The objectives of the project revolved around technological developments in nucleic acid analysis. The project partners have discovered, created and developed a huge body of insights into nucleic acid analysis, ranging from improvements and implementation of current technologies to the most promising sequencing technologies that constitute a 3(rd) and 4(th) generation of sequencing methods with nanopores and in situ sequencing, respectively.

    • To elucidate possible mechanisms behind the endocrine control of parr-smolt transformation, the daily plasma profiles in thyroid hormones (TH; free thyroxine (FT(4)), total thyroxine (TT(4)), and total 3,5,3'-triiodothyronine (TT(3))), growth hormone (GH) and cortisol were studied in Atlantic salmon parr and smolts under simulated-natural winter (8 L:16D) and spring (16.5 L:7.5D) photoperiods, respectively. Overall, TT(4), TT(3) and GH levels were higher in smolts than in parr, whereas FT(4) levels fluctuated within the same range in parr and smolts. Significant diurnal changes in plasma TH were present in parr. Both FT(4) and TT(4) levels increased during the photophase and decreased during the scotophase, while TT(3) levels followed an inverse pattern. Growth hormone showed no significant changes in parr. Changes in FT(4), TT(4), GH, and cortisol, but not TT(3), levels, were observed in smolts with peak levels during both the photophase and scotophase for FT(4), TT(4) and GH. Plasma cortisol was not assayed in parr but in smolts the peaks were associated with dusk and dawn. In addition to the general increases in TH, GH and cortisol, the distinct endocrine differences in nighttime levels between parr in the winter and smolts in the spring suggest different interactions between TH, GH, cortisol and melatonin at these different time points. These spring scotophase endocrine profiles may represent synergistic hormone interactions that promote smolt development, similar to the synergistic endocrine interactions shown to accelerate anuran metamorphosis. The variations in these diurnal rhythms between parr and smolts may represent part of the endocrine mechanism for the translation of seasonal information during salmon smoltification.

  • High-throughput muscle fiber typing from RNA sequencing data

    • Background: Skeletal muscle fiber type distribution has implications for human health, muscle function, and performance. This knowledge has been gathered using labor-intensive and costly methodology that limited these studies. Here, we present a method based on muscle tissue RNA sequencing data (totRNAseq) to estimate the distribution of skeletal muscle fiber types from frozen human samples, allowing for a larger number of individuals to be tested. Methods: By using single-nuclei RNA sequencing (snRNAseq) data as a reference, cluster expression signatures were produced by averaging gene expression of cluster gene markers and then applying these to totRNAseq data and inferring muscle fiber nuclei type via linear matrix decomposition. This estimate was then compared with fiber type distribution measured by ATPase staining or myosin heavy chain protein isoform distribution of 62 muscle samples in two independent cohorts (n = 39 and 22). Results: The correlation between the sequencing-based method and the other two were rATPas = 0.44 [0.13–0.67], [95% CI], and rmyosin = 0.83 [0.61–0.93], with p = 5.70 × 10–3 and 2.00 × 10–6, respectively. The deconvolution inference of fiber type composition was accurate even for very low totRNAseq sequencing depths, i.e., down to an average of ~ 10,000 paired-end reads. Conclusions: This new method (https://github.com/OlaHanssonLab/PredictFiberType) consequently allows for measurement of fiber type distribution of a larger number of samples using totRNAseq in a cost and labor-efficient way. It is now feasible to study the association between fiber type distribution and e.g. health outcomes in large well-powered studies.

    • Spin-measurements have been performed on some neutron-deficient promethium, samarium, europium and gadolinium isotopes using conventional atomic-beam magnetic resonance techniques. The results are: 141Pm (20.9 min) I=5/2, 140Sm (14.8 min) I=0, 141Sm (11.3 min) I=1/2, 141mSm (22.9 min) I=11/2, 142Sm (72.5 min) I=0, 143Sm (8.8 min) I=3/2, 145Eu (5.93 d) I=5/2, 146Eu (4.65 d) I=4, 147Eu (22 d) I=5/2, 148Eu (54 d) I=5, 149Eu (93.1 d) I=5/2, 150Eu (12.6 h) I=0, 145Gd (22.9 min) I=1/2, 147Gd (38.5 h) I=7/2, 149Gd (9.4 d) I=7/2, 151Gd (120 d) I=7/2. The investigated nuclei appear close to the shell closure at neutron number N=82. A systematic review of the low-lying states of odd-even and doubly-odd nuclei in this region is presented.

