  • The PREDICTS database : a global database of how local terrestrial biodiversity responds to human impacts

    • Biodiversity continues to decline in the face of increasing anthropogenic pressures such as habitat destruction, exploitation, pollution and introduction of alien species. Existing global databases of species' threat status or population time series are dominated by charismatic species. The collation of datasets with broad taxonomic and biogeographic extents, and that support computation of a range of biodiversity indicators, is necessary to enable better understanding of historical declines and to project - and avert - future declines. We describe and assess a new database of more than 1.6 million samples from 78 countries representing over 28,000 species, collated from existing spatial comparisons of local-scale biodiversity exposed to different intensities and types of anthropogenic pressures, from terrestrial sites around the world. The database contains measurements taken in 208 (of 814) ecoregions, 13 (of 14) biomes, 25 (of 35) biodiversity hotspots and 16 (of 17) megadiverse countries. The database contains more than 1% of the total number of all species described, and more than 1% of the described species within many taxonomic groups - including flowering plants, gymnosperms, birds, mammals, reptiles, amphibians, beetles, lepidopterans and hymenopterans. The dataset, which is still being added to, is therefore already considerably larger and more representative than those used by previous quantitative models of biodiversity trends and responses. The database is being assembled as part of the PREDICTS project (Projecting Responses of Ecological Diversity In Changing Terrestrial Systems - ). We make site-level summary data available alongside this article. The full database will be publicly available in 2015.

    • We present Herschel/HIFI observations of the fundamental rotational transitions of ortho- and para-H216O and H218O in absorption towards Sagittarius B2(M) and W31C. The ortho/para ratio in water in the foreground clouds on the line of sight towards these bright continuum sources is generally consistent with the statistical high-temperature ratio of 3, within the observational uncertainties. However, somewhat unexpectedly, we derive a low ortho/para ratio of 2.35 +/- 0.35, corresponding to a spin temperature of similar to 27 K, towards Sagittarius B2(M) at velocities of the expanding molecular ring. Water molecules in this region appear to have formed with, or relaxed to, an ortho/para ratio close to the value corresponding to the local temperature of the gas and dust.

    • Shell structure and magic numbers in atomic nuclei were generally explained by pioneering work(1) that introduced a strong spin-orbit interaction to the nuclear shell model potential. However, knowledge of nuclear forces and the mechanisms governing the structure of nuclei, in particular far from stability, is still incomplete. In nuclei with equal neutron and proton numbers (N = Z), enhanced correlations arise between neutrons and protons (two distinct types of fermions) that occupy orbitals with the same quantum numbers. Such correlations have been predicted to favour an unusual type of nuclear superfluidity, termed isoscalar neutron-proton pairing(2-6), in addition to normal isovector pairing. Despite many experimental efforts, these predictions have not been confirmed. Here we report the experimental observation of excited states in the N = Z = 46 nucleus Pd-92. Gamma rays emitted following the Ni-58(Ar-36,2n)Pd-92 fusion-evaporation reaction were identified using a combination of state-of-the-art high-resolution c-ray, charged-particle and neutron detector systems. Our results reveal evidence for a spin-aligned, isoscalar neutron-proton coupling scheme, different from the previous prediction(2-6). We suggest that this coupling scheme replaces normal superfluidity (characterized by seniority coupling(7,8)) in the ground and low-lying excited states of the heaviest N = Z nuclei. Such strong, isoscalar neutron-proton correlations would have a considerable impact on the nuclear level structure and possibly influence the dynamics of rapid proton capture in stellar nucleosynthesis.

