  • Precision electroweak measurements on the Z resonance
  • 2006
  • Ingår i: Physics Reports. - : Elsevier BV. - 0370-1573 .- 1873-6270. ; 427:5-6, s. 257-454
  • Forskningsöversikt (refereegranskat)abstract
    • We report on the final electroweak measurements performed with data taken at the Z resonance by the experiments operating at the electron-positron colliders SLC and LEP. The data consist of 17 million Z decays accumulated by the ALEPH, DELPHI, L3 and OPAL experiments at LEP, and 600 thousand Z decays by the SLID experiment using a polarised beam at SLC. The measurements include cross-sections, forward-backward asymmetries and polarised asymmetries. The mass and width of the Z boson, m(Z) and Gamma(Z), and its couplings to fermions, for example the p parameter and the effective electroweak mixing angle for leptons, are precisely measured: m(Z) = 91.1875 +/- 0.0021 GeV, Gamma(Z) = 2.4952 +/- 0.0023 GeV, rho(l) = 1.0050 +/- 0.0010, sin(2)theta(eff)(lept) = 0.23153 +/- 0.00016. The number of light neutrino species is determined to be 2.9840 +/- 0.0082, in agreement with the three observed generations of fundamental fermions. The results are compared to the predictions of the Standard Model (SM). At the Z-pole, electroweak radiative corrections beyond the running of the QED and QCD coupling constants are observed with a significance of five standard deviations, and in agreement with the Standard Model. Of the many Z-pole measurements, the forward-backward asymmetry in b-quark production shows the largest difference with respect to its SM expectation, at the level of 2.8 standard deviations. Through radiative corrections evaluated in the framework of the Standard Model, the Z-pole data are also used to predict the mass of the top quark, m(t) = 173(+10)(+13) GeV, and the mass of the W boson, m(W) = 80.363 +/- 0.032 GeV. These indirect constraints are compared to the direct measurements, providing a stringent test of the SM. Using in addition the direct measurements of m(t) and m(W), the mass of the as yet unobserved SM Higgs boson is predicted with a relative uncertainty of about 50% and found to be less than 285 GeV at 95% confidence level. • The ALICE experiment at the CERN LHC
  • 2008
  • Ingår i: Journal of Instrumentation. - 1748-0221. ; 3:S08002
  • Forskningsöversikt (refereegranskat)abstract
    • ALICE (A Large Ion Collider Experiment) is a general-purpose, heavy-ion detector at the CERN LHC which focuses on QCD, the strong-interaction sector of the Standard Model. It is designed to address the physics of strongly interacting matter and the quark-gluon plasma at extreme values of energy density and temperature in nucleus-nucleus collisions. Besides running with Pb ions, the physics programme includes collisions with lighter ions, lower energy running and dedicated proton-nucleus runs. ALICE will also take data with proton beams at the top LHC energy to collect reference data for the heavy-ion programme and to address several QCD topics for which ALICE is complementary to the other LHC detectors. The ALICE detector has been built by a collaboration including currently over 1000 physicists and engineers from 105 Institutes in 30 countries, Its overall dimensions are 16 x 16 x 26 m(3) with a total weight of approximately 10 000 t. The experiment consists of 18 different detector systems each with its own specific technology choice and design constraints, driven both by the physics requirements and the experimental conditions expected at LHC. The most stringent design constraint is to cope with the extreme particle multiplicity anticipated in central Pb-Pb collisions. The different subsystems were optimized to provide high-momentum resolution as well as excellent Particle Identification (PID) over a broad range in momentum, up to the highest multiplicities predicted for LHC. This will allow for comprehensive studies of hadrons, electrons, muons, and photons produced in the collision of heavy nuclei. Most detector systems are scheduled to be installed and ready for data taking by mid-2008 when the LHC is scheduled to start operation, with the exception of parts of the Photon Spectrometer (PHOS), Transition Radiation Detector (TRD) and Electro Magnetic Calorimeter (EMCal). These detectors will be completed for the high-luminosity ion run expected in 2010. This paper describes in detail the detector components as installed for the first data taking in the summer of 2008.

