  • A Highly UV-transparent Fused Silica Biochip for Sensitive Hepatotoxicity Testing by Autofluorescence

    • Fabrication and application of a non-fluorescent and UV-transparent microfluidic biochip in fused silica that allows sensitive autofluorescence detection are described. The biochip is particularly useful in cell-based assays where the most informative autofluorescence signals from the cells reside in the ultraviolet spectral range and where plastic labware materials commonly used in cell culture work severely disturb such measurements. In this study the fused silica biochip was used for measuring intrinsic autofluorescence from liver cells in order to assess hepatotoxic effects of drugs. The assessment assay was carried out with the human liver cell line HepG2 under perfusion conditions in the microfluidics of the biochip. The autofluorescence from the.liver cells exposed to quinidine was readily recorded without background disturbance and correlated well with reference toxicity data.

    • In this work we present an integrated system for whole chromosome analysis of single bacterium. Using whole genome barcoding techniques, which offer direct and rapid microscopic visualization of the entire genome in one field-of-view, we aim to rapidly identify individual bacterium. We are developing our device to achieve the crucial, and difficult process of isolating a bacterium, removing the DNA in one piece and transferring it to a nano-channel for visualisation. In order to achieve control over the bacteria we encapsulate them in agarose, using flow focusing. The encapsulated bacteria can then be transported in microchannels to proximity with the nanochannels and then chemically lysis can be performed. Following lysis the intact genome can be extracted and transferred to the meandering nanochannel for analysis. We believe this device holds the potential to significantly decrease analysis times for single cell, whole genome analysis with the potential of opening up for automated, high-throughput genome analysis in microfluidic systems.

    • We have studied a selection of factors influencing the damage of DNA in nanochannels during fluorescence imaging. For cutting and nicking of DNA we show that the DNA is shortened during imaging. To avoid photodamage over the course of several hours of a typical experiment, we demonstrate the importance of an oxygen free gas to propel the buffer solution through the device. Finally, by varying the size of the channels, we show indications that higher DNA concentrations lead to higher rates of photodamage necessitating a balance between needs for highly stretched DNA and needs for long measurement times.

    • Sudden avalanches of magnetic flux bursting into a superconducting sample undergo deflections of their trajectories when encountering a conductive layer deposited on top of the superconductor. Remarkably, in some cases the flux is totally excluded from the area covered by the conductive layer. We present a simple classical model that accounts for this behaviour and considers a magnetic monopole approaching a semi-infinite conductive plane. This model suggests that magnetic braking is an important mechanism responsible for avalanche deflection.

  • Vortex ratchet induced by controlled edge roughness

    • We demonstrate theoretically and experimentally the generation of rectified mean vortex displacement resulting from a controlled difference between the surface barriers at the opposite borders of a superconducting strip. Our investigation focuses on Al superconducting strips where, in one of the two sample borders, a saw tooth-like array of micro-indentations has been imprinted. The origin of the vortex ratchet effect is based on the fact that (i) the onset of vortex motion is mainly governed by the entrance/nucleation of vortices and (ii) the current lines bunching produced by the indentations facilitates the entrance/nucleation of vortices. Only for one current direction the indentations are positioned at the side of vortex entry and the onset of the resistive regime is lowered compared to the opposite current direction. This investigation points to the relevance of ubiquitous border effects typically neglected when interpreting vortex ratchet measurements on samples with arrays of local asymmetric pinning sites.

    • Rad51 is a key protein involved in the strand exchange reaction, a reaction where genetic material is transferred between two homologous DNA strands. Strand exchange is initiated by Rad51 forming a helical filament around single-stranded DNA (ssDNA), and the strand exchange is thereafter executed with a homologous double-stranded DNA (dsDNA). The structure of Rad51-DNA filaments, and also the activity of the strand exchange reaction, is dependent on the presence of ATP and dications, where Ca2+ has been shown to promote a higher degree of strand exchange than Mg2+.
