  • Risk Factors for Graft-versus-Host Disease in Haploidentical Hematopoietic Cell Transplantation Using Post-Transplant Cyclophosphamide

    • Post-transplant cyclophosphamide (PTCy) has significantly increased the successful use of haploidentical donors with a relatively low incidence of graft-versus-host disease (GVHD). Given its increasing use, we sought to determine risk factors for GVHD after haploidentical hematopoietic cell transplantation (haplo-HCT) using PTCy. Data from the Center for International Blood and Marrow Transplant Research on adult patients with acute myeloid leukemia, acute lymphoblastic leukemia, myelodysplastic syndrome, or chronic myeloid leukemia who underwent PTCy-based haplo-HCT (2013 to 2016) were analyzed and categorized into 4 groups based on myeloablative (MA) or reduced-intensity conditioning (RIC) and bone marrow (BM) or peripheral blood (PB) graft source. In total, 646 patients were identified (MA-BM = 79, MA-PB = 183, RIC-BM = 192, RIC-PB = 192). The incidence of grade 2 to 4 acute GVHD at 6 months was highest in MA-PB (44%), followed by RIC-PB (36%), MA-BM (36%), and RIC-BM (30%) (P = .002). The incidence of chronic GVHD at 1 year was 40%, 34%, 24%, and 20%, respectively (P < .001). In multivariable analysis, there was no impact of stem cell source or conditioning regimen on grade 2 to 4 acute GVHD; however, older donor age (30 to 49 versus <29 years) was significantly associated with higher rates of grade 2 to 4 acute GVHD (hazard ratio [HR], 1.53; 95% confidence interval [CI], 1.11 to 2.12; P = .01). In contrast, PB compared to BM as a stem cell source was a significant risk factor for the development of chronic GVHD (HR, 1.70; 95% CI, 1.11 to 2.62; P = .01) in the RIC setting. There were no differences in relapse or overall survival between groups. Donor age and graft source are risk factors for acute and chronic GVHD, respectively, after PTCy-based haplo-HCT. Our results indicate that in RIC haplo-HCT, the risk of chronic GVHD is higher with PB stem cells, without any difference in relapse or overall survival.

  • Common variants in breast cancer risk loci predispose to distinct tumor subtypes

    • BackgroundGenome-wide association studies (GWAS) have identified multiple common breast cancer susceptibility variants. Many of these variants have differential associations by estrogen receptor (ER) status, but how these variants relate with other tumor features and intrinsic molecular subtypes is unclear.MethodsAmong 106,571 invasive breast cancer cases and 95,762 controls of European ancestry with data on 173 breast cancer variants identified in previous GWAS, we used novel two-stage polytomous logistic regression models to evaluate variants in relation to multiple tumor features (ER, progesterone receptor (PR), human epidermal growth factor receptor 2 (HER2) and grade) adjusting for each other, and to intrinsic-like subtypes.ResultsEighty-five of 173 variants were associated with at least one tumor feature (false discovery rate < 5%), most commonly ER and grade, followed by PR and HER2. Models for intrinsic-like subtypes found nearly all of these variants (83 of 85) associated at p < 0.05 with risk for at least one luminal-like subtype, and approximately half (41 of 85) of the variants were associated with risk of at least one non-luminal subtype, including 32 variants associated with triple-negative (TN) disease. Ten variants were associated with risk of all subtypes in different magnitude. Five variants were associated with risk of luminal A-like and TN subtypes in opposite directions.ConclusionThis report demonstrates a high level of complexity in the etiology heterogeneity of breast cancer susceptibility variants and can inform investigations of subtype-specific risk prediction.

  • High Efficiency Light Field Image Compression : Hierarchical Bit Allocation and Shearlet-based View Interpolation