  • The 2008 update of the Aspergillus nidulans genome annotation: A community effort
  • 2009
  • Ingår i: Fungal Genetics and Biology. - : Elsevier BV. - 1096-0937 .- 1087-1845. ; 46, s. S2-S13
  • Tidskriftsartikel (refereegranskat)abstract
    • The identification and annotation of protein-coding genes is one of the primary goals of whole-genome sequencing projects, and the accuracy of predicting the primary protein products of gene expression is vital to the interpretation of the available data and the design of downstream functional applications. Nevertheless, the comprehensive annotation of eukaryotic genomes remains a considerable challenge. Many genomes submitted to public databases, including those of major model organisms, contain significant numbers of wrong and incomplete gene predictions. We present a community-based reannotation of the Aspergillus nidulans genome with the primary goal of increasing the number and quality of protein functional assignments through the careful review of experts in the field of fungal biology. • Evolution of genes and genomes on the Drosophila phylogeny
  • 2007
  • Ingår i: Nature. - : Springer Science and Business Media LLC. - 0028-0836 .- 1476-4687. ; 450:7167, s. 203-218
  • Tidskriftsartikel (refereegranskat)abstract
    • Comparative analysis of multiple genomes in a phylogenetic framework dramatically improves the precision and sensitivity of evolutionary inference, producing more robust results than single-genome analyses can provide. The genomes of 12 Drosophila species, ten of which are presented here for the first time (sechellia, simulans, yakuba, erecta, ananassae, persimilis, willistoni, mojavensis, virilis and grimshawi), illustrate how rates and patterns of sequence divergence across taxa can illuminate evolutionary processes on a genomic scale. These genome sequences augment the formidable genetic tools that have made Drosophila melanogaster a pre-eminent model for animal genetics, and will further catalyse fundamental research on mechanisms of development, cell biology, genetics, disease, neurobiology, behaviour, physiology and evolution. Despite remarkable similarities among these Drosophila species, we identified many putatively non-neutral changes in protein-coding genes, non-coding RNA genes, and cis-regulatory regions. These may prove to underlie differences in the ecology and behaviour of these diverse species.

  • Antimicrobial drug use and resistance in Europe
  • 2008
  • Ingår i: Emerging Infectious Diseases. - : Centers for Disease Control and Prevention (CDC). - 1080-6040 .- 1080-6059. ; 14:11, s. 1722-30
  • Tidskriftsartikel (refereegranskat)abstract
    • Our study confronts the use of antimicrobial agents in ambulatory care with the resistance trends of 2 major pathogens, Streptococcus pneumoniae and Escherichia coli, in 21 European countries in 2000-2005 and explores whether the notion that antimicrobial drug use determines resistance can be supported by surveillance data at national aggregation levels. The data obtained from the European Surveillance of Antimicrobial Consumption and the European Antimicrobial Resistance Surveillance System suggest that variation of consumption coincides with the occurrence of resistance at the country level. Linear regression analysis showed that the association between antimicrobial drug use and resistance was specific and robust for 2 of 3 compound pathogen combinations, stable over time, but not sensitive enough to explain all of the observed variations. Ecologic studies based on routine surveillance data indicate a relation between use and resistance and support interventions designed to reduce antimicrobial drug consumption at a national level in Europe.

  • Observation of structural anisotropy and the onset of liquidlike motion during the nonthermal melting of InSb
  • 2005
  • Ingår i: Physical Review Letters. - : American Physical Society. - 0031-9007 .- 1079-7114. ; 95:12
  • Tidskriftsartikel (refereegranskat)abstract
    • The melting dynamics of laser excited InSb have been studied with femtosecond x-ray diffraction. These measurements observe the delayed onset of diffusive atomic motion, signaling the appearance of liquidlike dynamics. They also demonstrate that the root-mean-squared displacement in the [111] direction increases faster than in the [110] direction after the first 500 fs. This structural anisotropy indicates that the initially generated fluid differs significantly from the equilibrium liquid.

  • Linking transcriptional regulation and high resolution metabolic fluxes in yeast modulated by the global regulator Gcn4p
  • 2009
  • Ingår i: Proceedings of the National Academy of Sciences of the United States of America. - : Proceedings of the National Academy of Sciences. - 0027-8424 .- 1091-6490. ; 106:16, s. 6477-6482
  • Tidskriftsartikel (refereegranskat)abstract
    • Genome sequencing dramatically increased our ability to understand cellular response to perturbation. Integrating system-wide measurements such as gene expression with networks of protein protein interactions and transcription factor binding revealed critical insights into cellular behavior. However, the potential of systems biology approaches is limited by difficulties in integrating metabolic measurements across the functional levels of the cell despite their being most closely linked to cellular phenotype. To address this limitation, we developed a model-based approach to correlate mRNA and metabolic flux data that combines information from both interaction network models and flux determination models. We started by quantifying 5,764 mRNAs, 54 metabolites, and 83 experimental (13)C-based reaction fluxes in continuous cultures of yeast under stress in the absence or presence of global regulator Gcn4p. Although mRNA expression alone did not directly predict metabolic response, this correlation improved through incorporating a network-based model of amino acid biosynthesis (from r = 0.07 to 0.80 for mRNA-flux agreement). The model provides evidence of general biological principles: rewiring of metabolic flux (i.e., use of different reaction pathways) by transcriptional regulation and metabolite interaction density (i.e., level of pairwise metabolite-protein interactions) as a key biosynthetic control determinant. Furthermore, this model predicted flux rewiring in studies of follow-on transcriptional regulators that were experimentally validated with additional (13)C-based flux measurements. As a first step in linking metabolic control and genetic regulatory networks, this model underscores the importance of integrating diverse data types in large-scale cellular models. We anticipate that an integrated approach focusing on metabolic measurements will facilitate construction of more realistic models of cellular regulation for understanding diseases and constructing strains for industrial applications.

