    • Comparative analysis of multiple genomes in a phylogenetic framework dramatically improves the precision and sensitivity of evolutionary inference, producing more robust results than single-genome analyses can provide. The genomes of 12 Drosophila species, ten of which are presented here for the first time (sechellia, simulans, yakuba, erecta, ananassae, persimilis, willistoni, mojavensis, virilis and grimshawi), illustrate how rates and patterns of sequence divergence across taxa can illuminate evolutionary processes on a genomic scale. These genome sequences augment the formidable genetic tools that have made Drosophila melanogaster a pre-eminent model for animal genetics, and will further catalyse fundamental research on mechanisms of development, cell biology, genetics, disease, neurobiology, behaviour, physiology and evolution. Despite remarkable similarities among these Drosophila species, we identified many putatively non-neutral changes in protein-coding genes, non-coding RNA genes, and cis-regulatory regions. These may prove to underlie differences in the ecology and behaviour of these diverse species.

    • Six centrosymmetric D-(pi-A)(3) structural triphenylamine derivatives that can be used as two- photon photopolymerization and optical data storage chromophores, tris[ 4-( 4- pyridylethenyl) phenyl] amine ( 1), tris[ 4-( 2- pyridylethenyl) phenyl] amine ( 2), tris( 4- cyanoethenylphenyl) amine ( 3), tris[ 4- butylacrylatephenyl] amine ( 4), tris[ 4- methylacrylatephenyl] amine ( 5) and tris[ 4- acrylicethenylphenyl] amine ( 6), have been successfully synthesized via a triple palladium-catalyzed Heck coupling reaction, and the novel chromophores were fully characterized by elemental analysis, IR, (1)H-NMR and ESIMS. The structure for 3 was determined by single crystal X-ray diffraction study. One- and two-photon absorption and fluorescence in various solvents were experimentally investigated. Two-photon initiated polymerization microfabrication and optical data recording experiments were carried out under 780 nm laser radiation, and the possible polymerization mechanism is discussed based on theoretical calculations. All the six chromophores have relatively large two-photon absorption crosssections, and exhibit optical memory and highly efficient two-photon initiated polymerization abilities.

    • OBJECTIVE: To determine whether genetic substructure in European-derived populations is associated with specific manifestations of systemic lupus erythematosus (SLE), including mucocutaneous phenotypes, autoantibody production, and renal disease. METHODS: SLE patients of European descent (n=1,754) from 8 case collections were genotyped for >1,400 ancestry informative markers that define a north-south gradient of European substructure. Using the Structure program, each SLE patient was characterized in terms of percent Northern (versus percent Southern) European ancestry based on these genetic markers. Nonparametric methods, including tests for trend, were used to identify associations between Northern European ancestry and specific SLE manifestations. RESULTS: In multivariate analyses, increasing levels of Northern European ancestry were significantly associated with photosensitivity (Ptrend=0.0021, odds ratio for highest quartile of Northern European ancestry versus lowest quartile [ORhigh-low] 1.64, 95% confidence interval [95% CI] 1.13-2.35) and discoid rash (Ptrend=0.014, ORhigh-low 1.93, 95% CI 0.98-3.83). In contrast, increasing levels of Northern European ancestry had a protective effect against the production of anticardiolipin autoantibodies (Ptrend=1.6x10(-4), ORhigh-low 0.46, 95% CI 0.30-0.69) and anti-double-stranded DNA autoantibodies (Ptrend=0.017, ORhigh-low 0.67, 95% CI 0.46-0.96). CONCLUSION: This study demonstrates that specific SLE manifestations vary according to Northern versus Southern European ancestry. Thus, genetic ancestry may contribute to the clinical heterogeneity and variation in disease outcomes among SLE patients of European descent. Moreover, these results suggest that genetic studies of SLE subphenotypes will need to carefully address issues of population substructure based on genetic ancestry.

    • In an optical fiber system with both birefringence and polarization-dependent loss or gain (PDL/G), a set of input polarization states and their corresponding outputs are deduced to fulfill some general relationships in Stokes space, by considering the fact that the Mueller matrix of such an optical fiber system meets Lorentz transformation. Then, it can be proven that the minimum number of input polarization states is three for an explicit determination of such a Mueller matrix and no independent input parameter is redundant. Based on the theoretical findings, a general and simple approach is proposed to measure the Mueller matrix. The requirements regarding the choices of three inputs are presented for achieving optimum measurement stability and accuracy. Experimental results on an optical fiber system, formed by two 10-km long single-mode fibers with an optical isolator in between, show excellent agreement with the theory.

    • A virtual Mueller matrix method is proposed to measure the first- and second-order polarization mode dispersion (PMD) vectors in optical fibers. This method not only can use a large frequency step to attain low-noise PMD vector data, but also does not require knowledge of the input polarization states. Our measurement method has a simpler setup and is more accurate than the traditional Mueller matrix method.

    • We theoretically derive the relationship between the degrees of polarization (DOPs) of input and output for an optical component with polarization-dependent loss (PDL) and birefringence. Based on the theoretical result, we propose a novel depolarizer for quasi-monochromatic light that can depolarize a fully polarized light with a 50 MHz linewidth to less than 0.2% in the DOR The depolarized light is then used to measure PDL in a single-mode optical fiber link. To the best of our knowledge, our new PDL measurement method is significantly faster than all known methods. Experimental results show excellent agreement with other methods.

    • A virtual generalized Mueller matrix method (VGMMM) is proposed to measure the complex polarization-mode dispersion (PMD) vector in a fiber system with polarization-dependent loss or gain. VGMMM can attain the low-noise high-resolution PMD data using a relatively large frequency step, without the knowledge of input polarization states. VGMMM combines the advantages of both matrix-based methods and differentiation-based methods and overcomes their shortcomings. Experimental results on a fiber system confirm the validity and accuracy of VGMMM.
