  • The GALAH Survey : non-LTE departure coefficients for large spectroscopic surveys

    • Massive sets of stellar spectroscopic observations are rapidly becoming available and these can be used to determine the chemical composition and evolution of the Galaxy with unprecedented precision. One of the major challenges in this endeavour involves constructing realistic models of stellar spectra with which to reliably determine stellar abundances. At present, large stellar surveys commonly use simplified models that assume that the stellar atmospheres are approximately in local thermodynamic equilibrium (LTE). To test and ultimately relax this assumption, we have performed non-LTE calculations for 13 different elements (H, Li, C, N, O, Na, Mg, Al, Si, K, Ca, Mn, and Ba), using recent model atoms that have physically-motivated descriptions for the inelastic collisions with neutral hydrogen, across a grid of 3756 1D MARCS model atmospheres that spans 3000 <= T-eff/K <= 8000, - 0.5 <= log g/cm s(-2) <= 5.5, and - 5 <= [Fe/H] <= 1. We present the grids of departure coefficients that have been implemented into the GALAH DR3 analysis pipeline in order to complement the extant non-LTE grid for iron. We also present a detailed line-by-line re-analysis of 50 126 stars from GALAH DR3. We found that relaxing LTE can change the abundances by between - 0.7 dex and + 0.2 dex for different lines and stars. Taking departures from LTE into account can reduce the dispersion in the [A/Fe] versus [Fe/H] plane by up to 0.1 dex, and it can remove spurious differences between the dwarfs and giants by up to 0.2 dex. The resulting abundance slopes can thus be qualitatively different in non-LTE, possibly with important implications for the chemical evolution of our Galaxy. The grids of departure coefficients are publicly available and can be implemented into LTE pipelines to make the most of observational data sets from large spectroscopic surveys.

    • Pioneering photometric, astrometric, and spectroscopic surveys is helping exoplanetary scientists better constrain the fundamental properties of stars within our galaxy and the planets these stars host. In this study, we use the third data release from the stellar spectroscopic GALAH Survey, coupled with astrometric data of eDR3 from the Gaia satellite, and other data from NASA's Exoplanet Archive, to refine our understanding of 279 confirmed and candidate exoplanet host stars and their exoplanets. This homogenously analysed data set comprises 105 confirmed exoplanets, along with 146 K2 candidates, 95 TESS Objects of Interest (TOIs), and 52 Community TOIs (CTOIs). Our analysis significantly shifts several previously (unknown) planet parameters while decreasing the uncertainties for others. Our radius estimates suggest that 35 planet candidates are more likely brown dwarfs or stellar companions due to their new radius values. We are able to refine the radii and masses of WASP-47 e, K2-106 b, and CoRoT-7 b to their most precise values yet to less than 2.3 per cent and 8.5 per cent, respectively. We also use stellar rotational values from GALAH to show that most planet candidates will have mass measurements that will be tough to obtain with current ground-based spectrographs. With GALAH's chemical abundances, we show through chemo-kinematics that there are five planet hosts that are associated with the galaxy's thick disc, including NGTS-4, K2-183, and K2-337. Finally, we show that there is no statistical difference between the chemical properties of hot Neptune and hot rocky exoplanet hosts, with the possibility that short-period rocky worlds might be the remnant cores of hotter, gaseous worlds.

    • OBJECTIVES: (NG) with the Hologic Aptima CT (ACT) assay was recommended to identify any CT variants.METHODS: From June to October 2019, specimens with discrepant AC2/ACT CT results were submitted to Public Health England and screened for detectable CT DNA using an inhouse real-time (RT)-PCR. When enough DNA was present, partial CT 23S rRNA gene sequencing was performed. Analysis of available relative light units and interpretative data was performed.RESULTS: A total of 317 discordant AC2/ACT specimens were collected from 315 patients. Three hundred were tested on the RT-PCR; 53.3% (n=160) were negative and 46.7% (n=140) were positive. Due to low DNA load in most specimens, sequencing was successful for only 36 specimens. The CT 23S rRNA wild-type sequence was present in 32 specimens, and two variants with C1514T or G1523A mutation were detected in four specimens from three patients. Of the discordant specimens with NG interpretation, 36.6% of NG-negative/CT-negative AC2 specimens had detectable CT DNA on the inhouse RT-PCR vs 53.3% of NG-positive/CT-negative specimens.CONCLUSIONS: No widespread dissemination of AC2 diagnostic-escape CT variants has occurred in England. We however identified the impact of NG positivity on the discordant AC2/ACT specimens; a proportion appeared due to NG positivity and the associated NG signal, rather than any diagnostic-escape variants or low DNA load. Several patients with gonorrhoea may therefore receive false-negative AC2 CT results. Single diagnostic targets and multiplex diagnostic assays have their limitations such as providing selection pressure for escape mutants and potentially reduced sensitivity, respectively. These limitations must be considered when establishing diagnostic pathways.