    • A certified reference material (CRM) for radionuclides in fish sample IAEA-414 (mixed fish from the Irish Sea and North Seas) is described and the results of the certification process are presented. Nine radionuclides (K-40, Cs-137, Th-232, U-234, U-235, U-238, Pu-238, Pu239+240 and Am-241) were certified for this material. Information on massic activities with 95% confidence intervals is given for six other radionuclides (Sr-90, Pb-210(Po-210), Ra-226, Pu-239, Pu-240 Pu-241). Less frequently reported radionuclides (Tc-99, I-129, Th-228, Th-230 and Np-217) and information on some activity and mass ratios are also included. The CRM can be used for quality assurance/quality control of the analysis of radionuclides in fish sample, for the development and validation of analytical methods and for training purposes. The material is available from IAEA, Vienna, in 100 g units.

  • On the use of lonafarnib in myelodysplastic syndrome and chronic myelomonocytic leukemia
  • 2008
  • Ingår i: Leukemia. - : Springer Science and Business Media LLC. - 0887-6924 .- 1476-5551. ; 22:9, s. 1707-1711
  • Tidskriftsartikel (refereegranskat)abstract
    • Lonafarnib is an orally bio-available farnesyltransferase inhibitor that prevents farnesylation of specific target proteins including Ras. In a multicenter study, 67 patients with advanced myelodysplastic syndrome (MDS) and chronic myelomonocytic leukemia (CMML) were treated with a continuous oral dose of 200-300 mg of lonafarnib and were evaluated for hematologic, pathologic and pharmacodynamic response. The median age of patients was 70 years (range 44-86). There were 32 patients with MDS (RAEB-20 and RAEB-t-12) and 35 with CMML. Overall 16 (24%) of the patients responded with two patients achieving a complete remission and one a partial response. Responses were seen in 6/32 and 10/35 patients with MDS and CMML, respectively. Of the 19 patients who were platelet transfusion-dependent prior to treatment, 5 (26%) became transfusion-free for a median duration of 185 days. A decrease in the farnesylation of the HDJ-2 protein measured in patient-derived cells was observed in the majority of patients during treatment with lonafarnib, but no clear correlation between changes in farnesylation and clinical effect could be made. Gastrointestinal toxicity was significant with 19% of patients discontinuing therapy due to diarrhea, nausea and/or anorexia. Lonafarnib has demonstrable activity in patients with advanced MDS and CMML.

  • Experimental design of multifactor climate change experiments with elevated CO2, warming and drought: the CLIMAITE project
  • 2008
  • Ingår i: Functional Ecology. - : Wiley. - 1365-2435 .- 0269-8463. ; 22:1, s. 185-195
  • Tidskriftsartikel (refereegranskat)abstract
    • Recent findings indicate that the interactions among CO2, temperature and water can be substantial, and that the combined effects on the biological systems of several factors may not be predicted from experiments with one or a few factors. Therefore realistic multifactorial experiments involving a larger set of main factors are needed. We describe a new Danish climate change-related field scale experiment, CLIMAITE, in a heath/grassland ecosystem. CLIMAITE is a full factorial combination of elevated CO2, elevated temperature and prolonged summer drought. The manipulations are intended to mimic anticipated major environmental changes at the site by year 2075 as closely as possible. The impacts on ecosystem processes and functioning (at ecophysiological levels, through responses by individuals and communities to ecosystem-level responses) are investigated simultaneously. The increase of [CO2] closely corresponds with the scenarios for year 2075, while the warming treatment is at the lower end of the predictions and seems to be the most difficult treatment to increase without unwanted side effects on the other variables. The drought treatment follows predictions of increased frequency of drought periods in summer. The combination of the treatments does not create new unwanted side effects on the treatments relative to the treatments alone.

