  • Identification and analysis of functional elements in 1% of the human genome by the ENCODE pilot project
  • 2007
  • Ingår i: Nature. - : Springer Science and Business Media LLC. - 0028-0836 .- 1476-4687. ; 447:7146, s. 799-816
  • Tidskriftsartikel (refereegranskat)abstract
    • We report the generation and analysis of functional data from multiple, diverse experiments performed on a targeted 1% of the human genome as part of the pilot phase of the ENCODE Project. These data have been further integrated and augmented by a number of evolutionary and computational analyses. Together, our results advance the collective knowledge about human genome function in several major areas. First, our studies provide convincing evidence that the genome is pervasively transcribed, such that the majority of its bases can be found in primary transcripts, including non-protein-coding transcripts, and those that extensively overlap one another. Second, systematic examination of transcriptional regulation has yielded new understanding about transcription start sites, including their relationship to specific regulatory sequences and features of chromatin accessibility and histone modification. Third, a more sophisticated view of chromatin structure has emerged, including its inter-relationship with DNA replication and transcriptional regulation. Finally, integration of these new sources of information, in particular with respect to mammalian evolution based on inter- and intra-species sequence comparisons, has yielded new mechanistic and evolutionary insights concerning the functional landscape of the human genome. Together, these studies are defining a path for pursuit of a more comprehensive characterization of human genome function.

  • The Genome Sequence of Taurine Cattle : A Window to Ruminant Biology and Evolution
  • 2009
  • Ingår i: Science. - : American Association for the Advancement of Science (AAAS). - 0036-8075 .- 1095-9203. ; 324:5926, s. 522-528
  • Tidskriftsartikel (refereegranskat)abstract
    • To understand the biology and evolution of ruminants, the cattle genome was sequenced to about sevenfold coverage. The cattle genome contains a minimum of 22,000 genes, with a core set of 14,345 orthologs shared among seven mammalian species of which 1217 are absent or undetected in noneutherian (marsupial or monotreme) genomes. Cattle-specific evolutionary breakpoint regions in chromosomes have a higher density of segmental duplications, enrichment of repetitive elements, and species-specific variations in genes associated with lactation and immune responsiveness. Genes involved in metabolism are generally highly conserved, although five metabolic genes are deleted or extensively diverged from their human orthologs. The cattle genome sequence thus provides a resource for understanding mammalian evolution and accelerating livestock genetic improvement for milk and meat production.

  • Evolution of the Reverse Shock Emission from SNR 1987A
  • 2006
  • Ingår i: Astrophysical Journal. - : American Astronomical Society. - 0004-637X .- 1538-4357. ; 644, s. 959-970
  • Tidskriftsartikel (refereegranskat)abstract
    • We present new (2004 July) G750L and G140L Space Telescope Imaging Spectrograph (STIS) data of the Hα and Lyα emission from supernova remnant (SNR) 1987A. With the aid of earlier data, from 1997 October to 2002 October, we track the local evolution of Lyα emission and both the local and global evolution of Hα emission. The most recent observations allow us to directly compare the Hα and Lyα emission from the same slit position and at the same epoch. Consequently, we find clear evidence that, unlike Hα, Lyα is reflected from the debris by resonant scattering. In addition to emission that we can clearly attribute to the surface of the reverse shock, we also measure comparable emission, in both Hα and Lyα, that appears to emerge from supernova debris interior to the surface. New observations taken through slits positioned slightly eastward and westward of a central slit show a departure from cylindrical symmetry in the Hα surface emission. Using a combination of old and new observations, we construct a light curve of the total Hα flux, F, from the reverse shock, which has increased by a factor of ~4 over about 8 yr. However, due to large systematic uncertainties, we are unable to discern between the two limiting behaviors of the flux: F~t (self-similar expansion) and F~t5 (halting of the reverse shock). Such a determination is important for constraining the rate of hydrogen atoms crossing the shock, which is relevant to the question of whether the reverse shock emission will vanish in <~7 yr. Future deep, low- or moderate-resolution spectra are essential for accomplishing this task.

  • Genome sequence, comparative analysis and haplotype structure of the domestic dog.
  • 2005
  • Ingår i: Nature. - : Springer Science and Business Media LLC. - 1476-4687 .- 0028-0836. ; 438:7069, s. 803-19
  • Tidskriftsartikel (refereegranskat)abstract
    • Here we report a high-quality draft genome sequence of the domestic dog (Canis familiaris), together with a dense map of single nucleotide polymorphisms (SNPs) across breeds. The dog is of particular interest because it provides important evolutionary information and because existing breeds show great phenotypic diversity for morphological, physiological and behavioural traits. We use sequence comparison with the primate and rodent lineages to shed light on the structure and evolution of genomes and genes. Notably, the majority of the most highly conserved non-coding sequences in mammalian genomes are clustered near a small subset of genes with important roles in development. Analysis of SNPs reveals long-range haplotypes across the entire dog genome, and defines the nature of genetic diversity within and across breeds. The current SNP map now makes it possible for genome-wide association studies to identify genes responsible for diseases and traits, with important consequences for human and companion animal health.

