    • The ATLAS SemiConductor Tracker (SCT) is a silicon-strip tracking detector which forms part of the ATLAS inner detector. The SCT is designed to track charged particles produced in proton-proton collisions at the Large Hadron Collider (LHC) at CERN at an energy of 14 TeV. The tracker is made up of a central barrel and two identical end-caps. The barrel contains 2112 silicon modules, while each end-cap contains 988 modules. The overall tracking performance depends not only on the intrinsic measurement precision of the modules but also on the characteristics of the whole assembly, in particular, the stability and the total material budget. This paper describes the engineering design and construction of the SCT end-caps, which are required to support mechanically the silicon modules, supply services to them and provide a suitable environment within the inner detector. Critical engineering choices are highlighted and innovative solutions are presented - these will be of interest to other builders of large-scale tracking detectors. The SCT end-caps will be fully connected at the start of 2008. Further commissioning will continue, to be ready for proton-proton collision data in 2008.

  • Combined performance tests before installation of the ATLAS Semiconductor and Transition Radiation Tracking Detectors

    • The ATLAS (A Toroidal LHC ApparatuS) Inner Detector provides charged particle tracking in the centre of the ATLAS experiment at the Large Hadron Collider (LHC). The Inner Detector consists of three subdetectors: the Pixel Detector, the Semiconductor Tracker (SCT), and the Transition Radiation Tracker (TRT). This paper summarizes the tests that were carried out at the final stage of SCT+TRT integration prior to their installation in ATLAS. The combined operation and performance of the SCT and TRT barrel and endcap detectors was investigated through a series of noise tests, and by recording the tracks of cosmic rays. This was a crucial test of hardware and software of the combined tracker detector systems. The results of noise and cross-talk tests on the SCT and TRT in their final assembled configuration, using final readout and supply hardware and software, are reported. The reconstruction and analysis of the recorded cosmic tracks allowed testing of the offline analysis chain and verification of basic tracker performance parameters, such as efficiency and spatial resolution, in combined operation before installation.

    • The challenges for the tracking detector systems at the LHC are unprecedented in terms of the number of channels, the required read-out speed and the expected radiation levels. The ATLAS Semiconductor Tracker. (SCT) end-caps have a total of about 3 million electronics channels each reading out every 25 ns into its own on-chip 3.3 mu s buffer. The highest anticipated dose after 10 years operation is 1.4x10(14) cm(-2) in units of 1 MeV neutron equivalent (assuming the damage factors scale with the non-ionising energy loss). The forward tracker has 1976 double-sided modules, mostly of area similar to 70 cm(2), each having 2 x 768 strips read out by six ASICs per side. The requirement to achieve an average perpendicular radiation length of 1.5% X-0, while coping with up to 7 W dissipation per module (after irradiation), leads to stringent constraints on the thermal design. The additional requirement of 1500e(-) equivalent noise charge (ENC) rising to only 1800e(-) ENC after irradiation, provides stringent design constraints on both the high-density Cu/Polyimide flex read-out circuit and the ABCD3TA read-out ASICs. Finally, the accuracy of module assembly must not compromise the 16 mu m (r phi) resolution perpendicular to the strip directions or 580 mu m radial resolution coming from the 40 mrad front-back stereo angle. A total of 2210 modules were built to the tight tolerances and specifications required for the SCT. This was 234 more than the 1976 required and represents a yield of 93%. The component flow was at times tight, but the module production rate of 40-50 per week was maintained despite this. The distributed production was not found to be a major logistical problem and it allowed additional flexibility to take advantage of where the effort was available, including any spare capacity, for building the end-cap modules. The collaboration that produced the ATLAS SCT end-cap modules kept in close contact at all times so that the effects of shortages or stoppages at different sites could be rapidly resolved.

    • Optical links are used for the readout of the 4088 silicon microstrip modules that make up the SemiConductor Tracker of the ATLAS experiment at the CERN Large Hadron Collider (LHC). The optical link requirements are reviewed, with particular emphasis on the very demanding environment at the LHC. The on-detector components have to operate in high radiation levels for 10 years, with no maintenance, and there are very strict requirements on power consumption, material and space. A novel concept for the packaging of the on-detector optoelectronics has been developed to meet these requirements. The system architecture, including its redundancy features, is explained and the critical on-detector components are described. The results of the extensive Quality Assurance performed during all steps of the assembly are discussed.

