  • Evolutionary constraint and innovation across hundreds of placental mammals

    • Zoonomia is the largest comparative genomics resource for mammals produced to date. By aligning genomes for 240 species, we identify bases that, when mutated, are likely to affect fitness and alter disease risk. At least 332 million bases (similar to 10.7%) in the human genome are unusually conserved across species (evolutionarily constrained) relative to neutrally evolving repeats, and 4552 ultraconserved elements are nearly perfectly conserved. Of 101 million significantly constrained single bases, 80% are outside protein-coding exons and half have no functional annotations in the Encyclopedia of DNA Elements (ENCODE) resource. Changes in genes and regulatory elements are associated with exceptional mammalian traits, such as hibernation, that could inform therapeutic development. Earth's vast and imperiled biodiversity offers distinctive power for identifying genetic variants that affect genome function and organismal phenotypes.

  • GJ 367b: A dense, ultrashort-period sub-Earth planet transiting a nearby red dwarf star

    • Ultrashort-period (USP) exoplanets have orbital periods shorter than 1 day. Precise masses and radii of USP exoplanets could provide constraints on their unknown formation and evolution processes. We report the detection and characterization of the USP planet GJ 367b using high-precision photometry and radial velocity observations. GJ 367b orbits a bright (V-band magnitude of 10.2), nearby, and red (M-type) dwarf star every 7.7 hours. GJ 367b has a radius of 0.718 ± 0.054 Earth-radii and a mass of 0.546 ± 0.078 Earth-masses, making it a sub-Earth planet. The corresponding bulk density is 8.106 ± 2.165 grams per cubic centimeter—close to that of iron. An interior structure model predicts that the planet has an iron core radius fraction of 86 ± 5%, similar to that of Mercury’s interior.

  • TOI-1442 b and TOI-2445 b: Two potentially rocky ultra-short period planets around M dwarfs

    • Context. Exoplanets with orbital periods of less than one day are known as ultra-short period (USP) planets. They are relatively rare products of planetary formation and evolution processes, but especially favourable for characterisation with current planet detection methods. At the time of writing, 125 USP planets have already been confirmed. Aims. Our aim is to validate the planetary nature of two new transiting planet candidates around M dwarfs announced by the NASA Transiting Exoplanet Survey Satellite (TESS), registered as TESS Objects of Interest (TOIs) TOI-1442.01 and TOI-2445.01. Methods. We used TESS data, ground-based photometric light curves, and Subaru/IRD spectrograph radial velocity (RV) measurements to validate both planetary candidates and to establish their physical properties. Results. TOI-1442 b is a validated exoplanet with an orbital period of P = 0.4090682 ± 0.0000004 day, a radius of Rp = 1.15 ± 0.06 R☉, and equilibrium temperature of Tp,eq = 1357+−4942 K. TOI-2445 b is also validated with an orbital period of P = 0.3711286 ± 0.0000004 day, a radius of Rp = 1.33 ± 0.09 R☉, and equilibrium temperature of Tp,eq = 1330+−6156 K. Their physical properties align with current empirical trends and formation theories of USP planets. Based on the RV measurements, we set 3σ upper mass limits of 8 M☉ and 20 M☉, thus confirming the non-stellar, sub-Jovian nature of both transiting objects. More RV measurements will be needed to constrain the planetary masses and mean densities, and the predicted presence of outer planetary companions. These targets extend the small sample of USP planets orbiting around M dwarfs up to 21 members. They are also among the 20 most suitable terrestrial planets for atmospheric characterisation via secondary eclipse with the James Webb Space Telescope, according to a widespread emission spectroscopy metric.

