  • Guidelines for the use and interpretation of assays for monitoring autophagy

    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

    • Digital LLRF technology has been widely used in new generation particle accelerators. IF quadrature sampling is a common method for amplitude and phase detection. Many strategies, which obey the same rule of f(sample) = (M/N)f(IF) (M/N is a rational number), have been proposed to reduce the effects of spectrum aliasing. However, we found that M/N does not need to be a rational number according to Shannon's theorem. Therefore, we propose a new IQ detection method in this paper. This method is based on a special IIR filter which is derived from an RLC circuit. The unique characteristic of the method is that the value of f(IF) is independent of the value of, f(sample). We have set up an experimental platform to verify our method. A 122.88 MHz sampling clock is used to sample a 3 MHz IF signal. The DOS and PI control techniques are used to realize the closed-loop control. Results show that the stability of the system is within +/- 0.05% (peak to peak) for the amplitude, and with +/- 0.03 degrees (peak to peak) for the phase in 5 h. (C) 2012 Elsevier B.V.     • Resonance Raman spectroscopy (RRS) often suffers from the large fluorescence background which obscures the much weaker Raman scattering. To address this fundamental problem, a novel Raman substrate has been fabricated by adsorption of Au(0.7)Ag(0.3) alloy nanoparticles (NPs) on a graphene oxide (GO) coated SiO(2) surface, which offers both excellent Raman enhancement and fluorescence quenching. Our experimental data reveal that a Raman to fluorescence background intensity ratio of 1.6 can be obtained for a highly fluorescent dye like Alexa fluor 488. Moreover, we demonstrate that the Raman enhancement mainly originates from the Au(0.7)Ag(0.3) alloy NPs and that the fluorescence quenching mainly arises from the underlying functionalized GO (FGO) substrate.

    • A peptide with two cleavage sites for MMP-7 has been synthesized and immobilized on gold nanoparticles (AuNPs) through a cysteine residue. Digestion of the peptide by MMP-7 decreases its size and net charge, which leads to the aggregation of the AuNPs. The color shift caused by aggregation enables a direct and quantitative measurement of the concentration and activity of MMP-7 with an estimated limit of detection of 5 nM (0.1 μg mL−1).

  • Transfer RNA modifications and genes for modifying enzymes in Arabidopsis thaliana

    • Background: In all domains of life, transfer RNA (tRNA) molecules contain modified nucleosides. Modifications to tRNAs affect their coding capacity and influence codon-anticodon interactions. Nucleoside modification deficiencies have a diverse range of effects, from decreased virulence in bacteria, neural system disease in human, and gene expression and stress response changes in plants. The purpose of this study was to identify genes involved in tRNA modification in the model plant Arabidopsis thaliana, to understand the function of nucleoside modifications in plant growth and development. Results: In this study, we established a method for analyzing modified nucleosides in tRNAs from the model plant species, Arabidopsis thaliana and hybrid aspen (Populus tremula x tremuloides). 21 modified nucleosides in tRNAs were identified in both species. To identify the genes responsible for the plant tRNA modifications, we performed global analysis of the Arabidopsis genome for candidate genes. Based on the conserved domains of homologs in Sacccharomyces cerevisiae and Escherichia coli, more than 90 genes were predicted to encode tRNA modifying enzymes in the Arabidopsis genome. Transcript accumulation patterns for the genes in Arabidopsis and the phylogenetic distribution of the genes among different plant species were investigated. Transcripts for the majority of the Arabidopsis candidate genes were found to be most abundant in rosette leaves and shoot apices. Whereas most of the tRNA modifying gene families identified in the Arabidopsis genome was found to be present in other plant species, there was a big variation in the number of genes present for each family. Through a loss of function mutagenesis study, we identified five tRNA modification genes (AtTRM10, AtTRM11, AtTRM82, AtKTI12 and AtELP1) responsible for four specific modified nucleosides (m1G, m2G, m7G and ncm5U), respectively (two genes: AtKTI12 and AtELP1 identified for ncm5U modification). The AtTRM11 mutant exhibited an early-flowering phenotype, and the AtELP1 mutant had narrow leaves, reduced root growth, an aberrant silique shape and defects in the generation of secondary shoots. Conclusions: Using a reverse genetics approach, we successfully isolated and identified five tRNA modification genes in Arabidopsis thaliana. We conclude that the method established in this study will facilitate the identification of tRNA modification genes in a wide variety of plant species.

