  • Robust estimation of bacterial cell count from optical density

    • Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli. Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals <1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data.

  • Genomic basis for RNA alterations in cancer

    • Transcript alterations often result from somatic changes in cancer genomes1. Various forms of RNA alterations have been described in cancer, including overexpression2, altered splicing3 and gene fusions4; however, it is difficult to attribute these to underlying genomic changes owing to heterogeneity among patients and tumour types, and the relatively small cohorts of patients for whom samples have been analysed by both transcriptome and whole-genome sequencing. Here we present, to our knowledge, the most comprehensive catalogue of cancer-associated gene alterations to date, obtained by characterizing tumour transcriptomes from 1,188 donors of the Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium of the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA)5. Using matched whole-genome sequencing data, we associated several categories of RNA alterations with germline and somatic DNA alterations, and identified probable genetic mechanisms. Somatic copy-number alterations were the major drivers of variations in total gene and allele-specific expression. We identified 649 associations of somatic single-nucleotide variants with gene expression in cis, of which 68.4% involved associations with flanking non-coding regions of the gene. We found 1,900 splicing alterations associated with somatic mutations, including the formation of exons within introns in proximity to Alu elements. In addition, 82% of gene fusions were associated with structural variants, including 75 of a new class, termed 'bridged' fusions, in which a third genomic location bridges two genes. We observed transcriptomic alteration signatures that differ between cancer types and have associations with variations in DNA mutational signatures. This compendium of RNA alterations in the genomic context provides a rich resource for identifying genes and mechanisms that are functionally implicated in cancer.

  • Development of wideband orthomode transducers for FAST cryogenic receiver system

    • This paper describes the design, construction, and performance of the wideband orthomode transducers (OMTs) for the L- (1.2-1.8 GHz), the S- (2-3 GHz) and the P- (0.56-1.12 GHz) band receiver systems of the Five-hundred-meter Aperture Spherical radio Telescope (FAST). These OMTs operate at the cryogenic temperature of 70K to reduce their thermal noise contribution to the receiver chains. The development on the FAST L- and S-band quad-ridged waveguide (QRWG) OMTs is carried out based on the theoretical mode analysis. In view of the miniaturization of FAST cryogenic receiver system at P-band, a novel wideband compact bowtie dipole OMT is designed with an octave bandwidth as well as a length of only quarter wavelength. The proposed L-, S- and P-band OMTs are designed and optimized by using Ansys High Frequency Structure Simulator (HFSS), and then manufactured, tested at room temperature. Measurement of FAST cryogenic receiver system noise is also performed with the L-, S- and P-band OMTs installed. The measured results fully comply with the design specifications.

    • Ochratoxin A (OTA) and Aflatoxin B1 (AFB1) are two highly toxic and naturally coexistence mycotoxins, which have posed a serious threat to food safety. The coexistence of these two mycotoxins can produce significant synergistic effects, so it is necessary to establish an effective analytical method. In this work, a dual biophotoelectrode based all-solid-state multiplexed self-powered aptasensor was realized for high-throughput analysis of OTA and AFB1. There was a large Fermi level difference between photoanode and photocathode, which ensured the light assisted self-driving of the system. Due to the regional immobilization of aptamers, it could save the dosage of recognition elements, reduce the preparation cost and simplify the operation procedure. Meanwhile, construction strategy of spatial separation could effectively eliminate the overlapping signals and cross interference between targets, achieving the results more accurate and the calculation more convenient. The constructed aptasensor realized OTA and AFB1 detection in corn samples with practicality, good stability, antiinterference ability and repeatability. Therefore, this work not only achieved the high-throughput analysis of mycotoxins, but also provided a new perspective for the construction of all-solid-state multiplexed self-powered sensor.

  • Suppressed recombination loss in organic photovoltaics adopting a planar-mixed heterojunction architecture

    • At present, high-performance organic photovoltaics mostly adopt a bulk-heterojunction architecture, in which exciton dissociation is facilitated by charge-transfer states formed at numerous donor-acceptor (D-A) heterojunctions. However, the spin character of charge-transfer states originated from recombination of photocarriers allows relaxation to the lowest-energy triplet exciton (T-1) at these heterojunctions, causing photocurrent loss. Here we find that this loss pathway can be alleviated in sequentially processed planar-mixed heterojunction (PMHJ) devices, employing donor and acceptor with intrinsically weaker exciton binding strengths. The reduced D-A intermixing in PMHJ alleviates non-geminate recombination at D-A contacts, limiting the chance of relaxation, thus suppressing T-1 formation without sacrificing exciton dissociation efficiency. This resulted in devices with high power conversion efficiencies of >19%. We elucidate the working mechanisms for PMHJs and discuss the implications for material design, device engineering and photophysics, thus providing a comprehensive grounding for future organic photovoltaics to reach their full promise. Organic solar cells with a bulk-heterojunction architecture suffer from photocurrent loss driven by triplet states. Now, Jiang et al. show that sequentially deposited donor-acceptor planar-mixed heterojunctions suppress triplet formation, enabling efficiencies over 19%.

