    • We report the generation and analysis of functional data from multiple, diverse experiments performed on a targeted 1% of the human genome as part of the pilot phase of the ENCODE Project. These data have been further integrated and augmented by a number of evolutionary and computational analyses. Together, our results advance the collective knowledge about human genome function in several major areas. First, our studies provide convincing evidence that the genome is pervasively transcribed, such that the majority of its bases can be found in primary transcripts, including non-protein-coding transcripts, and those that extensively overlap one another. Second, systematic examination of transcriptional regulation has yielded new understanding about transcription start sites, including their relationship to specific regulatory sequences and features of chromatin accessibility and histone modification. Third, a more sophisticated view of chromatin structure has emerged, including its inter-relationship with DNA replication and transcriptional regulation. Finally, integration of these new sources of information, in particular with respect to mammalian evolution based on inter- and intra-species sequence comparisons, has yielded new mechanistic and evolutionary insights concerning the functional landscape of the human genome. Together, these studies are defining a path for pursuit of a more comprehensive characterization of human genome function.

  • A Comprehensive Pan-Cancer Molecular Study of Gynecologic and Breast Cancers.

    • We analyzed molecular data on 2,579 tumors from The Cancer Genome Atlas (TCGA) of four gynecological types plus breast. Our aims were to identify shared and unique molecular features, clinically significant subtypes, and potential therapeutic targets. We found 61 somatic copy-number alterations (SCNAs) and 46 significantly mutated genes (SMGs). Eleven SCNAs and 11 SMGs had not been identified in previous TCGA studies of the individual tumor types. We found functionally significant estrogen receptor-regulated long non-coding RNAs (lncRNAs) and gene/lncRNA interaction networks. Pathway analysis identified subtypes with high leukocyte infiltration, raising potential implications for immunotherapy. Using 16 key molecular features, we identified five prognostic subtypes and developed a decision tree that classified patients into the subtypes based on just six features that are assessable in clinical laboratories.

  • Recent trend of industrial emissions in developing countries

    • Greenhouse gas (GHG) emissions from industrial sectors are increasing, particularly in the developing world where pursuing industrialization has been highly addressed. This calls for further studies to learn and share experiences for developing countries. In order to fill in such a research gap, this special issue focuses on examining the recent trend of industrial emissions in developing countries. Among the manuscripts submitted to the Special Issue, twelve papers have been accepted after review, covering assessment indicators, tools and methods, and policies. Key industrial sectors, including cement, lime, aluminum, coal, mining, glass, soda ash, etc, have been investigated. Valuable policy insights have been raised, including wide scale upgrading, replacement and deployment of best available technologies, integrated information platforms, cross-cutting technologies and measures, a shift to low carbon electricity, radical product innovations, carbon dioxide capture and storage (CCS), demand on new and replacement products, systematic approaches and collaboration among different industries. These useful suggestions could be shared or learned by industrial policy makers or managers in the developing world so that the overall GHG emissions from their industrial sectors can be mitigated by considering the local realities.

  • On the breakaway oxidation of Fe9Cr1Mo steel in high pressure CO2

    • Fundamental insights into the mechanism of breakaway oxidation in Fe9Cr1Mo steel are deduced, through advanced characterisation and modelling. Degradation at 600 °C/∼42 bar CO2 for ∼20,000 h is emphasised: conditions relevant to components such as the finned superheater tubes used for advanced gas-cooled nuclear reactors. It is shown that such conditions are sufficient to cause carbon saturation of the metallic substrate, as confirmed by direct observation of extensive carbide precipitation but also numerical analysis of the carbon transport. Thus the observation of graphite precipitation close to the scale/metal interface is rationalised. Nonetheless, the activity of carbon at the scale/metal interface does not reach unity – with respect to graphite – at time zero. A modelling method is proposed which accounts for this kinetic retardation of the attack; this can be used to interpolate across the regimes within which breakaway oxidation is prevalent. It is a plausible model for extrapolation to the lower temperatures relevant to service conditions and is suitable for lifetime estimation – so-called ‘remnant life analysis’ – of such safety-critical components when prone to this form of attack.

    • To the surprise of some of our colleagues, we recently recommended aspect ratios of at least 24 (instead of accepted values over last few decades ranging from 5 to 12) to minimize effects of sidewalls in turbulent duct flow experiments, in order to approximate the two-dimensional channel flow. Here we compile avail- able results from hydraulics and civil engineering literature, where this was already documented in the 1980s. This is of great importance due to the large amount of computational studies (mainly Direct Numerical Simulations) for spanwise-periodic turbulent channel flows, and the extreme complexity of constructing a fully developed duct flow facility with aspect ratio of 24 for high Reynolds number with adequate probe resolution. Results from this nontraditional literature for the turbulence com- munity are compared to our recent database of DNS of turbulent duct flows with aspect ratios ranging from 1 to 18 and Reτ,c ≃ 180 and 330, leading to very good agreement between their experimental and our computational results.
