    • The Integrative Analysis of Lung Cancer Etiology and Risk (INTEGRAL) program is an NCI-funded initiative with an objective to develop tools to optimize low-dose CT (LDCT) lung cancer screening. Here, we describe the rationale and design for the Risk Biomarker and Nodule Malignancy projects within INTEGRAL. The overarching goal of these projects is to systematically investigate circulating protein markers to include on a panel for use (i) pre-LDCT, to identify people likely to benefit from screening, and (ii) post-LDCT, to differentiate benign versus malignant nodules. To identify informative proteins, the Risk Biomarker project measured 1161 proteins in a nested-case control study within 2 prospective cohorts (n = 252 lung cancer cases and 252 controls) and replicated associations for a subset of proteins in 4 cohorts (n = 479 cases and 479 controls). Eligible participants had a current or former history of smoking and cases were diagnosed up to 3 years following blood draw. The Nodule Malignancy project measured 1078 proteins among participants with a heavy smoking history within four LDCT screening studies (n = 425 cases diagnosed up to 5 years following blood draw, 430 benign-nodule controls, and 398 nodule-free controls). The INTEGRAL panel will enable absolute quantification of 21 proteins. We will evaluate its performance in the Risk Biomarker project using a case-cohort study including 14 cohorts (n = 1696 cases and 2926 subcohort representatives), and in the Nodule Malignancy project within five LDCT screening studies (n = 675 cases, 680 benign-nodule controls, and 648 nodule-free controls). Future progress to advance lung cancer early detection biomarkers will require carefully designed validation, translational, and comparative studies.

    • DNA phylogenetic comparisons have shown that morphology-based species recognition often underestimates fungal diversity. Therefore, the need for accurate DNA sequence data, tied to both correct taxonomic names and clearly annotated specimen data, has never been greater. Furthermore, the growing number of molecular ecology and microbiome projects using high-throughput sequencing require fast and effective methods for en masse species assignments. In this article, we focus on selecting and re-annotating a set of marker reference sequences that represent each currently accepted order of Fungi. The particular focus is on sequences from the internal transcribed spacer region in the nuclear ribosomal cistron, derived from type specimens and/or ex-type cultures. Re-annotated and verified sequences were deposited in a curated public database at the National Center for Biotechnology Information (NCBI), namely the RefSeq Targeted Loci (RTL) database, and will be visible during routine sequence similarity searches with NR_prefixed accession numbers. A set of standards and protocols is proposed to improve the data quality of new sequences, and we suggest how type and other reference sequences can be used to improve identification of Fungi.

  • Understanding of photophysical processes in dio additive-treated ptb7:Pc71 bm solar cells

    • 1,8-diiodooctane (DIO) additive is an important method for optimizing the morphology and device performance of polythieno[3,4-b]-thiophene-co-benzodithiophene (PTB7)-based polymer solar cells. However, the effect of DIO additive on charge photogeneration dynamics of PTB7-based polymer solar cells is still poorly understood. In this work, the effect of DIO additive on the carrier photogeneration dynamics, as well as device performance of PTB7: [6,6]-phenyl-C71-butyric acid methyl ester (PC71 BM) solar cells was studied. Bias-dependent photoluminescence (PL) experiments of a neat PTB7 device show that the exciton cannot be dissociated by the electric field in the device within the operating voltage range, but it can be effectively dissociated by the high electric field. PL and time-resolved PL studies show that DIO additive reduces the phase size of PTB7 in the blend film, resulting in an increased exciton dissociation efficiency. The carrier recombination processes were studied by transient absorption, which shows geminate carrier recombination was suppressed in the DIO-treated PTB7:PC71 BM device in ultrafast time scale. The increased exciton dissociation efficiency and suppressed carrier recombination in ultrafast time scale play an important role for DIO-treated PTB7:PC71 BM solar cells to attain a higher power conversion efficiency.

  • HOW BAD OR GOOD ARE THE EXTERNAL FORWARD SHOCK AFTERGLOW MODELS OF GAMMA-RAY BURSTS?

