  • Identification and analysis of functional elements in 1% of the human genome by the ENCODE pilot project

    • We report the generation and analysis of functional data from multiple, diverse experiments performed on a targeted 1% of the human genome as part of the pilot phase of the ENCODE Project. These data have been further integrated and augmented by a number of evolutionary and computational analyses. Together, our results advance the collective knowledge about human genome function in several major areas. First, our studies provide convincing evidence that the genome is pervasively transcribed, such that the majority of its bases can be found in primary transcripts, including non-protein-coding transcripts, and those that extensively overlap one another. Second, systematic examination of transcriptional regulation has yielded new understanding about transcription start sites, including their relationship to specific regulatory sequences and features of chromatin accessibility and histone modification. Third, a more sophisticated view of chromatin structure has emerged, including its inter-relationship with DNA replication and transcriptional regulation. Finally, integration of these new sources of information, in particular with respect to mammalian evolution based on inter- and intra-species sequence comparisons, has yielded new mechanistic and evolutionary insights concerning the functional landscape of the human genome. Together, these studies are defining a path for pursuit of a more comprehensive characterization of human genome function.

The experiment, housed on board the Russian Resurs-DKl satellite, was launched on June, 15th 2006 in a 350 x 600 km orbit with an inclination of 70 degrees. In this work we describe the scientific objectives and the performance of PAMELA in its first two years of operation. Data on protons of trapped, secondary and galactic nature - as well as measurements of the December 13th 2006 Solar Particle Event - are also provided.

    • The PAMELA experiment is being carried out on board the Russian satellite Resurs DK1 placed in the near-earth near-polar orbit on June 15, 2006. The apparatus comprising a silicon-strip magnetic spectrometer and an electromagnetic calorimeter allows measurement of electron and positron fluxes in cosmic rays in a wide energy interval from ∼100 MeV to hundreds of GeV. The high-energy electron and positron separation technique is discussed and the data on positron-to-electron ratio in primary cosmic rays up to E ≃ 10 GeV from the 2006 - 2007 measurements are reported in this work.

    • Secondary electron and positron fluxes in the energy range from 3 MeV to 7 GeV were measured with the ARINA and PAMELA spectrometers onboard the Resurs-DK satellite launched on June 15, 2006 into an elliptical orbit with an inclination of 70.4° and an altitude of 350-600 km. It is shown that positrons dominate over electrons by a factor of up to 4-5 in the geomagnetic equator region (L < 1.2 and B > 0.25).

    • The PAMELA (a Payload for Antimatter-Matter Exploration and Light-nuclei Astrophysics) experiment, is a satellite-borne particle spectrometer. It was launched on 15th June 2006 from the Baikonur cosmodrome in Kazakhstan, is installed into the Russian Resurs-DK1 satellite. PAMELA is composed of a time-of-flight system, a magnetic spectrometer, a silicon-tungsten electromagnetic calorimeter, an anticoincidence system, a shower tail catcher scintillator and a neutron detector. Among the PAMELA major objectives are the study of charged particles in the cosmic radiation, the investigation of the nature of dark matter, by mean of the measure of the cosmic-ray antiproton and positron spectra over the largest energy range ever achieved. PAMELA has been in a nearly continuous data taking mode since llth July 2006. The status of the apparatus and performances will be presented.

    • The Payload for Antimatter-Matter Exploration and Light Nuclei Astrophysics (PAMELA), primarily designed to directly measure antiparticles (antiprotons and positrons) in the cosmic radiation, was launched successfully on June 15th, 2006, and, since then, it is in continuous data taking. The calorimeter of the PAMELA apparatus has been designed to identify antiprotons from an electron background and positrons from a background of protons with high efficiency and rejection power. It is a sampling silicon-tungsten imaging calorimeter, which comprises 44 single-sided silicon sensor planes (380 μm thick) interleaved with 22 plates of tungsten absorber (0.74 X0 each). It is the first silicon-tungsten calorimeter to be launched in space. In this work we present the in-orbit performance of the calorimeter, including the measured identification capabilities. The calorimeter provides a proton rejection factor of ∼105 while keeping a high efficiency in selecting electrons and positrons, thus fulfilling the identification power needed to reach the primary scientific objectives of PAMELA. We show also that, after almost two years of operation in space, the calorimeter is still performing nominally.