  • European Hernia Society guidelines on the treatment of inguinal hernia in adult patients.
  • 2009
  • Ingår i: Hernia. - : Springer. - 1265-4906 .- 1248-9204. ; 13:4, s. 343-403
  • Tidskriftsartikel (refereegranskat)abstract
    • The European Hernia Society (EHS) is proud to present the EHS Guidelines for the Treatment of Inguinal Hernia in Adult Patients. The Guidelines contain recommendations for the treatment of inguinal hernia from diagnosis till aftercare. They have been developed by a Working Group consisting of expert surgeons with representatives of 14 country members of the EHS. They are evidence-based and, when necessary, a consensus was reached among all members. The Guidelines have been reviewed by a Steering Committee. Before finalisation, feedback from different national hernia societies was obtained. The Appraisal of Guidelines for REsearch and Evaluation (AGREE) instrument was used by the Cochrane Association to validate the Guidelines. The Guidelines can be used to adjust local protocols, for training purposes and quality control. They will be revised in 2012 in order to keep them updated. In between revisions, it is the intention of the Working Group to provide every year, during the EHS annual congress, a short update of new high-level evidence (randomised controlled trials [RCTs] and meta-analyses). Developing guidelines leads to questions that remain to be answered by specific research. Therefore, we provide recommendations for further research that can be performed to raise the level of evidence concerning certain aspects of inguinal hernia treatment. In addition, a short summary, specifically for the general practitioner, is given. In order to increase the practical use of the Guidelines by consultants and residents, more details on the most important surgical techniques, local infiltration anaesthesia and a patient information sheet is provided. The most important challenge now will be the implementation of the Guidelines in daily surgical practice. This remains an important task for the EHS. The establishment of an EHS school for teaching inguinal hernia repair surgical techniques, including tips and tricks from experts to overcome the learning curve (especially in endoscopic repair), will be the next step. Working together on this project was a great learning experience, and it was worthwhile and fun. Cultural differences between members were easily overcome by educating each other, respecting different views and always coming back to the principles of evidence-based medicine. The members of the Working Group would like to thank the EHS board for their support and especially Ethicon for sponsoring the many meetings that were needed to finalise such an ambitious project.

  • Supernova 2006aj and the associated X-Ray Flash 060218
  • 2006
  • Ingår i: Astronomy and Astrophysics. - 0004-6361 .- 1432-0746. ; 454, s. 503-509
  • Tidskriftsartikel (refereegranskat)abstract
    • We have studied the afterglow of the gamma-ray burst (GRB) of February 18, 2006. This is a nearby long GRB, with a very low peak energy, and is therefore classified as an X-ray Flash (XRF). XRF 060218 is clearly associated with a supernova - dubbed SN 2006aj. We present early spectra for SN 2006aj as well as optical lightcurves reaching out to 50 days past explosion. Our optical lightcurves define the rise times, the lightcurve shapes and the absolute magnitudes in the U, V and R bands, and we compare these data with data for other relevant supernovae. SN 2006aj evolved quite fast, somewhat similarly to SN 2002ap, but not as fast as SN 1994I. Our spectra show the evolution of the supernova over the peak, when the U-band portion of the spectrum rapidly fades due to extensive line blanketing. We compare to similar spectra of very energetic type Ic supernovae. Our first spectra are earlier than spectra for any other GRB-SN. The spectrum taken 12 days after burst in the rest frame is similar to somewhat later spectra of both SN 1998bw and SN 2003dh, implying a rapid early evolution. This is consistent with the fast lightcurve. From the narrow emission lines from the host galaxy we derive a redshift of z=0.0331±0.0007. This makes XRF 060218 the second closest gamma-ray burst detected. The flux of these emission lines indicate a high-excitation state, and a modest metallicity and star formation rate of the host galaxy.

  • 2009
  • Ingår i: The European respiratory journal : official journal of the European Society for Clinical Respiratory Physiology. - : European Respiratory Society (ERS). - 0903-1936. ; 34:6, s. 1264-76
  • Tidskriftsartikel (refereegranskat)abstract
    • Primary ciliary dyskinesia (PCD) is associated with abnormal ciliary structure and function, which results in retention of mucus and bacteria in the respiratory tract, leading to chronic oto-sino-pulmonary disease, situs abnormalities and abnormal sperm motility. The diagnosis of PCD requires the presence of the characteristic clinical phenotype and either specific ultrastructural ciliary defects identified by transmission electron microscopy or evidence of abnormal ciliary function. Although the management of children affected with PCD remains uncertain and evidence is limited, it remains important to follow-up these patients with an adequate and shared care system in order to prevent future lung damage. This European Respiratory Society consensus statement on the management of children with PCD formulates recommendations regarding diagnostic and therapeutic approaches in order to permit a more accurate approach in these patients. Large well-designed randomised controlled trials, with clear description of patients, are required in order to improve these recommendations on diagnostic and treatment approaches in this disease.