  • Genome-wide association analyses in Han Chinese identify two new susceptibility loci for amyotrophic lateral sclerosis

    • To identify susceptibility genes for amyotrophic lateral sclerosis (ALS), we conducted a genome-wide association study (GWAS) in 506 individuals with sporadic ALS and 1,859 controls of Han Chinese ancestry. Ninety top SNPs suggested by the current GWAS and 6 SNPs identified by previous GWAS were analyzed in an independent cohort of 706 individuals with ALS and 1,777 controls of Han Chinese ancestry. We discovered two new susceptibility loci for ALS at 1q32 (CAMK1G, rs6703183, P-combined = 2.92 x 10(-8), odds ratio (OR) = 1.31) and 22p11 (CABIN1 and SUSD2, rs8141797, P-combined = 2.35 x 10(-9), OR = 1.52). These two loci explain 12.48% of the overall variance in disease risk in the Han Chinese population. We found no association evidence for the previously reported loci in the Han Chinese population, suggesting genetic heterogeneity of disease susceptibility for ALS between ancestry groups. Our study identifies two new susceptibility loci and suggests new pathogenic mechanisms of ALS.

    • Botulinum neurotoxin is considered as one of the most toxic food-borne substances and is a potential bioweapon accessible to terrorists. The development of an accurate, convenient, and rapid assay for botulinum neurotoxins is therefore highly desirable for addressing biosafety concerns. Herein, novel biotinylated peptide substrates designed to mimic synaptosomal-associated protein 25 (SNAP-25) are utilized in gold nanoparticle-based assays for colorimetric detection of botulinum neurotoxin serotype A light chain (BoLcA). In these proteolytic assays, biotinylated peptides serve as triggers for the aggregation of gold nanoparticles, while the cleavage of these peptides by BoLcA prevents nanoparticle aggregation. Two different assay strategies are described, demonstrating limits of detection ranging from 5 to 0.1 nM of BoLcA with an overall assay time of 4 h. These hybrid enzyme-responsive nanomaterials provide rapid and sensitive detection for one of the most toxic substances known to man.

    • The possibility to enhance the local refractive index sensitivity using plasmonic coupling between spherical gold nanoparticles (Au-NPs) has been investigated. A strong and distinct optical coupling between Au-NPs of various sizes was achieved by controlling the interparticle separation using a layer-by-layer assembly of polyelectrolytes. The frequency of the coupled plasmon peak could be tuned by varying either the particle size or the interparticle separation, shown both experimentally and by theoretical simulations. The bulk refractive index (RI) sensitivity for the plasmonic coupling modes was investigated and compared to the RI sensitivity of monolayers of well-separated Au-NPs, and the results clearly demonstrates that the RI sensitivity can be significantly enhanced in plasmonically coupled Au-NPs. The proposed approach is simple and scalable and improves the rather modest RI sensitivity of spherical gold nanoparticles with a factor of 3, providing a new route for fabrication of inexpensive sensors based on plasmonic nanostructures.

    • This paper reports a geochemical study on the major and trace elements and Pb-Sr isotopes of a weathering profile developed in the Lower Cambrian black shales in central Hunan (China). Six weathering horizons were identified and sampled vertically throughout the profile. The chemical composition of the profile consists of variable concentrations of the major elements Fe2O3, FeO, MnO, MgO, CaO, Na2O, and P2O5 and of less variable concentrations of SiO2, TiO2, Al2O3, and K2O. The chemical change caused by weathering is estimated by mass-balance calculations, and the results show that the element mobility is characterised by substantial loss of SiO2, FeO, CaO, K2O, Na2O, LOI, Cr, V, Ba, Cs, Rb, Sr, U, and Th, and moderate loss of Al2O3, MgO, Fe2O3, Ni, Cu, Pb, Tl, Sn, Sc, Ge and REE (Y). The high field strength elements TiO2, Sn, Sc, U, Ga, Ge, Zr, Hf, Nb, and Ta were immobile during weathering. The chemical changes and the Pb-Sr isotopic data suggest that four types of chemical reactions occurred: the oxidation of sulphide minerals (e.g., pyrite) and organic carbon (OS), the dissolution of less resistant clinochlore-Ia, calcite, and P-bearing minerals (DL), the dissolution of detrital albite and microcline (DA), and the transformation of clay (TC) minerals (e.g., muscovite and illite-smectite). These chemical reactions then led to two stages of geochemical processes, an early stage of chemical differentiation and a later stage of chemical homogenisation. The chemical differentiation dominated by the OS, DL, and DA reactions, led to the leaching of mobile elements (e.g., MgO, Na2O, K2O, P2O5, Sr, and REE) and the redistribution of some less mobile elements (e.g., SiO2 and Al2O3). In contrast, the chemical homogenisation, which was caused by TC reactions, led to the leaching of both mobile and less mobile elements from the system and ultimately transformed the weathered black shales into soil. Soils derived from black shales in South China might result from the above two geochemical processes. (C) 2014 Elsevier Ltd. All rights reserved.

