  • Orphan gene in Littorina: An unexpected role of symbionts in the host evolution

    • Mechanisms of reproductive isolation between closely related sympatric species are of high evolutionary significance as they may function as initial drivers of speciation and protect species integrity afterwards. Proteins involved in the establishment of reproductive barriers often evolve fast and may be key players in cessation of gene flow between the incipient species. The five Atlantic Littorina (Neritrema) species represent a notable example of recent radiation. The geographic ranges of these young species largely overlap and the mechanisms of reproductive isolation are poorly understood. In this study, we performed a detailed analysis of the reproductive protein LOSP, previously identified in Littorina. We showed that this protein is evolutionary young and taxonomically restricted to the genus Littorina. It has high sequence variation both within and between Littorina species, which is compatible with its presumable role in the reproductive isolation. The strongest differences in the LOSP structure were detected between Littorina subgenera with distinctive repetitive motifs present exclusively in the Neritrema species, but not in L. littorea. Moreover, the sequence of these repetitive structural elements demonstrates a high homology with genetic elements of bacteria, identified as components of Littorina associated microbiomes. We suggest that these elements were acquired from a symbiotic bacterial donor via horizontal genetic transfer (HGT), which is indirectly confirmed by the presence of multiple transposable elements in the LOSP flanking and intronic regions. Furthermore, we hypothesize that this HGT-driven evolutionary innovation promoted LOSP function in reproductive isolation, which might be one of the factors determining the intensive cladogenesis in the Littorina (Neritrema) lineage in contrast to the anagenesis in the L. littorea clade.

  • Burkitt Lymphoma International Prognostic Index

    • PURPOSE: Burkitt lymphoma (BL) has unique biology and clinical course but lacks a standardized prognostic model. We developed and validated a novel prognostic index specific for BL to aid risk stratification, interpretation of clinical trials, and targeted development of novel treatment approaches. METHODS: We derived the BL International Prognostic Index (BL-IPI) from a real-world data set of adult patients with BL treated with immunochemotherapy in the United States between 2009 and 2018, identifying candidate variables that showed the strongest prognostic association with progression-free survival (PFS). The index was validated in an external data set of patients treated in Europe, Canada, and Australia between 2004 and 2019. RESULTS: In the derivation cohort of 633 patients with BL, age ≥ 40 years, performance status ≥ 2, serum lactate dehydrogenase > 3× upper limit of normal, and CNS involvement were selected as equally weighted factors with an independent prognostic value. The resulting BL-IPI identified groups with low (zero risk factors, 18% of patients), intermediate (one factor, 36% of patients), and high risk (≥ 2 factors, 46% of patients) with 3-year PFS estimates of 92%, 72%, and 53%, respectively, and 3-year overall survival estimates of 96%, 76%, and 59%, respectively. The index discriminated outcomes regardless of HIV status, stage, or first-line chemotherapy regimen. Patient characteristics, relative size of the BL-IPI groupings, and outcome discrimination were consistent in the validation cohort of 457 patients, with 3-year PFS estimates of 96%, 82%, and 63% for low-, intermediate-, and high-risk BL-IPI, respectively. CONCLUSION: The BL-IPI provides robust discrimination of survival in adult BL, suitable for use as prognostication and stratification in trials. The high-risk group has suboptimal outcomes with standard therapy and should be considered for innovative treatment approaches.

  • Coulomb dissociation of 16O into 4He and 12C

    • We measured the Coulomb dissociation of 16O into 4He and 12C at the R3B setup in a first campaign within FAIR Phase 0 at GSI Helmholtzzentrum für Schwerionenforschung, Darmstadt. The goal was to improve the accuracy of the experimental data for the 12C(a,?)16O fusion reaction and to reach lower center-ofmass energies than measured so far. The experiment required beam intensities of 109 16O ions per second at an energy of 500 MeV/nucleon. The rare case of Coulomb breakup into 12C and 4He posed another challenge: The magnetic rigidities of the particles are so close because of the same mass-To-charge-number ratio A/Z = 2 for 16O, 12C and 4He. Hence, radical changes of the R3B setup were necessary. All detectors had slits to allow the passage of the unreacted 16O ions, while 4He and 12C would hit the detectors' active areas depending on the scattering angle and their relative energies. We developed and built detectors based on organic scintillators to track and identify the reaction products with sufficient precision.

    • Phylogeographic studies of evolutionary young species co-existing over a vast geographic area can provide insights in the process of evolutionary divergence and its cohesiveness in different parts of the species ranges. The Littorina snails of the ‘saxatilis’ cryptic group diverged in near-glacial time, and tend to live in sympatry. L. saxatilis is widely distributed on both sides of the North Atlantic, while L. arcana and L. compressa are patchy distributed on the shores of Europe and Atlantic islands. The biogeographic history of the Littorina ‘saxatilis’ cryptic group is still obscure, with L. saxatilis studied much better than the other two species. We evaluated the population structure of the three ‘saxatilis’ species on the coasts of Wales, the Norwegian and the Barents seas using several genetic markers: the mitochondrial cytochrome b gene (cytb, partial, 26 haplotypes for 268 sequences), nuclear (5 microsatellite loci in 458 individuals) and whole-genome (2bRAD, 63 417 loci in 114 individuals) markers. Analyses based on the cytb and microsatellite markers showed a deep divergence between the British and the North European populations of all three species with a high genetic similarity between their sympatric populations from Wales. L. compressa had the highest differentiation from both L. arcana and L. saxatilis and demonstrated the clear population structure due to allele frequency. The degree of the genetic differentiation between sympatric L. arcana and L. saxatilis in some regions was lower than between the regions within a species. Moreover, analyses of all three types of used markers indicate that the continental populations of L. arcana include individuals with contrasting genomic profiles. Our results suggest that L. arcana and L. compressa separated from their common ancestor L. islandica after L. saxatilis. The three sibling species survived glaciation in a refugium (or refugia) on the British coasts, separated from the mainland refugium (or refugia). After the glaciation, L. compressa colonised the mainland, most likely from a single European refugium. Post-glacial continental repopulation by L. arcana could have occurred from at least two sources, with two differentiated lineages still recognisable. Further inclusion of Littorina populations from South Norway and France is needed to complete the reconstruction of biogeographic history in these three evolutionary young species of Littorina snails.

