  • Crystal structures of NUDT15 variants enabled by a potent inhibitor reveal the structural basis for thiopurine sensitivity

    • The enzyme NUDT15 efficiently hydrolyzes the active metabolites of thiopurine drugs, which are routinely used for treating cancer and inflammatory diseases. Loss-of-function variants in NUDT15 are strongly associated with thiopurine intolerance, such as leukopenia, and preemptive NUDT15 genotyping has been clinically implemented to personalize thiopurine dosing. However, understanding the molecular consequences of these variants has been difficult, as no structural information was available for NUDT15 proteins encoded by clinically actionable pharmacogenetic variants because of their inherent instability. Recently, the small molecule NUDT15 inhibitor TH1760 has been shown to sensitize cells to thiopurines, through enhanced accumulation of 6-thio-guanine in DNA. Building upon this, we herein report the development of the potent and specific NUDT15 inhibitor, TH7755. TH7755 demonstrates a greatly improved cellular target engagement and 6-thioguanine potentiation compared with TH1760, while showing no cytotoxicity on its own. This potent inhibitor also stabilized NUDT15, enabling analysis by X-ray crystallography. We have determined high-resolution structures of the clinically relevant NUDT15 variants Arg139Cys, Arg139His, Val18Ile, and V18_V19insGlyVal. These structures provide clear insights into the structural basis for the thiopurine intolerance phenotype observed in patients carrying these pharmacogenetic variants. These findings will aid in predicting the effects of new NUDT15 sequence variations yet to be discovered in the clinic.

  • Effect of conventional physiotherapy on pain and muscle stiffness in patients with low back pain assessed by a wireless hand-held tissue ultrasound palpation system (TUPS)

    • Background: Low back pain (LPB) is a common health problem. While physiotherapy can relieve pain and the muscle stiffness of patients with LBP was shown to be different from healthy people, few studies have investigated the effect of physiotherapy on back muscle stiffness in patients with LBP.Objective: To investigate the effect of a 5-day conventional physiotherapy treatment on muscle stiffness of patients with LBP using a newly developed wireless hand-held ultrasound probe.Methods: A total of ten patients with LBP participated in this study. They received customized conventional physiotherapy containing electrical therapy, traditional Chinese medicine, manipulation and wax therapy. The pain level was evaluated by the visual analogue scale, and the muscle stiffness was measured by a wireless hand-held tissue ultrasound palpation system. The muscle stiffness of left and right sides at L1 and L4 levels and pain level were evaluated in two conditions, including baseline and 5-day post treatments.Results and discussion: After receiving the treatment, the muscle stiffness of all tested low back regions increased significantly (p=0.040). The muscle stiffness at L4 level was significantly higher than that of L1 level (p=0.021). No significant difference of muscle stiffness between left and right sides was found. The correlation between the muscle stiffness and VAS score appeared to decrease after receiving the treatment (R2 changed from 0.3598 to 0.0533).Conclusion: A five-day conventional physiotherapy treatment could relieve the pain level and increase the muscle stiffness of patients with LBP as evaluated by a wireless hand-held ultrasound probe. The stiffness of back muscle at L4 level was significantly higher than that of L1 level in patients with LBP. The treatment may change the correlation between the muscle stiffness and VAS score at low back region.

  • Quartet DNA reference materials and datasets for comprehensively evaluating germline variant calling performance

    • BACKGROUND: Genomic DNA reference materials are widely recognized as essential for ensuring data quality in omics research. However, relying solely on reference datasets to evaluate the accuracy of variant calling results is incomplete, as they are limited to benchmark regions. Therefore, it is important to develop DNA reference materials that enable the assessment of variant detection performance across the entire genome.RESULTS: We established a DNA reference material suite from four immortalized cell lines derived from a family of parents and monozygotic twins. Comprehensive reference datasets of 4.2 million small variants and 15,000 structural variants were integrated and certified for evaluating the reliability of germline variant calls inside the benchmark regions. Importantly, the genetic built-in-truth of the Quartet family design enables estimation of the precision of variant calls outside the benchmark regions. Using the Quartet reference materials along with study samples, batch effects are objectively monitored and alleviated by training a machine learning model with the Quartet reference datasets to remove potential artifact calls. Moreover, the matched RNA and protein reference materials and datasets from the Quartet project enables cross-omics validation of variant calls from multiomics data.CONCLUSIONS: The Quartet DNA reference materials and reference datasets provide a unique resource for objectively assessing the quality of germline variant calls throughout the whole-genome regions and improving the reliability of large-scale genomic profiling.