  • Interstellar CH absorption in the diffuse interstellar medium along the sight-lines to G10.6-0.4 (W31C), W49N, and W51

    • We report the detection of the ground state N, J = 1, 3/2 -> 1, 1/2 doublet of the methylidyne radical CH at similar to 532 GHz and similar to 536 GHz with the Herschel/ HIFI instrument along the sight-line to the massive star-forming regions G10.6-0.4 (W31C), W49N, and W51. While the molecular cores associated with these massive star-forming regions show emission lines, clouds in the diffuse interstellar medium are detected in absorption against the strong submillimeter background. The combination of hyperfine structure with emission and absorption results in complex profiles, with overlap of the different hyperfine components. The opacities of most of the CH absorption features are linearly correlated with those of CCH, CN, and HCO+ in the same velocity intervals. In specific narrow velocity intervals, the opacities of CN and HCO+ deviate from the mean trends, giving rise to more opaque absorption features. We propose that CCH can be used as another tracer of the molecular gas in the absence of better tracers, with [CCH]/[H2] similar to 3.2 +/- 1.1 x 10-8. The observed [CN]/[CH], [CCH]/[CH] abundance ratios suggest that the bulk of the diffuse matter along the lines of sight has gas densities nH = n(H) + 2n(H2) ranging between 100 and 1000 cm-3).

    • Linear polarization measurements have been performed for gamma rays in Ru-91 produced with the Ni-58(Ar-36,2p1n gamma)Ru-91 reaction at a beam energy of 111 MeV. The EXOGAM Ge clover array has been used to measure the gamma-gamma coincidences, gamma-ray linear polarization, and gamma-ray angular distributions. The polarization sensitivity of the EXOGAM clover detectors acting as Compton polarimeters has been determined in the energy range 0.3-1.3 MeV. Several transitions have been observed for the first time. Measurements of linear polarization and angular distribution have led to the firm assignments of spin differences and parity of high-spin states in Ru-91. More specifically, calculations using a semiempirical shell model were performed to understand the structures of the first and second (21/2(+)) and (17/2(+)) levels. The results are in good agreement with the experimental data, supporting the interpretation of the nonyrast (21/2(+)) and (17/2(+)) states in terms of the J(max) and J(max) - 2 members of the seniority-three nu(g(9/2))(-3) multiplet.

  • The Arctic Summer Cloud Ocean Study (ASCOS) : overview and experimental design

    • The climate in the Arctic is changing faster than anywhere else on earth. Poorly understood feedback processes relating to Arctic clouds and aerosol-cloud interactions contribute to a poor understanding of the present changes in the Arctic climate system, and also to a large spread in projections of future climate in the Arctic. The problem is exacerbated by the paucity of research-quality observations in the central Arctic. Improved formulations in climate models require such observations, which can only come from measurements in situ in this difficult-to-reach region with logistically demanding environmental conditions. The Arctic Summer Cloud Ocean Study (ASCOS) was the most extensive central Arctic Ocean expedition with an atmospheric focus during the International Polar Year (IPY) 2007-2008. ASCOS focused on the study of the formation and life cycle of low-level Arctic clouds. ASCOS departed from Longyearbyen on Svalbard on 2 August and returned on 9 September 2008. In transit into and out of the pack ice, four short research stations were undertaken in the Fram Strait: two in open water and two in the marginal ice zone. After traversing the pack ice northward, an ice camp was set up on 12 August at 87 degrees 21' N, 01 degrees 29' W and remained in operation through 1 September, drifting with the ice. During this time, extensive measurements were taken of atmospheric gas and particle chemistry and physics, mesoscale and boundary-layer meteorology, marine biology and chemistry, and upper ocean physics. ASCOS provides a unique interdisciplinary data set for development and testing of new hypotheses on cloud processes, their interactions with the sea ice and ocean and associated physical, chemical, and biological processes and interactions. For example, the first-ever quantitative observation of bubbles in Arctic leads, combined with the unique discovery of marine organic material, polymer gels with an origin in the ocean, inside cloud droplets suggests the possibility of primary marine organically derived cloud condensation nuclei in Arctic stratocumulus clouds. Direct observations of surface fluxes of aerosols could, however, not explain observed variability in aerosol concentrations, and the balance between local and remote aerosols sources remains open. Lack of cloud condensation nuclei (CCN) was at times a controlling factor in low-level cloud formation, and hence for the impact of clouds on the surface energy budget. ASCOS provided detailed measurements of the surface energy balance from late summer melt into the initial autumn freeze-up, and documented the effects of clouds and storms on the surface energy balance during this transition. In addition to such process-level studies, the unique, independent ASCOS data set can and is being used for validation of satellite retrievals, operational models, and reanalysis data sets.

