  • Data on gender contrasts in the risk of incident myocardial infarction by age. The Tromso Study 1979-2012
  • 2017
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 13, s. 779-784
  • Tidskriftsartikel (refereegranskat)abstract
    • The data presented in this article relate to the research article entitled "Risk of incident myocardial infarction by gender: Interactions with serum lipids, blood pressure and smoking. The Tromso Study 1979-2012" (Albrektsen et al., 2017) [1]. Data quantify the gender differences in the risk of myocardial infarction (MI) in terms of incidence rate ratios (IRR), in subgroups defined by serum lipids, blood pressure and smoking among persons aged 35-54 years, 55-74 years and 75-94 years, respectively. Data also describe the age- and gender-specific linear associations with the coronary heart disease (CHD) risk factors. IRRs for combined categories of age, gender and a CHD risk factor, with each category compared to the same reference group, are also shown. IRRs were calculated as estimates of relative risk in Poisson regression analyses of person-years at risk. Among 33,859 individuals at risk, a total of 622,1308 and 816 were diagnosed with Ml at ages 35-54, 55-74 and 75-94 years, respectively. (C) 2017 The Authors. Published by Elsevier Inc.

  • Data on the NADPH-oxidase activity induced by WKYMVm and galectin-3 in bone marrow derived and exudated neutrophils isolated from four different mouse strains.
  • 2017
  • Ingår i: Data in brief. - : Elsevier BV. - 2352-3409. ; 10, s. 349-353
  • Tidskriftsartikel (refereegranskat)abstract
    • Neutrophils are the key players in inflammatory reactions and the release of superoxide through the NADPH-oxidase upon neutrophil activation contributes to bacterial clearance and surrounding tissue damage. Here we describe data on the mouse neutrophil NADPH-oxidase activation induced by the mouse formyl peptide receptor (Fpr) agonist WKYMVm and galectin-3. Neutrophils isolated from bone marrow, peritoneal exudated, and in vitro TNFα primed bone marrow neutrophils from four different laboratory strains (C57BL/6, DBA/1, BALB/c and NMRI) were used. Both Fpr agonist and galectin-3 activated neutrophils to release superoxide. No differences were observed in the amounts of superoxide released from neutrophils derived from four different strains.

  • 2017
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 15, s. 496-500
  • Tidskriftsartikel (refereegranskat)abstract
    • Basidiomycete brown-rot fungi have a huge importance for wood decomposition and thus the global carbon cycle. Here, we present the genome sequence of Fomitopsis pinicolaGR9-4 which represent different F. pinicola clade than the previously sequenced North American isolate FP-58527 SS1. The genome was sequenced by using a paired-end sequence library of Illumina and a 2.5k and 5k mate-pair library (ABI SOLiD). The final assembly adds up to a size of 45 Mb (including gaps between contigs), with a GC-content of 56%. The gene prediction resulted in 13,888 gene models. The genome sequence will be used as a basis for understanding population genomics, genome-wide association studies and wood decay mechanisms of this brown-rot fungus.

  • Dataset of the proteome of purified outer membrane vesicles from the human pathogen Aggregatibacter actinomycetemcomintans
  • 2017
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 10, s. 426-431
  • Tidskriftsartikel (refereegranskat)abstract
    • Abstract The Gram-negative bacterium Aggregatibacter actinomycetemcomitans is an oral and systemic pathogen, which is linked to aggressive forms of periodontitis and can be associated with endocarditis. The outer membrane vesicles (OMVs) of this species contain effector proteins such as cytolethal distending toxin (CDT) and leukotoxin (LtxA), which they can deliver into human host cells. The OMVs can also activate innate immunity through NOD1- and NOD2-active pathogen-associated molecular patterns. This dataset provides a proteome of highly purified OMVs from A. actinomycetemcomitans serotype e strain 173. The experimental data do not only include the raw data of the LC-MS/MS analysis of four independent preparations of purified OMVs but also the mass lists of the processed data and the Mascot.dat files from the database searches. In total 501 proteins are identified, of which 151 are detected in at least three of four independent preparations. In addition, this dataset contains the COG definitions and the predicted subcellular locations (PSORTb 3.0) for the entire genome of A. actinomycetemcomitans serotype e strain SC1083, which is used for the evaluation of the LC-MS/MS data. These data are deposited in ProteomeXchange in the public dataset PXD002509. In addition, a scientific interpretation of this dataset by Kieselbach et al. (2015) [2] is available at http://dx.doi.org/10.1371/journal.pone.0138591.