    • Over the years, the pursuit of capturing the precise visual information of a scenehas resulted in various enhancements in digital camera technology, such as highdynamic range, extended depth of field, and high resolution. However, traditionaldigital cameras only capture the spatial information of the scene and cannot pro-vide an immersive presentation of it. Light field (LF) capturing is a new-generationimaging technology that records the spatial and angular information of the scene. Inrecent years, LF imaging has become increasingly popular among the industry andresearch community mainly for two reasons: (1) the advancements made in optical and computational technology have facilitated the process of capturing and processing LF information and (2) LF data have the potential to offer various post-processing applications, such as refocusing at different depth planes, synthetic aperture, 3Dscene reconstruction, and novel view generation. Generally, LF-capturing devicesacquire large amounts of data, which poses a challenge for storage and transmissionresources. Off-the-shelf image and video compression schemes, built on assump-tions drawn from natural images and video, tend to exploit spatial and temporalcorrelations. However, 4D LF data inherit different properties, and hence there is aneed to advance the current compression methods to efficiently address the correla-tion present in LF data.In this thesis, compression of LF data captured using a plenoptic camera andmulti-camera system (MCS) is considered. Perspective views of a scene capturedfrom different positions are interpreted as a frame of multiple pseudo-video se-quences and given as an input to a multi-view extension of high-efficiency videocoding (MV-HEVC). A 2D prediction and hierarchical coding scheme is proposedin MV-HEVC to improve the compression efficiency of LF data. To further increasethe compression efficiency of views captured using an MCS, an LF reconstructionscheme based on shearlet transform is introduced in LF compression. A sparse set of views is coded using MV-HEVC and later used to predict the remaining views by applying shearlet transform. The prediction error is also coded to further increase the compression efficiency. Publicly available LF datasets are used to benchmark the proposed compression schemes. The anchor scheme specified in the JPEG Plenocommon test conditions is used to evaluate the performance of the proposed scheme. Objective evaluations show that the proposed scheme outperforms state-of-the-art schemes in the compression of LF data captured using a plenoptic camera and an MCS. Moreover, the introduction of shearlet transform in LF compression further improves the compression efficiency at low bitrates, at which the human vision sys-tem is sensitive to the perceived quality.The work presented in this thesis has been published in four peer-reviewed con-ference proceedings and two scientific journals. The proposed compression solu-tions outlined in this thesis significantly improve the rate-distortion efficiency forLF content, which reduces the transmission and storage resources. The MV-HEVC-based LF coding scheme is made publicly available, which can help researchers totest novel compression tools and it can serve as an anchor scheme for future researchstudies. The shearlet-transform-based LF compression scheme presents a compre-hensive framework for testing LF reconstruction methods in the context of LF com-pression.

  • Shearlet Transform-Based Light Field Compression under Low Bitrates

    • Light field (LF) acquisition devices capture spatial and angular information of a scene. In contrast with traditional cameras, the additional angular information enables novel post-processing applications, such as 3D scene reconstruction, the ability to refocus at different depth planes, and synthetic aperture. In this paper, we present a novel compression scheme for LF data captured using multiple traditional cameras. The input LF views were divided into two groups: key views and decimated views. The key views were compressed using the multi-view extension of high-efficiency video coding (MV-HEVC) scheme, and decimated views were predicted using the shearlet-transform-based prediction (STBP) scheme. Additionally, the residual information of predicted views was also encoded and sent along with the coded stream of key views. The proposed scheme was evaluated over a benchmark multi-camera based LF datasets, demonstrating that incorporating the residual information into the compression scheme increased the overall peak signal to noise ratio (PSNR) by 2 dB. The proposed compression scheme performed significantly better at low bit rates compared to anchor schemes, which have a better level of compression efficiency in high bit-rate scenarios. The sensitivity of the human vision system towards compression artifacts, specifically at low bit rates, favors the proposed compression scheme over anchor schemes.   • Biologisk mångfald var aldrig meningen! Herröns odlingslandskap – 40 år senare

