  • Imputation and subset-based association analysis across different cancer types identifies multiple independent risk loci in the TERT-CLPTM1L region on chromosome 5p15.33

    • Genome-wide association studies (GWAS) have mapped risk alleles for at least 10 distinct cancers to a small region of 63 000 bp on chromosome 5p15.33. This region harbors the TERT and CLPTM1L genes; the former encodes the catalytic subunit of telomerase reverse transcriptase and the latter may play a role in apoptosis. To investigate further the genetic architecture of common susceptibility alleles in this region, we conducted an agnostic subset-based meta-analysis (association analysis based on subsets) across six distinct cancers in 34 248 cases and 45 036 controls. Based on sequential conditional analysis, we identified as many as six independent risk loci marked by common single-nucleotide polymorphisms: five in the TERT gene (Region 1: rs7726159, P = 2.10 × 10(-39); Region 3: rs2853677, P = 3.30 × 10(-36) and PConditional = 2.36 × 10(-8); Region 4: rs2736098, P = 3.87 × 10(-12) and PConditional = 5.19 × 10(-6), Region 5: rs13172201, P = 0.041 and PConditional = 2.04 × 10(-6); and Region 6: rs10069690, P = 7.49 × 10(-15) and PConditional = 5.35 × 10(-7)) and one in the neighboring CLPTM1L gene (Region 2: rs451360; P = 1.90 × 10(-18) and PConditional = 7.06 × 10(-16)). Between three and five cancers mapped to each independent locus with both risk-enhancing and protective effects. Allele-specific effects on DNA methylation were seen for a subset of risk loci, indicating that methylation and subsequent effects on gene expression may contribute to the biology of risk variants on 5p15.33. Our results provide strong support for extensive pleiotropy across this region of 5p15.33, to an extent not previously observed in other cancer susceptibility loci.

  • Comparative genomics reveals insights into avian genome evolution and adaptation

    • Birds are the most species-rich class of tetrapod vertebrates and have wide relevance across many research fields. We explored bird macroevolution using full genomes from 48 avian species representing all major extant clades. The avian genome is principally characterized by its constrained size, which predominantly arose because of lineage-specific erosion of repetitive elements, large segmental deletions, and gene loss. Avian genomes furthermore show a remarkably high degree of evolutionary stasis at the levels of nucleotide sequence, gene synteny, and chromosomal structure. Despite this pattern of conservation, we detected many non-neutral evolutionary changes in protein-coding genes and noncoding regions. These analyses reveal that pan-avian genomic diversity covaries with adaptations to different lifestyles and convergent evolution of traits.

    • In conducting genome-wide association studies (GWAS), analytical approaches leveraging biological information may further understanding of the pathophysiology of clinical traits. To discover novel associations with estimated glomerular filtration rate (eGFR), a measure of kidney function, we developed a strategy for integrating prior biological knowledge into the existing GWAS data for eGFR from the CKDGen Consortium. Our strategy focuses on single nucleotide polymorphism (SNPs) in genes that are connected by functional evidence, determined by literature mining and gene ontology (GO) hierarchies, to genes near previously validated eGFR associations. It then requires association thresholds consistent with multiple testing, and finally evaluates novel candidates by independent replication. Among the samples of European ancestry, we identified a genome-wide significant SNP in FBXL20 (P 5.6 10(9)) in meta-analysis of all available data, and additional SNPs at the INHBC, LRP2, PLEKHA1, SLC3A2 and SLC7A6 genes meeting multiple-testing corrected significance for replication and overall P-values of 4.5 10(4)2.2 10(7). Neither the novel PLEKHA1 nor FBXL20 associations, both further supported by association with eGFR among African Americans and with transcript abundance, would have been implicated by eGFR candidate gene approaches. LRP2, encoding the megalin receptor, was identified through connection with the previously known eGFR gene DAB2 and extends understanding of the megalin system in kidney function. These findings highlight integration of existing genome-wide association data with independent biological knowledge to uncover novel candidate eGFR associations, including candidates lacking known connections to kidney-specific pathways. The strategy may also be applicable to other clinical phenotypes, although more testing will be needed to assess its potential for discovery in general.

  • Roles of Plasmonic Excitation and Protonation on Photoreactions of p-Aminobenzenethiol on Ag Nanoparticles

    • There is increasing evidence that surface plasmons could catalyze photochemical reactions of organic molecules on metal surfaces. However, due to the complex interactions among the substrate, the adsorbate, the environment, and the incident light, the existence and the underlying mechanism of such catalytic processes have been under intense debate. Here we present a systematic first principles study on one of the most studied and controversial systems, namely, p-aminobenzenethiol (PATP) adsorbed on silver nanoparticles. Our calculations have confirmed that the observed surface-enhanced Raman scattering (SERS) bands at 1142, 1391, and 1440 cm(-1) of PATP on silver surfaces belong to its coupling reaction product, 4,4'-dimercaptoazobenzene (DMAB). It is found that the deprotonation or protonation of N atoms is the key initial step for the transformations between PATP and DMAB. The photodecomposition reaction from DMAB to PATP can occur only under the conditions that both proton transfer and plasmonic excitations have taken place. Moreover, in addition to the widely suggested hot-electron injection mechanism of plasmon, a new photochemical channel has been revealed in the decomposition of DMAB molecules under suitable incident light. This may open up an entire new type of chemical reaction in surface chemistry that we call plasmonic photochemistry. Our theoretical calculations provide consistent interpretations for the experimentally observed pH-,wavelength-,and electrode potential dependence of the SERS spectra of PATP/DMAB adsorbed on silver surfaces. Our findings highlight the important role of theoretical investigations for better understanding of complex processes involved in photochemical reaction of surface adsorbates.