    • The displacement of CO in a few simple Fe(I)-Fe(I) hydrogenase model complexes by bisphosphine ligands Ph2P-(CH2)(n)-PPh2 [with n = 1 (dppm) or n = 2 (dppe)] is described. The reaction of [{mu-(SCH2)(2)CH2}Fe-2(CO)(6)] (1) and [{mu-(SCH2)(2)N(CH2CH2CH3)}Fe-2(CO)(6)] (2) with dppe gave double butterfly complexes [{mu-(SCH2)(2)CH2}Fe-2(CO)(5)(Ph2PCH2)](2) (3) and [{mu-(SCH2)(2)N(CH2CH2CH3)}Fe-2(CO)(5)(Ph2PCH2)](2) (4), where two Fe2S2 units are linked by the bisphosphine. In addition, an unexpected byproduct, [{mu-(SCH2)(2)N(CH2CH2CH3)}Fe-2(CO)(5){Ph2PCH2CH2(Ph2PS)}] (5), was isolated when 2 was used as a substrate, where only one phosphorus atom of dppe is coordinated, while the other has been converted to PS, presumably by nucleophilic attack on bridging sulfur. By contrast, the reaction of 1 and 2 with dppm under mild conditions gave only complexes [{mu-(SCH2)(2)CH2}Fe-2(CO)(5)(Ph2PCH2PPh2)] (6) and [{mu-(SCH2)(2)N(CH2CH2CH3)}Fe-2(CO)(5)(Ph2PCH2PPh2)] (8), where one ligand coordinated in a monodentate fashion to one Fe2S2 unit. Furthermore, under forcing conditions, the complexes [{mu-(SCH2)(2)CH2}Fe-2(CO)(4){mu-(Ph2P)(2)CH2}] (7) and [{mu-(SCH2)(2)N(CH2CH2CH3)}Fe-2(CO)(4){mu-(Ph2P)(2)CH2}] (9) were formed, where the phosphine acts as a bidentate ligand, binding to both the iron atoms in the same molecular unit. Electrochemical studies show that the complexes 3, 4, and 9 catalyze the reduction of protons to molecular hydrogen, with 4 electrolyzed already at -1.40 V versus Ag/AgNO3 (-1.0 V vs NHE).

  • On the potential for detecting scientific issues and controversies on Twitter : A method for investigation conversations mentioning research

    • In this study, we demonstrate how to collect Twitter conversations emanating from or referring to scientific papers. We propose segmenting the conversational threads into smaller segments and then compare them using information retrieval techniques, in order to find differences and similarities between discussions and within discussions. While the method still can be improved, the study shows that it is possible to collect larger conversations about research on Twitter, and that these are suitable for various automated methods. We do however identify a need to analyse these with qualitative methods as well.

    • Computer-assisted tools have introduced new ways to conduct research in the social sciences and the humanities. Digital methods, as an umbrella term for this line of methodology, have presented new vocabularies that affect research communities from different disciplines. The aim of this chapter is to discuss how digital methods can be understood and scrutinized as procedures of collecting, analyzing, visualizing, and interpreting born-digital and digitized material. We aim to problematize how the embracing of digital methods in the research process paves the way for certain knowledge claims. By adopting a teleoptical metaphor in order to scrutinize three case studies, our aim is to discuss the limitations and the possibilities for digital methods as a way of conducting science and research. The contribution addresses how and to what extent digital methods direct the researcher’s gaze toward particular focal points.

    • We investigated the occurrence of mecC-MRSA in wild hedgehogs (Erinaceus europaeus) in Sweden and characterized the obtained isolates. Samples from 55 hedgehogs from five counties of Sweden were cultivated selectively for MRSA and putative isolates were confirmed by real-time PCR detecting mecA, mecC, nuc and PVL genes. mecC-MRSA was confirmed in 35 (64%) animals from three geographically separated counties. Confirmed isolates were spa-typed and tested for antimicrobial susceptibility by broth microdilution. Eight different spa-types were identified (t843, t978, t3391, t9111, t10751, t10893, t11015, t15312) of which t843 (49%) was the most common. The spa-types t843, t3391 and t978 were found in isolates from two counties. The study shows that mecC-MRSA is common in wild hedgehogs in two counties of Sweden but occurs in hedgehogs also in other parts of the country. Our findings suggest that hedgehogs could be a reservoir for mecC-MRSA. In addition, similar spa-types of isolates from hedgehogs and isolates previously described in domesticated animals and in humans indicates transfer between these populations.

    • Free plasma thyroxine (FT4) levels were measured in coho salmon, Oncorhynchus kisutch, during parr-smolt transformation (smoltification) using an equilibrium dialysis system followed by a radioimmunoassay. The FT4 data were correlated to total plasma thyroxine (TT4), triiodothyronine (TT3), and growth hormone (GH). Plasma samples were taken weekly from early April to late May, when the salmon where released from the hatchery. Free thyroxine and GH levels increased gradually through smoltification. TT4 levels increased significantly in mid-April and in mid-May. TT3 levels increased in April and remained elevated until late-May after which they declined to the lowest levels. During the first increase in TT4 levels, FT4 levels remained low and TT3 levels did not increase until FT4 levels increased in late-April. In addition, after TT4 levels decreased in late May, FT4 levels remained elevated. These data show that there are differences between the plasma FT4 and TT4 profiles during smoltification. Nevertheless, regression analysis indicates that FT4 levels are highly correlated to the increases in the levels of GH (r=0.73) and TT4 (r=0.70). In addition, GH is less correlated to TT4 and TT3 (r = 0.24 and r = -0.46, respectively) compared with FT4 (r = 0.73), suggesting a close relationship between the increases of FT4 and GH. In addition, these data suggest that this method of measuring free plasma thyroxine may provide a new tool for studying the timing of thyroid hormone action and regulation during parr-smolt transformation in salmonids.