    • A series of donor-pi-acceptor dyes with different electron-withdrawing groups were designed and synthesized for p-type dye-sensitized Solar cells. The modification of dye structures shows significant influence on the photophysical, electrochemical, and photovoltaic performance of the dyes. DSSCs based on these dyes show maximum 63% and minimum 6% of incident monochromatic photon-to-current conversion efficiencies. The two dyes with the highest (P1) and lowest (P3) efficiencies were Studied by femtosecond transient absorption spectroscopy, which shows a fast injection rate of more than (250 fs)(-1) for both dyes. Such fast injection corresponds to more than 90% injection efficiency. The photoinduced absorption Spectroscopy Study of sensitized NiO films in the presence of electrolyte showed poor regeneration of 113 due to all insufficient driving force. This, together with aggregation of the dye on the NiO film, explained the poor solar cell performance.

  • Stratigraphy of the Triassic-Jurassic Boundary Successions of the Southern Margin of the Junggar Basin, Northwestern China

    • The Triassic-Jurassic (Tr-J) boundary marks a major extinction event, which (similar to 200 Ma) resulted in global extinctions of fauna and flora both in the marine and terrestrial realms. There prevail great challenges in determining the exact location of the terrestrial Tr-J boundary, because of endemism of. : and the scarcity of fossils in terrestrial settings leading to difficulties in linking marine and terrestrial sedimentary successions. Investigation based on palynology and bivalves has been carried out over a 1113 m thick section, which is subdivided into 132 beds, along the Haojiagou valley on the southern margin of the Junggar Basin of the northern Xinjiang, northwestern China. The terrestrial Lower Jurassic is conformably resting on the Upper Triassic strata. The Upper Triassic covers the Huangshanjie Formation overlaid by the Haojiagou Formation, while the Lower Jurassic comprises the Badaowan Formation followed by the Sangonghe Formation. Fifty six pollen and spore and one algal on were identified from the sediments. Based on the key-species and abundance of spores and pollen, three zones were erected: the Late Triassic (Rhaetian) Aratrisporites-Alisporites Assemblage, the Early Jurassic (Hettangian) Perinopollenites-Pinuspollenites Assemblage, and the Sinemurian Perinopollenites-Cycadopites Assemblage. The Tr-J boundary is placed between bed 44 and 45 coincident with the boundary between the Haojiagou and Badaowan formations. Beds with Ferganoconcha (?), Unio-Ferganoconcha id Waagenoperna-Yananoconcha bivalve assemblages are recognized. The Ferganoconcha (?) bed is limited to the upper Haojiagou Formation, Unio-Ferganoconcha and Waagenoperna-Yananoconcha assemblages are present in the middle and upper members of the Badaowan Formation. The sedimentary succession is interpreted as terrestrial with two mainly lake deposit intervals within Haojiagou and Badaowan formations, yielding fresh water algae and bivalves. However, the presence of brackish water algae Tasmanites and the marine-littoral facies bivalve Waagenoperna from the Badaowan Formation indicate that the Junggar Basin was influenced by sea water caused by transgressions from the northern Tethys, during the Sinemurian.

    • Background: Although a number of leucine-rich repeat receptor-like kinase-encoding genes (LRR-RLKs) have been identified in plants, a functional role has been determined for only a few. Recent studies have demonstrated that an LRR-RLK, PXY/TDR, is important for the process of secondary vascular development. Other studies have indicated that PXY/TDR is unlikely to be the sole LRR-RLK involved in this complex process.Results: In this study, in silico analyses led to the identification of three Arabidopsis LRR-RLK genes (PXY-correlated; PXC1, 2, 3) with transcript accumulation profiles that correlated strongly with several key regulators of vascular development, including PXY/TDR, HB-8, REV, and CLE41. Expression profiling using qPCR and promoter: reporter lines indicated that all three PXC genes are associated with the vasculature. One in particular, PXC1 (At2g36570), had a strong correlation with PXY/TDR. Shifting pxc1 mutants from long-days to short-days showed that loss of the gene led to a dramatic reduction in secondary wall formation in xylem fibers. Transcript analysis of mutants for a variety of secondary cell wall-associated genes, including PXY/TDR indicated that the pathways mediated by PXC1 connect with those mediated by the TDIF-PXY/TDR-WOX4 system.Conclusions: The data indicate that the LRR-RLK, PXC1 is involved in secondary cell wall formation in xylem fibers. Whereas further study is needed to identify the ligands and mode of action of the PXC1 protein, it is clear from this work that similarly to the shoot apical meristem (SAM), secondary vascular development requires contributions from a number of LRR-RLKs.