  • Barium isotope fractionation in barite–fluid systems at chemical equilibrium

    • The barium isotope composition of sedimentary barite (BaSO4, barium sulfate) is emerging as a powerful tracer of the sources and cycling of Ba in modern and ancient marine environments. To reliably use Ba isotopes to interrogate the marine Ba cycle, it is important to identify and constrain processes that fractionate the isotope composition of Ba in BaSO4. Of particular interest is ion exchange: micro-scale dissolution and precipitation that occurs in mineral–fluid systems at chemical equilibrium. This process is often important in systems where minerals, such as BaSO4, and a fluid remain in contact for prolonged periods of time; however, the impact of ion exchange on Ba isotope compositions in BaSO4 is unknown. To constrain the rate and isotopic effect associated with ion exchange in BaSO4–fluid systems, we conducted a series of experiments under marine-relevant conditions and interpreted the results using a multi-phase time-dependent numerical reactor model. From a series of isotope-tracer experiments, we find that BaSO4–fluid ion exchange progresses at a rate between 5 and 53 pmol m−2 s−1. In a parallel set of experiments used to assess mass-dependent isotope fractionation of Ba, the combined effect of BaSO4 dissolution and precipitation while at chemical equilibrium was found to result in the continued evolution of Ba isotopes and produced a modeled offset of Δ138Babarite–dBa = −0.10 ± 0.05 ‰ at isotopic equilibrium. We then constrained the magnitude of isotopic fractionation during BaSO4 dissolution by fitting our data in the numerical reactor model and using previous estimates of Ba isotope fractionation during BaSO4 precipitation (⍺precipitation = 0.99968 ± 0.00002). At chemical equilibrium, we find our data are best explained by an ⍺dissolution = 0.99978 ± 0.00006, implying that BaSO4 dissolution releases isotopically ‘light’ Ba to solution. Since the magnitude of the isotope effects associated with BaSO4 precipitation and dissolution are imbalanced, ion exchange will tend to alter the isotope composition of co-located BaSO4 and fluids until the two phases are offset by ≈0.10 ‰. The importance of this effect on sedimentary BaSO4 likely depends on several factors and we suggest multiple site-screening criteria to maximize the utility of this emerging proxy.

    • OBJECTIVES: Mycoplasma genitalium (MG) disproportionately affects men who have sex with men (MSM). We determined the cost-effectiveness of different testing strategies for MG in MSM, taking a healthcare provider perspective.METHODS: We used inputs from a dynamic transmission model of MG among MSM living in Australia in a decision tree model to evaluate the impact of four testing scenarios on MG incidence: (1) no one tested; (2) symptomatic MSM; (3) symptomatic and high-risk asymptomatic MSM; (4) all MSM. We calculated the incremental cost-effectiveness ratios (ICERs) using a willingness-to-pay threshold of $A30 000 per quality-adjusted life year (QALY) gained. We explored the impact of adding an antimicrobial resistance (AMR) tax (ie, additional cost per antibiotic consumed) to identify the threshold, whereby any testing for MG is no longer cost-effective.RESULTS: Testing only symptomatic MSM is the most cost-effective (ICER $3677 per QALY gained) approach. Offering testing to all MSM is dominated (ie, higher costs and lower QALYs gained compared with other strategies). When the AMR tax per antibiotic given was above $150, any testing for MG was no longer cost-effective.CONCLUSION: Testing only symptomatic MSM is the most cost-effective option, even when the potential costs associated with AMR are accounted for (up to $150 additional cost per antibiotic given). For pathogens like MG, where there are anticipated future costs related to AMR, we recommend models that test the impact of incorporating an AMR tax as they can change the results and conclusions of cost-effectiveness studies.

