  • Next generation pan-cancer blood proteome profiling using proximity extension assay

    • A comprehensive characterization of blood proteome profiles in cancer patients can contribute to a better understanding of the disease etiology, resulting in earlier diagnosis, risk stratification and better monitoring of the different cancer subtypes. Here, we describe the use of next generation protein profiling to explore the proteome signature in blood across patients representing many of the major cancer types. Plasma profiles of 1463 proteins from more than 1400 cancer patients are measured in minute amounts of blood collected at the time of diagnosis and before treatment. An open access Disease Blood Atlas resource allows the exploration of the individual protein profiles in blood collected from the individual cancer patients. We also present studies in which classification models based on machine learning have been used for the identification of a set of proteins associated with each of the analyzed cancers. The implication for cancer precision medicine of next generation plasma profiling is discussed.

  • Arrangement for Frequency Planning in Cellular Systems

    • The invention relates to an arrangement for frequency planning in cellular systems using a mix of wide and narrow antenna beams. The arrangement employs a dual frequency reuse for the respective wide and narrow antenna beams. According to the invention, a first frequency group is allocated to a cluster with a reuse distance sufficient for narrow beam channels and a second frequency group is allocated to a larger cluster with a reuse distance sufficent for wide beam channels. The second frequency group is a subdivision of and contained in the first frequency group. The second frequency group is the only frequency group available for wide beam channels, while all the frequencies of the two groups are available for the narrow beams channels. Generally, the wide beams are used for control channels and the narrow beams are used for traffic channels. A frequency planning in accordance with the invention makes it possible to use narrow beam traffic channels more efficiently compared to known state of the art methods which results in improved trunking efficiency.

  • Thermodynamics of the Water-Retaining Properties of Cellulose-Based Networks

    • Noncrystalline cellulose-based gel beads were used as a model material to investigate the effect of osmotic stress on a cellulosic network. The gel beads were exposed to osmotic stress by immersion in solutions with different concentrations of high molecular mass dextran and the equilibrium dimensional change of the gel beads was studied using optical microscopy. The volume fraction of cellulose was calculated from the volume of the gel beads in dextran solutions and their dry content and the relation between the cellulose volume fraction and the total osmotic pressure was thus obtained. The results show that the contribution to the osmotic pressure from counterions increases the water-retaining capacity of the beads at high osmotic pressures but also that the main factor controlling the gel bead collapse at high osmotic strains is the resistance to the deformation of the polymer chain network within the beads. Furthermore, the osmotic pressure associated with the deformation of the polymer network, which counteracts the deswelling of the beads, could be fitted to the Wall model indicating that the response of the cellulose polymer networks was independent of the charge of the cellulose. The best fit to the Wall model was obtained when the Flory-Huggins interaction parameter (χ) of the cellulose-water system was set to 0.55-0.60, in agreement with the well-established insolubility of high molecular mass β-(1,4)-d-glucan polymers in water.

    • By combining H-2-NMRD and CP/MAS C-13-NMR measurements of water-based cellulose gels and of water swollen pulps it was possible to estimate the nature of the interior structure of cellulose fibril aggregates. A set of samples with high cellulose purity and low charge was used. The interpretation of data was based on a relaxation model describing the exchange dynamics for deuterium exchange between water molecules and cellulose hydroxyl groups. The theoretical model used made it possible to calculate cellulose surface-to-volume ratios (q-values) from both H-2-NMRD and CP/MAS C-13-NMR data. Good consistency between H-2-NMRD and CP/MAS C-13-NMR data was found. In all investigated samples the cellulose fibril aggregates showed a different degree of "openness" interpreted as the presence of interstitial water inside fibril aggregates. One result also showed that an increased degree of fibril aggregate openness results from the TEMPO-oxidation. Common to all samples was that in the water swollen state water molecules could access part of the fibril aggregate interior.

  • Superficial vessel reconstruction with a multiview camera system

    • We aim at reconstructing superficial vessels of the brain. Ultimately, they will serve to guide the deformation methods to compensate for the brain shift. A pipeline for three-dimensional (3-D) vessel reconstruction using three mono-complementary metal-oxide semiconductor cameras has been developed. Vessel centerlines are manually selected in the images. Using the properties of the Hessian matrix, the centerline points are assigned direction information. For correspondence matching, a combination of methods was used. The process starts with epipolar and spatial coherence constraints (geometrical constraints), followed by relaxation labeling and an iterative filtering where the 3-D points are compared to surfaces obtained using the thin-plate spline with decreasing relaxation parameter. Finally, the points are shifted to their local centroid position. Evaluation in virtual, phantom, and experimental images, including intraoperative data from patient experiments, shows that, with appropriate camera positions, the error estimates (root-mean square error and mean error) are similar to 1 mm.

  • Analysis of brominated flame retardants in styrenic polymers : Comparison of the extraction efficiency of ultrasonication, microwave-assisted extraction and pressurised liquid extraction

    • The extraction efficiency of pressurised liquid extraction (PLE), microwave-assisted extraction (MAE), and ultrasonic-assisted extraction (UAE) under different conditions has been compared for the recovery of the most commonly employed brominated flame retardants (BFRs) from styrenic polymeric Matrixes. A HPLC-MS/MS method has been proposed for the simultaneous separation and quantification of tetrabromobisphenol A (TBBPA), hexabromocyclododecane (HBCD) diastereomers, and decabromodiphenyl ether (deca-BDE) in the polymeric extracts. PLE results in complete extraction of TBBPA and HBCD (95-100% recovery), and intermediate recovery Fates for deca-BDE (50%). MAE, on the other hand, gives comparable performance to PLE for HBCD, but lower extraction yields for TBBPA and mainly deca-BDE. Ultrasonication, finally, offers relatively low extraction recoveries (10-50%). The proposed analytical procedures could be used for the effective identification and quantification of BFRs in styrenic plastics and for quality purposes in recycling facilities that deal with styrenic fractions from waste electrical and electronic equipment (WEEE).

  • Endogenous Gene and Protein Expression of Drug Transporting Proteins in Cell Lines Routinely used in Drug Discovery Programs

    • The aim of this study was to investigate the gene and protein expression profiles of important drug transporting proteins in human cell lines commonly used for studies of drug transport mechanisms. Human cell lines used to transiently or stably express single transporters (HeLa, HEK293) and leukaemia cell lines used to study drug resistance by ABC-transporters (HL-60, K562) were investigated, and compared with organotypic cell lines (HepG2, Saos-2, Caco-2 and Caco-2 TC7). For gene expression studies, real-time PCR was used, while monospecific polyclonal antibodies were generated and used to investigate protein expression by immunohistochemistry. Thirty-six transporters were studied for gene expression and nine for protein expression. The antibodies were validated using expression patterns in human tissues. Finally, the function of one ubiquitously expressed transporter, MCT1; SLC16A1 was investigated using 14C-lactic acid as a substrate. In general, the adherent cell lines (HeLa, HEK293) displayed low transporter expression and the expression patterns were barely affected by transfection. The leukaemia cell lines (K562, HL-60) and Saos-2 also had low endogenous transporter expression, while the organotypic cell lines (HepG2 and Caco-2) showed higher expression of some transporters. Comparison of gene and protein expression profiles gave poor correlations, but better agreement was obtained for antibodies with a good validation score, indicating that antibody quality was a significant variable. Importantly, the monocarboxylic acid transporting protein MCT1 was significantly expressed in all, and functional in most of the cell lines, indicating that MCT1 may be a confounding factor when the transport of small anionic drugs is investigated.