    • Background/aim: The role of single nucleotide polymorphisms (SNPs) in the frequency and intensity of chemotherapy-induced nausea and vomiting (CINV) in women with breast cancer (BC) is unclear. The primary purpose of this study was to compare/evaluate the effect of SNP-guided antiemetic treatment versus standard CINV treatment.Patients and methods: A randomised, factorial, phase II multicentre study design was used. Women planned for neoadjuvant or adjuvant chemotherapy with epirubicin, cyclophosphamide and fluorouracil (FEC /EC, with or without fluorouracil) for BC were randomised to SNP-guided antiemetic treatment (based on the results of SNP analyses) versus standard CINV treatment. Blood samples were taken before the treatment was initiated. Patient-reported data on CINV (during 10 days from onset of cancer treatment) and health-related quality of life (HRQoL), were collected before and after the first cancer treatment.Results: A total of 188 women were included. Overall, nausea was reported by 86% (n=129) of the patients during the ten-day period from the start of cancer treatment. The SNP genotype studied varied. In FAS-CD95, the genotypes AG and GG were overrepresented; in RB1-LPAR6, GG was overrepresented, and in CCL2, both AA and GG were overrepresented. We found no statistically significant difference in CINV between SNP-guided antiemetic treatment versus standard CINV treatment.Conclusion: SNP-guided antiemetic treatment could be as effective as standard treatment. SNP-guided antiemetic treatment of CINV is possibly useful in detecting patients with a higher or lower risk for CINV and thus may help in avoiding over-treatment with toxic components.     • The novel coronavirus severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is the cause of COVID-19. The main receptor of SARS-CoV-2, angiotensin I converting enzyme 2 (ACE2), is now undergoing extensive scrutiny to understand the routes of transmission and sensitivity in different species. Here, we utilized a unique dataset of ACE2 sequences from 410 vertebrate species, including 252 mammals, to study the conservation of ACE2 and its potential to be used as a receptor by SARS-CoV-2. We designed a five-category binding score based on the conservation properties of 25 amino acids important for the binding between ACE2 and the SARS-CoV-2 spike protein. Only mammals fell into the medium to very high categories and only catarrhine primates into the very high category, suggesting that they are at high risk for SARS-CoV-2 infection. We employed a protein structural analysis to qualitatively assess whether amino acid changes at variable residues would be likely to disrupt ACE2/SARS-CoV-2 spike protein binding and found the number of predicted unfavorable changes significantly correlated with the binding score. Extending this analysis to human population data, we found only rare (frequency <0.001) variants in 10/25 binding sites. In addition, we found significant signals of selection and accelerated evolution in the ACE2 coding sequence across all mammals, and specific to the bat lineage. Our results, if confirmed by additional experimental data, may lead to the identification of intermediate host species for SARS-CoV-2, guide the selection of animal models of COVID-19, and assist the conservation of animals both in native habitats and in human care.

  • Evolution of the ancestral mammalian karyotype and syntenic regions

    • Decrypting the rearrangements that drive mammalian chromosome evolution is critical to understanding the molecular bases of speciation, adaptation, and disease susceptibility. Using 8 scaffolded and 26 chromosome-scale genome assemblies representing 23/26 mammal orders, we computationally reconstructed ancestral karyotypes and syntenic relationships at 16 nodes along the mammalian phylogeny. Three different reference genomes (human, sloth, and cattle) representing phylogenetically distinct mammalian superorders were used to assess reference bias in the reconstructed ancestral karyotypes and to expand the number of clades with reconstructed genomes. The mammalian ancestor likely had 19 pairs of autosomes, with nine of the smallest chromosomes shared with the common ancestor of all amniotes (three still conserved in extant mammals), demonstrating a striking conservation of synteny for similar to 320My of vertebrate evolution. The numbers and types of chromosome rearrangements were classified for transitions between the ancestral mammalian karyotype, descendent ancestors, and extant species. For example, 94 inversions, 16 fissions, and 14 fusions that occurred over 53 My differentiated the therian from the descendent eutherian ancestor. The highest breakpoint rate was observed between the mammalian and therian ancestors (3.9 breakpoints/My). Reconstructed mammalian ancestor chromosomes were found to have distinct evolutionary histories reflected in their rates and types of rearrangements. The distributions of genes, repetitive elements, topologically associating domains, and actively transcribed regions in multispecies homologous synteny blocks and evolutionary breakpoint regions indicate that purifying selection acted over millions of years of vertebrate evolution to maintain syntenic relationships of developmentally important genes and regulatory landscapes of gene-dense chromosomes.