    • A template-assisted method that enables the growth of covalently bonded three-dimensional carbon nanotubes (CNTs) originating from graphene at a large scale is demonstrated. Atomic force microscopy-based mechanical tests show that the covalently bonded CNT structure can effectively distribute external loading throughout the network to improve the mechanical strength of the material.

    • A simple hydrothermal route to the preparation of the boehmite-doped AgCl nanocubes using AgNO3,AlCl3 center dot 6H(2)O and NaOH at 200 degrees C for 24 h is reported. The products were characterized by X-ray powder diffraction (XRD), Fourier transform infrared spectrometry (FT-IR), field-emission scanning electron microscopy (FE-SEM), transmission electron microscopy (TEM), selected area electron diffraction (SAED), UV-vis, thermogravimetric analysis (TGA), and differential thermal analysis (DTA). FE-SEM and TEM micrographs showed that the obtained boehmite-doped AgCl had nanocube-like morphology. The influence of heating temperature on the phase, microstructure, morphology, and thermal stability of the products were also investigated. UV-visible results indicated that the absorption edge moved to higher wavelength with the increasing heating temperature. These materials would be a promising material for photocatalyst applications.

  • Transparent and conductive paper from nanocellulose fibers

    • Here we report on a novel substrate, nanopaper, made of cellulose nanofibrils, an earth abundant material. Compared with regular paper substrates, nanopaper shows superior optical properties. We have carried out the first study on the optical properties of nanopaper substrates. Since the size of the nanofibrils is much less than the wavelength of visible light, nanopaper is highly transparent with large light scattering in the forward direction. Successful depositions of transparent and conductive materials including tin-doped indium oxide, carbon nanotubes and silver nanowires have been achieved on nanopaper substrates, opening up a wide range of applications in optoelectronics such as displays, touch screens and interactive paper. We have also successfully demonstrated an organic solar cell on the novel substrate.

    • A dedicated front-end for biofeedback neuromuscular electrical stimulation (NESM) system is proposed. For controllable dysphagia treatment, the integrated circuit (IC) provides a stimulator front-end with programmable stimulation parameters (2μA-1mA current amplitude, DC-2KHz frequency, and variable duty cycle) and an electromyogram/impedance (EMG/ETI) readout front-end with programmable gain and bandwidth (42-80dB, 0.1Hz-1.2KHz) for biofeedback. Area-efficient, low-power but high precision current controlling is achieved by inducing the sigma-delta modulator technique in the stimulation channel. The measured impedance and EMG signal are used to determine the stimulation parameters, enabling a closed loop optimized treatment. The proposed front-end is fabricated in a 0.18 μm standard CMOS process technology and dissipates a peak power of 2.3 mW at the supply voltage of 1.8 V. Measurement results on a live person are also provided to validate the system's effectiveness.

  • Paper-Based Potentiometric Ion Sensing

    • This paper describes the design and fabrication of ion-sensing electrochemical paper-based analytical devices (EPADs) in which a miniaturized paper reference electrode is integrated with a small ion-selective paper electrode (ISPE) for potentiometric measurements. Ion-sensing EPADs use printed wax barriers to define electrochemical sample and reference zones. Single-layer EPADs for sensing of chloride ions include wax-defined sample and reference zones that each incorporate a Ag/AgCl electrode. In EPADs developed for other electrolytes (potassium, sodium, and calcium ions), a PVC-based ion-selective membrane is added to separate the sample zone from a paper indicator electrode. After the addition of a small volume (less than 10 μL) of sample and reference solutions to different zones, ion-sensing EPADs exhibit a linear response, over 3 orders of magnitude, in ranges of electrolyte concentrations that are relevant to a variety of applications, with a slope close to the theoretical value (59.2/z mV). Ion-selective EPADs provide a portable, inexpensive, and disposable way of measuring concentrations of electrolyte ions in aqueous solutions.

  • Evaluating the reintroduction project of Przewalski's horse in China using genetic and pedigree data

    • Przewalski's horse went extinct in the wild in the mid 1960s. Starting in 1985, individuals were brought from western zoos to two centers in China and breeding programs were initiated. With the increasing size of captive populations, two reintroduction projects were launched in the northwestern China in 2001 and 2010. Knowledge on genetic diversity in China's horse populations is limited, but would help improve the genetic management and assess the success of the reintroduction. Accordingly, one reintroduced and two captive populations were examined with 10 microsatellite loci together with pedigree data. The results showed higher level of diversity within the captive populations than the reintroduced population, indicating some alleles may have been lost during reintroduction. Genetic differentiation was detected among populations (F-ST = 0.09 +/- 0.05, Rhos(ST) = 0.05 +/- 0.02) and Bayesian clustering supported the presence of three subpopulations. The highest genetic differentiation was observed between the captive and reintroduced populations, and inbreeding coefficients were generally higher in the reintroduced population. Temporal estimates of both pedigree and microsatellite data showed a high, but decreasing level inbreeding. Through simulations, we estimated that the reintroduced population needs more than 100 individuals to retain approximately 90% of its current, already depauperate, genetic diversity. We have provided recommendations for the management program concerning introgressed genes from domestic horse and the number and origin of individuals for future reintroductions.