  • Data on haplotype-supported immunoglobulin germline gene inference
  • 2017
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 13, s. 620-640
  • Tidskriftsartikel (refereegranskat)abstract
    • Data that defines IGHV (immunoglobulin heavy chain variable) germline gene inference using sequences of IgM-encoding transcriptomes obtained by Illumina MiSeq sequencing technology are described. Such inference is used to establish personalized germline gene sets for in-depth antibody repertoire studies and to detect new antibody germline genes from widely available immunoglobulin-encoding transcriptome data sets. Specifically, the data has been used to validate (Parallel antibody germline gene and haplotype analyses support the validity of immunoglobulin germline gene inference and discovery (DOI: 10.1016/j.molimm.2017.03.012) (Kirik et al., 2017) [1]) the inference process. This was accomplished based on analysis of the inferred germline genes’ association to the donors’ different haplotypes as defined by their different, expressed IGHJ alleles and/or IGHD genes/alleles. The data is important for development of validated germline gene databases containing entries inferred from immunoglobulin-encoding transcriptome sequencing data sets, and for generation of valid, personalized antibody germline gene repertoires.

  • Proteomic data on enzyme secretion and activity in the bacterium Chitinophaga pinensis
  • 2017
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 11, s. 484-490
  • Tidskriftsartikel (refereegranskat)abstract
    • The secretion of carbohydrate-degrading enzymes by a bacterium sourced from a softwood forest environment has been investigated by mass spectrometry. The findings are discussed in full in the research article “Proteomic insights into mannan degradation and protein secretion by the forest floor bacterium Chitinophaga pinensis” in Journal of Proteomics by Larsbrink et al. ([1], doi: 10.1016/j.jprot.2017.01.003). The bacterium was grown on three carbon sources (glucose, glucomannan, and galactomannan) which are likely to be nutrient sources or carbohydrate degradation products found in its natural habitat. The bacterium was grown on solid agarose plates to mimic the natural behaviour of growth on a solid surface. Secreted proteins were collected from the agarose following trypsin-mediated hydrolysis to peptides. The different carbon sources led to the secretion of different numbers and types of proteins. Most carbohydrate-degrading enzymes were found in the glucomannan-induced cultures. Several of these enzymes may have biotechnological potential in plant cell wall deconstruction for biofuel or biomaterial production, and several may have novel activities. A subset of carbohydrate-active enzymes (CAZymes) with predicted activities not obviously related to the growth substrates were also found in samples grown on each of the three carbohydrates. The full dataset is accessible at the PRIDE partner repository (ProteomeXchange Consortium) with the identifier PXD004305, and the full list of proteins detected is given in the supplementary material attached to this report.

  • 2017
  • Ingår i: Data in Brief. - : Elsevier Inc.. - 2352-3409. ; 14, s. 504-506
  • Tidskriftsartikel (refereegranskat)abstract
    • This data article contains the dynamic mechanical thermal analysis (DMTA) results for sheets made from cellulose fibers partially converted to dialcohol cellulose as presented in “Advanced Three-Dimensional Paper Structures: Mechanical Characterization and Forming of Sheets Made from Modified Cellulose Fibers” by Linvill et al. [1]. See Larsson and Wågberg [2] for a description and characterization of the material as well as how the material is produced. The DMTA tests were conducted at four different relative humidity levels: 0, 50, 60, and 70% RH, and the temperature was swept between 10 and 113 °C. The DMTA results enable the understanding of the elastic, viscoelastic, and viscoplastic mechanical properties of this material at a wide range of temperature and relative humidity combinations.

