  • Molecular and Pathology Features of Colorectal Tumors and Patient Outcomes Are Associated with Fusobacterium nucleatum and Its Subspecies animalis

    • Background: Fusobacterium nucleatum (F. nucleatum) activates oncogenic signaling pathways and induces inflammation to promote colorectal carcinogenesis.Methods: We characterized F. nucleatum and its subspecies in colorectal tumors and examined associations with tumor characteristics and colorectal cancer-specific survival. We conducted deep sequencing of nusA, nusG, and bacterial 16s rRNA genes in tumors from 1,994 patients with colorectal cancer and assessed associations between F. nucleatum presence and clinical characteristics, colorectal cancer-specific mortality, and somatic mutations.Results: F. nucleatum, which was present in 10.3% of tumors, was detected in a higher proportion of right-sided and advanced-stage tumors, particularly subspecies animalis. Presence of F. nucleatum was associated with higher colorectal cancer-specific mortality (HR, 1.97; P = 0.0004). This association was restricted to nonhypermutated, microsatellite-stable tumors (HR, 2.13; P = 0.0002) and those who received chemotherapy [HR, 1.92; confidence interval (CI), 1.07-3.45; P = 0.029). Only F. nucleatum subspecies animalis, the main subspecies detected (65.8%), was associated with colorectal cancer-specific mortality (HR, 2.16; P = 0.0016), subspecies vincentii and nucleatum were not (HR, 1.07; P = 0.86). Additional adjustment for tumor stage suggests that the effect of F. nucleatum on mortality is partly driven by a stage shift. Presence of F. nucleatum was associated with microsatellite instable tumors, tumors with POLE exonuclease domain mutations, and ERBB3 mutations, and suggestively associated with TP53 mutations.Conclusions: F. nucleatum, and particularly subspecies animalis, was associated with a higher colorectal cancer-specific mortality and specific somatic mutated genes.

  • Discrimination of tactile rendering on virtual surfaces

    • An array of vibrating contactors on the fingertip can provide information about virtual objects during active exploration of a virtual environment – for example, information about contact area, edges, corners and surface texture. For the operation of such a device, it is necessary to generate in real time an individually specified drive waveform for each contactor of the stimulator array. To reduce the complexity of the problem, a system has been developed at Exeter in which each drive signal is specified as a mixture of a small number of sinewaves. The aim of this study is to investigate the discrimination of the virtual textures which can be produced in this way, with the aim of developing a library of textures for use in virtual reality applications. Textures produced by mixtures of sinewaves are differentiated in terms of the mean amplitude and the spatial distribution at each sinewave frequency. Experimental questions include the number of categories (i.e., requency/amplitude/spatial combinations) that can be distinguished and the possible correspondence between virtual and real textures.

    • Since the concept of deep learning (DL) was formally proposed in 2006, it has had a major impact on academic research and industry. Nowadays, DL provides an unprecedented way to analyze and process data with demonstrated great results in computer vision, medical imaging, natural language processing, and so forth. Herein, applications of DL in NMR spectroscopy are summarized, and a perspective for DL as an entirely new approach that is likely to transform NMR spectroscopy into a much more efficient and powerful technique in chemistry and life sciences is outlined.

  • Tailoring PEDOT properties for applications in bioelectronics

    • Resulting from its wide range of beneficial properties, the conjugated conducting polymer poly(3,4‐ethylenedioxythiophene) (PEDOT) is a promising material in a number of emerging applications. These material properties, particularly promising in the field of bioelectronics, include its well‐known high‐degree of mechanical flexibility, stability, and high conductivity. However, perhaps the most advantageous property is its ease of fabrication: namely, low‐cost and straight‐forward deposition processes. PEDOT processing is generally carried out at low temperatures with simple deposition techniques, allowing for significant customization of the material properties through, as highlighted in this review, both process parameter variation and the addition of numerous additives. Here we aim to review the role of PEDOT in addressing an assortment of mechanical and electronic requirements as a function of the conditions used to cast or polymerize the films, and the addition of additives such as surfactants and secondary dopants. Contemporary bioelectronic research examples investigating and utilizing the effects of these modifications will be highlighted.

  • Experimental phasing opportunities for macromolecular crystallography at very long wavelengths

    • Despite recent advances in cryo-electron microscopy and artificial intelligence-based model predictions, a significant fraction of structure determinations by macromolecular crystallography still requires experimental phasing, usually by means of single-wavelength anomalous diffraction (SAD) techniques. Most synchrotron beamlines provide highly brilliant beams of X-rays of between 0.7 and 2 Å wavelength. Use of longer wavelengths to access the absorption edges of biologically important lighter atoms such as calcium, potassium, chlorine, sulfur and phosphorus for native-SAD phasing is attractive but technically highly challenging. The long-wavelength beamline I23 at Diamond Light Source overcomes these limitations and extends the accessible wavelength range to λ = 5.9 Å. Here we report 22 macromolecular structures solved in this extended wavelength range, using anomalous scattering from a range of elements which demonstrate the routine feasibility of lighter atom phasing. We suggest that, in light of its advantages, long-wavelength crystallography is a compelling option for experimental phasing.

    • Background:The clinical course of World Health Organisation grade II gliomas remains variable and their time point of transformation into a more malignant phenotype is unpredictable. Identification of biological markers that can predict prognosis in individual patients is of great clinical value. PROX1 is a transcription factor that has a critical role in the development of various organs. PROX1 has been ascribed both oncogenic and tumour suppressive functions in human cancers. We have recently shown that PROX1 may act as a diagnostic marker for high-grade gliomas. The aim of this study was to address the prognostic value of PROX1 in grade II gliomas.Methods:A total of 116 samples were evaluated for the presence of PROX1 protein. The number of immunopositive cells was used as a variable in survival analysis, together with established prognostic factors for this patient group.Results:Higher PROX1 protein was associated with poor outcome. In the multivariate analysis, PROX1 was identified as an independent factor for survival (P=0.024), together with the presence of mutated isocitrate dehydrogenase 1 R132H protein, and with combined losses of chromosomal arms 1p/19q in oligodendrocytic tumours.Conclusion:PROX1 is a novel predictor of survival for grade II gliomas.
