- Comparative analysis of multiple genomes in a phylogenetic framework dramatically improves the precision and sensitivity of evolutionary inference, producing more robust results than single-genome analyses can provide. The genomes of 12 Drosophila species, ten of which are presented here for the first time (sechellia, simulans, yakuba, erecta, ananassae, persimilis, willistoni, mojavensis, virilis and grimshawi), illustrate how rates and patterns of sequence divergence across taxa can illuminate evolutionary processes on a genomic scale. These genome sequences augment the formidable genetic tools that have made Drosophila melanogaster a pre-eminent model for animal genetics, and will further catalyse fundamental research on mechanisms of development, cell biology, genetics, disease, neurobiology, behaviour, physiology and evolution. Despite remarkable similarities among these Drosophila species, we identified many putatively non-neutral changes in protein-coding genes, non-coding RNA genes, and cis-regulatory regions. These may prove to underlie differences in the ecology and behaviour of these diverse species.

- Gamma-secretase cleavage, mediated by a complex of presenilin, presenilin enhancer (Pen-2), nicastrin, and Aph-1, is the final proteolytic step in generating amyloid beta protein found in brains of Alzheimer's disease patients and Notch intracellular domain critical for proper neuronal development. Here, we employ the zebrafish model to study the role of Pen-2 in neuronal survival. We found that (i) knockdown of Pen-2 using antisense morpholino led to a reduction of islet-1 positive neurons, (ii) Notch signaling was reduced in embryos lacking Pen-2 or other gamma-secretase components, (iii) neuronal loss in Pen-2 knockdown embryos is not as a result of a lack of neuronal precursor cells or cell proliferation, (iv) absence of Pen-2 caused massive apoptosis in the whole animal, which could be suppressed by simultaneous knockdown of the tumor suppressor p53, (v) loss of islet-1 or acetylated tubulin positive neurons in Pen-2 knockdown embryos could be partially rescued by knockdown of p53. Our results demonstrate that knockdown of Pen-2 directly induces a p53-dependent apoptotic pathway that contributes to neuronal loss and suggest that Pen-2 plays an important role in promoting neuronal cell survival and protecting from apoptosis in vivo.

- In this paper, the Lame coefficients in the linear elasticity problem are estimated by using the measurements of displacement. Some a posteriori error estimators for the approximation error of the parameters are derived, and then adaptive finite element schemes are developed for the discretization of the parameter estimation problem, based on the error estimators. The Gauss-Newton method is employed to solve the discretized nonlinear least-squares problem. Some numerical results are presented.

Both upper and lower error bound are derived and used to improve the accuracy by appropriate mesh refinement. An efficient preconditioned project gradient algorithm is employed to solve the nonlinear least-squares problem arising in the context of parameter identification problem. The efficiency of our error estimators is demonstrated by some numerical experiments

- In this paper, the elastic constants of a material are recovered from measured displacements where the model is the equilibrium equations for the orthotropic case. The finite element method is used for the discretization of the state equation and the Gauss–Newton method is used to solve the nonlinear least squares problem attained from the parameter estimation problem. A posteriori error estimators are derived and used to improve the accuracy by an appropriate mesh refinement. A numerical experiment is presented to show the applicability of the approach.

- Polycrystalline BiFeO3 nanoparticles (size 80-120 nm) are prepared by a simple sol-gel technique. Such nanoparticles are very efficient for photocatalytic decomposition of organic contaminants under irradiation from ultraviolet to visible frequencies. The BiFeO3 nanoparticles also demonstrate weak ferromagnetism of about 0.06 mu(B)/Fe at room temperature, in good agreement with theoretical calculations.

- We propose an ultracompact parallel label-free biosensor based on concentric silicon-on-insulator microring resonators. Our numerical studies show that the proposed biosensor offers higher sensitivity and a larger detection area than conventional single-ring-based sensors. We analyze the detection sensitivity of the DNA hybridization by immobilizing the probe on top of the double concentric ring resonators and in the ring-ring air gap. For a concentric double-ring system with an area of 27: 646 mu m(2), the bulk detection sensitivity is 683 nm RIU-1. The sensitive uniformity of the system related to the optical field distribution is also studied.