The detector is composed of a series of scintillator counters arranged at the extremities of a permanent magnet spectrometer to provide charge, time-of-flight, and rigidity information. Lepton/hadron identification is performed by a silicon-tungsten calorimeter and a neutron detector placed at the bottom of the device. An anticounter system is used offline to reject false triggers coming from the satellite. In self-trigger mode the calorimeter, the neutron detector, and a shower tail catcher are capable of an independent measure of the lepton component up to 2 TeV. In this work we describe the experiment, its scientific objectives, and the performance in the first months after launch.

    • PAMELA is a satellite-borne experiment designed to make long duration measurements of the cosmic radiation in Low Earth Orbit. It is devoted to the detection of the cosmic-ray spectra in the 100 MeV-300 GeV range with primary scientific goal the measurement of antiproton and positron spectra over the largest energy range ever achieved. Other tasks include the search for antinuclei with unprecedented sensitivity and the measurement of the light nuclear component of cosmic rays. In addition, PAMELA can investigate phenomena connected with solar and Earth physics. The apparatus consists of: a Time of Flight system, a magnetic spectrometer, an electromagnetic imaging calorimeter, a shower tail catcher scintillator, a neutron detector and an anticoincidence system. In this work we present some measurements of galactic, secondary and trapped particles performed in the first months of operation.

    • The National Institute of Standards and Technology (NIST) Standard Reference Material (SRM) for seaweed was developed through an interlaboratory comparison with 24 participants from 16 countries. After evaluating different techniques to calculate certified values for the radionuclides, the median method was found to be the most representative technique. The certified values were provided for 13 radionuclides and information values were given for 15 more radionuclides. Results for the natural decay series showed disequilibrium in both the uranium and thorium series. (c) 2006 Elsevier Ltd. All rights reserved.

  • A giant outburst two years before the core-collapse of a massive star

    • The death of massive stars produces a variety of supernovae, which are linked to the structure of the exploding stars(1,2). The detection of several precursor stars of type II supernovae has been reported ( see, for example, ref. 3), but we do not yet have direct information on the progenitors of the hydrogen-deficient type Ib and Ic supernovae. Here we report that the peculiar type Ib supernova SN 2006jc is spatially coincident with a bright optical transient(4) that occurred in 2004. Spectroscopic and photometric monitoring of the supernova leads us to suggest that the progenitor was a carbon-oxygen Wolf - Rayet star embedded within a helium-rich circumstellar medium. There are different possible explanations for this pre-explosion transient. It appears similar to the giant outbursts of luminous blue variable stars (LBVs) of 60 - 100 solar masses(5), but the progenitor of SN 2006jc was helium- and hydrogen-deficient ( unlike LBVs). An LBV-like outburst of a Wolf - Rayet star could be invoked, but this would be the first observational evidence of such a phenomenon. Alternatively, a massive binary system composed of an LBV that erupted in 2004, and a Wolf - Rayet star exploding as SN 2006jc, could explain the observations.

    • PAMELA is a satellite-borne experiment designed for precision studies of the charged cosmic radiation. The primary scientific goal is the study of the antimatter component of the cosmic radiation (antiprotons, 80 MeV - 190 GeV; and positrons, 50 MeV - 270 GeV) in order to search for evidence of dark matter particle annihilations. PAMELA will also search for primordial antinuclei (in particular, anti-helium), and test cosmic-ray propagation models through precise measurements of the antiparticle energy spectrum and studies of light nuclei and their isotopes. Concomitant goals include a study of solar physics and solar modulation during the 24th solar minimum by investigating low energy particles in the cosmic radiation; and a reconstruction of the cosmic ray electron energy spectrum up to several TeV thereby allowing a possible contribution from local sources to be studied. PAMELA is housed on-board the Russian Resurs-DK1 satellite, which was launched on June 15th 2006 in an elliptical (350-600 km altitude) orbit with an inclination of 70 degrees. PAMELA consists of a permanent magnet spectrometer, to provide rigidity and charge sign information; a Time-of-Flight and trigger system, for velocity and charge determination; a silicon-tungsten calorimeter, for lepton/hadron discrimination; and a neutron detector. An anticoincidence system is used offline to reject false triggers. In this article the PAMELA experiment and its status are reviewed. A preliminary discussion of data recorded in-orbit is also presented.