  • Nitrate and nitrite in biology, nutrition and therapeutics
  • 2009
  • Ingår i: Nature Chemical Biology. - : Springer Science and Business Media LLC. - 1552-4450 .- 1552-4469. ; 5:12, s. 865-869
  • Tidskriftsartikel (refereegranskat)abstract
    • Inorganic nitrate and nitrite from endogenous or dietary sources are metabolized in vivo to nitric oxide (NO) and other bioactive nitrogen oxides. The nitrate-nitrite-NO pathway is emerging as an important mediator of blood flow regulation, cell signaling, energetics and tissue responses to hypoxia. The latest advances in our understanding of the biochemistry, physiology and therapeutics of nitrate, nitrite and NO were discussed during a recent 2-day meeting at the Nobel Forum, Karolinska Institutet in Stockholm.

  • Clustering of aerosols in atmospheric turbulent flow
  • 2007
  • Ingår i: Environmental Fluid Mechanics. - : Springer Science and Business Media LLC. - 1567-7419 .- 1573-1510. ; 7:2, s. 173-193
  • Tidskriftsartikel (refereegranskat)abstract
    • A mechanism of formation of small-scale inhomogeneities in spatial distributions of aerosols and droplets associated with clustering instability in the atmospheric turbulent flow is discussed. The particle clustering is a consequence of a spontaneous breakdown of their homogeneous space distribution due to the clustering instability, and is caused by a combined effect of the particle inertia and a finite correlation time of the turbulent velocity field. In this paper a theoretical approach proposed in Elperin et al. (2002) Phys Rev E 66:036302 is further developed and applied to investigate the mechanisms of formation of small-scale aerosol inhomogeneities in the atmospheric turbulent flow. The theory of the particle clustering instability is extended to the case when the particle Stokes time is larger than the Kolmogorov time scale, but is much smaller than the correlation time at the integral scale of turbulence. We determined the criterion of the clustering instability for the Stokes number larger than 1. We discussed applications of the analyzed effects to the dynamics of aerosols and droplets in the atmospheric turbulent flow.

  • Efficient mapping of mendelian traits in dogs through genome-wide association
  • 2007
  • Ingår i: Nature Genetics. - : Springer Science and Business Media LLC. - 1061-4036 .- 1546-1718. ; 39:11, s. 1321-1328
  • Tidskriftsartikel (refereegranskat)abstract
    • With several hundred genetic diseases and an advantageous genome structure, dogs are ideal for mapping genes that cause disease. Here we report the development of a genotyping array with |[sim]|27,000 SNPs and show that genome-wide association mapping of mendelian traits in dog breeds can be achieved with only |[sim]|20 dogs. Specifically, we map two traits with mendelian inheritance: the major white spotting (S) locus and the hair ridge in Rhodesian ridgebacks. For both traits, we map the loci to discrete regions of <1 Mb. Fine-mapping of the S locus in two breeds refines the localization to a region of |[sim]|100 kb contained within the pigmentation-related gene MITF. Complete sequencing of the white and solid haplotypes identifies candidate regulatory mutations in the melanocyte-specific promoter of MITF. Our results show that genome-wide association mapping within dog breeds, followed by fine-mapping across multiple breeds, will be highly efficient and generally applicable to trait mapping, providing insights into canine and human health.

  • A round robin study of flexible large-area roll-to-roll processed polymer solar cell modules
  • 2009
  • Ingår i: SOLAR ENERGY MATERIALS AND SOLAR CELLS. - : Elsevier BV. - 0927-0248. ; 93:11, s. 1968-1977
  • Tidskriftsartikel (refereegranskat)abstract
    • A round robin for the performance of roll-to-roll coated flexible large-area polymer solar-cell modules involving 18 different laboratories in Northern America, Europe and Middle East is presented. The study involved the performance measurement of the devices at one location (Riso DTU) followed by transportation to a participating laboratory for performance measurement and return to the starting location (Riso DTU) for re-measurement of the performance. It was found possible to package polymer solar-cell modules using a flexible plastic barrier material in such a manner that degradation of the devices played a relatively small role in the experiment that has taken place over 4 months. The method of transportation followed both air-mail and surface-mail paths.

  • Assessing the use of genomic DNA as a predictor of the maximum absorbance wavelength of avian SWS1 opsin visual pigments
  • 2009
  • Ingår i: Journal of Comparative Physiology A. Sensory, neural, and behavioral physiology. - : Springer Science and Business Media LLC. - 0340-7594 .- 1432-1351. ; 195:2, s. 167-173
  • Tidskriftsartikel (refereegranskat)abstract
    • Recently, in vitro mutation studies have made it possible to predict the wavelengths of maximum absorbance (λmax) of avian UV/violet sensitive visual pigments (SWS1) from the identity of a few key amino acid residues in the opsin gene. Given that the absorbance spectrum of a cone's visual pigment and of its pigmented oil droplet can be predicted from just the λmax, it may become possible to predict the entire spectral sensitivity of a bird using genetic samples from live birds or museum specimens. However, whilst this concept is attractive, it must be validated to assess the reliability of the predictions of λmax from opsin amino acid sequences. In this paper, we have obtained partial sequences covering three of the known spectral tuning sites in the SWS1 opsin and predicted λmax of all bird species for which the spectral absorbance has been measured using microspectrophotometry. Our results validate the use of molecular data from genomic DNA to predict the gross differences in λmax between the violet- and ultraviolet-sensitive subtypes of SWS1 opsin. Additionally, we demonstrate that a bird, the bobolink Dolichonyx oryzivorus L., can have more than one SWS1 visual pigment in its retina.