  • Elemental distribution and fracture properties of magnetron sputtered carbon supersaturated tungsten films

    • The combination of strength and toughness is a major driving force for alloy design of protective coatings, and nanocrystalline tungsten (W)-alloys have shown to be promising candidates for combining strength and toughness. Here we investigate the elemental distribution and the fracture toughness of carbon (C) alloyed W thin films prepared by non-reactive magnetron sputtering. W:C films with up to ~4 at.% C crystallize in a body-centered-cubic structure with a strong 〈hh0〉texture, and no additional carbide phases are observed in the diffraction pattern. Atom probe tomography and X-ray photoelectron spectroscopy confirmed the formation of such a supersaturated solid solution. The pure W film has a hardness ~13 GPa and the W:C films exhibit a peak hardness of ~24 GPa. In-situ micromechanical cantilever bending tests show that the fracture toughness decreases from ~4.5 MPa·m1/2 for the W film to ~3.1 MPa·m1/2 for W:C films. The results show that C can significantly enhance the hardness of W thin films while retaining a high fracture toughness.

  • A comparative genomics multitool for scientific discovery and conservation

    • A whole-genome alignment of 240 phylogenetically diverse species of eutherian mammal-including 131 previously uncharacterized species-from the Zoonomia Project provides data that support biological discovery, medical research and conservation. The Zoonomia Project is investigating the genomics of shared and specialized traits in eutherian mammals. Here we provide genome assemblies for 131 species, of which all but 9 are previously uncharacterized, and describe a whole-genome alignment of 240 species of considerable phylogenetic diversity, comprising representatives from more than 80% of mammalian families. We find that regions of reduced genetic diversity are more abundant in species at a high risk of extinction, discern signals of evolutionary selection at high resolution and provide insights from individual reference genomes. By prioritizing phylogenetic diversity and making data available quickly and without restriction, the Zoonomia Project aims to support biological discovery, medical research and the conservation of biodiversity.

    • Niobium oxynitride (NbOxNy) thin films with varying combined non-metal vs. metal stoichiometries ( x + y ) and N/O stoichiometric ratios (y/x) are investigated for their ability to catalyze the nitrogen re-duction reaction and ammonia synthesis at ambient conditions. Electrochemical impedance spectroscopy and ammonia measurements show stark differences both in nitrogen vs. argon media on each surface and on the surfaces in the series when the combined stoichiometry of N + O vs. Nb increases. Surface stability checks at fixed intervals during the experiments and surface characterization after the experiments us -ing X-ray diffraction reveal the least changes occurred to the surface with the highest N + O stoichiometry. Based on these observations, an ammonia synthesis mechanism is proposed. Isotope labeling experiments on the most promising surface of the series, however, show no sign of catalytically produced ammonia, possibly due to the lack of stability of the surface to endure through the ammonia production cycle.

    • Electrochemical reduction of dinitrogen to ammonia is investigated in a micro-reactor flow-cell using thin films of VN, CrN, NbN and ZrN. Chronoamperometry loops are used for ammonia production analysis. Operando ammonia quantification is accomplished in a flow injection analyzer. Results show the effect of presence/absence of N-2(g) within both the electrochemical characterization and ammonia production for ZrN. However, no ammonia is detected from studies on CrN. VN and NbN are inactivated upon reacting their N atoms of the surface top layer(s). Results obtained from ammonia measurements, electrochemical impedance spectroscopy analysis, surface stability checks, and surface characterization using X-ray reflectivity, reveal certain trends indicating catalytic behavior for ZrN. However, the concentration of produced ammonia is below the detection limit of the methods devised to analyze the samples from isotope labeling experiments. The onset of ammonia production on ZrN appears to be in close agreement with that predicted previously by computational studies.
