  • One thousand plant transcriptomes and the phylogenomics of green plants

    • Green plants (Viridiplantae) include around 450,000-500,000 species(1,2) of great diversity and have important roles in terrestrial and aquatic ecosystems. Here, as part of the One Thousand Plant Transcriptomes Initiative, we sequenced the vegetative transcriptomes of 1,124 species that span the diversity of plants in a broad sense (Archaeplastida), including green plants (Viridiplantae), glaucophytes (Glaucophyta) and red algae (Rhodophyta). Our analysis provides a robust phylogenomic framework for examining the evolution of green plants. Most inferred species relationships are well supported across multiple species tree and supermatrix analyses, but discordance among plastid and nuclear gene trees at a few important nodes highlights the complexity of plant genome evolution, including polyploidy, periods of rapid speciation, and extinction. Incomplete sorting of ancestral variation, polyploidization and massive expansions of gene families punctuate the evolutionary history of green plants. Notably, we find that large expansions of gene families preceded the origins of green plants, land plants and vascular plants, whereas whole-genome duplications are inferred to have occurred repeatedly throughout the evolution of flowering plants and ferns. The increasing availability of high-quality plant genome sequences and advances in functional genomics are enabling research on genome evolution across the green tree of life.

  • Natural-Cause Mortality and Long-Term Exposure to Particle Components : An Analysis of 19 European Cohorts within the Multi-Center ESCAPE Project

    • Background: Studies have shown associations between mortality and long-term exposure to particulate matter air pollution. Few cohort studies have estimated the effects of the elemental composition of particulate matter on mortality. Objectives: Our aim was to study the association between natural-cause mortality and long-term exposure to elemental components of particulate matter. Methods: Mortality and confounder data from 19 European cohort studies were used. Residential exposure to eight a priori-selected components of particulate matter ( PM) was characterized following a strictly standardized protocol. Annual average concentrations of copper, iron, potassium, nickel, sulfur, silicon, vanadium, and zinc within PM size fractions <= 2.5 mu m (PM2.5) and <= 10 mu m (PM10) were estimated using land-use regression models. Cohort-specific statistical analyses of the associations between mortality and air pollution were conducted using Cox proportional hazards models using a common protocol followed by meta-analysis. Results: The total study population consisted of 291,816 participants, of whom 25,466 died from a natural cause during follow-up (average time of follow-up, 14.3 years). Hazard ratios were positive for almost all elements and statistically significant for PM2.5 sulfur (1.14; 95% CI: 1.06, 1.23 per 200ng/m(3)). In a two-pollutant model, the association with PM2.5 sulfur was robust to adjustment for PM2.5 mass, whereas the association with PM2.5 mass was reduced. Conclusions: Long-term exposure to PM2.5 sulfur was associated with natural-cause mortality. This association was robust to adjustment for other pollutants and PM2.5.

  • A century of trends in adult human height

    • Being taller is associated with enhanced longevity, and higher education and earnings. We reanalysed 1472 population-based studies, with measurement of height on more than 18.6 million participants to estimate mean height for people born between 1896 and 1996 in 200 countries. The largest gain in adult height over the past century has occurred in South Korean women and Iranian men, who became 20.2 cm (95% credible interval 17.522.7) and 16.5 cm (13.319.7) taller, respectively. In contrast, there was little change in adult height in some sub-Saharan African countries and in South Asia over the century of analysis. The tallest people over these 100 years are men born in the Netherlands in the last quarter of 20th century, whose average heights surpassed 182.5 cm, and the shortest were women born in Guatemala in 1896 (140.3 cm; 135.8144.8). The height differential between the tallest and shortest populations was 19-20 cm a century ago, and has remained the same for women and increased for men a century later despite substantial changes in the ranking of countries.