  • Impact of screening on the prevalence and incidence of Mycoplasma genitalium and its macrolide resistance in men who have sex with men living in Australia : A mathematical model

    • Background: (MG) causes a sexually transmitted infection (STI) with a rising rate of antimicrobial resistance. Currently, guidelines do not recommend screening asymptomatic men who have sex with men (MSM). We developed a mathematical model of MG transmission to examine the impact of various screening strategies on the incidence and prevalence of MG among MSM attending a sexual health clinic.Methods: A compartmental mathematical model of MG transmission among MSM was constructed and calibrated using data from the Melbourne Sexual Health center, where resistance-guided therapy provides high treatment effectiveness (92-95%). The model stratified men by symptom status, sexual risk behaviours and whether or not they had MG with macrolide resistance. We simulated the impact on endemic steady-state MG prevalence and incidence of the following screening scenarios, namely screening: 1) no MSM; 2) only symptomatic MSM (the current recommendation); 3) all symptomatic and high-risk asymptomatic MSM; and 4) all MSM. Our base case analysis assumed a treatment effectiveness of 92-95% using resistance-guided therapy. We also examined the impact of treatment effectiveness (i.e. the proportion of detected MG that were cured) and screening coverage (i.e. testing rate) on MG prevalence.Findings: The model predicts that the overall endemic MG prevalence is 9.1% (95% CI: 7.9-10.0) in the current situation where screening is only offered to symptomatic MSM (base-case). This would increase to 11·4% (95% confidence intervals (CI): 10.2-13.7) if no MSM are offered screening, but would decrease to 7.3% (95% CI: 5.7-8.4) if all symptomatic and high-risk asymptomatic MSM were offered screening and 6.4% (95% CI: 4.7-7·7) if all MSM were offered screening. Increasing coverage of MSM screening strategies shows a similar effect on decreasing endemic MG incidence. When evaluating the simultaneous impact of treatment effectiveness and screening coverage, we found that offering screening to more MSM may reduce the overall prevalence but leads to a higher proportion of macrolide-resistant MG, particularly when using treatment regimens with lower effectiveness.Interpretation: Based on the available treatment options, offering screening for MG to other MSM (beyond the currently recommended group of symptomatic MSM) could slightly reduce the prevalence and incidence of MG. However, further increasing screening coverage must be weighed against the impact of lower treatment effectiveness (i.e. when not using resistance-guided therapy), increasing the selection of macrolide resistance, and other negative consequences related to AMR and management (e.g. unnecessary psychological morbidity from infections that do not need treatment).

With this third data release of the Galactic Archaeology with HERMES (GALAH) survey, we publish 678 423 spectra for 588 571 mostly nearby stars (81.2 per cent of stars are within <2 kpc), observed with the HERMES spectrograph at the Anglo-Australian Telescope. This release (hereafter GALAH+ DR3) includes all observations from GALAH Phase 1 (bright, main, and faint survey, 70 per cent), K2-HERMES (17 per cent), TESS-HERMES (5 per cent), and a subset of ancillary observations (8 per cent) including the bulge and >75 stellar clusters. We derive stellar parameters T-eff, logg, [Fe/H], v(mic), v(broad), and v(rad) using our modified version of the spectrum synthesis code Spectroscopy Made Easy (SME) and 1D MARCS model atmospheres. We break spectroscopic degeneracies in our spectrum analysis with astrometry from Gaia DR2 and photometry from 2MASS. We report abundance ratios [X/Fe] for 30 different elements (11 of which are based on non-LTE computations) covering five nucleosynthetic pathways. We describe validations for accuracy and precision, flagging of peculiar stars/measurements and recommendations for using our results. Our catalogue comprises 65 per cent dwarfs, 34 per cent giants, and 1 per cent other/unclassified stars. Based on unflagged chemical composition and age, we find 62 per cent young low-alpha, 9 per cent young high-alpha, 27 per cent old high-alpha, and 2 per cent stars with [Fe/H] <= -1. Based on kinematics, 4 per cent are halo stars. Several Value-Added-Catalogues, including stellar ages and dynamics, updated after Gaia eDR3, accompany this release and allow chrono-chemodynamic analyses, as we showcase.