  • CSF biomarker variability in the Alzheimer's Association quality control program

    • Background The cerebrospinal fluid (CSF) biomarkers amyloid beta 1–42, total tau, and phosphorylated tau are used increasingly for Alzheimer's disease (AD) research and patient management. However, there are large variations in biomarker measurements among and within laboratories. Methods Data from the first nine rounds of the Alzheimer's Association quality control program was used to define the extent and sources of analytical variability. In each round, three CSF samples prepared at the Clinical Neurochemistry Laboratory (Mölndal, Sweden) were analyzed by single-analyte enzyme-linked immunosorbent assay (ELISA), a multiplexing xMAP assay, or an immunoassay with electrochemoluminescence detection. Results A total of 84 laboratories participated. Coefficients of variation (CVs) between laboratories were around 20% to 30%; within-run CVs, less than 5% to 10%; and longitudinal within-laboratory CVs, 5% to 19%. Interestingly, longitudinal within-laboratory CV differed between biomarkers at individual laboratories, suggesting that a component of it was assay dependent. Variability between kit lots and between laboratories both had a major influence on amyloid beta 1–42 measurements, but for total tau and phosphorylated tau, between-kit lot effects were much less than between-laboratory effects. Despite the measurement variability, the between-laboratory consistency in classification of samples (using prehoc-derived cutoffs for AD) was high (>90% in 15 of 18 samples for ELISA and in 12 of 18 samples for xMAP). Conclusions The overall variability remains too high to allow assignment of universal biomarker cutoff values for a specific intended use. Each laboratory must ensure longitudinal stability in its measurements and use internally qualified cutoff levels. Further standardization of laboratory procedures and improvement of kit performance will likely increase the usefulness of CSF AD biomarkers for researchers and clinicians.

    • Chlamydia trachomatis is responsible for both trachoma and sexually transmitted infections, causing substantial morbidity and economic cost globally. Despite this, our knowledge of its population and evolutionary genetics is limited. Here we present a detailed phylogeny based on whole-genome sequencing of representative strains of C. trachomatis from both trachoma and lymphogranuloma venereum (LGV) biovars from temporally and geographically diverse sources. Our analysis shows that predicting phylogenetic structure using ompA, which is traditionally used to classify Chlamydia, is misleading because extensive recombination in this region masks any true relationships present. We show that in many instances, ompA is a chimera that can be exchanged in part or as a whole both within and between biovars. We also provide evidence for exchange of, and recombination within, the cryptic plasmid, which is another key diagnostic target. We used our phylogenetic framework to show how genetic exchange has manifested itself in ocular, urogenital and LGV C. trachomatis strains, including the epidemic LGV serotype L2b.

  • Carnegie Supernova Project : Observations of Type IIn supernovae

    • Aims. The observational diversity displayed by various Type IIn supernovae (SNe IIn) is explored and quantified. In doing so, a more coherent picture ascribing the variety of observed SNe IIn types to particular progenitor scenarios is sought. Methods. Carnegie Supernova Project (CSP) optical and near-infrared light curves and visual-wavelength spectroscopy of the Type IIn SNe 2005kj, 2006aa, 2006bo, 2006qq, and 2008fq are presented. Combined with previously published observations of the Type IIn SNe 2005ip and 2006jd, the full CSP sample is used to derive physical parameters that describe the nature of the interaction between the expanding SN ejecta and the circumstellar material (CSM). Results. For each SN of our sample, we find counterparts, identifying objects similar to SNe 1994W (SN 2006bo), 1998S (SN 2008fq), and 1988Z (SN 2006qq). We present the unprecedented initial u-band plateau of SN 2006aa, and its peculiar late-time luminosity and temperature evolution. For each SN, mass-loss rates of 10(-4)-10(-2) M-circle dot yr(-1) are derived, assuming the CSM was formed by steady winds. Typically wind velocities of a few hundred km s(-1) are also computed. Conclusions. The CSP SN IIn sample seems to be divided into subcategories rather than to have exhibited a continuum of observational properties. The wind and mass-loss parameters would favor a luminous blue variable progenitor scenario. However, the assumptions made to derive those parameters strongly influence the results, and therefore, other progenitor channels behind SNe IIn cannot be excluded at this time.