    • A certified reference material (CRM) for radionuclides in fish sample IAEA-414 (mixed fish from the Irish Sea and North Seas) is described and the results of the certification process are presented. Nine radionuclides (K-40, Cs-137, Th-232, U-234, U-235, U-238, Pu-238, Pu239+240 and Am-241) were certified for this material. Information on massic activities with 95% confidence intervals is given for six other radionuclides (Sr-90, Pb-210(Po-210), Ra-226, Pu-239, Pu-240 Pu-241). Less frequently reported radionuclides (Tc-99, I-129, Th-228, Th-230 and Np-217) and information on some activity and mass ratios are also included. The CRM can be used for quality assurance/quality control of the analysis of radionuclides in fish sample, for the development and validation of analytical methods and for training purposes. The material is available from IAEA, Vienna, in 100 g units.

  • The Carbon-rich Type Ic SN 2007gr : The Photospheric Phase

    • The first 2 months of spectroscopic and photometric monitoring of the nearby Type Ic SN 2007gr are presented. The very early discovery (less than 5 days after the explosion) and the relatively short distance of the host galaxy motivated an extensive observational campaign. SN 2007gr shows an average peak luminosity but unusually narrow spectral lines and an almost flat photospheric velocity profile. The detection of prominent carbon features in the spectra is shown and suggests a wide range in carbon abundance in stripped-envelope supernovae. SN 2007gr may be an important piece in the puzzle of the observed diversity of CC SNe.

    • Antiparticles account for a small fraction of cosmic rays and are known to be produced in interactions between cosmic-ray nuclei and atoms in the interstellar medium(1), which is referred to as a 'secondary source'. Positrons might also originate in objects such as pulsars(2) and microquasars(3) or through dark matter annihilation(4), which would be 'primary sources'. Previous statistically limited measurements(5-7) of the ratio of positron and electron fluxes have been interpreted as evidence for a primary source for the positrons, as has an increase in the total electron+positron flux at energies between 300 and 600 GeV (ref. 8). Here we report a measurement of the positron fraction in the energy range 1.5-100 GeV. We find that the positron fraction increases sharply overmuch of that range, in a way that appears to be completely inconsistent with secondary sources. We therefore conclude that a primary source, be it an astrophysical object or dark matter annihilation, is necessary.

  • Treatment of warfarin-associated intracerebral hemorrhage: Literature review and expert opinion

    • Wider use of oral anticoagulants has led to an increasing frequency of warfarin-related intracerebral hemorrhage (ICH). The high early mortality of approximately 50% has remained stable in recent decades. In contrast to spontaneous ICH, the duration of bleeding is, 12 to 24 hours in many patients, offering a longer opportunity for Intervention. Treatment varies widely, and optimal therapy has yet to be defined. An OVID search was conducted from January 1996 to January 2006, combining the terms warfarin or anticoagulation with intracranial hemorrhage or intracerebral hemorrhage. Seven experts on clinical stroke, neurologic intensive care, and hematology were provided with the available information and were asked to independently address 3 clinical scenarios about acute reversal and resumption of anticoagulation in the setting of warfarin-associated ICH. No randomized trials assessing clinical outcomes were found on management of warfarin-associated ICH. All experts agreed that anticoagulation should be urgently reversed, but how to achieve it varied from use of prothrombin complex concentrates only (3 experts) to recombinant factor Vila only (2 experts) to recombinant factor Vila along with fresh frozen plasma (1 expert) and prothrombin complex concentrates or fresh frozen plasma (1 expert). All experts favored resumption of warfarin therapy within 3 to 10 days of ICH in stable patients in whom subsequent anticoagulation is mandatory. No general agreement occurred regarding subsequent anticoagulation of patients with atrial fibrillation who survived warfarin-associated ICH. For warfarin-associated ICH, discontinuing warfarin therapy with administration of vitamin K does not reverse the hemostatic defect for many hours and is inadequate. Reasonable management based on expert opinion includes a wide range of additional measures to reverse anticoagulation in the absence of solid evidence.

