  • Somatic mutations affect key pathways in lung adenocarcinoma

    • Determining the genetic basis of cancer requires comprehensive analyses of large collections of histopathologically well-classified primary tumours. Here we report the results of a collaborative study to discover somatic mutations in 188 human lung adenocarcinomas. DNA sequencing of 623 genes with known or potential relationships to cancer revealed more than 1,000 somatic mutations across the samples. Our analysis identified 26 genes that are mutated at significantly high frequencies and thus are probably involved in carcinogenesis. The frequently mutated genes include tyrosine kinases, among them the EGFR homologue ERBB4; multiple ephrin receptor genes, notably EPHA3; vascular endothelial growth factor receptor KDR; and NTRK genes. These data provide evidence of somatic mutations in primary lung adenocarcinoma for several tumour suppressor genes involved in other cancers--including NF1, APC, RB1 and ATM--and for sequence changes in PTPRD as well as the frequently deleted gene LRP1B. The observed mutational profiles correlate with clinical features, smoking status and DNA repair defects. These results are reinforced by data integration including single nucleotide polymorphism array and gene expression array. Our findings shed further light on several important signalling pathways involved in lung adenocarcinoma, and suggest new molecular targets for treatment.

  • Precision electroweak measurements on the Z resonance

    • We report on the final electroweak measurements performed with data taken at the Z resonance by the experiments operating at the electron-positron colliders SLC and LEP. The data consist of 17 million Z decays accumulated by the ALEPH, DELPHI, L3 and OPAL experiments at LEP, and 600 thousand Z decays by the SLID experiment using a polarised beam at SLC. The measurements include cross-sections, forward-backward asymmetries and polarised asymmetries. The mass and width of the Z boson, m(Z) and Gamma(Z), and its couplings to fermions, for example the p parameter and the effective electroweak mixing angle for leptons, are precisely measured: m(Z) = 91.1875 +/- 0.0021 GeV, Gamma(Z) = 2.4952 +/- 0.0023 GeV, rho(l) = 1.0050 +/- 0.0010, sin(2)theta(eff)(lept) = 0.23153 +/- 0.00016. The number of light neutrino species is determined to be 2.9840 +/- 0.0082, in agreement with the three observed generations of fundamental fermions. The results are compared to the predictions of the Standard Model (SM). At the Z-pole, electroweak radiative corrections beyond the running of the QED and QCD coupling constants are observed with a significance of five standard deviations, and in agreement with the Standard Model. Of the many Z-pole measurements, the forward-backward asymmetry in b-quark production shows the largest difference with respect to its SM expectation, at the level of 2.8 standard deviations. Through radiative corrections evaluated in the framework of the Standard Model, the Z-pole data are also used to predict the mass of the top quark, m(t) = 173(+10)(+13) GeV, and the mass of the W boson, m(W) = 80.363 +/- 0.032 GeV. These indirect constraints are compared to the direct measurements, providing a stringent test of the SM. Using in addition the direct measurements of m(t) and m(W), the mass of the as yet unobserved SM Higgs boson is predicted with a relative uncertainty of about 50% and found to be less than 285 GeV at 95% confidence level.     • A total of 192 children and adolescents undergoing renal transplantation were randomly chosen to receive tacrolimus, azathioprine and corticosteroids (TAS, n = 93) or tacrolimus, azathioprine, corticosteroids and two doses of basiliximab (TAS + B, n = 99). Six-month outcome data have previously been reported; this manuscript reports the 2-year data. Complete 2-year data were available on 164 (85.4%) of the original 192 patients. There was a single death in the TAS arm. Kaplan-Meier estimates of survival free of graft loss at 2 years were 94.9% in the TAS + B arm and 89.6% in the TAS arm [hazard ratio (HR) 0.52; 95% confidence interval (CI) 0.17 to 1.54, P = 0.23]. Estimates of survival free from rejection at 2 years were 75.2% in the TAS + B arm and 68.7% in the TAS arm (HR 0.81; 95% CI 0.46 to 1.40, P = 0.44). The mean estimated glomerular filtration rate (GFR) at 2 years, was 65.8 ml/min per 1.73 m(2) body surface area in the TAS arm and 66.7 ml/min per 1.73 m(2) in the TAS + B arm (P = 0.78). Blood pressure and cholesterol levels were similar in the two arms, and there was no evidence of a difference in the incidence of infection or malignancy. These data provide further evidence of a lack of benefit associated with the addition of basiliximab to a TAS regimen for European paediatric renal transplant recipients at low immunological risk.