  • Sedimentation following the spring bloom in Disko Bay, West Greenland, with special emphasis on the role of copepods
  • 2006
  • Ingår i: Marine Ecology-Progress Series. - : Inter-Research Science Center. - 0171-8630 .- 1616-1599. ; 314, s. 239-255
  • Tidskriftsartikel (refereegranskat)abstract
    • The sedimentation of particulate organic material was investigated in Disko Bay, West Greenland, during June 2001. Post spring-bloom conditions were encountered, with seasonally decreasing phytoplankton biomass associated with the pycnocline. Calanus finmarchicus, C. glacialis, and C. hyperboreus dominated the zooplankton community, comprising up to 88% of the copepod biomass. Faecal pellet production by C. finmarchicus and C. glacialis was positively correlated to the available food (chlorophyll a > 10 mu m). Results from short-term sediment trap deployments (6 h) showed that particulate organic carbon (POC) sedimentation from the euphotic zone was, on average, 628 mg C m(-2) d(-1), with copepod faecal pellets contributing, on average, 29% of this amount. The faecal pellet contribution to the vertical sinking export of POC was equivalent to that of phytoplankton and amorphous detritus. Yet, on average, 35% of the copepod faecal pellet production was retained within the euphotic zone. The POC: PON (particulate organic nitrogen) ratio of the suspended material in the euphotic zone (8.1 +/- 0.4) was comparable to that of the material collected in the sediment traps just below the euphotic zone (8.0 +/- 0.9). In addition, the daily loss rates of POC and PON within each sampling depth were similar, and the carbon to nitrogen ratio in the sediment traps did not change with depth. These results indicate that the pelagic system had a low retention efficiency of nitrogen just after the spring bloom.

    • The motion of atoms on interatomic potential energy surfaces is fundamental to the dynamics of liquids and solids. An accelerator-based source of femtosecond x-ray pulses allowed us to follow directly atomic displacements on an optically modified energy landscape, leading eventually to the transition from crystalline solid to disordered liquid. We show that, to first order in time, the dynamics are inertial, and we place constraints on the shape and curvature of the transition-state potential energy surface. Our measurements point toward analogies between this nonequilibrium phase transition and the short-time dynamics intrinsic to equilibrium liquids.

  • Ingår i: Journal of Plankton Research. - : Oxford University Press (OUP). - 0142-7873 .- 1464-3774. ; 27:4, s. 341-356
  • Tidskriftsartikel (refereegranskat)abstract
    • Community structure of pelagic copepods was investigated in the upper 200 m in the Disko Bay, Western Greenland, during the post-spring bloom period in June, 2001. This was the first study of the copepod community in West Greenland coastal waters sampled using smaller mesh sizes (50 mu m as opposed to 200 mu m). The mesozooplankton was dominated by copepods who constituted 82% of the total abundance and 95% of the total mesozooplankton biomass (> 50 mu m). Nauplii of Calanus, Pseudocalanus and Oithona dominated by number and the copepodites and adults were dominated by Oithona spp., Oncaea sp., Pseudocalanus sp., harpacticoids, Calanus finmarchicus, C. glacialis, and C. hyperboreus. Multivariate tests showed that the species/stage abundance composition of copepods changed significantly with depth. With one exception, all depth intervals showed unique significantly different compositions. Accordingly, the copepod community structure was influenced primarily by depth rather than by chlorophyll a concentration. Factors other than herbivorous grazing, such as omnivory, predator avoidance or association to marine snow aggregates of specific species, may have influenced the depth distribution of the total copepod community in the Disko Bay. Nevertheless, subsequent Pearson product moment correlations showed positive significant correlations between the vertical distribution of the three Calanus spp. and Pseudocalanus spp. and chlorophyll a concentrations, which points towards these species as prime components in the classic diatom-copepod food chain.

    • Solar combisystems (SCS) are solar heating installations providing space heating as well as domestic hot water in buildings. Within a global solar thermal energy strategy, SCS are a key element to decrease the fossil energy demand for heating in existing and new buildings. This project will help to reduce the use of fossil fuels and hence also the emission of greenhouse gases. During 3 years December 2007 – December 2010), experts from research, testing institutes and industry will work in the aim to encourage an accelerated deployment of SCS market – hence a higher share of heat produced by solar energy - and promote an improved quality of the installed systems.

