  • Identification and analysis of functional elements in 1% of the human genome by the ENCODE pilot project

    • We report the generation and analysis of functional data from multiple, diverse experiments performed on a targeted 1% of the human genome as part of the pilot phase of the ENCODE Project. These data have been further integrated and augmented by a number of evolutionary and computational analyses. Together, our results advance the collective knowledge about human genome function in several major areas. First, our studies provide convincing evidence that the genome is pervasively transcribed, such that the majority of its bases can be found in primary transcripts, including non-protein-coding transcripts, and those that extensively overlap one another. Second, systematic examination of transcriptional regulation has yielded new understanding about transcription start sites, including their relationship to specific regulatory sequences and features of chromatin accessibility and histone modification. Third, a more sophisticated view of chromatin structure has emerged, including its inter-relationship with DNA replication and transcriptional regulation. Finally, integration of these new sources of information, in particular with respect to mammalian evolution based on inter- and intra-species sequence comparisons, has yielded new mechanistic and evolutionary insights concerning the functional landscape of the human genome. Together, these studies are defining a path for pursuit of a more comprehensive characterization of human genome function.

  • Development and testing of a new storm runoff routing approach based on time variant spatially distributed travel time method

    • In this study, a GIS based simple and easily performed runoff routing approach based on travel time was developed to simulate storm runoff response process with consideration of spatial and temporal variability of runoff generation and flow routing through hillslope and river network. The watershed was discretized into grid cells, which were then classified into overland cells and channel cells through river network delineation from the DEM by use of GIS. The overland flow travel time of each overland cell was estimated by combining a steady state kinematic wave approximation with Manning’s equation, the channel flow travel time of each channel cell was estimated using Manning’s equation and the steady state continuity equation. The travel time from each grid cell to the watershed outlet is the sum of travel times of cells along the flow path. The direct runoff flow was determined by the sum of the volumetric flow rates from all contributing cells at each respective travel time for all time intervals. The approach was calibrated and verified to simulate eight storm runoff processes of Jiaokou Reservoir watershed, a sub-catchment of the Yongjiang River basin in southeast China using available topography, soil and land use data for the catchment. An average efficiency of 0.88 was obtained for the verification storms. Sensitivity analysis was conducted to investigate the effect of the area threshold of delineating river networks and parameter K relating channel velocity calculation on the predicted hydrograph at the basin outlet. The effects of different levels of grid size on the results were also studied, which showed that good results could be attained with a grid size of less than 200 m in this study.   • Addressing the challenge of legitimate international comparisons of classroom practice

    • In this article, we address the choice of suitable instructional units that might serve as the basis for cross-cultural analyses of classroom practice. Our argument draws on analyses undertaken as part of the Learner's Perspective Study (LPS). The database comprised a three-camera video record of sequences of 10 consecutive lessons in each classroom, supplemented by post-lesson video-stimulated interviews with teachers and students: a total of over 180 videotaped lessons, over 50 teacher interviews and almost 400 student interviews. The results of these analyses challenge the suitability of the lesson as the unit of comparative analysis. In particular, the location of the lesson in the topic sequence is seen to be a key influence on the lesson's structure, critically affecting the teacher's deployment of the constituent activities that we have called ‘lesson events.' The lesson event is proposed as an alternative unit of international comparative analysis of classroom practice.

    • Video segmentation has drawn increasing interest in multimedia applications. This paper proposes a novel joint space-time-range domain adaptive mean shift filter for video segmentation. In the proposed method, segmentation of moving/static objects/background is obtained through inter-frame mode-matching in consecutive frames and motion vector mode estimation. Newly appearing objects/regions in the current frame due to new foreground objects or uncovered background regions are segmented by intra-frame mode estimation. Simulations have been conducted to several image sequences, and results have shown the effectiveness and robustness of the proposed method. Further study is continued to evaluate the results.

  • Small interfering RNA-directed targeting of toll-like receptor 4 inhibits human prostate cancer cell invasion, survival, and tumorigenicity

    • A major cause of tumor treatment failure is cancer cell metastasis. Toll-like receptor 4 (TLR4)-mediated signaling has been implicated in tumor cell invasion, survival, and metastasis in a variety of cancers. In this study, we investigated the biological roles of TLR4 in prostate metastatic cell invasion and survival, and the potential of gene silencing of TLR4 using small interfering RNA (siRNA) for treatment of cancer. In cultured human prostate cancer cell lines, TLR4 were higher PC3 and DU145 as compared with the poorly metastatic LNCaP indicating that up-regulation of TLR4 was positively correlated with metastasis of tumor cell. In the highly metastatic cancer cell PC3, gene silencing of TLR4 using siRNA significantly inhibited TLR4 mRNA expression and protein level. Knockdown of TLR4 in PC3 cells resulted in a dramatic reduction of tumor cell migration and invasion as indicated by a Matrigel invasion assay. Furthermore, TLR4 siRNA suppressed cell viability and ultimately caused the induction of apoptotic cell death. The effects were associated with abrogating TLR4-mediated signaling to downstream target molecules such as myeloid differentiation factor 88 (MyD88), adaptor-inducing IFN-beta (TRIF), and interferon regulatory factor-1 (IRF-1). In a mouse prostate cancer model, administration with the plasmid construct expressing siRNA for TLR4 obviously inhibited established tumor growth and survival. These studies revealed evidence of a multifaceted signaling network operating downstream of TLR4-mediated tumor cell invasion, proliferation, and survival. Thus, RNA interference-directed targeting of TLR4 may raise the potential of its application for cancer therapy.