    • We study the distribution of interfacial separations at the contact region between two elastic solids with randomly rough surfaces. An analytical expression is derived for the distribution of interfacial separations using Persson's theory of contact mechanics, and is compared to numerical solutions obtained using (a) a half-space method based on the Boussinesq equation, (b) a Green's function molecular dynamics technique and (c) smart-block classical molecular dynamics. Overall, we find good agreement between all the different approaches.

    • We show that intranigral lipopolysaccharide (LPS) injection, which provokes specific degeneration of DA neurons, induced caspase-3 activation in the rat ventral mesencephalon, which was mostly associated with glial cells. In contrast, nigral DA neurons exhibited AIF nuclear translocation in response to LPS. A significant decrease of the Bcl-2/Bax ratio in nigral tissue after LPS injection was observed. We next developed an in vitro co-culture system with the microglial BV2 and the DA neuronal MN9D murine cell lines. The silencing of caspase-3 or AIF by small interfering RNAs exclusively in the DA MN9D cells demonstrated the key role of AIF in the LPS-induced death of DA cells. In vivo chemical inhibition of caspases and poly(ADP-ribose)polymerase-1, an upstream regulator of AIF release and calpain, proved the central role of the AIF-dependent pathway in LPS-induced nigral DA cell death. We also observed nuclear translocation of AIF in the ventral mesencephalon of Parkinson's disease subjects.

  • Analysis of x-ray emission and electron dynamics in a capillary-guided laser wakefield accelerator

    • The dynamics of electron acceleration driven by laser wakefield inside a 30.5 mm long dielectric capillary tube is analyzed using radiation emitted in the x-ray range. 3D particle-in-cell simulations, performed with parameters close to the experimental ones, show that in long plasmas, the accelerated electrons catch up and finally overrun the driving laser owing to a higher velocity of the electrons in the plasma. The electrons are then transversely scattered by the laser pulse, and penetrate the capillary wall where they generate bremsstrahlung radiation, modeled using geant4 simulations. The signature of bremsstrahlung radiation is detected using an x-ray camera, together with the betatron radiation emitted during electron acceleration in the plasma bubble. The reflection of betatron radiation from the inner capillary surface also accounts for a fraction of the observed signal on the x-ray camera. The simulation results are in agreement with the experimental ones and provide a detailed description of the electron and radiation properties, useful for the design of laser wakefield accelerators or radiation sources using long plasma media.

    • Malignant astrocytic brain tumors are among the most lethal cancers. Quiescent and therapy-resistant neural stem cell (NSC)-like cells in astrocytomas are likely to contribute to poor outcome. Malignant oligodendroglial brain tumors, in contrast, are therapy sensitive. Using magnetic resonance imaging (MRI) and detailed developmental analyses, we demonstrated that murine oligodendroglioma cells show characteristics of oligodendrocyte progenitor cells (OPCs) and are therapy sensitive, and that OPC rather than NSC markers enriched for tumor formation. MRI of human oligodendroglioma also suggested a white matter (WM) origin, with markers for OPCs rather than NSCs similarly enriching for tumor formation. Our results suggest that oligodendroglioma cells show hallmarks of OPCs, and that a progenitor rather than a NSC origin underlies improved prognosis in patients with this tumor.