    • Since the advent of Gaia astrometry, it is possible to identify massive accreted systems within the Galaxy through their unique dynamical signatures. One such system, Gaia-Sausage-Enceladus (GSE), appears to be an early ‘building block’ given its virial mass >1010M⊙ at infall (z ∼ 1−3). In order to separate the progenitor population from the background stars, we investigate its chemical properties with up to 30 element abundances from the GALAH+ Survey Data Release 3 (DR3). To inform our choice of elements for purely chemically selecting accreted stars, we analyse 4164 stars with low-α abundances and halo kinematics. These are most different to the Milky Way stars for abundances of Mg, Si, Na, Al, Mn, Fe, Ni, and Cu. Based on the significance of abundance differences and detection rates, we apply Gaussian mixture models to various element abundance combinations. We find the most populated and least contaminated component, which we confirm to represent GSE, contains 1049 stars selected via [Na/Fe] versus [Mg/Mn] in GALAH+ DR3. We provide tables of our selections and report the chrono-chemodynamical properties (age, chemistry, and dynamics). Through a previously reported clean dynamical selection of GSE stars, including 30<√JR/kpckms−1<55⁠, we can characterize an unprecedented 24 abundances of this structure with GALAH+ DR3. With our chemical selection we characterize the dynamical properties of the GSE, for example mean √JR/kpckms−1=26+9−14⁠. We find only (29±1) per cent of the GSE stars within the clean dynamical selection region. Our methodology will improve future studies of accreted structures and their importance for the formation of the Milky Way.

    • In order to accurately determine stellar properties, knowledge of the effective temperature of stars is vital. We implement Gaia and 2MASS photometry in the InfraRed Flux Method and apply it to over 360000 stars across different evolutionary stages in the GALAH DR3 survey. We derive colour-effective temperature relations that take into account the effect of metallicity and surface gravity over the range 4000K ⪅ T-eff ⪅ 8000 K, from very metal-poor stars to supersolar metallicities. The internal uncertainty of these calibrations is of order 40-80 K depending on the colour combination used. Comparison against solar-twins, Gaia benchmark stars, and the latest interferometric measurements validates the precision and accuracy of these calibrations from F to early M spectral types. We assess the impact of various sources of uncertainties, including the assumed extinction law, and provide guidelines to use our relations. Robust solar colours are also derived.

    • We present the first large-scale study that demonstrates how ages can be determined for large samples of stars through Galactic chemical evolution. Previous studies found that the elemental abundances of a star correlate directly with its age and metallicity. Using this knowledge, we derive ages for 214 577 stars in GALAH DR3 using only overall metallicities and chemical abundances. Stellar ages are estimated via the machine learning algorithm XGBoost for stars belonging to the Milky Way disc with metallicities in the range -1 < [Fe/H] < 0.5, using main-sequence turn-off stars as our training set. We find that stellar ages for the bulk of GALAH DR3 are precise to 1-2 Gyr using this method. With these ages, we replicate many recent results on the age-kinematic trends of the nearby disc, including the solar neighbourhood's age-velocity dispersion relationship and the larger global velocity dispersion relations of the disc found using Gaia and GALAH. These results show that chemical abundance variations at a given birth radius are small, and that strong chemical tagging of stars directly to birth clusters may prove difficult with our current elemental abundance precision. Our results highlight the need to measure abundances for as many nucleosynthetic production sites as possible in order to estimate reliable ages from chemistry. Our methods open a new door into studies of the kinematic structure and evolution of the disc, as ages may potentially be estimated to a precision of 1-2 Gyr for a large fraction of stars in existing spectroscopic surveys.

    • Hippocampal theta oscillations have been implicated in associative memory in humans. However, findings from electrophysiological studies using scalp electroencephalography or magnetoencephalography, and those using intracranial electroencephalography are mixed. Here we asked 10 pre-surgical epilepsy patients undergoing intracranial electroencephalography recording, along with 21 participants undergoing magnetoencephalography recordings, to perform an associative memory task, and examined whether hippocampal theta activity during encoding was predictive of subsequent associative memory performance. Across the intracranial electroencephalography and magnetoencephalography studies, we observed that theta power in the hippocampus increased during encoding, and that this increase differed as a function of subsequent memory, with greater theta activity for pairs that were successfully retrieved in their entirety compared with those that were not remembered. This helps to clarify the role of theta oscillations in associative memory formation in humans, and further, demonstrates that findings in epilepsy patients undergoing intracranial electroencephalography recordings can be extended to healthy participants undergoing magnetoencephalography recordings.