  • Ingår i: Fungal Genetics and Biology. - : Elsevier BV. - 1096-0937 .- 1087-1845. ; 46:Suppl 1, s. S161-S169
  • Tidskriftsartikel (refereegranskat)abstract
    • The plant polysaccharide degradative potential of Aspergillus nidulans was analysed in detail and compared to that of Aspergillus niger and Aspergillus oryzae using a combination of bioinformatics, physiology and transcriptomics. Manual verification indicated that 28.4% of the A. nidulans ORFs analysed in this study do not contain a secretion signal, of which 40% may be secreted through a non-classical method. While significant differences were found between the species in the numbers of ORFs assigned to the relevant CAZy families, no significant difference was observed in growth on polysaccharides. Growth differences were observed between the Aspergilli and Podospora anserina, which has a more different genomic potential for polysaccharide degradation, suggesting that large genomic differences are required to cause growth differences oil polysaccharides, Differences were also detected between the Aspergilli in the presence Of putative regulatory sequences in the promoters of the ORFs Of this Study and correlation of the presence Of putative XlnR binding sites to induction by xylose was detected for A. niger. These data demonstrate differences at genome content, Substrate specificity of the enzymes and gene regulation in these three Aspergilli, which likely reflect their individual adaptation to their natural biotope. • Ingår i: New England Journal of Medicine. - 0028-4793 .- 1533-4406. ; 355:23, s. 2408-2417
  • Tidskriftsartikel (refereegranskat)abstract
    • BACKGROUND: The cause of chronic myeloid leukemia (CML) is a constitutively active BCR-ABL tyrosine kinase. Imatinib inhibits this kinase, and in a short-term study was superior to interferon alfa plus cytarabine for newly diagnosed CML in the chronic phase. For 5 years, we followed patients with CML who received imatinib as initial therapy. METHODS: We randomly assigned 553 patients to receive imatinib and 553 to receive interferon alfa plus cytarabine and then evaluated them for overall and event-free survival; progression to accelerated-phase CML or blast crisis; hematologic, cytogenetic, and molecular responses; and adverse events. RESULTS: The median follow-up was 60 months. Kaplan-Meier estimates of cumulative best rates of complete cytogenetic response among patients receiving imatinib were 69% by 12 months and 87% by 60 months. An estimated 7% of patients progressed to accelerated-phase CML or blast crisis, and the estimated overall survival of patients who received imatinib as initial therapy was 89% at 60 months. Patients who had a complete cytogenetic response or in whom levels of BCR-ABL transcripts had fallen by at least 3 log had a significantly lower risk of disease progression than did patients without a complete cytogenetic response (P<0.001). Grade 3 or 4 adverse events diminished over time, and there was no clinically significant change in the profile of adverse events. CONCLUSIONS: After 5 years of follow-up, continuous treatment of chronic-phase CML with imatinib as initial therapy was found to induce durable responses in a high proportion of patients. • Systems Analysis Unfolds the Relationship between the Phosphoketolase Pathway and Growth in Aspergillus nidulans
  • 2008
  • Ingår i: PLoS ONE. - : Public Library of Science (PLoS). - 1932-6203 .- 1932-6203. ; 3:12
  • Tidskriftsartikel (refereegranskat)abstract
    • Background: Aspergillus nidulans is an important model organism for studies on fundamental eukaryotic cell biology and on industrial processes due to its close relation to A. niger and A. oryzae. Here we identified the gene coding for a novel metabolic pathway in A. nidulans, namely the phosphoketolase pathway, and investigated the role of an increased phosphoketolase activity. Methodology/Principal findings: Over-expression of the phosphoketolase gene (phk) improved the specific growth rate on xylose, glycerol and ethanol. Transcriptome analysis showed that a total of 1,222 genes were significantly affected by over-expression of the phk, while more than half of the affected genes were carbon source specific. During growth on glucose medium, the transcriptome analysis showed that the response to phk over-expression is targeted to neutralize the effect of the over-expression by regulating the acetate metabolism and initiate a growth dampening response. Conclusions/Significance: Metabolic flux analysis using 13C-labelled glucose, showed that over-expression of phosphoketolase added flexibility to the central metabolism. Our findings further suggests that A. nidulans is not optimized for growth on xylose, glycerol or ethanol as the sole carbon sources.

  • Evidence for complete denitrification in a benthic foraminifer
  • 2006
  • Ingår i: Nature. - : Springer Science and Business Media LLC. - 0028-0836 .- 1476-4687. ; 443:7107, s. 93-96
  • Tidskriftsartikel (refereegranskat)abstract
    • Benthic foraminifera are unicellular eukaryotes found abundantly in many types of marine sediments. Many species survive and possibly reproduce in anoxic habitats(1), but sustainable anaerobic metabolism has not been previously described. Here we demonstrate that the foraminifer Globobulimina pseudospinescens accumulates intracellular nitrate stores and that these can be respired to dinitrogen gas. The amounts of nitrate detected are estimated to be sufficient to support respiration for over a month. In a Swedish fjord sediment where G. pseudospinescens is the dominant foraminifer, the intracellular nitrate pool in this species accounted for 20% of the large, cell-bound, nitrate pool present in an oxygen-free zone. Similarly high nitrate concentrations were also detected in foraminifera Nonionella cf. stella and a Stainforthia species, the two dominant benthic taxa occurring within the oxygen minimum zone of the continental shelf off Chile. Given the high abundance of foraminifera in anoxic marine environments(1-3), these new findings suggest that foraminifera may play an important role in global nitrogen cycling and indicate that our understanding of the complexity of the marine nitrogen cycle is far from complete.

