    • To understand the biology and evolution of ruminants, the cattle genome was sequenced to about sevenfold coverage. The cattle genome contains a minimum of 22,000 genes, with a core set of 14,345 orthologs shared among seven mammalian species of which 1217 are absent or undetected in noneutherian (marsupial or monotreme) genomes. Cattle-specific evolutionary breakpoint regions in chromosomes have a higher density of segmental duplications, enrichment of repetitive elements, and species-specific variations in genes associated with lactation and immune responsiveness. Genes involved in metabolism are generally highly conserved, although five metabolic genes are deleted or extensively diverged from their human orthologs. The cattle genome sequence thus provides a resource for understanding mammalian evolution and accelerating livestock genetic improvement for milk and meat production.

    • We report the sequence and analysis of the 814-megabase genome of the sea urchin Strongylocentrotus purpuratus, a model for developmental and systems biology. The sequencing strategy combined whole-genome shotgun and bacterial artificial chromosome (BAC) sequences. This use of BAC clones, aided by a pooling strategy, overcame difficulties associated with high heterozygosity of the genome. The genome encodes about 23,300 genes, including many previously thought to be vertebrate innovations or known only outside the deuterostomes. This echinoderm genome provides an evolutionary outgroup for the chordates and yields insights into the evolution of deuterostomes.

    • Anaplastic lymphoma kinase (Alk) has been proposed to regulate neuronal development based on its expression pattern in vertebrates and invertebrates; however, its function in vivo is unknown. We demonstrate that Alk and its ligand Jelly belly (Jeb) play a central role as an anterograde signaling pathway mediating neuronal circuit assembly in the Drosophila visual system. Alk is expressed and required in target neurons in the optic lobe, whereas Jeb is primarily generated by photoreceptor axons and functions in the eye to control target selection of R1-R6 axons in the lamina and R8 axons in the medulla. Impaired Jeb/Alk function affects layer-specific expression of three cell-adhesion molecules, Dumbfounded/Kirre, Roughest/IrreC, and Flamingo, in the medulla. Moreover, loss of flamingo in target neurons causes some R8-axon targeting errors observed in Jeb and Alk mosaic animals. Together, these findings suggest that Jeb/Alk signaling helps R-cell axons to shape their environment for target recognition.

  • Somatic mutations affect key pathways in lung adenocarcinoma

    • Determining the genetic basis of cancer requires comprehensive analyses of large collections of histopathologically well-classified primary tumours. Here we report the results of a collaborative study to discover somatic mutations in 188 human lung adenocarcinomas. DNA sequencing of 623 genes with known or potential relationships to cancer revealed more than 1,000 somatic mutations across the samples. Our analysis identified 26 genes that are mutated at significantly high frequencies and thus are probably involved in carcinogenesis. The frequently mutated genes include tyrosine kinases, among them the EGFR homologue ERBB4; multiple ephrin receptor genes, notably EPHA3; vascular endothelial growth factor receptor KDR; and NTRK genes. These data provide evidence of somatic mutations in primary lung adenocarcinoma for several tumour suppressor genes involved in other cancers--including NF1, APC, RB1 and ATM--and for sequence changes in PTPRD as well as the frequently deleted gene LRP1B. The observed mutational profiles correlate with clinical features, smoking status and DNA repair defects. These results are reinforced by data integration including single nucleotide polymorphism array and gene expression array. Our findings shed further light on several important signalling pathways involved in lung adenocarcinoma, and suggest new molecular targets for treatment.

    • We provide new evidence for the development of a stable estuarinecirculation characterized by stagnating water bodies, nutrient recycling and increased primary productivity in the South China Seaduring glacial intervals caused by the closure of the shallow andnarrow straits connecting the South China Sea in the south and west. Our main evidence comes from records of Mn concentrations and Mn/Al ratios in two sedimentary cores from the northern and southeastern South China Sea covering the last 500 ky. Concentrations and Mn/Al ratios of the redox sensitive element Mn show clear glacial-interglacial cycles with maxima during interglacial periods and minima during glacial periods. These cycles indicate ventilation cycles of the bottom water connected to the glacial-interglacial changes in sea level. In contrast, total organic carbon (TOC) concentrations display an opposite pattern with pronounced maxima during glacial times, especially in the southern part of the basin. The variations in TOC can be ascribed to two factors. Firstly to variations in primary productivity controlled by variations in theintensity of the winter monsoon. Secondly to the degree of preservation of TOC controlled by variations in ventilation, ultimately controlled by sea level. Variations in TOC consequentlyrepresent a superimposition of sea level influenced preservationcontrol and primarily winter monsoon driven variations in primaryproductivity intensity. The decrease in Mn correspond to times when sea level dropped below 40-50 m. Larger amplitude of the variations in TOC and Mn in the southern part of the basin compared to the northern sites suggest that oxygen depletion and nutrient recycling was stronger in the parts of the basin situated the furthest from the only remaining opening to the open Pacific, the Luzon strait.