    • An option of increasing the luminosity of the Large Hadron Collider (LHC) at CERN to 1035 cm-2 s-1 has been envisaged to extend the physics reach of the machine. An efficient tracking down to a few centimetres from the interaction point will be required to exploit the physics potential of the upgraded LHC. As a consequence, the semiconductor detectors close to the interaction region will receive severe doses of fast hadron irradiation and the inner tracker detectors will need to survive fast hadron fluences of up to above 1016cm-2. The CERN-RD50 project "Development of Radiation Hard Semiconductor Devices for Very High Luminosity Colliders" has been established in 2002 to explore detector materials and technologies that will allow to operate devices up to, or beyond, this limit. The strategies followed by RD50 to enhance the radiation tolerance include the development of new or defect engineered detector materials (SiC, GaN, Czochralski and epitaxial silicon, oxygen enriched Float Zone silicon), the improvement of present detector designs and the understanding of the microscopic defects causing the degradation of the irradiated detectors. The latest advancements within the RD50 collaboration on radiation hard semiconductor detectors will be reviewed and discussed in this work.

  • The case for strategic international alliances to harness nutritional genomics for public and personal health

    • Nutrigenomics is the study of how constituents of the diet interact with genes, and their products, to alter phenotype and, conversely, how genes and their products metabolise these constituents into nutrients, antinutrients, and bioactive compounds. Results from molecular and genetic epidemiological studies indicate that dietary unbalance can alter gene–nutrient interactions in ways that increase the risk of developing chronic disease. The interplay of human genetic variation and environmental factors will make identifying causative genes and nutrients a formidable, but not intractable, challenge. We provide specific recommendations for how to best meet this challenge and discuss the need for new methodologies and the use of comprehensive analyses of nutrient–genotype interactions involving large and diverse populations. The objective of the present paper is to stimulate discourse and collaboration among nutrigenomic researchers and stakeholders, a process that will lead to an increase in global health and wellness by reducing health disparities in developed and developing countries.

    • We report the discovery of a multiply lensed Ly alpha emitter at z = 3.90 behind the massive cluster WARPS J1415.1+3612 at z = 1.026. Images taken by the Hubble Space Telescope using the Advanced Camera for Surveys reveal a complex lensing system that produces a prominent, highly magnified arc and a triplet of smaller arcs grouped tightly around a spectroscopically confirmed cluster member. Spectroscopic observations using the Faint Object Camera and Spectrograph on Subaru confirm strong Lya emission in the source galaxy and provide the redshifts for more than 21 cluster members with a velocity dispersion of 807 +/- 185 km s(-1). Assuming a singular isothermal sphere profile, the mass within the Einstein ring (7.13 +/- 0.'' 38) corresponds to a central velocity dispersion of 686(-19)(+15) km s(-1) for the cluster, consistent with the value estimated from cluster member redshifts. Our mass profile estimate from combining strong lensing and dynamical analyses is in good agreement with both X-ray and weak lensing results.

    • The genome of the eukaryotic protist Giardia lamblia, an important human intestinal parasite, is compact in structure and content, contains few introns or mitochondrial relics, and has simplified machinery for DNA replication, transcription, RNA processing, and most metabolic pathways. Protein kinases comprise the single largest protein class and reflect Giardia's requirement for a complex signal transduction network for coordinating differentiation. Lateral gene transfer from bacterial and archaeal donors has shaped Giardia's genome, and previously unknown gene families, for example, cysteine-rich structural proteins, have been discovered. Unexpectedly, the genome shows little evidence of heterozygosity, supporting recent speculations that this organism is sexual. This genome sequence will not only be valuable for investigating the evolution of eukaryotes, but will also be applied to the search for new therapeutics for this parasite.

    • We have investigated the local atomic environment of the Ga atoms in an InxGa1-xN single quantum well structure using Optically Detected Extended X-ray Absorption Fine Structure (OD-EXAFS). A comparison of the OD-EXAFS data with a theoretical model shows the technique to be site selective for this particular structure and reveals that the quantum well emission originates from regions with x=0.15.