    • The autoionization dynamics of super excited superfluid He nanodropletsdoped with Na atoms is studied by extreme-ultraviolet (XUV) time-resolved electronspectroscopy. Following excitation into the higher-lying droplet absorption band, the dropletrelaxes into the lowest metastable atomic 1s2s1,3Sstates from which interatomic Coulombicdecay (ICD) takes place either between two excited He atoms or between an excited He atomand a Na atom attached to the droplet surface. Four main ICD channels are identified, andtheir decay times are determined by varying the delay between the XUV pulse and a UV pulsethat ionizes the initial excited state and thereby quenches ICD. The decay times for thedifferent channels all fall in the range of similar to 1 ps, indicating that the ICD dynamics are mainlydetermined by the droplet environment. A periodic modulation of the transient ICD signals istentatively attributed to the oscillation of the bubble forming around the localized Heexcitation

    • A considerable success in phenomenological description of high-Tc superconductors has been achieved within the paradigm of Quantum Critical Point (QCP)-a parental state of a variety of exotic phases that is characterized by dense entanglement and absence of well-defined quasiparticles. However, the microscopic origin of the critical regime in real materials remains an open question. On the other hand, there is a popular view that a single-band t-t ' Hubbard model is the minimal model to catch the main relevant physics of superconducting compounds. Here, we suggest that emergence of the QCP is tightly connected with entanglement in real space and identify its location on the phase diagram of the hole-doped t-t ' Hubbard model. To detect the QCP we study a weighted graph of inter-site quantum mutual information within a four-by-four plaquette that is solved by exact diagonalization. We demonstrate that some quantitative characteristics of such a graph, viewed as a complex network, exhibit peculiar behavior around a certain submanifold in the parametric space of the model. This method allows us to overcome difficulties caused by finite size effects and to identify precursors of the transition point even on a small lattice, where long-range asymptotics of correlation functions cannot be accessed.

    • We measured the Coulomb dissociation of O-16 into He-4 and C-12 within the FAIR Phase-0 program at GSI Helmholtzzentrum fur Schwerionenforschung Darmstadt, Germany. From this we will extract the photon dissociation cross section O-16(alpha,gamma)C-12, which is the time reversed reaction to C-12(alpha,gamma)O-16. With this indirect method, we aim to improve on the accuracy of the experimental data at lower energies than measured so far. The expected low cross section for the Coulomb dissociation reaction and close magnetic rigidity of beam and fragments demand a high precision measurement. Hence, new detector systems were built and radical changes to the (RB)-B-3 setup were necessary to cope with the high-intensity O-16 beam. All tracking detectors were designed to let the unreacted O-16 ions pass, while detecting the C-12 and He-4.

  • Two-level systems in superconducting quantum devices due to trapped quasiparticles

    • A major issue for the implementation of large-scale superconducting quantum circuits is the interaction with interfacial two-level system (TLS) defects that lead to qubit parameter fluctuations and relaxation. Another major challenge comes from nonequilibrium quasiparticles (QPs) that result in qubit relaxation and dephasing. Here, we reveal a previously unexplored decoherence mechanism in the form of a new type of TLS originating from trapped QPs, which can induce qubit relaxation. Using spectral, temporal, thermal, and magnetic field mapping of TLS-induced fluctuations in frequency tunable resonators, we identify a highly coherent subset of the general TLS population with a low reconfiguration temperature similar to 300 mK and a nonuniform density of states. These properties can be understood if the TLS are formed by QPs trapped in shallow subgap states formed by spatial fluctutations of the superconducting order parameter. This implies that even very rare QP bursts will affect coherence over exponentially long time scales.

  • Reflection-enhanced gain in traveling-wave parametric amplifiers

    • The operating principle of traveling-wave parametric amplifiers is typically understood in terms of the standard coupled mode theory, which describes the evolution of forward propagating waves without any reflections, i.e., for perfect impedance matching. However, in practice, superconducting microwave amplifiers are unmatched nonlinear finite-length devices, where the reflecting waves undergo complex parametric processes, not described by the standard coupled mode theory. Here, we present an analytical solution for the TWPA gain, which includes the interaction of reflected waves. These reflections result in corrections to the well-known results of the standard coupled mode theory, which are obtained for both three-wave and four-wave mixing processes. Due to these reflections, the gain is enhanced and unwanted nonlinear phase modulations are suppressed. Predictions of the model are experimentally demonstrated on two types of unmatched TWPA, based on coplanar waveguides with a central wire consisting of (i) a high kinetic inductance superconductor, and (ii) an array of 2000 Josephson junctions.