  • Clinicopathological significance of microRNA-31, -143 and -145 expression in colorectal cancer

    • We are just beginning to understand how microRNAs (miRNAs) are involved in tumor-related processes in humans. Applying real-time RT-PCR, we investigated the miR-31, miR-143 and miR-145 expression in 98 primary CRC specimens, along with the corresponding normal mucosa specimens, and analyze the relationship of their expression with clinicopathological features. Our results showed the miR-31 expression was up-regulated in CRC compared to normal mucosa (p = 0.001). Furthermore, miR-31 expression was positively related to advanced TNM stage (p = 0.026) and deeper invasion of tumors (p = 0.024). MiR-145 was down-regulated in both colon (p = 0.001) and rectal (p = 0.012) cancer. MiR-143 was only down-regulated in colon cancer (p = 0.023) but not in rectal cancer (p = 0.351). There was no relationship of miR-143 and miR-145 expression with other clinicopathological features (p > 0.05), except that the miR-145 expression was related to cancer site (p = 0.03). In conclusion, the miR-31 overexpression may be involved in the development and progression of CRC. The miR-143 and miR-145 may play a certain role in the development of colon and/or rectal cancers but not in progression of the disease.

    • It is well known that MAPK plays pivotal roles in oocyte maturation, but the function of MEK (MAPK kinase) remains unknown. We have studied the expression, subcellular localization and functional roles of MEK during meiotic maturation of mouse oocytes. Firstly, we found that MEK1/2 phoshorylation (p-MEK1/2, indicative of MEK activation) was low in GV (germinal vesicle) stage, increased 2h after GVBD (germinal vesicle breakdown), and reached the maximum at metaphase II. Secondly, we found that P-MEK1/2 was restricted in the GV prior to GVBD. In prometaphase I and metaphase I, P-MEK1/2 was mainly associated with the spindle, especially with the spindle poles. At anaphase I and telophase I, p-MEK1/2 became diffusely distributed in the region between the separating chromosomes, and then became associated with the midbody. The association of p-MEK1/2 with spindle poles was further confirmed by its colocalization with the centrosomal proteins, gamma-tubulin and NuMA. Thirdly, we have investigated the possible functional role of MEK1/2 activation by intravenous administration and intrabursal injection of a specific MEK inhibitor, U0126, and by microinjection of MEK siRNA into oocytes. All these manipulations cause disorganized spindle poles and spindle structure, misaligned chromosomes and larger than normal polar bodies. Our results suggest that MEK1/2 may function as a centrosomal protein and may have roles in microtubule organization, spindle pole tethering and asymmetric division during mouse oocyte maturation.

  • Multifractal analysis of streamflow records of the East River basin (Pearl River), China

    • Scaling behaviors of the long daily streamflow series of four hydrological stations (Longchuan (1952-2002), Heyuan (1951-2002), Lingxia (1953-2002) and Boluo (1953-2002)) in the mainstream East River, one of the tributaries of the Pearl River (Zhujiang River) basin, were analyzed using multifractal detrended fluctuation analysis (MF-DFA). The research results indicated that streamflow series of the East River basin are characterized by anti-persistence. MF-DFA technique showed similar scaling properties in the streamflow series of the East River basin on shorter time scales, indicating universal scaling properties over the East River basin. Different intercept values of the fitted lines Of log-log Curve of F-q(s) versus s implied hydrological regulation of water reservoirs. Based on the numerical results, we suggested that regulation activities by water reservoirs Could not impact the scaling properties of the streamflow series. The regulation activities by water reservoir only influenced the fluctuation magnitude. Therefore, we concluded that the streamflow variations were mainly the results of climate changes, and precipitation variations in particular. Strong dependence of generalized Hurst exponent h(q) on q demonstrated multifractal behavior of streamflow series of the East River basin, showing ‘universal’ multifractal behavior of river runoffs. The results of this study may provide valuable information for prediction and assessment of water resources under impacts of climatic changes and human activities in the East River basin.     • This study investigated spatial and temporal patterns of trends of the precipitation maxima (defined as the annual./seasonal. maximum precipitation) in the Yangtze River basin for 1960-2005 using Mann-Kendall trend test, and explored association of changing patterns of the precipitation maxima with large-scale circulation using NCEP/NCAR reanalysis data. The research results indicate changes of precipitation maxima from relative stable patterns to the significant increasing/decreasing trend in the middle 1970s. With respect to annual variability, the rainy days are decreasing and precipitation intensity is increasing, and significant increasing trend of precipitation intensity was detected in the middle and lower Yangtze River basin. Number of rain days with daily precipitation exceeding 95th and 99th percentiles and related precipitation intensities are in increasing tendency in summer. Large-scale atmospheric circulation analysis indicates decreasing strength of East Asian summer monsoon during 1975-2005 as compared to that during 1961-1974 and increasing geopotential height in the north China, South China Sea and west Pacific regions, all of which combine to negatively impact the northward propagation of the vapor flux. This circulation pattern will be beneficial for the longer stay of the Meiyu front in the Yangtze River basin, leading to more precipitation in the middle and lower Yangtze River basin in summer months. The significant increasing summer precipitation intensity and changing frequency in the rain/no-rain days in the middle and lower Yangtze River basin have potential to result in higher occurrence probability of flood and drought hazards in the region.