    • We present a new survey strategy to discover and study high-redshift Type Ia supernovae (SNe Ia) using the Hubble Space Telescope (HST). By targeting massive galaxy clusters at 0.9 < z < 1.5, we obtain a twofold improvement in the efficiency of finding SNe compared to an HST field survey and a factor of 3 improvement in the total yield of SN detections in relatively dust-free red-sequence galaxies. In total, sixteen SNe were discovered at z>0.95, nine of which were in galaxy clusters. This strategy provides an SN sample that can be used to decouple the effects of host-galaxy extinction and intrinsic color in high-redshift SNe, thereby reducing one of the largest systematic uncertainties in SN cosmology. Based on observations made with the NASA/ESA Hubble Space Telescope and obtained from the data archive at the Space Telescope Institute.     • Point source copper and nickel contamination emanating from smelters of the Kola Peninsula, NW Russia, has been observed since the mid-1960s. Previous studies have concentrated on the spatial distribution of heavy metals and their effects on forest ecology and indigenous mammals and birds. Soil is perceived as the major repository for the metal pollutants but there is a need to link the soil concentration of pollutants on the Kola Peninsula with biological parameters. Many standard methods currently used in soil ecotoxicology are developed and refined with artificial amendments and rarely modified for use in historically contaminated environments. In this study, forest soils were sampled along a 34 km transect from the smelter and analysed both chemically and with a range of ecologically relevant biological tests. Soil respiration, total nematode count, microbial heterotrophic numbers and minimal inhibitory concentrations to copper and nickel were carried out on bulk soil. The soil pore water was tested with bacterial and fungal bioluminescence-based biosensors. The heterotrophic numbers and their inhibitory concentration showed strong correlation with heavy metal concentrations while decreasing biosensor luminescence was related to increasing copper concentrations present in the pore waters. Overall, there were considerable impacts on some microbial parameters but other measures including respiration and nematode populations were insensitive to pollutant levels. While chemical analysis of heavy metals proved essential in defining the extent of contamination, environmentally relevant ecotoxicological tests complemented these data by demonstrating pollutant impact. Ecotoxicological approaches that study both the bulk soil and pore water may represent the key to understanding the fate of heavy metal in soils.

    • Autism spectrum disorders (ASDs) are common, heritable neurodevelopmental conditions. The genetic architecture of ASDs is complex, requiring large samples to overcome heterogeneity. Here we broaden coverage and sample size relative to other studies of ASDs by using Affymetrix 10K SNP arrays and 1,168 families with at least two affected individuals, performing the largest linkage scan to date while also analyzing copy number variation in these families. Linkage and copy number variation analyses implicate chromosome 11p12-p13 and neurexins, respectively, among other candidate loci. Neurexins team with previously implicated neuroligins for glutamatergic synaptogenesis, highlighting glutamate-related genes as promising candidates for contributing to ASDs.

  • Multi-wavelength study of XMMU J2235.3-2557 : the most massive galaxy cluster at z > 1

    • Context. The galaxy cluster XMMU J2235.3-2557 (hereafter XMM2235), spectroscopically confirmed at z = 1.39, is one of the most distant X-ray selected galaxy clusters. It has been at the center of a multi-wavelength observing campaign with ground and space facilities. Aims. We characterize the galaxy populations of passive members, the thermodynamical properties and metal abundance of the hot gas, and the total mass of the system using imaging data with HST/ACS (i(775) and z(850) bands) and VLT/ISAAC (J and K-S bands), extensive spectroscopic data obtained with VLT/FORS2, and deep (196 ks) Chandra observations. Methods. Chandra data allow temperature and metallicity to be measured with good accuracy and the X-ray surface brightness profile to be traced out to 1' (or 500 kpc), thus allowing the mass to be reliably estimated. Out of a total sample of 34 spectroscopically confirmed cluster members, we selected 16 passive galaxies (without detectable [OII]) within the central 2' (or 1 Mpc) with ACS coverage, and inferred star formation histories for subsamples of galaxies inside and outside the core by modeling their spectrophotometric data with spectral synthesis models. Results. Chandra data show a regular elongated morphology, closely resembling the distribution of core galaxies, with a significant cool core. We measure a global X-ray temperature of kT = 8.6(-1.2)(+1.3) keV (68% confidence), which we find to be robust against several systematics involved in the X-ray spectral analysis. By detecting the rest frame 6.7 keV Iron K line in the Chandra spectrum, we measure a metallicity Z = 0.26(-0.16)(+0.20) Z(circle dot). In the likely hypothesis of hydrostatic equilibrium, we obtain a total mass of M-tot( 1Mpc) = (5.9 +/- 1.3) x 10(14) M-circle dot. By modeling both the composite spectral energy distributions and spectra of the passive galaxies in and outside the core, we find a strong mean age radial gradient. Core galaxies, with stellar masses in excess of 10(11) M-circle dot, appear to have formed at an earlier epoch with a relatively short star formation phase (z = 5-6), whereas passive galaxies outside the core show spectral signatures suggesting a prolonged star formation phase to redshifts as low as z approximate to 2. Conclusions. Overall, our analysis implies that XMM2235 is the hottest and most massive bona-fide cluster discovered to date at z > 1, with a baryonic content, both its galaxy population and intracluster gas, in a significantly advanced evolutionary stage at 1/3 of the current age of the Universe.