    • Naturreservatet Herrön på den svenska västkusten är ett unikt kulturlandskap i kustmiljö. Landskapets mångfald av livsmiljöer har gett en ovanligt rik biologisk mångfald. Detta har sin grund i en lång och kunskapsrik jordbruksverksamhet baserad på lokala naturförutsättningar. På Herrön utfördes 1980 en tvärvetenskapligt projekt där kulturlandskapets historia, kultur och ekologi i studerades. Under 2020 återstuderades ett stort antal gräsmarker (semi-natural grasslands) för att undersöka förändringar sedan 1980. Resultaten presenteras i denna skrift och innehåller tidigare opublicerat material från 1980. Syftet med detta arbete är att ge ett underlag till framtida bruk och skötsel av landskapet på Herrön och att förmedla att detta landskap är en produkt av naturförutsättningar och människors arbete och kunskap med en tidsdimension av mer än 1000 år. Området har en unik potential för sambandet biologisk mångfald och matförsörjning, hållbarhetsarbete och hållbarhetsvisioner. I det totala materialet noterades 274 växtarter. Av dessa är 105 arter nya eller försvunna, vilket ger en förvånande stor artomsättning på 38 %. Den högsta arttätheten var på den torr/friska slåttermarken och något lägre på friska respektive fuktiga gräsmarker hävdade med slåtter eller bete. De skötselinsatser som idag bedrivs på Herrön med slåtter, betesdrift, odlingsverksamhet vid gården Ängen, begränsning av sly i bryn osv., är alla mycket väl utförda och högst väsentliga och bör upprätthållas. Detta visas av denna jämförande studie 1980- 2020 . De olika vegetationstyperna hävdas på bästa möjliga sätt för att efterlikna det bruk som Ragnar Andersson och hans syskon drev här fram till 1990-talet. Den grundläggande skillnaden är givetvis att idag drivs inte detta skärgårdsjordbruk med försörjningssyfte utan enbart för att bevara områdets biologiska mångfald. Dock existerar två omistliga och unika restaureringsobjekt, fuktängen vid Hisingsviken och sältan vid Rördammen. Dessa saknar idag hävd vilket strider mot gällande skötselplaner. Markägaren motsätter sig skötselinsatser. Genom våra studier med vegetationsdata och fotografier, från 1980 och 2020, finns ett unikt material som gör restaureringsåtgärder möjliga och meningsfulla för dessa båda lokaler. Det framgår tydligt att avsaknad av slåtter (efter 1988) och bete (efter 2010) på fuktängen vid Hisingsviken lett till minskande artmångfald och dominans av ett fåtal storvuxna arter. Den tidigare slåtterhävdade och betade unika sältan vid Rördammen, som varit ett fundament för bosättningen på Herrön sedan förhistorisk tid, uppvisar betydande artförändringar och minskande artantal efter en tid av utebliven slåtter. Det långa tidsperspektivet för gräsmarker och deras hävd med bete och slåtter, frånvaro av kemiska medel, inklusive konstgödsel, har gett möjlighet till utveckling av unik och representativ biologisk mångfald inom många växt- och djurgrupper. Det långa tidsperspektivet på Herrön utgör levande historia om hur människor levt och försörjt sig på tillgängliga naturresurser vid den svenska kusten. Dagens stora globala utmaning är att ställa om till hållbar resursanvändning och att mildra den pågående globala klimatförändringen. I det sammanhanget ger landskapet och det kulturskapade ekosystemet som finns kvar på Herrön en unik möjlighet till kunskap om samspelet mellan natur och kultur, biokulturell mångfald. Den existerande mångfalden av organismer utgör en resurs för vetenskaplig kunskap och för spridning, kolonisering och restaurering av motsvarande vegetationstyper och ekosystem.

    • I denna artikel önskar vi förmedla något av det komplexa sambandet mellan natur och kultur uttryckt i småskaliga odlingslandskap och ge argument till varför dessa mat-landskap med rötter i förhistorien har ett mycket stort värde för en hållbar framtid. De tre syskonen Erik, Asta och Ragnar Andersson var de sista som bedrev traditionellt jordbruk på Herrön i Bohuslän. När det sista syskonet hade gått bort 1993 blev deras gård naturreservat. Författarna inventerade ön 1980. En återinventering 40 år senare visar att en hel del av den unika floran bevarats, medan andra arter har gått förlorade sedan syskonens regelbundna slåtter upphörde.

    • A newly designed superconducting magnet of the Canted-Cosine-Theta (CCT) type was developed as a result of a collaboration between Swedish universities (Uppsala and Linneaus) and Swedish industries. This magnet was designed to function as a replacement of the present LHC orbit corrector magnets, which are approaching their end of life due to the radiation load. As a result, the new CCT magnet was developed to be more radiation tolerant and to constitute a one-to-one replacement to the currently installed version, which is a 1 m long 70 mm double aperture dipole magnet. The final magnet, which is currently under construction, will be tested at FREIA laboratory at Uppsala University and generate a magnetic field of 3.3 T and an integrated field of 2.8 Tm at about 85 A. To examine the magnet quench behavior and to identify a suitable quench protection system, the 3D electro-magnetic and thermal behavior of the coil was modeled using the RAT-Raccoon software. Based on the simulation results, a Metrosil varistor was selected to protect the magnet during the test. In this article, we report the results of the numerical analysis. The magnet model is equipped with a spot heater to initialize the quench and the temperature and voltages are monitored during the avalanche effect. The simulated current decay and the hot-spot temperature are analyzed with a focus on the impact of quench-back on the magnet protection.

  • Side Streams of Broccoli Leaves: A Climate Smart and Healthy Food Ingredient

    • Human consumption of fruits and vegetables are generally below recommended levels. Waste from the production, e.g., of un-used parts such as broccoli leaves and stem when producing broccoli florets for food, is a sustainability issue. In this study, broccoli leaves were analyzed for the content of various dietary fibre and phenolics, applying the Uppsala method and HPLC analyses, respectively. The results showed that broccoli leaves had comparable levels of dietary fibre (26%-32% of dry weight (DW)) and phenolic compounds (6.3-15.2 mg/g DW) to many other food and vegetables considered valuable in the human diet from a health perspective. A significant positive correlation was found among soluble dietary fibre and phenolic acids indicating possible bindings between these components. Seasonal variations affected mainly the content of conjugated phenolics, and the content of insoluble dietary fibre. This study verified the importance of the use of broccoli production side streams (leaves) as they may contribute with health promoting components to the human diet and also socio-economic and environmental benefits to the bioeconomic development in the society.