    • Aims: We provide additional observational evidence that some Type Ia supernovae (SNe Ia) show signatures of circumstellar interaction (CSI) with hydrogen-rich material. Methods: Early phase optical and near-infrared (NIR) light curves and spectroscopy of SN 2008J obtained by the Carnegie Supernova Project are studied and compared to those of SNe 2002ic and 2005gj. Our NIR spectrum is the first obtained for a 2002ic-like object extending up to 2.2 μm. A published high-resolution spectrum is used to provide insight on the circumstellar material (CSM). Results: SN 2008J is found to be affected by AV ~ 1.9 mag of extinction and to closely resemble SN 2002ic. Spectral and color comparison to SNe 2002ic and 2005gj suggests RV < 3.1. Spectral decomposition reveals the underlying SN emission matches a 1991T-like event and, since SN 2008J is as luminous as SN 2005gj (Vmax = -20.3 mag), we conclude that their CSI emissions are similarly robust. The high-resolution spectrum reveals narrow emission lines produced from un-shocked gas characterized by a wind velocity of ~50 km s-1. We conclude that SN 2008J best matches an explosion of a SN Ia that interacts with its CSM.     • The Herschel-guaranteed time key programme PRobing InterStellar Molecules with Absorption line Studies (PRISMAS)(1) is providing a survey of the interstellar hydrides containing the elements C, O, N, F and Cl. As the building blocks of interstellar molecules, hydrides provide key information on their formation pathways. They can also be used as tracers of important physical and chemical properties of the interstellar gas that are difficult to measure otherwise. This paper presents an analysis of two sight-lines investigated by the PRISMAS project, towards the star-forming regions W49N and W51. By combining the information extracted from the detected spectral lines, we present an analysis of the physical properties of the diffuse interstellar gas, including the electron abundance, the fraction of gas in molecular form, and constraints on the cosmic ray ionization rate and the gas density.

    • The Carnegie Supernova Project (CSP) was a five-year observational survey conducted at Las Campanas Observatory that obtained, among other things, high-quality light curves of similar to 100 low-redshift Type Ia supernovae (SNe Ia). Presented here is the second data release of nearby SN Ia photometry consisting of 50 objects, with a subset of 45 having near-infrared follow-up observations. Thirty-three objects have optical pre-maximum coverage with a subset of 15 beginning at least five days before maximum light. In the near-infrared, 27 objects have coverage beginning before the epoch of B-band maximum, with a subset of 13 beginning at least five days before maximum. In addition, we present results of a photometric calibration program to measure the CSP optical (uBgVri) bandpasses with an accuracy of similar to 1%. Finally, we report the discovery of a second SN Ia, SN 2006ot, similar in its characteristics to the peculiar SN 2006bt.

    • Chlamydia trachomatis is a major cause of bacterial sexually transmitted infections worldwide. In 2006, a new variant of C. trachomatis (nvCT), carrying a 377 bp deletion within the plasmid, was reported in Sweden. This deletion included the targets used by the commercial diagnostic systems from Roche and Abbott. The nvCT is clonal (serovar/genovar E) and it spread rapidly in Sweden, undiagnosed by these systems. The degree of spread may also indicate an increased biological fitness of nvCT. The aims of this study were to describe the genome of nvCT, to compare the nvCT genome to all available C. trachomatis genome sequences and to investigate the biological properties of nvCT. An early nvCT isolate (Sweden2) was analysed by genome sequencing, growth kinetics, microscopy, cell tropism assay and antimicrobial susceptibility testing. It was compared with relevant C. trachomatis isolates, including a similar serovar E C. trachomatis wild-type strain that circulated in Sweden prior to the initially undetected expansion of nvCT. The nvCT genome does not contain any major genetic polymorphisms - the genes for central metabolism, development cycle and virulence are conserved - or phenotypic characteristics that indicate any altered biological fitness. This is supported by the observations that the nvCT and wild-type C. trachomatis infections are very similar in terms of epidemiological distribution, and that differences in clinical signs are only described, in one study, in women. In conclusion, the nvCT does not appear to have any altered biological fitness. Therefore, the rapid transmission of nvCT in Sweden was due to the strong diagnostic selective advantage and its introduction into a high-frequency transmitting population.