    • Tribolium castaneum is a representative of earth’s most numerous eukaryotic order, a powerful model organism for the study of generalized insect development, and also an important pest of stored agricultural products. We describe its genome sequence here. This omnivorous beetle has evolved an ability to interact with a diverse chemical environment as evidenced by large expansions in odorant and gustatory receptors, as well as p450 and other detoxification enzymes. Developmental patterns in Tribolium are more representative of other arthropods than those found in Drosophila, a fact represented in gene content and function. For one, Tribolium has retained more ancestral genes involved in cell-cell communication than Drosophila, and some are expressed in the growth zone crucial for axial elongation in short germ development. Systemic RNAi in T. castaneum appears to use mechanisms distinct from those found in C. elegans, but nevertheless offers similar power for the elucidation of gene function and identification of targets for selective insect control.

  • Multiwavelength View of the Close-by GRB 190829A Sheds Light on Gamma-Ray Burst Physics

    • We monitored the position of the close-by (about 370 Mpc) gamma-ray burst GRB 190829A, which originated from a massive star collapse, through very long baseline interferometry (VLBI) observations with the European VLBI Network and the Very Long Baseline Array, carrying out a total of nine observations between 9 and 117 days after the gamma-ray burst at 5 and 15 GHz, with a typical resolution of a few milliarcseconds. From a state-of-the art analysis of these data, we obtained valuable limits on the source size and expansion rate. The limits are in agreement with the size evolution entailed by a detailed modeling of the multiwavelength light curves with a forward-plus-reverse shock model, which agrees with the observations across almost 18 orders of magnitude in frequency (including the HESS data at TeV photon energies) and more than 4 orders of magnitude in time. Thanks to the multiwavelength, high-cadence coverage of the afterglow, inherent degeneracies in the afterglow model are broken to a large extent, allowing us to capture some unique physical insights; we find a low prompt emission efficiency of less than or similar to 10(-3), a low fraction of relativistic electrons in the forward shock downstream chi ( e ) < 13% (90% credible level), and a rapid decay of the magnetic field in the reverse shock downstream after the shock crossing. While our model assumes an on-axis jet, our VLBI astrometry is not sufficiently tight as to exclude any off-axis viewing angle, but we can exclude the line of sight to have been more than similar to 2 degrees away from the border of the gamma-ray-producing region based on compactness arguments.

    • This article is the 15th contribution in the Fungal Diversity Notes series, wherein 115 taxa from three phyla, nine classes, 28 orders, 48 families, and 64 genera are treated. Fungal taxa described and illustrated in the present study include a new family, five new genera, 61 new species, five new combinations, one synonym, one new variety and 31 records on new hosts or new geographical distributions. Ageratinicolaceae fam. nov. is introduced and accommodated in Pleosporales. The new genera introduced in this study are Ageratinicola, Kevinia, Pseudomultiseptospora (Parabambusicolaceae), Marasmiellomycena, and Vizzinia (Porotheleaceae).     • Tourism is an information-intensive business. At present, there are a lot of information and tourism resources available on the internet that lead to low searching efficiency and effectiveness, the user may get too many seeking results but not related to his interest, or few results than his expected. The user can know clearly what he wants, but sometime the user doesn't know what kind information he needs. User's demand can be formulated as direct demand and potential preference. At the same time, the study shows that there is strong relationship between the traveler's potential preference and the characteristics of tourism resources. In order to solve the information overload challenge, recommendation services are increasingly emerging. Currently, recommendation methods focus on dealing with personalized matching based on the user preference. However, these methods skip the user's direct demand. In this paper, we propose ontology-driven recommendation strategies based on user's context. The strategies use ontology to describe and integrate tourism resources, achieve the goal of associating user's direct needs and his potential preference as the context in recommendation. Moreover, theoretical analysis and experiments show that the proposed approach is feasible, the results of the evaluation are discussed.