The experiment, housed on board the Russian Resurs- DK1 satellite, was launched on June, 15th 2006 in a 350x600 km orbit with an inclination of 70 degrees. In this work we present the measurement of galactic and reentrant albedo proton spectra in the energy range between 100 MeV and 300 GeV. The galactic protons refer to the period 2006-2008, showing evidence of Solar modulation effects even during the solar minimum.

    • As part of a needs analysis preceding the development of an e-learning platform on infection prevention, European intensive care unit (ICU) nurses were subjected to a knowledge test on evidence-based guidelines for preventing ventilator-associated pneumonia (VAP). A validated multiple-choice questionnaire was distributed to 22 European countries between October 2006 and March 2007. Demographics included nationality, gender, ICU experience, number of ICU beds and acquisition of a specialised degree in intensive care. We collected 3329 questionnaires (response rate 69.1%). The average score was 45.1%. Fifty-five percent of respondents knew that the oral route is recommended for intubation; 35% knew that ventilator circuits should be changed for each new patient; 38% knew that heat and moisture exchangers were the recommended humidifier type, but only 21% knew that these should be changed once weekly; closed suctioning systems were recommended by 46%, and 18% knew that these must be changed for each new patient only; 51% and 57%, respectively, recognised that subglottic drainage and kinetic beds reduce VAP incidence. Most (85%) knew that semi-recumbent positioning prevents VAP. Professional seniority and number of ICU beds were shown to be independently associated with better test scores. Further research may determine whether low scores are related to a lack of knowledge, deficiencies in training, differences in what is regarded as good practice, and/or a lack of consistent policy.

    • The PAMELA experiment is a satellitebased apparatus launched in June 2006. Its core instrument is a magnetic spectrometer, whose high spatial resolution (∼ 3 micron) provides the discriminative power to separate particles and antiparticles. It can measure the momentum and the energy-loss rate of an incident particles, thus allowing to identify higher charges (up to Z ≃ 5). The main goal for PAMELA is a precise measurement of the light antimatter component in cosmic rays (antiprotons, positrons), with unprecedented statistics and over a largely unexplored energy range. The instrument characteristics and the large statistics allow to precisely measure absolute fluxes for various cosmic-ray species up to high energy. Here the He flux analysis above some GeV is presented.

    • We present optical and infrared observations of the unusual Type Ia supernova (SN) 2004eo. The light curves and spectra closely resemble those of the prototypical SN 1992A, and the luminosity at maximum (M-B = -19.08) is close to the average for a Type Ia supernova (SN Ia). However, the ejected Ni-56 mass derived by modelling the bolometric light curve (about 0.45M(circle dot)) lies near the lower limit of the Ni-56 mass distribution observed in normal SNe Ia. Accordingly, SN 2004eo shows a relatively rapid post-maximum decline in the light curve [Delta m(15)(B)(true) = 1.46], small expansion velocities in the ejecta and a depth ratio Si II lambda 5972/ Si II lambda 6355 similar to that of SN 1992A. The physical properties of SN 2004eo cause it to fall very close to the boundary between the faint, low-velocity gradient and high-velocity gradient subgroups proposed by Benetti et al. Similar behaviour is seen in a few other SNe Ia. Thus, there may in fact exist a few SNe Ia with intermediate physical properties.