    • (Graph Presented) Two carbazole-based small molecule hole-transport materials (HTMs) are synthesized and investigated in solid-state dye-sensitized solar cells (ssDSCs) and perovskite solar cells (PSCs). The HTM X51-based devices exhibit high power conversion efficiencies (PCEs) of 6.0% and 9.8% in ssDSCs and PSCs, respectively. These results are superior or comparable to those of 5.5% and 10.2%, respectively, obtained for the analogous cells using the state-of-the-art HTM Spiro-OMeTAD.

    • The geochemistry of major and trace elements (including heavy metals and rare earth elements) of the fresh and weathered black shales, and the soils derived from black shales in the Ganziping mine area in western Hunan province (China) were studied using the following techniques: X-ray fluorescence (XRF), inductively coupled plasma mass spectrometer (ICP-MS) and X-ray diffraction (XRD). The results show that the black-shale soils are significantly enriched with Al2O3 and Fe2O3, and depleted of mobile elements CaO, Na2O and K2O. The soils are also highly enriched with heavy metals U, V, Ni, Ba, Cu, Zn and Pb, that may cause potential heavy-metal contamination of the soils. Composition of the soils is homogeneous compared to the weathered black shales, for which the concentrations of major elements except CaO and Na2O, and trace elements except heavy metals (U, V, Ni, Ba, Cu, Zn and Pb) as well as the mobile Sr, show lower variations than in the weathered black shales. Ratios of Zr/Hf, Ta/Nb, Y/Ho, Nd/Sm, and Ti/(Ti + Zr), of the soils are also less variable, with values constantly similar to that of the fresh and weathered black shales correspondingly. Thus, components of the soils are believed to be contributed from the parent black shales through weathering and pedogenesis. It is concluded that the soils were formed by at least two stages of geochemical processes: the early stage of chemical differentiation and the later stage of chemical homogenization. The chemical differentiation that was taken during black-shale weathering might have caused the depletion of CaO and Na2O, and the enrichment of Al2O3 and Fe2O3; while the chemical homogenization that was taken during pedogenesis led to the depletion of SiO2 and K2O, and to the further enrichment of Al2O3 and Fe2O3. The heavy-metal enrichment (contamination) of the soils was then genetically related to the enrichment of Al2O3 and Fe2O3 in the soils.

    • AOD slag samples from steel works of Outokumpu Stainless Company were used to study F-dissolution relating to treatments for volume stabilization. Results from the slag tests and sample characterizations indicate that the slag re-melting with or without reduction and granulation with either water or gas have rather small effects on F leaching, as well as formation of different C2S polymorphs. The chemical composition and cooling condition are the two important parameters to control F leaching from slag samples. These two parameters should be combined together in an optimum way by the steel industry to treat slags for F-immobilization.

    • This paper examines the geochemical features of 8 soil profiles developed on metalliferous black shales distributed in the central parts of the South China black shale horizon. The concentrations of 21 trace elements and 8 major elements were determined using ICP-MS and XRF, respectively, and weathering intensity (W) was calculated according to a new technique recently proposed in the literature. The data showed that the black shale soils inherited a heterogeneous geochemical character from their parent materials. A partial least square regression model and EFbedrock (enrichment factor normalized to underlying bedrock) indicated that W was not a major control in the redistribution of trace metals. Barium, Sn, Cu, V, and U tended to be leached in the upper soil horizons and trapped by Al and Fe oxides, whereas Sb, Cd, and Mo with negative EF values across the whole profiles may have been leached out during the first stage of pedogenesis (mainly weathering of black shale). Compared with the Chinese average soils, the soils were strongly enriched in the potentially toxic metals Mo, Cd, Sb, Sn, U, V, Cu, and Ba, among which the 5 first listed were enriched to the highest degrees. Elevated concentrations of these toxic metals can have a long-term negative effect on human health, in particular, the soils in mining areas dominated by strongly acidic conditions. As a whole, the black shale soils have much in common with acid sulfate soils. Therefore, black shale soils together with acid sulfate soils deserve more attention in the context of metal exposure and human health.