  • Discovery of an Unusual Optical Transient with the Hubble Space Telescope

    • We present observations of SCP 06F6, an unusual optical transient discovered during the Hubble Space Telescope Cluster Supernova Survey. The transient brightened over a period of ~100 days, reached a peak magnitude of ~ 21.0 in both i 775 and z 850, and then declined over a similar timescale. There is no host galaxy or progenitor star detected at the location of the transient to a 3σ upper limit of i 775 >= 26.4 and z 850 >= 26.1, giving a corresponding lower limit on the flux increase of a factor of ~ 120. Multiple spectra show five broad absorption bands between 4100 Å and 6500 Å, and a mostly featureless continuum longward of 6500 Å. The shape of the light curve is inconsistent with microlensing. The transient's spectrum, in addition to being inconsistent with all known supernova types, does not match any spectrum in the Sloan Digital Sky Survey database. We suggest that the transient may be one of a new class.     • Characterizing the use of carbon (C) reserves in trees is important for understanding regional and global C cycles, stress responses, asynchrony between photosynthetic activity and growth demand, and isotopic exchanges in studies of tree physiology and ecosystem C cycling. Using an inadvertent, whole-ecosystem radiocarbon ((14)C) release in a temperate deciduous oak forest and numerical modeling, we estimated that the mean age of stored C used to grow both leaf buds and new roots is 0.7 years and about 55% of new-root growth annually comes from stored C. Therefore, the calculated mean age of C used to grow new-root tissue is similar to 0.4 years. In short, new roots contain a lot of stored C but it is young in age. Additionally, the type of structure used to model stored C input is important. Model structures that did not include storage, or that assumed stored and new C mixed well (within root or shoot tissues) before being used for root growth, did not fit the data nearly as well as when a distinct storage pool was used. Consistent with these whole-ecosystem labeling results, the mean age of C in new-root tissues determined using 'bomb-(14)C' in three additional forest sites in North America and Europe (one deciduous, two coniferous) was less than 1-2 years. The effect of stored reserves on estimated ages of fine roots is unlikely to be large in most natural abundance isotope studies. However, models of root C dynamics should take stored reserves into account, particularly for pulse-labeling studies and fast-cycling roots (< 1 years).

    • We provide a short report on the final year of the INQUA Shorelines Subcommission on Western Europe (2002-3). This includes a review of activities under four themes: sea-level changes in the next century; sea-level changes along a north-south transect from the uplifting coasts of Fennoseandanvia to the subsiding coasts of the North Sea and the Baltic, and the meta stable areas such as Portugal and France; comparisons between modeled and empirical observations of relative sea-level (RSL) change, and palaeo-tsunami and storm records. We conclude by providing a report on the final 2002 Annual Meeting including its field meeting at Greifswald and Mecklenburg-West Pomerania and provide a list of some recent publications by members of the INQUA Shorelines Subcommission.