  • A database for reproducible manipulation research : CapriDB – Capture, Print, Innovate
  • 2017
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 11, s. 491-498
  • Tidskriftsartikel (refereegranskat)abstract
    • We present a novel approach and database which combines the inexpensive generation of 3D object models via monocular or RGB-D camera images with 3D printing and a state of the art object tracking algorithm. Unlike recent efforts towards the creation of 3D object databases for robotics, our approach does not require expensive and controlled 3D scanning setups and aims to enable anyone with a camera to scan, print and track complex objects for manipulation research. The proposed approach results in detailed textured mesh models whose 3D printed replicas provide close approximations of the originals. A key motivation for utilizing 3D printed objects is the ability to precisely control and vary object properties such as the size, material properties and mass distribution in the 3D printing process to obtain reproducible conditions for robotic manipulation research. We present CapriDB – an extensible database resulting from this approach containing initially 40 textured and 3D printable mesh models together with tracking features to facilitate the adoption of the proposed approach.

  • An open data repository and a data processing software toolset of an equivalent Nordic grid model matched to historical electricity market data
  • 2017
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 11, s. 349-357
  • Tidskriftsartikel (refereegranskat)abstract
    • This article presents an open data repository, the methodology to generate it and the associated data processing software developed to consolidate an hourly snapshot historical data set for the year 2015 to an equivalent Nordic power grid model (aka Nordic 44), the consolidation was achieved by matching the model׳s physical response w.r.t historical power flow records in the bidding regions of the Nordic grid that are available from the Nordic electricity market agent, Nord Pool. The model is made available in the form of CIM v14, Modelica and PSS/E (Siemens PTI) files. The Nordic 44 model in Modelica and PSS/E were first presented in the paper titled “iTesla Power Systems Library (iPSL): A Modelica library for phasor time-domain simulations” (Vanfretti et al., 2016) [1] for a single snapshot. In the digital repository being made available with the submission of this paper (SmarTSLab_Nordic44 Repository at Github, 2016) [2], a total of 8760 snapshots (for the year 2015) that can be used to initialize and execute dynamic simulations using tools compatible with CIM v14, the Modelica language and the proprietary PSS/E tool are provided. The Python scripts to generate the snapshots (processed data) are also available with all the data in the GitHub repository (SmarTSLab_Nordic44 Repository at Github, 2016) [2].This Nordic 44 equivalent model was also used in iTesla project (iTesla) [3] to carry out simulations within a dynamic security assessment toolset (iTesla, 2016) [4], and has been further enhanced during the ITEA3 OpenCPS project (iTEA3) [5]. The raw, processed data and output models utilized within the iTesla platform (iTesla, 2016) [4] are also available in the repository. The CIM and Modelica snapshots of the “Nordic 44” model for the year 2015 are available in a Zenodo repository.

  • Data on the auditory duration mismatch negativity for different sound pressure levels and visual perceptual loads
  • 2017
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 11, s. 159-164
  • Tidskriftsartikel (refereegranskat)abstract
    • The data presented in this article are related to our research article entitled “Effects of sound pressure level and visual perceptual load on the auditory mismatch negativity” (M. Szychowska, R. Eklund, M.E. Nilsson, S. Wiens, 2016) [1]. The duration MMN was recorded at three sound pressure levels (SPLs) during two levels of visual perceptual load. In an oddball paradigm (standard=75 ms, deviant=30 ms, within-subjects design), participants were presented with tones at 56, 66, or 76 dB SPL (between-subjects design). At the same time, participants focused on a letter-detection task (find X in a circle of six letters). In separate blocks, perceptual load was either low (the six letters were the same) or high (the six letters differed). In the first data collection, tones had only 76 dB SPL [2]. In a follow-up data collection with exactly the same procedure, tones had 56 and 66 dB SPL [1]. Here, we report the procedure, the recording of electroencephalography (EEG) and its preprocessing in terms of event-related potentials (ERPs), the preprocessing of behavioral data, as well as the grand mean ERPs in figures. For each participant, the reported ERP data include mean amplitudes for standards, deviants, and the difference wave (MMN) at Fz (with tip of nose as a reference), separately for the combinations of SPL and load. Reported behavioral data include the signal-detection measure d’ as an index of detection performance.