  • 2005
  • Ingår i: Ann Rheum Dis. - : BMJ. - 0003-4967. ; 64:7, s. 1101-6
  • Tidskriftsartikel (refereegranskat)abstract
    • OBJECTIVE: To prepare a website for families and health professionals containing up to date information about paediatric rheumatic diseases (PRD). METHODS: Firstly, paediatric rheumatology centres and family self help associations were surveyed to characterise current clinical practice of physicians providing care for children with PRD, research activities, and training facilities of each centre. Secondly, international consensus was reached on the content of the website. Finally, the website was developed and the texts translated. RESULTS: The web page contains three main sections: (a) description for families of the characteristics of 15 PRD; (b) list of paediatric rheumatology centres; (c) contact information for family self help associations. A version for 45 countries in 52 languages (with another three in progress) is now available on the web. 291 surveys from 171 centres and 102 family associations were received from 42 countries. The median proportion of time spent in paediatric practice in the centres examined was 100%, with 70% of this time dedicated to paediatric rheumatology. 90% of the centres were willing to perform clinical trials in the future. CONCLUSIONS: The PRINTO/PRES website provides a well defined and competent set of information about PRD, with appropriate multiple translated versions and easy web navigational direction.

  • Mutations in the endosomal ESCRTIII-complex subunit CHMP2B in frontotemporal dementia
  • 2005
  • Ingår i: Nature Genetics. - : Springer Science and Business Media LLC. - 1546-1718 .- 1061-4036. ; 37:8, s. 806-808
  • Tidskriftsartikel (refereegranskat)abstract
    • We have previously reported a large Danish pedigree with autosomal dominant frontotemporal dementia (FTD) linked to chromosome 3 (FTD3). Here we identify a mutation in CHMP2B, encoding a component of the endosomal ESCRTIII complex, and show that it results in aberrant mRNA splicing in tissue samples from affected members of this family. We also describe an additional missense mutation in an unrelated individual with FTD. Aberration in the endosomal ESCRTIII complex may result in FTD and neurodegenerative disease.

  • High reproduction, but low biomass: mortality estimates of the copepod Acartia tonsa in a hyper-eutrophic estuary
  • 2008
  • Ingår i: Aquatic Biology. - : Inter-Research Science Center. - 1864-7790 .- 1864-7782. ; 2:1, s. 93-103
  • Tidskriftsartikel (refereegranskat)abstract
    • Production, abundance and mortality of the copepod Acartia tonsa were studied for a period of 9 d in a hyper-eutrophic estuary, Mariager Fjord, Denmark. The estuary is characterised by oxygen-depleted and often sulphidic bottom water, and a relatively sparse mesozooplankton community with low species diversity. During the study, an intense phytoplankton bloom consisting mainly of the diatom Skeletonema costatum developed with chlorophyll a concentrations reaching 46 mu g l(-1). Egg production rate (EPR) in A. tonsa ranged from 30 to 65 eggs female(-1) d(-1), and egg hatching success was > 90 %, yet the abundance of copepods remained low (1 to 3 nauplii l(-1), 0.3 to 1.5 copepodites l(-1)). Calculated daily copepod mortality ranged from 18 % for nauplii, 16 % for Copepodite Stage C 1, up to 70 % for C2 and C3, then declining for older stages. The vertical distribution of copepodites in relation to the depth range of mussel beds suggests strong predation by suspension-feeding Mytilus edulis at depths of 5 to 10 m. Moreover, anoxia and the presence of sulphide in deep water, which prevented hatching of A. tonsa eggs and decreased the survivorship of older life stages sinking below 20 m depth, further contributed to the low copepod abundance.