  • Reconfiguring Subjectivity : Experimental Narrative and Deleuzean Immanence

    • This thesis aims to re-think subjectivity in constructive rather than deconstructive terms of disintegration and dismantling. This shift is effected through a reading of Gilles Deleuze that brings together two concepts that are incompatible in his philosophy – immanence and subjectivity – and by my reading of three fictional texts that engage Deleuze in a generative dialogue. Kathy Acker’s novel Great Expectations, David Mack’s graphic novel series Kabuki, and David Lynch’s film Mulholland Drive are all postmodern texts that have been read predominantly as portraying subjectivities as fragmented through strategies of intertextuality, metatextuality, and fragmentation. These texts, I argue, can be seen as positing alternative and more productive subjectivities if approached via the Deleuzean concepts of repetition, univocity, and the event. At the same time, these particular works “speak back” to Deleuze and create some tensions concerning how his concepts may be understood. In Chapter One, I show how Deleuze’s concept of repetition is applicable to but also rethought through Acker’s novel via the more forceful notion of pirating. Pirating, I suggest, can be seen as a textual strategy that employs and builds on repetition to help us re-envisage certain literary traditions of how subjectivity is presented. In Chapter Two I suggest that the concept of univocity makes it possible to envision how a violent inscription of subjectivity can be reconfigured through negotiations of visual and verbal signs. I investigate how Mack’s presentation of faces and masks questions Deleuze’s understanding of the face as a crucial component in the construction of a transcendent subjectivity. In Chapter Three, I discuss aural and visual reconfigurations of Hollywood clichés in Lynch’s film through Deleuze’s concept of the event.The event, as denoting a shift between virtual and actual, enables me to discuss the creative potential opened by the complex temporalities through which the main female characters are portrayed. In sum, alternative and more affirmative subjectivities emerge in the works of Acker, Mack, and Lynch once their textual tensions and slippages are put in a productive exchange with Deleuzean thought.

    • Protein aggregation into amyloid fibrils and protofibrillar aggregates is associated with a number of the most common neurodegenerative diseases. We have established, using a computational approach, that knowledge of the primary sequences of proteins is sufficient to predict their in vitro aggregation propensities. Here we demonstrate, using rational mutagenesis of the Abeta42 peptide based on such computational predictions of aggregation propensity, the existence of a strong correlation between the propensity of Abeta42 to form protofibrils and its effect on neuronal dysfunction and degeneration in a Drosophila model of Alzheimer disease. Our findings provide a quantitative description of the molecular basis for the pathogenicity of Abeta and link directly and systematically the intrinsic properties of biomolecules, predicted in silico and confirmed in vitro, to pathogenic events taking place in a living organism.

  • A Calorimetry and Light Scattering Study of the Formation and Shape Transition of Mixed Micelles of EO20PO68EO20 Triblock Copolymer (P123) and Nonionic Surfactant (C12EO6)

    • The interaction between the nonionic surfactant C12EO6 and the poly(ethylene oxide)-poly(propylene oxide)-poly(ethylene oxide) triblock copolymer EO20PO68EO20 (P123) has been investigated by means of isothermal titration and differential scanning calorimetry (DSC) as well as static and dynamic light scattering (SLS and DLS). P123 self-assembles in water into spherical micelles at ambient temperatures. At raised temperatures, the DSC data revealed a sphere-to-rod transition of the P123 micelles around 60 degrees C. C12EO6 interacts strongly with P123 micelles in aqueous solution to give mixed micelles with a critical micelle concentration (cmc) well below the cmc for pure C12EO6. The presence of C12EO6 also lowers the critical micelle temperature of P123 so aggregation starts at significantly lower temperatures. A new phenomenon was observed in the P123-C12EO6 system, namely, a well-defined sphere-to-rod transition of the mixed micelles. A visual phase study of mixtures containing 1.00 wt % P123 showed that in a narrow concentration range of C12EO6 both the sphere-to-rod transition and the liquid-liquid phase separation temperature are strongly depressed compared to the pure P123-water system. The hydrodynamic radius of spherical mixed micelles at a C12EO6/P123 molar ratio of 2.2 was estimated from DLS to be 9.1 nm, whereas it is 24.1 nm for the rodlike micelles. Furthermore, the hydrodynamic length of the rods at a molar ratio of 2.2 is in the range of 100 nm. The retarded kinetics of the shape transition was detected in titration calorimetric experiments at 40 degrees C and further studied by using time-resolved DLS and SLS. The rate of growth, which was slow (> 2000 s), was found to increase with the total concentration.

  • Downregulation of death-associated protein kinase 1 (DAPK1) in chronic lymphocytic leukemia

    • The heritability of B cell chronic lymphocytic leukemia (CLL) is relatively high; however, no predisposing mutation has been convincingly identified. We show that loss or reduced expression of death-associated protein kinase 1 (DAPK1) underlies cases of heritable predisposition to CLL and the majority of sporadic CLL. Epigenetic silencing of DAPK1 by promoter methylation occurs in almost all sporadic CLL cases. Furthermore, we defined a disease haplotype, which segregates with the CLL phenotype in a large family. DAPK1 expression of the CLL allele is downregulated by 75% in germline cells due to increased HOXB7 binding. In the blood cells from affected family members, promoter methylation results in additional loss of DAPK1 expression. Thus, reduced expression of DAPK1 can result from germline predisposition, as well as epigenetic or somatic events causing or contributing to the CLL phenotype.