    • The external forward shock models have been the standard paradigm to interpret the broadband afterglow data of gamma-ray bursts (GRBs). One prediction of the models is that some afterglow temporal breaks at different energy bands should be achromatic; that is, the break times should be the same in different frequencies. Multiwavelength observations in the Swift era have revealed chromatic afterglow behaviors at least in some GRBs, casting doubts on the external forward shock origin of GRB afterglows. In this paper, using a large sample of GRBs with both X-ray and optical afterglow data, we perform a systematic study to address the question: how bad or good are the external forward shock models? Our sample includes 85 GRBs up to 2014 March with well-monitored X-ray and optical light curves. Based on how well the data abide by the external forward shock models, we categorize them into five grades and three samples. The first two grades (Grade I and II) include 45 of 85 GRBs. They show evidence of, or are consistent with having, an achromatic break. The temporal and spectral behaviors in each afterglow segment are consistent with the predictions (the "closure relations") of the forward shock models. These GRBs are included in the Gold sample. The next two grades (Grade III and IV) include 37 of 85 GRBs. They are also consistent with having an achromatic break, even though one or more afterglow segments do not comply with the closure relations. These GRBs are included in the Silver sample. Finally, Grade V (3/85) shows direct evidence of chromatic behaviors, suggesting that the external shock models are inconsistent with the data. These are included in the Bad sample. We further perform statistical analyses of various observational properties (temporal index alpha, spectral index beta, break time t(b)) and model parameters (energy injection index q, electron spectral index p, jet opening angle theta(j), radiative efficiency eta(gamma), and so on) of the GRBs in the Gold sample, and derive constraints on the magnetization parameter epsilon(B) in the forward shock. Overall, we conclude that the simplest external forward shock models can account for the multiwavelength afterglow data of at least half of the GRBs. When more advanced modeling (e.g., long-lasting reverse shock, structured jets, arbitrary circumburst medium density profile) is invoked, up to >90% of the afterglows may be interpreted within the framework of the external shock models.

    • As proliferation is essential for Progression from normal cells to tumor, certain markers specific to proliferating cells may permit detection of premalignant lesions. Here, we aimed to evaluate the possible value of a proliferation marker, minichromosome maintenance 2 (MCM2), in the early diagnosis of colorectal cancer, by analyzing the difference in MCM2 expression among normal mucosa, adenoma, and adenocarcinoma, and investigating the relationship of MCM2 expression in adenomas with clinicopathologic variables. Using immunohistochemistry and real-time reverse transcription-PCR, we observed that the expression of MCM2 protein was present on basal third to half of colonic crypts in normal mucosa, whereas throughout the epithelium in adenomas and adenocarcinomas, the expression of MCM2 mRNA in adenocarcinomas was significantly higher than in adenomas (P=0.001), whereas the difference between adenoma and normal mucosa was not significant (P=0.184); we also found that the expression of MCM2 mRNA tended to be increased in the adenomas with high-grade dysplasia, or in older patients, respectively, compared with those with low-grade dysplasia, and younger patients. These results suggested the potential value of MCM2 in early diagnosis of colorectal cancer.

    • Direct production of biodiesel by both esterification and transesterification of renewable oils with acid value (AV) of 9.6-28.9 mg KOH/g using calcined blast furnace dust is studied. Blast furnace dust calcined at 600-700 degrees C obviously promotes efficient biodiesel production because of the crystal form transformation from lead sulfate particles in dust into active lead oxide, lead sulfide, and lead particles. It is found for the first time that lead oxide, lead sulfide and lead particles can resist saponification from fatty acids to catalyze raw renewable oils to biodiesel with catalytic activity order as follows: lead oxide > lead > lead sulfide > lead sulfate. Biodiesel production process is optimized according to an orthogonal design with biodiesel yield of 92 wt% obtained at AV of 9.6 mg KOH/g (82 wt% after 5 cycles). Biodiesel yield of 84 wt% is achieved at AV of 28.9 mg KOH/g with acidity of 0.18 mmol/g. Calcined blast furnace dust presents potential applications in the production of biodiesel from renewable oils with high AVs.