  • Modular soft x-ray spectrometer for applications in energy sciences and quantum materials

    • Over the past decade, the advances in grating-based soft X-ray spectrometers have revolutionizedthe soft X-ray spectroscopies in materials research. However, these novel spectrometers are mostlydedicated designs, which cannot be easily adopted for applications with diverging demands. Here wepresent a versatile spectrometer design concept based on the Hettrick-Underwood optical scheme thatuses modular mechanical components. The spectrometer’s optics chamber can be used with gratingsoperated in either inside or outside orders, and the detector assembly can be reconfigured accordingly.The spectrometer can be designed to have high spectral resolution, exceeding 10 000 resolvingpower when using small source (∼1 µm) and detector pixels (∼5 µm) with high line density gratings(∼3000 lines/mm), or high throughput at moderate resolution. We report two such spectrometers withslightly different design goals and optical parameters in this paper. We show that the spectrometer withhigh throughput and large energy window is particularly useful for studying the sustainable energymaterials. We demonstrate that the extensive resonant inelastic X-ray scattering (RIXS) map of batterycathode material LiNi1/3Co1/3Mn1/3O2 can be produced in few hours using such a spectrometer.Unlike analyzing only a handful of RIXS spectra taken at selected excitation photon energies across theelemental absorption edges to determine various spectral features like the localized dd excitations andnon-resonant fluorescence emissions, these features can be easily identified in the RIXS maps. Studyingsuch RIXS maps could reveal novel transition metal redox in battery compounds that are sometimeshard to be unambiguously identified in X-ray absorption and emission spectra. We propose that thismodular spectrometer design can serve as the platform for further customization to meet specificscientific demands.

    • The stacking fault energy (SFE) is often used as a key parameter to predict and describe the mechanical behaviour of face centered cubic material. The SFE determines the width of the partial dislocation ribbon, and shows strong correlation with the leading plastic deformation modes. Based on the SFE, one can estimate the critical twinning stress of the system as well. The SFE mainly depends on the composition of the system, but temperature can also play an important role. In this work, using first principles calculations, electron backscatter diffraction and tensile tests, we show a correlation between the temperature dependent critical twinning stress and the developing microstructure in a typical austenitic stainless steel (316L) during plastic deformation. We also show that the deformation twins contribute to the strain hardening rate and gradually disappear with increasing temperature. We conclude that, for a given grain size there is a critical temperature above which the critical twinning stress cannot be reached by normal tensile deformation, and the disappearance of the deformation twinning leads to lower strain hardening rate and decreased ductility.

    • Reliable quantification of air-surface fluxes of elemental Hg vapor (Hg-0) is crucial for understanding mercury (Hg) global biogeochemical cycles. There have been extensive measurements and modeling efforts devoted to estimating the exchange fluxes between the atmosphere and various surfaces (e.g., soil, canopies, water, snow, etc.) in the past three decades. However, large uncertainties remain due to the complexity of Hg-0 bidirectional exchange, limitations of flux quantification techniques and challenges in model parameterization. In this study, we provide a critical review on the state of science in the atmosphere-surface exchange of Hg-0. Specifically, the advancement of flux quantification techniques, mechanisms in driving the air-surface Hg exchange and modeling efforts are presented. Due to the semi-volatile nature of Hg-0 and redox transformation of Hg in environmental media, Hg deposition and evasion are influenced by multiple environmental variables including seasonality, vegetative coverage and its life cycle, temperature, light, moisture, atmospheric turbulence and the presence of reactants (e.g., O-3, radicals, etc.). However, the effects of these processes on flux have not been fundamentally and quantitatively determined, which limits the accuracy of flux modeling. We compile an up-to-date global observational flux database and discuss the implication of flux data on the global Hg budget. Mean Hg-0 fluxes obtained by micrometeorological measurements do not appear to be significantly greater than the fluxes measured by dynamic flux chamber methods over unpolluted surfaces (p = 0.16, one-tailed, Mann-Whitney U test). The spatiotemporal coverage of existing Hg-0 flux measurements is highly heterogeneous with large data gaps existing in multiple continents (Africa, South Asia, Middle East, South America and Australia). The magnitude of the evasion flux is strongly enhanced by human activities, particularly at contaminated sites. Hg-0 flux observations in East Asia are comparatively larger in magnitude than the rest of the world, suggesting substantial re-emission of previously deposited mercury from anthropogenic sources. The Hg-0 exchange over pristine surfaces (e.g., background soil and water) and vegetation needs better constraints for global analyses of the atmospheric Hg budget. The existing knowledge gap and the associated research needs for future measurements and modeling efforts for the air-surface exchange of Hg-0 are discussed.
