four different grain sizes. The usage of GrassPlot is regulated through Bylaws that intend to balance the interests of data contributors and data users. The current version (v. 1.00) contains data for approximately 170,000 plots of different sizes and 2,800 nested-plot series. The key components are richness data and metadata. However, most included datasets also encompass compositional data. About 14,000 plots have near-complete records of terricolous bryophytes and lichens in addition to vascular plants. At present, GrassPlot contains data from 36 countries throughout the Palaearctic, spread across elevational gradients and major grassland types. GrassPlot with its multi-scale and multi-taxon focus complements the larger international vegetationplot databases, such as the European Vegetation Archive (EVA) and the global database " sPlot". Its main aim is to facilitate studies on the scale-and taxon-dependency of biodiversity patterns and drivers along macroecological gradients. GrassPlot is a dynamic database and will expand through new data collection coordinated by the elected Governing Board. We invite researchers with suitable data to join GrassPlot. Researchers with project ideas addressable with GrassPlot data are welcome to submit proposals to the Governing Board.

  • Strategies to improve usability and preserve accuracy in biological sequence databases

    • Biology is increasingly dependent on large-scale analysis, such as proteomics, creating a requirement for efficient bioinformatics. Bioinformatic predictions of biological functions rely upon correctly annotated database sequences, and the presence of inaccurately annotated or otherwise poorly described sequences introduces noise and bias to biological analyses. Accurate annotations are, for example, pivotal for correct identifications of polypeptide fragments. However, standards for how sequence databases are organized and presented are currently insufficient. Here, we propose five strategies to address fundamental issues in the annotation of sequence databases: (i) to clearly separate experimentally verified and unverified sequence entries; (ii) to enable a system for tracing the origins of annotations; (iii) to separate entries with high-quality, informative annotation from less useful ones; (iv) to integrate automated quality-control software whenever such tools exist; and (v) to facilitate post-submission editing of annotations and metadata associated with sequences. We believe that implementation of these strategies, for example as requirements for publication of database papers, would enable biology to better take advantage of large-scale data.

    • Den svenska landsbygden är rik på möjligheter inom trädgårdsnäringen, men företagandet behöver professionaliseras för att outnyttjade landskaps- och trädgårdskvaliteter ska bli synliga och utvecklingsbara. Inom projektet Tre Modellträdgårdar har SLU i samarbete med tre landsbygdsföretag testat och utvärderat olika modeller från analys- till implementeringsstadiet. Resultaten visar att det med relativt enkla medel går att systematiskt analysera miljökvaliteter och utifrån strikt företagsekonomiska utgångspunkter, i dialog mellan universitet, myndigheter och företag, finna kreativa och företagsekonomiskt hållbara lösningar ur ett trädgårds- och landskapsperspektiv. Ett konkret resultat är introduktionen av ett årligt återkommande konvent inom området. Här presenteras en ny modell för att främja företagsutveckling av Attraktiva Landsbygdsplatser baserade på Miljökvalitéer (ALM). ALM-modellen ska ge företagaren möjlighet att utveckla aktiviteter, som i sin tur kan öka attraktionskraften på ett markant, varaktigt och inkomstbringande sätt.

  • Associations to smoking and shared epitope differ between IgA and IgG class antibodies to cyclic citrullinated peptides in early rheumatoid arthritis

    • Background Smoking and HLA-DRB1/shared epitope (SE) are well-known interacting risk factors for developing rheumatoid arthritis (RA) with IgG anticitrullinated protein/peptide antibodies (ACPA). It remains unknown to what extent SE-genes and smoking associate with mucosal immune responses.Objectives This study was done to explore relations between cigarette smoking habits and SE versus circulating IgA and IgG anti-cyclic citrullinated peptide antibodies (anti-CCP) among early RA patients.Methods Patients from two early-RA cohorts were analysed, EIRA-1 (n=1663) and TIRA-2 (n=199). The patients were grouped into four subsets based on anti-CCP: IgG-/IgA-, IgG-/IgA+, IgG+/IgA- and IgG+/IgA+. Interaction between smoking and SE was calculated by the attributable proportion due to deviation from additivity. Analyzed controls (n=1100) were randomly selected from the EIRA-1 study base.Results Anti-CCP occurrence was similar in the two cohorts. Only in EIRA was IgA anti-CCP detected alone in a minority of cases (3%). Smoking was significantly overrepresented among IgA anti-CCP+ patients with or without IgG-class anti-CCP, but not with IgG anti-CCP alone. Presence of SE genes was overrepresented among IgG anti-CCP+ patients with or without IgA-class anti-CCP, but not with IgA anti-CCP alone. Smoking and SE interacted regarding the risk of IgG+/IgA+ RA (AP=0.5, 95 % CI=0.4-0.6), whereas no significant interaction was observed regarding IgG-/IgA+ or IgG+/IgA- RA.Conclusions Association between cigarette smoking and anti-CCP is limited to cases with IgA-class antibodies in addition to IgG anti-CCP. This suggests a causal relation between chronic mucosal irritation/inflammation, induction of a systemic IgA anti-CCP response and subsequent development of RA.

    • Soil communities are considered to be remarkably species-rich and to have many generalist species with seemingly similar niche requirements. The composition of soil fauna communities is often highly variable even at the plot scale, and both the environment and the spatial configuration of microhabitats are regarded as important forces shaping the structure of local communities. However, to what extent these forces are important in different ecosystems is not clear. We examined the relative roles of environmental (abiotic), vegetation (biotic) and spatial variables (using Moran's eigenvector maps, MEM) for the small-scale variation in springtail (Collembola) communities in a 100 m(2) area of the forest floor of a mature Scots pine forest in central Sweden, with small variation in important environmental variables.We found that most of the small-scale variation in community composition could be explained by spatial variables, either alone or jointly with the environmental variables. Spatial variability in community composition, in turn, could be related to shifts in functional traits of the component species. Within local communities (samples), species showed a higher diversity than expected by chance in almost all examined traits, indicating that differences in resource and micro-habitat utilisation enable Collembola species to coexist. Competition between species is therefore likely to be important for structuring Collembola communities at this spatial scale. The results indicate that the spatial scale of study and heterogeneity of environmental factors influence soil fauna community assembly processes through effects on the relative importance of environmental filtering compared to filtering by limiting similarity or competitive exclusion.