  • Plasma Metabolome and Circulating Vitamins Stratified Onset Age of an Initial Islet Autoantibody and Progression to Type 1 Diabetes : the TEDDY Study

    • Children's plasma metabolome, especially lipidome reflects gene regulation and dietary exposures, heralding the development of islet autoantibodies (IA) and type 1 diabetes (T1D). The TEDDY study enrolled 8676 newborns by screening HLA-DR-DQ genotypes at six clinical centers in four countries; profiled metabolome and measured concentrations of ascorbic acid, 25-hydroxyvitamin D (25(OH)D), erythrocyte membrane fatty acids following birth until IA seroconversion under nested case-control design. We grouped children having an initial autoantibody only against insulin (IAA-first) or glutamic acid decarboxylase (GADA-first) by unsupervised clustering of temporal lipidome, identifying a subgroup of children having early onset of each initial autoantibody, i.e., IAA-first by 12 months and GADA-first by 21 months, consistent with population-wide early seroconversion age. Differential analysis showed that infants having reduced plasma ascorbic acid and cholesterol experienced IAA-first earlier, while early onset of GADA-first was preceded by reduced sphingomyelins at infancy. Plasma 25(OH)D prior to either autoantibody was lower in T1D progressors compared to non-progressors, with simultaneous lower diglycerides, lysophosphatidylcholines, triglycerides, alanine before GADA-first. Plasma ascorbic acid and 25(OH)D at infancy were lower in HLA-DR3/DR4 children among IA cases but not in matched controls, implying gene expression dysregulation of circulating vitamins as latent signals for IA or T1D progression.

    • Fused-ring electron acceptor (FREA) based ternary organic solar cells (OSCs) have made significant progress and attracted considerable attention due to their simple device architecture and broad absorption range in devices. There are three key parameters that need to be fine-tuned in ternary OSCs including absorption, energy level and morphology in order to realize high efficiencies. Herein, a series of FREAs with diverse electron-rich cores or electron-deficient terminals are developed and rationally combined to achieve high performance ternary OSCs. The dipole moment of FREAs' terminals has been unveiled as an important factor and its working mechanism has been thoroughly investigated by systematically studying six ternary OSCs. These ternary blends all exhibit complementary absorption and cascade energy levels, which can facilitate efficient light-harvesting and charge transfer. Additionally, the morphological effects on ternary OSCs are eliminated through comparative studies while demonstrating distinctively different performance. The preliminary results show that compatible dipole moment between two FREAs is critical in ternary blends. Specifically, the performance of the ternary system with two FREAs having quite different dipole moment terminals is worse compared to that with similar terminal dipole moments. The pair with larger difference in the dipole moment will also negatively impact device performance. This interesting phenomenon is likely due to the fact that very different dipole moments of terminals in FREAs can significantly decrease the electron mobility as well as induce unbalanced hole/electron transport. Consequently, it results in increased charge recombination and reduced charge collection efficiency. This finding demonstrates that the dipole moment of FREAs should be taken into account in designing ternary OSCs.

  • Evaluation and Suppression Method of Turn-off Current Spike for SiC/Si Hybrid Switch

    • SiC MOSFET/Si IGBT (SiC/Si) hybrid switch usually selects the gate control pattern that SiC MOSFET turns on earlier and turns off later than Si IGBT, with the aim of making the hybrid switch show excellent switching characteristics of SiC MOSFET and reduce switching loss. However, when SiC MOSFET turns off, the fast slew rate of drain source voltage causes the current spike in Si IGBT due to the effects of parasitic capacitance charging and carrier recombination, which will produce additional turn-off loss, thus affecting the overall efficiency and temperature rise of the converter. Based on the double pulse test circuit of SiC/Si hybrid switch, the mathematical model of the turn-off transient process is established. The effects of the remnant carrier recombination degree of Si IGBT, the turn-off speed of SiC MOSFET and the working conditions on the turn-off current spike of hybrid switch are evaluated. Although adjusting these parameters can reduce the turn-off current spike somewhat, additional losses will be introduced. Therefore, a new method to suppress the turn-off current spike is proposed to balance the power loss and current stress.

    • Targeting the interaction between the spike protein receptor binding domain (S-RBD) of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) and angiotensin-converting enzyme 2 (ACE2) is a potential therapeutic strategy for treating coronavirus disease 2019 (COVID-19). However, we still lack small-molecule drug candidates for this target due to the missing knowledge in the hot spots for the protein-protein interaction. Here, we used NanoBiT technology to identify three Ginkgolic acids from an in-house traditional Chinese medicine (TCM) library, and they interfere with the S-RBD/ACE2 interplay. Our pseudovirus assay showed that one of the compounds, Ginkgolic acid C17:1 (GA171), significantly inhibits the entry of original SARS-CoV-2 and its variants into the ACE2-overexpressed HEK293T cells. We investigated and proposed the binding sites of GA171 on S-RBD by combining molecular docking and molecular dynamics simulations. Site-directed mutagenesis and surface plasmon resonance revealed that GA171 specifically binds to the pocket near R403 and Y505, critical residues of S-RBD for S-RBD interacting with ACE2. Thus, we provide structural insights into developing new small-molecule inhibitors and vaccines against the proposed S-RBD binding site.