    • Episodic memory retrieval is associated with the holistic neocortical reinstatement of all event information, an effect driven by hippocampal pattern completion. However, whether holistic reinstatement occurs, and whether hippocampal pattern completion continues to drive reinstatement, after a period of consolidation is unclear. Theories of systems consolidation predict either a time-variant or time-invariant role of the hippocampus in the holistic retrieval of episodic events. Here, we assessed whether episodic events continue to be reinstated holistically and whether hippocampal pattern completion continues to facilitate holistic reinstatement following a period of consolidation. Female and male human participants learned “events” that comprised multiple overlapping pairs of event elements (e.g., person–location, object–location, location–person). Importantly, encoding occurred either immediately before or 24 h before retrieval. Using fMRI during the retrieval of events, we show evidence for holistic reinstatement, as well as a correlation between reinstatement and hippocampal pattern completion, regardless of whether retrieval occurred immediately or 24 h after encoding. Thus, hippocampal pattern completion continues to contribute to holistic reinstatement after a delay. However, our results also revealed that some holistic reinstatement can occur without evidence for a corresponding signature of hippocampal pattern completion after a delay (but not immediately after encoding). We therefore show that hippocampal pattern completion, in addition to a nonhippocampal process, has a role in holistic reinstatement following a period of consolidation. Our results point to a consolidation process where the hippocampus and neocortex may work in an additive, rather than compensatory, manner to support episodic memory retrieval.

    • The European Space Agency (ESA) Gaia mission has enabled the remarkable discovery that a large fraction of the stars near the solar neighbourhood are debris from a single in-falling system, the so-called Gaia-Sausage-Enceladus (GSE). This discovery provides astronomers for the first time with a large cohort of easily observable, unevolved stars that formed in a single extragalactic environment. Here we use these stars to investigate the ‘Spite plateau’ – the near-constant lithium abundance observed in unevolved metal-poor stars across a wide range of metallicities (−3 < [Fe/H] < −1). Our aim is to test whether individual galaxies could have different Spite plateaus – e.g. the interstellar medium could be more depleted in lithium in a lower galactic mass system due to it having a smaller reservoir of gas. We identified 93 GSE dwarf stars observed and analysed by the GALactic Archaeology with HERMES (GALAH) survey as part of its Data Release 3 (DR3). Orbital actions were used to select samples of GSE stars, and comparison samples of halo and disc stars. We find that the GSE stars show the same lithium abundance as other likely accreted stars and in situ Milky Way stars. Formation environment leaves no imprint on lithium abundances. This result fits within the growing consensus that the Spite plateau, and more generally the ‘cosmological lithium problem’ – the observed discrepancy between the amount of lithium in warm, metal-poor dwarf stars in our Galaxy, and the amount of lithium predicted to have been produced by big bang nucleosynthesis – is the result of lithium depletion processes within stars.

    • Accurate and precise radius estimates of transiting exoplanets are critical for understanding their compositions and formation mechanisms. To know the planet, we must know the host star in as much detail as possible. We present complete results for planet-candidate hosts from the K2-HERMES survey, which uses the HERMES multi-object spectrograph on the Anglo-Australian Telescope to obtain R similar to 28 000 spectra for more than 30 000 K2 stars. We present complete host-star parameters and planet-candidate radii for 224 K2 candidate planets from C1-C13. Our results cast severe doubt on 30 K2 candidates, as we derive unphysically large radii, larger than 2R(Jup). This work highlights the importance of obtaining accurate, precise, and self-consistent stellar parameters for ongoing large planet search programs - something that will only become more important in the coming years, as TESS begins to deliver its own harvest of exoplanets.

  • The GALAH Survey : No Chemical Evidence of an Extragalactic Origin for the Nyx Stream

    • The results from the ESA Gaia astrometric mission and deep photometric surveys have revolutionized our knowledge of the Milky Way. There are many ongoing efforts to search these data for stellar substructure to find evidence of individual accretion events that built up the Milky Way and its halo. One of these newly identified features, called Nyx, was announced as an accreted stellar stream traveling in the plane of the disk. Using a combination of elemental abundances and stellar parameters from the GALAH and Apache Point Observatory Galactic Evolution Experiment (APOGEE) surveys, we find that the abundances of the highest likelihood Nyx members are entirely consistent with membership of the thick disk, and inconsistent with a dwarf galaxy origin. We conclude that the postulated Nyx stream is most probably a high-velocity component of the Milky Way's thick disk. With the growing availability of large data sets including kinematics, stellar parameters, and detailed abundances, the probability of detecting chance associations increases, and hence new searches for substructure require confirmation across as many data dimensions as possible.