    • On the 15th of June 2006, the PAMELA satellite-borne experiment was launched from the Bajkonur cosmodrome and since July 2006 it has been collected data. The core of the apparatus is a silicon-microstrip magnetic spectrometer combined with a time-of-flight system, a silicon-tungsten electromagnetic calorimeter, an anticoincidence system, a shower tail counter scintillator and a neutron detector. The overall devices allow precision studies of the charged cosmic radiation to be conducted over a wide energy range (100 MeV - 100's GeV) with high statistics. The primary scientific goal is the measurement of the antiproton and positron energy spectra in order to search for exotic sources, such as dark matter particle annihilation. PAMELA is also searching for primordial antinuclei ((He) over bar). Concomitant, but not secondary, goals are the measurements of light nuclei and their isotopes for studying the energy dependence of cosmic ray lifetimes in the Galaxy, the monitoring of the solar activity and the study of the radiation belts.

    • A reference material designed for the determination of anthropogenic and natural radionuclides in sediment, IAEA-384 (Fangataufa Lagoon sediment), is described and the results of certification are presented. The material has been certified for 8 radionuclides (40K, 60Co, 155Eu, 230Th, 238U, 238Pu, 239+240Pu and 241Am). Information values are given for 12 radionuclides (90Sr, 137Cs, 210Pb (210Po), 226Ra, 228Ra, 232Th, 234U, 235U, 239Pu, 240Pu and 241Pu). Less reported radionuclides include 228Th, 236U, 239Np and 242Pu. The reference material may be used for quality management of radioanalytical laboratories engaged in the analysis of radionuclides in the environment, as well as for the development and validation of analytical methods and for training purposes. The material is available from IAEA in 100 g units.

    • Aims.We present a study of the optical and near-infrared (NIR) properties of the Type Ia Supernova (SN Ia) 2003du.Methods: An extensive set of optical and NIR photometry and low-resolution long-slit spectra was obtained using a number of facilities. The observations started 13 days before B-band maximum light and continued for 480 days with exceptionally good time sampling. The optical photometry was calibrated through the S-correction technique.Results: The {UBVRIJHK} light curves and the color indices of SN 2003du closely resemble those of normal SNe Ia. SN 2003du reached a B-band maximum of 13.49 ± 0.02 mag on JD2 452 766.38 ± 0.5. We derive a B-band stretch parameter of 0.988 ±0.003, which corresponds to Δ m15=1.02 ±0.05, indicative of a SN Ia of standard luminosity. The reddening in the host galaxy was estimated by three methods, and was consistently found to be negligible. Using an updated calibration of the V and {JHK} absolute magnitudes of SNe Ia, we find a distance modulus μ=32.79±0.15 mag to the host galaxy, UGC 9391. We measure a peak {uvoir} bolometric luminosity of 1.35(±0.20)×1043 erg s-1 and Arnett's rule implies that M56Ni≃0.68 ±0.14 Mȯ of 56Ni was synthesized during the explosion. Modeling of the {uvoir} bolometric light curve also indicates M56Ni in the range 0.6-0.8 Mȯ. The spectral evolution of SN 2003du at both optical and NIR wavelengths also closely resembles normal SNe Ia. In particular, the Si II ratio at maximum R(Si II) = 0.22 ±0.02 and the time evolution of the blueshift velocities of the absorption line minima are typical. The pre-maximum spectra of SN 2003du showed conspicuous high-velocity features in the Ca II H&K doublet and infrared triplet, and possibly in Si II λ6355, lines. We compare the time evolution of the profiles of these lines with other well-observed SNe Ia and we suggest that the peculiar pre-maximum evolution of Si II λ6355 line in many SNe Ia is due to the presence of two blended absorption components.

    • Common variants at only two loci, FTO and MC4R, have been reproducibly associated with body mass index (BMI) in humans. To identify additional loci, we conducted meta-analysis of 15 genome-wide association studies for BMI (n > 32,000) and followed up top signals in 14 additional cohorts (n > 59,000). We strongly confirm FTO and MC4R and identify six additional loci (P < 5 x 10(-8)): TMEM18, KCTD15, GNPDA2, SH2B1, MTCH2 and NEGR1 (where a 45-kb deletion polymorphism is a candidate causal variant). Several of the likely causal genes are highly expressed or known to act in the central nervous system (CNS), emphasizing, as in rare monogenic forms of obesity, the role of the CNS in predisposition to obesity.