    • Research on ecosystem services has grown rapidly over the last decade. Two conceptual frameworks have been published to guide ecological assessments of organisms that deliver services-the concepts of service-providing units (SPUs) and ecosystem service providers (ESPs). Here, we unite these frameworks and present an SPU-ESP continuum that offers a coherent conceptual approach for synthesizing the latest developments in ecosystem service research, and can direct future studies at all levels of organization. In particular, we show how the service-provider concept call be applied tit the population, functional group, and community levels, We strongly emphasize the need to identify and quantify the organisms and their characteristics (e.g., functional traits) that provide services, and to assess service provision relative to the demands of human beneficiaries. We use key examples from the literature to illustrate the new approach and to highlight gaps in knowledge, particularly in relation to the impact of species interactions and ecosystem dynamics on service provision.

    • A series of copolymers of N-isopropylacrylamide (NIPAM) and the more hydrophobic comonomer N-tert-butylacrylamide (NTBAM), with increasing NTBAM content (i.e., increasing hydrophobicity) were prepared. The adhesion of human epithelial cells on polymer films prepared from copolymers of NIPAM: NTBAM was observed to increase with increasing polymer hydrophobicity. However, in the absence of serum, cell adhesion to the different surfaces was statistically indistinguishable. Thus, it appears that the copolymer films differentially support cell adhesion due to selective adsorption of proteins from the physiological environment (the serum). Using contact angle measurements, molecular simulations, and Raman spectroscopy to characterize the different surfaces, we show evidence that the different behavior of cells on the films of increasing hydrophobicity is actually due to the different chemical properties of the surfaces with increasing content of NTBAM in the copolymers. As the NTBAM content is increased, the number of NH residues at the surface decreases, due to the additional steric hindrance of the bulkier NTBAM group, which results in decreased hydrogen bonding and thus decreased adsorption of proteins such as albumin. However, in some cases, the adsorption is driven by hydrophobic interactions, and proteins such as fibronectin were found to adsorb more to the films with a higher content of NTBAM. There appears, thus, to be a direct correlation between surface composition, i.e., the functional groups exposed at the surface, and protein binding and subsequent cell adhesion.

  • Constraining Dust and Color Variations of High-z SNe Using NICMOS on the Hubble Space Telescope

    • We present data from the Supernova Cosmology Project for five high redshift Type Ia supernovae (SNe Ia) that were obtained using the NICMOS infrared camera on the Hubble Space Telescope. We add two SNe from this sample to a rest-frame I-band Hubble diagram, doubling the number of high redshift supernovae on this diagram. This I-band Hubble diagram is consistent with a flat universe (ΩM, ΩΛ) = (0.29, 0.71). A homogeneous distribution of large grain dust in the intergalactic medium (replenishing dust) is incompatible with the data and is excluded at the 5σ confidence level, if the SN host galaxy reddening is corrected assuming RV = 1.75. We use both optical and infrared observations to compare photometric properties of distant SNe Ia with those of nearby objects. We find generally good agreement with the expected color evolution for all SNe except the highest redshift SN in our sample (SN 1997ek at z = 0.863) which shows a peculiar color behavior. We also present spectra obtained from ground-based telescopes for type identification and determination of redshift.   • Looking Beyond Lambda with the Union Supernova Compilation

    • The recent robust and homogeneous analysis of the world's supernova distance-redshift data, together with cosmic microwave background and baryon acoustic oscillation data—provides a powerful tool for constraining cosmological models. Here we examine particular classes of scalar field, modified gravity, and phenomenological models to assess whether they are consistent with observations even when their behavior deviates from the cosmological constant Λ. Some models have tension with the data, while others survive only by approaching the cosmological constant, and a couple are statistically favored over Λ cold dark matter. Dark energy described by two equation-of-state parameters has considerable phase space to avoid Λ and next-generation data will be required to constrain such physics, with the level of complementarity between probes varying with cosmology.

    • Human cancer is caused by the accumulation of mutations in oncogenes and tumor suppressor genes. To catalog the genetic changes that occur during tumorigenesis, we isolated DNA from 11 breast and 11 colorectal tumors and determined the sequences of the genes in the Reference Sequence database in these samples. Based on analysis of exons representing 20,857 transcripts from 18,191 genes, we conclude that the genomic landscapes of breast and colorectal cancers are composed of a handful of commonly mutated gene "mountains" and a much larger number of gene "hills" that are mutated at low frequency. We describe statistical and bioinformatic tools that may help identify mutations with a role in tumorigenesis. These results have implications for understanding the nature and heterogeneity of human cancers and for using personal genomics for tumor diagnosis and therapy.
