  • A multicentric study to evaluate the use of relative retention times in targeted proteomics

    • Despite the maturity reached by targeted proteomic strategies, reliable and standardized protocols are urgently needed to enhance reproducibility among different laboratories and analytical platforms, facilitating a more widespread use in biomedical research. To achieve this goal, the use of dimensionless relative retention times (iRT), defined on the basis of peptide standard retention times (RT), has lately emerged as a powerful tool. The robustness, reproducibility and utility of this strategy were examined for the first time in a multicentric setting, involving 28 laboratories that included 24 of the Spanish network of proteomics laboratories (ProteoRed-ISCIII). According to the results obtained in this study, dimensionless retention time values (iRTs) demonstrated to be a useful tool for transferring and sharing peptide retention times across different chromatographic set-ups both intra- and inter-laboratories. iRT values also showed very low variability over long time periods. Furthermore, parallel quantitative analyses showed a high reproducibility despite the variety of experimental strategies used, either MRM (multiple reaction monitoring) or pseudoMRM, and the diversity of analytical platforms employed. Biological significance From the very beginning of proteomics as an analytical science there has been a growing interest in developing standardized methods and experimental procedures in order to ensure the highest quality and reproducibility of the results. In this regard, the recent (2012) introduction of the dimensionless retention time concept has been a significant advance. In our multicentric (28 laboratories) study we explore the usefulness of this concept in the context of a targeted proteomics experiment, demonstrating that dimensionless retention time values is a useful tool for transferring and sharing peptide retention times across different chromatographic set-ups.

    • Experimenting is fundamental to the training process of all scientists and engineers. While experiments have been traditionally done inside laboratories, the emergence of Information and Communication Technologies added two alternatives accessible anytime, anywhere. These two alternatives are known as virtual and remote laboratories and are sometimes indistinguishably referred as online laboratories. Similarly to other instructional technologies, virtual and remote laboratories require some effort from teachers in integrating them into curricula, taking into consideration several factors that affect their adoption (i.e., cost) and their educational effectiveness (i.e., benefit). This chapter analyzes these two dimensions and sustains the case where only through international cooperation it is possible to serve the large number of teachers and students involved in engineering education. It presents an example in the area of electrical and electronics engineering, based on a remote laboratory named Virtual Instruments System in Reality, and it then describes how a number of European and Latin American institutions have been cooperating under the scope of an Erasmus+ project, for spreading its use in Brazil and Argentina.

  • The Lysholm score : Cross cultural validation and evaluation of psychometric properties of the Spanish version

    • BackgroundThis study aims at assessing the validity and reliability of the Spanish version of the Lysholm score, a widely used instrument for assessing knee function and activity level after ligament injuries.MethodsNinety-five participants (67.4% male, 22±5 years) completed the questionnaire twice within 7 days and a subsample of 42 participants completed a test-retest reliability. Reliability, validity and feasibility psychometric properties were studied. The validity of the questionnaire was analysed using ceiling and floor effects. Factor structure and construct validity were analysed with the SF-36, the Hip and Knee Questionnaire (HKQ) and one leg jump test (OLJT).ResultsCriterion validity with the SF-36 Physical State was moderate (r = 0.50 and p<0.01), poor and inverse relationship (r = -0.31, p<0.01) with HKQ and positive moderate (r = 0.59, p<0.01) with OLJT. Measurement error from MDC90 was 3.9%. Exploratory factor analysis demonstrated a one-factor solution explaining 51.5% of total variance. The x2 test for the one-factor model was significant (x2 = 29.58, df = 20, p < 0.08). Test-retest reliability level was high (ICC2.1 = 0.92, p<0.01) and also the internal consistency (α = 0.77).ConclusionThe Spanish Lysholm score demonstrated that it is a reliable and valid instrument that can be used to assess knee function after ligament injuries.

  • Using pine bark and mussel shell amendments to reclaim microbial functions in a Cu polluted acid mine soil

    • An extremely acid mine soil polluted with Cu was amended with pine bark, crushed mussel shell or a 1:1 mixture of these two by-products. The performance of the soil microbial community was measured as the bacterial and fungal community growth, which were monitored during 2 years following the amendments. Pine bark caused significant increases of microbial growth rates, but with distinct differences between fungal and bacterial groups. Bacterial growth increased transiently at intermediate rates of pine bark applications, but returned to control rates within 2 years of application. In contrast, pine bark applications consistently increased fungal growth with effects that were maintained throughout the study period. The addition of only crushed mussel shell to the mine soil caused very delayed positive effects on the bacterial growth and almost no significant effects on the fungal growth. However, the combination of pine bark with crushed mussel shells 1:1 mixtures caused positive growth responses of both bacteria and fungi that remained persistent throughout the 2 years of study. Fungal and bacterial growth were both suppressed in the mine soil by the lack of organic matter. In addition, bacterial growth was also secondarily suppressed by acidity, and hence, when organic matter (pine bark) additions were combined with pH increases (crushed mussel shell additions), bacterial growth was additionally stimulated. In conclusion, the proposed mixture of by-products (pine bark and crushed mussel shell) is suggested as a promising reclamation strategy for acid mine soils. These results also suggest that in soils like that studied here the organic matter limitation is a more important factor than the soil pH and Cu availability for fungal and bacterial performance.

    • Wireless communications enables introduction of Internet of Things (IoT) in industrial networks. Unfortunately, real-time guarantees required for many IoT applications, may be compromised in wireless networks due to an unreliable transmission medium. A key component in enabling real-time communications is the medium access control (MAC) layer and its ability to effectively avoid concurrent transmissions that causes deadline misses. Also, deploying the network in a harsh interference environment can lead to low reliability. Time diversity, based on transmitting several copies of the same data at different instants, increases reliability but at the expense of increased jitter and bandwidth. A more efficient resource utilization is expected from cognitive radio, which dynamically takes into account the status of the wireless environment before performing transmissions. This paper proposes a wireless MAC protocol based on scheduled timeslots to avoid concurrent transmissions, combined with two different mechanisms to increase reliability, one based on time diversity and another on cognitive radio. The protocol and its mechanisms to enhance reliability are compared in different interference scenarios, and show that cognitive radios achieves better performance than time diversity, especially when the interference is produced by a jammer.

  • Association analyses identify 31 new risk loci for colorectal cancer susceptibility

    • Colorectal cancer (CRC) is a leading cause of cancer-related death worldwide, and has a strong heritable basis. We report a genome-wide association analysis of 34,627 CRC cases and 71,379 controls of European ancestry that identifies SNPs at 31 new CRC risk loci. We also identify eight independent risk SNPs at the new and previously reported European CRC loci, and a further nine CRC SNPs at loci previously only identified in Asian populations. We use in situ promoter capture Hi-C (CHi-C), gene expression, and in silico annotation methods to identify likely target genes of CRC SNPs. Whilst these new SNP associations implicate target genes that are enriched for known CRC pathways such as Wnt and BMP, they also highlight novel pathways with no prior links to colorectal tumourigenesis. These findings provide further insight into CRC susceptibility and enhance the prospects of applying genetic risk scores to personalised screening and prevention.