  • Feeding and production of the carnivorous copepod Pareuchaeta norvegica in the Skagerrak
  • 2006
  • Ingår i: Marine Ecology-Progress Series. - : Inter-Research Science Center. - 0171-8630 .- 1616-1599. ; 314, s. 213-225
  • Tidskriftsartikel (refereegranskat)abstract
    • The vertical and horizontal distribution of the carnivorous copepod Pareuchaeta norvegica Boeck and its potential prey were analysed in the Skagerrak during spring 1999 and autumn 2000. Feeding by P. norvegica was assessed by measuring egestion of faecal pellets. Pellet production at night was significantly higher than during the day. Feeding rates for females ranged from 1.4 to 5.2 prey d(-1) in the spring and from 6.2 to 8.6 prey d(-1) in the autumn. Feeding rates for juveniles were higher in both seasons. Peak spermatophore attachment and fertilisation occurred during spring when the proportion of males was also highest. The weight-specific egg production rate was estimated by the egg ratio method and ranged from 0.31 to 0.73% d(-1) in the spring and from 0.42 and 0.66% d(-1) in the autumn; no significant difference between seasons was found. The number and the total volume of the eggs were positively correlated to prosome length of the females. The population of F norvegica ingested 2.0 to 4.6% of the spring copepod population daily and 2.4 to 6.5% of the autumn population. The predation impact of F norvegica was equivalent to 6 to 14 and 9 to 16% of the copepod population production in spring and autumn, respectively, illustrating the importance of this species in the Skagerrak pelagic ecosystem. Compared with the other important invertebrate predators, the chaetognaths, the impact of R norvegica was 10 to 100 times higher in both seasons.

  • Grazing impact of Oikopleura dioica and copepods on an autumn plankton community
  • 2005
  • Ingår i: Marine Biology Research. - : Informa UK Limited. - 1745-1000 .- 1745-1019. ; 1:5, s. 365-373
  • Tidskriftsartikel (refereegranskat)abstract
    • Copepods and appendicularians are major grazers in the pelagic environment. They have different retention efficiencies for prey and may therefore exert a variable grazing pressure on the spectrum of pico- to micro-plankton. We determined clearance rates of both groups at one station during 24 h in the Gullmar fjord, west Sweden, in autumn 1999. Total potential prey biomass ranged from 75 mu g C l(-1) at the surface to 14 mu g C l(-1) at 30 m with a dominance of larger dinoflagellates (10-25 mu m athecate species and Gymnodinium /Gyrodinium sp.) and the pennate diatom Pseudo -nitzschia sp. Grazer biomass was dominated by copepods (Acartia clausi, Paracalanus parvus) and appendicularians (Oikopleura dioica). O. dioica showed non-selective clearance rates of 0.7-1.8 ml mu g C-1 h(-1) on most diatoms, flagellates and ciliates, whereas Pseudo -nitzschia sp. and dinoflagellates and ciliates > 25 mu m were not removed by O. dioica. Appendicularian grazing impact was 0.06% d(-1) on the phytoplankton and 0.4% d(-1) on bacterial biomass. Despite a seven-fold higher biomass, the grazing impact of copepods on phytoplankton biomass was only 0.28% d(-1) indicating that O. dioica had a proportionally greater impact and, in contrast to copepods, also utilised bacteria. The low observed grazing impact was due to a low grazer biomass and a prey community largely unavailable to the investigated grazers.

  • Genetic susceptibility according to three metabolic pathways in cancers of the lung and bladder and in myeloid leukemias in nonsmokers
  • 2007
  • Ingår i: Annals of Oncology. - : Elsevier BV. - 1569-8041 .- 0923-7534. ; 18:7, s. 1230-1242
  • Tidskriftsartikel (refereegranskat)abstract
    • Background: We chose a set of candidate single nucleotide polymorphisms (SNPs) to investigate gene-environment interactions in three types of cancer that have been related to air pollution (lung, bladder and myeloid leukemia). Patients and methods: The study has been conducted as a nested case-control study within the European Prospective Investigation into Cancer and Nutrition cohort (409 cancer cases and 757 matched controls). We included never and ex-smokers. SNPs were in genes involved in oxidative stress, phase I metabolizing genes, phase 11 metabolizing genes and methylenetetrahydrofolate reductase (MTHFR). Results: The most notable findings are: GSTM1 deletion and bladder cancer risk [odds ratio (OR) = 1.60; 95% confidence interval 1.00-2.56]; CYP1A1 and leukemia (2.22, 1.33-3.70; heterozygotes); CYP1B1 and leukemia (0.47, 0.27-0.84; homozygotes); MnSOD and leukemia (1.91, 1.08-3.38; homozygotes) and NQO1 and lung cancer (8.03, 1.73-37.3; homozygotes). Other statistically significant associations were found in subgroups defined by smoking habits (never or ex-smokers), environmental tobacco smoke or gender, with no obvious pattern. When gene variants were organized according to the three main pathways, the emerging picture was of a strong involvement of combined phase I enzymes in leukemia, with an OR of 5 (1.63-15.4) for those having three or more variant alleles. The association was considerably stronger for leukemias arising before the age of 55.