    • P120-catenin plays an important role in cell adhesion and signalling transduction though the function of its isoforms is unclear. The aim of this study was to examine the expression of p120-catenin isoforms in lung cancer and investigate their relationship to clinicopathological factors in lung squamous cell carcinomas (SCCs) and adenocarcinomas. The expression patterns of p120-catenin in lung cancer tissues and lung cancer cells were examined by p120-catenin immunofluorescence, Western blot, and reverse transcription- polymerase chain reaction (RT-PCR). Clear and continuous red fluorescence of p120-catenin is displayed at the cell membrane of corresponding normal bronchial epithelial cells, but not in lung cancer tissues that show reduction or absence of membrane expression of p120-catenin or cytoplasmic accumulation of p120-catenin. Compared with corresponding normal lung tissues, lung cancer tissues have significantly lower levels of p120-catenin proteins (P<0.001) and mRNA (P<0.001). The isoforms 1 (120 kD) and 3 (100 kD) proteins were major isoforms of p120-catenin expressed in normal lung tissues, which were significantly reduced in lung cancer samples (P=0.001 and P<0.001, respectively). The mRNA of p120-catenin isoforms 1.2, 1.3, 2.3, 3.1 and 3.3 was detected in corresponding normal lung tissues, but was significantly absent in lung cancer samples (P<0.001 and P=0.001, respectively). Furthermore, p120-catenin isoform 1 is negatively associated - whereas p120-catenin isoform 3 is positively associated - with lymph node metastasis. We conclude that reductions of isoforms 1 and 3 may play different roles in metastatic progression of human lung cancer. © Apmis 2007.

    • The near-yrast states of Mo-101(42)59 and Ru-103,4(44)59,60 have been studied following their population via heavy-ion multinucleon transfer reactions between a Xe-136 beam and a thin, self-supporting Mo-100 target. The ground state sequence in Ru-104 can be understood as demonstrating a simple evolution from a quasi-vibrational structure at lower spins to statically deformed, quasi-rotational excitation involving the population of a pair of low-Omega h(11/2) neutron orbitals. The effect of the decoupled h(11/2) orbital on this vibration-to-rotational evolution is demonstrated by an extension of the "E-GOS" prescription to include odd-A nuclei. The experimental results are also compared with self-consistent Total Routhian Surface calculations which also highlight the polarising role of the highly aligned neutron h(11/2) orbital in these nuclei.

    • Six centrosymmetric D-(pi-A)(3) structural triphenylamine derivatives that can be used as two- photon photopolymerization and optical data storage chromophores, tris[ 4-( 4- pyridylethenyl) phenyl] amine ( 1), tris[ 4-( 2- pyridylethenyl) phenyl] amine ( 2), tris( 4- cyanoethenylphenyl) amine ( 3), tris[ 4- butylacrylatephenyl] amine ( 4), tris[ 4- methylacrylatephenyl] amine ( 5) and tris[ 4- acrylicethenylphenyl] amine ( 6), have been successfully synthesized via a triple palladium-catalyzed Heck coupling reaction, and the novel chromophores were fully characterized by elemental analysis, IR, (1)H-NMR and ESIMS. The structure for 3 was determined by single crystal X-ray diffraction study. One- and two-photon absorption and fluorescence in various solvents were experimentally investigated. Two-photon initiated polymerization microfabrication and optical data recording experiments were carried out under 780 nm laser radiation, and the possible polymerization mechanism is discussed based on theoretical calculations. All the six chromophores have relatively large two-photon absorption crosssections, and exhibit optical memory and highly efficient two-photon initiated polymerization abilities.

  • An Eigenbackground Subtraction Method using Recursive Error Compensation

    • Eigenbackground subtraction is a common method for movingobject detection. The method uses the difference between input image and the reconstructed background image to detect foreground objects based on eigenvalue decomposition. In the method, foreground regions are represented in the reconstructed image using eigenbackground. This results in errors that are spread out over the entire reconstructed reference image. This will also result in degradation of quality of reconstructed background leading to inaccurate moving object detection. In order to compensate these regions, an efficient recursive error compensation method is proposed. The experimental results show that a better approximation of the background is constructed by the proposed method and more accurate foreground objects can be detected based on the reconstructed background.
